Abstract

Very often in order to understand physical and chemical processes taking place among several phases fractionation of naturally abundant isotopes is monitored. Its measurement can be accompanied by theoretical determination to provide a more insightful interpretation of observed phenomena. Predictions are challenging due to the complexity of the effects involved in fractionation such as solvent effects and non-covalent interactions governing the behavior of the system which results in the necessity of using large models of those systems. This is sometimes a bottleneck and limits the theoretical description to only a few methods. In this work vapour pressure isotope effects on evaporation from various organic solvents (ethanol, bromobenzene, dibromomethane, and trichloromethane) in the pure phase are estimated by combining force field or self-consistent charge density-functional tight-binding (SCC-DFTB) atomistic simulations with path integral principle. Furthermore, the recently developed Suzuki-Chin path integral is tested. In general, isotope effects are predicted qualitatively for most of the cases, however, the distinction between position-specific isotope effects observed for ethanol was only reproduced by SCC-DFTB, which indicates the importance of using non-harmonic bond approximations. Energy decomposition analysis performed using the symmetry-adapted perturbation theory (SAPT) revealed sometimes quite substantial differences in interaction energy depending on whether the studied system was treated classically or quantum mechanically. Those observed differences might be the source of different magnitudes of isotope effects predicted using these two different levels of theory which is of special importance for the systems governed by non-covalent interactions.

Abstract

SummaryDue to the impact of environmental pollution, the importance of producing high quality biofuels and to leverage organic waste that normally would have no use has increased over time. Through synthetic biology, it is possible to improve existing organisms to process waste that is traditionally not used for biofuel production, such as whey.With the redesign of metabolic pathways, it is possible to create connections for the implementation of new organisms that carry out functions that are normally not present in nature.From a computational point of view, metabolic pathways, which can be found in data sources as KEGG, can be converted to a graph data structure. These transformations enable the use of well-known algorithms, which enables the optimization of the analyses required to achieve the assembly of new organisms.The present work aims to design a tool for the transformation of metabolic pathways and the development of path finding algorithms that establish relevant links between compounds that are essential to the biofuel production process.As a result, a catalog of biobricks is created from the analysis of a subset of paths which can be used in the design stage of the synthetic assembly of the E. coli bacteria. 4. Identification of a major QTL for adult plant resistance to coffee leaf rust (Hemileia vastatrix) in the natural Timor hybrid (Coffea arabica x C. canephora)

Abstract

Most of the commercial varieties of coffee (Coffeaarabica L.) derived from the Timor hybrid (TH) have been shown to contain major genes for coffee leaf rust (CLR) resistance. To identify markers tightly linked to such genes, an F-2 mapping population derived from a cross between Caturra' (susceptible variety) and the TH-derived DI.200 line (highly resistant) was generated. Using expressed sequence information and a bioinformatics approach, both targeted region amplified polymorphism (TRAPs) markers and simple sequence repeat (SSR) markers were identified. Phenotypic evaluations in the field and under controlled conditions confirmed the existence of one quantitative trait locus for CLR resistance. Four candidate SSR markers were associated with high CLR resistance. They spanning a region of 2.5cM designated Q(CLR_4) located within chromosome 4 of the international C.canephora map. The presence of this region was confirmed in a set of elite lines and commercial varieties. The Q(CLR_4) region corresponds to a new and genetically independent S-H locus that could potentially be useful in gene pyramiding with other genes to enhance rust resistance in TH derivatives.

Abstract

The near-coastal circulation of the Northern Humboldt Current System is described analyzing approximate to 8700 velocity profiles acquired by a shipboard acoustic Doppler current profiler (SADCP) during 21 surveys realized between 2008 and 2012 along the Peruvian coast. This data set permits observation of (i) part of the Peru Coastal Current and the Peru Oceanic Current that flow equatorward in near-surface layers close to the coast and farther than approximate to 150 km from the coast, respectively; (ii) the Peru-Chile Undercurrent (PCUC) flowing poleward in subsurface layers along the outer continental shelf and inner slope; (iii) the near-surfacing Equatorial Undercurrent renamed as Ecuador-Peru Coastal Current that feeds the PCUC; and (iv) a deep equatorward current, referred to as the Chile-Peru Deep Coastal Current, flowing below the PCUC. A focus in the PCUC core layer shows that this current exhibits typical velocities of 5-10 cm s(-1). The PCUC deepens with an increasing thickness poleward, consistent with the alongshore conservation of potential vorticity. The PCUC mass transport increases from approximate to 1.8 Sv at 5 degrees S to a maximum value of approximate to 5.2 Sv at 15 degrees S, partly explained by the Sverdrup balance. The PCUC experiences relatively weak seasonal variability and the confluence of eddy-like structures and coastal currents strongly complicates the circulation. The PCUC intensity is also affected by the southward propagation of coastally trapped waves, as revealed by a strong PCUC intensification in March 2010 coincident with the passage of a downwelling coastal wave associated with a weak El Nino event.
