Dust production is one of the more curious phenomena observed in massive binary systems with interacting winds. The high temperatures, UV photon flux and violent shocks should destroy any dust grains that condense. However, in some extreme cases dust production yields of approximately 30% of the total mass loss rate of the stellar winds have been observed. In order to better understand this phenomenon a parameter space exploration was performed using a series of numerical models of dust producing carbon phase Wolf-Rayet (WCd) systems. These models incorporated a passive scalar dust model simulating dust growth, destruction and radiative cooling. We find that reasonable dust yields were produced by these simulations. Significant changes in the dust yield were caused by changing the mass loss rates of the stars, with a greater mass loss rate contributing to increased dust yields. Similarly, a close orbit between the stars also resulted in higher dust yields. Finally, a high velocity wind shear, which induces Kelvin-Helmholtz (KH) instabilities and wind mixing, drastically increases the dust yields., Comment: 13 pages, 18 figures, 10 tables

The wind collision region (WCR) in a colliding wind binary (CWB) is a particularly violent place, as such, it is surprising that it is also a region where significant quantities of interstellar dust can form. In extreme cases, approximately 30% of the total mass loss rate of a system can be converted into dust. These regions are poorly understood, as observation and simulation of these systems are difficult. In our previous paper we simulated dust growth in CWB systems using an advected scalar model and found our model to be suitable for qualitative study. For this paper we simulated the periodic dust forming CWB (WCd) system WR140 with our dust model, to determine how dust growth changes over the systems periastron passage. We found that dust production increases significantly at periastron passage, which is consistent with IR emission of the surrounding dusty shell. We also find that the dust production rate of the system decreases rapidly as the stars recede from each other, though the rate of decrease is significantly lower than the rate of increase during periastron passage. This was found to be due to strong cooling and its associated thermal instabilities, resulting in cool, high-density pockets of gas in the WCR where dust forms. The WCR also shows a degree of hysteresis, resulting in a radiative post-shock flow even when the stars are separated enough for the region to behave adiabatically., Comment: 9 pages, 9 figures, 5 tables

[Abridged] Filaments and hubs have received special attention recently thanks to studies showing their role in star formation. While the column density and velocity structures of both filaments and hubs have been studied, their magnetic fields (B-field) are not yet characterized. We aim to understand the role of the B-field in the dynamical evolution of the NGC 6334 hub-filament network. We present new observations of the dust polarized emission at 850$\mu$m towards NGC 6334 obtained with the JCMT/POL-2. We study the distribution and dispersion of the polarized intensity ($PI$), the polarization fraction ($PF$), and the B-field angle ($\theta_{B}$). We derive the power spectrum of the intensity and $\theta_{B}$ along the ridge crest. Our analyses show a complex B-field structure when observed over the whole region ($\sim10$ pc), however, at smaller scales ($\sim1$ pc), $\theta_{B}$ varies coherently along the filaments. The observed power spectrum of $\theta_{B}$ can be well represented with a power law function with a slope $-1.33\pm0.23$, which is $\sim20\%$ shallower than that of $I$. This result is compatible with the properties of simulated filaments and may indicate the processes at play in the formation of filaments. $\theta_{B}$ rotates from being mostly perpendicular to the filament crests to mostly parallel as they merge with the hubs. This variation of $\theta_{B}$ may be tracing local velocity flows of matter in-falling onto the hubs. Our analysis suggests a variation of the energy balance along the crests of these filaments, from magnetically critical/supercritical at their far ends to magnetically subcritical near the hubs. We detect an increase of $PF$ towards the high-column density star cluster-forming hubs that may result from the increase of grain alignment efficiency due to stellar radiation from the newborn stars., Comment: Accepted for publication in Astronomy & Astrophysics

We numerically reproduce the density profiles for filaments that are in magnetohydrostatic and pressure equilibrium with their surroundings obtained in Tomisaka (2014) and show that these equilibria are dynamically stable. If the effect of ambipolar diffusion is considered, these filaments lose magnetic support initiating cloud collapse. The filaments do not lose magnetic flux. Rather the magnetic flux is redistributed within the filament from the centre towards the envelope. The rate of the collapse is inversely proportional to the fractional ionisation and two gravitationally-driven ambipolar diffusion regimes for the collapse are observed as predicted in Mouschovias & Morton (1991). For high values of the ionisation coefficient, that is $X \geq 10^{-7}$, the gas is strongly coupled to the magnetic field and the Jeans length is larger than the ambipolar diffusion length scale. Then the collapse is governed by magnetically-regulated ambipolar diffusion. For $X \lesssim 10^{-8}$, the gas is weakly coupled to the magnetic field and the magnetic support is removed by gravitationally-dominated ambipolar diffusion. Here, neutrals and ions only collide sporadically, that is the ambipolar diffusion length scale is larger than the Jeans length. When decaying turbulence is included, additional support is provided to the filament. This slows down the collapse of the filament even in the absence of a magnetic field. When a magnetic field is present, the collapse rate increases by a ratio smaller than for the non-magnetic case. This is because of a speed-up of the ambipolar diffusion due to larger magnetic field gradients generated by the turbulence and because the ambipolar diffusion aids the dissipation of turbulence below the ambipolar diffusion length scale. We have used the AMR hydrodynamic code, MG, to perform idealised 3D MHD simulations of the formation of clumpy and filamentary structure in a thermally unstable medium without turbulence. A stationary thermally unstable spherical diffuse atomic cloud with uniform density in pressure equilibrium with low density surroundings was seeded with random density variations and allowed to evolve. A range of magnetic field strengths threading the cloud have been explored, from beta=0.1 to beta=1.0 to the zero magnetic field case (beta=infinity), where beta is the ratio of thermal pressure to magnetic pressure. Once the density inhomogeneities had developed to the point where gravity started to become important, self-gravity was introduced to the simulation. With no magnetic field, clouds and clumps form within the cloud with aspect ratios of around unity, whereas in the presence of a relatively strong field (beta=0.1) these become filaments, then evolve into interconnected corrugated sheets that are predominantly perpendicular to the magnetic field. With magnetic and thermal pressure equality (beta=1.0), filaments, clouds and clumps are formed. At any particular instant, the projection of the 3D structure onto a plane parallel to the magnetic field, i.e. a line of sight perpendicular to the magnetic field, resembles the appearance of filamentary molecular clouds. The filament densities, widths, velocity dispersions and temperatures resemble those observed in molecular clouds. In contrast, in the strong field case beta=0.1, projection of the 3D structure along a line of sight parallel to the magnetic field reveals a remarkably uniform structure., Comment: 17 pages, 10 figures. This short tribute to Leon contains a brief summary of some, but not all, of his ground breaking contributions in the area. It also mentions of some of the relevant problems that have received attention in the last few years. The coverage is not comprehensive, and the authors have drawn on their own results more and touched more briefly on those of others than they would in a normal review. In the absence of magnetic fields and cosmic rays, radiative cooling laws with a range of dependences on temperature affect the stability of interstellar gas. For about four and a half decades, astrophysicists have recognised the importance of the thermal instablity for the formation of clouds in the interstellar medium. Even in the past several years, many papers have concerned the role of the thermal instability in the production of molecular clouds. About three and a half decades ago, astrophysicists investigating radiative shocks noticed that for many cooling laws such shocks are unstable. Attempts to address the effects of cosmic rays on the stablity of radiative media that are initially uniform or that have just passed through shocks have been made. The simplest approach to such studies involves the assumption that the cosmic rays behave as a fluid. Work based on such an approach is described. Cosmic rays have no effect on the stability of initially uniform, static media with respect to isobaric perturbations, though they do affect the stability of such media with respect to isentropic perturbations. The effect of cosmic rays on the stability of radiative shocked media depends greatly on the efficiency of the conversion of energy in accelerated cosmic rays into thermal energy in the thermalized fluid. If that efficiency is low, radiative cooling makes weak shocks propagating into upstream media with low cosmic-ray pressures more likely to be cosmic-ray dominated than adiabatic shocks of comparable strength. We present high-sensitivity 2'x4' maps of the J=2-1 rotational lines of SiO, CO, 13CO and C18O, observed toward the filamentary Infrared Dark Cloud (IRDC) G035.39-00.33. Single-pointing spectra of the SiO J=2-1 and J=3-2 lines toward several regions in the filament, are also reported. The SiO images reveal that SiO is widespread along the IRDC (size >2 pc), showing two different components: one bright and compact arising from three condensations (N, E and S), and the other weak and extended along the filament. While the first component shows broad lines (linewidths of ~4-7 kms-1) in both SiO J=2-1 and SiO J=3-2, the second one is only detected in SiO J=2-1 and has narrow lines (~0.8 kms-1). The maps of CO and its isotopologues show that low-density filaments are intersecting the IRDC and appear to merge toward the densest portion of the cloud. This resembles the molecular structures predicted by flow-driven, shock-induced and magnetically-regulated cloud formation models. As in outflows associated with low-mass star formation, the excitation temperatures and fractional abundances of SiO toward N, E and S, increase with velocity from ~6 to 40 K, and from ~1E-10 to >1E-8 respectively, over a velocity range of ~7 kms-1. Since 8 micron sources, 24 micron sources and/or extended 4.5 micron emission are detected in N, E and S, broad SiO is likely produced in outflows associated with high-mass protostars. The excitation temperatures and fractional abundances of the narrow SiO lines, however, are very low (~9 K and ~1E-11, respectively), and consistent with the processing of interstellar grains by the passage of a shock with vs~12 kms-1. This emission could be generated i) by a large-scale shock, perhaps remnant of the IRDC formation process; ii) by decelerated or recently processed gas in large-scale outflows driven by 8 micron and 24 micron sources; or iii) by an undetected and widespread population of lower mass protostars. We follow the dynamical evolution of the shocked cloud with a time-dependent ideal magnetohydrodynamic code. By performing the simulations in 3D, we investigate the effect of different magnetic field orientations including parallel, perpendicular and oblique to the shock normal. Outflows of young stars drive shocks into dusty, molecular regions. Most models of such shocks assume that they are steady and propagating perpendicular to the magnetic field. Real shocks often violate both of these assumptions and the media through which they propagate are inhomogeneous. We use the code employed previously to produce the first time-dependent simulations of fast-mode, oblique C-type shocks interacting with density perturbations. We include a self-consistent calculation of the thermal and ionisation balances and a fluid treatment of grains. We identify features that develop when a multifluid shock encounters a density inhomogeneity to investigate whether any part of the precursor region ever behaves in a quasi-steady fashion. If it does the shock may be modelled approximately without solving the time-dependent hydromagnetic equations. Simulations were made for initially steady oblique C-type shocks encountering density inhomogeneities. For a semi-finite inhomogeneity with a density larger than the surrounding medium, a transmitted shock evolves from being J-type to a steady C-type shock on a timescale comparable to the ion-flow time through it. A sufficiently upstream part of the precursor of an evolving J-type shock is quasi-steady. The ion-flow timescale is also relevant for the evolution of a shock moving into a region of decreasing density. The models for shocks propagating into regions in which the density increases and then decreases to its initial value cannot be entirely described in terms of the results obtained for monotonically increasing and decreasing densities. For the latter model, the long-term evolution to a C-type shock cannot be approximated by quasi-steady models., Comment: 11 pages, 9 figures

Using a time-dependent multifluid, magnetohydrodynamic code, we calculated the structure of steady perpendicular and oblique C-type shocks in dusty plasmas. We included relevant processes to describe mass transfer between the different fluids, radiative cooling by emission lines and grain charging and studied the effect of single-sized and multiple sized grains on the shock structure. Our models are the first of oblique fast-mode molecular shocks in which such a rigorous treatment of the dust grain dynamics has been combined with a self-consistent calculation of the thermal and ionisation structures including appropriate microphysics. At low densities the grains do not play any significant role in the shock dynamics. At high densities, the ionisation fraction is sufficiently low that dust grains are important charge and current carriers and, thus, determine the shock structure. We find that the magnetic field in the shock front has a significant rotation out of the initial upstream plane. This is most pronounced for single-sized grains and small angles of the shock normal with the magnetic field. Our results are similar to previous studies of steady C-type shocks showing that our method is efficient, rigorous and robust. Unlike the method employed in the previous most detailed treatment of dust in steady oblique fast-mode shocks, ours allows a reliable calculation even when chemical or other conditions deviate from local statistical equilibrium. As enzymes are generally stereo-selective, they can be useful in generating pure stereo-isomers as building blocks for pharmaceuticals and fine chemicals. Another requirement for application of enzymes is a long shelf life and stability. Enzymes from extremophiles, such as (hyper)thermophilic micro-organisms are usually very stable, e.g. at high temperatures and in different organic solvents. The bacterial dihydrodipicolinate synthase (DHDPS) and the crenarchaeal 2-keto-3-deoxygluconate aldolase (KDGA) are two pyruvate-dependent aldolases with activity on non-phosphorylated (cheap) substrates. Their potential for biotechnological application, -in synthesizing nitrogen-heterocycles in biosynthetic routes-, has been explored in this thesis. DHDPS from the bacterium Thermoanaerobacter tengcongensis (TteDHDPS) was produced using E. coli. This thermostable TteDHDPS appeared very specific for the (S)-ASA aldehyde substrate and therefore was not investigated further. Three Sulfolobus KDGAs have been produced in E. coli as well. Purified protein of S. acidocaldarius KDGA (SacKDGA) was crystallized, and the 3-dimensional structure was solved, using the S. solfataricus KDGA (SsoKDGA) structure. The KDGAs proved to have a remarkable broad substrate specificity regarding the aldehyde acceptor: aldehydes with 2-5 carbon atoms were accepted, and additionally azido-substituted aldehydes were readily accepted as well. This observed broad substrate specificity correlates well with the rather spacious hydrophilic binding site that was found in the 3-dimensional structure of KDGA. Outflows of young stars drive shocks into dusty, molecular regions. Most models of such shocks assume that they are steady and propagating perpendicular to the magnetic field. Real shocks often violate both of these assumptions and the media through which they propagate are inhomogeneous. We use the code employed previously to produce the first time-dependent simulations of fast-mode, oblique C-type shocks interacting with density perturbations. We include a self-consistent calculation of the thermal and ionisation balances and a fluid treatment of grains. We identify features that develop when a multifluid shock encounters a density inhomogeneity to investigate whether any part of the precursor region ever behaves in a quasi-steady fashion. If it does the shock may be modelled approximately without solving the time-dependent hydromagnetic equations. Simulations were made for initially steady oblique C-type shocks encountering density inhomogeneities. For a semi-finite inhomogeneity with a density larger than the surrounding medium, a transmitted shock evolves from being J-type to a steady C-type shock on a timescale comparable to the ion-flow time through it. A sufficiently upstream part of the precursor of an evolving J-type shock is quasi-steady. The ion-flow timescale is also relevant for the evolution of a shock moving into a region of decreasing density. The models for shocks propagating into regions in which the density increases and then decreases to its initial value cannot be entirely described in terms of the results obtained for monotonically increasing and decreasing densities. For the latter model, the long-term evolution to a C-type shock cannot be approximated by quasi-steady models., Comment: 11 pages, 9 figures

Using a time-dependent multifluid, magnetohydrodynamic code, we calculated the structure of steady perpendicular and oblique C-type shocks in dusty plasmas. We included relevant processes to describe mass transfer between the different fluids, radiative cooling by emission lines and grain charging and studied the effect of single-sized and multiple sized grains on the shock structure. Our models are the first of oblique fast-mode molecular shocks in which such a rigorous treatment of the dust grain dynamics has been combined with a self-consistent calculation of the thermal and ionisation structures including appropriate microphysics. At low densities the grains do not play any significant role in the shock dynamics. At high densities, the ionisation fraction is sufficiently low that dust grains are important charge and current carriers and, thus, determine the shock structure. We find that the magnetic field in the shock front has a significant rotation out of the initial upstream plane. This is most pronounced for single-sized grains and small angles of the shock normal with the magnetic field. Our results are similar to previous studies of steady C-type shocks showing that our method is efficient, rigorous and robust. Unlike the method employed in the previous most detailed treatment of dust in steady oblique fast-mode shocks, ours allows a reliable calculation even when chemical or other conditions deviate from local statistical equilibrium. Sulfolobus acidocaldarius 2-keto-3-deoxygluconate aldolase (SacKdgA) displays optimal activity at 95 degrees C and is studied as a model enzyme for aldol condensation reactions. For application of SacKdgA at lower temperatures, a library of randomly generated mutants was screened for improved synthesis of 2-keto-3-deoxygluconate from pyruvate and glyceraldehyde at the suboptimal temperature of 50 degrees C. The single mutant SacKdgA-V193A displayed a threefold increase in activity compared with wild type SacKdgA. The increased specific activity at 40-60 degrees C of this mutant was observed, not only for the condensation of pyruvate with glyceraldehyde, but also for several unnatural acceptor aldehydes. The optimal temperature for activity of SacKdgA-V193A was lower than for the wild type enzyme, but enzymatic stability of the mutant was similar to that of the wild type, indicating that activity and stability were uncoupled. Valine193 has Van der Waals interactions with Lysine153, which covalently binds the substrate during catalysis. The mutation V193A introduced space close to this essential residue, and the increased activity of the mutant presumably resulted from increased flexibility of Lysine153. The increased activity of SacKdgA-V193A with unaffected stability demonstrates the potential for optimizing extremely thermostable aldolases for synthesis reactions at moderate temperatures

We are developing such models. Some of the molecular species introduced into the gas phase by sputtering in shocks or by thermally driven desorption in hot cores form on grain surfaces. Recently laboratory studies have begun to contribute to the understanding of surface reactions and thermally driven desorption important for the chemistry of star forming clouds. Dusty plasmas are prevalent in many evolved stars just as well as in star forming regions. Radiation pressure on dust plays a significant role in mass loss from some post-main-sequence stars. The mechanisms leading to the formation of carbonaceous dust in the stellar outflows are similar to those important for soot formation in flames. However, nucleation in oxygen-rich outflows is less well understood and remains a challenging research area. Dust is observed in supernova ejecta that have not passed through the reverse shocks that develop in the interaction of ejecta with ambient media. Dust is detected in high redshift galaxies that are sufficiently young that the only stars that could have produced the dust were so massive that they became supernovae. We aim to understand the formation of dense cores by magnetosonic waves in regions where the thermal to magnetic pressure ratio is small. Because of the low-ionisation fraction in molecular clouds, neutral and charged particles are weakly coupled. Ambipolar diffusion then plays an important role in the formation process. A quiescent, uniform plasma is perturbed by a fast-mode wave. Using 2D numerical simulations, we follow the evolution of the fast-mode wave. The simulations are done with a multifluid, adaptive mesh refinement MHD code. Initial perturbations with wavelengths that are 2 orders of magnitude larger than the dissipation length are strongly affected by the ion-neutral drift. Only in situations where there are large variations in the magnetic field corresponding to a highly turbulent gas can fast-mode waves generate dense cores. This means that, in most cores, no substructure can be produced. However, Core D of TMC-1 is an exception to this case. Due to its atypically high ionisation fraction, waves with wavelengths up to 3 orders of magnitude greater than the dissipation length can be present. Such waves are only weakly affected by ambipolar diffusion and can produce dense substructure without large wave-amplitudes. These conditions are ideal for magnetohydrodynamic waves to produce high-density clumps embedded in a rarefied warm medium. A slow-mode shock follows the fast-mode shock. Behind this shock a dense shell forms, which subsequently fragments. This is a primary region for the formation of massive stars. If that ratio is large and the wave amplitude is sufficient, significant compression of the core occurs, as envisaged by Myers & Lazarian (1998) in their "turbulent cooling flow" picture. For smaller values of that ratio, an initial value of the ratio of the thermal pressure to magnetic pressure of 0.2, and sufficiently large wave amplitude, the scattering induces the production of dense substructure in the core. This substructure may be related to that detected in the dense core associated with the cyanopolyyne peak in TMC-1. HD 167971 is a triple system consisting of a 3.3-day eclipsing binary (O5-8 V + O5-8 V) and an O8 supergiant. It is also a well known non-thermal radio emitter. We observed the radio emission of HD 167971 with the Very Large Array (VLA) and the Australia Telescope Compact Array (ATCA). By combining these data with VLA archive observations we constructed a radio lightcurve covering a 20-yr time-range. We searched for, but failed to find, the 3.3-day spectroscopic period of the binary in the radio data. This could be due to the absence of intrinsic synchrotron radiation at the colliding-wind region between the two components of the eclipsing binary, or due to the large amount of free-free absorption that blocks the synchrotron radiation. We are able to explain many of the observed characteristics of the radio data if the non-thermal emission is produced in a colliding-wind region between the supergiant and the combined winds of the binary. Furthermore, if the system is gravitationally bound, the orbital motion occurs over a period of ~ 20 years, or longer, as suggested by the long-term variability in the radio data. We present a model for the non-thermal radio emission from presumably single O stars, in terms of synchrotron emission from relativistic electrons accelerated in wind-embedded shocks. These shocks are associated with an unstable, chaotic wind. The main improvement with respect to earlier models is the inclusion of the radial dependence of the shock velocity jump and compression ratio, based on 1D hydrodynamical simulations. The decrease of the velocity jump and the compression ratio as a function of radius produces a rapidly decreasing synchrotron emissivity. This effectively prohibits the models from reproducing the spectral shape of the observed non-thermal radio emission. We investigate a number of "escape routes" by which the hydrodynamical predictions might be reconciled with the radio observations. Although these escape routes reproduce the observed spectral shape, none of these escape routes are physically plausible. In particular, re-acceleration by feeding an electron distribution through a number of shocks, is in contradiction with current hydrodynamical simulations. These hydrodynamical simulations have their limitations, most notably the use of 1D. At present, it is not feasible to perform 2D simulations of the wind out to the distances required for synchrotron-emission models. Based on the current hydrodynamic models, we suspect that the observed non-thermal radio emission from O stars cannot be explained by wind-embedded shocks associated with the instability of the line-driving mechanism. The most likely alternative mechanism is synchrotron emission from colliding winds. Escherichia coli bacterioferritin was serendipitously crystallized in a novel cubic crystal form and its structure could be determined to 2.5 Å resolution despite a high degree of merohedral twinning. This is the first report of crystallographic data on `as-isolated' E. coli bacterioferritin. The ferroxidase active site contains positive difference density consistent with two metal ions that had co-purified with the protein. X-ray fluorescence studies suggest that the metal composition is different from that of previous structures and is a mix of zinc and native iron ions. The ferroxidase-centre configuration displays a similar flexibility as previously noted for other bacterioferritins

We present a radio lightcurve of the O5.5 III(f+) star HD 168112, based on archive data from the Very Large Array (VLA) and the Australia Telescope Compact Array (ATCA). The fluxes show considerable variability and a negative spectral index, thereby confirming that HD 168112 is a non-thermal radio emitter. The non-thermal radio emission is believed to be due to synchrotron radiation from relativistic electrons that have been Fermi accelerated in shocks. For HD 168112, it is not known whether these shocks are due to a wind-wind collision in a binary system or to the intrinsic instability of the stellar wind driving mechanism. Assuming HD 168112 to be a single star, our synchrotron model shows that the velocity jump of the shocks should be very high, or there should be a very large number of shocks in the wind. Neither of these is compatible with time-dependent hydrodynamical calculations of O star winds. If, on the other hand, we assume that HD 168112 is a binary, the high velocity jump is easily explained by ascribing it to the wind-wind collision. By further assuming the star to be an eccentric binary, we can explain the observed radio variability by the colliding-wind region moving in and out of the region where free-free absorption is important. The radio data presented here show that the binary has a period between one and two years. By combining the radio data with X-ray data, we find that the most likely period is about 1.4 yr., Comment: 13 pages, 7 figures, to be published in A&A

We present a radio lightcurve of the O5.5 III(f+) star HD 168112, based on archive data from the Very Large Array (VLA) and the Australia Telescope Compact Array (ATCA). The fluxes show considerable variability and a negative spectral index, thereby confirming that HD 168112 is a non-thermal radio emitter.
