1. B cell–intrinsic TBK1 is essential for germinal center formation during infection and vaccination in mice

Abstract

The germinal center (GC) is a site where somatic hypermutation and clonal selection are coupled for antibody affinity maturation against infections. However, how GCs are formed and regulated is incompletely understood. Here, we identified an unexpected role of Tank-binding kinase-1 (TBK1) as a crucial B cell–intrinsic factor for GC formation. Using immunization and malaria infection models, we show that TBK1-deficient B cells failed to form GC despite normal Tfh cell differentiation, although some malaria-infected B cell–specific TBK1-deficient mice could survive by GC-independent mechanisms. Mechanistically, TBK1 phosphorylation elevates in B cells during GC differentiation and regulates the balance of IRF4/BCL6 expression by limiting CD40 and BCR activation through noncanonical NF-κB and AKTT308 signaling. In the absence of TBK1, CD40 and BCR signaling synergistically enhanced IRF4 expression in Pre-GC, leading to BCL6 suppression, and therefore failed to form GCs. As a result, memory B cells generated from TBK1-deficient B cells fail to confer sterile immunity upon reinfection, suggesting that TBK1 determines B cell fate to promote long-lasting humoral immunity.

Abstract

Using the Cap Analysis of Gene Expression (CAGE) technology, the FANTOM5 consortium provided one of the most comprehensive maps of transcription start sites (TSSs) in several species. Strikingly, ~72% of them could not be assigned to a specific gene and initiate at unconventional regions, outside promoters or enhancers. Here, we probe these unassigned TSSs and show that, in all species studied, a significant fraction of CAGE peaks initiate at microsatellites, also called short tandem repeats (STRs). To confirm this transcription, we develop Cap Trap RNA-seq, a technology which combines cap trapping and long read MinION sequencing. We train sequence-based deep learning models able to predict CAGE signal at STRs with high accuracy. These models unveil the importance of STR surrounding sequences not only to distinguish STR classes, but also to predict the level of transcription initiation. Importantly, genetic variants linked to human diseases are preferentially found at STRs with high transcription initiation level, supporting the biological and clinical relevance of transcription initiation at STRs. Abstract

We searched for the $��$ condensed state in $^{13}$C by measuring the $��$ inelastic scattering at $E_�� = 388$ MeV at forward angles including 0 degrees. We performed the distorted-wave Born-approximation calculation with the single-folding potential and the multipole decomposition analysis to determine the isoscalar transition strengths in $^{13}$C. We found a bump structure around $E_x = 12.5$ MeV due to the isoscalar monopole ($IS0$) transition. A peak-fit analysis suggested that this bump consisted of several $1/2^-$ states. We propose that this bump is due to the mirror state of the 13.5 MeV-state in $^{13}$N, which dominantly decays to the $��$ condensed state in $^{12}$C. It was speculated that the $1/2^-$ states around $E_x = 12.5$ MeV were candidates for the $��$ condensed state, but the $3��+ n$ orthogonality condition model suggests that the $��$ condensed state is unlikely to emerge as the negative parity states. We also found two $1/2^+$ or $3/2^+$ states at $E_x = 14.5$ and 16.1 MeV excited with the isoscalar dipole ($IS1$) strengths. We suggest that the 16.1-MeV state is a possible candidate for the $��$ condensed state predicted by the cluster-model calculations on the basis of the good correspondence between the experimental and calculated level structures. However, the theoretical $IS1$ transition strength for this state is significantly smaller than the measured value. Abstract

The parity-transfer $({}^{16}{\rm O},{}^{16}{\rm F}(0^-,{\rm g.s.}))$ reaction is presented as a new probe for investigating isovector $0^-$ states in nuclei. The properties of $0^-$ states provide a stringent test of the threshold density for pion condensation in nuclear matter. Utilizing a $0^+ \rightarrow 0^-$ transition in the projectile, the parity-transfer reaction transfers an internal parity to a target nucleus, resulting in a unique sensitivity to unnatural-parity states. Consequently, the selectivity for $0^-$ states is higher than in other reactions employed to date. The probe was applied to a study of the $0^-$ states in ${}^{12}{\rm B}$ via the ${}^{12}{\rm C}({}^{16}{\rm O},{}^{16}{\rm F}(0^-,{\rm g.s.}))$ reaction at $247~{\rm MeV/u}$. The excitation energy spectra were deduced by detecting the ${}^{15}{\rm O}+p$ pair produced in the decay of the ${}^{16}{\rm F}$ ejectile. A known $0^-$ state at $E_x = 9.3~{\rm MeV}$ was observed with an unprecedentedly high signal-to-noise ratio. The data also revealed new candidates of $0^-$ states at $E_x=6.6 \pm 0.4$ and $14.8 \pm 0.3~{\rm MeV}$. Abstract

Transgressive segregation produces hybrid progeny phenotypes that exceed parental phenotypes. Unlike heterosis, extreme phenotypes caused by transgressive segregation are heritably stable. We examined transgressive phenotypes of flowering time in rice. Our previous study examined days to flowering (heading; DTH) in six F2 populations for which the parents had distal DTH, and found very few transgressive phenotypes. Here, we demonstrate that transgressive segregation in F2 populations occurred between parents with proximal DTH. DTH phenotypes of the A58 × Kitaake F2 progenies frequently exceeded those of both parents. Both A58 and Kitaake arejaponicarice cultivars adapted to Hokkaido, Japan, which is a high-latitude region, and have short DTH. Among the four known loci required for short DTH, three loci had common alleles in A58 and Kitaake, and only the one locus had different alleles. This result indicates that there is a similar genetic basis for DTH between the two varieties. We identified five new quantitative trait loci (QTLs) associated with transgressive DTH phenotypes by genome-wide single nucleotide polymorphism (SNP) analysis. Each of these QTLs showed different degrees of additive effects on DTH, and two QTLs had epistatic effect on each other. These results demonstrated that genome-wide SNP analysis facilitated detection of genetic loci associated with the extreme phenotypes and revealed that the transgressive phenotypes were produced by exchanging complementary alleles of a few minor QTLs in the similar parental genotypes.

Abstract

Purpose Systemic and local immune environments in human biliary atresia (BA) were analyzed. Methods Plasma concentrations of 19 inflammatory components in 16 preoperative BA patients (median age, 51 days), 13 normal controls (NCs) (44 days), and 15 cholestatic controls (CC) (23 days) were measured using flow cytometry, and compared according to post-Kasai outcomes in BA patients. Hepatic mRNA levels of representative helper T (Th) cell cytokines and forkhead box protein 3 (FoxP3) quantified by real-time reverse transcription polymerase chain reaction were compared between BA and non-BA. Results No significant differences were observed between BA and control in serum Th1, Th2, or macrophage markers, while soluble cellular adhesion molecule (CAM) levels were significantly higher in BA (p Conclusions A skewed bias toward specific Th-oriented immunity was not demonstrated in either the systemic or local environment in the early stage of human BA, with patient prognoses not necessarily revealed by preoperative plasma inflammatory component levels. CAM and regulatory T cell roles and functions warrant further investigation.

Abstract

In evolution, body plan complexity increases due to an increase in the number of individualized cell types. Yet, there is very little understanding of the mechanisms that produce this form of organismal complexity. One model for the origin of novel cell types is the sister cell-type model. According to this model, each cell type arises together with a sister cell type through specialization from an ancestral cell type. A key prediction of the sister cell-type model is that gene expression profiles of cell types exhibit tree structure. Here we present a statistical model for detecting tree structure in transcriptomic data and apply it to transcriptomes from ENCODE and FANTOM5. We show that transcriptomes of normal cells harbour substantial amounts of hierarchical structure. In contrast, cancer cell lines have less tree structure, suggesting that the emergence of cancer cells follows different principles from that of evolutionary cell-type origination.

Abstract

Germline expression of rearranged TCR alpha-chain transgenes with the Ig H chain enhancer reproducibly elicits T cell-mediated autoimmune disease in the thyroid gland, gastric mucosa, Langerhans islets, salivary gland, ovaries, and testes in selected strains of normal mice. Multiple organs are destroyed in a single transgenic mouse and the same organ in transgenic strains with different MHC background, suggesting the transgene expression can elicit self-reactive T cell clones having different Ag specificities and MHC restrictions. Construction of this autoimmune-inducing TCR alpha EH transgene does not require particular V alpha J alpha gene segments or Ag specificities. Moreover, the autoimmune disease can be adoptively transferred to syngeneic normal mice by T cells expressing endogenous TCR alpha-chains. Taken together, these results indicate that the TCR alpha EH transgene expression does not suppress endogenous alpha-chain gene rearrangement and may trigger the expansion/activation of various self-reactive T cells expressing endogenous TCR alpha- and beta-chains. Furthermore, it appears that the transgene-induced autoimmune T cells are not deleted in the normal thymus or rendered anergic upon contact with the normal target self Ag, but can be controlled by a T cell-dependent mechanism, since transfer of the transgenic bone marrow cells to histocompatible SCID mice produces the same autoimmune disease as in the donors, and the autoimmune development in the SCID mice is effectively prevented by co-transfer of syngeneic nontransgenic T cells. This novel autoimmune model produced by genetic manipulation of the T cell lineage, not the target self Ag or the environment of T cell differentiation/selection, should be useful for elucidating the immunologic and genetic basis of autoimmune disease.

Abstract

The investigation of the d, 3H and 3He spin structure has been performed at the RIKEN(Japan) accelerator research facility and VBLHEP(JINR) using both polarized and unpolarized deuteron beams. The experimental results on the analyzing powers studies in dp- elastic scattering, d(d,3H)p and d(d,3He)n reactions are presented. The vector and tensor analyzing powers for dp-elastic scattering at 880 and 2000 MeV are obtained at the Nuclotron(VBLHEP). The result on the analyzing powers Ay, Ayy of the deuteron at 2000 MeV are compared with relativistic multiple scattering model calculations. The data on the tensor analyzing powers for the d(d,3H)p and d(d,3He)n reactions obtained at Ed = 200 and 270 MeV demonstrate the sensitivity to the 3H, 3He and deuteron spin structure. The essential disagreements between the experimental results and the theoretical calculations within the one-nucleon exchange model framework are observed. 14. Histological changes in chronic autoimmune SKG-arthritis evaluated by quantitative three-dimensional stereological estimators

Abstract

To investigate the quantitative arthritic and bone erosive changes, including the number of osteoclasts and osteoclast precursors in the new SKG-model of inflammatory polyarthritis using three-dimensional (3D) stereological methods.Arthritis was induced in female SKG-mice with Zymosan A. Quantitative histology was made in four control mice and four mice with arthritis euthanised after 6 and 12 weeks. The right hind paw was embedded undecalcified in methylmethacrylate and cut exhaustively generating vertical uniform random sections. A computer controlled microscope and stereological software was used for histological quantification. Total volumes were estimated according to the Cavalieri principle, total surfaces were estimated using the vertical sections design, and the number of osteoclasts was counted in a physical fractionator.The arthritis score increased during the 12-week period and was paralleled by an increase in the volume of inflammatory tissue (r=0.96, p0.001). The number of osteoclasts on bone (r=0.77, p0.05) and osteoclast-covered bone surface (r=0.62, p0.05) increased resulting in a decrease in the volume of bone (r=-0.65, p0.05). However, the number of osteoclast precursors declined between week 6 and 12 (p0.05). Furthermore, the total cartilage surface (r=-0.74, p0.05) and cartilage volume (r=-0.74, p0.05) decreased during the 12 weeks of arthritis.In this study we demonstrated changes in 3D stereological parameters of inflammatory tissue, bone erosion, osteoclasts, and cartilage in mouse paws during the course of arthritis in the SKG mouse. This is the first time 3D quantitative histology has been applied in a mouse model of rheumatoid arthritis.

Abstract

The concentrations of urinary type plasminogen activator (u-PA), plasminogen activator inhibitor 1 (PAI-1), and PAI-2 were measured in gastric cancer tissues and adjacent healthy mucosal tissues. Levels of u-PA, PAI-1 and PAI-2 were higher in cancer than in control tissues. PAI-1 levels were higher together with the progression of cancer however there were no differences in u-PA or PAI-2 levels. Tumors with higher PAI-1 and lower PAI-2 levels tend to metastasize to remote lymph nodes. When the numbers of involved lymph nodes were analyzed, tumors with the large number of metastatic lymph nodes showed higher PAI-1 and lower PAI-2 level. No difference was shown in u-PA levels among these groups. These tendencies were more significant in patients with progressed gastric cancer. These results suggest that tumor with higher PAI-2 levels tend to localize or have less tendency to metastasize to lymph nodes. On the other hand PAI-1 was generally higher in tumor with invasion into nearby tissue or with nodal metastasis.

Abstract

Two strains of Clostridium botulinum type A associated with food-borne botulism and six strains associated with infant botulism in Japan were compared in intraintestinal toxin production in infant mice, in vitro toxin and hemagglutinin production, molecular sizes of the toxins, and some other properties. The infant botulism-associated strains, producing M toxin (Mr 300 kDa) but no hemagglutinin, showed significantly lower 50% infective doses in infant mouse intestines. The antigenicities of the toxin differed between the two groups, while the biochemical properties of the cultures did not. Besides infant botulism-associated strains, this set of properties were found only in a strain isolated from honey of South American origin.

Abstract

Twenty strains of Clostridium botulinum type A associated with infant botulism cases, six in Japan and 14 in California, USA, were compared in their characters. All six Japanese strains produced medium-sized progenitor toxin (M toxin; Mr 300 k) but no hemagglutinin and showed lower 50% infective doses (ID50) in the infant mouse test; whereas most American strains produced large-sized progenitor toxin (L + LL toxins; Mr 500 k and 900 k) and hemagglutinin in addition to M toxin and showed higher ID50 in infant mice. No marked difference in the biochemical properties was found between the two groups except for two American strains.

Abstract

Employing isoelectric focusing with an Ampholine column, the presence of three major pI isoenzymes (basic, neutral and acidic) of human ribonuclease (RNase) is demonstrated. The acidic pI isoenzyme was observed in pancreatic and hepatic cancer cells and in fetal pancreas and liver tissues, and was frequently detected in the sera of patients with pancreatic and hepatic cancer. This isoenzyme was not, however, detected in the sera of non-cancerous patients. In pancreatic cancer tissues, other pI isoenzymes, except for the acidic one, were markedly suppressed and the isoelectrophoretic patterns of the cancerous tissues closely resembled those obtained from fetal pancreatic tissue. These results suggest that the acidic pI isoenzyme could represent one of the carcinofetal proteins and that the detection of this pI isoenzyme in the patient's serum may be useful for the diagnosis of pancreatic and hepatic cancer.

Abstract

We consider the functional $$J(v) = \int_\varOmega\bigl[f\bigl(|\nabla v|\bigr) - v\bigr] dx, $$ where Ω is a bounded domain and f:[0,+∞)→ℝ is a convex function vanishing for s∈[0,σ], with σ>0. We prove that a minimizer u of J satisfies an equation of the form $$\min\bigl(F\bigl(\nabla u, D^2 u\bigr), |\nabla u|-\sigma\bigr)=0 $$ in the viscosity sense.
