In this paper, we adopt a multistakeholder governance perspective to study how people collectively respond to a grand challenge. Specifically, we show how working through governance obstacles—that is, coordinating and collaborating challenges arising from a multistakeholder governance approach to responding to grand challenges—can erode actors' ability to mitigate these wicked problems. We illustrate this process through an in-depth case study of WaterHealthOrg, a multistakeholder initiative established to address degrading water health in Australia's critical Great Barrier Reef region. Our findings reveal how, in an effort to avoid group paralysis or dissolution, actors employ specific practices to address governance obstacles. By doing so, actors set off a cumulative self-reinforcing process, driving them to consolidate rather than critically reflect on and adapt their collective response. Drawing on these insights, we develop a conceptual process model of how efforts to manage multistakeholder governance obstacles can generate governance traps that shape participants' ability to collectively respond and, ultimately, mitigate grand challenges. The paper 'Biodiversity values of remnant freshwater floodplain lagoons in agricultural catchments: evidence for fish of the Wet Tropics bioregion, northern Australia', published in Aquatic Conservation: Marine and Freshwater Ecosystems in 2015, has contributed in several ways to the integration of freshwater wetland science within new catchment management policies and practices for Great Barrier Reef (GBR) sustainability.The Tully–Murray biodiversity study developed novel protocols to sample larval, juvenile, and adult fish life‐history stages in floodplain lagoons using a combination of boat‐based backpack electrofishing and fyke netting. In addition, hydrological and hydrodynamic models were applied in a completely new way to quantify the timing, extent, and duration of water connectivity across floodplain streams, cane drains, and wetlands. Combining the two novel approaches enabled an analysis of lagoon fish assemblage patterns in relation to environmental gradients, especially floodplain hydrology, connectivity patterns, and measures related to agricultural land use.In demonstrating the importance of different levels of connectivity for different biodiversity outcomes in freshwater floodplain lagoons of the Tully–Murray catchment, the subject paper established that floodplain connectivity needs to be taken into consideration in wetland management practices.The timing of the subject publication was fortuitous. It coincided with the preparation of the evidence‐based 2017 Scientific Consensus Statement on land‐based water quality impacts on the GBR. As one of the few freshwater wetland ecology publications for the catchments of the GBR at that time, this paper played an important role in demonstrating freshwater wetland values, fish conservation options, and management imperatives to sustain wetland ecological health and services in GBR catchments.By advancing the understanding of factors driving biodiversity patterns, and the importance of connectivity and ecohydrological processes in freshwater floodplain wetlands of the GBR catchment, the Tully–Murray study helped to drive new policy directives for the protection and restoration of catchment, floodplain, and estuary functions, and connectivity, now embedded in the Reef 2050 Long‐Term Sustainability Plan 2018, an overarching strategy for managing the GBR over the next 35 years, and complementary Queensland environmental legislation. The use of ocean colour classification algorithms, linked to water quality gradients, can be a useful tool for mapping river plumes in both tropical and temperate systems. This approach has been applied in operational water quality programs in the Great Barrier Reef to map river plumes and assess trends in marine water composition and ecosystem health during flood periods. In this study, we used the Forel–Ule colour classification algorithm for Sentinel-3 OLCI imagery in an automated process to map monthly, annual and long-term plume movement in the temperate coastal system of Liverpool Bay (UK). We compared monthly river plume extent to the river flow and in situ water quality data between 2017–2020. The results showed a strong positive correlation (Spearman's rho = 0.68) between the river plume extent and the river flow and a strong link between the FUI defined waterbodies and nutrients, SPM, turbidity and salinity, hence the potential of the Forel–Ule index to act as a proxy for water quality in the temperate Liverpool Bay water. The paper discusses how the Forel–Ule index could be used in operational water quality programs to better understand river plumes and the land-based inputs to the coastal zones in UK waters, drawing parallels with methods that have been developed in the GBR and Citclops project. Overall, this paper provides the first insight into the systematic long-term river plume mapping in UK coastal waters using a fast, cost-effective, and reproducible workflow. The study created a novel water assessment typology based on the common physical, chemical and biological ocean colour properties captured in the Forel–Ule index, which could replace the more traditional eutrophication assessment regions centred around strict geographic and political boundaries. Additionally, the Forel–Ule assessment typology is particularly important since it identifies areas of the greatest impact from the land-based loads into the marine environment, and thus potential risks to vulnerable ecosystems. The recent widespread and recurrent coral bleaching events over the Great Barrier Reef, the largest coral reef system on Earth and a hotspot of marine biodiversity, are a reminder of the vulnerability of reef ecosystems to human activities and a warming world. Protection of the Great Barrier Reef and similar reef ecosystems across Oceania requires a better understanding of environmental and socio-economic pressures, as well as the development of integrated management strategies. The rapid expansion of Earth Observation technologies and data has greatly advanced our capability to map and monitor reef habitats, ecological processing and exposure risk, providing spatially rich data essential to support and evaluate management and conservation strategies. However, these technologies are proportionally still under-utilized, and it is important to synthesise remote-sensing-derived tools and methods currently available for mapping reef ecosystems in Oceania to facilitate their intake in coral reefs studies. Publications in this Special Issue contribute toward filling this gap and explore recent advances in remote sensing of the Great Barrier Reef and other reef ecosystems in Oceania, from novel methodological approaches (sensors, algorithm development and improved thematic classification) to applications for environmental monitoring and management. Water quality outcomes affecting Australia’s Great Barrier Reef (GBR) are governed by multi-level and multi-party decision-making that influences forested and agricultural landscapes. With international concern about the GBR’s declining ecological health, this paper identifies and focuses on implementation failure (primarily at catchment scale) as a systemic risk within the overall GBR governance system. There has been limited integrated analysis of the full suite of governance subdomains that often envelop defined policies, programs and delivery activities that influence water quality in the GBR. We consider how the implementation of separate purpose-specific policies and programs at catchment scale operate against well-known, robust design concepts for integrated catchment governance. We find design concerns within ten important governance subdomains that operate within GBR catchments. At a whole-of-GBR scale, we find a weak policy focus on strengthening these delivery-oriented subdomains and on effort integration across these subdomains within catchments. These governance problems when combined may contribute to failure in the implementation of major national, state and local government policies focused on improving water quality in the GBR, a lesson relevant to landscapes globally. Abstract The dynamics of nutrients, phytoplankton, zooplankton and water clarity of the iconic Great Barrier Reef World Heritage Area (GBRWHA) are influenced by seasonal variation in coastal and oceanic conditions, and anthropogenic inputs. We use the 3-dimensional coupled catchment-hydrodynamic-sediment-wave-optical-biogeochemical eReefs model to hindcast nutrient and planktonic responses to changes in seasonal and annual variability over a six-year period (2011–2016). In this paper we present a comparison of the eReefs model conducted against a range of in situ observations that included 24 water quality moorings, 2 nutrient sampling programs (with a total of 18 stations) and time-series of taxon-specific plankton abundance. At 14 near-coastal stations the simulated chlorophyll a (Chl a), when compared with chlorophyll extractions from water samples, had an average root mean square (RMS) error of 0.30 mg m−3 and a Willmott index of 0.59. For the same sites, simulated turbidity, when compared with turbidity sensors, had a Willmott index of 0.58 and simulated nitrate + nitrite had a Willmott index of 0.41 when compared with tri-annual water samples. Comparison with a spatially-resolved statistical model of zooplankton based on >900 observations in the region showed similarities in the relationship and spatial distribution of simulated and observed biomass, where both show zooplankton biomass is greatest inshore, biomass is highest around shallow reef areas and in the southern and central GBRWHA, and greater in summer than winter. Additionally, we investigate planktonic and nutrient responses to climatic variation. The first two years of the simulation coincided with La Niña events that drive greater than average winds, rainfall and river discharge. Throughout all years, simulated Chl a increases from north to south and from outer to inner coastal regions. Dissolved inorganic nitrogen, primary production and phytoplankton biomass were higher during La Niña in inshore and mid-shelf waters, while offshore regions were similar in all years from 2011 to 2016. Simulated Secchi depth was deeper offshore and decreased from offshore to inner coastal regions and from north to south. The eReefs simulation contributes to the understanding at a high spatial and temporal resolution of where and how nutrients and plankton originate and interact within the Great Barrier Reef. Pesticides applied to agricultural land have been shown to decrease the quality of water entering the Great Barrier Reef lagoon. This issue is addressed by the Reef 2050 Water Quality Improvement Plan which includes a pesticide reduction target. As part of a wider educational strategy, one method that could help meet the target is to provide stakeholders with information that assists in the selection and use of pesticide active ingredients (PAIs) that pose a lower risk to aquatic environments compared to those currently used. This study developed a Pesticide Decision Support Tool (PDST) in collaboration with stakeholders for the sugar cane industry. The PDST covers all PAIs registered and applied to sugar cane in Australia and four additional PAIs registered for use on crops grown in rotation with sugar cane. The PDST incorporates both the measure of mobility and persistence of a PAI and the measure of effect, which is based on the PAI application rate and ecotoxicity threshold value. The aquatic risk, which is the product of the measure of effect and the measure of mobility and persistence, is a measure of the likelihood that a PAI will reach the aquatic environment and cause harmful effects. Insecticide active ingredients (e.g., cadusafos, chlorpyrifos) posed the greatest aquatic risk, followed by herbicide active ingredients (e.g., MSMA, metolachlor), while fungicide AIs typically had a lower aquatic risk. An interactive spreadsheet allows characteristics, including application rate and tank mixes, to be considered when assessing the potential risk. While focusing on sugar cane, the results are equally appropriate to other crops that use the same PAIs provided the application rates are corrected to the new crop. River run-off has long been regarded as the largest source of organic-rich suspended particulate matter (SPM) in the Great Barrier Reef (GBR), contributing to high turbidity, pollutant exposure and increasing vulnerability of coral reef to climate change. However, the terrestrial versus marine origin of the SPM in the GBR is uncertain. Here we provide multiple lines of evidence (13C NMR, isotopic and genetic fingerprints) to unravel that a considerable proportion of the terrestrially-derived SPM is degraded in the riverine and estuarine mixing zones before it is transported further offshore. The fingerprints of SPM in the marine environment were completely different from those of terrestrial origin but more consistent with that formed by marine phytoplankton. This result indicates that the SPM in the GBR may not have terrestrial origin but produced locally in the marine environment, which has significant implications on developing better-targeted management practices for improving water quality in the GBR. The Reef 2050 Water Quality Improvement Plan 2017–2022 identified that changes to evaluation practices were an urgent need if ambitious water quality targets were to be realised. To understand if progress had been made, this study synthesised publicly available evidence for ten projects aiming to engage sugarcane growers in practice change. The aims of this study were to identify factors facilitating or preventing practice change in sugarcane growing, drawing on monitoring and evaluation evidence that was publicly available for the ten projects. Twenty-one peer-reviewed articles and government and industry reports were collated and analysed. Thematic analysis identified seven enablers of engagement with practice changes resulting from project participation: government and industry partnerships, effective communication, training and education, grower or community leadership, financial support, return on investment and social factors. This review showed that a lack of enabling factors is a barrier to program adoption and practice change. Additional barriers were lack of availability of alternatives, lack of clear and transparent monitoring and evaluation for projects, lack of trust between stakeholders and competing stakeholder interests. In this paper, we postulate a unique environmental triggering sequence for primary outbreaks of crown-of-thorns starfish (COTS, Acanthaster planci ) on the central Great Barrier Reef (GBR, Australia). Notably, we extend the previous terrestrial runoff hypothesis , viz. nutrient-enriched terrestrial runoff → elevated phytoplankton ‘bloom’ concentrations → enhanced COTS larval survival, to include the additional importance of strong larvae retention around reefs or within reef groups (clusters) that share enhanced phytoplankton concentrations. For the central GBR, this scenario is shown to occur when El Niño-Southern Oscillation (ENSO) linked hydrodynamic conditions cause the ‘regional’ larval connectivity network to fragment into smaller ‘local’ reef clusters due to low ocean current velocities. As inter-annual variations in hydrodynamic circulation patterns are not amenable to direct management intervention, the ability to reduce the future frequency of COTS outbreaks on the central GBR is shown to be contingent on reducing terrestrial bioavailable nutrient loads ~ 20–40%. The direct private cost to landholders of participating in programs that result in improved farming activities (IFAs) is generally well understood. However, the private indirect or transaction costs, such as the cost of a landholder's time and the expense to learn about IFAs and apply for assistance to implement these changes on-farm, are not so well understood. Where these have been studied, they have been shown to be extensive. We assess the extent and causes of private transaction costs incurred by sugarcane growers participating in the Australian Government's Reef Rescue scheme which pays farmers to adopt environmentally beneficial farm management practices. Utilising a mail-out-mail-back survey of 110 growers, we found that the average total transaction cost per farm of participating in the program was AU$8389. The average total transaction costs per farm as a percentage of the average funding provided was 38 per cent. We also assessed which type of improved farming activity (soil, nutrient, pest or water management) generated the greatest transaction costs and how landholder characteristics such as bounded rationality, opportunism and social connection impacted on the extent of transaction costs. Remote sensing of ocean colour has been fundamental to the synoptic-scale monitoring of marine water quality in the Great Barrier Reef (GBR). However, ocean colour sensors onboard low orbit satellites, such as the Sentinel-3 constellation, have insufficient revisit capability to fully resolve diurnal variability in highly dynamic coastal environments. To overcome this limitation, this work presents a physics-based coastal ocean colour algorithm for the Advanced Himawari Imager onboard the Himawari-8 geostationary satellite. Despite being designed for meteorological applications, Himawari-8 offers the opportunity to estimate ocean colour features every 10 min, in four broad visible and near-infrared spectral bands, and at 1 km2 spatial resolution. Coupled ocean–atmosphere radiative transfer simulations of the Himawari-8 bands were carried out for a realistic range of in-water and atmospheric optical properties of the GBR and for a wide range of solar and observation geometries. The simulated data were used to develop an inverse model based on artificial neural network techniques to estimate total suspended solids (TSS) concentrations directly from the Himawari-8 top-of-atmosphere spectral reflectance observations. The algorithm was validated with concurrent in situ data across the coastal GBR and its detection limits were assessed. TSS retrievals presented relative errors up to 75% and absolute errors of 2 mg L−1 within the validation range of 0.14 to 24 mg L−1, with a detection limit of 0.25 mg L−1. Reducing nutrient runoff from sugarcane production into the Great Barrier Reef (GBR) has become a major policy focus for the Queensland and Australian Governments. This study explores consumer willingness to pay (WTP) to achieve higher environmental standards for sugar originating from the GBR catchments, through the use of a GBR‐safe ecolabel. A Best‐Worst Scaling (BWS) and a Contingent Valuation (CV) experiment are conducted on a random sample of 1,100 Australian residents. The BWS experiment reveals that personal health considerations are more important than sustainability and environmental factors, including impacts on the GBR. Results of the CV experiment show that respondents are more likely to pay a premium to support Reef‐friendly sugar if they are living in urban areas, plan to visit the GBR in the future, think that the GBR condition has declined, and are generally concerned about keeping a healthy diet. We estimate that the average WTP is $24.5/year/household, which only represents 0.34 per cent of the average weekly grocery bill of Australian households. This small contribution through increased sugar prices could conservatively raise $46.9M/year in support of sugar producers to improve water quality in the GBR. The quality of water entering the coastal waters of the Great Barrier Reef continues to be of urgent concern for policy makers. Beef grazing and sugarcane cultivation pose special threats at the catchment scale, and past policy approaches and millions in investment have largely proved insufficient to reverse the associated decline in water quality. In this paper, we examine the role of regulation - as one tool of governance - in addressing threats to water quality to the Great Barrier Reef. By adopting a focused study of sugarcane and cattle grazing, and by drawing upon recent developments in regulatory theory, we evaluate the approaches adopted by government, including the recent re-introduction of legislative measures targeting nutrient and sediment loads. Scientific and government consensus appears to be that regulation should form part of a functioning environmental governance system, but it must also be supported by other measures such as economic incentives, education and outreach. Where regulation of land use is required, best practice suggests it should be risk-based, responsive, and cognisant of the regulated industry's attitudinal settings. • Addressing water quality of the Great Barrier Reef requires an effective mix of policy instruments. • Regulatory interventions should support non-regulatory instruments to encourage behavioral change. • Where regulation is adopted, it should be risk-based, responsive, and cognizant of the industry's attitudinal settings. For many years, local communities have expressed concerns that turbid plume waters from the Fly River in Papua New Guinea may potentially deliver mine-derived contaminants to the Torres Strait, an ecologically and culturally unique area north of the Australian mainland. Information on suspended sediment transport and turbidity patterns are needed in this data-limited region to identify and manage downstream ecosystems that may be at risk of exposure from the Fly River runoff. This study used MODIS satellite time series and a colour-classification approach to map optical water types around the data-poor Gulf of Papua and Torres Strait region. The satellite data were supported by field data, including salinity and suspended sediment measurements, and used together in qualitative water quality assessments to evaluate the habitats that are likely exposed to Fly River discharge and/or derived sediments. It showed that the Fly River influence in the Torres Strait region is largely limited to the north-east corner of the Torres Strait. The drivers of turbidity vary between locations, and it is impossible to fully separate direct riverine plume influence from wave and tidally driven sediment resuspension in the satellite maps. However, results indicate that coastal habitats located as far east as Bramble Cay and west to Boigu Island are located in an area that is most likely exposed to the Fly River discharge within the region, directly or through sediment resuspension. The area that is the most likely exposed is a relatively small proportion of the Torres Strait region, but encompasses habitats of high ecological importance, including coral reefs and seagrass meadows. Satellite data showed that the period of highest risk of exposure was during the south-east trade wind season and complemented recent model simulations in the region over larger spatial and temporal frames. This study did not evaluate transboundary pollution or the ecological impact on local marine resources, but other recent studies suggest it is likely to be limited. However, this study did provide long-term, extensive but qualitative, baseline information needed to inform future ecological risk mapping and to support decision making about management priorities in the region. This is important for ensuring the protection of the Torres Strait ecosystems, given their importance to Torres Strait communities and turtle and dugong populations, and the Torres Strait's connectivity with the Great Barrier Reef Marine Park. Many coastal and marine ecosystems around the world are under increasing threat from a range of anthropogenic influences. The management of these threats continues to present ongoing challenges, with many ecosystems increasingly requiring active restoration to support or re-establish the ecosystem's biological, cultural, social and economic values. The current condition of Australia's Great Barrier Reef (GBR) and its threats, including water quality, climate change and the loss of wetlands, causing the continuing decline in the GBR's ecological condition and function, has received global attention. Activities aimed at halting these declines and system restoration have been underway for over forty years. These activities are challenging to implement, and much has been learnt from their various outcomes. This paper considers the GBR and the associated management activities as a case study for regional scale catchment to reef management. It summarises the management approaches to date, describing the key role that science, policy and community have played in underpinning various investments. Four criteria for success are proposed: the lead role of the community, the need for a systems approach, the need for targeted, cost-effective and sustainable long-term investment, and importantly, building knowledge and maintaining consensus and political commitment. • Activities have intended to halt the decline and restore values of the GBR for decades. • The history of GBR catchment to reef provides a foundation for learning. • Criteria for success are identified to improve the condition and resilience of the GBR. • Integrated socio-ecological approaches will facilitate successful management. • Community leadership, long-term commitment and a solid knowledge base are essential. The Reef 2050 Plan has identified a range of measures aimed at reducing end-of-catchment loads of sediment and nutrient and recognizes the role that freshwater wetlands may have in achieving this. However, quantitative information on the potential for tropical wetlands to filter agricultural runoff is scarce, so this paper describes a study that combines field data from a 10 ha wetland constructed on land previously used for sugar cane near Babinda, north Queensland with a water balance and denitrification model. During the 12-month monitoring period (from October 2017 to September 2018) we estimate that the nitrogen filtering capacity of the wetland was 52% (26% lost as gaseous denitrification from the water and soil, and 26% as sedimentation of particulate nitrogen, PN). The remaining nitrogen (48%) left in the drainage water and this emphasises the importance of the wetland hydrology in determining denitrification and filtering. The current estimates are highly variable, so we have also identified the key parameters that need to be measured in order to improve long-term wetland filtering capacity estimation. Babinda is in the Mulgrave-Russell catchment, where the Reef 2050 Water Quality Improvement Plan has set target reductions in DIN of 300 t and PN of 53 t by 2025. 10% of the DIN reduction target could be achieved from ~593 ha of wetland with the same mean denitrification properties as currently estimated for the Babinda wetland (i.e. 51 kg N ha−1 year−1). Water quality monitoring programs (WQMPs) are crucial for assessment of water quality in river basins where agricultural intensification and development raise concerns in freshwater and marine environments. WQMPs if supported by scientists and local communities, and if based on the knowledge needs of all stakeholders, can provide vital information supporting resource management actions. Our paper focuses on the transdisciplinary development and implementation of a community-led pilot WQMP for the Tully River basin, adjacent to the Great Barrier Reef (GBR). The community-led pilot WQMP was established to fill some knowledge gaps identified during development of the Tully Water Quality Improvement Plan (WQIP) and to provide opportunities for active stakeholder participation in the monitoring. Results indicated some water quality parameters (i.e. nitrates and total phosphorus) had higher than expected values and exceeded state water quality guidelines. Hence, the results provided an evidence base for freshwater quality objective development to conserve, protect and improve water quality conditions in this basin and GBR. To protect and improve water quality in the Great Barrier Reef, the Queensland Government's Reef 2050 Water Quality Improvement Plan targets that 90% of sugarcane, horticulture, cropping and grazing lands in priority areas be managed using best management practices for sediment, nutrient and pesticides by 2025. Progress towards this target is insufficient and variable across catchments and industries. The motivation to adopt improvements in management practices is heavily influenced by social, economic, cultural and institutional dimensions. In this paper we synthesise the literature on how these human dimensions influence decision making for land management practice and highlight where future investment could be focussed. Stream water quality is highly variable both across space and time. Water quality monitoring programmes have collected a large amount of data that provide a good basis for investigating the key drivers of spatial and temporal variability. Event-based water quality monitoring data in the Great Barrier Reef catchments in northern Australia provide an opportunity to further our understanding of water quality dynamics in subtropical and tropical regions. This study investigated nine water quality constituents, including sediments, nutrients and salinity, with the aim of (1) identifying the influential environmental drivers of temporal variation in flow event concentrations and (2) developing a modelling framework to predict the temporal variation in water quality at multiple sites simultaneously. This study used a hierarchical Bayesian model averaging framework to explore the relationship between event concentration and catchment-scale environmental variables (e.g. runoff, rainfall and groundcover conditions). Key factors affecting the temporal changes in water quality varied among constituent concentrations and between catchments. Catchment rainfall and runoff affected in-stream particulate constituents, while catchment wetness and vegetation cover had more impact on dissolved nutrient concentration and salinity. In addition, in large dry catchments, antecedent catchment soil moisture and vegetation had a large influence on dissolved nutrients, which highlights the important effect of catchment hydrological connectivity on pollutant mobilisation and delivery. Australian and Queensland Government's Reef 2050 Water Quality Improvement Plan has set targets for improving the water quality entering the Great Barrier Reef lagoon. Given the large public investment and the deficit of data linking on-farm land management to changes in environmental outcomes, there is a need for a robust and efficient methods of quantifying links between land management and water quality. This paper explores a pragmatic approach to making this link using available data. We demonstrate that a simple parameterisation process is suitable for estimating hydrology and water quality across a wide range of land uses and management practices in agricultural landscapes. However, a manually calibrated model may still require the analysis of parameters to reduce error variances and evaluate uncertainties. Gully erosion can be a major disruptor to global fluvial sediment budgets. Gully erosion in the catchments of the Great Barrier Reef is attributed to ∼40 % of fine suspended sediment pollution to the freshwater and marine ecosystems downstream. Mitigating this source of erosion will have a lasting positive impact on the water quality of connected rivers and the receiving marine environment. Here we conduct a preliminary evaluation of the ability of intensive landscape-scale gully remediation to reduce suspended sediment and associated nutrient export from a catchment draining to the Great Barrier Reef. The gully remediation method was a first attempt, in the region, at investing a high level of financial (total cost of remediation AUD ∼90000) and logistical effort (e.g. intensive earthworks, including the establishment of an on-site quarry) to develop long-lasting erosion mitigation measures (i.e. regraded, compacted, and battered gully walls, rock armouring of banks and channel, and installation of rock check dams). A novel suspended sediment monitoring network, comprised of a suite of new and established automated monitoring methods capable of operating in remote environments, was used to evaluate the water quality of a remediated gully, a control gully, and their respective catchments. The recently developed pumped active suspended sediment (PASS) sampler optimised to sample ephemeral water flows was deployed in gully outlets and catchment runoff flow paths. This study demonstrates how the combination of low- and high-cost water quality monitoring techniques can be deployed in a configuration that ensures sample collection redundancy and complementary data collection between methods. Monitoring was conducted during two consecutive wet seasons and, thus, can only provide preliminary information. Monitoring over longer timescales (i.e. 5–10 years) will need to be carried out in order to validate the findings discussed herein. Samples collected from the remediated gully had significantly lower suspended sediment concentrations compared to the control gully, providing preliminary evidence that the remediation works were successful in stabilising erosion within the gully. Dissolved and particulate nutrient concentrations were also significantly lower in the remediated gully samples, consistent with the decreased suspended sediment concentrations. The novel combination of suspended sediment measurements from both the gully channels and overland flows in the surrounding gully catchments suggests that sediment and nutrients at the remediated site are likely sourced from erosion processes occurring within the catchment of the gully (at relatively low concentrations). In contrast, the primary source of suspended sediment and associated nutrients at the control gully was erosion from within the gully itself. This study demonstrates the potential of landscape-scale remediation as an effective mitigation action for reducing suspended sediment and nutrient export from alluvial gullies. The Great Barrier Reef (GBR) is of immense biological, cultural and economic importance, but has also rapidly degraded over the last 30 years. Improved spatial information on reef geomorphic zonation and benthic cover type (including coral type) is critical to support scientific work to understand how the GBR is changing, and to support resource management decisions that enable conservation of the reef and its essential ecosystem services. Yet, no comprehensive maps exist that detail the geomorphic zonation or benthic cover for the GBR's ~ 3000 reefs. This study presents three new types of shallow reef maps for 237 reefs in the central Cairns Management Region of the GBR Marine Park (GBRMP), explores how the detailed habitat maps created compared to current maps and posits how the new maps may support and refine current critical key science outputs and management challenges. Geomorphic Zonation, Benthic Cover and Coral Type habitat maps were created using a unique combined object-based image analysis and ecological modelling approach that incorporated satellite imagery, limited field data and key reef physical attributes (depth, slope, waves) using a previously peer-reviewed mapping approach developed for the Capricorn Bunker Group reefs, Southern GBR. The mapping approach was consistent and repeatable, suggesting applicability to mapping all 3000 reefs in the GBRMP. Compared to existing maps that only outline each reef, the increase in detail provided by these new habitat maps enabled discrete characterisation of each reef's geomorphology and benthic composition. With the new habitat maps, areas within each reef can be identified as either coral habitat or not coral habitat. This has not been possible previously. As such, a model of coral ecological and biophysical processes that depends on bottom reflectance of sand and coral areas can be fine-tuned. Similarly, for reef restoration, nursery structures are commonly placed in non-coral habitats, and/or coral larvae are dispersed in areas of known coral habitat. The new habitat maps presented permit more accurate identification of these areas such that restoration projects can be targeted more effectively. Population outbreaks of Crown-of-Thorns Starfish (COTS; Acanthaster spp.) are a major contributor to loss of hard coral throughout the Indo-Pacific. On Australia's Great Barrier Reef (GBR), management interventions have evolved over four COTS outbreaks to include: (1) manual COTS control, (2) Marine Protected Area (MPA) zoning, and, (3) water quality improvement. Here we evaluate the contribution of these three approaches to managing population outbreaks of COTS to minimize coral loss. Strategic manual control at sites reduced COTS numbers, including larger, more fecund and damaging individuals. Sustained reduction in COTS densities and improvements in hard coral cover at a site were achieved through repeated control visits. MPAs influenced initial COTS densities but only marginally influenced final hard coral cover following COTS control. Water quality improvement programs have achieved only marginal reductions in river nutrient loads delivered to the GBR and the study region. This, a subsequent COTS outbreak, and declining coral cover across the region suggest their contributions are negligible. These findings support manual control as the most direct, and only effective, means of reducing COTS densities and improving hard coral cover currently available at a site. Collaborative governance has been widely adopted since the early 2000s to manage complex natural resource issues, such as water quality and land degradation. Most research has focused on the main features and potential benefits of collaborative governance. However, few studies have studied how collaboration facilitates (or limits) implementation of natural resource planning policies, such as water planning. Studying how collaborative governance works during implementation sheds light on how the environmental outcomes are achieved. This research uses the Great Barrier Reef as large case study of water quality, which was implemented through six regional collaborative governance efforts. The Reef is one of the most important marine ecosystems of Australia. Water quality remains one of the main threats to the Reef's environmental health and resilience. Since the beginning of the 21st century, collaborative governance approaches have been adopted in the Reef's water quality planning to improve water quality conditions. Drawing on document analysis and semistructured interviews with key stakeholders, the study shows how nested collaborative governance arrangements operated in the achievement of environmental outcomes. Although the nested regional level of collaboration proved to be a useful spatial scale at facilitating reductions of land‐based runoff, the environmental outcomes achieved were moderate due to collaborative issues with state and federal levels, the powerful actors of the collaborative arrangements. This suggests the importance of improving collaborative processes within the nested governance approach (i.e., deliberation between the main actors on the policy instruments or collaborative "tools" for plan implementation). The shallow tidal and freshwater coastal wetlands adjacent to the Great Barrier Reef lagoon provide a vital nursery and feeding complex that supports the life cycles of marine and freshwater fish, important native vegetation and vital bird habitat. Urban and agricultural development threaten these wetlands, with many of the coastal wetlands becoming lost or changed due to the construction of artificial barriers (e.g. bunds, roads, culverts and floodgates). Infestation by weeds has become a major issue within many of the wetlands modified (bunded) for ponded pasture growth last century. A range of expensive chemical and mechanical control methods have been used in an attempt to restore some of these coastal wetlands, with limited success. This study describes an alternative approach to those methods, investigating the impact of tidal reinstatement after bund removal on weed infestation, associated changes in water quality, and fish biodiversity, in the Boolgooroo lagoon region of the Mungalla wetlands, East of Ingham in North Queensland. High resolution remote sensing, electrofishing and in-water logging was used to track changes over time– 1 year before and 4 years after removal of an earth bund. With tides only penetrating the wetland a few times yearly, gross changes towards a more natural system occurred within a relatively short timeframe, leading to a major reduction in infestation of olive hymenachne, water hyacinth and salvina, reappearance of native vegetation, improvements in water quality, and a tripling of fish diversity. Weed abundance and water quality does appear to oscillate however, dependent on summer rainfall, as changes in hydraulic pressure stops or allows tidal ingress (fresh/saline cycling). With an estimated 30% of coastal wetlands bunded in the Great Barrier Reef region, a passive remediation method such as reintroduction of tidal flow by removal of an earth bund or levee could provide a more cost effective and sustainable means of controlling freshwater weeds and improving coastal water quality into the future. Historical water quality datasets from the Fitzroy Basin, a large river system that receives mine-affected water from more than 40 mines, and drains into the Great Barrier Reef Lagoon, were analysed. There is great public and environmental interest in these waters that are used for agriculture, recreation and raw drinking water supplies. Aside from one AMD-impacted area, waters were generally alkaline. Turbidity data regularly exceeded the regional water quality objective (< 50 NTU), indicating the presence of particulates that may accumulate or transport metal contaminants within the waters. Analyses of data for 14 metals showed dissolved Cu and Al, followed by Zn, were the parameters that were most often greater than Australian toxicant guideline values. Analysis of coal mine-affected water samples and the receiving creek data, showed that median turbidity was greater downstream than upstream of the mine water release points, suggesting release-water may contain particulate-bound metals. Median dissolved Al and Cu concentrations were lower downstream than upstream and were above guidelines. Preliminary modelling using WHAM7 suggested downstream dissolved Cu (2–5 µg/L) was bound to fulvic acid and was likely not bioavailable. Dissolved Al (170–550 µg/L) may have existed as Al(OH)4−. Overall, suspended particulate matter appeared to be a water quality parameter of interest in this mine-affected river basin. Further targeted sampling, direct measurement of particulate-bound metals and multivariate statistical analysis are needed to help better understand metal partitioning in these turbid, alkaline waters. Water-quality monitoring in rivers often focuses on the concentrations of sediments and nutrients, constituents that can smother biota and cause eutrophication. However, the physical and economic constraints of manual sampling prohibit data collection at the frequency required to adequately capture the variation in concentrations through time. Here, we developed models to predict total suspended solids (TSS) and oxidized nitrogen (NOx) concentrations based on high-frequency time series of turbidity, conductivity and river level data from in situ sensors in rivers flowing into the Great Barrier Reef lagoon. We fit generalized-linear mixed-effects models with continuous first-order autoregressive correlation structures to water-quality data collected by manual sampling at two freshwater sites and one estuarine site and used the fitted models to predict TSS and NOx from the in situ sensor data. These models described the temporal autocorrelation in the data and handled observations collected at irregular frequencies, characteristics typical of water-quality monitoring data. Turbidity proved a useful and generalizable surrogate of TSS, with high predictive ability in the estuarine and fresh water sites. Turbidity, conductivity and river level served as combined surrogates of NOx. However, the relationship between NOx and the covariates was more complex than that between TSS and turbidity, and consequently the ability to predict NOx was lower and less generalizable across sites than for TSS. Furthermore, prediction intervals tended to increase during events, for both TSS and NOx models, highlighting the need to include measures of uncertainty routinely in water-quality reporting. Our study also highlights that surrogate-based models used to predict sediments and nutrients need to better incorporate temporal components if variance estimates are to be unbiased and model inference meaningful. The transferability of models across sites, and potentially regions, will become increasingly important as organizations move to automated sensing for water-quality monitoring throughout catchments. The Great Barrier Reef ( GBR) is an iconic coral reef system extending over 2000 km along the north-east coast of Australia. Global recognition of its Outstanding Universal Value resulted in the listing of the 348 000 km2 GBR World Heritage Area ( WHA) by UNESCO in 1981. Despite various levels of national and international protection, the condition of GBR ecosystems has deteriorated over the past decades, with land-based pollution from the adjacent catchments being a major and ongoing cause for this decline. To reduce land-based pollution, the Australian and Queensland Governments have implemented a range of policy initiatives since 2003. Here, we evaluate the effectiveness of existing initiatives to reduce discharge of land-based pollutants into the waters of the GBR. We conclude that recent efforts in the GBR catchments to reduce land-based pollution are unlikely to be sufficient to protect the GBR ecosystems from declining water quality within the aspired time frames. To support management decisions for desired ecological outcomes for the GBR WHA, we identify potential improvements to current policies and incentives, as well as potential changes to current agricultural land use, based on overseas experiences and Australia's unique potential. The experience in the GBR may provide useful guidance for the management of other marine ecosystems, as reducing land-based pollution by better managing agricultural sources is a challenge for coastal communities around the world. River runoff and associated flood plumes (hereafter river plumes) are a major source of land-sourced contaminants to the marine environment, and are a significant threat to coastal and marine ecosystems worldwide. Remote sensing monitoring products have been developed to map the spatial extent, composition and frequency of occurrence of river plumes in the Great Barrier Reef (GBR), Australia. There is, however, a need to incorporate these monitoring products into Risk Assessment Frameworks as management decision tools. A simple Satellite Risk Framework has been recently proposed to generate maps of potential risk to seagrass and coral reef ecosystems in the GBR focusing on the Austral tropical wet season. This framework was based on a "magnitude × likelihood" risk management approach and GBR plume water types mapped from satellite imagery. The GBR plume water types (so called "Primary" for the inshore plume waters, "Secondary" for the midshelf-plume waters and "Tertiary" for the offshore plume waters) represent distinct concentrations and combinations of land-sourced and marine contaminants. The current study aimed to test and refine the methods of the Satellite Risk Framework. It compared predicted pollutant concentrations in plume water types (multi-annual average from 2005-2014) to published ecological thresholds, and combined this information with similarly long-term measures of seagrass and coral ecosystem health. The Satellite Risk Framework and newly-introduced multi-annual risk scores were successful in demonstrating where water conditions were, on average, correlated to adverse biological responses. Seagrass meadow abundance (multi-annual change in % cover) was negatively correlated to the multi-annual risk score at the site level (R² = 0.47, p < 0.05). Relationships between multi-annual risk scores and multi-annual changes in proportional macroalgae cover (as an index for coral reef health) were more complex (R² = 0.04, p > 0.05), though reefs incurring higher risk scores showed relatively higher proportional macroalgae cover. Multi-annual risk score thresholds associated with loss of seagrass cover were defined, with lower risk scores (≤0.2) associated with a gain or little loss in seagrass cover (gain/-12%), medium risk scores (0.2-0.4) associated with moderate loss (-12/-30%) and higher risk scores (>0.4) with the greatest loss in cover (>-30%). These thresholds were used to generate an intermediate river plume risk map specifically for seagrass meadows of the GBR. An intermediate river plume risk map for coral reefs was also developed by considering a multi-annual risk score threshold of 0.2--above which a higher proportion of macroalgae within the algal communities can be expected. These findings contribute to a long-term and adaptive approach to set relevant risk framework and thresholds for adverse biological responses in the GBR. The ecological thresholds and risk scores used in this study will be refined and validated through ongoing monitoring and assessment. A strong driver of water quality change in the Great Barrier Reef (GBR) is the pulsed or intermittent nature of terrestrial inputs into the GBR lagoon, including delivery of increased loads of sediments, nutrients, and toxicants via flood river plumes (hereafter river plumes) during the wet season. Cumulative pressures from extreme weather with a high frequency of large scale flooding in recent years has been linked to the large scale reported decline in the health of inshore seagrass systems and coral reefs in the central areas of the GBR, with concerns for the recovery potential of these impacted ecosystems. Management authorities currently rely on remotely-sensed (RS) and in situ data for water quality monitoring to guide their assessment of water quality conditions in the GBR. The use of remotely-sensed satellite products provides a quantitative and accessible tool for scientists and managers. These products, coupled with in situ data, and more recently modelled data, are valuable for quantifying the influence of river plumes on seagrass and coral reef habitat in the GBR. This article reviews recent remote sensing techniques developed to monitor river plumes and water quality in the GBR. We also discuss emerging research that integrates hydrodynamic models with remote sensing and in situ data, enabling us to explore impacts of different catchment management strategies on GBR water quality. The Wet Tropics region of north Queensland contains the highest biological diversity in Australia, has outstanding environmental values, is economically important and located adjacent to the Great Barrier Reef (GBR). Increasing urban development and agricultural intensification in the Wet Tropics has raised serious water quality concerns. To successfully achieve water quality improvement outcomes, the integration of social and biophysical knowledge, in particular clarifying the roles and responsibilities of multiple stakeholders for knowledge integration, has been identified as a key issue and research priority. However, research into the processes supporting knowledge integration and clarifying roles and responsibilities of multiple stakeholders for improving water quality is largely lacking. To fill this gap, we further developed and advanced a social-ecological planning framework to improve our understanding of how multiple-stakeholders can contribute to successful water quality management outcomes. Our conceptual framework, applied in the Tully basin adjacent to the GBR: (1) provides a transdisciplinary approach; (2) enhances the integration of social and biophysical knowledge through tailored methods fitting the local context; (3) shares knowledge and provides recommendations; (4) outlines factors that may promote or inhibit the implementation of freshwater quality objectives; (5) highlights inadequacies of existing government guidelines, policies, and presents co-management opportunities and (6) offers a novel collaborative approach supporting water quality improvement in the Wet Tropics of Australia and beyond. This study compared water quality effects of using precision herbicide application technologies and traditional spraying approaches across several regulated 'priority' and alternative pre- and post-emergent herbicides in a northern Australian cane farming system. Use of herbicide banding spray technologies resulted in pre-emergent herbicide load reductions, extending substantially beyond simple proportionate decreases in the amount of herbicide ingredient applied to paddocks. Aquatic risk assessment from resultant chemical mixtures leaving paddocks, and upscaled to local catchment concentrations, highlighted that precision application technologies could markedly reduce the ecological risk of pre-emergent herbicides. These risk reductions were, however, often complicated by the additional toxicity of post-emergent herbicides in mixtures, some associated with the adoption of band-spraying weed treatments. While the currently regulated priority herbicide, diuron, posed the greatest risk to the environment, alternative herbicides could still pose significant environmental risks, although these relative risks were lower at more ecologically relevant concentrations, typically found in the local freshwater ecosystems. Results underline the need for a carefully considered approach to integrating alternative herbicides and precision application technologies into improved weed management by irrigating cane farmers. Recent government changes to the appraisal of water quality improvement progress, from load-based to ecosystem-based targets, involving a much broader suite of herbicides, also appear likely to complicate assessment of the environmental impacts of practice change adoption for the industry.
