In a robotics scope, an excellent way to test and improve knowledge is through competitions. In other words, it is possible to follow the results in practice, compare them with the development of other teams and improve the current solutions. The Robot At Factory Lite proposal simulates an Industry 4.0 warehouse scenario, applying education through Science, Technology, Engineering, and Mathematics (STEM) methodology, where the participants have to work on a solution to overcome its challenges. Thus, this article presents an initial electromechanical proposal, which is the basis for developing robots for this competition. The presented main concepts aim to inform the possibilities of using the robot’s parts and components. Thus, an idea can be sketched in the participants’ minds, inspiring them to use their imagination and knowledge through the presentation of this model. Special care must be taken when considering robots designed to operate collaboratively, such as a swarm, to prevent these agents from being damaged due to unwanted collisions. This work proposes integrating techniques used to move robots, using the Robot Operating System (ROS) and Python’s Scikit-Fuzzy module. Thus, this work developed a fuzzy-controlled collaborative obstacle avoidance system for a type of robot whose dynamics are based on motors’ vibration. Thus, these robots were designed to participate in a swarm, and the collision must be avoided. In the search for navigation stability, optimal values were sought for the engines’ pulse width modulation (PWM). The rearrangement distance is a method to compare genomes of different species. Such distance is the number of rearrangement events necessary to transform one genome into another. Two commonly studied events are the transposition, which exchanges two consecutive blocks of the genome, and the reversal, which reverts a block of the genome. When dealing with such problems, seminal works represented genomes as sequences of genes without repetition. More realistic models started to consider gene repetition or the presence of intergenic regions, sequences of nucleotides between genes and in the extremities of the genome. This work explores the transposition and reversal events applied in a genome representation considering both gene repetition and intergenic regions. We define two problems called Minimum Common Intergenic String Partition and Reverse Minimum Common Intergenic String Partition. Using a relation with these two problems, we show a $$\Theta \left( k \right)$$ Θ k -approximation for the Intergenic Transposition Distance, the Intergenic Reversal Distance, and the Intergenic Reversal and Transposition Distance problems, where k is the maximum number of copies of a gene in the genomes. Our practical experiments on simulated genomes show that the use of partitions improves the estimates for the distances.

Publicado entre os anos de 1933 e 1937, era o periódico oficial da Frente Negra Brasileira (1931-1937). Em suas páginas foi edificada a ¿Gente Negra Nacional¿ a partir da articulação de uma enorme diversidade de posicionamentos políticos e memórias históricas. Apesar desta multiplicidade, a ¿Gente Negra Nacional¿ era uma identidade fechada e enraizada em conceitos metafísicos de raça e nação organizados por uma concepção orgânica, eugênica e religiosa de sociedade. A Frente Negra Brasileira foi alvo de diversos estudos e, também, rearticulada por diversos segmentos sociais como inspiração para a luta contra o racismo na sociedade brasileira. Em geral, estes estudos tendem a colocar em segundo plano seu discurso fascista, destacando suas vitórias na luta contra o racismo e por melhores condições de vida para os brasileiros negros Abstract: The aim of this master thesis is to analyze the discoursive construction of a black identity on the pages of the newspaper A Voz da Raça. It was published from 1933 to 1937 as the official journal of the Frente Negra Brasileira [Brazilian Black Front] (1931-1937). The ¿Gente Negra Nacional¿ [National Black People] was brought to light through the articulation of a myriad of political postures and historical memories. Notwithstanding its multiple features, the ¿Gente Negra Nacional¿ appeared as a closed identity and it was rooted on metaphysical concepts of race and nation, which were underpinned by an organic-eugenic-religious conception of society. The Frente Negra Brasileira was approached by a number of studies as well as by different social segments as an inspiration toward the fight against racial prejudice in Brazilian society. A pesquisa teórica aborda o contexto histórico-musical e a estruturação interna da peça, notadamente no que tange ao uso de figuras de retórica musica. Aspectos de grafia dos andamentos da articulação são apresentados em consonância com as práticas musicais existentes à época de composição da obra. Uma vez observados os artificios composicionais e interpretativos, conclui-se que a intenção de Bach era intensificara a veemência de palavras como: Louvar, humildage, soberba e misericórdia. Estes aspectos estão em conformidade com a visão teológica da igreja luterana e o intérprete poderá valer-se dos mesmos para conceber sua Ínterpretação Abstract: The present work consists of a study of the Magnificat in D Major of Johann Sebastian Bach to the light of its rhetorical emphasis. The theoretical research approaches the historic-musical context and the internal construction of the piece, especially as regards with the use of musical figures. Aspects of tempo and articulation are presented according to the musical practices in the Baroque Period. Once observed these compositional and interpretative procedures, one reachs the conclusion that Bach's intention was the intensification of vehement words such as: praise; humility, pride; and mercy. Orientador: Vanderlei Perez Canhos Dissertação (mestrado) - Universidade Estadual de Campinas, Faculdade de Engenharia de Alimentos Resumo: Neste estudo foram testadas 38 linhagens de Lactobacillus fermentum através de metodologia de triagem orientada para probióticos, com ensaios de resistência a sais de bile, a antibióticos comumente utilizados em rações para suínos, a pH ácido e a presença de oxigênio. Para a seleção dos probióticos, foram utilizadas dosagens de inibidores menores do que aquelas definidas em literatura para ensaios de resistência não cinéticos. As dosagens foram padronizadas utilizando-se três linhagens de Lactobacillus fermentum, aleatoriamente escolhidas dentre as 38 testadas, através do método da dose mínima inibitória adaptada a microplacas. A análise das curvas de crescimento das 38 linhagens de Lactobacillus fermentum foi realizada por comparação do crescimento simultâneo das linhagens em meios com e sem o inibidor. Três linhagens de Lactobacillus acidophilus, utilizadas em probióticos disponíve.is no mercado, foram empregadas como controle positivo. Para cada inibidor, foram realizados 82 ensaios cinéticos simultâneos em microplacas, perfazendo um total de 492 curvas de crescimento, analisadas com metodologia baseada no tempo de indução (1-i1t) em comparação à variação da velocidade específica de crescimento (1-J.l%) das linhagens. Os resultados levaram à seleção de quatro linhagens para estudos posteriores por apresentarem resistência simultânea a pelo menos 4 dos 6 inibidores testados (sais de bile, virginiamicina, colistina, bacitracina de Zn, pH 3.0 e presença de oxigênio) Abstract: in the present study, 38 Lactobacillus fennentum strains were screened applying a methodology designed to identify potentiàl probiotics using trials based on their resistance to bile salts, antibiotics commonly used in porcine feed, low pH and oxygen. Probiotics, were screened at a defined concentration of inhibitor, below the value stated by the literature for non kinetical assays, determined by growing three randomly selected Lactobacillus fennentum strains with a Minimum Inhibitory Dose Method adapted to microplate. The analysis of the 38 Lactobacillus fennentum strains was performed by comparison of their simultaneous growth in a medium with and without the inhibitor. Three commercially available probiotic strains of Lactobacillus acidophilus, were used as positive controls. For each inhibitor, 82 kinetic results were simultaneously obtained from microplates. The four inhibitors tested generated a total of 492 growth curves analysed by two methods, based on the induction time (1-Llt) and growth rate (1-J.l%). Orientador: Zanoni Dias Dissertação (mestrado) - Universidade Estadual de Campinas, Instituto de Computação Resumo: Rearranjos de Genomas, diferentemente das mutações mais comuns que afetam pontualmente o genoma, são eventos de mutação globais que agem sobre grandes trechos do genoma, e são um desafio para a Teoria da Computação, uma vez que, na maioria dos casos, computar a distância entre dois genomas considerando operações globais resultam em problemas NP-Difíceis. De forma similar, podemos definir o Problema da Ordenação de Genomas, em que buscamos calcular o número mínimo de eventos de rearranjos necessários para ordenar blocos conservados de genomas, onde os genomas são representados por permutações. Um modelo de rearranjo determina quais eventos de rearranjo são permitidos para ordenar uma permutação ou transformar uma permutação em outra. Dentre os eventos de rearranjo mais comuns, podemos citar as reversões e as transposições. Modelos considerando os dois eventos, separadamente, já possuem vasta bibliografia. Entretanto, modelos considerando os dois eventos em conjunto ainda são pouco explorados. Nesta dissertação, apresentamos diversas heurísticas para ordenação de permutações por reversões e transposições considerando permutações com sinais e permutações sem sinais. Para tanto, diversas métricas compatíveis com o problema foram utilizadas em heurísticas, que mais tarde foram testadas com um grande conjunto de permutações aleatórias. As métricas que obtiveram os melhores resultados foram utilizadas em uma heurística denominada Heurística de Grafo de Ciclos. Além disso, foram criados bancos de configurações que auxiliam esta heurística no processo de ordenação de uma permutação. Os resultados obtidos pela Heurística de Grafo de Ciclos foram comparados com algoritmos já existentes na literatura, tanto os que permitem reversões e transposições, bem como os que consideram apenas um dos eventos, evidenciando que a Heurística de Grafo de Ciclos produz os melhores resultados para todos os conjuntos de permutações com sinais, e em grande parte dos conjuntos de permutações sem sinais Abstract: Genome rearrangements, unlike most common mutations that affects only one nucleotide, are global mutation events that affect large fragments of genomes and present a challenge to the Computational Theory Field, since in most cases, computing the distance between genomes considering global operations results in NP-Hard problems. Moreover, the Sorting Permutations by Genome Rearrangements problem seeks to compute the smallest number of rearrangement events needed to sort conserved blocks of genomes, with genomes represented by permutations. A rearrangement model determines which rearrangement events are allowed to sort a permutation or to transform a permutation into another. The two most common rearrangement events are reversals and transpositions. Rearrangement models considering reversals and transpositions separately have an extensive bibliography. However, models considering both events are still little explored. In this dissertation, we present some heuristics that sort permutations by reversals and transpositions considering signed and unsigned permutations. To do this, various metrics that are compatible with the problem were used. These heuristics were later tested with a large set of random permutations. Metrics that have achieved the best results were used in a heuristic named Cycle Graph Heuristic. In addition, cycle configurations were created and stored in a database in order to help our heuristic in the sorting process. Dentre os rearranjos mais estudados, temos a reversão, que inverte a ordem e a orientação de um bloco consecutivo de genes, e a transposição, que troca a ordem relativa de dois blocos adjacentes. Modelos matemáticos vêm sendo utilizados para estimar a distância evolutiva entre diferentes organismos por rearranjos de genomas. A representação de um genoma se dá, na maioria das vezes, pela atribuição de um número único para cada gene e, ao supor que não existem genes repetidos, essa representação pode ser vista como uma permutação. Supondo que os dois genomas a serem comparados compartilham o mesmo conjunto de genes, calcular a distância evolutiva entre eles se torna o problema de encontrar o menor número de rearranjos necessários que transforma uma permutação em outra. Nesta tese, apresentamos diversos resultados envolvendo problemas de rearranjos de genomas: (i) provas de NP-dificuldade para quatro problemas cuja complexidade era desconhecida; (ii) um algoritmo polinomial exato para um problema cuja complexidade era desconhecida; e (iii) algoritmos de aproximação e provas de NP-dificuldade para problemas onde a representação dos genomas não considera apenas a ordem dos genes. Descrevemos estas contribuições com maior profundidade nos parágrafos a seguir. Dentre os problemas que envolvem rearranjos de genomas, existem quatro versões que permitem o uso de reversões e transposições ao mesmo tempo e que, apesar dos diversos algoritmos propostos nos últimos 20 anos, permaneciam com complexidade desconhecida. A primeira contribuição apresentada é a prova de NP-dificuldade desses quatro problemas. Uma das variações dos problemas de rearranjos de genomas consideram que cada rearranjo pode afetar apenas um pequeno número de genes, também conhecidos como rearranjos curtos e super curtos. Neste contexto, nossa segunda contribuição é a prova de que o único problema cuja complexidade era desconhecida envolvendo reversões super curtas e transposições super curtas admite um algoritmo polinomial exato. A grande maioria das abordagens em problemas de rearranjos existentes na literatura focaram apenas na ordem relativa dos genes de um genoma, desconsiderando outras características importantes existentes no genoma. Recentemente, pesquisadores mostraram que considerar as regiões existentes entre cada par de genes, chamadas de regiões intergênicas, pode resultar em melhores estimadores de distância em dados reais. Desta forma, nossa terceira contribuição investiga a incorporação das regiões intergênicas em modelos já existentes para reversões e transposições, tanto na abordagem sem restrições como na abordagem que considera apenas rearranjos super curtos, onde investigamos diversos algoritmos de aproximação para problemas que são NP-difíceis ou possuem complexidade desconhecida Abstract: Genome rearrangements are events that affect large stretches of a genome during evolution. Two of the most studied rearrangements are reversals, which reverses the order and orientation of a consecutive block of genes, and transpositions, which exchanges the relative order of two adjacent blocks. Mathematical models have been used to estimate the evolutionary distance between different organisms by genome rearrangements. The representation of a genome is very often made by assigning a unique number to each gene. If we assume no repeated genes, this representation can be seen as a permutation. By considering that the two genomes to be compared share the same set of genes, finding the evolutionary distance between them becomes the problem of finding the smallest number of genome rearrangements needed to transform one permutation into the other. In this thesis, we present several results involving genome rearrangement problems: (i) proofs of NP-hardness for four problems whose complexity was unknown; (ii) an exact polynomial algorithm for a problem whose complexity was unknown; and (iii) approximation algorithms and proofs of NP-hardness for problems where the genome representation carry more information than only the gene order. We describe these contributions in more depth in the following paragraphs. Among the problems involving genome rearrangements, four versions that allow the use of reversals and transpositions at the same time remained with unknown complexity despite the various algorithms proposed in the last 20 years. The first contribution presented is then the proofs of NP-hardness for these four problems. A variant of genome rearrangement problems considers that each rearrangement can affect only a small number of genes, also known as short and super short rearrangements. In this context, our second contribution is proof that the only problem involving super short reversals and super short transpositions whose complexity was unknown admits an exact polynomial algorithm. Most of the approaches for genome rearrangement problems in the literature so far have focused only on the relative order of genes in a genome, disregarding other important features presented in it. Recently, researchers have shown that considering the regions between each pair of genes, called intergenic regions, can result in better distance estimators in real data. Thus, our third contribution investigates the incorporation of intergenic regions in existing models for reversals and transpositions, both in the unrestricted and size restricted versions (i.e. super short operations), where we propose several approximation algorithms for problems that are either NP-hard or with unknown complexity Doutorado Ciência da Computação Doutor em Ciência da Computação CAPES CNPQ 140466/2018-5

European freshwater dreissenid mussels evolved from marine ancestors during the Miocene approximately 30 million years ago and today include some of the most successful and destructive invasive invertebrate species of temperate freshwater environments. Here we sequenced the genome of the quagga mussel Dreissena rostriformis to identify evolutionary adaptations involved in embryonic osmoregulation. We found high gene expression levels of a novel subfamily of lophotrochozoan-specific aquaporin water channel, a vacuolar ATPase and a sodium/hydrogen exchanger during early cleavage, a period defined by the formation of intercellular fluid-filled 'cleavage cavities'. Independent expansions of the lophotrochoaquaporin clade that coincide with at least five independent colonisation events of freshwater environments confirm their central role in freshwater adaptation. The pattern of repeated aquaporin expansion and the evolution of membrane-bound fluid-filled osmoregulatory structures in diverse taxa points to a fundamental principle guiding the evolution of freshwater tolerance that may provide a framework for future efforts towards invasive species control.

We give methods for reconstructing from the bounce spectrum of a polygonal billiard table both the cyclic ordering of its edge labels and the sizes of its angles. Brazil has been experimenting with Private Sector Participation (PSP) in the water and sanitation sector in various forms since the mid-nineties, one of the most common being concession contracts. Currently, 25% of the population is served by companies with private sector participation and this figure could grow to 36% within 10 years. This paper studies past and ongoing experiences with private provision of water services in Brazil and assesses their impact on access and affordability indicators. It also discusses the social policies in place to improve those indicators, especially those targeting the poor. It uses different estimation methods and datasets to determine whether or not there is any difference in access to water supply and ability to pay water bills between municipalities that opted to entrust the provision of water services with private operators and those that kept them public. Moreover, whenever possible, the analysis is broken down by income (GDP) deciles in an attempt to evaluate the impact of private provision on lower income families. The results obtained entail the conclusion that PSP in Brazil has delivered higher access to water services, benefiting mostly the poor. They are inconclusive regarding affordability of water services though.

The ability to respond to fluctuations of reactive oxygen species (ROS) within the cell is a central aspect of mammalian physiology. This dynamic process depends on the coordinated action of transcriptional factors to promote the expression of genes encoding for antioxidant enzymes. Here, we demonstrate that the transcriptional coregulators, PGC-1 alpha and NCoR1, are essential mediators of mitochondrial redox homeostasis in skeletal muscle cells. Our findings reveal an antagonistic role of these coregulators in modulating mitochondrial antioxidant induction through Sod2 transcriptional control. Importantly, the activation of this mechanism by either PGC-1 alpha overexpression or NCoR1 knockdown attenuates mitochondrial ROS levels and prevents cell death caused by lipid overload in skeletal muscle cells. The opposing actions of coactivators and corepressors, therefore, exert a commanding role over cellular antioxidant capacity.

Reversals and transpositions are two classic genome rearrangement operations. Reversals occur when a chromosome breaks at two locations called breakpoints and the DNA between the breakpoints is reversed. Transpositions occur when two adjacent blocks of elements exchange position. This paper presents a polynomial-time approximation algorithm for the Sorting by Reversals and Transpositions Problem. Our algorithm applies to both signed and unsigned versions of the problem, and it treats both cases in a unified manner. We prove an approximation factor of 2 for signed permutations and 2k for the unsigned case, where k is the approximation factor of the algorithm used for cycle decomposition, but in our practical experiments our algorithm found results with approximation ratio better than 1.5 in more than 99% of the signed permutations and better than 1.8 in more than 97% of the unsigned permutations. Our analysis also shows that our algorithm outperforms any other approach known to date.

Orientador: Carmen Silvia Passos Lima, Fernando Ferreira Costa Tese (doutorado) - Universidade Estadual de Campinas, Faculdade de Ciencias Medicas Resumo: Os mecanismos moleculares envolvidos na origem do adenocarcinoma de cólon esporádico (ACE) ainda não estão completamente elucidados. Recentemente, o método da análise seriada da expressão gênica (SAGE) foi descrito como eficaz para identificar a expressão total de genes de tipos celulares diversos, mas esta análise não foi realizada em células epiteliais purificadas do ACE moderadamente diferenciado. Nós caracterizamos pelo método SAGE a expressão gênica total de células epiteliais neoplásicas do cólon de um paciente com ACE moderadamente diferenciado (SAGE CC) e de células epiteliais normais do cólon de um paciente com megacólon chagásico (SAGE CN). Foram geradas, após o seqüenciamento automático, 44.004 e 43.570 tags totais das bibliotecas SAGE CC e SAGE CN, representando 16.484 e 13.479 tags únicas, respectivamente. Na comparação entre as bibliotecas, 171 transcritos diferencialmente expressos foram identificados (P< 0,001; expressão diferencial = 5), incluindo 10% de transcritos que podem representar genes não descritos. As expressões de 10 genes diferencialmente expressos foram quantificadas pela reação em cadeia da polimerase em tempo real (qPCR) na amostra de células epiteliais neoplásicas (SAGE CC), com o intuito de validar os resultados obtidos pelo SAGE, e, posteriormente, em amostras de células epiteliais de outros cinco pacientes com o mesmo tipo de doença. As expressões foram concordantes em 80% dos genes (CEACAM6, KLK6, LYZ, PFN1, S100A8, S100A9, VIL2 e ZFHX1B) e discordantes nos demais 20% (PLA1A e ZNF277). As expressões dos genes de interesse, quantificadas pelos dois métodos, foram similares na amostra SAGE CC e nas amostras dos demais pacientes com a doença. Foram observadas expressões anormais de genes envolvidos com a proliferação e diferenciação celular e com a resposta ao stress em células epiteliais neoplásicas. Foram também visualizadas expressões anormais de genes não relacionados com a doença e de genes ainda não identificados. Em conjunto, os nossos resultados podem contribuir para a identificação de genes relacionados com a origem ou a progressão do ACE moderadamente diferenciado e, ainda, para a descoberta de agentes terapêuticos específicos que controlem a proliferação anormal das células neoplásicas. Abstract: The molecular mechanisms involved in sporadic colon adenocarcinoma (SCA) are still not completely elucidated. Recently, the serial analysis of gene expression (SAGE) method has allowed the global analysis of genes expressed in diverse cellular types but there are no studies in purified epithelial cells of SCA moderately differenciated. We have characterized through SAGE the global gene expression of neoplastic epithelial cells from a SCA moderately differenciated patient (SAGE CC) and normal epithelial cells from a megacolon patient (SAGE CN). After automatic sequencing, a total of 44.004 tags from SAGE CC and 43.570 tags from SAGE CN profiles were generated, representing 16.484 and 13.479 unique tags, respectively. Comparing both profiles, 171 differentially expressed transcripts were identified (P< 0.001; fold = 5), including 10.0% that may represent novel transcripts. The expression of 10 selected genes was further investigated by realtime polymerase chain reaction (qPCR) in the SCA moderately differenciated epithelial cells sample (SAGE CC), with the purpose of to validate the results obtained by the SAGE method, and also in five epithelial cells samples from the same type of SCA patients. Similar expressions were seen in 80% (CEACAM6, KLK6, LYZ, PFN1, S100A8, S100A9, VIL2 e ZFHX1B) and discordant expressions were seen in 20% (PLA1A e ZNF277) of analysed genes. On SAGE CC sample and samples of the SCA patients, all genes presented similar expressions measured by both methods. We observed abnormal expression of genes involved with cell proliferation and differentiation, and with response to stress in neoplastic epithelial cells. Also, were found abnormal expressions of genes not related with the disease and not identified genes. Together, our results may contribute for the identification of genes involved in the origin or progression of SCA moderately differenciated, as well as for the discovery of new therapeutical agents, with specific action on abnormal proliferation of the neoplastic cells. Orientador: Jose Andres Yunes Tese (doutorado) - Universidade Estadual de Campinas, Instituto de Biologia Resumo: Neste trabalho criou-se uma ferramenta de simulação e modelos computacionais para estudo da carcinogênese a fim de se responder a perguntas biológicas pertinentes ao tratamento desta doença. Os modelos computacionais se basearam no modelo teórico de Evolução Somática e Invasão Mediada por Acidez, proposto por Gatenby e Gillies, e foi implementado em uma ferramenta desenvolvida pelo autor deste trabalho no âmbito deste projeto, o Tissue Simulator (TSim, www.i-genics.com). O modelo teórico de invasão mediada por acidez propõe que células tumorais possuem maior resistência a acidez, assim como produzem quantidade de ácido lático, originado da glicólise anaeróbica, suficiente para acidificar o meio extracelular, causando assim morte do tecido saudável por apoptose induzida por acidez, e facilitando a invasão do tecido saudável pelo tumor. Estudos experimentais, na literatura, mostraram que a administração de bicarbonato de sódio na água em ratos portadores de tumores reduz o número de metástases, o que seria uma indicação de que a hipótese sobre a importância da acidez na invasividade tumoral é válida. Neste estudo, criou-se um primeiro modelo computacional para testar se o aumento da concentração de bicarbonato no sangue poderia influenciar no gradiente de acidez entre o tumor (micrometástases) e o tecido saudável, e também identificaram-se as características físico-químicas de um tampão ideal a ser usado com esse propósito. O modelo teórico de Evolução Somática, adotado neste projeto, propõe que para que um tumor epitelial se torne invasivo, é necessário que suas células adquiram três fenótipos: hiperplasia, hiperglicólise e resistência a acidez. O segundo modelo criado neste trabalho consistiu na identificação de quais seriam os valores mínimos de hiperglicólise e resistência à acidez para o aparecimento da característica de invasividade em um tumor em desenvolvimento dentro de um duto epitelial (DCIS). Uma vez identificados os fenótipos mínimos para a invasão tumoral de um DCIS, restaria saber quais as mutações em enzimas ou transportadores específicos dessa via metabólica para que o dito fenótipo seja atingido. A título de exemplo de um estudo para responder perguntas desse tipo, fez-se uma análise comparativa da robustez do fluxo glicolítico em duas células distintas: uma levedura (S. Cerevisiae) e uma célula humana especializada (célula beta pancreática), cujas enzimas principais são reguladas por estratégias distintas. Este estudo foi implementado em uma ferramenta computacional disponível na literatura (Jarnac e Matlab) e resultou na publicação de um artigo. No todo, os resultados desta tese mostram que, com o uso de ferramentas computacionais e dados quantitativos da literatura, é possível criar modelos teóricoquantitativos que podem ser usados para validar teorias sobre fenômenos biológicos assim como extrapolar novas hipóteses e testá-las, integrando-se assim a modelagem computacional no processo de pesquisa científica Abstract: In this work, we created a piece of software and computer models for studying carcinogenesis, in order to answer biological questions related to the treatment of this disease. The computer models were inspired in the theory of Somatic Evolution and Acid Mediated Tumor Invasion, proposed by Gatenby and Gillies, and were implemented in a tool developed by the author under the scope of this thesis, Tissue Simulator (TSim, www.i-genics.com). The theory of Acid Mediated Tumor Invasion proposes that cancer cells are more resistant to toxicity of an acidic environment that they help create by producing excess of lactic acid through anaerobic glycolysis. Acidification of the extra-cellular environment causes death of healthy tissue through acid-induced apoptosis and ultimately facilitates tumor invasion. Experimental studies, from literature, showed that administration of sodium bicarbonate in water to mice bearing tumors reduced the number of metastases, thus supporting the importance of acidity in tumor invasion. In this study a computer model was built to test if an increase in concentration of bicarbonate in blood serum could alter the pH gradient between the tumor (micrometastases) and halthy tissue, as well as to identify the chemical properties of and ideal buffer with this purpose. The theory of Somatic Evolution, proposes that epithelial tumor cells are submitted to environmental barriers and are selected for three main phenotypes: hyperplasia, hyperglycolysis and acid resistance. A second computer model was created in order to identify the minimum values of these phenotypes that allowed a DCIS to change into an invasive tumor. Once the minimum phenotypic values identified, one can study how mutations on specific enzymes can alter the flux of a metabolic pathway, such as glycolysis, to produce the altered phenotype. As an example of this, we performed a comparative study of robustness of glycolytic flux in two different cells: yeast (S. cerevisiae) and pancreatic human beta-cell, whose enzymatic regulatory strategies differ. This computer model was implemented on Matlab and Jarnac. Overall, our results show that the use of computational tools and quantitative data may be used to create theoretical-quantitative models that help adressing theories about biological systems, as well as to extrapolate and tes new hypothesis, integrating the approach of computational modeling in the scientific research process Doutorado Genética Animal e Evolução Doutor em Genética e Biologia Molecular

CNPq - Conselho Nacional de Desenvolvimento Científico e Tecnológico A demanda de água nos setores agrícolas, industriais e para abastecimento urbano tem mostrado a importância do planejamento e gestão dos recursos hídricos para se atender aos usos múltiplos da água de forma integrada e otimizada. A utilização de ferramentas computacionais permite que a gestão dos recursos hídricos em escala de bacia hidrográfica seja realizada de modo eficaz e integrada, pois possibilita a modelagem conjunta da qualidade e quantidade de água em escala diária e/ou mensal. Este trabalho tem como objetivo simular a interferência do uso e ocupação do solo na qualidade de água em uma bacia hidrográfica com disponibilidade hídrica crítica. Especificamente, foi estudada a bacia do Ribeirão do Salitre (MG), na qual a vazão máxima superficial outorgada ultrapassa o máximo permitido pela legislação vigente que é de 50% da Q7,10, e aloca na cabeceira do principal tributário, a cava de uma mina de fosfato. O balanço hídrico e posterior modelagem de qualidade da água superficial foram realizados por meio da ferramenta computacional QUALI-TOOL. A calibração do modelo de qualidade da água foi realizada em um trecho de aproximadamente 8 km no Ribeirão do Salitre, onde foram monitoradas a quantidade e qualidade da água em cinco pontos, sendo três no Ribeirão do Salitre e outros dois pontos nos dois principais tributários. O monitoramento mensal foi realizado no período de estiagem (agosto e setembro de 2017) e no período chuvoso (novembro e dezembro de 2017). Após a calibração do modelo de qualidade da água, foram simulados cenários de interfência de uso e ocupação do solo na bacia sobre a qualidade de água no Ribeirão Salitre, em um trecho de aproximadamente 38 km até o seu exutório no rio Quebra Anzol. A estimativa da carga do afluente ao curso de água para os seis cenários simulados foi obtida por meio da ferramenta computacional MQUAL. Os cenários 1, 2 e 3 simularam a influência do avanço gradual da atividade de mineração, mantendo as proporções das áreas de agricultura e pecuária aos valores atuais. Os cenários 4, 5 e 6 simularam a influência do avanço da agricultura e pecuária para uma área de exploração mineral máxima outorgada. Baseado na Resolução CONAMA 357:2005, para rio de classe 2, a concentração do parâmetro nitrato ficou abaixo do máximo permitido em todos os cenários, com valor máximo de 0,488 mg/L. O parâmetro nitrogênio amoniacal apresentou concentração acima do máximo permitido GUIMARAES, T. M. H. Em todos os cenários, os parâmetros DBO, fósforo total e Escherichia coli mantiveram-se acima do máximo permitido pela resolução. No cenário 6, o qual é o mais crítico entre os analisados, as concentrações de DBO, fósforo total, E. Coli apresentaram 11,95 mg/L, 0,55 mg/L, 1,46×1011 NMP/100mL, respectivamente. De uma forma geral, o estudo retrata a importância da simulação de cenários de uso e ocupação do solo para o planejamento e gestão de recursos hídricos em escala de bacia hidrográfica na preservação da qualidade da água superficial. Water demand in agricultural, industrial and urban supply sectors has shown the importance of planning and managing water resources to meet the multiple uses of water in an integrated and optimized way. The use of computational tools allows the management of water resources in a watershed scale to be carried out in an efficient and integrated manner, since it allows the joint modeling of the quality and quantity of water on a daily and / or monthly scale. This master's work aims to evaluate the interference of soil use and occupation in water quality in a watershed with critical water availability. It was studied, specifically, the Ribeirão do Salitre watershed (MG), in which the maximum surface flow granted exceeds the maximum allowed by the current legislation and allocates the pit of a phosphate mine at the head of the main tributary. The water balance and subsequent surface water quality modeling were performed using the computational tool named QUALI-TOOL. The calibration of the water quality model was carried out in a stretch of approximately 8 km in Ribeirão do Salitre, where water quantity and quality were monitored in five points, being three in Ribeirão do Salitre and two in the two main tributaries. The monthly monitoring was accomplished during the dry season (August and September of 2017) and during the rainy season (November and December of 2017). After the water calibration quality model, there were analyzed interference scenarios of land use and occupation in the watershed on the water quality in the Ribeirão Salitre, in a stretch of approximately 38 km up to its drain in the river Quebra Anzol. The estimation of the pollutant load affluent to the watercourse for the six scenarios of land use and occupation was obtained through the computational tool MQUAL. The 1, 2 and 3 scenarios simulated the gradual advance of the mining activity influence, maintaining the proportions of the agriculture and livestock areas to the current values. The 4, 5 and 6 scenarios simulated the influence of the advance of agriculture and livestock to an area of maximum mineral exploitation granted. Based on CONAMA Resolution 357: 2005, for class 2 river, the concentration of the nitrate parameter lied below the maximum allowed in all scenarios, with a maximum value of 0,488 mg / L. The parameter ammoniacal nitrogen presented concentration above the maximum allowed by the resolution only in scenario 6, with a value of 4.33 mg / L, where it was considered 80% of GUIMARAES, T. M. In all scenarios, the parameters BOD, total phosphorus and Escherichia Coli remained above the maximum allowed by the resolution. In the scenario 6, which is the most critical among all of the analyzed, concentrations of BOD, total phosphorus, E. coli presented 11.95 mg / L, 0.55 mg / L, 1.46 × 1011 NMP / 100 mL, respectively.
