e-ASTROGAM (‘enhanced ASTROGAM’) is a breakthrough Observatory space mission, with a detector composed by a Silicon tracker, a calorimeter, and an anticoincidence system, dedicated to the study of the non-thermal Universe in the photon energy range from 0.3 MeV to 3 GeV – the lower energy limit can be pushed to energies as low as 150 keV for the tracker, and to 30 keV for calorimetric detection. The mission is based on an advanced space-proven detector technology, with unprecedented sensitivity, angular and energy resolution, combined with polarimetric capability. Thanks to its performance in the MeV–GeV domain, substantially improving its predecessors, e-ASTROGAM will open a new window on the non-thermal Universe, making pioneering observations of the most powerful Galactic and extragalactic sources, elucidating the nature of their relativistic outflows and their effects on the surroundings. With a line sensitivity in the MeV energy range one to two orders of magnitude better than previous generation instruments, e-ASTROGAM will determine the origin of key isotopes fundamental for the understanding of supernova explosion and the chemical evolution of our Galaxy. The mission will provide unique data of significant interest to a broad astronomical community, complementary to powerful observatories such as LIGO-Virgo-GEO600-KAGRA, SKA, ALMA, E-ELT, TMT, LSST, JWST, Athena, CTA, IceCube, KM3NeT, and LISA.

The human immunodeficiency virus type 1 (HIV-1) is a global health threat that is characterized by extensive genetic diversity both within and between patients, rapid mutation to evade immune controls and antiretroviral therapies, and latent cellular and tissue reservoirs that stymie cure efforts. Viral genomic sequencing has proven effective at surveilling these phenotypes. However, rapid, accurate, and explainable prediction techniques lag our sequencing ability. Modern natural language processing libraries, like the Hugging Face transformers library, have both advanced the technical field and brought much-needed standardization of prediction tasks. Herein, the application of this toolset to an array of classification tasks useful to HIV-1 biology was explored: protease inhibitor resistance, coreceptor utilization, and body-site identification. HIV-Bidirectional Encoder Representations from Transformers (BERT), a protein-based transformer model fine-tuned on HIV-1 genomic sequences, was able to achieve accuracies of 88%, 92%, and 89% on the respective tasks, making it competitive with leading models capable of only one of these tasks. This model was also evaluated using a data augmentation strategy when mutations of known function were introduced. The HIV-BERT model produced results that agreed in directionality 10- to 1000-fold better than traditional machine learning models, indicating an improved ability to generalize biological knowledge to unseen sequences. The HIV-BERT model, trained task-specific models, and the datasets used to construct them have been released to the Hugging Face repository to accelerate research in this field.

4. HIV-Quasipore: A Suite of HIV-1-Specific Nanopore Basecallers Designed to Enhance Viral Quasispecies Detection

Accounting for genetic variation is an essential consideration during human immunodeficiency virus type 1 (HIV-1) investigation. Nanopore sequencing preserves proviral integrity by passing long genomic fragments through ionic channels, allowing reads that span the entire genome of different viral quasispecies (vQS). However, this sequencing method has suffered from high error rates, limiting its utility. This was the inspiration behind HIV-Quasipore: an HIV-1-specific Nanopore basecaller suite designed to overcome these error rates through training with gold-standard data. It comprises three deep learning-based R9.4.1 basecallers: fast, high accuracy (HAC), super accuracy (SUP), and two R10.3 deep learning-based basecallers: HAC and SUP. This was accomplished by sequencing the HIV-1 J-Lat 10.6 cell line using Nanopore and high-quality Sanger techniques. Training significantly reduced basecaller error rates across all models (Student’s one-sided t-test; p = 0.0) where median error rates were 0.0189, 0.0018, 0.0008, for R9.4.1 HIV-Quasipore-fast, HAC, SUP, and 0.0007, 0.0011 for R10.3 HIV-Quasipore-HAC, and SUP, respectively. This improved quality reduces the resolution needed to accurately detect a vQS from 22.4 to 2.6% of total positional coverage for R9.4.1 HIV-Quasipore-fast, 6.9 to 0.5% for R9.4.1 HIV-Quasipore-HAC, 4.5 to 0.3% for R9.4.1 HIV-Quasipore-SUP, 8.0 to 0.3% for R10.3 HIV-Quasipore-HAC, and 5.4 to 0.3% for R10.3 HIV-Quasipore-SUP. This was consistently observed across the entire J-Lat 10.6 genome and maintained across longer reads. Reads with greater than 8,000 nucleotides display a median nucleotide identity of 0.9819, 0.9982, and 0.9991, for R9.4.1 HIV-Quasipore-fast, HAC, SUP, and 0.9993, 0.9988 for R10.3 HIV-Quasipore-HAC, and SUP, respectively. To evaluate the robustness of this tool against unseen data, HIV-Quasipore and their corresponding pretrained basecallers were used to sequence the J-Lat 9.2 cell line and a clinical isolate acquired from the Drexel Medicine CARES cohort. When sample reads were compared against their corresponding consensus sequence, all HIV-Quasipore basecallers displayed higher median alignment accuracies than their pretrained counterparts for both the J-Lat 9.2 cell line and clinical isolate. Using Nanopore sequencing can allow investigators to explore topics, such as vQS profile detection, HIV-1 integration site analysis, whole genome amplification, gene coevolution, and CRISPR-induced indel detection, among others. Type Ia supernovae (SNe Ia) may originate from a wide variety of explosion scenarios and progenitor channels. They exhibit a factor of â‰10 difference in brightness and thus a differentiation in the mass of
56 Ni â†'56 Co â†'56 Fe. We present a study on the fate of positrons within SNe Ia in order to evaluate their escape fractions and energy spectra. Our detailed Monte Carlo transport simulations for positrons and Îł -rays include both β+ decay of56 Co and pair production. We simulate a wide variety of explosion scenarios, including the explosion of white dwarfs (WDs) close to the Chandrasekhar mass (MCh ), He-triggered explosions of sub- MCh WDs, and dynamical mergers of two WDs. For each model, we study the influence of the size and morphology of the progenitor magnetic field between 1 and 1013 G. Population synthesis based on the observed brightness distribution of SNe Ia was used to estimate the overall contributions to Galactic positrons due to escape from SNe Ia. We find that this is dominated by SNe Ia of normal brightness, where variations in the distribution of emitted positrons are small. We estimate a total SNe Ia contribution to Galactic positrons of <2% and, depending on the magnetic field morphology, <6â€"20% for MCh and sub- MCh , respectively. [ABSTRACT FROM AUTHOR]- Published

The intermetallic compound InPd (CsCl type of crystal structure with a broad compositional range) is considered as a candidate catalyst for the steam reforming of methanol. Single crystals of this phase have been grown to study the structure of its three low-index surfaces under ultra-high vacuum conditions, using low energy electron diffraction (LEED), X-ray photoemission spectroscopy (XPS), and scanning tunneling microscopy (STM). During surface preparation, preferential sputtering leads to a depletion of In within the top few layers for all three surfaces. The near-surface regions remain slightly Pd-rich until annealing to ~580 K. A transition occurs between 580 and 660 K where In segregates towards the surface and the near-surface regions become slightly In-rich above ~660 K. This transition is accompanied by a sharpening of LEED patterns and formation of flat step-terrace morphology, as observed by STM. Several superstructures have been identified for the different surfaces associated with this process. Annealing to higher temperatures (=750 K) leads to faceting via thermal etching as shown for the (110) surface, with a bulk In composition close to the In-rich limit of the existence domain of the cubic phase. The Pd-rich InPd(111) is found to be consistent with a Pd-terminated bulk truncation model as shown by dynamical LEED analysis while, after annealing at higher temperature, the In-rich InPd(111) is consistent with an In-terminated bulk truncation, in agreement with density functional theory (DFT) calculations of the relative surface energies. More complex surface structures are observed for the (100) surface. Additionally, individual grains of a polycrystalline sample are characterized by micro-spot XPS and LEED as well as low-energy electron microscopy. Nuclear astrophysics, and particularly nuclear emission line diagnostics from a variety of cosmic sites, has remained one of the least developed fields in experimental astronomy, despite its central role in addressing a number of outstanding questions in modern astrophysics. Radioactive isotopes are co-produced with stable isotopes in the fusion reactions of nucleosynthesis in supernova explosions and other violent events, such as neutron star mergers. The origin of the 511 keV positron annihilation line observed in the direction of the Galactic Center is a 50-year-long mystery. In fact, we still do not understand whether its diffuse large-scale emission is entirely due to a population of discrete sources, which are unresolved with current poor angular resolution instruments at these energies, or whether dark matter annihilation could contribute to it. From the results obtained in the pioneering decades of this experimentally-challenging window, it has become clear that some of the most pressing issues in high-energy astrophysics and astro-particle physics would greatly benefit from significant progress in the observational capabilities in the keV-to-MeV energy band. Current instrumentation is in fact not sensitive enough to detect radioactive and annihilation lines from a wide variety of phenomena in our and nearby galaxies, let alone study the spatial distribution of their emission. In this White Paper (WP), we discuss how unprecedented studies in this field will become possible with a new low-energy gamma-ray space experiment, called ASTENA (Advanced Surveyor of Transient Events and Nuclear Astrophysics), which combines new imaging, spectroscopic and polarization capabilities. In a separate WP (Guidorzi et al. 39), we discuss how the same mission concept will enable new groundbreaking studies of the physics of Gamma–Ray Bursts and other high-energy transient phenomena over the next decades.
