[Abstract] Conservation managers need to know the degree of connectivity showed by the populations to be preserved, especially when protected areas and/or species are involved. One of the conservation projects carried out by the Ordesa y Monte Perdido National Park (Central Pyrenees, Spain) is the monitoring of the protected Spanish Moon Moth, Graellsia isabellae (Lepidoptera, Saturniidae), in several sites within the actual park, buffer zone, and peripheral area. Here we studied the genetic diversity, geographical structure, and connectivity of this iconic insect in those areas with the aim of producing evidence-based recommendations that might help the National Park staff in their decision-making. For this, we non-lethally sampled 402 adult moths from 17 sites and worked at two geographic scales: Western/Central Pyrenees and the area monitored by the staff of the National Park. The multilocus genotypes obtained for nine nuclear microsatellite markers allowed us to quantify genetic variation, investigate population structure, and calculate recent migration rates. Our results revealed a large-scale (ca. 125 km) west–east cline in allele frequencies that causes low overall genetic differentiation (FST = 0.038) and similar levels of diversity among sites. Habitat connectivity revealed as an important element determining dispersal for G. isabellae, given the patchy distribution of the host plant (Pinus sylvestris) in the study area. Gene flow within and outside the National Park was proved, with a particular site of the buffer zone (Bujaruelo) acting as a source of migrants to other localities within and outside the National Park. This finding underlines the importance of considering buffer zones to preserve genetic diversity within protected areas, and that safeguarding the connectedness of pine patches is key to the conservation of this iconic moth.

[EN] The accurate determination of the spatial trends on the variability of a species' gene pool is essential to elucidate the underlying demographic-evolutionary events, thus helping to unravel the microevolutionary history of the population under study. Herein we present a new software called GenoCline, mainly addressed to detect genetic clines from allele, haplotype, and genome-wide data. This program package allows identifying the geographic orientation of clinal genetic variation through a system of iterative rotation of a virtual coordinate axis. Besides, GenoCline can perform complementary analyses to explore the potential origin of the genetic clines observed, including spatial autocorrelation, isolation by distance, centroid method, multidimensional scaling and Sammon projection. Among the advantages of this software is the ease in data entry and potential interconnection with other programs. Genetic and geographic data can be entered in spreadsheet table formatting (.xls), whereas genome-wide data can be imported in Eigensoft format. Genetic frequencies can also be exported in a format compatible with other programs dealing with population genetic and evolutionary biology analyses. All illustrations of results are saved in.svg format so that there will be high quality and easily editable vectorial graphs available for the researcher. Being implemented in Java, GenoCline is highly portable, thus working in different operating systems.

IntroductionSince the second half of the 20th century, Aedes albopictus, a vector for more than 20 arboviruses, has spread worldwide. Aedes albopictus is the main vector of infectious diseases transmitted by Aedes mosquitoes in China, and it has caused concerns regarding public health. A comprehensive understanding of the spatial genetic structure of this vector species at a genomic level is essential for effective vector control and the prevention of vector-borne diseases.MethodsDuring 2016-2018, adult female Ae. albopictus mosquitoes were collected from eight different geographical locations across China. Restriction site-associated DNA sequencing (RAD-seq) was used for high-throughput identification of single nucleotide polymorphisms (SNPs) and genotyping of the Ae. albopictus population. The spatial genetic structure was analyzed and compared to those exhibited by mitochondrial cytochrome c oxidase subunit 1 (cox1) and microsatellites in the Ae. albopictus population.ResultsA total of 9,103 genome-wide SNP loci in 101 specimens and 32 haplotypes of cox1 in 231 specimens were identified in the samples from eight locations in China. Principal component analysis revealed that samples from Lingshui and Zhanjiang were more genetically different than those from the other locations. The SNPs provided a better resolution and stronger signals for novel spatial population genetic structures than those from the cox1 data and a set of previously genotyped microsatellites. The fixation indexes from the SNP dataset showed shallow but significant genetic differentiation in the population. The Mantel test indicated a positive correlation between genetic distance and geographical distance. However, the asymmetric gene flow was detected among the populations, and it was higher from south to north and west to east than in the opposite directions.ConclusionsThe genome-wide SNPs revealed seven gene pools and fine spatial genetic structure of the Ae. albopictus population in China. The Indonesian Archipelago accommodates the largest mangrove area in Southeast Asia and possesses the world's richest composition of mangrove species. The archipelago comprises areas of the biogeographic regions Sunda and Wallacea, separated by Wallace's line. We used the true mangrove species Lumnitzera littorea and L. racemosa as a study case for understanding the effects of phylogeographic history, sea surface currents and geographical distance on genetic diversity and genetic structure. We sampled 14 populations of L. littorea (N = 106) and 21 populations of L. racemosa (N = 152) from Indonesia. We utilized 3,442 biallelic SNP loci genotyped with the ddRADseq approach. We assessed genetic diversity, genetic structure, and effective dispersal of the populations, and related them to geographical distance and sea surface currents. Our study revealed low levels of genetic variation at population level in Lumnitzera. Pronounced genetic differentiation between populations indicated two phylogroups in both species. While in L. littorea the two phylogroups were largely separated by Wallace's line, L. racemosa showed a northwest vs. southeast pattern with strong mixture in Wallacea. Our findings provide novel insights into the phylogeography of the mangrove genus Lumnitzera and the role of sea surface currents in the Indonesian Archipelago.

Estimates of contemporary effective population size (Ne) can provide valuable information for genetic conservation and monitoring, pinpointing populations at higher risk of genetic erosion, decreased fitness, maladaptation and, ultimately, demographic decline. There are however potential limitations in the application of commonly employed genetic estimators of contemporary Ne to widespread forest tree populations. Genetic isolation by distance within populations, small and spatially restricted samples, among-population gene flow and overlapping generations are factors that can potentially affect the accuracy of marker-based estimates of contemporary Ne, depending on the demographic scenario. In particular, we illustrate the uncertainty faced by forest researchers and managers when interpreting contemporary Ne estimates obtained for continuously distributed tree populations with large census size N. To that end, we use previously published genotypic data of 21 Pinus pinaster populations, including distinct sampling schemes, together with a widely used method based on linkage disequilibrium patterns observed in a single (one-time) population sample. We hypothesize that spatially restricted sampling might be the main putative factor behind the apparently low Ne/N estimates obtained for the large and continuously-distributed populations studied here. Because of its statistically-inherent assessment difficulty, we call for caution when interpreting marker-based estimates of contemporary Ne for monitoring widely-distributed tree populations or small genetic conservation units embedded within large continuous tree populations.

Phengaris alcon is an endangered, ant-associated butterfly found, amongst other places, in Denmark, where it has undergone a severe decline during the last century. However, the population genetic consequences of this decline remain unknown. To explore past and current patterns in population structure in relation to the decline, we analyzed DNA microsatellite data from 184 recent and 272 historical P. alcon specimens from 44 spatiotemporal locations in Denmark. We thus generated the most temporally and spatially comprehensive population genetic dataset for P. alcon in Denmark so far. Our results for the Bayesian population assignment of recent samples revealed three major current genetic clusters: western Jutland, northern Jutland, and the island of Læsø. Estimates of genetic diversity showed signs of inbreeding in several extant populations. When including data from museum specimens, only a single locatSion showed a decline in heterozygosity between 1967 and 2021. We suggest that the two distinct clusters in western and northern Jutland indicate two temporally separated Holocene colonizations of Denmark, the latter of which may have been aided by changes in agricultural practice in the late Neolithic period. The unique genetic signature of the Læsø populations may be a result of the admixture of northern Jutland and western Swedish populations.

Chalcophaps is a morphologically conserved genus of ground-walking doves distributed from India to mainland China, south to Australia, and across the western Pacific to Vanuatu. Here, we reconstruct the evolutionary history of this genus using DNA sequence data from two nuclear genes and one mitochondrial gene, sampled from throughout the geographic range of Chalcophaps. We find support for three major evolutionary lineages in our phylogenetic reconstruction, each corresponding to the three currently recognized Chalcophaps species. Despite this general concordance, we identify discordant mitochondrial and nuclear ancestries in the subspecies C. longirostris timorensis, raising further questions about the evolutionary history of this Timor endemic population. Within each of the three species, we find evidence for isolation by distance or hierarchical population structure, indicating an important role for geography in the diversification of this genus. Despite being distributed broadly across a highly fragmented geographic region known as a hotspot for avian diversification, the Chalcophaps doves show modest levels of phenotypic and genetic diversity, a pattern potentially explained by strong population connectivity owing to high overwater dispersal capability.

How far do marine larvae disperse in the ocean? Decades of population genetic studies have revealed generally low levels of genetic structure at large spatial scales (hundreds of kilometres). Yet this result, typically based on discrete sampling designs, does not necessarily imply extensive dispersal. Here, we adopt a continuous sampling strategy along 950 km of coast in the northwestern Mediterranean Sea to address this question in four species. In line with expectations, we observe weak genetic structure at a large spatial scale. Nevertheless, our continuous sampling strategy uncovers a pattern of isolation by distance at small spatial scales (few tens of kilometres) in two species. Individual-based simulations indicate that this signal is an expected signature of restricted dispersal. At the other extreme of the connectivity spectrum, two pairs of individuals that are closely related genetically were found more than 290 km apart, indicating long-distance dispersal. Such a combination of restricted dispersal with rare long-distance dispersal events is supported by a high-resolution biophysical model of larval dispersal in the study area, and we posit that it may be common in marine species. Our results bridge population genetic studies with direct dispersal studies and have implications for the design of marine reserve networks.

Understanding the effects of the demographic dynamics and environmental heterogeneity on the genomic variation of forest species is important, not only for uncovering the evolutionary history of the species, but also for predicting their ability to adapt to climate change. In this study, we combined a common garden experiment with range‐wide population genomics analyses to infer the demographic history and characterize patterns of local adaptation in a subtropical oak species, Quercus acutissima (Carruthers). We scanned approximately 8% of the oak genome using a balanced representation of both genic and non‐genic regions and identified a total of 55 361 single nucleotide polymorphisms (SNPs) in 167 trees. Genomic diversity analyses revealed an east–west split in the species distribution range. Coalescent‐based model simulations inferred a late Pleistocene divergence in Q. acutissima between the east and west groups as well as subsequent preglaciation population expansion events. Consistent with observed genetic differentiation, morphological traits also showed east–west differentiation and the biomass allocation in seedlings was significantly associated with precipitation. Environment was found to have a significant and stronger impact on the non‐neutral than the neutral SNPs, and also significantly associated with the phenotypic differentiation, suggesting that, apart from the geography, environment had played a role in determining non‐neutral and phenotypic variation. Our approach, which combined a common garden experiment with landscape genomics data, validated the hypothesis of local adaptation of this long‐lived oak tree of subtropical China. Our study joins the small number of studies that have combined genotypic and phenotypic data to detect patterns of local adaptation.

Background: The black soldier fly (Hermetia illucens) is the most promising insect candidate for nutrient-recycling through bioconversion of organic waste into biomass, thereby improving sustainability of protein supplies for animal feed and facilitating transition to a circular economy. Contrary to conventional livestock, genetic resources of farmed insects remain poorly characterised. We present the first comprehensive population genetic characterisation of H. illucens. Based on 15 novel microsatellite markers, we genotyped and analysed 2862 individuals from 150 wild and captive populations originating from 57 countries on seven subcontinents. Results: We identified 16 well-distinguished genetic clusters indicating substantial global population structure. The data revealed genetic hotspots in central South America and successive northwards range expansions within the indigenous ranges of the Americas. Colonisations and naturalisations of largely unique genetic profiles occurred on all non-native continents, either preceded by demographically independent founder events from various single sources or involving admixture scenarios. A decisive primarily admixed Polynesian bridgehead population serially colonised the entire Australasian region and its secondarily admixed descendants successively mediated invasions into Africa and Europe. Conversely, captive populations from several continents traced back to a single North American origin and exhibit considerably reduced genetic diversity, although some farmed strains carry distinct genetic signatures. We highlight genetic footprints characteristic of progressing domestication due to increasing socio-economic importance of H. illucens, and ongoing introgression between domesticated strains globally traded for large-scale farming and wild populations in some regions. Conclusions: We document the dynamic population genetic history of a cosmopolitan dipteran of South American origin shaped by striking geographic patterns.

Previous studies of the brown bear (Ursus arctos) on Hokkaido Island, Japan, have detected three geographically distinct subpopulations representing different mitochondrial lineages and shown that gene flow between subpopulations has occurred due to male biased dispersal. In this study, we determined whole-genomic sequences for six Hokkaido brown bears and analyzed these data along with previously published genomic sequences of 17 brown bears from other parts of the world. We found that the Hokkaido population is genetically distinct from the other populations, keeping genetic diversity higher than the endangered populations in western Europe but lower than most populations on the continents. A reconstruction of historical demography showed no increase in population size for the Hokkaido population during the Eemian interglacial period (130,000-114,000 years ago). In a phylogenetic analysis of the autosomal data, the Hokkaido population formed a Glade distinct from North American and European populations, showing that it has maintained genetic diversity independently from continental populations following geographical isolation on the island. This autosomal genetic similarity contrasts with the geographically separate mitochondrial lineages on Hokkaido and indicates the occurrence of male -driven gene flow between subpopulations.

Intraspecific ecological and morphological polymorphism can promote ecological speciation and the build-up of reproductive isolation. Here, we evaluate correlations among morphology, trophic ecology and genetic differentiation between two diver- gent morphs (elongate and deep-body) of the fish genus Astyanax in the San Juan River basin in Central America, to infer the putative evolutionary mechanism shaping this system. We collected the two morphs from three water bodies and analysed: (1) the correlation between body shape and the shape of the premaxilla, a relevant trophic morphological structure, (2) the trophic level and niche width of each morph, (3) the correspondence between trophic level and body and premaxillary shape, and (4) the genetic differentiation between morphs using mitochondrial and nuclear markers. We found a strong correlation between the body and premaxillary shape of the morphs. The elongate-body morph had a streamlined body, a premaxilla with acuter angles and a narrower ascending process, and a higher trophic level, characteristic of species with predatorial habits. By contrast, the deep-body morph had a higher body depth, a premaxilla with less acute angles and a broader trophic niche, suggesting generalist habits. Despite the strong correlation between morphological and ecological diver- gence, the morphs showed limited genetic differentiation, supporting the idea that morphs may be undergoing incipient ecological speciation, although alternative sce- narios such as stable polymorphism or plasticity should also be considered. This study provides support for the role of ecological factors promoting diversification in both lake and stream-dwelling freshwater fish.

Premise: Few studies have addressed the evolutionary history of tree species from African savannahs. Afzelia contains economically important timber species, including two species widely distributed in African savannahs: A. africana in the Sudanian region and A. quanzensis in the Zambezian region. We aimed to infer whether these species underwent range fragmentation and/or demographic changes, possibly reflecting how savannahs responded to Quaternary climate changes. Methods: We characterized the genetic diversity and structure of these species across their distribution ranges using nuclear microsatellites (SSRs) and genotyping-by-sequencing (GBS) markers. Six SSR loci were genotyped in 241 A. africana and 113 A. quanzensis individuals, while 2800 high-quality single nucleotide polymorphisms (SNPs) were identified in 30 A. africana individuals. Results: Both species appeared to be mainly outcrossing. The kinship between individuals decayed with the logarithm of the distance at similar rates across species and markers, leading to relatively small Sp statistics (0.0056 for SSR and 0.0054 for SNP in A. africana, 0.0075 for SSR in A. quanzensis). The patterns were consistent with isolation by distance expectations in the absence of large-scale geographic gradients. Bayesian clustering of SSR genotypes did not detect genetic clusters within species. In contrast, SNP data resolved intraspecific genetic clusters in A. africana, illustrating the higher resolving power of GBS. However, these clusters revealed low levels of differentiation and no clear geographical entities, so that they were interpreted as resulting from the isolation by distance pattern rather than from past population fragmentation. Conclusions: These results suggest that populations have remained connected throughout the large, continuous savannah landscapes. Genetička struktura populacija predstavlja rezultat efekta prošlih događaja kao što su prolazak populacija kroz usko grlo, postglacijalna ekspanzija, sekundarni kontakt, ali i recentnih događaja i fenomena koji obuhvataju migracije, filopatriju, socijalnost itd. Pleistocenske klimatske oscilacije uticale su na današnju distribuciju genetičkog diverziteta mnogih vrsta koje naseljavaju Evropu. Balkansko poluostrvo je prepoznato kao glacijalni refugijum za veliki broj vrsta umerenih područja, uključujući i određene vrste slepih miševa. Sredozemni potkovičar Rhinolophus euryale je rasprostranjen na širem području oko Sredozemnog mora. Najčešće koristi podzemna skloništa kao što su pećine, i zbog toga je njegova distribucija vezana za krečnjačke predele. Tokom leta se ženke grupišu u porodiljske kolonije gde se odvija koćenje i podizanje mladih, a jedinke oba pola se u jesen okupljaju u hibernacijske kolonije. Filopatrija je zabeležena kod jedinki oba pola. R. euryale se smatra sedentarnom vrstom jer između letnjih i zimskih skloništa retko prelazi udaljenosti veće od 50 km. U Srbiji se distribucija ove vrste poklapa sa krečnjačkim područjima u zapadnoj i istočnoj Srbiji. Ciljevi ove doktorske disertacije bili su sistematizacija svih podataka o rasprostranjenosti ove vrste i evaluacija populacionih trendova u Srbiji; testiranje ISSRPCR metode za brzo i pouzdano razlikovanje ove vrste i morfološki slične vrste R. blasii. Sekvence mitohondrijske D-petlje su korišćene za analizu genetičke varijabilnosti, demografske istorije i filogeografije ove vrste na Balkanskom poluostrvu. Pomoću mikrosatelitskih markera analizirana je genetička varijabilnost ove vrste u 12 populacija na području centralnog Balkana, testirana je genetička diferenciranost i procenjen protok gena između geografskih regiona. Pored toga, analiziran je stepen srodstva između jedinki unutar različitih tipova kolonija. U periodu od 2012 do 2017. godine, sredozemni potkovičar je zabeležen na ukupno 26 lokalitet, The population genetic structure of a species is a result of past events such as bottlenecks, population expansion and secondary contact, as well as recent events and phenomena like migrations, philopatry, sociality etc. Climatic oscillations during the Pleistocene shaped the present distribution of genetic diversity of temperate biota in Europe. The Balkan peninsula has been recognized as a glacial refugium for many temperate species, including many bat species. The Mediterranean horseshoe bat Rhinolophus euryale is distributed in the Mediterranean area. It is predominantly cavedwelling species and its distribution greatly overlaps with karstic regions. During summer females form nursery colonies where they give birth and rear pups, while in autumn both sexes gather together into hibernation roosts. Roost fidelity has been found in both sexes. R. euryale is considered to be a sedentary species, since the distance between summer and winter roosts is rarely greater than 50 km. Distribution of this species in Serbia overlaps with karstic areas in western and eastern Serbia. The aims of this thesis were to gather all available data about species’ distribution and to evaluate population trends in Serbia; testing ISSR-PCR method for reliable distinguishing this species from morphologically similar R. blasii. D-loop mitochondrial sequences were used for analyses of genetic diversity, demographic history and phylogeography of the Mediterranean horseshoe bat in the Balkan peninsula. Genetic variability of 12 populations in the central Balkans was analysed using nuclear microsatellites. Genetic differentiation and gene flow among populations from different geographic regions were estimated, and relatedness within different colony types was assessed. Aim Analysing the drivers of intraspecific variation and how reproductive barriers arise is an essential step to infer the mechanisms of biogeographic differentiation. In populations of a specialized alpine species, we explore the role of geography and climate in the divergence of genetic, morphological and acoustic characters, and analyse the functional consequences of variation on mate choice. Taxon Chorthippus cazurroi (Orthoptera: Caelifera, Acrididae, Gomphocerinae). Location The entire distribution of the species (23 populations from six massifs of the Cantabrian Mountains, NW Spain). Methods First, we analysed the extent of intraspecific spatial divergence and the covariation among climatic niche, genetic (mtDNA), acoustic (song structure) and morphological (body size) traits. Then, we analysed the consequences of phenotypic variation by means of a crossing experiment among populations from different elevations. This served to test for differences in sexual selection among body size‐divergent populations and for the relationship between male traits, female preference and reproduction. Results Genetic, morphologic and acoustic divergence increased with geographic distance. Female morphology was also affected by climate variation, while male one tightly covaried with the song differentiation. Females more closely approached males investing more time in song activities, but weakly responded to the rest of acoustic features and morphological variation. They also distanced themselves slightly more from males from different populations, although this behaviour did not lead to clear differences in reproductive parameters. Main conclusions The process of colonization of mountain massifs has led to significant genetic and phenotypic changes in C. cazurroi. Phenotypic divergence does not constitute a strong intrinsic barrier to reproduction and is largely unpaired from female preference, overall suggesting that sexual selection is a minor actor in the process of differ

A classic problem in population genetics is the characterization of discrete population structure in the presence of continuous patterns of genetic differentiation. Especially when sampling is discontinuous, the use of clustering or assignment methods may incorrectly ascribe differentiation due to continuous processes (e.g., geographic isolation by distance) to discrete processes, such as geographic, ecological, or reproductive barriers between populations. This reflects a shortcoming of current methods for inferring and visualizing population structure when applied to genetic data deriving from geographically distributed populations. Here, we present a statistical framework for the simultaneous inference of continuous and discrete patterns of population structure. The method estimates ancestry proportions for each sample from a set of two-dimensional population layers, and, within each layer, estimates a rate at which relatedness decays with distance. This thereby explicitly addresses the "clines versus clusters" problem in modeling population genetic variation, and remedies some of the overfitting to which nonspatial models are prone. The method produces useful descriptions of structure in genetic relatedness in situations where separated, geographically distributed populations interact, as after a range expansion or secondary contact. We demonstrate the utility of this approach using simulations and by applying it to empirical datasets of poplars and black bears in North America.

Examining the factors that influence contemporary genetic patterns is important given the alarming rate at which natural environments are changing. In particular habitat fragmentation and climate change are expected to influence the distribution and diversity of natural populations. In this study we used both mitochondrial control region (mtDNA) and microsatellite data to answer the following questions about genetic diversity and divergence in mountain chickadees (Poecile gambeli) a resident bird species in western North America: (1) Do populations exhibit similar levels of genetic diversity across the range? (2) What is the genetic affinity of western populations in Oregon and Washington? (3) Do genetic patterns exhibit isolation by distance, or are genetic patterns more heavily influenced by habitat discontinuity? We tested the effects of isolation by distance and habitat distribution on genetic structure by analyzing 266 samples from 17 sites across western Canada and the United States. We found a near significant relationship between genetic diversity and latitude, however, our results indicate that overall, latitude is not a strong predictor of genetic diversity. Our analyses of populations in Oregon and Washington revealed a mismatch between patterns detected with mtDNA and microsatellite data. In particular, Washington clustered with the Coast Range/Cascades/Rocky Mountain mtDNA group, but with populations in southern Oregon/California based on microsatellite data. These results suggest the presence of a contact zone in Washington between the two mtDNA clades Coast Range/Cascades/Rocky Mountain and southern Oregon/California clades. Finally, our study revealed a greater effect of isolation by distance than isolation by habitat for both mtDNA and microsatellite data. Striking genetic structure among marine populations at small spatial scales is becoming evident with extensive molecular studies. Such observations suggest isolation at small scales may play an important role in forming patterns of genetic diversity within species. Isolation‐by‐distance, isolation‐by‐environment, and historical priority effects are umbrella terms for a suite of processes that underlie genetic structure, but their relative importance at different spatial and temporal scales remains elusive. Here, we use marine lakes in Indonesia to assess genetic structure and test relative roles of the processes in shaping genetic differentiation in populations of a bivalve mussel (Brachidontes sp.). Marine lakes are landlocked water bodies of similar age (6,000 – 10,000 years), but with heterogeneous environments and varying degrees of connection to the sea. Using a population genomic approach (double‐digest Restriction‐site Associated DNA sequencing), we show strong genetic structuring across populations (range FST: 0.07 – 0.24), and find limited gene flow through admixture plots. At large spatial scales (>1400km), a clear isolation‐by‐distance pattern was detected. At smaller spatial scales (<200km), this pattern is maintained, but accompanied by an association of genetic divergence with degree of connection. No signatures of isolation‐by‐environment were found. We hypothesize that (incomplete) dispersal barriers can cause initial isolation, allowing priority effects to give the numerical advantage necessary to initiate strong genetic structure. Priority effects may be strengthened by local adaptation, which our data potentially corroborates by showing a high correlation between mussel genotypes and temperature. Our study indicates an often‐neglected role of evolution‐mediated priority effects in shaping population divergence.

BackgroundUnderstanding how landscape factors, including suites of geographic and environmental variables, and both historical and contemporary ecological and evolutionary processes shape the distribution of genetic diversity is a primary goal of landscape and conservation genetics and may be particularly consequential for species involved in ecological restoration. In this study, we examine the factors that shape the distribution of genetic variation in a leguminous shrub (Caragana microphylla) important for restoration efforts on the Mongolian Plateau in China. This region houses several major bioclimatic gradients, and C. microphylla is an important restoration species because it stabilizes soils and prevents advancing desertification on the Inner Mongolia Plateau caused by ongoing climate change.ResultsWe assembled an expansive genomic dataset, consisting of 22 microsatellite loci, four cpDNA regions, and 5788 genome-wide SNPs from ten populations of C. microphylla. We then applied ecological niche modelling and linear and non-linear regression techniques to investigate the historical and contemporary forces that explain patterns of genetic diversity and population structure in C. microphylla on the Inner Mongolia Plateau. We found strong evidence that both geographic and environmental heterogeneity contribute to genetic differentiation and that the spatial distribution of genetic diversity in C. microphylla appears to result partly from the presence of a glacial refugium at the southwestern edge of its current range.ConclusionsThese results suggest that geographic, environmental, and historical factors have all contributed to spatial genetic variation in this ecologically important species. These results should guide restoration plans to sustain genetic diversity during plant translocations.

In the ocean, most estimates suggesting short-distance dispersal are based on direct ecological observations of dispersing individuals, while indirect evolutionary estimates often suggest substantially greater homogeneity among populations. Reconciling these two approaches and their seemingly competing perspectives on dispersal has been a major challenge. However, here we show for the first time that evolutionary and ecological measures of larval dispersal can closely agree by using both to estimate the distribution of dispersal distances. In orange clownfish (Amphiprion percula) populations in Kimbe Bay, Papua New Guinea, we found that evolutionary dispersal kernels were 17 [95% CI: 12–24] km wide, while an exhaustive set of direct larval dispersal observations suggested kernel widths of 27 [19–36] km or 19 [15–27] km across two years. The similarity between these two approaches suggests that ecological and evolutionary dispersal kernels can be equivalent, and that the apparent disagreement between direct and indirect measurements can be overcome. Global warming threatens to reduce population connectivity for terrestrial wildlife through significant and rapid changes to sea ice. Using genetic fingerprinting, we contrasted extant connectivity in island-dwelling Peary caribou in northern Canada with continental-migratory caribou. We next examined if sea-ice contractions in the last decades modulated population connectivity and explored the possible impact of future climate change on long-term connectivity among island caribou. We found a strong correlation between genetic and geodesic distances for both continental and Peary caribou, even after accounting for the possible effect of sea surface. Sea ice has thus been an effective corridor for Peary caribou, promoting inter-island connectivity and population mixing. Using a time series of remote sensing sea-ice data, we show that landscape resistance in the Canadian Arctic Archipelago has increased by approximately 15% since 1979 and may further increase by 20-77% by 2086 under a high-emission scenario (RCP8.5). Under the persistent increase in greenhouse gas concentrations, reduced connectivity may isolate island-dwelling caribou with potentially significant consequences for population viability.

Recently it has become feasible to detect long blocks of nearly identical sequence shared between pairs of genomes. These identity-by-descent (IBD) blocks are direct traces of recent coalescence events and, as such, contain ample signal to infer recent demography. Here, we examine sharing of such blocks in two-dimensional populations with local migration. Using a diffusion approximation to trace genetic ancestry, we derive analytical formulas for patterns of isolation by distance of IBD blocks, which can also incorporate recent population density changes. We introduce an inference scheme that uses a composite-likelihood approach to fit these formulas. We then extensively evaluate our theory and inference method on a range of scenarios using simulated data. We first validate the diffusion approximation by showing that the theoretical results closely match the simulated block-sharing patterns. We then demonstrate that our inference scheme can accurately and robustly infer dispersal rate and effective density, as well as bounds on recent dynamics of population density. To demonstrate an application, we use our estimation scheme to explore the fit of a diffusion model to Eastern European samples in the Population Reference Sample data set. We show that ancestry diffusing with a rate of [Formula: see text] during the last centuries, combined with accelerating population growth, can explain the observed exponential decay of block sharing with increasing pairwise sample distance.

[Premise of the stydy] Epigenetic variation can play a role in local adaptation; thus, there should be associations among epigenetic variation, environmental variation, and functional trait variation across populations. This study examines these relationships in the perennial herb Helleborus foetidus (Ranunculaceae)., [Methods] Plants from 10 subpopulations were characterized genetically (AFLP, SSR markers), epigenetically (MSAP markers), and phenotypically (20 functional traits). Habitats were characterized using six environmental variables. Isolation‐by‐distance (IBD) and isolation‐by‐environment (IBE) patterns of genetic and epigenetic divergence were assessed, as was the comparative explanatory value of geographical and environmental distance as predictors of epigenetic, genetic, and functional differentiation., [Key results] Subpopulations were differentiated genetically, epigenetically, and phenotypically. Genetic differentiation was best explained by geographical distance, while epigenetic differentiation was best explained by environmental distance. Divergence in functional traits was correlated with environmental and epigenetic distances, but not with geographical and genetic distances., [Conclusions] Results are compatible with the hypothesis that epigenetic IBE and functional divergence reflected responses to environmental variation. Spatial analyses simultaneously considering epigenetic, genetic, phenotypic and environmental information provide a useful tool to evaluate the role of environmental features as drivers of natural epigenetic variation between populations.

Aim: To test if a phytoplankton bloom is panmictic, or whether geographical and environmental factors cause spatial and temporal genetic structure. Location: Baltic Sea. Method: During four cruises, we isolated clonal strains of the diatom Skeletonema marinoifrom 9 to 10 stations along a 1132 km transect and analysed the genetic structure using eight microsatellites. Using F-statistics and Bayesian clustering analysis we determined if samples were significantly differentiated. A seascape approach was applied to examine correlations between gene flow and oceanographic connectivity, and combined partial Mantel test and RDA based variation partitioning to investigate associations with environmental gradients. Results: The bloom was initiated during the second half of March in the southern and the northern- parts of the transect, and later propagated offshore. By mid-April the bloom declined in the south, whereas high phytoplankton biomass was recorded northward. We found two significantly differentiated populations along the transect. Genotypes were significantly isolated by distance and by the south–north salinity gradient, which illustrated that the effects of distance and environment were confounded. The gene flow among the sampled stations was significantly correlated with oceanographic connectivity. The depletion of silica during the progression of the bloom was related to a temporal population genetic shift. Main conclusions: A phytoplankton bloom may propagate as a continuous cascade and yet be genetically structured over both spatial and temporal scales. The Baltic Sea spring bloom displayed strong spatial structure driven by oceanographic connectivity and geographical distance, which was enhanced by the pronounced salinity gradient. Temporal transition of conditions important for growth may induce genetic shifts and different phenotypic strategies, which serve to maintain the bloom over longer periods.

Ecological restoration of grasslands is increasingly based on regional seeds derived from predefined seed transfer zones. However, the degree and spatial pattern of genetic differentiation among provenances of different seed transfer zones is largely unknown.We assessed the genetic differentiation among eight out of 22 German seed transfer zones for seven common grassland species (Arrhenatherum elatius, Centaurea jacea, Daucus carota, Galium album, Hypochaeris radicata, Knautia arvensis and Lychnis flos-cuculi) using AFLP markers. We analysed genetic population structure with AMOVA and Bayesian cluster analysis and tested for isolation by distance and isolation by environment.In all of the investigated species, almost all pairs of provenances were genetically differentiated. Bayesian cluster analysis revealed species-specific numbers and spatial patterns of gene pools, with between two (Arrhenatherum) and eight clusters (Lychnis). Most investigated seed transfer zones represented a unique gene pool in the majority of the species.We found isolation by distance in four species, isolation by environment, driven by climatic seasonality, in three species, and a lack of both in three species. Thus, the observed genetic differentiation appears to be caused by both neutral and adaptive processes.Synthesis and applications. Our study shows that grassland plants are indeed strongly genetically differentiated across Germany supporting the strategy of seed transfer zones for ecological restoration. Although the predefined seed transfer zones are unlikely to match the exact genetic structure of many species, they serve their purpose by capturing a substantial amount of intraspecific genetic variation across species.

The Cerrado is the largest South American savanna and encompasses substantial species diversity and environmental variation. Nevertheless, little is known regarding the influence of the environment on population divergence of Cerrado species. Here, we searched for climatic drivers of genetic (nuclear microsatellites) and leaf trait divergence in Annona crassiflora, a widespread tree in the Cerrado. The sampling encompassed all phytogeographic provinces of the continuous area of the Cerrado and included 397 individuals belonging to 21 populations. Populations showed substantial genetic and leaf trait divergence across the species' range. Our data revealed three spatially defined genetic groups (eastern, western and southern) and two morphologically distinct groups (eastern and western only). The east-west split in both the morphological and genetic data closely mirrors previously described phylogeographic patterns of Cerrado species. Generalized linear mixed effects models and multiple regression analyses revealed several climatic factors associated with both genetic and leaf trait divergence among populations of A.�crassiflora. Isolation by environment (IBE) was mainly due to temperature seasonality and precipitation of the warmest quarter. Populations that experienced lower precipitation summers and hotter winters had heavier leaves and lower specific leaf area. The southwestern area of the Cerrado had the highest genetic diversity of A.�crassiflora, suggesting that this region may have been climatically stable. Overall, we demonstrate that a combination of current climate and past climatic changes have shaped the population divergence and spatial structure of A.�crassiflora. However, the genetic structure of A.�crassiflora reflects the biogeographic history of the species more strongly than leaf traits, which are more related to current climate. � 2016 John Wiley & Sons Ltd

Despite the recent upsurge of interest on natural epigenetic variation of nonmodel organisms, factors conditioning the spatial structure of epigenetic diversity in wild plant populations remain virtually unexplored. We propose that information on processes shaping natural epigenetic variation can be gained using the spatial structure of genetic diversity as null model. Departures of epigenetic isolation-by-distance (IBD) patterns from genetic IBD patterns for the same sample, particularly differences in slope of similarity-distance regressions, will reflect the action of factors that operate specifically on epigenetic variation, including imperfect transgenerational inheritance and responsiveness to environmental factors of epigenetic marks. As a proof of concept, we provide a comparative analysis of spatial genetic and epigenetic structure of 200 mapped individuals of the perennial herb Helleborus foetidus. Plants were fingerprinted using nuclear microsatellites, amplified fragment length polymorphisms (AFLP) and methylation-sensitive AFLP markers. Expectations from individual-level IBD patterns were tested by means of kinship-distance regressions. Both genetic and epigenetic similarity between H. foetidus individuals conformed to theoretical expectations under individual-level IBD models. Irrespective of marker type, there were significant negative linear relationships between the kinship coefficient for plant pairs and their spatial separation. Regression slopes were significantly steeper for epigenetic markers. Little is known on the potential of ecological disturbance to cause genetic andepigenetic changes in plant populations. We take advantage of a long-term fieldexperiment initiated in 1986 to study the demography of the shrub Lavandulalatifolia, and compare genetic and epigenetic characteristics of plants in twoadjacent subplots, one experimentally disturbed and one left undisturbed,20 years after disturbance. Experimental setup was comparable to an unrepli-cated ‘Before-After-Control-Impact’ (BACI) design where a single pair of per-turbed and control areas were compared. When sampled in 2005, plants in thetwo subplots had roughly similar ages, but they had established in contrastingenvironments: dense conspecific population (‘Undisturbed’ subpopulation) ver-sus open area with all conspecifics removed (‘Disturbed’ subpopulation). Plantswere characterized genetically and epigenetically using amplified fragmentlength polymorphism (AFLP) and two classes of methylation-sensitive AFLP(MSAP) markers. Subpopulations were similar in genetic diversity but differedin epigenetic diversity and multilocus genetic and epigenetic characteristics.Epigenetic divergence between subpopulations was statistically unrelated togenetic divergence. The distribution and abundance of genetic diversity in plant populations is initiated by sexually asymmetric propagule dispersal through pollen and seeds. Because these processes occur serially, it is not transparent how each contributes to subsequent patterns of genetic diversity. Using combined seedling/seed coat assay for naturally distributed seedlings of Quercus lobata N,e, we extracted male and female gametic genotypes, and then assessed (wind-vectored) paternal and (gravity- and animal-vectored) maternal contributions to spatially distributed allelic diversity. We evaluated 200 naturally recruited seedlings from 4 open patches away from any adult canopies (denoted 'open'), and 174 seedlings from 14 patches immediately beneath adult canopies (denoted 'canopy'). The open patches included 19 % long distant dispersal events of > 1 km while the canopy patches contained seedlings from one tree overhead. For each patch type, we partitioned average allelic diversity for six microsatellite loci for the whole study site (gamma) into separate within-patch (alpha) and among-patch (beta) components, translated into among-patch divergence (delta). We found that alpha-diversity resulting from seed dispersal was much less than that from pollen dispersal in both patch types, while total gamma-diversity across the site was similar. Divergence (delta) among canopy patches was significantly greater than delta among open patches. We then evaluated spatial genetic autocorrelation (kinship) patterns for both open and canopy strata, separately for male and female gametes. Female gametes showed sharply declining kinship with increasing distance for canopy patches and modestly for open patches. In sharp contrast, male gametes from both patches showed only subtle decline of kinship, but seedlings still showed significant structure across patch types. Small populations are more prone to extinction if the dispersal among them is not adequately maintained by ecological connections. The degree of isolation between populations could be evaluated measuring their genetic distance, which depends on the respective geographic (isolation by distance, IBD) and/or ecological (isolation by resistance, IBR) distances. The aim of this study was to assess the ecological connectivity of fire salamander Salamandra salamandra populations by means of a landscape genetic approach. The species lives in broad-leaved forest ecosystems and is particularly affected by fragmentation due to its habitat selectivity and low dispersal capability. We analyzed 477 biological samples collected in 47 sampling locations (SLs) in the mainly continuous populations of the Prealpine and Eastern foothill lowland (PEF) and 10 SLs in the fragmented populations of the Western foothill (WF) lowland of Lombardy (northern Italy). Pairwise genetic distances (Chord distance, DC) were estimated from allele frequencies of 16 microsatellites loci. Ecological distances were calculated using one of the most promising methodology in landscape genetics studies, the circuit theory, applied to habitat suitability maps. We realized two habitat suitability models: one without barriers (EcoD) and a second one accounting for the possible barrier effect of main roads (EcoDb). Mantel tests between distance matrices highlighted how the Log-DC in PEF populations was related to log-transformed geographic distance (confirming a prevalence of IBD), while it was explained by the Log-EcoD, and particularly by the Log-EcoDb, in WF populations, even when accounting for the confounding effect of geographic distance (highlighting a prevalence of IBR). Understanding the factors determining genetic diversity and structure in peripheral populations is a long-standing goal of evolutionary biogeography, yet little empirical information is available for tropical species. In this study, we combine information from nuclear microsatellite markers and niche modelling to analyse the factors structuring genetic variation across the southernmost populations of the tropical oak Quercus segoviensis. First, we tested the hypothesis that genetic variability decreases with population isolation and increases with local habitat suitability and stability since the Last Glacial Maximum (LGM). Second, we employed a recently developed multiple matrix regression with randomisation (MMRR) approach to study the factors associated with genetic divergence among the studied populations and test the relative contribution of environmental and geographic isolation to contemporary patterns of genetic differentiation. We found that genetic diversity was negatively correlated with average genetic differentiation with other populations, indicating that isolation and limited gene flow have contributed to erode genetic variability in some populations. Considering the relatively small size of the study area (<120 km), analyses of genetic structure indicate a remarkable inter-population genetic differentiation. Environmental dissimilarity and differences in current and past climate niche suitability and their additive effects were not associated with genetic differentiation after controlling for geographic distance, indicating that local climate does not contribute to explain spatial patterns of genetic structure. Overall, our data indicate that geographic isolation, but not current or past climate, is the main factor determining contemporary patterns of genetic diversity and structure within the southernmost peripheral populations of this tropical oak.

Gene flow among populations can enhance local adaptation if it introduces new genetic variants available for selection, but strong gene flow can also stall adaptation by swamping locally beneficial genes. These outcomes can depend on population size, genetic variation, and the environmental context. Gene flow patterns may align with geographic distance (IBD--isolation by distance), whereby immigration rates are inversely proportional to the distance between populations. Alternatively gene flow may follow patterns of isolation by environment (IBE), whereby gene flow rates are higher among similar environments. Finally, gene flow may be highest among dissimilar environments (counter-gradient gene flow), the classic "gene-swamping" scenario. Here we survey relevant studies to determine the prevalence of each pattern across environmental gradients. Of 70 studies, we found evidence of IBD in 20.0%, IBE in 37.1%, and both patterns in 37.1%. In addition, 10.0% of studies exhibited counter-gradient gene flow. In total, 74.3% showed significant IBE patterns. This predominant IBE pattern of gene flow may have arisen directly through natural selection or reflect other adaptive and nonadaptive processes leading to nonrandom gene flow. It also precludes gene swamping as a widespread phenomenon. Implications for evolutionary processes and management under rapidly changing environments (e.g., climate change) are discussed.

Speciation can be described as a reduction, and the eventual cessation, in the ability to interbreed. Thus, determining how gene flow differs within and between nascent species can illuminate the relative stage the taxa have attained in the speciation process. Aquilegia formosa and A. pubescens are fully intercompatible, yet occur in different habitats and have flowers specialized for pollination by hummingbirds and hawkmoths, respectively. Using 79 SNP loci, we genotyped nearly 1000 individuals from populations of both species in close proximity to each other and from putative hybrid zones. The species shared all but one SNP polymorphism, and on average, allele frequencies differed by only 0.14. However, the species were clearly differentiated using Structure, and admixed individuals were primarily identified at putative hybrid zones. PopGraph identified a highly integrated network among all populations, but populations of each species and hybrid zones occupied distinct regions in the network. Using either conditional graph distance (cGD) or Fst/(1-Fst), we found significant isolation by distance (IBD) among populations. Within species, IBD was strong, indicating high historic gene flow. IBD extended approximately 100 km in A. pubescens and 30 km in A. formosa. However, IBD between the species was very weak and extended only a few km beyond hybrid zones, suggesting little recent gene flow. The extensive sharing of SNP polymorphisms between these species suggests that they are very early in the speciation process while the low signal of IBD suggests that they have largely ceased gene exchange.

Speciation can be described as a reduction, and the eventual cessation, in the ability to interbreed. Thus, determining how gene flow differs within and between nascent species can illuminate the relative stage the taxa have attained in the speciation process. Summary Alpine ecosystems are facing rapid human-induced environmental changes, and so more knowledge about tree adaptive potential is needed. This study investigated the relative role of isolation by distance (IBD) versus isolation by adaptation (IBA) in explaining population genetic structure in Abies alba and Larix decidua, based on 231 and 233 single nucleotide polymorphisms (SNPs) sampled across 36 and 22 natural populations, respectively, in the Alps and Apennines. Genetic structure was investigated for both geographical and environmental groups, using analysis of molecular variance (AMOVA). For each species, nine environmental groups were defined using climate variables selected from a multiple factor analysis. Complementary methods were applied to identify outliers based on these groups, and to test for IBD versus IBA. AMOVA showed weak but significant genetic structure for both species, with higher values in L. decidua. Among the potential outliers detected, up to two loci were found for geographical groups and up to seven for environmental groups. A stronger effect of IBD than IBA was found in both species; nevertheless, once spatial effects had been removed, temperature and soil in A. alba, and precipitation in both species, were relevant factors explaining genetic structure. Based on our findings, in the Alpine region, genetic structure seems to be affected by both geographical isolation and environmental gradients, creating opportunities for local adaptation. © 2013 New Phytologist Trust.

The indoor microbiome is a complex system that is thought to depend on dispersal from the outdoor biome and the occupants' microbiome combined with selective pressures imposed by the occupants' behaviors and the building itself. We set out to determine the pattern of fungal diversity and composition in indoor air on a local scale and to identify processes behind that pattern. We surveyed airborne fungal assemblages within 1-month time periods at two seasons, with high replication, indoors and outdoors, within and across standardized residences at a university housing facility. Fungal assemblages indoors were diverse and strongly determined by dispersal from outdoors, and no fungal taxa were found as indicators of indoor air. There was a seasonal effect on the fungi found in both indoor and outdoor air, and quantitatively more fungal biomass was detected outdoors than indoors. A strong signal of isolation by distance existed in both outdoor and indoor airborne fungal assemblages, despite the small geographic scale in which this study was undertaken (<500 m). Moreover, room and occupant behavior had no detectable effect on the fungi found in indoor air. These results show that at the local level, outdoor air fungi dominate the patterning of indoor air. More broadly, they provide additional support for the growing evidence that dispersal limitation, even on small geographic scales, is a key process in structuring the often-observed distance-decay biogeographic pattern in microbial communities.

Populations can be genetically isolated both by geographic distance and by differences in their ecology or environment that decrease the rate of successful migration. Empirical studies often seek to investigate the relationship between genetic differentiation and some ecological variable(s) while accounting for geographic distance, but common approaches to this problem (such as the partial Mantel test) have a number of drawbacks. In this article, we present a Bayesian method that enables users to quantify the relative contributions of geographic distance and ecological distance to genetic differentiation between sampled populations or individuals. We model the allele frequencies in a set of populations at a set of unlinked loci as spatially correlated Gaussian processes, in which the covariance structure is a decreasing function of both geographic and ecological distance. Parameters of the model are estimated using a Markov chain Monte Carlo algorithm. We call this method Bayesian Estimation of Differentiation in Alleles by Spatial Structure and Local Ecology (BEDASSLE), and have implemented it in a user-friendly format in the statistical platform R. We demonstrate its utility with a simulation study and empirical applications to human and teosinte data sets.

Since Darwin’s time, waterbirds have been considered an important vector for the dispersal of continental aquatic invertebrates. Bird movements have facilitated the worldwide invasion of the American brine shrimp Artemia franciscana, transporting cysts (diapausing eggs), and favouring rapid range expansions from introduction sites.Here we address the impact of bird migratory flyways on the population genetic structure and phylogeography of A. franciscana in its native range in the Americas. We examined sequence variation for two mitochondrial gene fragments (COI and 16S for a subset of the data) in a large set of population samples representing the entire native range of A. franciscana. Furthermore, we performed Mantel tests and redundancy analyses (RDA) to test the role of flyways, geography and human introductions on the phylogeography and population genetic structure at a continental scale. A. franciscana mitochondrial DNA was very diverse, with two main clades, largely corresponding to Pacific and Atlantic populations, mirroring American bird flyways. There was a high degree of regional endemism, with populations subdivided into at least 12 divergent, geographically restricted and largely allopatric mitochondrial lineages, and high levels of population structure (8ST of 0.92), indicating low ongoing gene flow. We found evidence of human-mediated introductions in nine out of 39 populations analysed. Once these populations were removed,Mantel tests revealed a strong association between genetic variation and geographic distance (i.e., isolation-by-distance pattern). RDA showed that shared bird flyways explained around 20% of the variance in genetic distance between populations and this was highly significant, once geographic distance was controlled for. The variance explained increased to 30% when the factor human introduction was included in the model. Stocks of whitefish (Coregonus maraena) in the northern part of the Baltic Sea have in many areas declined drastically during recent years. Causes for the decline are yet not fully understood, but knowledge on the genetic population structure of the species is pivotal for future conservation measures. In this study we analyse the genetic variation at seven microsatellite loci for whitefish from 18 different sites along the Swedish coast of the Baltic Sea. We found a strong dependence of isolation by distance (R = 0.73), and a week but rather fine scaled genetic structure. In addition, there were differences between more northern and southern sites in the population genetic structure, where the degree of differentiation appears to be stronger in the north compared to the south. The results suggest that whitefish is a species suitable for local management with a regional context of the management strategy. In addition, the findings corroborate what is previously known for other coastal fish species in the Baltic Sea, such as perch and pike, suggesting that the majority of gene flow occurs between adjacent areas. Finally, our results highlight the potential for genetic subdivision even when the dependence of isolation by distance is strong., 5

The simple and partialMantel tests are routinely used in many areas of evolutionary biology to assess the significance of the association between two ormorematrices of distances relative to the same pairs of individuals or demes. Partial Mantel tests rather than simple Mantel tests are widely used to assess the relationship between two variables displaying some form of structure. 2. We show that contrary to a widely shared belief, partialMantel tests are not valid in this case, and their bias remains close to that of the simpleMantel test. 3. We confirm that strong biases are expected under a sampling design and spatial correlation parameter drawn from an actual study. 4. TheMantel tests should not be used in case autocorrelation is suspected in both variables compared under the null hypothesis.We outline alternative strategies. The spatial arrangement of individuals is an important aspect of their biology and understanding this arrangement can inform us about their ecology and conservation - explored here in three studies. In the first, the population viability analysis that was conducted for the habitat conservation plan of the Stephens' kangaroo rat (Dipodomys stephensi) was found to be seriously flawed resulting in overly optimistic predictions regarding population persistence. Inclusion of spatial structure, as in the original, resulted in much shorter persistence times than when it was excluded. Addition of age-structure using a model that was unavailable at the time of the original habitat conservation plan allowed determination that the model was most sensitive to juvenile mortality and adult fertility - parameters for which reliable estimates are not currently known. In the second study, a method to utilize genetic differences among subpopulations in order to estimate the standardized variance in reproductive success is developed. The method combines genetic and ecological effects of polygyny on the effective sizes of mitochondrial and autosomal genomes. The method was tested using the lekking Greater sage-grouse (Centrocercus urophasianus), in which it was found that the standardized variance was substantially higher than many field estimates, suggesting that such field studies may undercount the number of subordinate males in the population. In the third study, the ability to genetically detect migrants in populations that are structured by limited dispersal was investigated. Using computer simulations, it was found that the genetic differences generated by isolation-by-distance allowed quick and reliable detection of migrants across a barrier that limited dispersal. This finding was extended to develop a method for detecting the presence of such a barrier. The method relies on differences between likelihood of assignment within vs. between subpopulations. In this study, the genetic variation of perch Perca fluviatilis from 18 different sites along the Swedish coast of the Baltic Sea was assessed. There was a relative strong support for isolation by distance and the results suggest an overall departure from panmixia. The level of genetic divergence was moderate (global FST = 0·04) and indications of differences in the population genetic structure between the two major basins (central Baltic Sea and Gulf of Bothnia) in the Baltic Sea were found. There was a higher level of differentiation in the central Baltic Sea compared to the Gulf of Bothnia, and the results suggest that stretches of deep water might act as barriers to gene flow in the species. On the basis of the estimation of genetic patch size, the results corroborate previous mark–recapture studies and suggest that this is a species suitable for local management. In all, the findings of this study emphasize the importance of considering regional differences even when strong isolation by distance characterize the genetic population structure of species.

The most common management practices in European grasslands are grazing by livestock and mowing for silage and hay. Grazing and mowing differ in their potential effects on plant gene flow and resulting population–genetic structure. After assessing its breeding system, we investigated the effect of land use on the population–genetic structure in the common grassland plant Veronica chamaedrys using 63 study populations on meadows, mown pastures and pastures in three regions in Germany, the so-called Biodiversity Exploratories. We determined plant density and analysed the genetic diversity, differentiation and small-scale genetic structure using amplified fragment length polymorphism (AFLP) markers. The breeding system of V. chamaedrys turned out as self-incompatible and outcrossing. Its genetic diversity did not differ among land-use types. This may be attributed to large population sizes and the strong dispersal ability of the species, which maintains genetically diverse populations not prone to genetic drift. Genetic differentiation among populations was low (overall FST = 0.075) but significant among the three regions. Land use had only weak effects on population differentiation in only one region. However, land use affected small-scale genetic structure suggesting that gene flow within plots was more restricted on meadows than on mown and unmown pastures. Our study shows that land use influences genetic structure mainly at the small scale within populations, despite high gene flow.
