1. Plastiphily is linked to generic virulence traits of important human pathogenic fungi

Abstract

Fungi comprise relevant human pathogens, causing over a billion infections each year. Plastic pollution alters niches of fungi by providing trillions of artificial microhabitats, mostly in the form of microplastics, where pathogens might accumulate, thrive, and evolve. However, interactions between fungi and microplastics in nature are largely unexplored. To address this knowledge gap, we investigated the assembly, architecture, and ecology of mycobiomes in soil (micro)plastispheres near human dwellings in a model- and network-based metagenome study combined with a global-scale trait data annotation. Our results reveal a strong selection of important human pathogens, in an idiosyncratic, otherwise predominantly neutrally assembled plastisphere, which is strongly linked to generic fungal virulence traits. These findings substantiate our niche expansion postulate, demonstrate the emergence of plastiphily among fungal pathogens and imply the existence of a plastisphere virulence school, underpinning the need to declare microplastics as a factor of global health.

2. Genome analysis and biogeographic distribution of the earliest divergent Frankia clade in the southern hemisphere

Abstract

Coriariaceae are a small plant family of 14–17 species and subspecies that currently have a global but disjunct distribution. All species can form root nodules in symbiosis with diazotrophic Frankia cluster-2 strains, which form the earliest divergent symbiotic clade within this bacterial genus. Studies on Frankia cluster-2 mostly have focused on strains occurring in the northern hemisphere. Except for one strain from Papua New Guinea, namely Candidatus Frankia meridionalis Cppng1, no complete genome of Frankia associated with Coriaria occurring in the southern hemisphere has been published thus far, yet the majority of the Coriariaceae species occur here. We present field sampling data of novel Frankia cluster-2 strains, representing two novel species, which are associated with Coriaria arborea and Coriaria sarmentosa in New Zealand, and with Coriaria ruscifolia in Patagonia (Argentina), in addition to identifying Ca. F. meridionalis present in New Zealand. The novel Frankia species were found to be closely related to both Ca. F. meridionalis, and a Frankia species occurring in the Philippines, Taiwan, and Japan. Our data suggest that the different Frankia cluster-2 species diverged early after becoming symbiotic circa 100 million years ago.

3. Robust Shape Fitting for 3D Scene Abstraction

Abstract

Humans perceive and construct the world as an arrangement of simple parametric models. In particular, we can often describe man-made environments using volumetric primitives such as cuboids or cylinders. Inferring these primitives is important for attaining high-level, abstract scene descriptions. Previous approaches for primitive-based abstraction estimate shape parameters directly and are only able to reproduce simple objects. In contrast, we propose a robust estimator for primitive fitting, which meaningfully abstracts complex real-world environments using cuboids. A RANSAC estimator guided by a neural network fits these primitives to a depth map. We condition the network on previously detected parts of the scene, parsing it one-by-one. To obtain cuboids from single RGB images, we additionally optimise a depth estimation CNN end-to-end. Naively minimising point-to-primitive distances leads to large or spurious cuboids occluding parts of the scene. We thus propose an improved occlusion-aware distance metric correctly handling opaque scenes. Furthermore, we present a neural network based cuboid solver which provides more parsimonious scene abstractions while also reducing inference time. The proposed algorithm does not require labour-intensive labels, such as cuboid annotations, for training. 4. BOP Challenge 2023 on Detection, Segmentation and Pose Estimation of Seen and Unseen Rigid Objects

Abstract

We present the evaluation methodology, datasets and results of the BOP Challenge 2023, the fifth in a series of public competitions organized to capture the state of the art in model-based 6D object pose estimation from an RGB/RGB-D image and related tasks. Besides the three tasks from 2022 (model-based 2D detection, 2D segmentation, and 6D localization of objects seen during training), the 2023 challenge introduced new variants of these tasks focused on objects unseen during training. In the new tasks, methods were required to learn new objects during a short onboarding stage (max 5 minutes, 1 GPU) from provided 3D object models. The best 2023 method for 6D localization of unseen objects (GenFlow) notably reached the accuracy of the best 2020 method for seen objects (CosyPose), although being noticeably slower. The best 2023 method for seen objects (GPose) achieved a moderate accuracy improvement but a significant 43% run-time improvement compared to the best 2022 counterpart (GDRNPP). Since 2017, the accuracy of 6D localization of seen objects has improved by more than 50% (from 56.9 to 85.6 AR_C). 5. Map-Relative Pose Regression for Visual Re-Localization

Abstract

Pose regression networks predict the camera pose of a query image relative to a known environment. Within this family of methods, absolute pose regression (APR) has recently shown promising accuracy in the range of a few centimeters in position error. APR networks encode the scene geometry implicitly in their weights. To achieve high accuracy, they require vast amounts of training data that, realistically, can only be created using novel view synthesis in a days-long process. This process has to be repeated for each new scene again and again. We present a new approach to pose regression, map-relative pose regression (marepo), that satisfies the data hunger of the pose regression network in a scene-agnostic fashion. We condition the pose regressor on a scene-specific map representation such that its pose predictions are relative to the scene map. This allows us to train the pose regressor across hundreds of scenes to learn the generic relation between a scene-specific map representation and the camera pose. Our map-relative pose regressor can be applied to new map representations immediately or after mere minutes of fine-tuning for the highest accuracy. 6. Matching 2D Images in 3D: Metric Relative Pose from Metric Correspondences

Abstract

Given two images, we can estimate the relative camera pose between them by establishing image-to-image correspondences. Usually, correspondences are 2D-to-2D and the pose we estimate is defined only up to scale. Some applications, aiming at instant augmented reality anywhere, require scale-metric pose estimates, and hence, they rely on external depth estimators to recover the scale. We present MicKey, a keypoint matching pipeline that is able to predict metric correspondences in 3D camera space. By learning to match 3D coordinates across images, we are able to infer the metric relative pose without depth measurements. Depth measurements are also not required for training, nor are scene reconstructions or image overlap information. MicKey is supervised only by pairs of images and their relative poses. MicKey achieves state-of-the-art performance on the Map-Free Relocalisation benchmark while requiring less supervision than competing approaches.

7. Scene Coordinate Reconstruction: Posing of Image Collections via Incremental Learning of a Relocalizer

Abstract

We address the task of estimating camera parameters from a set of images depicting a scene. Popular feature-based structure-from-motion (SfM) tools solve this task by incremental reconstruction: they repeat triangulation of sparse 3D points and registration of more camera views to the sparse point cloud. We re-interpret incremental structure-from-motion as an iterated application and refinement of a visual relocalizer, that is, of a method that registers new views to the current state of the reconstruction. This perspective allows us to investigate alternative visual relocalizers that are not rooted in local feature matching. We show that scene coordinate regression, a learning-based relocalization approach, allows us to build implicit, neural scene representations from unposed images. Different from other learning-based reconstruction methods, we do not require pose priors nor sequential inputs, and we optimize efficiently over thousands of images. Our method, ACE0 (ACE Zero), estimates camera poses to an accuracy comparable to feature-based SfM, as demonstrated by novel view synthesis. 01 januari 2023, Item does not contain fulltext, INTRODUCTION: The 2019 European Society of Cardiology and European Atherosclerosis Society (2019 ESC/EAS) guidelines stress the importance of managing low-density lipoprotein cholesterol (LDL-C) after myocardial infarction (MI) to reduce the risk of cardiovascular events. Information on guideline implementation is limited. The aim of this survey was to describe current clinical practice regarding LDL-C management in the first year post-MI across Europe, improving understanding of the role of ESC/EAS guidelines on clinical practice. METHODS: A qualitative web-based cross-sectional physician survey about the patient pathway and LDL-C management post-MI was conducted in 360 physicians from France, Italy, Germany, The Netherlands, Spain, and the UK (n = 60/country) between December 2019 and June 2020. Secondary and primary care physicians (SCPs/PCPs) described their experiences treating patients post-MI over the preceding 2 months. RESULTS: Physicians reported that on average 90.7% of patients not prescribed lipid-lowering therapy (LLT) before an MI initiated LLT as inpatients; for patients already taking LLT, treatment was intensified for 64.7% of inpatients post-MI. SCPs reported prescribing higher-intensity statins and/or ezetimibe for between 72.3% (Italy) and 88.6% (UK) of patients post-MI. More than 80.0% of SCPs and 51.2% of PCPs stated that they would initiate a change in LLT immediately if patients did not achieve their LDL-C treatment goal by 12 weeks post-MI; 82.0% of SCPs and 55.1% of PCPs reported referring to 2019 ESC/EAS guidelines for management of patients post-MI. Barriers to initiating PCSK9 inhibitors (PCSK9is) included prior prescription of a maximally tolerated dose of statin (49.4%) and/or ezetimibe (38.9%), requirement to reach threshold LDL-C levels (44.9%), and pre-authorization requirements (30.4%). Arctic ecosystems are warming nearly 4 times faster than the global average, which is resulting in plant community shifts and subsequent changes in biogeochemical processes such as gaseous fluxes. Additionally, herbivores shape plant communities and thereby may alter the magnitude and composition of ecosystem respiration and biogenic volatile organic compound (BVOC) emissions. Here we determine the effect of large mammalian herbivores on ecosystem respiration and BVOC emissions in two southern and two northern sites in Swedish Scandes, encompassing mountain birch (LOMB) and shrub heath (LORI) communities in the south and low-herb meadow (RIGA) and shrub heath (RIRI) communities in the north. Herbivory significantly altered BVOC composition between sites and decreased ecosystem respiration at RIGA. The difference in graminoid cover was found to have a large effect on ecosystem respiration between sites as RIGA, with the highest cover, had 35 % higher emissions than the next highest-emitting site (LOMB). Additionally, LOMB had the highest emissions of terpenes, with the northern sites having significantly lower emissions. Differences between sites were primarily due to differences in exclosure effects and soil temperature and the prevalence of different shrub growth forms. Our results suggest that herbivory has a significant effect on trace gas fluxes in a productive meadow community and that differences between communities may be driven by differences in shrub composition.

11. BOP Challenge 2022 on Detection, Segmentation and Pose Estimation of Specific Rigid Objects

Abstract

We present the evaluation methodology, datasets and results of the BOP Challenge 2022, the fourth in a series of public competitions organized with the goal to capture the status quo in the field of 6D object pose estimation from an RGB/RGB-D image. In 2022, we witnessed another significant improvement in the pose estimation accuracy -- the state of the art, which was 56.9 AR$_C$ in 2019 (Vidal et al.) and 69.8 AR$_C$ in 2020 (CosyPose), moved to new heights of 83.7 AR$_C$ (GDRNPP). Out of 49 pose estimation methods evaluated since 2019, the top 18 are from 2022. Methods based on point pair features, which were introduced in 2010 and achieved competitive results even in 2020, are now clearly outperformed by deep learning methods. The synthetic-to-real domain gap was again significantly reduced, with 82.7 AR$_C$ achieved by GDRNPP trained only on synthetic images from BlenderProc. The fastest variant of GDRNPP reached 80.5 AR$_C$ with an average time per image of 0.23s. Since most of the recent methods for 6D object pose estimation begin by detecting/segmenting objects, we also started evaluating 2D object detection and segmentation performance based on the COCO metrics. Compared to the Mask R-CNN results from CosyPose in 2020, detection improved from 60.3 to 77.3 AP$_C$ and segmentation from 40.5 to 58.7 AP$_C$. 12. Two-View Geometry Scoring Without Correspondences

Abstract

Camera pose estimation for two-view geometry traditionally relies on RANSAC. Normally, a multitude of image correspondences leads to a pool of proposed hypotheses, which are then scored to find a winning model. The inlier count is generally regarded as a reliable indicator of "consensus". We examine this scoring heuristic, and find that it favors disappointing models under certain circumstances. As a remedy, we propose the Fundamental Scoring Network (FSNet), which infers a score for a pair of overlapping images and any proposed fundamental matrix. It does not rely on sparse correspondences, but rather embodies a two-view geometry model through an epipolar attention mechanism that predicts the pose error of the two images. FSNet can be incorporated into traditional RANSAC loops. We evaluate FSNet on fundamental and essential matrix estimation on indoor and outdoor datasets, and establish that FSNet can successfully identify good poses for pairs of images with few or unreliable correspondences. Besides, we show that naively combining FSNet with MAGSAC++ scoring approach achieves state of the art results.

13. Accelerated Coordinate Encoding: Learning to Relocalize in Minutes using RGB and Poses

Abstract

Learning-based visual relocalizers exhibit leading pose accuracy, but require hours or days of training. Since training needs to happen on each new scene again, long training times make learning-based relocalization impractical for most applications, despite its promise of high accuracy. In this paper we show how such a system can actually achieve the same accuracy in less than 5 minutes. We start from the obvious: a relocalization network can be split in a scene-agnostic feature backbone, and a scene-specific prediction head. Less obvious: using an MLP prediction head allows us to optimize across thousands of view points simultaneously in each single training iteration. This leads to stable and extremely fast convergence. Furthermore, we substitute effective but slow end-to-end training using a robust pose solver with a curriculum over a reprojection loss. Our approach does not require privileged knowledge, such a depth maps or a 3D model, for speedy training. 14. Redox state and interior structure control on the long-term habitability of stagnant-lid planets

Abstract

A major goal in the search for extraterrestrial life is the detection of liquid water on the surface of exoplanets. On terrestrial planets, volcanic outgassing is a significant source of atmospheric and surface water and a major contributor to the long-term evolution of the atmosphere. The rate of volcanism depends on the interior evolution and on numerous feedback processes between atmosphere and interior, which continuously shape atmospheric composition, pressure, and temperature. We present the results of a comprehensive 1D model of the coupled evolution of the interior and atmosphere of rocky exoplanets that combines central feedback processes between these two reservoirs. We carried out more than \num{280000} simulations over a wide range of mantle redox states and volatile content, planetary masses, interior structures and orbital distances in order to robustly assess the emergence, accumulation and preservation of surface water on rocky planets. To establish a conservative baseline of which types of planets can outgas and sustain water on their surface, we focus here on stagnant-lid planets. We find that only a narrow range of the mantle redox state around the iron-w\"ustite buffer allows the formation of atmospheres that lead to long-term habitable conditions. At oxidizing conditions similar to those of the Earth's mantle, most stagnant-lid planets end up in a hothouse regime akin to Venus due to strong \ce{CO2} outgassing. At more reducing conditions, the amount of outgassed greenhouse gases is often too low to keep surface water from freezing. Abstract

Background: Most respiratory viruses show pronounced seasonality, but for SARS-CoV-2, this still needs to be documented. Methods: We examined the disease progression of COVID-19 in 6,914 patients admitted to hospitals in Europe and China. In addition, we evaluated progress of disease symptoms in 37,187 individuals reporting symptoms into the COVID Symptom Study application. Findings: Meta-analysis of the mortality risk in seven European hospitals estimated odds ratios per 1-day increase in the admission date to be 0.981 (0.973–0.988, p < 0.001) and per increase in ambient temperature of 1°C to be 0.854 (0.773–0.944, p = 0.007). Statistically significant decreases of comparable magnitude in median hospital stay, probability of transfer to the intensive care unit, and need for mechanical ventilation were also observed in most, but not all hospitals. The analysis of individually reported symptoms of 37,187 individuals in the UK also showed the decrease in symptom duration and disease severity with time. Interpretation: Severity of COVID-19 in Europe decreased significantly between March and May and the seasonality of COVID-19 is the most likely explanation.

Abstract

During surveys in central Florida of the zombie-ant fungus Ophiocordyceps camponoti-floridani, which manipulates the behavior of the carpenter ant Camponotus floridanus, two distinct fungal morphotypes were discovered associated with and purportedly parasitic on O. camponoti-floridani. Based on a combination of unique morphology, ecology and phylogenetic placement, we discovered that these morphotypes comprise two novel lineages of fungi. Here, we propose two new genera, Niveomyces and Torrubiellomyces, each including a single species within the families Cordycipitaceae and Ophiocordycipitaceae, respectively. We generated de novo draft genomes for both new species and performed morphological and multi-loci phylogenetic analyses. The macromorphology and incidence of both new species, Niveomyces coronatus and Torrubiellomyces zombiae, suggest that these fungi are mycoparasites since their growth is observed exclusively on O. camponoti-floridani mycelium, stalks and ascomata, causing evident degradation of their fungal hosts. This work provides a starting point for more studies into fungal interactions between mycopathogens and entomopathogens, which have the potential to contribute towards efforts to battle the global rise of plant and animal mycoses.

18. Reactive fluid flow guided by grain-scale equilibrium reactions during eclogitization of dry crustal rocks

Abstract

Fluid flow in crystalline rocks in the absence of fractures or ductile shear zones dominantly occurs by grain boundary diffusion, as it is faster than volume diffusion. It is, however, unclear how reactive fluid flow is guided through such pathways. We present a microstructural, mineral chemical, and thermodynamic analysis of a static fluid-driven reaction from dry granulite to ‘wet’ eclogite. Fluid infiltration resulted in re-equilibration at eclogite-facies conditions, indicating that the granulitic protolith was out of equilibrium, but unable to adjust to changing P–T conditions. The transformation occurred in three steps: (1) initial hydration along plagioclase grain boundaries, (2) complete breakdown of plagioclase and hydration along phase boundaries between plagioclase and garnet/clinopyroxene, and (3) re-equilibration of the rock to an eclogite-facies mineral assemblage. Thermodynamic modelling of local compositions reveals that this reaction sequence is proportional to the local decrease of the Gibbs free energy calculated for ‘dry’ and ‘wet’ cases. These energy differences result in increased net reaction rates and the reactions that result in the largest decrease of the Gibbs free energy occur first. In addition, these reactions result in a local volume decrease leading to porosity formation; i.e., pathways for new fluid to enter the reaction site thus controlling net fluid flow. Element transport to and from the reaction sites only occurs if it is energetically beneficial, and enough transport agent is available. Reactive fluid flow during static re-equilibration of nominally impermeable rocks is thus guided by differences in the energy budget of the local equilibrium domains.

Abstract

Aims Control of pulmonary pressures monitored remotely reduced heart failure hospitalizations mainly by lowering filling pressures through the use of loop diuretics. Sacubitril/valsartan improves heart failure outcomes and increases the kidney sensitivity for diuretics. We explored whether sacubitril/valsartan is associated with less utilization of loop diuretics in patients guided with haemodynamic monitoring in the CardioMEMS European Monitoring Study for Heart Failure (MEMS-HF). Methods and results The MEMS-HF population (n = 239) was separated by the use of sacubitril/valsartan (n = 68) or no use of it (n = 164). Utilization of diuretics and their doses was prespecified in the protocol and was monitored in both groups. Multivariable regression, ANCOVA, and a generalized linear model were used to fit baseline covariates with furosemide equivalents and changes for 12 months. MEMS-HF participants (n = 239) were grouped in sacubitril/valsartan users [n = 68, 64 +/- 11 years, left ventricular ejection fraction (LVEF) 25 +/- 9%, cardiac index (CI) 1.89 +/- 0.4 l/min/m(2)] vs. non users (n = 164, 70 +/- 10 years, LVEF 36 +/- 16%, CI 2.11 +/- 0.58 l/min/m(2), P = 0.0002, P < 0.0001, and P = 0.0015, respectively). In contrast, mean pulmonary artery pressure (PAP) values were comparable between groups (29 +/- 11 vs. 31 +/- 11 mmHg, P = 0.127). Utilization of loop diuretics was lower in patients taking sacubitril/valsartan compared with those without (P = 0.01). Significant predictor of loop diuretic use was a history of renal failure (P = 0.005) but not age (P = 0.091). After subjects were stratified by sacubitril/valsartan or other diuretic use, PAP was nominally, but not significantly lower in sacubitril/valsartan-treated patients (baseline: P = 0.52; 6 months: P = 0.07; 12 months: P = 0.53), while there was no difference in outcome or PAP changes. It is currently assumed that around 100 million years ago, the common ancestor to the Fabales, Fagales, Rosales and Cucurbitales in Gondwana, developed a root nodule symbiosis with a nitrogen-fixing bacterium. The symbiotic trait evolved first in Frankia cluster-2; thus, strains belonging to this cluster are the best extant representatives of this original symbiont. Most cluster-2 strains could not be cultured to date, except for Frankia coriariae, and therefore many aspects of the symbiosis are still elusive. Based on phylogenetics of cluster-2 metagenome-assembled genomes (MAGs), it has been shown that the genomes of strains originating in Eurasia are highly conserved. These MAGs are more closely related to Frankia cluster-2 in North America than to the single genome available thus far from the southern hemisphere, i.e., from Papua New Guinea. To unravel more biodiversity within Frankia cluster-2 and predict routes of dispersal from Gondwana, we sequenced and analysed the MAGs of Frankia cluster-2 from Coriaria japonica and Coriaria intermedia growing in Japan, Taiwan and the Philippines. Phylogenetic analyses indicate there is a clear split within Frankia cluster-2, separating a continental from an island lineage. Presumably, these lineages already diverged in Gondwana. Based on fossil data on the host plants, we propose that these two lineages dispersed via at least two routes. While the continental lineage reached Eurasia together with their host plants via the Indian subcontinent, the island lineage spread towards Japan with an unknown host plant.

25. Streptomyces coriariae sp. nov., a novel streptomycete isolated from actinorhizal nodules of Coriaria intermedia

Abstract

An actinobacterial strain, CMB-FB, was isolated from surface-sterilized root nodules of a Coriaria intermedia plant growing along Halsema Highway in the province of Benguet (Luzon, Philippines). The 16S rRNA gene sequence of CMB-FB showed high sequence similarity to those of the type strains of Streptomyces rishiriensis (99.4 %), Streptomyces humidus (99.1 %), Streptomyces cacaoi subsp. asoensis (99.0 %), and Streptomyces phaeofaciens (98.6 %). The major menaquinones of CMB-FB were composed of MK-9(H4), MK-9(H6) and MK-9(H8), and there was a minor contribution of MK-9(H10). The polar lipid profile consisted of phosphatidylethanolamine, unidentified aminolipids and phospholipids, a glycophospholipid and four unidentified lipids. The diagnostic diamino acid of the peptidoglycan was meso-diaminopimelic acid. The major fatty acids were iso-C16 : 0, anteiso-C15 : 0 and anteiso-C17 : 0. The results of physiological analysis indicated that CMB-FB was mesophilic. The results of phylogenetic, genome-genome distance calculation and average nucleotide identity analysis indicated that the isolated strain represents the type strain of a novel species. On the basis of these results, strain CMB-FB (=DSM 112754T=LMG 32457T) is proposed as the type strain of the novel species Streptomyces coriariae sp. nov.

Abstract

Climate change is rapidly warming high latitude and high elevation regions influencing plant community composition. Changes in vegetation composition have motivated the coordination of ecological monitoring networks across the Arctic, including the International Tundra Experiment. We have established a long-term passive warming experiment using open-top chambers, which includes five distinct plant communities (Dry Heath; Tussock Tundra; and Dry, Mesic, and Wet Meadow). We measured changes in plant community composition based on relative abundance differences over 26 years. In addition, relative abundance changes in response to fertilization and warming treatments were analyzed based on a seven-year Community-Level Interaction Program experiment. The communities had distinct soil moisture conditions, leading to community-specific responses of the plant growth forms (deciduous shrubs, evergreen shrubs, forbs, and graminoids). Warming significantly affected growth forms, but the direction of the response was not consistent across the communities. Evidence of shrub expansion was found in nearly all communities, with soil moisture determining whether it was driven by deciduous or evergreen shrubs. Graminoids increased in relative abundance in the Dry Meadow due to warming. Abstract

In recent years, neural network based image denoising approaches have revolutionized the analysis of biomedical microscopy data. Self-supervised methods, such as Noise2Void (N2V), are applicable to virtually all noisy datasets, even without dedicated training data being available. Arguably, this facilitated the fast and widespread adoption of N2V throughout the life sciences. Unfortunately, the blind-spot training underlying N2V can lead to rather visible checkerboard artifacts, thereby reducing the quality of final predictions considerably. In this work, we present two modifications to the vanilla N2V setup that both help to reduce the unwanted artifacts considerably. Firstly, we propose a modified network architecture, i.e., using BlurPool instead of MaxPool layers throughout the used U-Net, rolling back the residual U-Net to a non-residual U-Net, and eliminating the skip connections at the uppermost U-Net level. Additionally, we propose new replacement strategies to determine the pixel intensity values that fill in the elected blind-spot pixels. We validate our modifications on a range of microscopy and natural image data. Abstract

Can we relocalize in a scene represented by a single reference image? Standard visual relocalization requires hundreds of images and scale calibration to build a scene-specific 3D map. In contrast, we propose Map-free Relocalization, i.e., using only one photo of a scene to enable instant, metric scaled relocalization. Existing datasets are not suitable to benchmark map-free relocalization, due to their focus on large scenes or their limited variability. Thus, we have constructed a new dataset of 655 small places of interest, such as sculptures, murals and fountains, collected worldwide. Each place comes with a reference image to serve as a relocalization anchor, and dozens of query images with known, metric camera poses. The dataset features changing conditions, stark viewpoint changes, high variability across places, and queries with low to no visual overlap with the reference image. We identify two viable families of existing methods to provide baseline results: relative pose regression, and feature matching combined with single-image depth prediction. Based on a combination of unique morphology, ecology and phylogenetic placement, we discovered that these morphotypes comprise two novel lineages of fungi. Here, we propose two new genera, Niveomyces and Torrubiellomyces, each including a single species within the families Cordycipitaceae and Ophiocordycipitaceae, respectively. We generated de novo draft genomes for both new species and performed morphological and multi-loci phylogenetic analyses. The macromorphology and incidence of both new species, Niveomyces coronatus and Torrubiellomyces zombiae, suggest that these fungi are mycoparasites since their growth is observed exclusively on O. camponoti-floridani mycelium, stalks and ascomata, causing evident degradation of their fungal hosts. This work provides a starting point for more studies into fungal interactions between mycopathogens and entomopathogens, which have the potential to contribute towards efforts to battle the global rise of plant and animal mycoses.

Abstract

Aims Control of pulmonary pressures monitored remotely reduced heart failure hospitalizations mainly by lowering filling pressures through the use of loop diuretics. Sacubitril/valsartan improves heart failure outcomes and increases the kidney sensitivity for diuretics. We explored whether sacubitril/valsartan is associated with less utilization of loop diuretics in patients guided with haemodynamic monitoring in the CardioMEMS European Monitoring Study for Heart Failure (MEMS-HF). Methods and results The MEMS-HF population (n = 239) was separated by the use of sacubitril/valsartan (n = 68) or no use of it (n = 164). Utilization of diuretics and their doses was prespecified in the protocol and was monitored in both groups. Multivariable regression, ANCOVA, and a generalized linear model were used to fit baseline covariates with furosemide equivalents and changes for 12 months. MEMS-HF participants (n = 239) were grouped in sacubitril/valsartan users [n = 68, 64 +/- 11 years, left ventricular ejection fraction (LVEF) 25 +/- 9%, cardiac index (CI) 1.89 +/- 0.4 l/min/m(2)] vs. non users (n = 164, 70 +/- 10 years, LVEF 36 +/- 16%, CI 2.11 +/- 0.58 l/min/m(2), P = 0.0002, P < 0.0001, and P = 0.0015, respectively). In contrast, mean pulmonary artery pressure (PAP) values were comparable between groups (29 +/- 11 vs. 31 +/- 11 mmHg, P = 0.127). Utilization of loop diuretics was lower in patients taking sacubitril/valsartan compared with those without (P = 0.01). Significant predictor of loop diuretic use was a history of renal failure (P = 0.005) but not age (P = 0.091). After subjects were stratified by sacubitril/valsartan or other diuretic use, PAP was nominally, but not significantly lower in sacubitril/valsartan-treated patients (baseline: P = 0.52; 6 months: P = 0.07; 12 months: P = 0.53), while there was no difference in outcome or PAP changes. Abstract

Climate change is rapidly warming high latitude and high elevation regions influencing plant community composition. Changes in vegetation composition have motivated the coordination of ecological monitoring networks across the Arctic, including the International Tundra Experiment. We have established a long-term passive warming experiment using open-top chambers, which includes five distinct plant communities (Dry Heath; Tussock Tundra; and Dry, Mesic, and Wet Meadow). We measured changes in plant community composition based on relative abundance differences over 26 years. In addition, relative abundance changes in response to fertilization and warming treatments were analyzed based on a seven-year Community-Level Interaction Program experiment. The communities had distinct soil moisture conditions, leading to community-specific responses of the plant growth forms (deciduous shrubs, evergreen shrubs, forbs, and graminoids). Warming significantly affected growth forms, but the direction of the response was not consistent across the communities. Evidence of shrub expansion was found in nearly all communities, with soil moisture determining whether it was driven by deciduous or evergreen shrubs. Graminoids increased in relative abundance in the Dry Meadow due to warming. Abstract

Background: Real-world data on non-vitamin K oral anticoagulants (NOACs) are essential in determining whether evidence from randomised controlled clinical trials translate into meaningful clinical benefits for patients in everyday practice. RIVER (RIVaroxaban Evaluation in Real life setting) is an ongoing international, prospective registry of patients with newly diagnosed non-valvular atrial fibrillation (NVAF) and at least one investigator-determined risk factor for stroke who received rivaroxaban as an initial treatment for the prevention of thromboembolic stroke. The aim of this paper is to describe the design of the RIVER registry and baseline characteristics of patients with newly diagnosed NVAF who received rivaroxaban as an initial treatment. Methods and results: Between January 2014 and June 2017, RIVER investigators recruited 5072 patients at 309 centres in 17 countries. The aim was to enroll consecutive patients at sites where rivaroxaban was already routinely prescribed for stroke prevention. Each patient is being followed up prospectively for a minimum of 2-years. The registry will capture data on the rate and nature of all thromboembolic events (stroke / systemic embolism), bleeding complications, all-cause mortality and other major cardiovascular events as they occur. Data quality is assured through a combination of remote electronic monitoring and onsite monitoring (including source data verification in 10% of cases). Patients were mostly enrolled by cardiologists (n = 3776, 74.6%), by internal medicine specialists 14.2% (n = 718) and by primary care/general practice physicians 8.2% (n = 417). The mean (SD) age of the population was 69.5 (11.0) years, 44.3% were women. Mean (SD) CHADS2 score was 1.9 (1.2) and CHA2DS2-VASc scores was 3.2 (1.6). Abstract

Background: Real-world data on non-vitamin K oral anticoagulants (NOACs) are essential in determining whether evidence from randomised controlled clinical trials translate into meaningful clinical benefits for patients in everyday practice. RIVER (RIVaroxaban Evaluation in Real life setting) is an ongoing international, prospective registry of patients with newly diagnosed non-valvular atrial fibrillation (NVAF) and at least one investigator-determined risk factor for stroke who received rivaroxaban as an initial treatment for the prevention of thromboembolic stroke. The aim of this paper is to describe the design of the RIVER registry and baseline characteristics of patients with newly diagnosed NVAF who received rivaroxaban as an initial treatment. Methods and results: Between January 2014 and June 2017, RIVER investigators recruited 5072 patients at 309 centres in 17 countries. The aim was to enroll consecutive patients at sites where rivaroxaban was already routinely prescribed for stroke prevention. Each patient is being followed up prospectively for a minimum of 2-years. The registry will capture data on the rate and nature of all thromboembolic events (stroke / systemic embolism), bleeding complications, all-cause mortality and other major cardiovascular events as they occur. Data quality is assured through a combination of remote electronic monitoring and onsite monitoring (including source data verification in 10% of cases). Patients were mostly enrolled by cardiologists (n = 3776, 74.6%), by internal medicine specialists 14.2% (n = 718) and by primary care/general practice physicians 8.2% (n = 417). The mean (SD) age of the population was 69.5 (11.0) years, 44.3% were women. Mean (SD) CHADS2 score was 1.9 (1.2) and CHA2DS2-VASc scores was 3.2 (1.6). Microplastic (MP) is a pervasive pollutant in nature that is colonised by diverse groups of microbes, including potentially pathogenic species. Fungi have been largely neglected in this context, despite their affinity for plastics and their impact as pathogens. To unravel the role of MP as a carrier of fungal pathogens in terrestrial ecosystems and the immediate human environment, epiplastic mycobiomes from municipal plastic waste from Kenya were deciphered using ITS metabarcoding as well as a comprehensive meta-analysis, and visualised via scanning electron as well as confocal laser scanning microscopy. Metagenomic and microscopic findings provided complementary evidence that the terrestrial plastisphere is a suitable ecological niche for a variety of fungal organisms, including important animal and plant pathogens, which formed the plastisphere core mycobiome. We show that MPs serve as selective artificial microhabitats that not only attract distinct fungal communities, but also accumulate certain opportunistic human pathogens, such as cryptococcal and Phoma-like species. Therefore, MP must be regarded a persistent reservoir and potential vector for fungal pathogens in soil environments. Given the increasing amount of plastic waste in terrestrial ecosystems worldwide, this interrelation may have severe consequences for the trans-kingdom and multi-organismal epidemiology of fungal infections on a global scale.

Abstract

The glidobactin-like natural products (GLNPs) glidobactin A and cepafungin I have been reported to be potent proteasome inhibitors and are regarded as promising candidates for anticancer drug development. Their biosynthetic gene cluster (BGC) plu1881–1877 is present in entomopathogenic Photorhabdus laumondii but silent under standard laboratory conditions. Here we show the largest subset of GLNPs, which are produced and identified after activation of the silent BGC in the native host and following heterologous expression of the BGC in Escherichia coli. Their chemical diversity results from a relaxed substrate specificity and flexible product release in the assembly line of GLNPs. Crystal structure analysis of the yeast proteasome in complex with new GLNPs suggests that the degree of unsaturation and the length of the aliphatic tail are critical for their bioactivity. The results in this study provide the basis to engineer the BGC for the generation of new GLNPs and to optimize these natural products resulting in potential drugs for cancer therapy.

42. On the Limits of Pseudo Ground Truth in Visual Camera Re-localisation

Abstract

Benchmark datasets that measure camera pose accuracy have driven progress in visual re-localisation research. To obtain poses for thousands of images, it is common to use a reference algorithm to generate pseudo ground truth. Popular choices include Structure-from-Motion (SfM) and Simultaneous-Localisation-and-Mapping (SLAM) using additional sensors like depth cameras if available. Re-localisation benchmarks thus measure how well each method replicates the results of the reference algorithm. This begs the question whether the choice of the reference algorithm favours a certain family of re-localisation methods. This paper analyzes two widely used re-localisation datasets and shows that evaluation outcomes indeed vary with the choice of the reference algorithm. We thus question common beliefs in the re-localisation literature, namely that learning-based scene coordinate regression outperforms classical feature-based methods, and that RGB-D-based methods outperform RGB-based methods. We argue that any claims on ranking re-localisation methods should take the type of the reference algorithm, and the similarity of the methods to the reference algorithm, into account., Comment: ICCV 2021

43. Cuboids Revisited: Learning Robust 3D Shape Fitting to Single RGB Images

Abstract

Humans perceive and construct the surrounding world as an arrangement of simple parametric models. In particular, man-made environments commonly consist of volumetric primitives such as cuboids or cylinders. Inferring these primitives is an important step to attain high-level, abstract scene descriptions. Previous approaches directly estimate shape parameters from a 2D or 3D input, and are only able to reproduce simple objects, yet unable to accurately parse more complex 3D scenes. In contrast, we propose a robust estimator for primitive fitting, which can meaningfully abstract real-world environments using cuboids. A RANSAC estimator guided by a neural network fits these primitives to 3D features, such as a depth map. We condition the network on previously detected parts of the scene, thus parsing it one-by-one. To obtain 3D features from a single RGB image, we additionally optimise a feature extraction CNN in an end-to-end manner. However, naively minimising point-to-primitive distances leads to large or spurious cuboids occluding parts of the scene behind. We thus propose an occlusion-aware distance metric correctly handling opaque scenes. The proposed algorithm does not require labour-intensive labels, such as cuboid annotations, for training. 44. Visual Camera Re-Localization Using Graph Neural Networks and Relative Pose Supervision

Abstract

Visual re-localization means using a single image as input to estimate the camera's location and orientation relative to a pre-recorded environment. The highest-scoring methods are "structure based," and need the query camera's intrinsics as an input to the model, with careful geometric optimization. When intrinsics are absent, methods vie for accuracy by making various other assumptions. This yields fairly good localization scores, but the models are "narrow" in some way, eg., requiring costly test-time computations, or depth sensors, or multiple query frames. In contrast, our proposed method makes few special assumptions, and is fairly lightweight in training and testing. Our pose regression network learns from only relative poses of training scenes. For inference, it builds a graph connecting the query image to training counterparts and uses a graph neural network (GNN) with image representations on nodes and image-pair representations on edges. By efficiently passing messages between them, both representation types are refined to produce a consistent camera pose estimate. We validate the effectiveness of our approach on both standard indoor (7-Scenes) and outdoor (Cambridge Landmarks) camera re-localization benchmarks. Our relative pose regression method matches the accuracy of absolute pose regression networks, while retaining the relative-pose models' test-time speed and ability to generalize to non-training scenes.

Abstract

BACKGROUND Patients who are hospitalized for medical illness remain at risk for venous thromboembolism after discharge, but the role of extended thromboprophylaxis in the treatment of such patients is a subject of controversy. METHODS In this randomized, double-blind trial, medically ill patients who were at increased risk for venous thromboembolism on the basis of a modified International Medical Prevention Registry on Venous Thromboembolism (IMPROVE) score of 4 or higher (scores range from 0 to 10, with higher scores indicating a higher risk of venous thromboembolism) or a score of 2 or 3 plus a plasma d-dimer level of more than twice the upper limit of the normal range (defined according to local laboratory criteria) were assigned at hospital discharge to either once-daily rivaroxaban at a dose of 10 mg (with the dose adjusted for renal insufficiency) or placebo for 45 days. The primary efficacy outcome was a composite of symptomatic venous thromboembolism or death due to venous thromboembolism. The principal safety outcome was major bleeding. RESULTS Of the 12,024 patients who underwent randomization, 12,019 were included in the intention-to-treat analysis. The primary efficacy outcome occurred in 50 of 6007 patients (0.83%) who were given rivaroxaban and in 66 of 6012 patients (1.10%) who were given placebo (hazard ratio, 0.76; 95% confidence interval [CI], 0.52 to 1.09; P = 0.14). The prespecified secondary outcome of symptomatic nonfatal venous thromboembolism occurred in 0.18% of patients in the rivaroxaban group and 0.42% of patients in the placebo group (hazard ratio, 0.44; 95% CI, 0.22 to 0.89). Major bleeding occurred in 17 of 5982 patients (0.28%) in the rivaroxaban group and in 9 of 5980 patients (0.15%) in the placebo group (hazard ratio, 1.88; 95% CI, 0.84 to 4.23). CONCLUSIONS Rivaroxaban, given to medical patients for 45 days after hospital discharge, was not associated with a significantly lower risk of symptomatic venous thromboembolism and death

Abstract

Ant-infecting Ophiocordyceps fungi are globally distributed, host manipulating, specialist parasites that drive aberrant behaviors in infected ants, at a lethal cost to the host. An apparent increase in activity and wandering behaviors precedes a final summiting and biting behavior onto vegetation, which positions the manipulated ant in a site beneficial for fungal growth and transmission. We investigated the genetic underpinnings of host manipulation by: (i) producing a high-quality hybrid assembly and annotation of the Ophiocordyceps camponoti-floridani genome, (ii) conducting laboratory infections coupled with RNAseq of O. camponoti-floridani and its host, Camponotus floridanus, and (iii) comparing these data to RNAseq data of Ophiocordyceps kimflemingiae and Camponotus castaneus as a powerful method to identify gene expression patterns that suggest shared behavioral manipulation mechanisms across Ophiocordyceps-ant species interactions. We propose differentially expressed genes tied to ant neurobiology, odor response, circadian rhythms, and foraging behavior may result by activity of putative fungal effectors such as enterotoxins, aflatrem, and mechanisms disrupting feeding behaviors in the ant.

47. Shadow-based Hand Gesture Recognition in one Packet

Abstract

The ubiquity of wirelessly connected sensing devices in IoT applications provides the opportunity to enable various types of interaction with our digitally connected environment. Currently, low processing capabilities and high energy costs for communication limit the use of energy-constrained devices for this purpose. In this paper, we address this challenge by exploring the new possibilities highly capable deep neural network classifiers present. To reduce the energy consumption for transferring continuously sampled data, we propose to compress the sensed data and perform classification at the edge. We evaluate several compression methods in the context of a shadow-based hand gesture detection application, where the classification is performed using a convolutional neural network. We show that simple data reduction methods allow us to compress the sensed data into a single IEEE 802.15.4 packet while maintaining a classification accuracy of 93%. We further show the generality of our compression methods in an audio-based interaction scenario.

We describe a new Frankia species, for three non-isolated strains obtained from Alnus glutinosa in France and Sweden, respectively. These strains can nodulate several Alnus species (A. glutinosa, A. incana, A. alnobetula), they form hyphae, vesicles and sporangia in the root nodule cortex but have resisted all attempts at isolation in pure culture. Their genomes have been sequenced, they are significantly smaller than those of other Alnus-infective species (5 Mb instead of 7.5 Mb) and are very closely related to one another (ANI of 100%). The name Candidatus Frankia nodulisporulans is proposed.

Abstract

We present the results from Verification of Reference Irradiance and Radiance Sources Laboratory Calibration Experiment Campaign. Ten international laboratories took part in the measurements. The spectral irradiance comparison included the measurements of the 1000 W tungsten halogen filament lamps in the spectral range of 350 nm–900 nm in the pilot laboratory. The radiance comparison took a form of round robin where each participant in turn received two transfer radiometers and did the radiance calibration in their own laboratory. The transfer radiometers have seven spectral bands covering the wavelength range from 400 nm–700 nm. The irradiance comparison results showed an agreement between all lamps within ±1.5%. The radiance comparison results presented higher than expected discrepancies at the level of ±4%. Additional investigation to determine the causes for these discrepancies identified them as a combination of the size-of-source effect and instrument effective field of view that affected some of the results.
