The applicability of ultrahigh-performance supercritical fluid chromatography coupled with mass spectrometry (UHPSFC/MS) for the qualitative analysis of metabolites with a wide polarity range (log P: -3.89-18.95) was evaluated using a representative set of 78 standards belonging to nucleosides, biogenic amines, carbohydrates, amino acids, and lipids. The effects of the gradient shape and the percentage of water (1, 2, and 5%) were investigated on the Viridis BEH column. The screening of eight stationary phases was performed for columns with different interaction sites, such as hydrogen bonding, hydrophobic, pi-pi, or anionic exchange type interactions. The highest number of compounds (67) of the set studied was detected on the Torus Diol column, which provided a resolution parameter of 39. The DEA column had the second best performance with 58 detected standards and the resolution parameter of 54. The overall performance of other parameters, such as selectivity, peak height, peak area, retention time stability, asymmetry factor, and mass accuracy, led to the selection of the Diol column for the final method. The comparison of additives showed that ammonium acetate gave a superior sensitivity over ammonium formate. Moreover, the influence of the ion source on the ionization efficiency was studied by employing atmospheric pressure chemical ionization (APCI) and electrospray ionization (ESI). The results proved the complementarity of both ionization techniques, but also the superior ionization capacity of the ESI source in the negative ion mode, for which 53% of the analytes were detected compared to only 7% for the APCI source. Finally, optimized analytical conditions were applied to the analysis of a pooled human plasma sample. 44 compounds from the preselected set were detected in human plasma using ESI-UHPSFC/MS in MS E mode considering both ionization modes. Pavel Jandera was a world-leading analytical chemist who devoted his entire professional life to research in the field of high-performance liquid chromatography. During his scientific career, he worked at the Department of Analytical Chemistry at the University of Pardubice, Czech Republic. His greatest contribution to the field of liquid chromatography was the introduction of a comprehensive theory of liquid chromatography with programmed elution conditions. He was also involved in the research of gradient elution techniques in preparative chromatography, modeling of retention and selectivity in various phase systems, preparation of organic monolithic microcolumns, and, last but not least, in the development of theory and practical applications of two-dimensional liquid chromatography, mainly in the comprehensive form. In this review article, we have tried to capture the highlights of his scientific career and provide the readers with a detailed overview of Pavel Jandera's contribution to the evolution of separation sciences., Pavel Jandera byl předním světovým analytickým chemikem, který celý svůj profesní život zasvětil výzkumu v oblasti vysokoúčinné kapalinové chromatografie. Během své vědecké kariéry působil na katedře analytické chemie Univerzity Pardubice. RCC, the most common type of kidney cancer, is associated with high mortality. A non-invasive diagnostic test remains unavailable due to the lack of RCC-specific biomarkers in body fluids. We have previously described a significantly altered profile of sulfatides in RCC tumor tissues, motivating us to investigate whether these alterations are reflected in collectible body fluids and whether they can enable RCC detection. Methods: We collected and further analyzed 143 plasma, 100 urine, and 154 tissue samples from 155 kidney cancer patients, together with 207 plasma and 70 urine samples from 214 healthy controls. Results: For the first time, we show elevated concentrations of lactosylsulfatides and decreased levels of sulfatides with hydroxylated fatty acyls in body fluids of RCC patients compared to controls. These alterations are emphasized in patients with the advanced tumor stage. Classification models are able to distinguish between controls and patients with RCC. In the case of all plasma samples, the AUC for the testing set was 0.903 (0.844–0.954), while for urine samples it was 0.867 (0.763–0.953). The models are able to efficiently detect patients with early and late-stage RCC based on plasma samples as well. The test set sensitivities were 80.6% and 90%, and AUC values were 0.899 (0.832–0.952) and 0.981 (0.956–0.998), respectively. Conclusion: Similar trends in body fluids and tissues indicate that RCC influences lipid metabolism, and highlight the potential of the studied lipids for minimally-invasive cancer detection, including patients with early tumor stages, as demonstrated by the predictive ability of the applied classification models., Renální karcinom ledvin (RCC) je nejběžnějším typem rakoviny ledvin a je spojován s vysokou mortalitou. Nedávno jsme popsali významně změněný profil sulfatidů v RCC nádorových tkáních, což nás motivovalo zjistit, zdali jsou tyto alterace specifických lipidů reflektovány i ve sbíraných tělních tekutinách pacientů, a zdali umožňují detekci RCC. Metoda: Pro tento účel jsme nasbírali a následně analyzovali 143 vzorků plazmy, 100 vzorků moči a 154 vzorků tkání od 155 pacientů s rakovinou a společně s tím jsme nasbírali dále 207 vzorků plazmy, 70 vzorků moči od 214 zdravých kontrol. Výsledky: V této práci poprvé popisujeme zvýšené koncentrace laktosylsulfatidů a snížené hladiny sulfatidů s hydroxylovanými mastnými acyly v tělních tekutinách pacientů s RCC ve srovnání s kontrolami. Tyto změny jsou vyšší u pacientů s pokročilým stádiem nádoru. Použité klasifikační modely dokáží rozlišit pacienty s RCC od kontrol. V případě všech měřených vzorků plazmy byla AUC pro testovací sadu 0,903 (0,844-0,954), zatímco u vzorků moči 0,867 (0,763-0,953). Na základě vzorků plazmy jsou modely schopny efektivně detekovat i pacienty s časným a pozdním stadiem RCC. Citlivost testovacího setu byla 80,6 % a 90 % a hodnoty AUC byly 0,899 (0,832–0,952) pro pacienty s časným stádiem, resp. 0,981 (0,956–0,998) pro pacienty s pokročilým stádiem rakoviny. Závěr: Podobné trendy v tělních tekutinách a tkáních naznačují, že RCC ovlivňuje metabolismus lipidů, a zdůrazňují potenciál studovaných lipidů pro minimálně invazivní detekci rakoviny, včetně pacientů s ranými stadii nádoru, jak dokazuje prediktivní schopnost aplikovaných klasifikačních modelů.

Lipid metabolites, beyond triglycerides and cholesterol, have been shown to have vast potential for applications in clinical applications, with substantial societal and economical value. To successfully evolve from the current research-grade methods to assays suitable for routine clinical applications, a harmonization - if not standardization - of these mass spectrometry-based workflows is necessary. Input on clinical needs and technological capabilities must be obtained from all relevant stakeholders, including wet lab scientists, informaticians and data scientists, manufacturers, and medical professionals. In order to build bridges between this diverse group of professionals, the International Lipidomics Society and its Clinical Lipidomics Interest Group were created. This opinion article is intended to provide an overview of international efforts to tackle the issues of workflow harmonization, and to serve as an open invitation for others to join this growing community., Ukázalo se, že kromě triacylglycerolů a cholesterolu mají lipidové metabolity obrovský potenciál pro použití v klinických aplikacích. Lung cancer represents one of the leading worldwide causes of cancer death, but the pathobiochemistry of this disease is still not fully understood. Here we characterize the lipidomic and metabolomic profiles of the tumor and surrounding normal tissues for 23 patients with non-small cell lung cancer. In total, 500 molecular species were identified and quantified by a combination of the lipidomic shotgun tandem mass spectrometry (MS/MS) analysis and the targeted metabolomic approach using liquid chromatography (LC) – MS/MS. The statistical evaluation includes multivariate and univariate methods with the emphasis on paired statistical approaches. Our research revealed significant changes in several biochemical pathways related to the central carbon metabolism, acylcarnitines, dipeptides as well as the disruption in the lipid metabolism observed mainly for glycer- ophospholipids, sphingolipids, and cholesteryl esters., Rakovina plic představuje jednu z předních celosvětových příčin úmrtí na rakovinu, ale patobiochemie tohoto onemocnění stále není plně pochopena. Ultrahigh-performance supercritical fluid chromatography/mass spectrometry (UHPSFC/MS) is one of the fastest analytical approaches for high-throughput lipidomic analysis covering a wide range of lipid categories and classes. Lipid class separation and lipid species separation are two main separation modes available for the UHPSFC analysis of lipids. The mechanism of the lipid class separation mode is com-parable to that of hydrophilic interaction liquid chromatography (HILIC). The direct comparison of HILIC -ultrahigh-performance liquid chromatography (HILIC-UHPLC) and UHPSFC shows the applicability of UHPSFC/MS for high-throughput quantitation of both nonpolar and polar lipid classes, the faster analysis time, and comparable reproducibility and sensitivity. The retention mechanism of the lipid species separation mode is comparable to reversed-phase UHPLC, but the nonpolar character of supercritical carbon dioxide (scCO(2)) provides a different selectivity compared to that of conventional RP-UHPLC. The introduction of various hyphenation interfaces to MS broadens the applicability and sensitivity range of UHPSFC/MS using scCO(2) as the main component of the mobile phase. The addition of ionic additives (volatile salts, acids, and bases) to the modifier improves the separation of medium to polar lipids. Furthermore, UHPSFC/MS has also a great potential in the chiral separation of lipids, but the field has not yet been fully explored., Ultravysoko-účinná superkritická fluidní chromatografie / hmotnostní spektrometrie (UHPSFC/MS) je jedním z nejrychlejších analytických přístupů pro vysoce výkonnou lipidomickou analýzu pokrývající širokou škálu kategorií a tříd lipidů. Separace tříd lipidů a separace lipidových druhů jsou dva hlavní separační režimy dostupné pro analýzu lipidů UHPSFC. Pancreatic cancer has the worst prognosis among all cancers. Cancer screening of body fluids may improve the survival time prognosis of patients, who are often diagnosed too late at an incurable stage. Several studies report the dysregulation of lipid metabolism in tumor cells, suggesting that changes in the blood lipidome may accompany tumor growth. Here we show that the comprehensive mass spectrometric determination of a wide range of serum lipids reveals statistically significant differences between pancreatic cancer patients and healthy controls, as visualized by multivariate data analysis. Three phases of biomarker discovery research (discovery, qualification, and verification) are applied for 830 samples in total, which shows the dysregulation of some very long chain sphingomyelins, ceramides, and (lyso) phosphatidylcholines. The sensitivity and specificity to diagnose pancreatic cancer are over 90%, which outperforms CA 19-9, especially at an early stage, and is comparable to established diagnostic imaging methods. In the last 2 decades, lipidomics has become one of the fastest expanding scientific disciplines in biomedical research. With an increasing number of new research groups to the field, it is even more important to design guidelines for assuring high standards of data quality. The Lipidomics Standards Initiative is a community-based endeavor for the coordination of development of these best practice guidelines in lipidomics and is embedded within the International Lipidomics Society. It is the intention of this review to highlight the most quality-relevant aspects of the lipidomics workflow, including pre- analytics, sample preparation, MS, and lipid species identification and quantitation. Furthermore, this review just does not only highlights examples of best practice but also sheds light on strengths, drawbacks, and pitfalls in the lipidomic analysis workflow. While this review is neither designed to be a step-by-step protocol by itself nor dedicated to a specific application of lipidomics, it should nevertheless provide the interested reader with links and original publications to obtain a comprehensive overview concerning the state-of-the-art practices in the field., V posledních dvou desetiletích se lipidomika stala jednou z nejrychleji se rozšiřujících vědních disciplín v biomedicínském výzkumu. Záměrem tohoto přezkumu je poukázat na kvalitativně nejrelevantnější aspekty pracovního lipidomického postupu, včetně preanalytických prací, přípravy vzorku, MS a identifikace a kvantifikace lipidů. Glycosphingolipids (GSL) represent a highly heterogeneous class of lipids with many cellular functions, implicated in a wide spectrum of human diseases. Their isolation, detection, and comprehensive structural analysis is a challenging task due to the structural diversity of GSL molecules. In this work, GSL subclasses are isolated from human plasma using an optimized monophasic ethanol–water solvent system capable to recover a broad range of GSL species. Obtained deproteinized plasma is subsequently purified and concentrated by C18-based solid-phase extraction (SPE). The hydrophilic interaction liquid chromatography coupled to electrospray ionization linear ion trap tandem mass spectrometry (HILIC-ESI-LIT-MS/MS) is used for GSL analysis in the human plasma extract. Our results provide an in-depth profiling and structural characterization of glycosph- ingolipid and some phospholipid subclasses identified in the human plasma based on their retention times and the interpretation of tandem mass spectra. The structural composition of particular lipid species is readily characterized based on the detailed interpretation of mass spectrometry (MS) and tandem mass spectrometry (MS/MS) spectra and further confirmed by specific fragmentation behavior following predictable patterns, which yields to the unambiguous identification of 154 GSL species within 7 lipid subclasses and 77 phospholipids representing the highest number of GSL species ever reported in the human plasma. The lipidomic research is currently devoting considerable effort to the harmonization that should enable the generation of comparable and accurate quantitative lipidomic data across different laboratories and regardless of the mass spectrometry-based platform used. In the present study, we systematically investigate the effects of the experimental setup on quantitative lipidomics data obtained by two lipid class separation approaches, hydrophilic interaction liquid chromatography (HILIC) and ultrahigh-performance supercritical fluid chromatography (UHPSFC), coupled to two different quadrupole - time of flight (QTOF) mass spectrometers from the same vendor. This approach is applied for measurements of 268 human plasma samples of healthy volunteers and renal cell carcinoma patients resulting in four data sets. We investigate and visualize differences among these data sets by multivariate data analysis methods, such as principal component analysis (PCA), orthogonal partial least square discriminant analysis (OPLS-DA), box plots, and logarithmic correlations of molar concentrations of individual lipid species. The results indicate that even measurements in the same laboratory for the same samples using different analytical platforms may yield slight variations in the molar concentrations determined. The normalization to a reference sample with defined lipid concentrations can further diminish these small differences, resulting in highly homogenous molar concentrations of individual lipid species. The chemical derivatization of multiple lipid classes was developed using benzoyl chloride as a nonhazardous derivatization agent at ambient conditions. The derivatization procedure was optimized with standards for 4 nonpolar and 8 polar lipid classes and measured by reversed-phase ultrahighperformance liquid chromatography-tandem mass spectrometry. The derivatization and nonderivatization approaches were compared on the basis of the calibration curves of 22 internal standards from 12 lipid classes. The new method decreased the limit of detection 9-fold for monoacylglycerols (0.9-1.0 nmol/mL), 6.5-fold for sphingoid base (0.2 nmol/mL), and 3-fold for diacylglycerols (0.9 nmol/mL). The sensitivity expressed by the ratio of calibration slopes was increased 2- to 10-fold for almost all investigated lipid classes and even more than 100-fold for monoacylglycerols. Moreover, the benzoylation reaction produces a more stable derivative of cholesterol in comparison to the easily in-source fragmented nonderivatized form and enabled the detection of fatty acids in a positive ion mode, which does not require polarity switching as for the nonderivatized form. The intralaboratory comparison with an additional operator without previous derivatization experiences shows the simplicity, robustness, and reproducibility. The stability of the derivatives was determined by periodical measurements during a one month period and five freeze/thaw cycles. Early detection of cancer is one of the unmet needs in clinical medicine. Peripheral blood analysis is a preferred method for efficient population screening, because blood collection is well embedded in clinical practice and minimally invasive for patients. Lipids are important biomolecules, and variations in lipid concentrations can reflect pathological disorders. Lipidomic profiling of human plasma by the coupling of ultrahigh-performance supercritical fluid chromatography and mass spectrometry is investigated with the aim to distinguish patients with breast, kidney, and prostate cancers from healthy controls. The mean sensitivity, specificity, and accuracy of the lipid profiling approach were 85%, 95%, and 92% for kidney cancer; 91%, 97%, and 94% for breast cancer; and 87%, 95%, and 92% for prostate cancer. No association of statistical models with tumor stage is observed. We present the LipidQuant 1.0 tool for automated data processing workflows in lipidomic quantitation based on lipid class separation coupled with high-resolution mass spectrometry. Lipid class separation workflows, such as hydrophilic interaction liquid chromatography or supercritical fluid chromatography, should be preferred in lipidomic quantitation due to the coionization of lipid class internal standards with analytes from the same class. The individual steps in the LipidQuant workflow are explained, including lipid identification, quantitation, isotopic correc- tion and reporting results. Studium živých organismů bylo vždy zájmem vědeckých oborů a v dnešní době tomu není jinak. S moderními přístupy se otevírají nové možnosti, což souvisí i se značným rozmachem tzv. "omics" metod, kam patří například genomika, proteomika, metabolomika nebo glykomika. Lipidomika je nejmladším podoborem metabolomiky a zaměřuje se na analýzu lipidů v živých organismech. Lipidy jsou rozsáhlou skupinou přírodních látek, které jsou obsaženy v rostlinách, houbách, bakteriích nebo v těle živočichů, kde plní životně důležité funkce. Hmotnostní spektrometrie je nejpoužívanější technikou v kvalitativní i kvantitativní analýze lipidů. V teoretické části této práce jsou popsány základní poznatky o lipidech, současné názvosloví a biologické funkce v živých organismech. Současně je vysvětlena lipidomická analýza od přípravy vzorků až po nástroje využívané ke zpracování naměřených dat. Zvláštní pozornost je věnována principům chromatografických technik a využití jejich spojení s hmotnostní spektrometrií v lipidomické analýze, kdy jsou kromě výhod a limitací shrnuty také zásady pro kvalitativní a kvantitativní analýzu. Literární rešerše poté ukazuje potenciál lipidů pro diagnostiku různých typů onemocnění a přínos derivatizačních postupů v lipidomické analýze. At the same time, the lipidomic analysis is described from sample preparation to data processing. A special attention is paid to the principles of chromatographic techniques associated with mass spectrometry for lipidomic analysis, and advantages, disadvantages, and principles of qualitative and quantitative analysis are summarized. The review shows the potential of lipids for the diagnosis of various types of diseases and the benefits of derivatization procedures in lipidomic analysis. The experimental part deals with the development of new methods for the analysis of lipids in body fluids by chromatographic techniques coupled with mass spectrometry. Effects of blood collection tubes, the time period, the sample origin, and the method used on the lipidomic profile are investigated by ultrahigh-performance supercritical fluid chromatography - mass spectrometry (UHPSFC/MS) and hydrophilic interaction liquid chromatography ultrahigh-performance liquid chromatography - mass spectrometry (HILIC-UHPLC/MS). Heparin plasma samples have been obtained from 99 healthy volunteers at three time points separated by six-month intervals together with one collection for EDTA plasma and serum. Furthermore, lipid concentrations in heparin plasma collected at two different sites are compared. 171 lipid species from eight lipid classes are quantified with UHPSFC/ MS, and 122 lipid species from four lipid classes with HILIC-UHPLC/MS. The accuracy of both methods is monitored by the quantitation error using two internal standards (IS) per individual lipid classes. No significant differences in lipid profiles are observed for different time points and types of collection tubes (heparin plasma, EDTA plasma, and serum). Ultrahigh-performance supercritical fluid chromatography-mass spectrometry (UHPSFC/MS) has a great potential for the high-throughput lipidomic quantitation of biological samples; therefore, the full optimization and method validation of UHPSFC/MS is compared here with ultrahigh-performance liquid chromatography-mass spectrometry (UHPLC/MS) in hydrophilic interaction liquid chromatography (HILIC) mode as the second powerful technique for the lipid class separation. First, the performance of six common extraction protocols is investigated, where the Folch procedure yields the best results with regard to recovery rate, matrix effect, and precision. Then, the full optimization and analytical validation for eight lipid classes using UHPSFC/MS and HILIC-UHPLC/MS methods are performed for the same sample set and applied for the lipidomic characterization of pooled samples of human plasma, human serum, and NIST SRM 1950 human plasma. The choice of appropriate internal standards (IS) for individual lipid classes has a key importance for reliable quantitative workflows illustrated by the selectivity while validation and the calculation of the quantitation error using multiple internal standards per lipid class. Validation results confirm the applicability of both methods, but UHPSFC/MS provides some distinct advantages, such as the successful separation of both non-polar and polar lipid classes unlike to HILIC-UHPLC/MS, shorter total run times (8 vs. 10.5 min), and slightly higher robustness. Various types of correlations between methods (UHPSFC/MS and HILIC-UHPLC/MS), biological material (plasma and serum), IS (laboratory and commercially mixtures), and literature data on the standard reference material show the intra- and inter-laboratory comparison in the quantitation of lipid species from eight lipid classes, the concentration differences in serum and plasma as well as the applicability of non-commercially available internal standard mixtures for lipid quantitation., Vysokoúčinná superkritická fluidní chromatografie-hmotnostní spektrometrie (UHPSFC / MS) má velký potenciál pro vysokoúčinnou lipidomickou kvantifikaci biologických vzorků; proto je zde úplná optimalizace a validace metody UHPSFC / MS srovnávána s ultravysokoúčinnou kapalinovou chromatografií-hmotnostní spektrometrií (UHPLC / MS) v režimu hydrofilní interakční kapalinové chromatografie (HILIC) jako druhé výkonné techniky pro separaci lipidových tříd. Výsledky validace potvrzují použitelnost obou metod, ale UHPSFC / MS poskytuje některé výrazné výhody, jako je úspěšná separace nepolárních a polárních lipidových tříd na rozdíl od HILIC-UHPLC / MS, kratší celkové doby běhu (8 vs. 10,5 min ) a mírně vyšší robustnost. Lipidomics is a subgroup of metabolomics, which is the last step of the omics cascade closest to the organism function, and therefore the analysis of metabolites (including lipids) can provide an important information about ongoing processes in the human body, such as diseases or disorders reflected in dysregulations of lipid concentrations. The main goal of this Ph.D. thesis is the development of high-throughput methods for the quantitation of lipids in biological samples using the following mass spectrometry (MS) based strategies: lipid species separation and lipid class separation, which have own requirements for the lipid quantitation mainly based on the selection and the number of internal standards (IS). The lipid species separation is applied for the analysis of oxylipins using a reversed-phase ultrahigh-performance liquid chromatography (RP-UHPLC) coupled to tandem mass spectrometry with prior solid phase extraction from biological samples. The lipid class separation is used for the comprehensive quantitation of multiple lipid classes including monoacylglycerols, diacylglycerols, triacylglycerols, cholesteryl-esters, ceramides, sphingomyelins, phosphatidylcholines, and lysophosphatidylcholines. The lipid class separation approach is achieved by hydrophilic interaction ultrahigh-performance liquid chromatography (HILIC-UHPLC) or ultrahighperformance supercritical fluid chromatography (UHPSFC) coupled to mass spectrometry. Advantages and limitations of both approaches for the lipidomic quantitation are discussed including the method validation, the use of quality control samples, and the data normalization using NIST SRM 1950 Reference Material human plasma. Cílem této práce je vývoj vysokokapacitních metod pro kvantifikaci lipidů v biologických vzorcích pomocí metod chromatografie spojené s hmotnostní spektrometrií: separace jednotlivých lipidů a separace tříd lipidů, které s sebou přináší vlastní nároky na kvantitu převážně založené na výběru a počtu interních standardů. Separace jednotlivých lipidů je aplikována na analýzu oxylipinů pomocí ultravysokoučinné kapalinové chromatografie v systémech s obrácenými fázemi spojené s tandemovou hmotnostní spektrometrií, kdy k přípravě biologických vzorků je nutná extrakce na pevné fázi. Separace tříd lipidů je použita pro stanovení kvantity několika lipidových tříd zahrnující monoacylglyceroly, diacylglyceroly, triacylglyceroly, cholesteryl-estery, ceramidy, sfingomyeliny, fosfatidylcholiny a lysofosfatidylcholiny. The identification and quantitation of all lipids in complex biological tissues is the first step towards the understanding how lipids function in a biological system and the elucidation of the mechanism of lipid-related diseases including obesity, atherosclerosis, cancer, cardiovascular diseases, etc. Our optimized nontargeted method using hydrophilic interaction liquid chromatography (HILIC) coupled to electrospray ionization mass spectrometry (ESI-MS) was used for the characterization of the lipidome, mainly glycerophospholipids and sphingolipids in porcine brain, heart, kidney, liver, lung, spinal cord, spleen and stomach. Individual lipid classes are quantified based on the peak integration of individual lipid classes separated in the HILIC mode multiplied by their response factors and correlated by sphingosylethanolamine (d17:1/12:0) as a single internal standard. Subsequently, relative abundances of deprotonated molecules [M-H]– in negativeion ESI mass spectra are used for determination of lipid species concentration inside individual classes. The approach using [M-H]– ions enables to obtain detailed information about phosphatidylethanolamines and their different forms of fatty acyl linkage on the glycerol skeleton (plasmalogens and ether analogs), phosphatidylinositols and hexosylceramides in studied organs. Our results provide important knowledge about lipid representations in vital porcine organs and can be applied for future metabolic studies on human to investigate serious lipid-related human disorders.

The method was validated (calibration curve, linearity, limit of detection, limit of quantification, carry-over, precision, accuracy, recovery rate, and matrix effect) and applied to 40 human female plasma samples from breast cancer patients and age-matched healthy volunteers (control). Thirty-six oxylipins were detected in human plasma with concentrations above the limit of detection, and 21 of them were quantified with concentrations above the limit of quantitation. The concentrations determined in healthy controls are in a good agreement with previously reported data on human plasma. Quantitative data were statistically evaluated by multivariate data analysis (MDA) methods including principal component analysis (PCA) and orthogonal partial least square discriminant analysis (OPLS-DA). S-plot and box plots showed that 13-HODE, 9-HODE, 13-HOTrE, 9-HOTrE, and 12-HHTrE were the most upregulated oxylipin species in plasma of breast cancer patients., Metoda ultra-vysokoúčinné kapalné chromatografie ve spojení s hmotnostní spektrometrií (UHPLC / MS) byla optimalizována a validována pro stanovení oxylipinů v lidské plazmě pomocí Selected Reaction Monitoring (SRM) s ionizací elektrosprejem (ESI) v negativním režimu. Metoda byla validována (kalibrační křivka, linearita, mez detekce, limit kvantifikace, přesah, Preciznost, přesnost, rychlost obnovy a matrixový efekt) a aplikována na 40 vzorků lidské ženské plazmy od pacientů s rakovinou prsu a zdravých dobrovolníků (kontrola). V lidské plazmě bylo zjištěno třicet šest oxylipinů s koncentracemi nad mezí detekce a 21 z nich bylo kvantifikováno s koncentracemi nad mezí kvantity. Koncentrace zjištěné při zdravých kontrolách jsou v dobré shodě s dříve uváděnými údaji o lidské plazmě. Kvantitativní údaje byly statisticky vyhodnoceny metodami multivariate data analysis (MDA), včetně principal component analysis (PCA) a orthogonal partial least square discriminant analysis (OPLS-DA). This work presents a computational method for deconvolution of interfered peaks of protonated and sodiated phosphatidylcholines (PCs) to solve the problem of relative quantitation of these PCs. The method is based on the fact that adducts of PCs with proton and sodium ion give unique characteristic peaks in tandem mass spectra. The intensities of these peaks were used to find out contribution of protonated and sodiated PCs to the formation of interfered peak in full-scan mass spectrum and, further, to correlate peak intensities that correspond to PCs in fullscan mass spectrum with PC’s concentrations. The model was calibrated on synthesized PCs and verified for applicability in the range of Na+ ion concentrations from trace to physiological one.

Modern mass spectrometric technologies provide quantitative readouts for a wide variety of lipid specimens. However, many studies do not report absolute lipid concentrations and differ vastly in methodologies, workflows and data presentation. Therefore, we encourage researchers to engage with the Lipidomics Standards Initiative to develop common standards for minimum acceptable data quality and reporting for lipidomics data, to take lipidomics research to the next level., Moderní technologie hmotnostní spektrometrie poskytují kvantitativní údaje pro širokou škálu lipidových vzorků. This review summarizes available mass spectrometry (MS) based approaches for the quantitative analysis of lipids in biological samples in the cancer research, which is termed here as oncolipidomics. The methodological part shows possible configurations of stand-alone MS or MS coupled to liquid-phase separation techniques. For the characterization of various lipids with the special emphasis on methods convenient for robust high-throughput lipidomic quantitation of biological samples, such as body fluids, tissues, and cell lines. The critical assessment of lipid species dysregulated in various cancer types is provided with the goal to summarize and generalize the typical up and down regulated lipids associated with the progress of tumor growth and evaluate possible future use of lipidomic analysis in the early cancer diagnosis., Toto review shrnuje dostupné přístupy založené na hmotnostní spektrometrii (MS) pro kvantitativní analýzu lipidů v biologických vzorcích ve výzkumu rakoviny, která je označována jako onkolipidomika. Tato práce se zabývá analýzou lipidů, jež mohou mít vliv na mnohdy fatální onemocnění. Lipidy jsou především důležitou součástí všech biologických tkaní s řadou důležitých funkcí v organismu. Základem lipidomických studií je identifikace a kvantifikace lipidů v biologických vzorcích. Detailní informace o celém lipidomu jsme schopni získat pomoci separačních technik ve spojení s hmotnostní. Vzhledem k velké komplexnosti lipidů je jejich identifikace a kvantifikace stále velmi náročným úkolem. První část této práce se věnuje vývoji nové metody využívající chromatografii hydrofilních interakcí (HILIC), ve spojení s hmotnostní spektrometrií s ionizací elektrosprejem (ESI-MS), ke komplexní charakterizaci sfingolipidů, zejména pak gangliosidů a ostatních polárních lipidů v biologických vzorcích. Předně došlo k extrakci lipidů pomocí směsi chloroformu, metanolu a vody, kde vrchní vodná fáze obsahující gangliosidy a další polární lipidy byla přečištěna pomocí extrakce tuhou fází, kdy byla použita stacionární fáze C18. Následně byly testovány podmínky chromatografické separace za účelem dosáhnout nejlepšího rozlišeni a intenzity separovaných tříd lipidů. Pro separaci byla použita povrchově porézní kolona Ascentis Si (150 x 2.1, velikost částic 3µm). Byla testována různá koncentrace jednotlivých aditiv a pH mobilní fáze. Výsledek ukázal, že koncentrace aditiv a pH mobilní fáze nemá významný vliv pouze na separaci, ale také na intenzitu separovaných lipidů. Lipidy byly identifikovány s vysokou jistotou na základě přesné hodnoty m/z [M-H]- iontů a fragmentových iontů (MS/MS) měřených pomocí vysoko rozlišujícího hmotnostního spektrometru. Díky detailní interpretaci fragmentačních spekter bylo umožněno zobecnění fragmentačních cest, což umožnilo následné zařazení gangliosidů do série a, b či c. Strukturní přiřazení bylo dále ve shodě s předpokládaným retenčním chováním v chromatografickém modu HILIC, na základě korelace mezi retencí gangliosidů, počtem sacharidových jednotek a je, Lipids are important compounds in all biological tissues having many essential functions in the organism. The identification and quantification of lipids in biological samples is a base for lipidomic studies. High-performance liquid chromatography coupled with mass spectrometry was used to obtain detailed information of the lipidome. Identification and quantification of lipids is still a challenging task due to their extraordinary complexity of the samples. The first part of this thesis aims to the development of a new method based on hydrophilic interaction liquid chromatography (HILIC) coupled to a negative-ion electrospray ionization tandem mass spectrometry (ESI-MS/MS) used for the identification of sphingolipids mainly gangliosides and other polar lipids in biological samples. Lipids were extracted by chloroform.methanol.water mixture, where an upper aqueous layer containing gangliosides and other polar lipid classes was further purified by solid-phase extraction using stationary phase C18. The optimization of chromatographic conditions was done with the goal to achieve the best resolution and MS sensitivity of separated lipids classes. Core.shell Ascentis Si column (150 ?  2.1, 3 ?Ęm) was tested for the separation of gangliosides. Diverse concentration of additives and pH values were used during the testing. It has been identified that additive concentration and pH values do not significantly affect separation only but also MS sensitivity. Negative-ion hydrophilic liquid chromatography-electrospray ionization mass spectrometry (HILIC/ESI-MS) method has been optimized for the quantitative analysis of ganglioside (GM3) and other polar lipid classes, such as sulfohexosylceramides (SulfoHexCer), sulfodihexosylceramides (SulfoHex2Cer), phosphatidylglycerols (PG), phosphatidylinositols (PI), lysophosphatidylinositols (LPI), and phosphatidylserines (PS). The method is fully validated for the quantitation of the studied lipids in kidney normal and tumor tissues of renal cell carcinoma (RCC) patients based on the lipid class separation and the coelution of lipid class internal standard with the species from the same lipid class. The raw data are semi-automatically processed using our software LipidQuant and statistically evaluated using multivariate data analysis (MDA) methods, which allows the complete differentiation of both groups with 100% specificity and sensitivity. In total, 21 GM3, 28 SulfoHexCer, 26 SulfoHex2Cer, 10 PG, 19 PI, 4 LPI, and 7 PS are determined in the aqueous phase of lipidomic extracts from kidney tumor tissue samples and surrounding normal tissue samples of 20 RCC patients. S-plots allow the identification of most upregulated (PI 40:5, PI 40:4, GM3 34:1, and GM3 42:2) and most downregulated (PI 32:0, PI 34:0, PS 36:4, and LPI 16:0) lipids, which are primarily responsible for the differentiation of tumor and normal groups. Another confirmation of most dysregulated lipids is performed by the calculation of fold changes together with T and p values to highlight their statistical significance. The state-of-art in the lipidomic analysis is summarized here to provide the overview of available sample preparation strategies, mass spectrometry (MS)-based methods for the qualitative analysis of lipids, and the quantitative MS approaches for high-throughput clinical workflows. Tyto lipidy jsou hojně zastoupeny v centrální nervové soustavě a hrají v buňkách důležitou roli v mnoha fyziologických procesech, jako je kontrola paměti, buněčná signalizace, ochrana neuronů nebo apoptóza. Gangliosidy jsou extrahovány pomocí směsi chloroform, methanol a voda. Vodná fáze obsahující gangliosidy je následně přečištěna na C18 kolonkách. Přečištění se provádí pro odstranění solí. Hlavním cílem této práce je vyvinutí spolehlivé metody pro analýzu gangliosidů. Metoda je založena na HILIC separaci ve spojení s ESI-MS. These lipids are abundant in the central nervous system and play important roles in many physiological processes in cells, such as memory control, cell signaling, neuronal recovery, neuronal protection or apoptosis. Gangliosides are extracted using chloroform, methanol and water, where aqueous phase containing gangliosides is further purified on C18 solid-phase extraction column to remove undesired salts. The purpose of this study is the development of a reliable analytical method for the ganglioside analysis based on the hydrophilic interaction liquid chromatography coupled to negative-ion electrospray ionization mass spectrometry (HILIC/ESI-MS). The developed HILIC/ESI-MS method is applied for the lipidomic analysis of human kidney, lungs, plasma, urine, erythrocytes and porcine brain.

Cílem této práce byla optimalizace a validace hmotnostní spektrometrie s laserovou desorpcí a ionizací za účasti matrice v kombinaci s Orbitrap analyzátorem (MALDI-Orbitrap-MS) pro analýzu sulfatidů v biologických vzorcích (tkáně lidských ledvin a plasmy). Za pomocí vysoké správnosti určení m/z a měření tandemových spekter bylo ve studovaných vzorcích identifikováno více než sto sulfatidů obsahujících jednu až pět hexosylových jednotek. Následně byla provedena optimalizace a validace metody pro semikvantitativní měření. Optimalizovaná metoda byla finálně použita pro klinickou studii pacientů s renálním buněčným karcinomem (RCC), nejčastějším typem rakoviny ledvin., The aim of this work was the optimization and validation of matrix-assisted laser desorption/ionization coupled with Orbitrap mass spectrometry (MALDI-Orbitrap-MS) of sulfatides in selected biological samples (human kidney tissue and plasma). Matrix-assisted laser desorption/ionization coupled with Orbitrap mass spectrometry (MALDI-Orbitrap-MS) is used for the clinical study of patients with renal cell carcinoma (RCC), as the most common type of kidney cancer. Significant changes in sulfoglycosphingolipid abundances between tumor and autologous normal kidney tissues are observed. First, sulfoglycosphingolipid species in studied RCC samples are identified using high mass accuracy full scan and tandem mass spectra. Subsequently, optimization, method validation, and statistical evaluation of MALDI-MS data for 158 tissues of 80 patients are discussed. More than 120 sulfoglycosphingolipids containing one to five hexosyl units are identified in human RCC samples based on the systematic study of their fragmentation behavior. Many of them are recorded here for the first time. Multivariate data analysis (MDA) methods, i.e., unsupervised principal component analysis (PCA) and supervised orthogonal partial least square discriminant analysis (OPLS-DA), are used for the visualization of differences between normal and tumor samples to reveal the most up- and downregulated lipids in tumor tissues. Obtained results are closely correlated with MALDI mass spectrometry imaging (MSI) and histologic staining. Important steps of the present MALDI-Orbitrap-MS approach are also discussed, such as the selection of best matrix, correct normalization, validation for semiquantitative study, and problems with possible isobaric interferences on closed masses in full scan mass spectra., V této práci byla použita desorpční laserová ionizicace za účasti matrice ve spojení s orbitální pastí pro klinickou studii pacientů s renálním buněčným karcinomem. Ve vzorcích ledvinové tkáně nádoru a okolní nenapadené tkáně byly nalezeny výrazné změny ve složení sulfoglykosphingolipidů. Nejprve je ve článku popsán postup identifikace jednotlivých sulfatidů s využitím vysokého rozlišení, správnosti určení hmoty a tandemové hmotnostní spektrometrie. Následně je diskutována optimalizace metody, validace a statistickévyhodnocení MALDI-MS dat pro 158 vzorků 80 pacientů.

The hydrophilic interaction liquid chromatography (HILIC) coupled to a negative-ion electrospray ionization tandem mass spectrometry (ESI-MS/MS) method has been developed for the identification of a wide range of gangliosides in biological samples. Gangliosides consist of a backbone of sphingoid base and a polar oligosaccharide chain containing at least one sialic acid. Gangliosides are extracted by chloroform-methanol-water mixture, where an upper aqueous layer containing gangliosides and other polar lipid subclasses is further purified by C18 solid-phase extraction. The optimization of chromatographic conditions includes the column selection, mobile-phase composition, pH value, buffer type, and concentration with the goal to achieve the best chromatographic resolution and MS sensitivity. The identification of gangliosides and other polar lipids is based on accurate m/z values of [M-H]- ions and fragment ions as well measured by high-resolution MS. The detailed interpretation of MS/MS spectra enables the generalization of fragmentation pathways, which is then used for the differentiation of a, b, and c series of gangliosides. The structural assignment is further confirmed by agreement with the predicted retention behavior in HILIC mode on the basis of the correlation among the ganglioside retention, the number of saccharide units, and their sequence. The final HILIC/ESI-MS/MS method is applied for the analysis of porcine brain, human kidney, lungs, plasma, and erythrocytes resulting in unambiguous identification of 145 ganglioside species from 19 subclasses, which represents the highest number of reported gangliosides. Použitá metoda HILIC/ESI-MS/MS vede k jednoznačné identifikaci 145 druhů gangliosidů z 19 podtříd, což představuje nejvyšší počet zaznamenaných gangliosidů. Kromě toho bylo v průběhu 15 minut zjištěno 71 sulfatidů a 59 polárních fosfolipidů (fosfatidylserinů, fosfatidylinositolů, lysofosfatidylinositolů a fosfatidylglycerolů).

Hydrophilic interaction liquid chromatography/electrospray ionization mass spectrometry (HILIC/ESI-MS) using the single internal standard approach and response factors is used for the determination of relative abundances of individual lipid species from five lipid classes in total lipid extracts of cell lines and tissues. The supplementary information on the fatty acyl composition is obtained by gas chromatography/mass spectrometry (GC/MS) of fatty acid methyl esters. Multivariate data analysis (MDA) methods, such as nonsupervised principal component analysis (PCA), hierarchical clustering analysis (HCA) and supervised orthogonal partial least-squares discriminant analysis (OPLS-DA), are used for the visualization of differences between normal and tumor samples and the correlation of similarity between cell lines and tissues either for tumor or normal samples. MDA methods are used for differentiation of sample groups and also for identification of the most up- and downregulated lipids in tumor samples in comparison to normal samples. Observed changes are subsequently generalized and correlated with data from tumor and normal tissues of breast cancer patients. In total, 123 lipid species are identified based on their retention behavior in HILIC and observed ions in ESI mass spectra, and relative abundances are determined. MDA methods are applied for a clear differentiation between tumor and normal samples both for cell lines and tissues. K určení lipidomického složení extraktů buněčných linií a tkání byla použita hydrofilní interakční chromatografie spojená s hmotnostní spektrometrií a ionizací elektrosprejem (HILIC / ESI-MS). Pro vizualizaci rozdílů mezi normálními a nádorovými buňkami byly použity metody multivariační analýzy dat (MDA), analýza hlavních komponent (PCA), hierarchická analýza shluků (HCA) a ortogonální diskriminační analýza (OPLS-DA). Metody MDA se používají pro diferenciaci skupin vzorků a také pro identifikaci up-regulovaných a down-regulovaných lipidů v nádorových vzorcích ve srovnání s normálními vzorky. Pozorované změny jsou následně korelovány s daty z nádorových a normálních tkání pacientů s karcinomem prsu. Celkem bylo identifikováno 123 druhů lipidů.

The potential of ultrahigh-performance liquid chromatography–mass spectrometry (UHPLC/MS) and ultrahigh-performance supercritical fluid chromatography (UHPSFC) coupled to negative-ion electrospray ionization mass spectrometry (ESI–MS) for the analysis of 46 oxylipins and 2 fatty acid standards is compared in terms of their chromatographic resolution with the emphasis on distinguishing isobaric interferences and the method sensitivity. UHPLC provides the baseline separation of 24 isobaric oxylipins within 13 min, while UHPSFC enables the separation of only 20 isobaric oxylipins within 8 min. Moreover, the UHPLC/ESI–MS method provides an average improvement of sensitivity by 3.5-fold. A similar trend is observed in the analysis of human plasma samples, but lower ion suppression effects caused by lysophospholipids (LPL) are observed in case of UHPSFC/ESI–MS due to better separation of LPL. Both methods are fully applicable for the analysis of oxylipins, but UHPLC/ESI–MS method is preferred due to better separation and higher sensitivity, which results in the identification of 31 oxylipins in human plasma based on available standards and additional tentative 20 identifications based on accurate m/z values and the fragmentation behavior known from the literature., Porovnání technik ultra-vysokoúčinné kapalinové chromatografie (UHPLC) a ultra-vysokoúčinné superkritické kapalinové chromatografie (UHPSFC) ve spojení s hmotnostně spektrometrickou detekcí a ionizací elektrosprejem v negativním módu pro analýzu 46 standardů oxylipinů a 2 standardů mastných kyselin. Podobný trend je pozorován při analýze vzorků lidské plazmy, ale v případě metody UHPSFC/ESI-MS dochází k lepší separaci lysophospholipidů (LPL). Obě metody jsou použitelné pro analýzu oxylipinů, ale UHPLC/ESI-MS metoda je upřednostňována kvůli lepší separaci a vyšší citlivosti. Což vede k identifikaci 31 oxylipinů v lidské plazmě na základě dostupných standardů a dalších 20 oxylipinů předběžně určených podle jejich přesné m/z a fragmentačního chování známého z literatury.

The goal of this work is a systematic optimization of hydrophilic interaction liquid chromatography (HILIC) separation of acidic lipid classes (namely phosphatidic acids-PA, lysophosphatidic acids-LPA, phosphatidylserines-PS and lysophosphatidylserines-LPS) and other lipid classes under mass spectrometry (MS) compatible conditions. The main parameters included in this optimization are the type of stationary phases used in HILIC, pH of the mobile phase, the type and concentration of mobile phase additives. Nine HILIC columns with different chemistries (unmodified silica, modified silica using diol, 2-picolylamine, diethylamine and 1-aminoanthracene and hydride silica) are compared with the emphasis on peak shapes of acidic lipid classes. The optimization of pH is correlated with the theoretical calculation of acidobasic equilibria of studied lipid classes. The final method using the hydride column, pH 4 adjusted by formic acid and the gradient of acetonitrile and 40 mmol/L of aqueous ammonium formate provides good peak shapes for all analyzed lipid classes including acidic lipids. Benzimidazoles anthelmintics, which enter into environment primarily through excretion in the feces or urine of treated animals, can affect various organisms and disrupt ecosystem balance. The present study was signed to test the phytotoxicity and biotransformation of the three benzimidazole anthelmintics albendazole (ABZ), fenbendazole (FBZ) and flubendazole (FLU) in the harebell (Campanula rotundifolia). This meadow plant commonly grows in pastures and comes into contact with anthelmintics through the excrements of treated animals. Suspensions of harebell cells in culture medium were used as an in vitro model system. ABZ, FLU and FBZ were not found to be toxic for harebell cells, which were able to metabolize ABZ, FLU and FBZ via the formation of a wide scale of metabolites. Ultrahigh-performance liquid chromatography coupled with high mass accuracy tandem mass spectrometry (UHPLC-MS/MS) led to the identification of 24, 18 and 29 metabolites of ABZ, FLU and FBZ, respectively. Several novel metabolites were identified for the first time. Based on the obtained results, the schemes of the metabolic pathways of these anthelmintics were proposed. Jako in vitro model byly využity suspenze buněk zvonku v kultivačním médiu. Buňky zvonku byly schopny ABZ, FLU a FBZ metabolizovat. S využitím UHPLC/MS/MS bylo identifikováno 24, 18 a 29 ruzných metabolitů pro ABZ, FLU a FBZ. Práce popisuje i několik doposud nepopsaných metabolitů. Na základě naměřených a interpretovaných dat byly navrženy metabolické cesty léčiv.

Tato práce se zabývá retenčním chování lipidů v biologických vzorcích jako je lidská plasma a moč a prasečí mozek. Pro práci byla použita kapalinová chromatografie s reverzními fázemi ve spojení s hmotnostní spektrometrií. Identifikace jednotlivých lipidů byla provedena v negativním a pozitivním módu s přesností lepší než 5 ppm. Bylo identifikováno 14 polárních a 5 nepolárních tříd a více než 400 jednotlivých lipidů.

The present in vitro study was designed to test and compare anthelmintic activity, hepatotoxicity, and biotransformation of four selected aminoacetonitrile derivatives (AADs): monepantel (MOP, anthelmintic approved for the treatment), AAD-970, AAD-1154, and AAD-1336. Micro-agar larval development test, MTT test of cytotoxicity, and biotransformation study coupled with Ultra high performance liquid chromatography-tandem mass spectrometry (UHPLC-MS/MS) technique were used for this purpose. Larvae of two Haemonchus contortus strains (drug susceptible and multi-drug resistant) and primary cultures of rat and ovine hepatocytes served as model systems. All AADs (including MOP) exhibited significant larvicidal effect in H. contortus susceptible as well as multi-resistant strains, much higher than those of reference anthelmintics thiabendazole and flubendazole. AAD-1154 provides the best results for most tested parameters among all AADs in this study. The cytotoxicity test showed that all AADs can be considered as nontoxic for hepatocytes. In the biotransformation study, Phase I and Phase II metabolites of AADs were identified and schemes of possible metabolic pathways in ovine hepatocytes were proposed. Biotransformation of MOP was much more extensive than biotransformation of other AADs. Based on obtained results, AAD-1154 and AAD-1336 can be considered as promising candidates for further in vivo testing., V této in vitro studii je testována a porovnávána aktivita, hepatotoxicita a biotransformace čtyř vybraných aminoacetonitrilových derivátů: monopantelu (MON), AAD-970, AAD-1154 a AAD-1336.
