The time-periodic modulation of a temperature gradient can alter the heat transport properties of a physical system. Oscillating thermal gradients give rise to behaviors such as modified thermal conductivity and controllable time-delayed energy storage that are not present in a system with static temperatures. Here, we examine how the heat transport properties of a molecular lattice model are affected by an oscillating temperature gradient. We use analytical analysis and molecular dynamics simulations to investigate the vibrational heat flow in a molecular lattice system consisting of a chain of particles connected to two heat baths at different temperatures, where the temperature difference between baths is oscillating in time. We derive expressions for heat currents in this system using a stochastic energetics framework and a nonequilibrium Green's function approach that is modified to treat the nonstationary average energy fluxes. We find that emergent energy storage, energy release, and thermal conductance mechanisms induced by the temperature oscillations can be controlled by varying the frequency, waveform, and amplitude of the oscillating gradient. The realization of single-molecule thermal conductance measurements has driven the need for theoretical tools to describe conduction processes that occur over atomistic length scales. In macroscale systems, the principle that is typically used to understand thermal conductivity is Fourier's law. At molecular length scales, however, deviations from Fourier's law are common in part because microscale thermal transport properties typically depend on the complex interplay between multiple heat conduction mechanisms. Here, the thermal transport properties that arise from electron transfer across a thermal gradient in a molecular conduction junction are examined theoretically. We illustrate how transport in a model junction is affected by varying the electronic structure and length of the molecular bridge in the junction as well as the strength of the coupling between the bridge and its surrounding environment. Three findings are of note: First, the transport properties can vary significantly depending on the characteristics of the molecular bridge and its environment; second, the system's thermal conductance commonly deviates from Fourier's law; and third, in properly engineered systems, the magnitude of electron hopping thermal conductance is similar to what has been measured in single-molecule devices. Predicting the charged particle transport properties of warm dense matter/hot dense plasma mixtures is a challenge for analytical models. High accuracy ab initio methods are more computationally expensive, but can provide critical insight by explicitly simulating mixtures. In this work, we investigate the transport properties and optical response of warm dense carbon–hydrogen mixtures at varying concentrations under either conserved electronic pressure or mass density at a constant temperature. We compare options for mixing the calculated pure species properties to estimate the results of the mixtures. We find that a combination of the Drude model with the Matthiessen's rule works well for DC electron transport and low-frequency optical response. Electron transfer dominates chemical processes in biological, inorganic, and material chemistry. Energetic aspects of such phenomena, in particular, the energy transfer associated with the electron transfer process, have received little attention in the past but are important in designing energy conversion devices. This paper generalizes our earlier work in this direction, which was based on the semiclassical Marcus theory of electron transfer. It provides, within a simple model, a unified framework that includes the deep (nuclear) tunneling limit of electron transfer and the associated heat transfer when the donor and acceptor sites are seated in environments characterized by different local temperatures. The electron transfer induced heat conduction is shown to go through a maximum at some intermediate average temperature where quantum effects are already appreciable, and it approaches zero when the average temperature is very high (the classical limit) or very low (deep tunneling). Predicting the functional properties of many molecular systems relies on understanding how atomistic interactions give rise to macroscale observables. However, current attempts to develop predictive models for the structural and thermodynamic properties of condensed-phase systems often rely on extensive parameter fitting to empirically selected functional forms whose effectiveness is limited to a narrow range of physical conditions. In this article, we illustrate how these traditional fitting paradigms can be superseded using machine learning. Specifically, we use the results of molecular dynamics simulations to train machine learning protocols that are able to produce the radial distribution function, pressure, and internal energy of a Lennard-Jones fluid with increased accuracy in comparison to previous theoretical methods. The radial distribution function is determined using a variant of the segmented linear regression with the multivariate function decomposition approach developed by Craven et al. [J. Phys. Chem. Lett. 11, 4372 (2020)]. The pressure and internal energy are determined using expressions containing the learned radial distribution function and also a kernel ridge regression process that is trained directly on thermodynamic properties measured in simulation. The presented results suggest that the structural and thermodynamic properties of fluids may be determined more accurately through machine learning than through human-guided functional forms. The energy partitioning during activation and relaxation events under steady-state conditions for a Brownian particle driven by multiple thermal reservoirs of different local temperatures is investigated. Specifically, we apply the formalism derived in Paper I [G. T. Craven and A. Nitzan, J. Chem. Phys. 148, 044101 (2018)] to examine the thermal transport properties of two sub-ensembles of Brownian processes, distinguished at any given time by the specification that all the trajectories in each group have, at that time, energy either above (upside) or below (downside) a preselected energy threshold. Dynamical properties describing energy accumulation and release during activation/relaxation events and relations for upside/downside energy partitioning between thermal reservoirs are derived. Aunified theory of heat transport in environments that sustain intersite phononic coupling and electron hopping is developed. The heat currents generated by both phononic transport and electron transfer between sites characterized by different local temperatures are calculated and compared. Using typical molecular parameters we find that the electron-transfer-induced heat current can be comparable to that of the standard phononic transport for donor-acceptor pairs with efficient bidirectional electron transfer rates (relatively small intersite distance and favorable free-energy difference). Classical transition state theory has been extended to address chemical reactions across barriers that are driven and anharmonic. This resolves a challenge to the naive theory that necessarily leads to recrossings and approximate rates because it relies on a fixed dividing surface. We develop both perturbative and numerical methods for the computation of a time-dependent recrossing-free dividing surface for a model anharmonic system in a solvated environment that interacts strongly with an oscillatory external field. We extend our previous work, which relied either on a harmonic approximation or on periodic force driving. We demonstrate that the reaction rate, expressed as the long-time flux of reactive trajectories, can be extracted directly from the stability exponents, namely, Lyapunov exponents, of the moving dividing surface. Comparison to numerical results demonstrates the accuracy and robustness of this approach for the computation of optimal (recrossing-free) dividing surfaces and reaction rates in systems with Markovian solvation forces. The rate of electron transfer between a molecular species and a metal, each at a different local temperature, is examined theoretically through the implementation of a bithermal (characterized by two temperatures) Marcus formalism. Expressions for the rate constant and the electronic contribution to a heat transfer mechanism which is induced by the temperature gradient between a molecule and metal are constructed. The system of coupled dynamical equations describing the electronic and thermal currents are derived and examined over diverse ranges of reaction geometries and temperature gradients. It is shown that electron transfer across the molecule-metal interface is associated with heat transfer and that the electron exchange between metal and molecule makes a distinct contribution to the interfacial heat conduction even when the net electronic current vanishes. The dynamical properties of a system of soft rods governed by stochastic hard collisions (SHCs) have been determined over a varying range of softness using molecular dynamics simulations in one dimension and analytic theory. The SHC model allows for interpenetration of the system's constituent particles in the simulations, generating overlapping clustering behavior analogous to the spatial structures observed in systems governed by deterministic bounded potentials. Through variation of an assigned softness parameter d, the limiting ranges of intermolecular softness are bridged, connecting the limiting ensemble behavior from hard to ideal (completely soft). Various dynamical and structural observables are measured from simulation and compared to developed theoretical values. The spatial properties are found to be well predicted by theories developed for the deterministic penetrable-sphere model with a transformation from energetic to probabilistic arguments. While the overlapping spatial structures are complex, the dynamical properties can be adequately approximated through a theory built on impulsive interactions with Enskog corrections. Our theory suggests that as the softness of interaction is varied toward the ideal limit, correlated collision processes are less important to the energy transfer mechanism, and Markovian processes dominate the evolution of the configuration space ensemble. For interaction softness close to hard limit, collision processes are highly correlated and overlapping spatial configurations give rise to entanglement of single-particle trajectories. Chemical reaction rates must increasingly be determined in systems that evolve under the control of external stimuli. In these systems, when a reactant population is induced to cross an energy barrier through forcing from a temporally varying external field, the transition state that the reaction must pass through during the transformation from reactant to product is no longer a fixed geometric structure, but is instead time-dependent. For a periodically forced model reaction, we develop a recrossing-free dividing surface that is attached to a transition state trajectory [T. Bartsch, R. Hernandez, and T. Uzer, Phys. Rev. Lett. 95, 058301 (2005)]. We have previously shown that for single-mode sinusoidal driving, the stability of the time-varying transition state directly determines the reaction rate [G. T. Craven, T. Bartsch, and R. Hernandez, J. Chem. Phys. 141, 041106 (2014)]. Here, we extend our previous work to the case of multi-mode driving waveforms. Excellent agreement is observed between the rates predicted by stability analysis and rates obtained through numerical calculation of the reactive flux. We also show that the optimal dividing surface and the resulting reaction rate for a reactive system driven by weak thermal noise can be approximated well using the transition state geometry of the underlying deterministic system. This agreement persists as long as the thermal driving strength is less than the order of that of the periodic driving. The power of this result is its simplicity. The surprising accuracy of the time-dependent noise-free geometry for obtaining transition state theory rates in chemical reactions driven by periodic fields reveals the dynamics without requiring the cost of brute-force calculations. When a chemical reaction is driven by an external field, the transition state that the system must pass through as it changes from reactant to product--for example, an energy barrier--becomes timedependent. We show that for periodic forcing the rate of barrier crossing can be determined through stability analysis of the non-autonomous transition state. Specifically, strong agreement is observed between the difference in the Floquet exponents describing stability of the transition state trajectory, which defines a recrossing-free dividing surface [G. T. Craven, T. Bartsch, and R. Hernandez, "Persistence of transition state structure in chemical reactions driven by fields oscillating in time," Phys. Rev. The occupied volume of a penetrable hard rod (HR) system in one dimension is probed through the use of molecular dynamics simulations. In these dynamical simulations, collisions between penetrable rods are governed by a stochastic penetration algorithm (SPA), which allows for rods to either interpenetrate with a probability δ, or collide elastically otherwise. The limiting values of this parameter, δ = 0 and δ = 1, correspond to the HR and the ideal limits, respectively. At intermediate values, 0 < δ < 1, mixing of mutually exclusive and independent events is observed, making prediction of the occupied volume nontrivial. At high hard core volume fractions [lowercase_phi_synonym]0, the occupied volume expression derived by Rikvold and Stell [J. Chem. Phys. 82, 1014 (1985)] for permeable systems does not accurately predict the occupied volume measured from the SPA simulations. Multi-body effects contribute significantly to the pair correlation function g2(r) and the simplification by Rikvold and Stell that g2(r) = δ in the penetrative region is observed to be inaccurate for the SPA model. We find that an integral over the penetrative region of g2(r) is the principal quantity that describes the particle overlap ratios corresponding to the observed penetration probabilities. Analytic formulas are developed to predict the occupied volume of mixed systems and agreement is observed between these theoretical predictions and the results measured from simulation. Reaction rates across time-dependent barriers are difficult to define and difficult to obtain using standard transition state theory approaches because of the complexity of the geometry of the dividing surface separating reactants and products. Using perturbation theory (PT) or Lagrangian descriptors (LDs), we can obtain the transition state trajectory and the associated recrossing-free dividing surface. With the latter, we are able to determine the exact reactant population decay and the corresponding rates to benchmark the PT and LD approaches. Specifically, accurate rates are obtained from a local description regarding only direct barrier crossings and to those obtained from a stability analysis of the transition state trajectory. We find that these benchmarks agree with the PT and LD approaches for obtaining recrossing-free dividing surfaces. This result holds not only for the local dynamics in the vicinity of the barrier top, but also for the global dynamics of particles that are quenched at the reactant or product wells after their sojourn over the barrier region. The double-well structure of the potential allows for long-time dynamics related to collisions with the outside walls that lead to long-time returns in the low-friction regime. This additional global dynamics introduces slow-decay pathways that do not result from the local transition across the recrossing-free dividing surface associated with the transition state trajectory, but can be addressed if that structure is augmented by the population transfer of the long-time returns. The time-dependent geometrical separatrices governing state transitions in field-induced ketene isomerization are constructed using the method of Lagrangian descriptors. We obtain the stable and unstable manifolds of time-varying transition states as dynamic phase space objects governing configurational changes when the ketene molecule is subjected to an oscillating electric field. The dynamics of the isomerization reaction are modeled through classical trajectory studies on the Gezelter–Miller potential energy surface and an approximate dipole moment model which is coupled to a time-dependent electric field. We obtain a representation of the reaction geometry, over varying field strengths and oscillation frequencies, by partitioning an initial phase space into basins labeled according to which product state is reached at a given time. The borders between these basins are in agreement with those obtained using Lagrangian descriptors, even in regimes exhibiting chaotic dynamics. Major outcomes of this work are: validation and extension of a transition state theory framework built from Lagrangian descriptors, elaboration of the applicability for this theory to periodically- and aperiodically-driven molecular systems, and prediction of regimes in which isomerization of ketene and its derivatives may be controlled using an external field. The assembly of monomeric constituents into molecular superstructures through sequential-arrival processes has been simulated and theoretically characterized. When the energetic interactions allow for complete overlap of the particles, the model is equivalent to that of the sequential absorption of soft particles on a surface. In the present work, we consider more general cases by including arbitrary aggregating geometries and varying prescriptions of the connectivity network. The resulting theory accounts for the evolution and final-state configurations through a system of equations governing structural generation. We find that particle geometries differ significantly from those in equilibrium. In particular, variations of structural rigidity and morphology tune particle energetics and result in significant variation in the nonequilibrium distributions of the assembly in comparison to the corresponding equilibrium case. Thermalized chemical reactions driven under dynamical load are characteristic of activated dynamics for arbitrary nonautonomous systems. Recent generalizations of transition state theory to obtain formally exact rates have required the construction of a time-dependent transition state trajectory. Here, we show that Lagrangian descriptors can be used to obtain this structure directly. By developing a phase space separatrix that is void of recrossings, these constructs allow for the principal criterion in the implementation of modern rate theories to be satisfied. Thus, the reactive flux over a time-varying barrier can be determined without ambiguity in chemical reactions. Statistical properties of Brownian motion that arise by analyzing, separately, trajectories over which the system energy increases (upside) or decreases (downside) with respect to a threshold energy level are derived. This selective analysis is applied to examine transport properties of a nonequilibrium Brownian process that is coupled to multiple thermal sources characterized by different temperatures. Distributions, moments, and correlation functions of a free particle that occur during upside and downside events are investigated for energy activation and energy relaxation processes and also for positive and negative energy fluctuations from the average energy. The presented results are sufficiently general and can be applied without modification to the standard Brownian motion. This article focuses on the mathematical basis of this selective analysis. In subsequent articles in this series, we apply this general formalism to processes in which heat transfer between thermal reservoirs is mediated by activated rate processes that take place in a system bridging them. The surface coverage of coarse-grainedmacromolecules bound toa solid substrate is not simply proportional to the two-dimensionalnumber density because macromolecules can overlap. As a function ofthe overlap probability δ, we have developed analytical formulasand computational models capable of characterizing this nonlinearrelationship. For simplicity, we ignore site–site interactionsthat would be induced by length-scale mismatches between binding sitesand the radius of gyration of the incident coarse-grained macromolecularspecies. The interactions between macromolecules are modeled witha finite bounded potential that allows multiple macromolecules tooccupy the same binding site. The softness of the bounded potentialis thereby reduced to the single parameter δ. Through variationof this parameter, completely hard (δ = 0) and completely soft(δ = 1) behavior can be bridged. For soft macromolecular interactions(δ > 0), multiple occupancy reduces the fraction of sitesϕoccupied on the substrate. We derive the exact transition probabilitybetween sequential configurations and use this probability to predictϕ and the distribution of occupied sites. Due to the complexityof the exact ϕ expressions and their analytical intractabilityat the thermodynamic limit, we apply a simplified mean-field (MF)expression for ϕ. The MF model is found to be in excellent agreementwith the exact result. Chemical reactions subjected to time-varying external forces cannot generally be described through a fixed bottleneck near the transition-state barrier or dividing surface. A naive dividing surface attached to the instantaneous, but moving, barrier top also fails to be recrossing-free. We construct a moving dividing surface in phase space over a transition-state trajectory. This surface is recrossing-free for both Hamiltonian and dissipative dynamics. This is confirmed even for strongly anharmonic barriers using simulation. Controlling the direction and magnitude of both heat and electronic currents using rectifiers has significant implications for the advancement of molecular circuit design. In order to facilitate the implementation of new transport phenomena in such molecular structures, we examine thermal and thermoelectric rectification effects that are induced by an electron transfer process that occurs across a temperature gradient between molecules. Historically, the only known heat conduction mechanism able to generate thermal rectification in purely molecular environments is phononic heat transport. Here, we show that electron transfer between molecular sites with different local temperatures can also generate a thermal rectification effect and that electron hopping through molecular bridges connecting metal leads at different temperatures gives rise to asymmetric Seebeck effects, that is, thermoelectric rectification, in molecular junctions. The persistence of a transition state structure in systems driven by time-dependent environments allows the application of modern reaction rate theories to solution-phase and nonequilibrium chemical reactions. However, identifying this structure is problematic in driven systems and has been limited by theories built on series expansion about a saddle point. Recently, it has been shown that to obtain formally exact rates for reactions in thermal environments, a transition state trajectory must be constructed. Here, using optimized Lagrangian descriptors [G. T. Craven and R. Hernandez, Phys. Rev. Lett. 115, 148301 (2015)], we obtain this so-called distinguished trajectory and the associated moving reaction manifolds on model energy surfaces subject to various driving and dissipative conditions. In particular, we demonstrate that this is exact for harmonic barriers in one dimension and this verification gives impetus to the application of Lagrangian descriptor-based methods in diverse classes of chemical reactions. The development of these objects is paramount in the theory of reaction dynamics as the transition state structure and its underlying network of manifolds directly dictate reactivity and selectivity. A theory is developed to describe the coupled transport of energy and charge in networks of electron donor-acceptor sites which are seated in a thermally heterogeneous environment, where the transfer kinetics are dominated by Marcus-type hopping rates. It is found that the coupling of heat and charge transfer in such systems gives rise to exotic transport phenomena which are absent in thermally homogeneous systems and cannot be described by standard thermoelectric relations. Specifically, the directionality and extent of thermal transistor amplification and cyclical electronic currents in a given network can be controlled by tuning the underlying temperature gradient in the system. Rectification, the preferential transport of a current in one direction through a system, has garnered significant attention in molecules because of its importance for controlling thermal and electronic currents at the nanoscale. Here, we report the presence of energy storage rectification effects in a molecular chain. This phenomenon is generated by subjecting a harmonic molecular chain to an oscillating temperature gradient and showing that the energy absorption rate of the system depends on the direction of the gradient. We examine how the energy storage rectification ratios in the chain are affected by the oscillating gradient, asymmetry in the chain, and the system parameters. We find that energy storage rectification can be observed in harmonic lattice structures with time-dependent temperatures and that, correspondingly, anharmonicity is not required to generate this rectification mechanism in such systems., (Creative Commons Attribution license.)

Energy transport is a fundamental physical process that plays a prominent role in the function and performance of myriad systems and technologies. Recent experimental measurements have shown that subjecting a macroscale system to a time-periodic temperature gradient can increase thermal conductivity in comparison to a static temperature gradient. Here, we theoretically examine this mechanism in a nanoscale model by applying a stochastic Langevin framework to describe the energy transport properties of a particle connecting two heat baths with different temperatures, where the temperature difference between baths is oscillating in time. Analytical expressions for the energy flux of each heat bath and for the system itself are derived for the case of a free particle and a particle in a harmonic potential. We find that dynamical effects in the energy flux induced by temperature oscillations give rise to complex energy transport hysteresis effects. The presented results suggest that applying time-periodic temperature modulations is a potential route to control energy storage and release in molecular devices and nanosystems.

Determining the structural properties of condensed-phase systems is a fundamental problem in theoretical statistical mechanics. Here we present a machine learning method that is able to predict structural correlation functions with significantly improved accuracy in comparison with traditional approaches. The usefulness of this ex machina (from the machine) approach is illustrated by predicting the radial distribution functions of two paradigmatic condensed-phase systems, a Lennard-Jones fluid and a hard-sphere fluid, and then comparing those results to the results obtained using both integral equation methods and empirically motivated analytical functions. We find that application of the developed ex machina method typically decreases the predictive error by more than an order of magnitude in comparison with traditional theoretical methods.

The Wiedemann-Franz (WF) law is a fundamental result in solid-state physics that relates the thermal and electrical conductivity of a metal. It is derived from the predominant transport mechanism in metals: the motion of quasi-free charge-carrying particles. Here, an equivalent WF relationship is developed for molecular systems in which charge carriers are moving not as free particles but instead hop between redox sites. We derive a concise analytical relationship between the electrical and thermal conductivity generated by electron hopping in molecular systems and find that the linear temperature dependence of their ratio as expressed in the standard WF law is replaced by a linear dependence on the nuclear reorganization energy associated with the electron hopping process. The robustness of the molecular WF relation is confirmed by examining the conductance properties of a paradigmatic molecular junction. This result opens a new way to analyze conductivity in molecular systems, with possible applications advancing the design of molecular technologies that derive their function from electrical and/or thermal conductance.
