The change in the phase, from quiescence to surge, may perturb the glacier’s dynamical behavior. To understand these changes through geospatial technique, the fastest moving tidewater Monacobreen Glacier, Svalbard, was studied for the year 2016–2019. It was elucidated that the surge had initiated during 2017–2018 before it the glacier was in quiescence since 2001. Initially, the glacier radar zones, namely percolation refreeze, lower percolation, and clean ice, were identified using the multi-temporal SAR data. These zones were utilized to delineate the equilibrium line altitude, and it was found that it is continuously moving down during surging, unlike the quiescence phase. The accumulation area ratio was always more than 0.67 throughout the analysis. The seasonal change in glacier surface velocity for both the phases was estimated, adapting the most appropriate Offset Tracking approach using the SAR data. The mean velocity over the main trunk was found to vary from 0.5 to 4 m/day. Thereafter, Glen's flow law equation was used to estimate the ice-thickness and found that the glacier has an average thickness range of 216–326 m in quiescence and 136–244 m during the surging. The analysis depicted that the basal shear stresses are increasing with surging, and the viscosity is decreasing. It can be said that the transition of the glacier from quiescent to surging phase has entirely changed its dynamic behavior and characteristics. Further, in the absence of field observations, the geospatial technique may provide reasonable estimates of the glacier’s physical and dynamical parameters.

The study of hyperbolic waves involves various notions which help characterise how these structures evolve. One important facet is the notion of genuine nonlinearity, namely the ability for shocks and rarefactions to form instead of contact discontinuities. In the context of the Whitham modulation equations, this paper demonstrate that a loss of genuine nonlinearity leads to the appearance of a dispersive set of dynamics in the form of the modified Korteweg de-Vries equation governing the evolution of the waves instead. Its form is universal in the sense that its coefficients can be written entirely using linear properties of the underlying waves such as the conservation laws and linear dispersion relation. This insight is applied to two systems of physical interest, one an optical model and the other a stratified hydrodynamics experiment, to demonstrate how it can be used to provide insight into how waves in these systems evolve when genuine nonlinearity is lost.

The phase of low-frequency, rhythmic cortical activity is essential for organizing brain processes because it provides a recurrent temporal frame for information coding. However, the low-frequency cortical phase exhibits great flexibility in response to external influences. Given that brain rhythms have been found to track respiratory inputs, we hypothesized that slow breathing, commonly associated with mental regulation, could reorganize the relationship between these two rhythmic systems through the adjustment of the cortical phase to such a slow train of inputs. Based on simultaneous magnetoencephalography and respiratory measurements, we report that while participants performed paced breathing, slow relative to normal breathing modulated cortical phase activity in the alpha range across widespread brain areas. Such modulation effects were specifically locked to the middle of the inspiration stage and exhibited a well-structured pattern. At the single-subject level, the phase angles underlying the effects became more likely to be diametrically opposed across breaths, indicating unique and consistent phase adjustment to slow inspiratory inputs. Neither cardiac fluctuations nor breathing-unrelated task effects could account for the findings. We suggest that slow-paced inspiration could organize the cortical phase in a regularized phase pattern, revealing a rhythmic but dynamic neural network integrated with different neurophysiological systems through volitional control. NEW & NOTEWORTHY Breathing is more complicated than a simple gas exchange, as it is integrated with numerous cognitive and emotional functions. Controlled slow breathing has often been used to regulate mental processes. This magnetoencephalography study demonstrates that slow-paced relative to normal-paced inspiration could organize the timing of alpha rhythmic activities across breathing cycles in a structured manner over widespread brain areas. Our results reveal how a volitionally controlled change in respiratory behavior could systematically modulate cortical activity.

We experimentally investigate the stochastic phase dynamics of planar Josephson junctions (JJs) and superconducting quantum interference devices (SQUIDs) defined in epitaxial InAs/Al heterostructures, and characterized by a large ratio of Josephson energy to charging energy. We observe a crossover from a regime of macroscopic quantum tunneling to one of phase diffusion as a function of temperature, where the transition temperature T∗ is gate-tunable. The switching probability distributions are shown to be consistent with a small shunt capacitance and moderate damping, resulting in a switching current which is a small fraction of the critical current. Phase locking between two JJs leads to a difference in switching current between that of a JJ measured in isolation and that of the same JJ measured in an asymmetric SQUID loop. Intrinsic optical signal (IOS) imaging promises a noninvasive method for objective assessment of retinal function. This study demonstrates concurrent optical coherence tomography (OCT) of amplitude-IOS and phase-IOS changes in human photoreceptors. A new procedure for differential-phase-mapping (DPM) is validated to enable depth-resolved phase-IOS imaging. Dynamic OCT revealed rapid amplitude-IOS and phase-IOS changes, which occur almost right away after the stimulus onset. These IOS changes were predominantly observed within the photoreceptor outer segment (OS), particularly two boundaries connecting to the inner segment and retinal pigment epithelium. The comparative analysis supports that both amplitude-IOS and phase-IOS attribute to transient OS morphological change associated with phototransduction activation in retinal photoreceptors. A simulation modeling is proposed to discuss the relationship between the photoreceptor OS length and phase-IOS changes.

We propose a novel method to reconstruct phase dynamics equations from responses in macroscopic variables to weak inputs. Developing linear and nonlinear response theories in coupled phase-oscillators, we derive formulae which connect the responses with the system parameters including the time delay in interactions. We examine our method by applying it to two phase models, one of which describes a mean-field network of the Hodgkin--Huxley type neurons with a nonzero time delay. Although Mn-Ga alloys are discussed as novel permanent magnetic materials, there are several drawbacks, including the high price of Ga and the yet too small saturation magnetization to name a few. We used several guidelines to motivate the replacement of Ga by Sn to tackle these issues and explored the phase formation, structural and magnetic properties of a Mn 2.6 Ga 1− x Sn x alloy series. The structure of Sn-rich samples is dominated by the corresponding hexagonal and orthorhombic phases, while the structure of Ga-rich samples shows additional contributions from the tetragonal DO 22 structure. However, formation of the tetragonal phase happens only upon an appropriate annealing procedure. In contrast to the discussion in the literature, our experiments do not hint on the tetragonal DO 22 structure being metastable, but rather indicate the DO 22 structure being an equilibrium phase. In general, the experimentally found phase fractions impact on the magnetic properties and hard magnetic properties are downgraded very rapidly even if only a small amount of Ga is substituted by Sn. This indicates that the DO 22 phase found only in the Ga-rich samples is indeed the one which is most relevant for realization of high magnetic anisotropy.

The CALPHAD system of fundamental phase-level databases, now known as the Materials Genome, has enabled a mature technology of computational materials design and qualification that has already met the acceleration goals of the national Materials Genome Initiative. As first commercialized by QuesTek Innovations, the methodology combines efficient genomic-level parametric design of new material composition and process specifications with multidisciplinary simulation-based forecasting of manufacturing variation, integrating efficient uncertainty management. Recent projects demonstrated under the multi-institutional CHiMaD Design Center notably include novel alloys designed specifically for the new technology of additive manufacturing. With the proven success of the CALPHAD-based Materials Genome technology, current university research emphasizes new methodologies for affordable accelerated expansion of more accurate CALPHAD databases. Rapid adoption of these new capabilities by US apex corporations has compressed the materials design and development cycle to under 2 years, enabling a new "materials concurrency" integrated into a new level of concurrent engineering supporting an unprecedented level of manufacturing innovation.

Methanol is one of the most abundant interstellar Complex Organic Molecules (iCOMs) and represents a major building block for the synthesis of increasingly complex oxygen-containing molecules. The reaction between protonated methanol and its neutral counterpart, giving protonated dimethyl ether, (CH3)2OH+, along with the ejection of a water molecule, has been proposed as a key reaction in the synthesis of dimethyl ether in space. Here, gas phase vibrational spectra of the (CH3)2OH+ reaction product and the [C2H9O2]+ intermediate complex(es), formed under different pressure and temperature conditions, are presented. The widely tunable free electron laser for infrared experiments, FELIX, was employed to record these vibrational fingerprint spectra using different types of infrared action spectroscopy in the 600-1700 cm−1 frequency range, complemented with measurements using an OPO/OPA system to cover the O−H stretching region 3400−3700cm−1. The formation of protonated dimethyl ether as a product of the reaction is spectroscopically confirmed, providing the first gas-phase vibrational spectrum of this potentially relevant astrochemical ion.

Objective:We assessed the delay times in the interaction between the autonomic regulatory loop of Heart Rate Variability (HRV) and autonomic regulatory loop of photoplethysmographic waveform variability (PPGV), showing low-frequency oscillations.Material and Methods:In eight healthy subjects aged 25–30 years (3 male, 5 female), we studied at rest (in a supine position) the simultaneously recorded two-hour signals of RR intervals (RRIs) chain and finger photoplethysmogram (PPG). To extract the low-frequency components of RRIs and PPG signal, associated with the low-frequency oscillations in HRV and PPGV with a frequency of about 0.1 Hz, we filtered RRIs and PPG with a bandpass 0.05-0.15 Hz filter. We used a method for the detection of coupling between oscillatory systems, based on the construction of predictive models of instantaneous phase dynamics, for the estimation of delay times in the interaction between the studied regulatory loops.Results:Averaged value of delay time in coupling from the regulatory loop of HRV to the loop of PPGV was 0.9±0.4 seconds (mean ± standard error of the means) and averaged value of delay time in coupling from PPGV to HRV was 4.1±1.1 seconds.Conclusion:Analysis of two-hour experimental time series of healthy subjects revealed the presence of delay times in the interaction between regulatory loops of HRV and PPGV. Estimated delay time in coupling regulatory loops from HRV to PPGV was about one second or even less, while the delay time in coupling from PPGV to HRV was about several seconds. The difference in delay times is explained by the fact that PPGV to HRV response is mediated through the autonomic nervous system (baroreflex), while the HRV to PPGV response is mediated mechanically via cardiac output.

Raw video files associated with the paper described as follows: The cellular cytoskeleton relies on diverse populations of motors, filaments, and binding proteins acting in concert to enable non-equilibrium processes ranging from mitosis to chemotaxis. The cytoskeleton’s versatile reconfigurability, programmed by interactions between its constituents, make it a foundational active matter platform. However, current active matter endeavors are limited largely to single force-generating components acting on a single substrate–far from the composite cytoskeleton in cells. Here, we engineer actin-microtubule composites, driven by kinesin and myosin motors and tuned by crosslinkers, to ballistically restructure and flow with speeds that span three orders of magnitude depending on the composite formulation and time relative to the onset of motor activity. Differential dynamic microscopy analyses reveal that kinesin and myosin compete to delay the onset of acceleration and suppress discrete restructuring events, while passive crosslinking of either actin or microtubules has an opposite effect. Our minimal advection-diffusion model and spatial correlation analyses correlate these dynamics to structure, with motor antagonism suppressing reconfiguration and de-mixing, while crosslinking enhances clustering. Despite the rich formulation space and emergent formulation-dependent structures, the non-equilibrium dynamics across all composites and timescales can be organized into three classes–slow isotropic reorientation, fast directional flow, and multimode restructuring. Moreover, our mathematical model demonstrates that diverse structural motifs can arise simply from the interplay between motor-driven advection and frictional drag. These general features of our platform facilitate applicability to other active matter systems, and shed light on diverse ways that cytoskeletal components can cooperate or compete to enable wide-ranging cellular processes.

Bipedal walking is the most prevalent form of human locomotion — versatile, robust, and efficient. However, it is a form of motion few other animals share, and plantigrade bipedalism is fairly unique to our species. Plantigrade feet play an important role in shaping the fundamental gait dynamics, and understanding their role unlocks a huge potential for biomechanical insights for locomotion research, gait rehabilitation, and humanoid robotics. Still, a comprehensive functional model of the foot, which ties the fundamental dynamics of walking to the interaction of foot and ground, does not yet exist due to the inherent mechanical complexity. In this paper, we present a set of assumptions in detail to simplify the development of a mathematical description of the foot’s motion during stance phase in human walking. These assumptions are validated using experimental data. We can show that the complex motion of the foot can be ultimately reduced to a simple rotation, which allows the formulation of a single degree of freedom equation of motion that ties proximal dynamics and constraints into a planar foot model of dynamic interactions.

A transient metal Vanadium dioxide is known to have a coupled structural and electronic transition that can be accessed through light, thermal, or electrical excitation. Ultrafast optical studies of this insulator-to-metal transition indicate that it is mediated by the formation of a transient metallic phase that retains the structure of the original insulating phase. Sood et al. show that a similar sequence occurs when the material is electrically excited with a series of voltage pulses. Using ultrafast electron diffraction, the researchers monitored the structure of a vanadium dioxide sample after excitation and found evidence of a metastable metallic phase that appears during the transition. Under consideration is the system of partial differential equations describing the dynamics of a two-phase medium. Exact partially invariant solutions of rank 1 and defect 1 of this system are obtained with respect to some four-dimensional subalgebras. The phenomenon of collapse (an instantaneous source) in a two-phase medium is described.

The Josephson equations predict remarkable effects concerning the phase state of a superconducting junction with an oscillating current induced by a static voltage. Whether the paradigm can be twisted by yielding an oscillating voltage without making use of harmonic drives is a fundamentally relevant problem yet not fully settled. Here, we demonstrate that a dynamical regime with an oscillating phase evolution is a general hallmark of driven Josephson systems exhibiting sign competition in the Josephson couplings. We show that in frustrated Josephson systems an oscillating phase dynamics gets switched on by driving the changeover among different ground states, which can be induced by varying the parameters that set the phase state. Remarkably, the character of the transitions in the Josephson phase space allows different types of dynamics, with few or several harmonics. This result sets out a characteristic mark of any superconducting system with frustrated Josephson couplings and can be exploited to disentangle the complexity of the underlying phases., 11 pages, 7 figures

Noise can induce coherent oscillations in excitable systems without periodic orbits. Here, we establish a method to derive a hybrid system approximating the noise-induced coherent oscillations in excitable systems and further perform phase reduction of the hybrid system to derive an effective, dimensionality-reduced phase equation. We apply the reduced phase model to a periodically forced excitable system and two-coupled excitable systems, both undergoing noise-induced oscillations. The reduced phase model can quantitatively predict the entrainment of a single system to the periodic force and the mutual synchronization of two coupled systems, including the phase slipping behavior due to noise, as verified by Monte Carlo simulations. The derived phase model gives a simple and efficient description of noise-induced oscillations and can be applied to the analysis of more general cases.

Aneurysmal subarachnoid haemorrhage (SAH) is a devastating subset of stroke. One of the major determinates of morbidity is the development of delayed cerebral ischemia (DCI). Disruption of the nitric oxide (NO) pathway and consequently the control of cerebral blood flow (CBF), known as cerebral autoregulation, is believed to play a role in its pathophysiology. Through the pharmacological manipulation of in vivo NO levels using an exogenous NO donor we sought to explore this relationship.Phase synchronisation index (PSI), an expression of the interdependence between CBF and arterial blood pressure (ABP) and thus cerebral autoregulation, was calculated before and during sodium nitrite administration in 10 high-grade SAH patients acutely postrupture. In patients that did not develop DCI, there was a significant increase in PSI around 0.1 Hz during the administration of sodium nitrite (33%; p-value 0.006). In patients that developed DCI, PSI did not change significantly.Synchronisation between ABP and CBF at 0.1 Hz has been proposed as a mechanism by which organ perfusion is maintained, during periods of physiological stress. These findings suggest that functional NO depletion plays a role in impaired cerebral autoregulation following SAH, but the development of DCI may have a distinct pathophysiological aetiology.

Purpose The ecological environment of the Loess Plateau, China, is extremely fragile under the context of global warming. Over the past two decades, the vegetation of the Loess Plateau has undergone great changes. This paper aims to clarify the response mechanisms of vegetation to climate change, to provide support for the restoration and environmental treatment of vegetation on the Loess Plateau. Design/methodology/approach The Savitsky–Golay (S-G) filtering algorithm was used to reconstruct time series of moderate resolution imaging spectroradiometer (MODIS) 13A2 data. Combined with trend analysis and partial correlation analysis, the influence of climate change on the phenology and enhanced vegetation index (EVI) during the growing season was described. Findings The S-G filtering algorithm is suitable for EVI reconstruction of the Loess Plateau. The date of start of growing season was found to gradually later along the Southeast–Northwest direction, whereas the date of the end of the growing season showed the opposite pattern and the length of the growing season gradually shortened. Vegetation EVI values decreased gradually from Southeast to Northwest. Vegetation changed significantly and showed clear differentiation according to different topographic factors. Vegetation correlated positively with precipitation from April to July and with temperature from August to November. Originality/value This study provides technical support for ecological environmental assessment, restoration of regional vegetation coverage and environmental governance of the Loess Plateau over the past two decades. It also provides theoretical support for the prediction model of vegetation phenology changes based on remote sensing data.

First order phase reduced model is a good approximation of the dynamics of forced nonlinear oscillators near its limit cycle. The phase evolution is determined by the unforced frequency, the forcing term, and the phase response curve (PRC). Such models arise in biological oscillations such as in circadian rhythm, neural signaling, heart beat, etc. This technical note focuses on the phase regulation of the circadian rhythm using light intensity as the input. Though the model is simple, the circle topology of the state space needs to be carefully addressed. The most common entrainment method is to use a periodic input, such as in our daily light-dark cycle. We obtain the complete stable entrainment condition based on the entraiment input and the PRC. Motivated by the jet-lag problem, we also consider the minimum time entrainment control to achieve a specified phase shift. Application of the Pontryagin Minimum Principle leads to an efficient solution strategy for the optimal control, without solving the two-point boundary value problem. The optimal control may be further represented as a feedback control law based on the current and desired phases. Our analysis allows the answer to questions such as: When traveling from New York to Paris, is it faster to use light to shift the phase forward by 6 hours or delay the phase by 18 hours? The answer is somewhat counter-intuitive—delaying by 18 hours requires less time. The general answer depends on the light intensity level and the shape of the PRC. PRCs for human and Drosophila from the literature are used to illustrate the results.

Significance The three spectral types of cone photoreceptors underlie color perception and are largely responsible for inherited and acquired color vision anomalies. In vivo mapping of the trichromatic cone mosaic by imaging provides the most direct and quantitative means to assess the role of photoreceptors in color vision, but remains challenging because cone reflections only weakly differentiate cone types. Here, we show a noninvasive light microscopy modality that reveals the cell’s spectral type, using the optical phase change that arises within the cell when stimulated with light. Our procedure is orders of magnitude faster and more accurate than prior approaches and makes in vivo cone classification promising for a much wider range of color vision applications., Human color vision is achieved by mixing neural signals from cone photoreceptors sensitive to different wavelengths of light. The spatial arrangement and proportion of these spectral types in the retina set fundamental limits on color perception, and abnormal or missing types are responsible for color vision loss. Imaging provides the most direct and quantitative means to study these photoreceptor properties at the cellular scale in the living human retina, but remains challenging. Current methods rely on retinal densitometry to distinguish cone types, a prohibitively slow process. Here, we show that photostimulation-induced optical phase changes occur in cone cells and carry substantial information about spectral type, enabling cones to be differentiated with unprecedented accuracy and efficiency. Moreover, these phase dynamics arise from physiological activity occurring on dramatically different timescales (from milliseconds to seconds) inside the cone outer segment, thus exposing the phototransduction cascade and subsequent downstream effects. We captured these dynamics in cones of subjects with normal color vision and a deuteranope, and at different macular locations by: (i) marrying adaptive optics to phase-sensitive optical coherence tomography to avoid optical blurring of the eye, (ii) acquiring images at high speed that samples phase dynamics at up to 3 KHz, and (iii) localizing phase changes to the cone outer segment, where photoactivation occurs. Our method should have broad appeal for color vision applications in which the underlying neural processing of photoreceptors is sought and for investigations of retinal diseases that affect cone function.

In this work, a Lattice-Boltzmann-Method (LBM) model for simulating hysteresis in a proton exchange membrane (PEMFC) electrode is presented. One of the main challenges hindering study of the cathode catalyst layer (CCL) in PEMFCs is the lack of understanding of two-phase transport and how it affects electrochemical performance. Researchers have typically used high level approximations that oversimplify the microstructure of the CCL—these are known as macrohomogenous models. However, as the field has progressed, the flaws in these idealizations are being revealed, especially in areas of improving our understanding of flooding as well as catalyst layer hysteresis. Previously, the microstructure details needed to build an accurate mesoscale model have eluded researchers; however, with advances in tomography and focused-ion-beam scanning-electron-microscopy (FIB-SEM), creating these representations has become possible. Using LBM with these representations, the difficult problem of catalyst layer capillary hysteresis can be examined. In two-phase capillary hysteresis, both the equilibrium saturation position as well as absolute value depends on the wetting history. Based on the models, it is ascertained that at lower capillary numbers, the liquid begins to undergo capillary fingering – only above a capillary pressure of 5 MPa, a regime change into stable displacement is observed. As capillary fingering does not lead to uniform removal of liquid, the prediction is that because high capillary pressures are needed to change to the regime of stable displacement, wicking will not be an effective means of water removal. Here, we engineer actin-microtubule composites, driven by kinesin and myosin motors and tuned by crosslinkers, that restructure into diverse morphologies from interpenetrating filamentous networks to de-mixed amorphous clusters. Our Fourier analyses reveal that kinesin and myosin compete to delay kinesin-driven restructuring and suppress de-mixing and flow, while crosslinking accelerates reorganization and promotes actin-microtubule correlations. The phase space of non-equilibrium dynamics falls into three broad classes– slow reconfiguration, fast advective flow, and multi-mode ballistic dynamics – with structure-dynamics relations described by the relative contributions of elastic and dissipative responses to motor-generated forces.

The third-order response lies at the heart of simulating and interpreting nonlinear spectroscopies ranging from two-dimensional infrared (2D-IR) to 2D electronic (2D-ES), and 2D sum frequency generation (2D-SFG). The extra time and frequency dimensions in these spectroscopic techniques provide access to rich information on the electronic and vibrational states present, the coupling between them, and the resulting rates at which they exchange energy that are obscured in linear spectroscopy, particularly for condensed phase systems that usually contain many overlapping features. While the exact quantum expression for the third-order response is well established, it is incompatible with the methods that are practical for calculating the atomistic dynamics of large condensed phase systems. These methods, which include both classical mechanics and quantum dynamics methods that retain quantum statistical properties while obeying the symmetries of classical dynamics, such as LSC-IVR, centroid molecular dynamics, and Ring Polymer Molecular Dynamics (RPMD), naturally provide short-time approximations to the multi-time symmetrized Kubo transformed correlation function. Here, we show how the third-order response can be formulated in terms of equilibrium symmetrized Kubo transformed correlation functions. We demonstrate the utility and accuracy of our approach by showing how it can be used to obtain the third-order response of a series of model systems using both classical dynamics and RPMD. In particular, we show that this approach captures features such as anharmonically induced vertical splittings and peak shifts while providing a physically transparent framework for understanding multidimensional spectroscopies.

Cycle slips strongly impact the performance of phase tracking algorithm leading, in the worst case, to a permanent loss of lock of the signal. In this paper, we propose a new nonlinear phase estimator to obtain more robust tracks. The latter stems from a Variational Bayes (VB) approximation used within the optimal Bayesian filtering formulation in case of high-order phase dynamics. A comparison with a more conventional technique, namely a Kalman filter based PLL (Phase Lock Loop), is performed in terms of mean square error of the phase estimate and mean time to first slip. Results show that the proposed method outperforms the conventional linear filter with respect to both metrics, especially at low signal-to-noise ratio.

Background Growth differentiation factor 15 (GDF-15) in ST-elevation myocardial infarction (STEMI) is prognostic in first-generation radioimmunoassays. We examined GDF-15 temporal dynamics in STEMI and its predictive value using a first fully automated GDF-15 electrochemiluminescence assay. Methods In this prospective study, circulating GDF-15 concentration was measured at admission (0 h), 12 h and 24 h in 1026 consecutive STEMI patients treated between February 2011 and May 2016 with primary percutaneous coronary intervention. GDF-15 dynamics (0 h, 12 h, 24 h) and predictive value (30 days and 3 years) were examined. Results Median GDF-15 concentration was 1443 pg/mL at 0 h, 1731 pg/mL at 12 h and 1510 pg/mL at 24 h (p Conclusions GDF-15 peaked at 12 h and remained elevated at 24 h in STEMI. GDF-15 measurement during the first 24 h in STEMI is valuable for predicting especially short- but also long-term outcomes, and may be a useful addition to risk stratification.

We formulate a theory for the collective phase description of globally coupled noisy limit-cycle oscillators exhibiting macroscopic rhythms. Collective phase equations describing such macroscopic rhythms are derived by means of a two-step phase reduction. The collective phase sensitivity and collective phase coupling functions, which quantitatively characterize the macroscopic rhythms, are illustrated using three representative models of limit-cycle oscillators. As an important result of the theory, we demonstrate noise-induced anti-phase synchronization between macroscopic rhythms by direct numerical simulations of the three models., Comment: 19 pages, 11 figures

We present a brief discussion of the phase-coherent dynamics of discrete breathers (intrinsic localized modes) in a system of two weakly coupled nonlinear chains and its comparison with periodic tunneling of quantum particles in a double-well potential and with macroscopic quantum tunneling of two weakly linked Bose–Einstein condensates. We consider the dynamics of relative phase of classically-tunneling discrete breathers in two weakly coupled nonlinear chains and show that the dynamics of the relative phase in the π/2 tunneling mode coincides with the experimentally observed dynamics of the relative phase of quantum particles, periodically tunneling in a double-well potential, both for noninteracting and strongly repulsively interacting particles. The observed coincidence demonstrates the correspondence between the dynamics of classical localized excitations in two weakly coupled nonlinear chains and tunneling dynamics of quantum object in the double-well potential. We show that in both π/2 and winding tunneling modes the relative phase experiences periodic jumps by π in the instants of complete depopulation of one of the weakly coupled chains or potential wells. The connection of the observed phase dynamics with the non-quantum uncertainty principle is discussed.

We consider networks of coupled phase oscillators of different complexity: Kuramoto–Daido-type networks, generalized Winfree networks, and hypernetworks with triple interactions. For these setups an inverse problem of reconstruction of the network connections and of the coupling function from the observations of the phase dynamics is addressed. We show how a reconstruction based on the minimization of the squared error can be implemented in all these cases. Examples include random networks with full disorder both in the connections and in the coupling functions, as well as networks where the coupling functions are taken from experimental data of electrochemical oscillators. The method can be directly applied to asynchronous dynamics of units, while in the case of synchrony, additional phase resettings are necessary for reconstruction.

We investigate the physics of an adiabatic transition from a BCS superconductor to a Fermi liquid for an exponentially slow decreasing pairing interaction. In particular, we show that the metal keeps memory of the parent BCS state so it is possible to reverse the dynamics and go back to the original state similarly to a spin/photon echo experiment. Moreover, we study the evolution of the order parameter phase phi in transforming the BCS superconductor to a conventional metal. Since the global phase is the conjugate variable of the density we explicitly show how to use the dynamics of phi together with gauge invariance to build up the non-interacting chemical potential away from particle-hole symmetry. We further analyze the role of phi in restoring the gauge invariant current response when the non-interacting Fermi liquid is approached starting from a BCS superconductor in the presence of an external vector field., Comment: 13 pages, 12 figures

It is well-established that Whitham's modulation equations approximate the dynamics of slowly varying periodic wave trains in dispersive systems. We are interested in its validity in dissipative systems with a conservation law. The prototype example for such a system is the generalized Ginzburg-Landau system that arises as a universal amplitude system for the description of a Turing-Hopf bifurcation in spatially extended pattern-forming systems with neutrally stable long modes. In this paper we prove rigorous error estimates between the approximation obtained through Whitham's modulation equations and true solutions to this Ginzburg-Landau system. Our proof relies on analytic smoothing, Cauchy-Kovalevskaya theory, energy estimates in Gevrey spaces, and a local decomposition in Fourier space, which separates center from stable modes and uncovers a (semi)derivative in front of the relevant nonlinear terms., Comment: 24 pages, 1 figure

Light is the primary signal that calibrates circadian neural circuits and thus coordinates daily physiological and behavioral rhythms with solar entrainment cues. Drosophila and mammalian circadian circuits consist of diverse populations of cellular oscillators that exhibit a wide range of dynamic light responses, periods, phases, and degrees of synchrony. How heterogeneous circadian circuits can generate robust physiological rhythms while remaining flexible enough to respond to synchronizing stimuli has long remained enigmatic. Cryptochrome is a short-wavelength photoreceptor that is endogenously expressed in approximately half of Drosophila circadian neurons. In a previous study, physiological light response was measured using real-time bioluminescence recordings in Drosophila whole-brain explants, which remain intrinsically light-sensitive. Here we apply analysis of real-time bioluminescence experimental data to show detailed dynamic ensemble representations of whole circadian circuit light entrainment at single neuron resolution. Organotypic whole-brain explants were either maintained in constant darkness (DD) for 6 days or exposed to a phase-advancing light pulse on the second day. We find that stronger circadian oscillators support robust overall circuit rhythmicity in DD, whereas weaker oscillators can be pushed toward transient desynchrony and damped amplitude to facilitate a new state of phase-shifted network synchrony. Additionally, we use mathematical modeling to examine how a network composed of distinct oscillator types can give rise to complex dynamic signatures in DD conditions and in response to simulated light pulses. Simulations suggest that complementary coupling mechanisms and a combination of strong and weak oscillators may enable a robust yet flexible circadian network that promotes both synchrony and entrainment. A more complete understanding of how the properties of oscillators and their signaling mechanisms facilitate their distinct roles in light entrainment may allow us to direct and augment the circadian system to speed recovery from jet lag, shift work, and seasonal affective disorder.

DNA replication is a highly regulated process that occurs in the context of chromatin structure and is sensitive to several histone post-translational modifications. In Saccharomyces cerevisiae, the histone methylase Set1 is responsible for the transcription-dependent deposition of H3K4 methylation (H3K4me) throughout the genome. Here we show that a combination of a hypomorphic replication mutation (orc5-1) with the absence of Set1 (set1Δ) compromises the progression through S phase, and this is associated with a large increase in DNA damage. The ensuing DNA damage checkpoint activation, in addition to that of the spindle assembly checkpoint, restricts the growth of orc5-1 set1Δ. Interestingly, orc5-1 set1Δ is sensitive to the lack of RNase H activity while a reduction of histone levels is able to counterbalance the loss of Set1. We propose that the recently described Set1-dependent mitigation of transcription-replication conflicts becomes critical for growth when the replication forks accelerate due to decreased origin firing in the orc5-1 background. Furthermore, we show that an increase of reactive oxygen species (ROS) levels, likely a consequence of the elevated DNA damage, is partly responsible for the lethality in orc5-1 set1Δ.Author summaryDNA replication, that ensures the duplication of the genetic material, starts at discrete sites, termed origins, before proceeding at replication forks whose progression is carefully controlled in order to avoid conflicts with the transcription of genes. In eukaryotes, DNA replication occurs in the context of chromatin, a structure in which DNA is wrapped around proteins, called histones, that are subjected to various chemical modifications. Among them, the methylation of the lysine 4 of histone H3 (H3K4) is carried out by Set1 in Saccharomyces cerevisiae, specifically at transcribed genes. We report that, when the replication fork accelerates in response to a reduction of active origins, the absence of Set1 leads to accumulation of DNA damage. Because H3K4 methylation was recently shown to slow down replication at transcribed genes, we propose that the Set1-dependent becomes crucial to limit the occurrence of conflicts between replication and transcription caused by replication fork acceleration. In agreement with this model, stabilization of transcription-dependent structures or reduction histone levels, to limit replication fork velocity, respectively exacerbates or moderates the effect of Set1 loss. Last, but not least, we show that the oxidative stress associated to DNA damage is partly responsible for cell lethality.

International audience; Protonated intermediates are postulated to be involved in the rate determining step of many sugar reactions. This paper presents a study of protonated sugar species, isolated in the gas phase, using a combination of infrared multiple photon dissociation (IRMPD) spectroscopy, classical ab initio molecular dynamics (AIMD) and quantum mechanical vibrational self-consistent field (VSCF) calculations. It provides a likely identification of the reactive intermediate oxocarbenium ion structure in a D-galactosyl system as well as the saccharide pyrolysis product anhydrogalactose (that suggests oxocarbenium ion stabilization), along with the spectrum of the protonated parent species: methyl D-galactopyranoside-H +. Its vibrational fingerprint indicates intramolecular proton sharing. Classical AIMD simulations for galactosyl oxocarbenium ions, conducted in the temperature range ~300-350 K (using B3LYP potentials on-the-fly) reveal efficient transitions on the picosecond timescale. Multiple conformers are likely to exist under the experimental conditions and along with static VSCF calculations, they have facilitated the identification of the individual structural motifs of the galactosyl oxocarbenium ion and protonated anhydrogalactose ion conformers that contribute to the observed experimental spectra. These results demonstrate the power of experimental IRMPD spectroscopy combined with dynamics simulations and with computational spectroscopy at the anharmonic level to unravel conformer structures of protonated saccharides, and to provide information on their lifetimes.

Neural oscillatory dynamics are a candidate mechanism to steer perception of time and temporal rate change. While oscillator models of time perception are strongly supported by behavioral evidence, a direct link to neural oscillations and oscillatory entrainment has not yet been provided. In addition, it has thus far remained unaddressed how context-induced illusory percepts of time are coded for in oscillator models of time perception. To investigate these questions, we used magnetoencephalography and examined the neural oscillatory dynamics that underpin pitch-induced illusory percepts of temporal rate change. Human participants listened to frequency-modulated sounds that varied over time in both modulation rate and pitch, and judged the direction of rate change (decrease vs increase). Our results demonstrate distinct neural mechanisms of rate perception: Modulation rate changes directly affected listeners' rate percept as well as the exact frequency of the neural oscillation. However, pitch-induced illusory rate changes were unrelated to the exact frequency of the neural responses. The rate change illusion was instead linked to changes in neural phase patterns, which allowed for single-trial decoding of percepts. That is, illusory underestimations or overestimations of perceived rate change were tightly coupled to increased intertrial phase coherence and changes in cerebro-acoustic phase lag. The results provide insight on how illusory percepts of time are coded for by neural oscillatory dynamics.

Polymer characterizations are often performed using mass spectrometry (MS). Aside from MS and different tandem MS (MS/MS) techniques, ion mobility–mass spectrometry (IM-MS) has been recently added to the inventory of characterization technique. However, only few studies have focused on the reproducibility and robustness of polymer IM-MS analyses. Here, we perform collisional and electron-mediated activation of polymer ions before measuring IM drift times, collision cross-sections (CCS), or reduced ion mobilities (K0). The resulting IM behavior of different activated product ions is then compared to non-activated native intact polymer ions. First, we analyzed collision induced unfolding (CIU) of precursor ions to test the robustness of polymer ion shapes. Then, we focused on fragmentation product ions to test for shape retentions from the precursor ions: cation ejection species (CES) and product ions with m/z and charge state values identical to native intact polymer ions. The CES species are formed using both collision induced dissociation (CID) and electron transfer dissociation (ETD, formally ETnoD) experiments. Only small drift time, CCS, or K0 deviations between the activated/formed ions are observed compared to the native intact polymer ions. The polymer ion shapes seem to depend solely on their mass and charge state. The experiments were performed on three synthetic homopolymers: poly(ethoxy phosphate) (PEtP), poly(2-n-propyl-2-oxazoline) (Pn-PrOx), and poly(ethylene oxide) (PEO). These results confirm the robustness of polymer ion CCSs for IM calibration, especially singly charged polymer ions. The results are also discussed in the context of polymer analyses, CCS predictions, and probing ion–drift gas interaction potentials.

Partial synchronous states appear between full synchrony and asynchrony and exhibit many interesting properties. Most frequently, these states are studied within the framework of phase approximation. The latter is used ubiquitously to analyze coupled oscillatory systems. Typically, the phase dynamics description is obtained in the weak coupling limit, i.e., in the first-order in the coupling strength. The extension beyond the first-order represents an unsolved problem and is an active area of research. In this paper, three partially synchronous states are investigated and presented in order of increasing complexity. First, the usage of the phase response curve for the description of macroscopic oscillators is analyzed. To achieve this, the response of the mean-field oscillations in a model of all-to-all coupled limit-cycle oscillators to pulse stimulation is measured. The next part treats a two-group Kuramoto model, where the interaction of one attractive and one repulsive group results in an interesting solitary state, situated between full synchrony and self-consistent partial synchrony. In the last part, the phase dynamics of a relatively simple system of three Stuart-Landau oscillators are extended beyond the weak coupling limit. The resulting model contains triplet terms in the high-order phase approximation, though the structural connections are only pairwise. In this study we develop a computational framework for the reconstruction of phase dynamics in spatio-temporally oscillating systems and use it to study the dynamics of the somitogenesis clock oscillator. Our understanding of the somitogenesis clock, a developmental oscillator found in the vertebrate embryo, has been revolutionised by the development of real time reporters of clock gene expression. However, the signals obtained from the real time reporters are typically noisy, nonstationary and spatiotemporally dynamic and there are open questions with regard to how post-processing can be used to both improve the insight gained from a given experiment and to constrain theoretical models. In this study we present a methodology, which is a variant of empirical mode decomposition, that reconstructs the phase dynamics of the somitogenesis clock. After validating the methodology using synthetic datasets, we define a set of metrics that use the reconstructed phase profiles to infer biologically meaningful quantities. We perform experiments that measure signal from a real time reporter of the somitogenesis clock and reconstruct the phase dynamics. Application of the defined metrics yields results that are consistent with previous experimental observations. Moreover, we extend previous work by developing a gradient descent method for defining unbiased kymographs and showing that boundary conditions are nonhomogeneous. By studying phase dynamics along phase gradient descent trajectories, we show that, consistent with a previous theoretical model, the oscillation frequency is inversely correlated with the phase gradient but that the coefficient is not constant in time. The proposed methodology provides a tool kit for that can be used in the analysis of future experiments and the quantitative observations can be used to guide the development of future mathematical models.

[EN] The microstructure of rubber-modified polystyrene after thermal ageing at 90 °C and multiple extrusion was analyzed by time-domain nuclear magnetic resonance (TD-NMR) in a non-destructive manner. The transverse magnetization decay behaviour observed in TD-NMR was related to the total rubber fraction and its cross-linking density. The data reveal different mechanisms of long-term rubber degradation in high-impact polystyrene (HIPS) during thermo-oxidation and multiple processing: Multiple processing causes a slight increase in the cross-linking density of the rubber phase, without appreciably altering the total amount of rubber fraction. Thermo-oxidation is accompanied by a significant overall decrease of the rubber fraction, an increase of the cross-linking density, and a pronounced increase of the non-crosslinked fraction (chain ends and fragmented segments). The NMR results correlate well with spectroscopic observations and moderately with macroscopic mechanical properties. © 2011 Elsevier Ltd. Based on a developed and experimentally tested model, self-oscillatory lasing regimes have been studied for a Class A four-frequency gas ring laser with linear coupling of elliptically polarized counter-propagating waves. In the self-oscillatory regime, switching of the intensities, polarization states, and phase differences of the counter-propagating waves is observed, and also a polarization-phase dynamics effect involving displacement of the intensity switching point (with respect to detuning), due to the phase shift as a result of an ellipticity different from zero.

The melting of an ultrathin lubricant film is studied at friction between atomically flat surfaces. We take into account fluctuations of lubricant temperature, which are defined by the Ornstein-Uhlenbeck process. Phase diagrams and portraits are calculated for second- and first-order transitions (the melting of an amorphous and that of a crystalline lubricants, respectively). It is shown that, in the former case, a stick-slip friction domain, separating the regions of dry and sliding friction, appears. In the latter case, three domains of stick-slip friction arise, which are characterized by the transitions between dry, metastable and stable sliding friction. The increase in the correlation time of lubricant temperature fluctuations leads to increasing in the rubbing-surface temperature needed for realization of sliding friction. The stationary states, corresponding to dry, stable and metastable sliding friction, are reached as a result of damped oscillations.

As the time of correlation of lubricant temperature fluctuations gets longer, the temperature of rubbing surfaces rises to the point where sliding friction sets in.
