Next Generation Sequencing (NGS) is a modern sequencing technology that can determine the sequences of RNA and DNA faster and at lower cost. The availability of NGS data has sparked numerous efforts in bioinformatics, especially in the study of genetic variation and viral sequence detection. Viral sequence detection has been one of the important processes in studying virus-induced diseases. Common methods in detecting viral sequences involve alignment of the sequence with existing databases, which remains limited as these databases might be incomplete and difficult to detect highly divergent viruses. Thus, machine learning and deep learning have been used in this regard, to unveil the patterns that distinguish viral sequences through learning from the NGS data. This study focuses on viral sequence detection using convolutional neural network (CNN). This study intended to investigate how CNN model can be used for analysis of NGS data and develop a CNN model for detecting potential viral sequences from NGS data. The CNN architecture used for this study is based on an existing design that divided into two branches namely pattern and frequency branch that cater for extracting different aspects of information from the data and lastly combined into a full model. This study further implemented slightly modified architecture that includes additional convolution layer and pooling layer. Then, parameter tuning is implemented to identify near optimal parameters for the CNN to elucidate the performance impact. The evaluation of the optimized CNN model is done using a dataset with 18,445 DNA sequences. The results show that the CNN model in this study achieved a better performance compared with existing in terms of area under receiver operating characteristics curve (AUROC) for full model (+0.1434).

Facial emotion expressions are among the most potent, natural, and powerful means of human communication. Due to the COVID-19 pandemic, educational institutions worldwide are forced to switch rapidly to remote and online learning. Students are currently in an emergency state and must adapt to various and readily accessible learning methods, such as mobile learning applications or an e-learning system. A systematic literature review (SLR) is conducted to extract and synthesize information such as the emotion classifier used in the facial expression recognition (FER) system, the dataset used, the preprocessing technique applied, the feature extraction approach used, and the strength and limitation of the previous studies. Based on the search criteria, 701 publications were initially retrieved from five different digital databases, of which 48 studies have been chosen as primary studies for further analysis. Based on the findings of this study, the deep learning approach is the most frequently adopted approach in classifying student emotions during online learning. FER-2013 is the most commonly used FER dataset in FER studies, while DAiSEE is the most used academic emotion dataset. Moreover, support vector machine (SVM) is the conventional learning emotion classifier that is widely used in the FER systems, while convolutional neural network (CNN) is the most frequently used deep learning classifier. Next, it was found that the number of real-time FER systems is less than that of non-real-time FER systems. Finally, the top-1 accuracy of 94.6% was achieved by the long-term recurrent convolutional network on the academic emotion dataset, and the limitation is that it has low illumination and a lack of frontal pose.

Early-life arsenic (As) exposure is a particular health concern. However, it is unknown if As ingested early in life is more readily absorbed from the gastrointestinal (GI) tract, i.e., higher in oral bioavailability. Here, weanling (3-week) and adult (6-week-old) female mice were exposed to arsenate in the diet (10 mu g g-1) over a 3-week period with As oral bioavailability estimated using As urinary excretion as the bioavailability endpoint. The As urinary excretion factor was 1.54-fold higher in weanling mice compared to adult mice (82.2 +/- 7.29 versus 53.1 +/- 3.73%), while weanling mice also showed 2.28-, 1.50-, 1.48-, and 1.89-fold higher As concentration in small intestine tissue, blood, liver, and kidneys, demonstrating significantly higher As oral bioavailability of early-life exposure. Compared to adult mice, weanling mice significantly differed in gut microbiota, but the difference did not lead to remarkable differences in As biotransformation in the GI tract or tissue and in overall gut metabolite composition. Although the expression of several metabolites (e.g., atrolactic acid, hydroxyphenyllactic acid, and xanthine) was up-regulated in weanling mice, they had limited ability to elevate As solubility in the intestinal tract. Compared to adult mice, the intestinal barrier function and intestinal expression of phosphate transporters responsible for arsenate absorption were similar in weanling mice. However, the small intestine of weanling mice was characterized by more defined intestinal villi with greater length and smaller width, providing a greater surface area for As to be absorbed across the GI barrier. To investigate the overall damage characteristics and failure modes of a warship subjected to an underwater non-contact near-field explosion, a hull girder with a trapezoidal cross-section was designed, manufactured, and tested. The design criteria and parameters were determined according to the similarity criterion. Dynamic responses of the girder freely floating on water were obtained under varying conditions, including stand-off distance, charge mass, and position of attack. Damage morphologies of the girder model were obtained. Based on our analysis, basic conditions for sagging damage of the hull girder are proposed. The aim of this study was to determine an efficient method of attack resulting in the most severe damage to the ship hull. The experimental results show that the girder mainly exhibits a first-order response when the first wet frequency of the girder is close to the frequency of the explosion bubble pulsation. The largest deformation was observed when the underwater explosion occurred directly below the midspan of the girder compared to other explosions of the same intensity at different attack positions. When the ratio of stand-off to maximum bubble radius (λ) satisfies 0.7 ≤ λ＜2, the bubble mainly causes sagging damage instead of hogging. As λ decreases (1≤ λ＜2), the sagging damage increases under the same charge mass. However, as λ decreases further (0.7≤ λ＜1), the sagging deformation decreases. This is likely due to the impact of the liquid jet formed by the collapsing bubble, which causes the girder deformation to shift from sagging back to hogging deformation. The initial shock wave excites the high-frequency response of the girder structure but contributes very little to the overall velocity and displacement. However, bubble pulsation typically causes a low-frequency response, which will affect the velocity and displacement of the girder. The low-pressure region of the flow field formed by bubble pulsation and resonant coupling between the girder and the bubble are the predominant causes of damage to the overall girder structure.

Switching to renewable, carbon-neutral sources of energy is urgent and critical for climate change mitigation. Despite how hydrogen production by electrolyzing water can enable renewable energy storage, current technologies unfortunately require rare and expensive platinum group metal electrocatalysts, which limit their economic viability. Transition metal dichalcogenides (TMDs) are low-cost, earth-abundant materials that possess the potential to replace platinum as the hydrogen evolution catalyst for water electrolysis, but so far, pristine TMDs are plagued by poor catalytic performances. Defect engineering is an attractive approach to enhance the catalytic efficiency of TMDs and is not subjected to the limitations of other approaches like phase engineering and surface structure engineering. In this minireview, we discuss the recent progress made in defect-engineered TMDs as efficient, robust, and low-cost catalysts for water splitting. The roles of chalcogen atomic defects in engineering TMDs for improvements to the hydrogen evolution reaction (HER) are summarized. Finally, we highlight our perspectives on the challenges and opportunities of defect engineering in TMDs for electrocatalytic water splitting. We hope to provide inspirations for designing the state-of-the-art catalysts for future breakthroughs in the electrocatalytic HER. Urinary system infections are one of the most common infectious diseases in clinical practice. Patients prone to secondary infections need to take antibacterial drugs for a long time. Therefore, the development of a drug-carrying material with long-term antimicrobial activity is an urgent problem for urology-allied medical materials science. In this study, PLGA microspheres with excellent biocompatibility were prepared using PLGA as the carrier and norfloxacin as the drug model. The size of norfloxacin/PLGA microspheres was mainly concentrated in 2.19–8.08 μm, exhibiting a small surface area and good slow-release effect in vitro. Biological experiments showed that PLGA microspheres can reduce the inflammatory cytokine content in plasma, have a good bactericidal effect, and are expected to be used as drug carrier materials for urinary system infections.

Laccase activity secreted by Pleurotus eryngii Han 1787 and Lentinus edodes Han 1788 grown on six types of agroindustrial wastes was investigated. Maximum laccase activity of P. eryngii Han 1787 on Ulmus pumila, Juniperus formosana, Pinus tabuliformis, cottonseed shell, corncob, and leaf of corncob was nearly 5.77-fold, 2.37-fold, 2.78-fold, 2.81-fold, 11.53-fold, and 6.73-fold higher than that of L. edodes Han1788 on corresponding agroindustrial wastes. In general, the capacity of secreting laccase of P. eryngii Han 1787 was superior to that of L. edodes Han 1788. Furthermore, laccase activity of P. eryngii Han 1787 on the leaf of corncob, the corncob, Ulmus pumila, and Juniperus formosana was relatively stable during the whole fermentation process. Different fungi showed different preferences in different agroindustrial wastes to secret laccase on whole fermentation stage. The presence of leaf of corncob was useful for improving laccase activity of P. eryngii Han 1787, while L. edodes Han 1788 was more preferred to produce laccase along with the presence of Juniperus formosana. These results were preliminary conducive in laying the foundation for increasing industrial laccase-producing strains and producing low-cost laccase.

Mycobacterium tuberculosis /human immunodeficiency virus (MTB/HIV) coinfection has become an urgent problem in the field of prevention and control of infectious diseases in recent years. Adoptive cellular immunotherapy using antigen-specific T-cell receptor (TCR) engineered T cells which recognize the specific antigen artificially may have tremendous potential in anti-MTB/HIV coinfection. We have previously successfully identified a MTB Ag85B 199-207 and HIV-1 Env 120-128 peptide-bispecific TCR screened out from peripheral blood mononuclear cells of a HLA-A∗0201 + healthy individual and have further studied that how residues on the predicted complementarity determining region (CDR) 3 of the β chain contribute to the bispecific TCR contact with the peptide-MHC. However, it is not clear which amino acids in the predicted CDR3α of the bispecific TCR play a crucial role in ligand recognition.The variants in the CDR3α of the bispecific TCR were generated using alanine substitution. We then evaluated the immune effects of the five variants on T-cell recognition upon encounter with the MTB or HIV-1 antigen.Mutation of two amino acids (E112A, Y115A) in CDR3α of the bispecific TCR caused a markedly diminished T-cell response to antigen, whereas mutation of the other three amino acids (S113A, P114A, S116A) resulted in completely eliminated response.This study demonstrates that Ser 113 , Pro 114 and Ser 116 in CDR3α of the bispecific TCR are especially important for antigen recognition. These results will pave the way for the future development of an improved high-affinity bispecific TCR for use in adoptive cellular immunotherapy for MTB/HIV coinfected patients.

Myocardial ischemia/reperfusion (I/R) injury is associated with the poor outcome and higher mortality after myocardial infarction. Recent studies have revealed that miR-199a-5p participates in the process of myocardial I/R injury, but the precise roles and molecular mechanisms of miR-199a-5p in myocardial I/R injury remain not well-studied. Ferroptosis has been proposed to promote cardiomyocyte death, closely associated with myocardial I/R injury. Herein, the present study aimed to explore the function and mechanisms by which miR-199a-5p regulates whether miR-199a-5p contributes to ferroptosis-induced cardiomyocyte death responding to oxygen-glucose deprivation/reoxygenation (OGD/R) injury, an in vitro model of myocardial I/R injury focusing on Akt/eNOS signaling pathway. The results found that ferroptosis-induced cardiomyocyte death occurs and is accompanied by an increase in miR-199a-5p level in OGD/R-treated H9c2 cells. Eleven flavonoids including one new flavonol glycoside, quercetin-3-O-(2-α-L-rhamnopyranosyl)-β-D-glucuronopyranosyl methyl ester (1), were isolated for the first time from the fruits of Phyllanthus acidus (L.) Skeels (Phyllanthaceae). Their structures were determined by extensive spectroscopic data. The known flavonoids, quercetin-3-O-β-D-glucuronide methyl ester (3), quercetin-3-O-(2''-α-L-rhamnopyranosyl-6''-O-α-L-rhamno pyranosyl)-β-D-glucopyranoside (5), myricetin (9), and 6-methoxy-naringenin (11) were isolated for the first time from the genus Phyllanthus. Flavonoids 4, 6 and 9 (IC50 = 6.01, 6.32, and 7.84 μM, respectively) showed stronger α-glucosidase inhibitory activities than the positive control, acarbose (IC50 = 306.45 μM). The fruits of P. acidus might be further developed as an anti-diabetic food supplement.

Adverse nutritional conditions during the perinatal stage are related to early menopause in adulthood; however, the underlying mechanism is still unclear. Herein, we revealed that colostrum-activated ketone body elevation during the postnatal stage regulated primordial follicle reservoir size and then affected ovarian ageing. We found that the expression of the ketogenesis rate-limiting enzyme 3-hydroxy-3-methylglutaryl-CoA synthase 2 (Hmgcs2) was largely enhanced during primordial follicle pool formation after birth and might be activated in the ovaries by colostrum. Reactive oxygen species (ROS) elevation in the ovaries leads to follicle apoptosis to deplete damaged follicles, while Hmgcs2 deficiency enhances follicle apoptosis and thus decreases the size of the primordial follicle pool and leads to premature ovarian ageing (POA), which might be related to the activation of cellular endogenous antioxidant system. All these defects could be rescued by ketone body administration, which suppressed ROS-activated follicle apoptosis. Our results suggest that the internal metabolic homeostasis of newborn mice is critical for the primordial reservoir and that any intrauterine and perinatal undernutrition could result in POA.

Mammalian erythroid development can be divided into three stages: hematopoietic stem and progenitor cell (HSPC), erythroid progenitor (Ery-Pro), and erythroid precursor (Ery-Pre). However, the mechanisms by which the 3D genome changes to establish the stage-specific transcription programs that are critical for erythropoiesis remain unclear. Here, we analyze the chromatin landscape at multiple levels in defined populations from primary human erythroid culture. While compartments and topologically associating domains remain largely unchanged, ∼50% of H3K27Ac-marked enhancers are dynamic in HSPC versus Ery-Pre. The enhancer anchors of enhancer–promoter loops are enriched for occupancy of respective stage-specific transcription factors (TFs), indicating these TFs orchestrate the enhancer connectome rewiring. The master TF of erythropoiesis, GATA1, is found to occupy most erythroid gene promoters at the Ery-Pro stage, and mediate conspicuous local rewiring through acquiring binding at the distal regions in Ery-Pre, promoting productive erythroid transcription output. Knocking out GATA1 binding sites precisely abrogates local rewiring and corresponding gene expression. Interestingly, knocking down GATA1 can transiently revert the cell state to an earlier stage and prolong the window of progenitor state. This study reveals mechanistic insights underlying chromatin rearrangements during development by integrating multidimensional chromatin landscape analyses to associate with transcription output and cellular states.

Aim: Indirect treatment comparisons (ITCs) are anchored on a placebo comparator, and the placebo response may vary according to drug administration route. Migraine preventive treatment studies were used to evaluate ITCs and determine whether mode of administration influences placebo response and the overall study findings. Materials & methods: Change from baseline in monthly migraine days produced by monoclonal antibody treatments (subcutaneous, intravenous) was compared using fixed-effects Bayesian network meta-analysis (NMA), network meta-regression (NMR), and unanchored simulated treatment comparison (STC). Results: NMA and NMR provide mixed, rarely differentiated results between treatments, whereas unanchored STC strongly favors eptinezumab over other preventive treatments. Conclusion: Further investigations are needed to determine which ITC best reflects the impact of mode of administration on placebo.

SummaryInsulin resistance (IR) is a complex metabolic disorder that underlies several human diseases, including type 2 diabetes and cardiovascular disease. Despite extensive research, the precise mechanisms underlying IR development remain poorly understood. Here, we provide new insights into the mechanistic connections between cellular alterations associated with IR, including increased ceramides, deficiency of coenzyme Q (CoQ), mitochondrial dysfunction, and oxidative stress. We demonstrate that elevated levels of ceramide in the mitochondria of skeletal muscle cells results in CoQ depletion and loss of mitochondrial respiratory chain components, leading to mitochondrial dysfunction and IR. Further, decreasing mitochondrial ceramide levels in vitro and in animal models increased CoQ levels and was protective against IR. CoQ supplementation also rescued ceramide-associated IR. Examination of the mitochondrial proteome from human muscle biopsies revealed a strong correlation between the respirasome system and mitochondrial ceramide as key determinants of insulin sensitivity. Our findings highlight the mitochondrial Ceramide-CoQ-respiratory chain nexus as a potential foundation of an IR pathway that may also play a critical role in other conditions associated with ceramide accumulation and mitochondrial dysfunction, such as heart failure, cancer, and aging. These insights may have important clinical implications for the development of novel therapeutic strategies for the treatment of IR and related metabolic disorders.

The laccase activity of three cultivated Pleurotus strains was investigated using different lignocellulosic biomasses for solid-state fermentation. The lignocellulosic biomasses were Sophora japonica, Salix babylonica, Populus beijingensis, and Pinus tabuliformis, which were selected because of their laccase producing ability and low cost. The maximum laccase activities from P. ostreatus Han 1189, P. citrinopileatus Han 1192, and P. eryngii Han 1205 using Sophora japonica were 768.74 U/L ± 11.25 U/L, 144.77 U/L ± 9.70 U/L, and 200.42 U/L ± 6.85 U/L, respectively. The three species of Pleurotus showed consistency in having a preference of hardwood to secret laccase under solid-state fermentation when facing hardwood and softwood as substrates. Furthermore, the presence of Sophora japonica was beneficial to improving the laccase activity for three Pleurotus strains. The capacity of the laccase secretion of P. ostreatus Han 1189 was superior to the capacity of P. citrinopileatus Han 1192 and P. eryngii Han 1205. The discovery was helpful for obtaining new high-producing strains and suitable wood materials, as well as expanding these high-producing strains for industrial applications to obtain high laccase activity, high laccase yield, and low cost laccase.

Thyroid cancer is considered to be one of the most common endocrine tumors worldwide. Cystathionine β-synthase (CBS) plays a crucial role in the occurrence of several types of malignancies. And yet, the mechanism of action of CBS in the growth of thyroid carcinoma cells is still unrevealed. We found that CBS level in thyroid carcinoma tissue was higher than that in adjacent normal tissue. The overexpression of CBS enhanced the proliferation, migration, and invasion of thyroid cancer cells, while the downregulation of CBS exerted reverse effects. CBS overexpression reduced the levels of cleaved caspase-3 and cleaved poly ADP-ribose polymerase in thyroid cancer cells, whereas CBS knockdown showed reverse trends. CBS overexpression decreased reactive oxygen species (ROS) levels but increased the levels of Wnt3a and phosphorylations of phosphatidylinositol 3-kinase (PI3K), protein kinase B (PKB/AKT), mammalian target of rapamycin (mTOR), β-catenin, and glycogen synthase kinase-3 beta, while CBS knockdown exerted opposite effects. In addition, CBS overexpression promoted the growth of xenografted thyroid carcinoma, whereas CBS knockdown decreased the tumor growth by modulating angiogenesis, cell cycle, and apoptosis. Furthermore, aminooxyacetic acid (an inhibitor of CBS) dose-dependently inhibited thyroid carcinoma cell growth. CBS can regulate the proliferation, migration, and invasion of human thyroid cancer cells via ROS-mediated PI3K/AKT/mTOR and Wnt/β-catenin pathways. CBS can be a potential biomarker for diagnosing or prognosing thyroid carcinoma. Novel donors that inhibit the expression of CBS can be developed in the treatment of thyroid carcinoma.

PEST-containing nuclear protein (PCNP) is a short-lived novel nuclear protein. It has been well evaluated that PCNP mediates the progression of several cancers, but the exact mechanisms are still under investigation. In this study, we provided an e-science view of PCNP protein from the aspects of protein structure, interactions, and bioinformatics-based analysis related to evolutionary features as well as proteomic profile. The phylogenetic relationship results reveal that PCNP is closely related to Pan troglodytes and the Bovidae family, while being distantly related to the Muridae family. The analysis of the physicochemical properties of PCNP demonstrated that it is a thermolabile protein which is slightly acidic and hydrophilic in nature. Further, coexpression and protein-protein interaction analyses were carried out, which demonstrated that the PCNP gene was remarkably expressed with MORF4LI and RSL24D1 genes and has close interactions with TRAM1, PSMC6, SRP9, PRKRIR, UHRF2, and BMI1 proteins. Gene ontology and pathway enrichment analyses showed that PCNP has a high tendency to work in cell cycle regulation. Moreover, among the four 3D structure generating tools, I-TASSER-generated structure had the highest quality factor score. The validation analysis revealed that the I-TASSER-generated structure exhibited the best quality factor score with maximum amino acids in the favored region. In addition, molecular dynamic simulation analysis approved the stable structure of the PCNP. This is the first study that highlights the usefulness of the understanding of the structural and functional analysis of the PCNP, which lays the groundwork for further experimental studies to validate the outcome.

Oxidative DNA damage is tightly linked to the development of multiple age-related diseases. The prominent oxidation product is 8-oxo-7,8-dihydroguanine (OG), which has been proved to be an important epigenetic-like biomarker. Background Nicotine dependence is a significant public health issue, and understanding the factors associated with nicotine dependence in this population is crucial for developing effective interventions. This study examined the association between family functioning and nicotine dependence levels of smoking fathers based on the McMaster model of family functioning (MMFF), providing evidence for future interventions. Methods In this study, we selected fathers of first- to fifth-grade students from 10 pilot elementary schools in Qingdao whose families smoked. We used the Fagerstrom test to assess nicotine dependence and the Family Assessment Device to evaluate family functioning. We performed univariate analysis to compare differences among those with different levels of nicotine dependence, and we used an ordinal logistic regression analysis to investigate the influences related to nicotine dependence. Results This study included 874 smokers, with 78.5% having mild nicotine dependence, 11.7% having moderate dependence, and 9.84% having severe dependence. Univariate analysis showed that smokers with severe dependence had lower education levels, higher prevalence of chronic diseases, more frequent alcohol consumption, and poorer family functioning compared to those with mild to moderate dependence. Ordinal logistic regression analysis showed that poorer general functioning scores (OR = 1.087, 95% CI: 1.008–1.173, P = 0.030), poorer behavioral control (OR = 1.124, 95% CI: 1.026–1.232, P = 0.012), more quit attempts, frequent alcohol consumption, and longer smoking duration may be associated with a higher likelihood of developing severe nicotine dependence. The older age of starting smoking and higher education level may be associated with a lower likelihood of developing severe nicotine dependence. However, it is important to note that the cross-sectional nature of this study precludes the determination of causal relationships. Conclusions This study finds that heavy nicotine dependence in smoking fathers is associated with risky behaviors and demographics such as longer smoking duration and frequent alcohol consumption. Targeted smoking cessation interventions are crucial for this group, taking these specific factors into consideration. Family functioning, particularly general functioning and behavioral control, may also be linked to nicotine dependence, indicating the need for further research in this area.

Mpox (MPX), a zoonotic infection reported as early as 1970, is a double-stranded DNA virus, Mpox virus (MPXV), belonging to the genus Orthopoxvirus. MPX, a virus closely related to smallpox, was once considered a geographically restricted infection because it was predominantly endemic in West and Central Africa, except for the Democratic Republic of the Congo (DRC). However, in May 2022, a rare case of MPX was diagnosed in the UK. As of February 25, 2023, 86,127 confirmed cases and 97 deaths have been reported globally. It spreads through close contact with an infected person, infected animal, or an object which an infected person has touched. Although most people infected with MPXV may present with mild symptoms and will recover fully within a few weeks, people can have serious diseases and complications and may need to be hospitalized with it. Although smallpox vaccines and antiviral drugs are also effective against MPX, there is still no specific vaccine or drug for MPXV infection. Therefore, we need to take the right attitude and measures to stop the MPXV outbreak. In this review, we summarize the characteristics, mechanisms, immunology, and transmission of MPXV, as well as current vaccines, diagnostics, and treatments used for MPX, and provide clues for controlling MPX outbreaks and preventing such diseases.
