Coastal ecosystems are subjected to an increasing number of anthropogenic drivers, including marine renewable energies and climate change (CC). These drivers can interact in complex ways, which may lead to cumulative effects (CEs) whose potential consequences on the ecosystems need to be addressed. We used a holistic approach—ecological network analysis (ENA)—coupled with a two-dimensional food web model—Ecospace—to conduct an ecosystem study of the CEs of CC plus the operation of an offshore wind farm on ecosystem functioning in the extended Bay of Seine (English Channel). Mapped ENA indices showed that CEs were not restricted to the wind farm area, i.e. where anthropogenic drivers are concomitant. CEs varied both in space and among ecosystem properties, displaying that ENA indices can distinguish between different cumulative pathways that modify ecosystem functioning in multiple ways. Moreover, the effects seemed to be tied to the structuring role of CC, and differed under the 2050 and 2100 conditions. Such changes resulted in stronger loss of ecosystem resilience under the 2100 conditions despite the benefits of the reef and reserve effects of the wind farm.

Seagrass meadows provide valuable ecosystem services of coastal protection and chemical habitat formation that could help mitigate the impact of sea level rise and ocean acidification. However, the intensification of hydrodynamic forces caused by sea level rise, in addition to habitat degradation threaten the provision of these ecosystem services. With quantitative field measurements of the coastal protection and chemical habitat formation services of seagrass meadows, we statistically model the relationships between hydrodynamic forces, vegetation density and the provision of these ecosystem services. Utilising a high-resolution hydrodynamic model that simulates end of the century hydrodynamic conditions and three scenarios of coral reef degradation (i.e., keep up, remain or loss) we quantify how the environmental conditions within a tropical bay will change given changes to the provision of ecosystem services. Our study shows that increasing hydrodynamic forces lead to a seafloor made up of a larger grain size that is increasingly unstable and more vulnerable to erosion. The loss of a fringing reef leads to larger hydrodynamic forces entering the bay, however, the 0.87 m increase in depth due to sea-level rise reduces the bed shear stress in shallower areas, which limits the change in the ecosystem services provided by the current benthic seagrass meadow. Loss of seagrass constitutes the greatest change in a bay ecosystem, resulting in the sediment surface where seagrass existed becoming unstable and the median sediment grain size increasing by 5-7 %. The loss of seagrass also leads to the disappearance of the unique fluctuating chemical habitat, which leaves the surrounding community vulnerable to ocean acidification. A reduction or complete loss of these ecosystem services would impact the entire community assemblage while also leaving the surrounding coastline vulnerable to erosion, thus exacerbating negative effects brought about by climate change.

Ecosystems simultaneously deliver multiple functions that relate to both the activities of resident species and environmental conditions. One of the biggest challenges in multifunctionality assessment is balancing analytical simplicity with ecosystem complexity. As an alternative to index‐based approaches, we introduce a multivariate network analysis that uses network theory to assess multifunctionality in terms of the relationships between species' functional traits, environmental characteristics, and functions. We tested our approach in a complex and heterogeneous ecosystem, marine intertidal sandflats. We considered eight ecosystem function, five macrofaunal functional trait groups derived from 36 species, and four environmental characteristics. The indicators of ecosystem functions included the standing stock of primary producers, oxygen production, benthic oxygen consumption, DIN (ammonium and NOx efflux) and phosphate release from the sediments, denitrification, and organic matter degradation at the sediment surface. Trait clusters included functional groups of species that shared combinations of biological traits that affect ecosystem function: small mobile top 2 cm dwellers, suspension feeders, deep‐dwelling worms, hard‐bodied surface dwellers, and tube‐forming worms. Environmental characteristics included sediment organic matter, %mud, %shell hash, and %sediment water content. Our results visualize and quantify how multiple ecosystem elements are connected and contribute to the provision of functions. Small mobile top 2 cm dwellers (among trait clusters) and %mud (among environmental characteristics) were the best predictor for multiple functions. Detailed knowledge of multifunctionality relationships can significantly increase our understanding of the real‐world complexity of natural ecosystems. Multivariate network analysis, as a standalone method or applied alongside already existing single index multifunctionality methods, provides means to advance our understanding of how environmental change and biodiversity loss can influence ecosystem performance across multiple dimensions of functionality. Embedding such a detailed yet holistic multifunctionality assessment in environmental decision‐making will support the assessment of multiple ecosystem services and social‐ecological values., Our manuscript presents the method, multivariate network analysis, that allows studying complex mechanistic ecological underpinnings of ecosystem multifunctionality at the ecosystem scale, overcoming information loss generated by commonly used indices such as species richness.

Sci.: Southern sea otters (Enhydra lutris nereis) are currently >80% depleted with respect to both abundance and range occupancy baselines, challenging the long-term persistence of the species and the ecosystem benefits their populations might provide. From 2001-2018, the Monterey Bay Aquarium rescued stranded sea otter pups and reared them in captivity through a surrogacy program using non-releasable adult females. We gave 11,396 days of captive care to 56 otters, reintroduced them into the wild, and observed them over 894 total field days after release. This study describes the post-release movements of the 42 successfully released otters, quantifying their dispersal patterns and modeling environmental, demographic, and animal care influences through a machine learning framework. This random forest model specifically considers predictor variable correlation, accounts for individual and joint variable impacts, and evaluates robustness through sensitivity analyses. Heavy tailed dispersal models best explained the (n=641) daily movements of surrogate-reared otters, and the random forest outputs ranked population demography, population growth, and El Niño most significantly. Occasionally aided by recaptures, the scale of dispersals consistently declined after release, indicating successfully released otters stabilized their movements within three weeks in the wild. Our results show dispersal is an important metric for measuring the success of sea otter releases and suggest environmental factors (including climate) at release sites may determine the success of reintroduction programs.

Coastal communities increasingly invest in natural and nature-based features (e.g., living shorelines) as a strategy to protect shorelines and enhance coastal resilience. Tidal marshes are a common component of these strategies because of their capacity to reduce wave energy and storm surge impacts. Performance metrics of restoration success for living shorelines tend to focus on how the physical structure of the created marsh enhances shoreline protection via proper elevation and marsh plant presence. These metrics do not fully evaluate the level of marsh ecosystem development. In particular, the presence of key marsh bivalve species can indicate the capability of the marsh to provide non-protective services of value, such as water quality improvement and habitat provision. We observed an unexpected low to no abundance of the filter-feeding ribbed mussel, Geukensia demissa, in living shoreline marshes throughout Chesapeake Bay. In salt marsh ecosystems along the East Coast of the United States, ribbed mussels improve water quality, enhance nutrient removal, stabilize the marsh, and facilitate long-term sustainability of the habitat. Through comparative field surveys and experiments within a chronosequence of 13 living shorelines spanning 2 to 16 years since construction, we examined three factors we hypothesized may influence recruitment of ribbed mussels to living shoreline marshes: 1) larval access to suitable marsh habitat, 2) sediment quality of low marsh (i.e., potential mussel habitat), and 3) availability of high-quality refuge habitat. Our findings suggest that at most sites larval mussels are able to access and settle on living shoreline created marshes behind rock sill structures, but that most recruits are likely not surviving. Sediment organic matter (OM) and plant density were correlated with mussel abundance, and sediment OM increased with marsh age, suggesting that living shoreline design (e.g., sand fill, planting grids) and lags in ecosystem development (sediment properties) are reducing the survival of the young recruits. We offer potential modifications to living shoreline design and implementation practices that may facilitate self-sustaining ribbed mussel populations in these restored habitats.

A field dataset detailing the abundance and carbon use strategies (obtained with C13 isotopes) of marine macroalgae within 3 wave-exposed and 4 wave-sheltered coastal kelp forests in Otago, New Zealand, along with site information such as temperature, light, nutrients of each site. Additionally, a dataset of the results from a laboratory experiment measuring the photosynthetic response of Xiphophora gladiata and Hymenena palmata to increasing DIC concentrations and under high or low water motion and high (8.1) or low (7.6) pH.

Resource partitioning in polymorphic fish species is expected to be altered by human exploitation, as individual specialization is density dependent in many vertebrates. We tested this hypothesis using the ballan wrasse Labrus bergylta as a model species. We compared the isotope niches of the plain and spotted morphs of the species in a marine protected area (MPA) and in adjoining areas open to fishing, both off Galicia (NW Spain). Underwater visual census confirmed a threefold increase in the biomass of the ballan wrasse off Cíes Islands compared to areas open to recreational fishing, thus demonstrating that populations outside MPAs are well below carrying capacity. The stable isotope ratio of C revealed differences in the resource use patterns of plain and spotted ballan wrasses both in areas open and closed to fishing, as plain wrasses were always depleted in 13C compared to sympatric spotted ones. The stable isotope ratio of N showed that plain ballan wrasses foraged consistently at a higher trophic level than spotted ones in areas of high population density closed to recreational fishing, whereas differences did not exist or were reversed in areas open to fishing. These results demonstrate that the pattern of trophic resource partitioning two morphs of the ballan wrasse is density-dependent and that plain and spotted ballan wrasses likely had different ecological niches in pristine ecosystems.

Cnidarians harbor a variety of small regulatory RNAs that include microRNAs (miRNAs) and PIWI-interacting RNAs (piRNAs), but detailed information is limited. Here, we report the identification and expression of novel miRNAs and putative piRNAs, as well as their genomic loci, in the symbiotic sea anemone Anemonia viridis. We generated a draft assembly of the A. viridis genome with putative size of 313 Mb that appeared to be composed of about 36% repeats, including known transposable elements. We detected approximately equal fractions of DNA transposons and retrotransposons. Deep sequencing of small RNA libraries constructed from A. viridis adults sampled at a natural CO2 gradient off Vulcano Island, Italy, identified 70 distinct miRNAs. Eight were homologous to previously reported miRNAs in cnidarians, whereas 62 appeared novel. Nine miRNAs were recognized as differentially expressed along the natural seawater pH gradient. We found a highly abundant and diverse population of piRNAs, with a substantial fraction showing ping–pong signatures. We identified nearly 22% putative piRNAs potentially targeting transposable elements within the A. viridis genome. The A. viridis genome appeared similar in size to that of other hexacorals with a very high divergence of transposable elements resembling that of the sea anemone genus Exaiptasia. The genome encodes and expresses a high number of small regulatory RNAs, which include novel miRNAs and piRNAs. Differentially expressed small RNAs along the seawater pH gradient indicated regulatory gene responses to environmental stressors.

Fisheries constitute an important source of livelihoods for tens of thousands of poor people in the southwest coastal region of Bangladesh, and they supply a significant portion of protein for millions. Among the various threats fisheries in the southwest coastal region will face because of climate change, adverse impacts from increased aquatic salinity caused by sea level rise will be one of the greatest challenges. This paper investigates possible impacts of climate change on aquatic salinity, fish species habitats, and poor communities using the salinity tolerance ranges of 83 fish species consumed in the region and aquatic salinity in 27 alternative scenarios of climate change in 2050. The results provide striking evidence that projected aquatic salinization may have an especially negative impact on poor households in the region. The estimates indicate that areas with poor populations that lose species are about six times more prevalent than areas gaining species.

A comprehensive understanding of spatiotemporal ecology is needed to develop conservation strategies for declining species. The king rail (Rallus elegans) is a secretive marsh bird whose range historically extended across the eastern United States. Inland migratory populations have been greatly reduced with most remaining populations inhabiting the coastal margins. Our objectives were to determine the migratory status of breeding king rails on the mid‐Atlantic coast and to characterize home range size, seasonal patterns of movement, and habitat use. Using radiotelemetry, we tracked individual king rails among seasons, and established that at least a segment of this breeding population is resident. Mean (±SE) home range size was 19.8 ± 5.0 ha (95% kernel density) or 2.5 ± 0.9 (50% kernel density). We detected seasonal variation and sex differences in home range size and habitat use. In the nonbreeding season, resident male home ranges coincided essentially with their breeding territories. Overwintering males were more likely than females to be found in natural emergent marsh with a greater area of open water. Females tended to have larger home ranges than males during the nonbreeding season. We report for the first time the use of wooded natural marsh by overwintering females. Brood‐rearing king rails led their young considerable distances away from their nests (average maximum distance: ~600 ± 200 m) and used both wooded natural and impounded marsh. King rails moved between natural marsh and managed impoundments during all life stages, but the proximity of these habitat types particularly benefitted brood‐rearing parents seeking foraging areas with shallower water in proximity to cover. Our results demonstrate the importance of interspersion of habitat types to support resident breeders. Summer draining of impounded wetlands that are seasonally flooded for wintering waterfowl allows regrowth of vegetation and provides additional habitat at a critical time for wading birds.

The impact of natural disasters is often exacerbated by a disparity between resources for relief and recovery. When the barrio of Punta Santiago in Puerto Rico was devastated by Hurricane Maria in September of 2017, many of its residents lived in the remains of their homes for over a year while they rebuilt from wind damage and flood waters that rose over 6 feet. As climate change leads to an even more constrained timeline for response with increasingly frequent and intense storms, the future of Punta Santiago and other coastal communities worldwide will necessitate strategies ranging from nature-based shore protection systems, coastal setbacks, and managed retreat. This thesis investigates the time disparate processes of disaster relief, recovery, and climate adaptation through the lens of their impact upon the interdependent identities of people and place as informed by theorists and designers including J.B. Jackson and Patrick Geddes. My approach works from the scale of the Antón Ruíz watershed to the delta to uncover the historical and contemporary processes that knit people in the region to the land. I identify commonalities in the immediate recovery needs and long-term resiliency of the community and ecosystems, and seek to support ongoing globally significant research of the rare coastal systems surrounding Punta Santiago. The proposed design, a causeway linking the coast to the hills, dovetails disaster relief and recovery with climate adaptation by providing a persistent connection that restores and reveals the dynamic coastal landscape. Master of Landscape Architecture Global warming is correlated with an increase in sea level rise, atmospheric moisture (water content in the air), and surface sea temperatures. The body of research around the complex interaction of these factors is growing, but current projections are that warmer seas will cause more intense hurricanes. Coastal communities, particularly those with fewer economic resources, bear the brunt of this trend and recovery is more difficult with each passing storm. After Hurricane Maria struck in September 2017, many residents of the barrio of Punta Santiago in Puerto Rico lived in the remains of their homes for over a year with little resources to rebuild from the severe wind damage and flood waters that rose over 6 feet. Recovery is still underway almost two years later. A sustainable way forward for Punta Santiago and other coastal communities worldwide necessitates strategies ranging from natural shore stabilization techniques like mangrove buffers and living reefs to restrictions on coastal development, and even the relocation of communities. This thesis investigates the time disparate processes of disaster relief, recovery, and climate adaptation through the lens of their impact upon the interdependent identities of people and place as informed by theorists and designers including J.B. In 2014, a DNA-based phylogenetic study confirming the paraphyly of the grass subtribe Sporobolinae proposed the creation of a large monophyletic genus Sporobolus, including (among others) species previously included in the genera Spartina, Calamovilfa, and Sporobolus. Spartina species have contributed substantially (and continue contributing) to our knowledge in multiple disciplines, including ecology, evolutionary biology, molecular biology, biogeography, experimental ecology, biological invasions, environmental management, restoration ecology, history, economics, and sociology. There is no rationale so compelling to subsume the name Spartina as a subgenus that could rival the striking, global iconic history and use of the name Spartina for over 200 yr. We do not agree with the subjective arguments underlying the proposal to change Spartina to Sporobolus. We understand the importance of both the objective phylogenetic insights and of the subjective formalized nomenclature and hope that by opening this debate we will encourage positive feedback that will strengthen taxonomic decisions with an interdisciplinary perspective. We consider that the strongly distinct, monophyletic clade Spartina should simply and efficiently be treated as the genus Spartina. Fil: Bortolus, Alejandro. The continental shelf on the western side of the Antarctic Peninsula is a region of substantial climate and ecosystem change. The Long Term Ecological Research project at Palmer Station has been sampling and studying the shelf ecosystem and physical environment since 1990. This dissertation seeks to improve our understanding of the subtidal and intraseasonal (hereafter defined together as 3-100 days) circulation on the neighboring continental shelf and is particularly motivated by the aims of the project to understand (1) how lateral transports of scalar parameters such as heat affect the vertical stratification and (2) how coastal canyon heads are linked to the larger-scale shelf circulation and why they are such ecologically productive environments. In this dissertation we study: (1) the origin and mixing of mesoscale eddies as agents of heat transport and stirring; (2) the spatial coherence of shelf-scale barotropic velocity fluctuations, their origin through flow-topography interaction with Marguerite Trough Canyon, and their associated heat transports; and (3) the wind-driven dynamics of the long-shore flow manifested through coastal trapped waves and their ability to both induce upwelling at a coastal canyon head and to modulate isopycnal depth at the continental shelf-break. This work takes an observational approach, utilizing the rare and expansive data set afforded by the long-term sampling program including shipboard CTD and ADCP profiles, moored current meter time series, and CTD profiles from an autonomous underwater vehicle.

The euhalophyte species Salicornia europaea is cultivated for oilseed and as a fodder crop in various parts of the world. In saline coastal environments it possesses great potential for the subsistence of the most disadvantaged farmers. We investigated the effect of salinity levels in irrigation water on the germination capacity, shoot biomass and seed productivity as well as diverse quality traits (nitrogen content in shoots and seeds and fatty acids, in seeds) and physiological traits (stable carbon and nitrogen isotopes and ion content) of two accessions collected in the United Arab Emirates (UAE). The three salinity levels tested were irrigation with fresh water, brackish water and sea water. In addition, a hypersaline condition was also tested for germination. The best germination rates were achieved with seeds exposed to fresh and brackish water, while imbibition with sea water decreased germination by half and hypersaline water inhibited it almost totally. However, the best irrigation regime in terms of biomass and seed yield involved brackish water. Moreover, rising salinity in the irrigation increased the stable isotope composition of carbon (δ13C) and nitrogen (δ15N), together with the Na+ and K+ of shoots and seeds, and the lipid levels of seeds, while the total nitrogen content and the profile of major fatty acids of seeds did not change. Differences between the two ecotypes existed for growth and seed yield with the best ecotype exhibiting lower δ13C and higher K+ in both shoots and seeds, lower Na+ and higher 15N in shoots, and lower N in seeds, together with differences in major fatty acids. Physiological mechanisms behind the response to irrigation salinity and the ecotypic differences are discussed in terms of photosynthetic carbon and nitrogen metabolism.

Understanding the relative impacts of pressures on coastal ecosystems is central for implementing relevant measures to reach environmental management objectives. Here, survey data on the species and size composition of coastal fish are evaluated in relation to fishing and eutrophication, by comparing a long-standing no-take area to an environmental gradient in the Baltic Sea. The no-take area represents an intermediate eutrophication level, but the species composition resembles that seen at low eutrophication in areas with fishing. The catch biomass of piscivores is 2–3 times higher in the no-take area than in the other areas, while the biomass of Cyprinids, generally benefitted by eutrophication, corresponds to that of areas with low eutrophication. The results support that fishing may generate eutrophication-like effects, and, conversely, that no-take areas may contribute to improving environmental status in impacted areas by enhancing piscivores, which in turn may contribute to further improvement in the food web. [cat] La mortalitat per captura accidental en les pesqueres de palangre representa una de les principals amenaces per a nombroses espècies d’ocells marins a nivell mundial. En el Mediterrani, aquesta mortalitat esta afectant seriosament a la viabilitat d’algunes poblacions d’ocells, en particular de les baldrigues endèmiques d’aquesta conca. No obstant això, la informació disponible sobre la intensitat i extensió del seu impacte és escassa i fragmentada. Així mateix, encara no s’ha implementat cap tipus de mesura per evitar aquesta mortalitat. La present tesis pretén avaluar i contribuir al coneixement sobre la problemàtica de les captures accidentals d’ocells marins en la pesca de palangre de l’oest del Mediterrani, així com identificar l’estratègia de mitigació més adient per a la flota estudiada. En particular, l’estudi s’ha focalitzat en els palangrers de fons ja que fan servir arts més perillosos per als ocells i, a més, existeix una menor informació disponible. En primer lloc, aquest estudi demostra una elevada mortalitat d’ocells marins als palangres, en particular de les 3 espècies endèmiques de baldrigues: cendrosa (Calonectris diomedea), balear (Puffinus mauretanicus) i mediterrània (P. yelkouan), la qual cosa posa de manifest la necessitat urgent de desenvolupar accions efectives per reduir les captures accidentals d’aquestes espècies. A més, s’ha pogut identificar diversos factors temporals, operacionals, espacials i meteorològics que influeixen en el risc de captura accidental, encara que destaca particularment l’estació de l’any i el moment del dia que es realitza la calada. Altres factors influents són el tipus d’esquer, les condicions de vent, la configuració del palangre, el nombre d’hams calats i la distància a les colònies de cria. En segon lloc, s’ha observat que la falta de disponibilitat dels descarts proveïts per la pesca d’arrossegament incita a que les baldrigues cendroses acudeixin amb major intensitat als palangrers, incrementant així el risc de captura accidental. Consegüentment, la imminent normativa adoptada per la Unió Europea, la qual pretén prohibir els descarts, podria agreujar el problema de les captures accidentals. En tercer lloc, l’examen de les baldrigues capturades accidentalment als palangres demostra l’existència d’una mortalitat desigual a nivell poblacional. Els adults són la classe d’edat més afectada. Així mateix, existeix un biaix cap a un dels sexes que varia entre períodes de cria i espècies. També s’ha trobat que la mortalitat als palangres en l’àrea d’estudi està afectant fonamentalment a les poblacions locals (Illes Balears), encara que també són capturades baldrigues provinents d’altres colònies, especialment durant l’època de migració. Per últim, l’assaig de diversos mètodes de mitigació adaptats als palangrers demersals, demostra que, fins al moment, la calada nocturna seria el mètode més eficaç per reduir les captures accidentals sense afectar les captures objectiu o altres espècies no comercials quan la pesca va dirigida al lluç europeu. Tanmateix, seria necessari confirmar els seus efectes sobre altres espècies objectiu de la flota. A més, una restricció temporal de l’activitat durant els mesos més conflictius podria reduir considerablement aquesta problemàtica, encara que s’hauria d’avaluar els seus efectes sobre el rendiment pesquer. Altres mètodes serien l’increment de la taxa d’enfonsament del palangre o evitar l’ús d’esquers atractius per als ocells. Malgrat tot, la alta diversitat d’estratègies i arts de pesca dificulta la identificació dels mètodes que puguin ser aplicables al conjunt de la flota. Consegüentment, es recomana constituir un joc de diferents mesures de mitigació que puguin ser adaptades a la major part dels mètodes de pesca., [eng] Bycatch mortality in longline fisheries is considered the main threat for numerous seabirds worldwide. In the Mediterranean, this mortality is seriously affecting the viability of some populations. However, the information available on the level and extent of its impact is scarce. Likewise, no mitigation strategy has yet been implemented in the fleet. The present thesis aims to asses and contribute to the knowledge about the seabird bycatch in longline fisheries of western Mediterranean, as well as to identify the most appropriate mitigation strategy for the fleet. The study has focused on demersal longliners, since they use the most dangerous gear for seabirds and also because there is little information available. This study shows a high seabird mortality on longlines, in particular of the three endemic shearwaters: Scopoli’s (Calonectris diomedea), Balearic (Puffinus mauretanicus) and Mediterranean (P. yelkouan), calling for urgent actions to reduce their bycatch rates. There are several factors influencing on bycatch risk, but the most important are the season and the setting time. Other influential factors are the bait type, wind conditions, longline configuration, proximity to the colonies and the number of hooks set. Moreover, in Scopoli’s shearwater, the reduction of discards by trawlers led to increased interaction between these seabirds and longliners, thus increasing the bycatch risk. Consequently, the incoming legislation that intends to ban discards will likely aggravate this problem. This study also shows adult- and sex-biased mortality in longline fisheries. In addition, this mortality is more pronounced but not limited to the local colonies. It appears that night setting would be the most effective method to reduce bycatch without compromising target or non-commercial species. However, this should be confirmed in longliners targeting species other than European hake. A temporal closure of the fishery is also a promising strategy, although its effects on fishing activity should be carefully evaluated. Others methods include increasing the longline sink rate and avoiding baits attractive to seabirds. The high diversity of strategies and gears hampers the identification of solutions applicable to the whole fleet. Consequently, it would be necessary to establish a set of different measures that can be adapted to the majority of fishing methods.

Ongoing marine monitoring programs are seldom designed to detect changes in the environment between different years, mainly due to the high number of samples required for a sufficient statistical precision. We here show that pooling over time (time integration) of seasonal measurements provides an efficient method of reducing variability, thereby improving the precision and power in detecting inter-annual differences. Such data from weekly environmental sensor profiles at 21 stations in the northern Bothnian Sea was used in a cost-precision spatio-temporal allocation model. Time-integrated averages for six different variables over 6 months from a rather heterogeneous area showed low variability between stations (coefficient of variation, CV, range of 0.6-12.4%) compared to variability between stations in a single day (CV range 2.4-88.6%), or variability over time for a single station (CV range 0.4-110.7%). Reduced sampling frequency from weekly to approximately monthly sampling did not change the results markedly, whereas lower frequency differed more from results with weekly sampling. With monthly sampling, high precision and power of estimates could therefore be achieved with a low number of stations. With input of cost factors like ship time, labor, and analyses, the model can predict the cost for a given required precision in the time-integrated average of each variable by optimizing sampling allocation. A following power analysis can provide information on minimum sample size to detect differences between years with a required power. Alternatively, the model can predict the precision of annual means for the included variables when the program has a pre-defined budget. Use of time-integrated results from sampling stations with different areal coverage and environmental heterogeneity can thus be an efficient strategy to detect environmental differences between single years, as well as a long-term temporal trend. Use of the presented allocation model will then help to minimize the cost and effort of a monitoring program.

The coastline of Indonesia, which borders almost 17,500 islands and the sea and extends for more than 80,000 km, is vulnerable to sea level rise. This paper aims to investigate the impact of sea level rise on coastal ecology in Indonesia focusing on coastal area of Jakarta, Pekalongan, Semarang and Demak in the northern part of Java Island. Geo-spatial data, i.e. satellite images and maps were used to monitor the environmental changes and primary data were obtained through field survey and observation on the specified area. In Jakarta, sea level rise has been predicted to bring great damages to infrastructure in coastal area. Multiple impacts of sea level rise towards mangrove, agriculture, and aquaculture ecosystem occurs in Pekalongan. Semarang coastal area also suffers from the widening spread of health problems as the coastal inundation increases. At the same time, Demak experiences major losses on mangrove and aquaculture ecosystem due to sea level rise.

The Systems Approach Framework (SAF) is a methodological framework designed to enhance the efficacy of human decision-making processes within social-ecological systems with regard to sustainability. The SAF was applied in two case studies in the coastal zone of Catalonia, in two separate European Commission Framework Programme projects entitled “Science and Policy Integration for Coastal System Assessment” (SPICOSA) and “Vectors of Change in Oceans and Seas-marine Life, Impact on Economic Sectors" (VECTORS). During the SPICOSA application, a common issue of interest to most stakeholders was the water quality (harmful bacteria and water clarity) of the local city beaches, particularly following combined sewer overflow events, and mitigating this impact by using stormwater collectors. Water quality influences the beach users’ decision whether to stay at the beach or to leave, thus affecting the revenue received by the bars and restaurants on the beach front. A social-ecological model was constructed using the methodology outlined in the SAF to represent this issue, so that it could be used as a tool for deliberation between the stakeholders. The model output implies that the stormwater collectors have been useful in improving beach water quality in Barcelona, but there will be diminished returns in constructing more. The value of the beach is clearly large in terms of both non-market value and revenues generated in the nearby bars and restaurants. However, the impact changes in water quality would have on the recreational appeal of the beach is estimated to be low and further research is recommended to determine beach users’ sensitivity to beach closures (bacteria limit exceeded) and turbidity. At the beginning of the VECTORS project, stakeholders who had participated during the previous SAF application expressed a lack of willingness to engage due to a lack of human resources. The scientific team therefore chose to continue the application with the aspiration of demonstrating the SAF model and results at a later date if the stakeholders found the required resources to engage with the process. There is a general perception that jellyfish abundances are increasing along the Catalan coast. Local authorities are concerned about the stranding events and arrivals of jellyfish to beaches and believe it could reduce the recreational appeal of the beaches. Previous studies also demonstrate the predation of jellyfish (Pelagia noctiluca ephyrae) upon some small pelagic fish larvae (Engraulis encrasicolus). Small pelagics are the principal source of revenue for the local fisheries. A social-ecological model was created in order to capture the effects of changes in abundance of Pelagia noctiluca upon the local fisheries, the tourist industry and the wider economy. Various future scenarios for different abundances of jellyfish blooms were run. Given the changes that these scenarios would cause on the regional gross domestic product and employment, this study concludes that the overall impact of either of these scenarios on the economy would not be significant at the regional scale. The inclusion of stakeholders in the SAF methodology is rightly fundamental, but in practice, it can be extremely difficult to persuade key stakeholders to participate, and this is a flaw in the SAF which needs addressing. SAF Application model builders are dependent on stakeholders sharing important data or knowledge but this may be withheld for a variety of reasons including, but not limited to, lack of resources to participate, disinterest, and concern about how the results will be used. The SAF is a well-structured methodology for cases where a mathematical model is both relevant and feasible and should be considered as a useful step-by-step guide for managing coastal zone systems towards sustainability.

Mortality of fish has been reported in tide pools during warm days. That means that tide pools are potential ecological traps for coastal organisms, which happen when environmental changes cause maladaptive habitat selection. Heat-waves are predicted to increase in intensity, duration and frequency, making it relevant to investigate the role of tide pools as traps for coastal organisms. However, heat waves can also lead to acclimatization. If organisms undergo acclimatization prior to being trapped in tide pools, their survival chances may increase. Common tide pool species (46 species in total) were collected at a tropical and a temperate area and their upper thermal limits estimated. They were maintained for 10 days at their mean summer sea surface temperature +3°C, mimicking a heat-wave. Their upper thermal limits were estimated again, after this acclimation period, to calculate each species’ acclimation response. The upper thermal limits of the organisms were compared to the temperatures attained by tide pool waters to investigate if 1) tide pools could be considered ecological traps and 2) if the increase in upper thermal limits elicited by the acclimation period could make the organisms less vulnerable to this threat. Tropical tide pools were found to be ecological traps for an important number of common coastal species, given that they can attain temperatures higher than the upper thermal limits of most of those species. Tide pools are not ecological traps in temperate zones. Tropical species have higher thermal limits than temperate species, but lower acclimation response, that does not allow them to survive the maximum habitat temperature of tropical tide pools. This way, tropical coastal organisms seem to be, not only more vulnerable to climate warming per se, but also to an increase in the ecological trap effect of tide pools.

No entanto, a conservação desse ambiente vem sendo feita, em muitos casos, sem avaliar sua efetividade e sem considerar a pré-existência de comunidades pesqueiras que dependem dessa área para subsistência e geração de renda. Diante dessa problemática, meus objetivos foram: (i) Fazer uma revisão bibliográfica sobre a inclusão do conhecimento dos pescadores em programas de monitoramento da pesca artesanal costeira no Brasil e Cone Sul; (ii) Investigar o conhecimento ecológico local dos pescadores de Tarituba, Paraty, RJ a respeito do sistema pesqueiro local; (iii) Entender as diferentes visões do conceito de "conservação" e "responsabilidade e cuidado socioambiental" (stewardship) de pescadores e gestores ambientais; e (iv) Relacionar o conhecimento ecológico local com o conhecimento científico e a prática de instituições ligadas à pesca para delinear um programa de monitoramento participativo da pesca artesanal de Tarituba, através da Gestão da pesca com enfoque ecossistêmico (Ecosystem Approach to Fisheries). A demanda por esta pesquisa surgiu do contexto local. Os principais pesqueiros de Tarituba estão localizados dentro da Estação Ecológica (ESEC) de Tamoios, Unidade de Conservação de Proteção integral, implementada ao longo dos últimos 10 anos, ocasionando conflitos entre pescadores e gestores devido às restrições impostas. A fim de atenuar esses conflitos, um Termo de Ajuste de Conduta (TAC) foi desenvolvido entre as duas partes e o Ministério Público Federal de Angra dos Reis para permitir a pesca artesanal em determinadas áreas da ESEC Tamoios. Apesar de ainda não ter sido celebrado, o TAC requer o monitoramento das atividades de pesca previstas. Minha pesquisa foi pautada por métodos de pesquisa participativos: mapeamento das áreas de pesca juntamente com 4 pescadores experientes; entrevistas semistruturadas com 22 pescadores e 5 funcionários da ESEC Tamoios; e 2 oficinas com pescadores de Tarituba, gestores da ESEC Tamoios, representantes de instituições municipais, estaduais e federais relacionadas à pesca local. Coletei dados entre 2014 e 2015. Nas oficinas, definimos quatro objetivos para o monitoramento: (i) Provar a importância dos pesqueiros situados dentro ESEC Tamoios para a pesca local; (ii) Contribuir para a sustentabilidade da pesca de Tarituba; (iii) Reduzir conflitos entre pescadores e gestores; e (iv) Contribuir para o fortalecimento e união dos pescadores. O conhecimento dos pescadores revelou estratégias informais de manejo que respeitam o ciclo reprodutivo de algumas espécies-alvo e a importância cultural da pesca para a comunidade. A abordagem participativa adotada criou uma arena de discussão entre as partes envolvidas, que ainda precisa ser fomentada. No entanto, é preciso considerar que a participação não garante a co-produção de conhecimento. Uma abordagem de manejo que visa explorar diversos sistemas de conhecimento e que favorece o empoderamento das comunidades locais podem incrementar a gestão costeira no Brasil. No contexto de Tarituba, a celebração do TAC será uma oportunidade para novos experimentos e avaliação da efetividade das estratégias de gestão aplicadas na região até o momento Abstract: The coastal zone is a dynamic area that encompasses ecological and social aspects. However, the conservation of this environment has been conducted without assessing its effectiveness and without considering the pre-existence of fishing communities that depend on this area for subsistence and as a source of income. In this context, my goals were: (i) To conduct a literature review on the inclusion of fishers¿ knowledge in monitoring programs of coastal small-scale fisheries in Brazil and the Southern Cone; (ii) To investigate Tarituba (Paraty, Brazil) fishers¿ local ecological knowledge about local fishing system; (iii) To understand the different views of the concept of "conservation" and "stewardship" of fishers and managers; and (iv) To design a participatory monitoring program of Tarituba¿s artisanal fisheries, based on fishers, scientific and technical knowledge, through an Ecosystem Approach to Fisheries. The demands for this research came from the local context. Tarituba¿s main fishing grounds of are located within a no-take protected area (PA) ¿ Tamoios Ecological Station, implemented over the past 10 years. Its implementation has generated conflicts between fishers and managers of such PA. In order to mitigate these conflicts, a Commitment Term was developed in order to allow artisanal fishing in certain grounds inside this PA. Although the Commitment Term has not been signed yet, it requires the monitoring of the proposed fishing activities. My research was guided by participatory methods: participatory mapping of fishing areas along with four experienced fishers; semi-structured interviews with 22 fishers and 5 PA staff; and participatory workshops with fishers, managers, representatives of municipal, state and federal institutions related to local fishing. The data collection phase occurred between 2014 and 2015. During the workshops with stakeholders, we set together four objectives for monitoring: (i) To prove the importance of fishing spots located within the protected area for local fisheries; (ii) To contribute to the sustainability of Tarituba fisheries; (iii) To reduce conflicts between fisher and managers; and (iv) To contribute to the strengthening of fishers' union. Fishers¿ ecological knowledge revealed informal management strategies that respect the reproductive cycle of some target species and cultural importance of fishing to the community. The participatory approach adopted has created a discussion arena between both parties, which still needs to be fostered in order to deal with other conflict situations. However, one must consider that participation does not guarantee knowledge co-production. A management approach that aims to explore diverse knowledge systems and favor the empowerment of local communities can improve coastal management in Brazil. In the context of Tarituba, the approval of the Commitment Term will be an opportunity for new experiments and evaluation of the effectiveness of management strategies applied in the region Mestrado Ecologia Mestra em Ecologia CNPQ 132578/2013-1

The April 1st 2014 Iquique earthquake (MW 8.1) occurred along the northern Chile margin where the Nazca plate is subducted below the South American continent. The last great megathrust earthquake here, in 1877 of Mw ~8.8 opened a seismic gap, which was only partly closed by the 2014 earthquake. Prior to the earthquake in 2013, and shortly after it we compared data from leveled benchmarks, deployed campaign GPS instruments, continuous GPS stations and estimated sea levels using the upper vertical level of rocky shore benthic organisms including algae, barnacles, and mussels. Land-level changes estimated from mean elevations of benchmarks indicate subsidence along a ~100-km stretch of coast, ranging from 3 to 9 cm at Corazones (18°30'S) to between 30 and 50 cm at Pisagua (19°30'S). About 15 cm of uplift was measured along the southern part of the rupture at Chanabaya (20°50'S). Land-level changes obtained from benchmarks and campaign GPS were similar at most sites (mean difference 3.7±3.2 cm). Higher differences however, were found between benchmarks and continuous GPS (mean difference 8.5±3.6 cm), possibly because sites were not collocated and separated by several kilometers. Subsidence estimated from the upper limits of intertidal fauna at Pisagua ranged between 40 to 60 cm, in general agreement with benchmarks and GPS. At Chanavaya, the magnitude and sense of displacement of the upper marine limit was variable across species, possibly due to species-dependent differences in ecology. Among the studied species, measurements on lithothamnioid calcareous algae most closely matched those made with benchmarks and GPS. When properly calibrated, rocky shore benthic species may be used to accurately measure land-level changes along coasts affected by subduction earthquakes. Our calibration of those methods will improve their accuracy when applied to coasts lacking pre-earthquake data and in estimating deformation during pre-instrumental earthquakes.

Matang Mangrove Forest Reserve (MMFR) in Peninsular Malaysia is under systematic management since 1902 and still considered as the best managed mangrove forest in the world. The present study on silvimetrics assessed the ongoing MMFR forest management, which includes a first thinning after 15 years, a second thinning after 20 years and clear-felling of 30-year old forest blocks, for its efficiency and productivity in comparison to natural mangroves. The estimated tree structural parameters (e.g. density, frequency) from three different-aged mangrove blocks of fifteen (MF15), twenty (MF20), and thirty (MF30) years old indicated that Bruguiera and Excoecaria spp. did not constitute a significant proportion of the vegetation (-1, respectively. In relation to ongoing practices of the artificial thinnings at MMFR, the present study suggests that the first thinning could be made earlier to limit the loss of exploitable wood due to natural thinning. In fact, the initial density at MF15 was expected to drop down from 6,726 to 1,858 trees ha-1 before the first thinning. Therefore the trees likely to qualify for natural thinning, though having a smaller stem diameter, should be exploited for domestic/commercial purposes at an earlier stage. The clear-felling block (MF30) with a maximum stem diameter of 30 cm was estimated to yield 372 t ha -1 of the above-ground biomass and suggests that the mangrove management based on a 30-year rotation is appropriate for the MMFR. Plant communities are disturbed by several stressors and they are expected to be further impacted by increasing anthropogenic stress. The consequences of these stressors will depend, in part, upon the ability of plants to compensate for herbivory. Previous studies found that herbivore impacts on plants can vary from negative to positive because of environmental control of plant compensatory responses, a.k.a. the Compensatory Continuum Hypothesis. While these influential studies enhanced our appreciation of the dynamic nature of plant-herbivore interactions, they largely focused on the impact of resource limitation. This bias limits our ability to predict how other environmental factors will shape the impact of herbivory. We examined the role of salinity stress on herbivory of salt marsh cordgrass, Spartina foliosa, by an herbivore previously hypothesized to influence the success of restoration projects (the scale insect, Haliaspis spartinae). Using a combination of field and mesocosm manipulations of scales and salinity, we measured how these factors affected Spartina growth and timing of senescence. In mesocosm studies, Spartina overcompensated for herbivory by growing taller shoots at low salinities but the impact of scales on plants switched from positive to neutral with increasing salinity stress. In field studies of intermediate salinities, scales reduced Spartina growth and increased the rate of senescence. Experimental salinity additions at this field site returned the impact of scales to neutral. Because salinity decreased scale densities, the switch in impact of scales on Spartina with increasing salinity was not simply a linear function of scale abundance. Thus, the impact of scales on primary production depended strongly upon environmental context because intermediate salinity stress prevented plant compensatory responses to herbivory. Understanding this context-dependency will be required if we are going to successfully predict the success of restoration efforts and the ecological consequences of anthropogenic disturbances.

The mainly fresh water arboviral vector Aedes aegypti L. (Diptera: Culicidae) can also undergo pre-imaginal development in brackish water of up to 15 ppt (parts per thousand) salt in coastal areas. We investigated differences in salinity tolerance, egg laying preference, egg hatching and larval development times and resistance to common insecticides in Ae. aegypti collected from brackish and fresh water habitats in Jaffna, Sri Lanka. Brackish water-derived Ae. aegypti were more tolerant of salinity than fresh water-derived Ae. aegypti and this difference was only partly reduced after their transfer to fresh water for up to five generations. Brackish water-derived Ae. aegypti did not significantly discriminate between 10 ppt salt brackish water and fresh water for oviposition, while fresh water-derived Ae. aegypti preferred fresh water. The hatching of eggs from both brackish and fresh water-derived Ae. aegypti was less efficient and the time taken for larvae to develop into pupae was prolonged in 10 ppt salt brackish water. Ae. aegypti isolated from coastal brackish water were less resistant to the organophosphate insecticide malathion than inland fresh water Ae. aegypti. Brackish and fresh water-derived Ae. aegypti however were able to mate and produce viable offspring in the laboratory. The results suggest that development in brackish water is characterised by pertinent biological changes, and that there is restricted genetic exchange between coastal brackish and inland fresh water Ae. aegypti isolates from sites 5 km apart. The findings highlight the need for monitoring Ae. aegypti developing in coastal brackish waters and extending vector control measures to their habitats.

Dispersal is a crucial ecological process, driving population dynamics and defining the structure and persistence of populations. Measuring demographic connectivity between discreet populations remains a long-standing challenge for most marine organisms because it involves tracking the movement of pelagic larvae. Recent studies demonstrate local connectivity of reef fish populations via the dispersal of planktonic larvae, while biogeography indicates some larvae must disperse 100-1000 s kilometres. To date, empirical measures of long-distance dispersal are lacking and the full scale of dispersal is unknown. Here we provide the first measure of long-distance dispersal in a coral reef fish, the Omani clownfish Amphiprion omanensis, throughout its entire species range. Using genetic assignment tests we demonstrate bidirectional exchange of first generation migrants, with subsequent social and reproductive integration, between two populations separated by over 400 km. Immigration was 5.4% and 0.7% in each region, suggesting a biased southward exchange, and matched predictions from a physically-coupled dispersal model. This rare opportunity to measure long-distance dispersal demonstrates connectivity of isolated marine populations over distances of 100 s of kilometres and provides a unique insight into the processes of biogeography, speciation and adaptation.

Understanding the ecological mechanisms driving beta diversity is a major goal of community ecology. Metacommunity theory brings new ways of thinking about the structure of local communities, including processes occurring at different spatial scales. In addition to new theories, new methods have been developed which allow the partitioning of individual and shared contributions of environmental and spatial effects, as well as identification of species and sites that have importance in the generation of beta diversity along ecological gradients. We analyzed the spatial distribution of dung beetle communities in areas of Atlantic Forest in a mainland-island scenario in southern Brazil, with the objective of identifying the mechanisms driving composition, abundance and biomass at three spatial scales (mainland-island, areas and sites). We sampled 20 sites across four large areas, two on the mainland and two on the island. The distribution of our sampling sites was hierarchical and areas are isolated. We used standardized protocols to assess environmental heterogeneity and sample dung beetles. We used spatial eigenfunctions analysis to generate the spatial patterns of sampling points. Environmental heterogeneity showed strong variation among sites and a mild increase with increasing spatial scale. The analysis of diversity partitioning showed an increase in beta diversity with increasing spatial scale. Variation partitioning based on environmental and spatial variables suggests that environmental heterogeneity is the most important driver of beta diversity at the local scale. The spatial effects were significant only at larger spatial scales. Our study presents a case where environmental heterogeneity seems to be the main factor structuring communities at smaller scales, while spatial effects are more important at larger scales. The increase in beta diversity that occurs at larger scales seems to be the result of limitation in species dispersal ability due to habitat fragmentation and the presence of geographical barriers.

Understanding the patterns of spatial and temporal distribution in threshold habitats of highly migratory and endangered species is important for understanding their habitat requirements and recovery trends. Herein, we present new data about the distribution of humpback whales (Megaptera novaeangliae) in neritic waters off the northern coast of Peru: an area that constitutes a transitional path from cold, upwelling waters to warm equatorial waters where the breeding habitat is located. Data was collected during four consecutive austral winter/spring seasons from 2010 to 2013, using whale-watching boats as platforms for research. A total of 1048 whales distributed between 487 groups were sighted. The spatial distribution of humpbacks resembled the characteristic segregation of whale groups according to their size/age class and social context in breeding habitats; mother and calf pairs were present in very shallow waters close to the coast, while dyads, trios or more whales were widely distributed from shallow to moderate depths over the continental shelf break. Sea surface temperatures (range: 18.2–25.9°C) in coastal waters were slightly colder than those closer to the oceanic realm, likely due to the influence of cold upwelled waters from the Humboldt Current system. Our results provide new evidence of the southward extension of the breeding region of humpback whales in the Southeast Pacific. Integrating this information with the knowledge from the rest of the breeding region and foraging grounds would enhance our current understanding of population dynamics and recovery trends of this species.

© 2014 Schrameyer et al. The light dependency of respiratory activity of two scleractinian corals was examined using O2 microsensors and CO2 exchange measurements. Light respiration increased strongly but asymptotically with elevated irradiance in both species. Light respiration in Pocillopora damicornis was higher than in Pavona decussata under low irradiance, indicating species-specific differences in light-dependent metabolic processes. Overall, the coral P. decussata exhibited higher CO2 uptake rates than P. damicornis over the experimental irradiance range. P. decussata also harboured twice as many algal symbionts and higher total protein biomass compared to P. damicornis, possibly resulting in self-shading of the symbionts and/or changes in host tissue specific light distribution. Differences in light respiration and CO2 availability could be due to host-specific characteristics that modulate the symbiont microenvironment, its photosynthesis, and hence the overall performance of the coral holobiont.

Reduction in body size has been proposed as a universal response of organisms, both to warming and to decreased salinity. However, it is still controversial if size reduction is caused by temperature or salinity on their own, or if other factors interfere as well. We used natural benthic diatom communities to explore how “body size” (cells and colonies) and motility change along temperature (2–26°C) and salinity (0.5–7.8) gradients in the brackish Baltic Sea. Fourth-corner analysis confirmed that small cell and colony sizes were associated with high temperature in summer. Average community cell volume decreased linearly with 2.2% per °C. However, cells were larger with artificial warming when nutrient concentrations were high in the cold season. Average community cell volume increased by 5.2% per °C of artificial warming from 0 to 8.5°C and simultaneously there was a selection for motility, which probably helped to optimize growth rates by trade-offs between nutrient supply and irradiation. Along the Baltic Sea salinity gradient cell size decreased with decreasing salinity, apparently mediated by nutrient stoichiometry. Altogether, our results suggest that climate change in this century may polarize seasonality by creating two new niches, with elevated temperature at high nutrient concentrations in the cold season (increasing cell size) and elevated temperature at low nutrient concentrations in the warm season (decreasing cell size). Higher temperature in summer and lower salinity by increased land-runoff are expected to decrease the average cell size of primary producers, which is likely to affect the transfer of energy to higher trophic levels.

Quantifying shark distribution patterns and species-specific habitat associations in response to geographic and environmental drivers is critical to assessing risk of exposure to fishing, habitat degradation, and the effects of climate change. The present study examined shark distribution patterns, species-habitat associations, and marine reserve use with baited remote underwater video stations (BRUVS) along the entire Great Barrier Reef Marine Park (GBRMP) over a ten year period. Overall, 21 species of sharks from five families and two orders were recorded. Grey reef Carcharhinus amblyrhynchos, silvertip C. albimarginatus, tiger Galeocerdo cuvier, and sliteye Loxodon macrorhinus sharks were the most abundant species (>64% of shark abundances). Multivariate regression trees showed that hard coral cover produced the primary split separating shark assemblages. Four indicator species had consistently higher abundances and contributed to explaining most of the differences in shark assemblages: C. amblyrhynchos, C. albimarginatus, G. cuvier, and whitetip reef Triaenodon obesus sharks. Relative distance along the GBRMP had the greatest influence on shark occurrence and species richness, which increased at both ends of the sampling range (southern and northern sites) relative to intermediate latitudes. Hard coral cover and distance across the shelf were also important predictors of shark distribution. The relative abundance of sharks was significantly higher in non-fished sites, highlighting the conservation value and benefits of the GBRMP zoning. However, our results also showed that hard coral cover had a large effect on the abundance of reef-associated shark species, indicating that coral reef health may be important for the success of marine protected areas. Therefore, understanding shark distribution patterns, species-habitat associations, and the drivers responsible for those patterns is essential for developing sound management and conservation approaches.

Bacteria of the genus Vibrio occur at a continuum from free-living to symbiotic life forms, including opportunists and pathogens, that can contribute to severe diseases, for instance summer mortality events of Pacific oysters Crassostrea gigas. While most studies focused on Vibrio isolated from moribund oysters during mortality outbreaks, investigations of the Vibrio community in healthy oysters are rare. Therefore, we characterized the persistence, diversity, seasonal dynamics, and pathogenicity of the Vibrio community isolated from healthy Pacific oysters. In a reciprocal transplant experiment we repeatedly sampled hemolymph from adult Pacific oysters to differentiate population from site-specific effects during six months of in situ incubation in the field. We characterized virulence phenotypes and genomic diversity based on multilocus sequence typing in a total of 70 Vibrio strains. Based on controlled infection experiments we could show that strains with the ability to colonize healthy adult oysters can also have the potential to induce high mortality rates on larvae. Diversity and abundance of Vibrio varied significantly over time with highest values during and after spawning season. Vibrio communities from transplanted and stationary oysters converged over time, indicating that communities were not population specific, but rather assemble from the surrounding environment forming communities, some of which can persist over longer periods.

Maerl beds are sensitive biogenic habitats built by an accumulation of loose-lying, non-geniculate coralline algae. While these habitats are considered hot-spots of marine biodiversity, the number and distribution of maerl-forming species is uncertain because homoplasy and plasticity of morphological characters are common. As a result, species discrimination based on morphological features is notoriously challenging, making these coralline algae the ideal candidates for a DNA barcoding study. Here, mitochondrial (COI-5P DNA barcode fragment) and plastidial (psbA gene) sequence data were used in a two-step approach to delimit species in 224 collections of maerl sampled from Svalbard (78°96’N) to the Canary Islands (28°64’N) that represented 10 morphospecies from four genera and two families. First, the COI-5P dataset was analyzed with two methods based on distinct criteria (ABGD and GMYC) to delineate 16 primary species hypotheses (PSHs) arranged into four major lineages. Second, chloroplast (psbA) sequence data served to consolidate these PSHs into 13 secondary species hypotheses (SSHs) that showed biologically plausible ranges. Using several lines of evidence (e.g. morphological characters, known species distributions, sequences from type and topotype material), six SSHs were assigned to available species names that included the geographically widespread Phymatolithon calcareum, Lithothamnion corallioides, and L. glaciale; possible identities of other SSHs are discussed. Concordance between SSHs and morphospecies was minimal, highlighting the convenience of DNA barcoding for an accurate identification of maerl specimens. Our survey indicated that a majority of maerl forming species have small distribution ranges and revealed a gradual replacement of species with latitude

Like invasive macrophytes, some native macrophytes are spreading rapidly with consequences for community structure. There is evidence that the native alga Caulerpa filiformis is spreading along intertidal rocky shores in New South Wales, Australia, seemingly at the expense of native Sargassum spp. We experimentally investigated the role physical disturbance plays in the spread of C. filiformis and its possible consequences for Sargassum spp. Cleared patches within beds of C. filiformis (Caulerpa habitat) or Sargassum spp. (Sargassum habitat) at multiple sites showed that C. filiformis had significantly higher recruitment (via propagules) into its own habitat. The recruitment of Sargassum spp. to Caulerpa habitat was rare, possibly due in part to sediment accretion within Caulerpa habitat. Diversity of newly recruited epibiotic assemblages within Caulerpa habitat was significantly less than in Sargassum habitat. In addition, more C. filiformis than Sargassum spp. recruited to Sargassum habitat at some sites. On common boundaries between these two macroalgae, the vegetative growth of adjacent C. filiformis into cleared patches was significantly higher than for adjacent Sargassum spp. In both experiments, results were largely independent of the size of disturbance (clearing). Lastly, we used PAM fluorometry to show that the photosynthetic condition of Sargassum spp. fronds adjacent to C. filiformis was generally suppressed relative to those distant from C. filiformis. Thus, physical disturbance, combined with invasive traits (e.g. high levels of recruitment and vegetative growth) most likely facilitate the spread of C. filiformis, with the ramifications being lower epibiotic diversity and possibly reduced photosynthetic condition of co-occurring native macrophytes. © 2014 Zhang et al.

Factors determining the degree of dietary generalism versus specialism are central in ecology. Species that are generalists at the population level may in fact be composed of specialized individuals. The optimal diet theory assumes that individuals choose diets that maximize fitness, and individual specialization may occur if individuals' ability to locate, recognize, and handle different food types differ. We investigate if individuals of the marine herbivorous slug Elysia viridis, which co-occur at different densities on several green macroalgal species in the field, are specialized to different algal hosts. Individual slugs were collected from three original algal host species (Cladophora sericea, Cladophora rupestris and Codium fragile) in the field, and short-term habitat choice and consumption, as well as long-term growth (proxy for fitness), on four algal diet species (the original algal host species and Chaetomorpha melagonium) were studied in laboratory experiments. Nutritional (protein, nitrogen, and carbon content) and morphological (dry weight, and cell/utricle volume) algal traits were also measured to investigate if they correlated with the growth value of the different algal diets. E. viridis individuals tended to choose and consume algal species that were similar to their original algal host. Long-term growth of E. viridis, however, was mostly independent of original algal host, as all individuals reached a larger size on the non-host C. melagonium. E. viridis growth was positively correlated to algal cell/utricle volume but not to any of the other measured algal traits. Because E. viridis feeds by piercing individual algal cells, the results indicate that slugs may receive more cytoplasm, and thus more energy per unit time, on algal species with large cells/utricles. We conclude that E. viridis individuals are specialized on different hosts, but host choice in natural E. viridis populations is not determined by the energetic value of seaweed diets as predicted by the ODT.

The importance of mangrove forests in carbon sequestration and coastal protection has been widely acknowledged. Large-scale damage of these forests, caused by hurricanes or clear felling, can enhance vulnerability to erosion, subsidence and rapid carbon losses. However, it is unclear how small-scale logging might impact on mangrove functions and services. We experimentally investigated the impact of small-scale tree removal on surface elevation and carbon dynamics in a mangrove forest at Gazi bay, Kenya. The trees in five plots of a Rhizophora mucronata (Lam.) forest were first girdled and then cut. Another set of five plots at the same site served as controls. Treatment induced significant, rapid subsidence (-32.1±8.4 mm yr-1 compared with surface elevation changes of +4.2±1.4 mm yr-1 in controls). Subsidence in treated plots was likely due to collapse and decomposition of dying roots and sediment compaction as evidenced from increased sediment bulk density. Sediment effluxes of CO2 and CH4 increased significantly, especially their heterotrophic component, suggesting enhanced organic matter decomposition. Estimates of total excess fluxes from treated compared with control plots were 25.3±7.4 tCO2 ha-1 yr-1 (using surface carbon efflux) and 35.6±76.9 tCO2 ha-1 yr-1 (using surface elevation losses and sediment properties). Whilst such losses might not be permanent (provided cut areas recover), observed rapid subsidence and enhanced decomposition of soil sediment organic matter caused by small-scale harvesting offers important lessons for mangrove management. In particular mangrove managers need to carefully consider the trade-offs between extracting mangrove wood and losing other mangrove services, particularly shoreline stabilization, coastal protection and carbon storage.

Seagrasses and associated macrophytes are important components of coastal systems as ecosystem engineers, habitat formers, and providers of food and shelter for other organisms. The positive impacts of seagrass vegetation on zoobenthic abundance and diversity (as compared to bare sands) are well documented, but only in surveys performed in summer, which is the season of maximum canopy development. Here we present the results of the first study of the relationship between the seasonal variability of seagrass vegetation and persistence and magnitude of contrasts in faunal communities between vegetated and bare sediments. The composition, abundance, biomass, and diversity of macrozoobenthos in both habitats were compared five times throughout the year in temperate eelgrass meadows in the southern Baltic Sea. Significant positive effects of macrophyte cover on invertebrate density and biomass were recorded only in June, July, and October when the seagrass canopy was relatively well developed. The effects of vegetation cover on faunal species richness, diversity, and composition persisted throughout the year, but the magnitude of these effects varied seasonally and followed changes in macrophyte biomass. The strongest effects were observed in July and coincided with maximums in seagrass biomass and the diversity and biomass of other macrophytes. These observations indicate that in temperate, clearly seasonal systems the assessment of macrophyte impact cannot be based solely on observations performed in just one season, especially when that season is the one in which macrophyte growth is at its maximum. The widely held belief that macrophyte cover strongly influences benthic fauna in marine coastal habitats, which is based on summer surveys, should be revisited and complemented with information obtained in other seasons.

Harnessing the traditional ecological knowledge (TEK) of local communities has the potential to enhance conservation planning in developing regions. Marine protected areas (MPAs) that incorporate traditional beliefs about reef tenure are generally more successful in reaching conservation goals and ensuring the participation of local fishermen on vulnerable tropical reef systems. Fiji possesses a unique system of traditional reef management in which local clans or villages, called mataqali, control individual units of a reef, known as qoliqoli, and make independent management decisions based on traditional beliefs and conservation concerns. This is an example of a system, known as customary marine tenure, which has attracted interest from conservation scientists hoping to set up MPAs in vulnerable regions. As one example of this grassroots participation, Nagigi village on the Fijian island of Vanua Levu has expressed interest in setting up an MPA in part of its qoliqoli because of concerns about overfishing. In response to this interest, we took a two-pronged approach to assessing Nagigi’s fishery status and conservation needs, first conducting a fishery-independent species survey using destructive sampling and then focusing on fisheries targets identified through fisher interviews. These interviews allowed us to identify heavily targeted species, assess villagers’ understanding of reef dynamics over 30 or 40 years of fisheries expansion, and evaluate village support and expectations for a proposed conservation program. Based on our findings we recommend a temporary closure to be in effect for at least three years, allowing one of the more important fishery targets, Lethrinus harak (Forsska°l, 1775; Lethrinidae), to complete at least one generation within the reserve. The methodology of matching the proposed marine protected area with the life histories and ecologies of heavily targeted species identified through fisherman and -woman interviews can offer a template for future conservation projects that seek to synthesize indigenous peoples’ needs and knowledge with ecological data.

Cold-water coral reefs form spectacular and highly diverse ecosystems in the deep sea but little is known about reproduction, and virtually nothing about the larval biology in these corals. This study is based on data from two locations of the North East Atlantic and documents the first observations of embryogenesis and larval development in Lophelia pertusa, the most common framework-building cold-water scleractinian. Embryos developed in a more or less organized radial cleavage pattern from ∼ 160 µm large neutral or negatively buoyant eggs, to 120-270 µm long ciliated planulae. Embryogenesis was slow with cleavage occurring at intervals of 6-8 hours up to the 64-cell stage. Genetically characterized larvae were sexually derived, with maternal and paternal alleles present. Larvae were active swimmers (0.5 mm s(-1)) initially residing in the upper part of the water column, with bottom probing behavior starting 3-5 weeks after fertilization. Nematocysts had developed by day 30, coinciding with peak bottom-probing behavior, and possibly an indication that larvae are fully competent to settle at this time. Planulae survived for eight weeks under laboratory conditions, and preliminary results indicate that these planulae are planktotrophic. The late onset of competency and larval longevity suggests a high dispersal potential. Understanding larval biology and behavior is of paramount importance for biophysical modeling of larval dispersal, which forms the basis for predictions of connectivity among populations.

Data and scripts are included The spatial distribution of kelp (Laminaria hyperborea) and sea urchins (Strongylocentrotus droebachiensis) in the NE Atlantic are highly related to physical factors and to temporal changes in temperature. On a large scale, we identified borders for kelp recovery and sea urchin persistence along the north-south gradient. Sea urchin persistence was also related to the coast-ocean gradient. The southern border corresponds to summer temperatures exceeding about 10°C, a threshold value known to be critical for sea urchin recruitment and development. The outer border along the coast-ocean gradient is related to temperature, wave exposure and salinity. On a finer scale, kelp recovery occurs mainly at ridges in outer, wave exposed, saline and warm areas whereas sea urchins still dominate in inner, shallow and cold areas, particularly in areas with optimal current speed for sea urchin foraging. In contrast to other studies in Europe, we here show a positive influence of climate change to presence of a long-lived climax canopy-forming kelp. The extent of the coast-ocean gradient varies within the study area, and is especially wide in the southern part where the presence of islands and skerries increases the area of the shallow coastal zone. This creates a large area with intermediate physical conditions for the two species and a mosaic of kelp and sea urchin dominated patches. The statistical models (GAM and BRT) show high performance and indicate recovery of kelp in 45–60% of the study area. The study shows the value of combining a traditional (GAM) and a more complex (BRT) modeling approach to gain insight into complex spatial patterns of species or habitats. The results, methods and approaches are of general ecological relevance regardless of ecosystems and species, although they are particularly relevant for understanding and exploring the corresponding changes between algae and grazers in different coastal areas.

Arnal, Audrey et al., In recent years, a number of zoonotic flaviviruses have emerged worldwide, and wild birds serve as their major reservoirs. Epidemiological surveys of bird populations at various geographical scales can clarify key aspects of the eco-epidemiology of these viruses. In this study, we aimed at exploring the presence of flaviviruses in the western Mediterranean by sampling breeding populations of the yellow-legged gull ( Larus michahellis ), a widely distributed, anthropophilic, and abundant seabird species. For 3 years, we sampled eggs from 19 breeding colonies in Spain, France, Algeria, and Tunisia. First, ELISAs were used to determine if the eggs contained antibodies against flaviviruses. Second, neutralization assays were used to identify the specific flaviviruses present. Finally, for colonies in which ELISA-positive eggs had been found, chick serum samples and potential vectors, culicid mosquitoes and soft ticks (Ornithodoros maritimus ), were collected and analyzed using serology and PCR, respectively. The prevalence of flavivirus-specific antibodies in eggs was highly spatially heterogeneous. In northeastern Spain, on the Medes Islands and in the nearby village of L'Escala, 56% of eggs had antibodies against the flavivirus envelope protein, but were negative for neutralizing antibodies against three common flaviviruses: West Nile, Usutu, and tick-borne encephalitis viruses. Furthermore, little evidence of past flavivirus exposure was obtained for the other colonies. A subset of the Ornithodoros ticks from Medes screened for flaviviral RNA tested positive for a virus whose NS5 gene was 95% similar to that of Meaban virus, a flavivirus previously isolated from ticks of Larus argentatus in western France. All ELISA-positive samples subsequently tested positive for Meaban virus neutralizing antibodies. This study shows that gulls in the western Mediterranean Basin are exposed to a tick-borne Meaban-like virus, which underscores the need of exploring the spatial and temporal distribution of this flavivirus as well as its potential pathogenicity for animals and humans. © 2014 Arnal et al., J. The proximity of adult neighbors often increases the performance of woody seedlings under harsh environmental conditions but this nurse plant effect becomes less intense when abiotic stress is alleviated, as predicted by the stress gradient hypothesis (SGH). Although some studies have tested how the net nurse effect is changed by stress, few studies have tested how the mechanism that drives the facilitative effect of nurse responds to changes in stress. We conducted field experiments in a subtropical coastal dune to test if shading drives the known nurse effect of adults of the tree Guapira opposita on seedling performance of another tree species, Ternstroemia brasiliensis. We transplanted T. brasiliensis seedlings to three neighbor environments: under a G. opposita crown, under artificial shade and without neighbor as a control. Furthermore, assuming that proximity to the seashore correlates with stress intensity, we tested if the potential shade-driven facilitation became less intense as stress decreased. Regardless of the proximity to the seashore, after a year, the survival of T. brasiliensis seedlings was twice as high when the seedlings were under G. opposita or under artificial shade compared to the control, indicating that the nurse effect is driven by shade and that this facilitation mechanism is constant along the stress gradient. However, G. opposita and artificial shade had a negative effect on seedlings growth. Overall, our results showed that the facilitation mechanism behind the nurse effect did not wane as the stress was reduced. Furthermore, in spite of the potential costs in terms of biomass production, our study highlights the potential of nurse plants and artificial shade as techniques to improve the survival of transplanted seedlings used in the restoration of degraded shrubland coastal dunes.

A complete understanding of population connectivity via larval dispersal is of great value to the effective design and management of marine protected areas (MPA). However empirical estimates of larval dispersal distance, self-recruitment, and within season variability of population connectivity patterns and their influence on metapopulation structure remain rare. We used high-resolution otolith microchemistry data from the temperate reef fish Hypsypops rubicundus to explore biweekly, seasonal, and annual connectivity patterns in an open-coast MPA network. The three MPAs, spanning 46 km along the southern California coastline were connected by larval dispersal, but the magnitude and direction of connections reversed between 2008 and 2009. Self-recruitment, i.e. spawning, dispersal, and settlement to the same location, was observed at two locations, one of which is a MPA. Self-recruitment to this MPA ranged from 50-84%; within the entire 60 km study region, self-recruitment accounted for 45% of all individuals settling to study reefs. On biweekly time scales we observed directional variability in alongshore current data and larval dispersal trajectories; if viewed in isolation these data suggest the system behaves as a source-sink metapopulation. However aggregate biweekly data over two years reveal a reef network in which H. rubicundus behaves more like a well-mixed metapopulation. As one of the few empirical studies of population connectivity within a temperate open coast reef network, this work can inform the MPA design process, implementation of ecosystem based management plans, and facilitate conservation decisions.

Multi-decadal increase in shell removal by tourists, a process that may accelerate degradation of natural habitats, was quantified via two series of monthly surveys, conducted thirty years apart (1978-1981 and 2008-2010) in one small embayment on the Mediterranean coast of the Iberian Peninsula. Over the last three decades, the local tourist arrivals have increased almost three-fold (2.74), while the area has remained unaffected by urban encroachment and commercial fisheries. During the same time interval the abundance of mollusk shells along the shoreline decreased by a comparable factor (2.62) and was significantly and negatively correlated with tourist arrivals (r = -0.52). The strength of the correlation increased when data were restricted to months with high tourist arrivals (r = -0.72). In contrast, the maximum monthly wave energy (an indirect proxy for changes in rate of onshore shell transport) was not significantly correlated with shell abundance (r = 0.10). Similarly, rank dominance of common species, drilling predation intensity, and body size-frequency distribution patterns have all remained stable over recent decades. A four-fold increase in global tourist arrivals over the last 30 years may have induced a comparable worldwide acceleration in shell removal from marine shorelines, resulting in multiple, currently unquantifiable, habitat changes such as increased beach erosion, changes in calcium carbonate recycling, and declines in diversity and abundance of organisms, which are dependent on shell availability.

Phaeocystis globosa blooms have frequently occurred along coastal waters and exerted serious impacts on ecological environments by releasing toxic hemolytic substances, forming nuisance foam, and causing oxygen depletion. An actinomycete strain RPS with high algicidal activity against P. globosa was isolated and identified as Streptomyces alboflavus, based on morphology, physiological and biochemical characteristics, and 16S rDNA sequence analysis. RPS lysed 95% of P. globosa within 48 h by releasing an extracellular active substance into the growth medium. The activity of RPS supernatant was sensitive to temperature at and above 50 °C and insensitive to pH from 3 to 11. The molecular weight of the active substance was between 100 Da and 1000 Da, and approximately 90% of it was extracted by ethyl acetate. It was presumed that the active component efficiently inhibited the movement of P. globosa, caused the flagella to fall off the algae, and finally lysed the algal cells. RPS showed a wide target range against harmful algae. S. alboflavus RPS with high algicidal activity and such novel features of temperature and pH sensitivity, low molecular weight, algicidal process, and target range possesses great potential in the biological control of P. globosa blooms.

We tested whether the thecosome pteropod Limacina helicina from Puget Sound, an urbanized estuary in the northwest continental US, experiences shell dissolution and altered mortality rates when exposed to the high CO2, low aragonite saturation state (Ωa) conditions that occur in Puget Sound and the northeast Pacific Ocean. Five, week-long experiments were conducted in which we incubated pteropods collected from Puget Sound in four carbon chemistry conditions: current summer surface (∼460-500 µatm CO2, Ωa≈1.59), current deep water or surface conditions during upwelling (∼760 and ∼1600-1700 µatm CO2, Ωa≈1.17 and 0.56), and future deep water or surface conditions during upwelling (∼2800-3400 µatm CO2, Ωa≈0.28). We measured shell condition using a scoring regime of five shell characteristics that capture different aspects of shell dissolution. We characterized carbon chemistry conditions in statistical analyses with Ωa, and conducted analyses considering Ωa both as a continuous dataset and as discrete treatments. Shell dissolution increased linearly as aragonite saturation state decreased. Discrete treatment comparisons indicate that shell dissolution was greater in undersaturated treatments compared to oversaturated treatments. Survival increased linearly with aragonite saturation state, though discrete treatment comparisons indicated that survival was similar in all but the lowest saturation state treatment. These results indicate that, under starvation conditions, pteropod survival may not be greatly affected by current and expected near-future aragonite saturation state in the NE Pacific, but shell dissolution may. Given that subsurface waters in Puget Sound's main basin are undersaturated with respect to aragonite in the winter and can be undersaturated in the summer, the condition and persistence of the species in this estuary warrants further study.

Optimal Diet Theory suggests that individuals make foraging decisions that maximise net energy intake. Many studies provide qualitative support for this, but factors such as digestive constraints, learning, predation-risk and competition can influence foraging behaviour and lead to departures from quantitative predictions. We examined the effects of intraspecific competition within a classic model of optimal diet – the common shore crab, Carcinus maenas, feeding on the mussel, Mytilus edulis. Unexpectedly, we found that breaking time (Tb), eating time (Te), and handling time (Th) all decreased significantly in the presence of a conspecific. Reduced handling time in the presence of a competitor resulted in an increased rate of energy intake, raising the question of why crabs do not always feed in such a way. We suggest that the costs of decreased shell breaking time may be increased risk of claw damage and that crabs may be trading-off the potential loss of food to a competitor with the potential to damage their claw whilst breaking the shell more rapidly. It is well documented that prey-size selection by crabs is influenced by both the risk of claw damage and competition. However, our results are the first to demonstrate similar effects on prey handling times. We suggest that crabs maximise their long-term rate of energy intake at a scale far greater than individual foraging events and that in order to minimise claw damage, they typically break shells at a rate below their maximum. In the presence of a competitor, crabs appear to become more risk-prone and handle their food more rapidly, minimising the risk of kleptoparasitism.

There is a paucity of information on the impacts of the 1997-8 El Niño event and subsequent climatic episodes on emergent intertidal coral reef assemblages. Given the environmental variability intertidal reefs experience, such reefs may potentially be more resilient to climatic events and provide important insights into the adaptation of reef fauna to future ocean warming. Here we report the results of a 17-year (1995-2011) biodiversity survey of four emergent coral reef ecosystems in Bahia, Brazil, to assess the impact of a major El Niño event on the reef fauna, and determine any subsequent recovery. The densities of two species of coral, Favia gravida and Siderastrea stellata, did not vary significantly across the survey period, indicating a high degree of tolerance to the El Niño associated stress. However, there were marked decreases in the diversity of other taxa. Molluscs, bryozoans and ascidians suffered severe declines in diversity and abundance and had not recovered to pre-El Niño levels by the end of the study. Echinoderms were reduced to a single species in 1999, Echinometra lucunter, although diversity levels had recovered by 2002. Sponge assemblages were not impacted by the 1997-8 event and their densities had increased by the study end. Multivariate analysis indicated that a stable invertebrate community had re-established on the reefs after the El Niño event, but it has a different overall composition to the pre-El Niño community. It is unclear if community recovery will continue given more time, but our study highlights that any increase in the frequency of large-scale climatic events to more than one a decade is likely to result in a persistent lower-diversity state. Our results also suggest some coral and sponge species are particularly resilient to the El Niño-associated stress and therefore represent suitable models to investigate temperature adaptation in reef organisms.

Habitat complexity strongly affects the structure and dynamics of ecological communities, with increased complexity often leading to greater species diversity and abundance. However, habitat complexity changes as communities develop, and some species alter their environment to themselves provide habitat for other species. Most experimental studies manipulate basal substrate complexity, and while the importance of complexity likely changes during community development, few studies have examined the temporal dynamics of this variable. We used two experiments to quantify the importance of basal substrate complexity to sessile marine invertebrate community development through space and time. First, we compared effects of substrate complexity at 70 sites across ten estuaries. Sites differed in recruitment and community development rates, and after three months provided spatial variation in community development stage. Second, we tested for effects of substrate complexity at multiple times at a single site. In both experiments, complexity affected marine sessile invertebrate community composition in the early stages of community development when resource availability was high. Effects of complexity diminished through time as the amount of available space (the primary limiting resource) declined. Our work suggests the presence of a bare-space threshold, at which structural complexity of the basal substrate is overwhelmed by secondary biotic complexity. This threshold will be met at different times depending on local recruitment and growth rates and is likely to vary with productivity gradients.
