Using modern methods of molecular docking, quantum chemistry and quantum theory of atoms in molecules the interaction of anticancer drug ThioTEPA with isolated nucleotide bases and deoxyribonucleosidemonophosphates of DNA has been studied. Physical properties and some trends of binding have been established for the complexes of "nucleotide base + ThioTEPA" and "deoxyribonucleosidemonophosphate + ThioTEPA" types. It has been shown that strong hydrogen bonds of NH...N type are the key factor responsible for high selectivity of binding of ThioTEPA to the guanine-containing units of the DNA.

At the MP2/6-311++G(2df,pd)//B3LYP/6-311++G(d,p) level of theory it was established for the first time, that the Löwdin's G*.C* DNA base pair formed by the mutagenic tautomers can acquire, as the A-T Watson-Crick DNA base pair, four biologically important configurations, namely: Watson-Crick, reverse Watson-Crick, Hoogsteen and reverse Hoogsteen. This fact demonstrates rather unexpected role of the tautomerisation of the one of the Watson-Crick DNA base pairs, in particular, via double proton transfer: exactly the G.C-->G*.C* tautomerisation allows to overcome steric hindrances for the implementation of the above mentioned configurations. Geometric, electron-topological and energetic properties of the H-bonds that stabilise the studied pairs, as well as the energetic characteristics of the latters are presented.

Using the methods of non-empirical quantum chemistry at the MP2/6-311++G(2df,pd)// B3LYP/6-311++G(d,p) level of theory it was established for the first time, that Hoogsteen, reverse Hoogsteen, Watson-Crick and reverse Watson-Crick configurations of the A.T and G.C DNA base pairs are isoelectronic and isomorphic structures with similar dynamic properties. Based on these results, non-ionisation mechanism of the Hoogsteen <"breathing" of the G*.C* DNA base pair, namely transformation of the tautomerised (Lowdin's) G-C base pair with Watson-Crick geometry into the Hoogsteen electroneutral G*.C* H base pair stabilized by the three O6H...N4, N3H...N7 and C8H...02 H-bonds, was postulated. It is suggested that such scenario activates only in those cases, when DNA is not located in aqueous solution, but works together with proteins and cytosine protonation at the N3 atom is precluded.

First results of non-ionic and poly-cationic calixarenes utilization for gene transfection are presented and analyzed in this survey. State of the art in the field of scientific searching for new non-viral vectors are shown in the general form. The prospects of supramolecular concept in design agents for transfection are demonstrated. Some relationships between calixarene architecture and calixarene ability to promote gene transfection are revealed, namely: formation of supramolecular self-assembled aggregates at water media facilitates hierarchical formation of complexes with DNA molecules. Latter particles will effectively transfect genes if they are nano-sized and positively-charged.

Comprehensive conformational analysis of the biologically active nucleoside 2',3'-didehydro-2',3'-dideoxyaguanosine (d4G) has been performed at the MP2/6-311++G(d,p)//DFT B3LYP/6-31G(d,p) level of theory. The energetic, geometrical and polar characteristics of twenty d4G conformers as well as their conformational equilibrium were investigated. The electron density topological analysis allowed us to establish that the d4G molecule is stabilized by nine types of intramolecular interactions: O5'H...N3, O5'H...C8, C8H...O5', C2'H...N3, C5'H1...N3, C5'H2...N3, C8H...H1C5', C8H...H2'C5' and N2H1...O5'. The obtained results of conformational analysis permit us to think that d4G may be a terminator of the DNA chain synthesis in the 5'-3' direction. Thus it can be inferred that d4G competes with canonical 2'-deoxyaguanosine in binding an active site of the corresponding enzyme.

Quantitative characteristics of structural flexibility of the DNA elementary monomer units -5'-deoxycytidylic, 5'-thymidylic, 5'-deoxyadenylic and 5'-deoxyguanylic acid molecules--have been calculated with original methods. Root-mean-square deviations from equilibrium for all conformational parameters, caused by nuclei thermal or quantum zero-point vibrations, have been found to lie within 4 degrees divided by 25 degrees at 0 K and 7 degrees divided by 50 degrees at 298 K and corresponding relaxed force constants--within 1 divided by 35 kcal/mol x rad(-2). Their values have been found to be sensitive to the molecule's conformation. It has been proven, that the torsion angle gamma is the most rigid one whereas relaxed force constants for all other conformational variables are lower and comparable to each other. The data obtained could serve for development of structural-dynamical models of the DNA.

Exhaustive conformational analysis of the 5'-deoxyadenylic acid molecule, has been carried out by the quantum-mechanical density functional theory method at the MP2/6-311++G(d,p)//DFT B3LYP/6-31G(d,p) theory level. As many as 726 of its conformations have been revealed with the relative gas phase Gibbs energies under standard conditions from 0 to 12.1 kcal/mole. It has been shown, that the energetically most favorable conformation has north sugar puckering and synorientation of the nitrogenous base and is stabilized by intramolecular O(p1)H(p1)-N3 and O3'H-O(p) hydrogen bonds. Four conformations have been shown to have their geometry similar to that of AI-DNA and four - of BI-DNA. One conformer of the 5'-deoxyadenylic acid molecule is similar to its sodium salt hexahydrate structure in crystalline state resolved by the X-ray diffraction method and taken from literature. It is shown that effective charges of C4' and C5' atoms are the most sensitive to the molecule conformation ones. The role of the intramolecular OH-N hydrogen bonds in formation of the 5'-deoxyadenylic acid molecule structure has been demonstrated.

The results of exhaustive quantum-mechanical conformational analysis of 1,2-dideoxyribofuranose-5-phosphate molecule, the model DNA backbone structural unit, are presented. As many as 282 conformations with the relative Gibbs energies from 0 to 8.9 kcal/mole have been obtained at the MP2/cc-pVTZ // DFT B3LYP/cc-pVTZ theory level. Among them seven structures are similar to those of the DNA backbone in its AI, BI and ZII forms, while the B-DNA-like conformation has the lowest Gibbs energy (deltaG = 3.3 kcal/mole). It is shown that the relaxed force constants values for conformational parameters of all DNA-like conformations satisfy inequality K gamma > K alpha > K epsilon > K beta.

Using the simplest molecular models at the MP2/6-311++G(2df,pd)//B3LYP/6-311++G(d,p) level of the theory it has been shown for the first time that in addition to traditional incorporational errors caused by facilitated (compared with the canonical DNA bases cytosine (Cyt)) tautomerization of 6-(2-deoxy-beta-D-ribofuranosyl)-3,4-dihydro-6H,8H-pyrimido[4,5-c][1,2]oxazin-7-one (DCyt), this mutagen causes the replication errors, increasing one million times the population of mispair Gua.DCyt* (asterisk marked mutagenic tautomer) as compared with mispair Gua.Cyt*. It is also proved that DCyt in addition to traditional incorporational errors also induces similar errors by an additional mechanism - due to a facilitated tautomerization of the wobble base pair Ade.DCyt (compared to the same pair Ade.Cyt) to a mispair Ade.DCyt* which is quasirisomorphic Watson-Crick base pair. Moreover, the obtained results allowed interpreting non-inconsistently the existing experimental NMR data.

Purine-purine mispairs of DNA (thus involving template base in anti-conformation along the glycosidic bond and base of the incoming nucleotide - in syn-conformation) leading to pyrimidine-purine "transversions"-type point mutations were revealed and characterized at the MP2/6-311++G(2df,pd)//B3LYP/6-311++G(d,p) level of theory in vacuum approach adequately modeling hydrophobic environment of the active centre of high-fidelity replicative DNA-polymerases.

A novel physico-chemical mechanism of the Watson-Crick DNA base pair Gua.Cyt tautomerization Gua.Cyt*<---->Gua.Cyt<---->Gua*.Cyt (mutagenic tautomers of bases are marked by asterisks) have been revealed and realized in a pathway of single proton transfer through two mutual isoenergetic transition states with Gibbs free energy of activation 30.4 and 30.6 kcal/mol and they are ion pairs stabilized by three (N2H...N3, N1H...N4- and O6+H...N4-) and five (N2H...O2, N1H...O2, N1H...N3, O6+H...N4- and 06+H...N4-) H-bonds accordingly. Stable base pairs Gua-Cyt* and Gua*.Cyt which dissociate comparably easy into monomers have acceptable relative Gibbs energies--12.9 and 14.3 kcal/mol--for the explanation of the nature of the spontaneous transitions of DNA replication. Results are obtained at the MP2/6-311++G(2df,pd)//B3LYP/6-31 1++G(d,p) level of theory in vacuum approach.

Perfect interstranded triplexes that can potentially arise in the proviral DNA of wide-spread bovine retroviruses like as bovine leukemia virus (BLV) and bovine immunodeficiency virus (BIV) have been determined. In the BLV and BIV genomes 2 and 5 fragments respectively were found to form triple helixes under acidic conditions. One of those fragments that is localized on the BLV gag gene can exist as cruciform structure too. Experimentally the existence of triplexes is confirmed by atomic force microscopic visualization of supercoiled pGEMEX DNA for which genome 6 fragments are found with mirror symmetry that is necessary for intramolecular triplex formation. The diagrams of triplexes (one of the elements of signaling genome function) localization on the genome of bovine retroviruses are obtained.

Using fluorescence resonance energy transfer technique, effects of polyamines (spermine and putrescine) on the binding of p50 subunit of the nuclear transcription factor NF-kappaB to specific DNA sequences were studied in model experiments. It is demonstrated that polyamines in the concentration range from 1 to 500 mcM facilitate the binding of NF-kappB to specific DNA sequences. The data currently obtained agree with our previous predictions made by the computer modelling techniques. Our results presented in this work allow us to suggest that polyamines (excessive synthesis of which proceeds in tumor growth) may participate in the regulation of transcription of several oncogenes by the factor NF-kappaB.

The fraction composition of extracellular free DNA (cfDNA) and activity of serum DNAses in blood of rats with the tumor transplantated against a background of the low-dose X-irradiation were investigated. Heterogeneous fragments of cfDNA and high level of DNAse activity were revealed in the serum of irradiated rats. The definite sizes of high-molecular homogenous fraction of cfDNA, which is observed in the serum of irradiated and unirradiated rats with tumor, and its presence from the first stages of tumor growth independent of serum DNAses activity show, that the emergence of this fraction is not accidental. Previous fractionated irradiation makes influence on the investigation data only on the primary stages of tumor growth.
