Abstract: The present chapter provides a comprehensive overview about the biogeographic setting and environmental state of 166 European rivers, stretching from the Atlantic coast to Turkey and the Ural mountains, and identifies future research and management challenges for these rivers. European rivers exhibit a long history of human modification, with very few free-flowing rivers remaining. Hence, the conservation of the last wild rivers is of utmost priority. Moreover, the UN Decade on Ecosystem Restoration offers major opportunities to restore regulated rivers across the entire continent.

Abstract: Rivers regulated by dams display several ecosystem alterations due to modified flow and sediment regimes. Downstream from a dam, ecosystem degradation occurs because of reduced disturbance, mostly derived from limitations on flow variability and sediment supply. In the last decade, most flow restoration/dam impact mitigation was oriented towards the development of environmental flows. Flow variability (and consequent disturbance) can be reintroduced by releasing artificial high flows (experimental floods). Flow-sediment interactions during experimental floods represent strong ecosystem drivers, influencing nutrient dynamics, and metabolic and functional properties. In river networks, sediment and water inputs from tributaries generate points of discontinuity that can drive major changes in environmental conditions, affecting habitat structure and determining functional differences between upstream and downstream. However, despite the relevance for management, flow/sediment relations during environmental flows - and more importantly during experimental floods - remain poorly understood, mostly due to the lack of empirical evidence. In this study, we examined how a major tributary (source of water and sediments) modified the physical habitat template of a regulated river, thereby influencing ecological and geomorphological responses to experimental floods. Methods combined high-resolution drone mapping techniques with a wide range of biological samples collected in field surveys before, during, and after experimental floods in an alpine river. Data were used to quantify changes in relevant functional and structural ecosystem properties, relating ecological responses to geomorphological dynamics. Results highlight the importance of tributaries in restoring ecosystem properties lost after damming, enhancing the resilience of the system. Abstract: Microbes play a critical role in plant litter decomposition and influence the fate of carbon in rivers and riparian zones. When decomposing low-nutrient plant litter, microbes acquire nitrogen (N) and phosphorus (P) from the environment (i.e., nutrient immobilization), and this process is potentially sensitive to nutrient loading and changing climate. Nonetheless, environmental controls on immobilization are poorly understood because rates are also influenced by plant litter chemistry, which is coupled to the same environmental factors. Here we used a standardized, low-nutrient organic matter substrate (cotton strips) to quantify nutrient immobilization at 100 paired stream and riparian sites representing 11 biomes worldwide. Immobilization rates varied by three orders of magnitude, were greater in rivers than riparian zones, and were strongly correlated to decomposition rates. In rivers, P immobilization rates were controlled by surface water phosphate concentrations, but N immobilization rates were not related to inorganic N. The N:P of immobilized nutrients was tightly constrained to a molar ratio of 10:1 despite wide variation in surface water N:P. Immobilization rates were temperature-dependent in riparian zones but not related to temperature in rivers. However, in rivers nutrient supply ultimately controlled whether microbes could achieve the maximum expected decomposition rate at a given temperature. Collectively, we demonstrated that exogenous nutrient supply and immobilization are critical control points for decomposition of organic matter.

6. Long-lasting effects of experimental flow intermittency on alpine stream macroinvertebrates (Val Roseg, Switzerland)

Abstract: Changing weather patterns and receding glaciers are predicted to increase flow intermittency in alpine streams. If aquatic macroinvertebrate communities largely comprise taxa adapted to perennial flows, an increase in flow intermittency substantially reduces biodiversity and affects functional processes. We conducted a before-after-control-impact field experiment to examine how macroinvertebrate communities in an alpine headwater stream responded to and recovered from a repeated experimental increase in flow intermittency. Flow in one channel was manipulated to simulate increased summer intermittency (June–September) over two consecutive years, whilst an adjacent channel served as a control. We monitored the density of benthic macroinvertebrates, periphyton and organic matter at approximately monthly intervals over three years during the snow-free period. Before manipulation, both channels had similar ecological properties. The flow manipulation reduced the overall macroinvertebrate density, and especially the proportional rheophile density, across both years. Recovery of the macroinvertebrate community following experimental flow intermittency took more than a year, and longer than our study period. This could be due to long aquatic life stages, dispersal limitation and biotic interactions. We conclude that climate-induced changes in alpine stream flow regimes can lead to a fundamental shift in macroinvertebrate assemblages through local extinctions, mostly of rheophilic species.

Abstract: River floodplains are spatially diverse ecosystems that respond quickly to flow variations and disturbance. However, it remains unclear how flow alteration and hydrological disturbance impacts the structure and biodiversity of complex microbial communities in these ecosystems. Here, we examined the spatial and seasonal dynamics of microbial communities in aquatic (benthic) and terrestrial habitats of three hydrologically contrasting (natural flow, residual flow, hydropeaking flow) floodplain systems. Microbial communities (alpha and beta diversity) differed more among floodplain habitats than between riverine floodplains. Microbial communities in all systems displayed congruent seasonal effects. In the residual and hydropeaking systems, an experimental flood was released from a reservoir to mimic a natural high flow event causing hydromorphological disturbance. The experimental flood caused a temporary shift in microbial communities by releasing microbes from the reservoir as well as redistributing communities among floodplain habitats. The flood-mediated shift in community structures had only a transient impact as pelagic bacteria did not persist within floodplain habitats over time after the flood. More frequent pulse disturbances might lead to an alternate structure of bacterial communities in floodplains over time.

Abstract: River ecosystems receive and process vast quantities of terrestrial organic carbon, the fate of which depends strongly on microbial activity. Variation in and controls of processing rates, however, are poorly characterized at the global scale. In response, we used a peer-sourced research network and a highly standardized carbon processing assay to conduct a global-scale field experiment in greater than 1000 river and riparian sites. We found that Earth's biomes have distinct carbon processing signatures. Slow processing is evident across latitudes, whereas rapid rates are restricted to lower latitudes. Both the mean rate and variability decline with latitude, suggesting temperature constraints toward the poles and greater roles for other environmental drivers (e.g., nutrient loading) toward the equator. These results and data set the stage for unprecedented "next-generation biomonitoring" by establishing baselines to help quantify environmental impacts to the functioning of ecosystems at a global scale.

Variation in and controls of processing rates, however, are poorly characterized at the global scale. In response, we used a peer-sourced research network and a highly standardized carbon processing assay to conduct a global-scale field experiment in greater than 1000 river and riparian sites. We found that Earth’s biomes have distinct carbon processing signatures. Slow processing is evident across latitudes, whereas rapid rates are restricted to lower latitudes. Both the mean rate and variability decline with latitude, suggesting temperature constraints toward the poles and greater roles for other environmental drivers (e.g., nutrient loading) toward the equator. These results and data set the stage for unprecedented “next-generation biomonitoring” by establishing baselines to help quantify environmental impacts to the functioning of ecosystems at a global scale.

Abstract: River ecosystems receive and process vast quantities of terrestrial organic carbon, the fate of which depends strongly on microbial activity. Variation in and controls of processing rates, however, are poorly characterized at the global scale. In response, we used a peer-sourced research network and a highly standardized carbon processing assay to conduct a global-scale field experiment in greater than 1000 river and riparian sites. We found that Earth’s biomes have distinct carbon processing signatures. Slow processing is evident across latitudes, whereas rapid rates are restricted to lower latitudes. Both the mean rate and variability decline with latitude, suggesting temperature constraints toward the poles and greater roles for other environmental drivers (e.g., nutrient loading) toward the equator. These results and data set the stage for unprecedented “next-generation biomonitoring” by establishing baselines to help quantify environmental impacts to the functioning of ecosystems at a global scale.

16. Sediment replenishment combined with an artificial flood improves river habitats downstream of a dam

Abstract: River reaches downstream dams where a constant residual flow discharge is imposed, often lack sediment supply and periodic inundation due to the absence of natural flood events. In this study, a two-year return flood was released from an upstream reservoir and combined with sediment replenishment to enhance instream habitat conditions downstream of Rossens hydropower dam on the Sarine River in western Switzerland. Sediment replenishment consisted of four sediment deposits distributed as alternate bars along the river banks, a solution which was previously tested in laboratory. The morphological evolution of the replenishment and of the downstream riverbed were surveyed including pre- and post-flood topography. A hydro-morphological index to evaluate the quality of riverine habitats, based on the variability of flow depth and flow velocity in the analyzed reach, was investigated. The combination of the artificial flood with sediment replenishment proved to be a robust measure to supply a river with sediment and to enhance hydraulic habitat suitability., Rivers, Ports, Waterways and Dredging Engineering

Abstract: River ecosystems receive and process vast quantities of terrestrial organic carbon, the fate of which depends strongly on microbial activity. Variation in and controls of processing rates, however, are poorly characterized at the global scale. In response, we used a peer-sourced research network and a highly standardized carbon processing assay to conduct a global-scale field experiment in greater than 1000 river and riparian sites. We found that Earth’s biomes have distinct carbon processing signatures. Slow processing is evident across latitudes, whereas rapid rates are restricted to lower latitudes. Both the mean rate and variability decline with latitude, suggesting temperature constraints toward the poles and greater roles for other environmental drivers (e.g., nutrient loading) toward the equator. These results and data set the stage for unprecedented “next-generation biomonitoring” by establishing baselines to help quantify environmental impacts to the functioning of ecosystems at a global scale.

20. Sediment replenishment combined with an artificial flood improves river habitats downstream of a dam

Abstract: River reaches downstream dams where a constant residual flow discharge is imposed, often lack sediment supply and periodic inundation due to the absence of natural flood events. In this study, a two-year return flood was released from an upstream reservoir and combined with sediment replenishment to enhance instream habitat conditions downstream of Rossens hydropower dam on the Sarine River in western Switzerland. Sediment replenishment consisted of four sediment deposits distributed as alternate bars along the river banks, a solution which was previously tested in laboratory. The morphological evolution of the replenishment and of the downstream riverbed were surveyed including pre- and post-flood topography. A hydro-morphological index to evaluate the quality of riverine habitats, based on the variability of flow depth and flow velocity in the analyzed reach, was investigated. The combination of the artificial flood with sediment replenishment proved to be a robust measure to supply a river with sediment and to enhance hydraulic habitat suitability., Rivers, Ports, Waterways and Dredging Engineering

Abstract: River ecosystems receive and process vast quantities of terrestrial organic carbon, the fate of which depends strongly on microbial activity. Variation in and controls of processing rates, however, are poorly characterized at the global scale. In response, we used a peer-sourced research network and a highly standardized carbon processing assay to conduct a global-scale field experiment in greater than 1000 river and riparian sites. We found that Earth's biomes have distinct carbon processing signatures. Slow processing is evident across latitudes, whereas rapid rates are restricted to lower latitudes. Both the mean rate and variability decline with latitude, suggesting temperature constraints toward the poles and greater roles for other environmental drivers (e.g., nutrient loading) toward the equator. These results and data set the stage for unprecedented "next-generation biomonitoring" by establishing baselines to help quantify environmental impacts to the functioning of ecosystems at a global scale.

Abstract: Intermittent rivers and ephemeral streams (IRES) encompass fluvial ecosystems that eventually stop flowing and run dry at some point in space and time. During the dry phase, channels of IRES consist mainly of dry riverbeds (DRBs), prevalent yet widely unexplored ecotones between dry and wet phases that can strongly influence the biogeochemistry of fluvial networks. DRBs are often overlooked because they do not strictly belong to either domain of soil or freshwater science. Due to this dual character of DRBs, we suggest that concepts and knowledge from soil science can be used to expand the understanding of IRES biogeochemistry. Based on this idea, we propose that DRBs can be conceptually understood as early stage soils exhibiting many similarities with soils through two main forces: i) time since last sediment transport event, and ii) the development status of stabilizing structures (e.g. soil crusts and/or vascular plants). Our analysis suggests that while DRBs and soils may differ in master physical attributes (e.g. soil horizons vs fluvial sedimentary facies), they become rapidly comparable in terms of microbial communities and biogeochemical processes. We further propose that drivers of DRBs biogeochemistry are similar to those of soils and, hence, concepts and methods used in soil science are transferable to DRBs research. Finally, our paper presents future research directions to advance the knowledge of DRBs and to understand their role in the biogeochemistry of intermittent fluvial networks.

26. Robust quantification of riverine land cover dynamics by high-resolution remote sensing

Abstract: Floodplain areas belong to the most diverse, dynamic and complex ecological habitats of the terrestrial portion of the Earth. Spatial and temporal quantification of floodplain dynamics is needed for assessing the impacts of hydromorphological controls on river ecosystems. However, estimation of land cover dynamics in a post-classification setting is hindered by a high contribution of classification errors. A possible solution relies on the selection of specific information of the change map, instead of increasing the overall classification accuracy. In this study, we analyze the capabilities of Unmanned Aerial Systems (UAS), the associated classification processes and their respective accuracies to extract a robust estimate of floodplain dynamics. We show that an estimation of dynamics should be built on specific land cover interfaces to be robust against classification errors and should include specific features depending on the season-sensor coupling. We use five different sets of features and determine the optimal combination to use information largely based on blue and infrared bands with the support of texture and point cloud metrics at leaf-off conditions. In this post-classification setting, the best observation of dynamics can be achieved by focusing on the gravel-water interface. The semi-supervised approach generated error of 10% of observed changes along highly dynamic reaches using these two land cover classes. The results show that a robust quantification of floodplain land cover dynamics can be achieved by high-resolution remote sensing.

Abstract: Aim: Theory and experiments strongly support the importance of interactive effects of multiple factors shaping biodiversity, although their importance rarely has been investigated at biogeographically relevant scales. In particular, the importance of higher order interactions among environmental factors at such scales is largely unknown. We investigated higher order interactions of environmental factors to explain diversity patterns in a metacommunity of aquatic invertebrates at a biogeo- graphically relevant scale and discuss the findings in an environmental management context. Location: All major drainage basins in Switzerland (Rhine, Rhone, Ticino and Inn; 41,285 km2). Methods: Riverine a-diversity patterns at two taxonomic levels (family richness of all benthic macroinvertebrates and species richness of Ephemeroptera, Plecoptera and Trichoptera) were examined at 518 sites across the basins. We applied a novel machine learning technique to detect key three-way interactions of explanatory variables by comparing the relative importance of 1,140 three-way combinations for family richness and 680 three-way combinations for species richness. Results: Relatively few but important three-way interactions were meaningful for predicting biodiversity patterns among the numerous possible combinations. Specifically, we found that interactions among elevational gradient, prevalence of forest coverage in the upstream basin and biogeoclimatic regional classification were distinctly important. Main conclusion: Our results indicated that a high prevalence of terrestrial forest generally sustains riverine benthic macroinvertebrate diversity, but this relationship varies considerably with biogeoclimatic and elevational conditions likely due to community composition of forests and macroinvertebrates changing along climatic and geographical gradients. Abstract: Floodplain areas belong to the most diverse, dynamic and complex ecological habitats of the terrestrial portion of the Earth. Spatial and temporal quantification of floodplain dynamics is needed for assessing the impacts of hydromorphological controls on river ecosystems. However, estimation of land cover dynamics in a post-classification setting is hindered by a high contribution of classification errors. A possible solution relies on the selection of specific information of the change map, instead of increasing the overall classification accuracy. In this study, we analyze the capabilities of Unmanned Aerial Systems (UAS), the associated classification processes and their respective accuracies to extract a robust estimate of floodplain dynamics. We show that an estimation of dynamics should be built on specific land cover interfaces to be robust against classification errors and should include specific features depending on the season-sensor coupling. We use five different sets of features and determine the optimal combination to use information largely based on blue and infrared bands with the support of texture and point cloud metrics at leaf-off conditions. In this post-classification setting, the best observation of dynamics can be achieved by focusing on the gravel-water interface. The semi-supervised approach generated error of 10% of observed changes along highly dynamic reaches using these two land cover classes. The results show that a robust quantification of floodplain land cover dynamics can be achieved by high-resolution remote sensing.

29. Ecological effects of SBT operations on a residual river: Solis SBT case-study

Abstract: Sediment trapping and decreased flow variability are two major alterations caused by dams, generating downstream ecological consequences as well as reservoir problems, such as reduced storage capacity. Sediment Bypass Tunnel (SBT) operation is one technique towards re-establishing sediment connectivity and enhancing flow variability in downstream rivers. In this study, we evaluated the ecological effects of a new SBT in an alpine stream (Albula) in Switzerland over 2 years, including 5 major SBT operations. Hyporheic organic matter processing (sediment respiration), primary production and macroinvertebrate assemblages were analysed along a 4-km stretch of the residual river to better understand the ecological impact among different ecosystem properties. Results showed a clear reduction in organic matter processing, primary production and macroinvertebrate density and richness in response to SBT operations. The main factors dictating the impact of SBT operations were the maximum discharge and cumulative volume of sediment released from the SBT. We found temporal and spatial shifts in macroinvertebrate community composition with tributaries playing a positive role in ecosystem recovery following an SBT operation. Based on these results, SBT operations apparently act as short-term (pulse) disturbances to receiving waters, enhancing sediment connectivity and flow variability. Importantly, however, thresholds on the magnitude and frequency of operations should be considered to prevent catastrophic disturbances detrimental to riverine ecosystems downstream.

Here, we examined the spatio-temporal genetic structure of 8 alpine caddisfly populations inhabiting permanent and temporary streams from four valleys in two regions of the Swiss Alps in years before and after a major stream drying event, the European heat wave in summer 2003. Results: We found that population turnover after 2003 led to a loss of allelic richness and gene diversity but not to significant changes in observed heterozygosity. Within all valleys, permanent and temporary streams in any given year were not differentiated, suggesting considerable gene flow and admixture between streams with differing hydroperiods. Large changes in allele frequencies after 2003 resulted in a substantial increase in genetic differentiation among valleys within one to two years (1-2 generations) driven primarily by drift and immigration. Signatures of genetic bottlenecks were detected in all 8 populations after 2003 using the M-ratio method, but in no populations when using a heterozygosity excess method, indicating differential sensitivity of bottleneck detection methods. Conclusions: We conclude that genetic differentiation among A. uncatus populations changed markedly both temporally and spatially in response to the extreme climate event in 2003. Our results highlight the magnitude of temporal population genetic changes in response to extreme events. More specifically, our results show that extreme events can cause rapid genetic divergence in metapopulations. Further studies are needed to determine if recovery from this perturbation through gradual mixing of diverged populations by migration and gene flow lea

Abstract: The rapidity at which global landscapes are being transformed by environmental change has revived the importance of biological monitoring. Protected areas harbour some of the most biodiverse assemblages on the planet, typically show the least historical impacts from humans and likely represent areas showing natural patterns, process dynamics and fluctuations that can be compared with areas more directly impacted by humans, especially as the human population grows. This paper provides examples of different biomonitoring programmes in three protected areas in Switzerland, ranging from a large experimental flow program and recent land annex in the Swiss National Park, to a historical analysis of a designated floodplain of national importance. The data (1999 – present) from the experimental flood study have documented substantial changes in biota that have occurred 7–10 years after the initial flood results as the system enters new ecological states. Monitoring of the land annex in the national park since 2000 has allowed documentation of temporal shifts in physico-chemistry and diatoms that were related to environmental changes in Alpine landscapes. The analysis of historical photo’s of the protected floodplain showed the effects of earlier impacts on floodplain structure and function that are evident today. The results demonstrate the kinds of data that can be generated from biomonitoring programmes with different objectives and goals and how these data can be used to understand eco-evolutionary and ecosystem processes better in the face of rapid landscape transformation.

Abstract: It was July 10 in 1648 when Pope Innocent X approved the construction of the ‘Four-Rivers-Fountain’ at the Piazza Navona, probably the most beautiful square in Rome. He asked the famous sculptor Gian Lorenzo Bernini to finish the fountain by 1650, a Holy Year. The four rivers were the Nile of Africa, the Ganges of Asia, the Rio del la Plata of the Americas and the Danube of Europe (Weithmann 2000). The Danube is the European river par excellence; a river that most effectively defines and integrates Europe. It links more countries than any other river in the world. The Danube River Basin (DRB) collects waters from the territories of 19 nations and it forms the international boundaries for eight of these (Figure 3.1). The river’s largely eastward course has served as a corridor for both migration and trade, and a boundary strongly guarded for thousands of years. The river’s name changes from west to east from Donau, Dunaj, Duna, Dunav, Duna˘rea, to Dunay, respectively. The names of the river (Danube, as well as Don, Dnjeper and Dnjester) most likely originate from the Persian or Celtic word Danu, which literally means flowing. It also may stem from the Celtic ‘Don, Na,’ or ‘two rivers,’ because the Celts could not agree on the source of the Danube (cited in Wohl in press). In this chapter, we provide an overview of the DRB, including the three main sections (Upper, Middle, Lower Danube), the delta and 11 major tributaries (Figures 3.1 and 3.2, Table 3.1). This chapter builds upon several textbooks on the Danube, including Liepolt (1967) and Kinzelbach (1994) and, among many other sources, on information derived from the International Commission for the Protection of the Danube River (ICPDR).

Abstract: This paper summarizes the initial results from the long-term monitoring program of running and standing waters in a high elevation cirque landscape (Macun Lakes) in the Swiss National Park. The region comprises two contrasting basins with different water sources, a glacier-fed basin and a precipitation-fed basin. Monitoring encompasses annual measures of physico-chemistry of the waters along with samples of macroinvertebrates in midsummer. Monitoring was initiated in 2001 when the area was annexed to the park. Preliminary results indicate the high sensitivity of alpine waters and biota to changes in climate. Results from the stream measures suggest a shift in physico-chemistry (warmer waters, decreases in nitrogen constituents) and zoobenthos (taxa and density decreases) over time that reflected the differences and changes in water source in each basin. Results from the pond monitoring showed the rapid response of these small water bodies to alterations in air temperature and pluviometry. The pond data also demonstrated a strong spatial heterogeneity between ponds in both physico-chemistry and macroinvertebrate composition. The monitoring of both streams and ponds provides a holistic picture of abiotic and biotic changes of alpine waters to landscape and climate change.

Abstract: The field of microbial ecology has grown tremendously with the advent of novel molecular techniques, allowing the study of uncultured microbes in the environment, and producing a paradigm shift: now, rather than using bacteria cultures for evaluating cell-specific questions, researchers use RNA and DNA techniques to examine more broad-based ecological and evolutionary constructs such as biogeography and the long-debated biological species concept. Recent work has begun to relate bacteria functional genes to ecosystem processes and functioning, thereby enabling a better understanding of the interactive role of bacteria in different and often-changing environments. The field continues to mature and will most likely make substantial contributions in the future with additional efforts that include metagenomics and genomics. Here we review progress in the application of molecular techniques to study microbial communities in freshwater environments.

39. Relationship between sediment organic matter, bacteria composition, and the ecosystem metabolism of alpine streams

Abstract: We tested whether sediment bacteria abundance (4´,6-diamidino-2-phenylindole–stained cell counts) were related to sediment organic content (ash-free dry mass [AFDM]) in 11 nonforested streams of three different Alpine catchments during summer 2003. We used terminal restriction fragment–length polymorphism (T-RLFP, a moleculargenetic technique) to test for seasonal and spatial differences in bacterial composition in these same streams. We then related the above parameters, in conjunction with periphyton biomass and hyporheic respiration, to whole stream estimates of gross primary production (GPP) and ecosystem respiration (ER) in a glacial and nonglacial stream, representing environmental extremes, in one of the catchments. The percentage of organic matter of sediments was 4–14% (0.01–0.04 g AFDM ml sediment-1), and counts of bacteria cells per millimeter of sediment averaged 2x10^6–4x10^6. Bacteria counts correlated with sediment AFDM only for streams in the catchment with highest sediment AFDM levels. Bacteria composition (based on the presence and absence of terminal restriction fragments from T-RFLP analysis) changed seasonally in the different streams and differed between glacial- and groundwater-fed streams. In the one catchment, hyporheic respiration averaged 0.0004 and 0.0003 g O2 h-1 kg sediment-1 and was positively correlated with AFDM (r2=0.23). Ecosystem metabolism displayed a strong seasonality, with GPP averaging 4.5 and 8.4 and ER averaging 5.4 and 9.9 g O2 m-2 d-1 for the two sites, respectively, thus indicating a predominance of heterotrophy (P:R<1) in these high-elevation, open-canopied systems. Bacteria play a strong role in the trophic dynamics of alpine streams.
