Viral RNAs (either derived from DNA viruses and genomic/mRNAs of RNA viruses) produced and replicated in eukaryotic cells are exposed to the activity of host cell RNA modification machinery. Moreover, some complex viruses encode their own RNA modification enzymes, generally cap-related m7G-and 2'-O-methyltransferases whose expression allows specific modification of viral transcripts and modulation of viral RNA recognition by host restriction systems. Here we review current achievements in the detection of viral RNA modifications by liquid chromatography coupled to mass spectrometry (LC-MS) and deep sequencing-based approaches. The presence, origin and characterized functions of RNA modifications in viral RNAs are discussed.

International audience; Cryo-electron microscopy (cryo-EM) is a technique for imaging biological samples that plays a central role in structural biology, with high impact on research fields such as cell and developmental biology, bioinformatics, cell physics and applied mathematics. It allows the determination of structures of purified proteins within cells. This review describes the main recent advances in cryo-EM, illustrated by examples of proteins of biomedical interest, and the avenues for future development.; La cryo-microscopie électronique (cryo-EM) est une technique d'imagerie du vivant qui prend une place prépondérante en biologie structurale avec des retombées en biologie cellulaire et du développement, en bioinformatique, en biomédecine ou en physique de la cellule. Cette revue décrit les principales avancées récentes de la cryo-EM, illustrées par des exemples de protéines d'intérêt en biomédecine, et les pistes de développements futurs. The recent availability of targeted anti-TRK therapies represents a new opportunity to treat patients with advanced cancers harboring NTRK gene fusions. In this article, we present an update on the practical modalities of implementing a "NTRK testing" to search for these fusions in view of the performances and availability of the different testing methods and the epidemiological characteristics of the tumors liable to present the NTRK1, NTRK2 or NTRK3 gene fusions.

Root-knot nematodes (genus Meloidogyne) are among the most devastating plant parasites. These organisms present an important diversity of reproductive modes. Surprisingly, it has been observed that the most damaging species reproduce in a strictly asexual manner and some can bypass the host plant's resistance in a limited number of generations. Thus, although being unable to combine beneficial mutations from different individuals, these species can adapt to environmental changes. The adaptability and parasitic success of these species despite the absence of sexual reproduction seem paradoxical and must rely on other mechanisms capable of generating genetic plasticity. Transposable Elements (TEs) are DNA fragments capable of moving and multiplying in genomes. As a result, TEs can have functional and structural repercussions on genomes. Hence, TEs could be one of the mechanisms involved in generating the genetic diversity necessary for adaptability in Meloidogyne.By performing a comparative genomics analysis between 7 Meloidogyne species, I have shown that the TE landscape currently observed in these species seems to follow their evolutionary history and interspecies drift rather than life-history traits such as the reproduction mode. Furthermore, this analysis supports recent TE activity within all these species. The results also suggest that although TEs have recently been active within the genus Meloidogyne, their dynamics in the genomes appear to be species-specific and thus require targeted study.With this in mind, I have focused my efforts on M. incognita, arguably the most detrimental asexually reproductive species to agriculture. As a first step, I have annotated in detail the TE content in the genome of M. incognita. The TE content analysis confirmed these elements have probably been recently active in the genome. To better characterize this activity and its potential effects, I then estimated the mobility of these TEs through a comparative genomics analysis of 12 geographic isolates. I was able to identify several thousand loci in the genome where the frequencies of TE presence varied substantially between different isolates. Using a phylogenetic approach, I showed that these TE frequency variations followed the evolutionary history of the studied isolates. Compared to the reference genome, I have predicted TE neo-insertions, some with potential functional impact. Experimental validations carried out for several of these insertions confirmed the potential role of TEs in the genome plasticity in this species.During this analysis, I also identified TEs present at intermediate frequencies (different from 0 or 1) within each isolate, indicating variability between individuals despite the fact M. incognita is a supposedly clonal organism and that each isolate studied was derived from a single female. Focusing on the analysis of one of these isolates, we have experimentally validated several TE polymorphisms, confirming that there is significant genetic heterogeneity within the same isolate. Furthermore, by comparing sequencing data from the same isolate at two different time points, we predicted that a few TEs varied in frequency within the isolate within a small number of generations, implying these TEs participate in the dynamics of genetic diversity in this organism. These results lay the foundation for future analyses to determine whether TEs play an active role in the ability of species to adapt to their environment in the absence of sexual reproduction.; Les nématodes à galles (genre Meloidogyne) sont parmi les parasites de plantes les plus nuisibles. Ces organismes se distinguent par la diversité de leurs modes de reproduction. Étonnement, il a été observé que les espèces les plus néfastes se reproduisent de manière strictement asexuée et certaines sont capables de contourner la résistance de la plante hôte en un nombre de générations restreint. Ainsi, bien qu'incapables de combiner des mutations bénéfiques provenant de différents individus, ces espèces peuvent s'adapter à des changements du milieu. L’adaptabilité et le succès parasitaire de ces espèces malgré l’absence de reproduction sexuée semblent paradoxaux et doivent reposer sur d’autres mécanismes capables de générer de la plasticité génétique.Les éléments transposables (ETs) sont des fragments d’ADN capables de se déplacer et de se multiplier dans les génomes. De ce fait, les ETs peuvent avoir des répercussions fonctionnelles et structurales sur les génomes. Les ETs pourraient constituer un des mécanismes permettant de générer la diversité génétique nécessaire à l’adaptabilité chez Meloidogyne.En réalisant une analyse de génomique comparative entre 7 espèces de Meloidogyne, j’ai montré que le contenu en ETs actuellement observé chez ces espèces semble suivre leur histoire évolutive et la dérive entre espèces, plutôt que des traits d’histoires de vie tels que le mode de reproduction. Par ailleurs, cette analyse soutient une activité récente des ETs au sein de la plupart des espèces. Ces résultats suggèrent que bien que les ETs aient récemment été actifs au sein du genre Meloidogyne, leur dynamique dans les génomes semble spécifique à chaque espèce et nécessite donc une étude ciblée.Dans cette optique, j’ai concentré mes efforts sur M. incognita, l’espèce à reproduction asexuée la plus préjudiciable pour l’agriculture. Dans un premier temps, j’ai annoté en détail le contenu en ETs du génome de M. incognita. L’analyse du contenu en ETs a confirmé que ces éléments ont probablement été récemment actifs dans le génome. Afin de mieux caractériser cette activité et ses potentiels effets, j’ai ensuite estimé la mobilité de ces ETs via une analyse de génomique comparative portant sur 12 isolats géographiques. J’ai pu identifier plusieurs milliers de loci dans le génome où les fréquences de présence d'ETs varient entre les différents isolats. Par une approche phylogénétique, j’ai montré que ces variations de fréquence d’ETs suivent l’histoire évolutive des isolats étudiés. Par rapport au génome de référence, j’ai prédit des néo-insertions d’ETs, certaines ayant un potentiel impact fonctionnel. Les validations expérimentales réalisées pour plusieurs de ces insertions confirment le rôle probable des ETs dans la plasticité du génome de cette espèce.Lors de cette analyse, j’ai également identifié des ETs présents à des fréquences intermédiaires (différentes de 0 ou 1) au sein de chaque isolat, signe d’une variabilité entre individus. Or M. incognita est un organisme supposé clonal et chaque isolat étudié est issu d’une seule femelle. En nous concentrant sur l’analyse d’un de ces isolats, nous avons validé expérimentalement plusieurs polymorphismes de présence, ce qui confirme qu’il existe une hétérogénéité génétique non négligeable au sein d’un même isolat. Par ailleurs, en comparant des données de séquençage issues du même isolat à deux points de cinétique différents, nous avons pu prédire que quelques ETs varient en fréquences au sein de l’isolat en un faible nombre de générations, ce qui sous-entend que ces ETs participent à la dynamique de la diversité génétique de cet organisme. Ces résultats posent les bases pour de futures analyses visant à déterminer si l'activité des ETs joue un rôle actif dans la capacité d’espèces à s'adapter à leur environnement en absence de reproduction sexuée.

Profilage in silico des inhibiteurs de protéine kinases.Les protéine kinases ont été rapidement identifiées comme favorisant l’apparition de cancers, à travers leur implication dans la régulation du développement et du cycle cellulaire. Il y a une vingtaine d’années, la mise sur le marché des premiers traitements par inhibiteur de protéine kinase, ouvrait la voie vers de nouvelles solutions médicamenteuses plus ciblées contre le cancer. Depuis, nombreuses sont les données structurales et fonctionnelles acquises sur ces cibles thérapeutiques. Les techniques informatiques ont elles aussi évolué, notamment les méthodes d’apprentissage automatique. En tirant parti de la grande quantité d’informations disponibles aujourd’hui, ces méthodes devraient permettre prochainement la prédiction fine de l’interaction d’un inhibiteur donné avec chaque protéine kinase humaine et donc, à terme, la construction d’outils de profilage de leurs inhibiteurs spécifiques. Cette approche intégrative devrait aider la découverte de solutions thérapeutiques anti-cancéreuses plus efficaces et plus sûres.

Biochemical diagnosis of hereditary metabolic diseases requires the detection and simultaneous identification of a large number of compounds, hence the interest in metabolic profiles. Organic acid chromatography allows the identification of several hundred compounds and the quantification of the main molecules of interest. As part of the accreditation process for medical biology examinations according to standard NF EN ISO 15189, the group from the French society for inborn errors of metabolism (SFEIM) recommends an approach to accredit organic acid chromatography. Validation parameters and recommendations are discussed in this specific framework.

A new company is offering extensive genetic analysis of embryos during an in vitro fertilisation procedure, allowing the derivation of polygenic scores for several diseases and embryo choice based on these results. Polygenic scores, if properly implemented, can indeed have substantial predictive value, and the possibility of embryo choice based on these data has become real, raising a number of practical and ethical problems. ‡

The synthesis of four new nucleotide analogues that can form hydrogen bonds within the DNA double helix and can be incorporated without distortion of the structure extends the possibilities of synthetic biology. Although functional use of these analogues remains in the future, they already have interesting applications and represent an important step forward.

Biology flourished during the XXth century and was profoundly disrupted during the last decade because of the transition to the post-genomic era, the spread of high-throughput biology, and the advent of a relatively new discipline, namely bioinformatics. This latter, which encompasses the collection, organization and analysis of biological data using the computer tool, has quickly become inseparable from the studies related to the genome understanding. The consequences of the different mutations that may affect our genes are responsible for a change in the protein sequence and are likely to affect, for example, the stability of the protein, its intracellular targeting, its maturation, its assembly in a multimeric structure, the essential sites for its enzymatic activity or for the interaction with ligands. Thus, a number of bioinformatic developments have made it possible to set up in silico prediction tools of the structure of a protein that is aiming at predicting the impact of local mutations on the structure of proteins. Throughout our study, we have been interested in exploring, through in silico bioinformatic study, three analytical, prediction and modeling, software, choosing as exemple the G12D mutation that affects the proto-oncogene KRAS found in numerous algerian patients with bronchopulmonary cancers cells (NSCLC). This study allowed us to integrate these bioinformatic tools into our laboratory of developmental biology and LBDD differentiation at the University of Oran 1 Ahmed Benbella, in Algeria. Thus, we have been able to conclude, even if the found mutation is predicted to be tolerated and has no deleterious effect on the entire Ras protein, that the consequence of this missense mutation depends mainly on the position in the protein and the chemical properties of the amino acid involved in the substitution and which shows a strong affinity with the GTP molecule.

Depuis les dix dernières années, les techniques de synthèse et d’assemblage d’ADN se sont grandement améliorées. La construction de molécules d’ADN synthétiques devient maintenant beaucoup plus simple et abordable de sorte qu’il est possible de reconstruire des chromosomes synthétiques complets. Nous assistons donc aux débuts de la génomique synthétique, qui vise la construction de génomes conçus sur mesure pour l’étude et l’utilisation de systèmes biologiques. De la synthèse des premiers génomes viraux jusqu’à la reconstruction des seize chromosomes de la levure, en passant par la première cellule bactérienne contrôlée par un génome entièrement synthétique, nous discutons des découvertes majeures, des aspects réglementaires et éthiques ainsi que du potentiel de cette nouvelle discipline pour le futur.

The HGP-write project, announced in 2016 but not really implemented yet, comes back as a project aimed at constructing an “ultra-safe” human cell line fully resistant to virus infection and with other desirable characteristics. This involves introducing 400,000 changes in the genome and raises a number of technical and financial issues, but may become realistic in mid-term.

International audience; Resistance to extended-spectrum cephalosporins (ESC) is a global health issue. The aim of this study was to analyze and compare plasmids coding for resistance to ESC isolated from 16 avian commensal and 17 avian pathogenic Escherichia coli (APEC) strains obtained respectively at slaughterhouse or from diseased broilers in 2010–2012. Plasmid DNA was used to transform E. coli DH5alpha, and the resistances of the transformants were determined. The sequences of the ESC-resistance plasmids prepared from transformants were obtained by Illumina (33 plasmids) or PacBio (1 plasmid). Results showed that 29 of these plasmids contained the bla CTX-M-1 gene and belonged to the IncI1/ST3 type, with 27 and 20 of them carrying the sul2 or tet(A) genes respectively. Despite their diverse origins, several plasmids showed very high percentages of identity. None of the bla CTX-M-1-containing plas-mid contained APEC virulence genes, although some of them were detected in the parental strains. Three plasmids had the bla CMY-2 gene, but no other resistance gene. They belonged to IncB/O/K/Z-like or IncFIA/FIB replicon types. The bla CMY-2 IncFIA/FIB plasmid was obtained from a strain isolated from a diseased broiler and also containing a bla CTX-M-1 IncI1/ST3 plasmid. Importantly APEC virulence genes (sitA-D, iucA-D, iutA, hlyF, ompT, etsA-C, iss, iroB-E, iroN, cvaA-C and cvi) were detected on the bla CMY-2 plasmid. In conclusion , our results show the dominance and high similarity of bla CTX-M-1 IncI1/ST3 plasmids, and the worrying presence of APEC virulence genes on a bla CMY-2 plasmid.

Antigen receptors, which form the base of the adaptive immune system, are created stochastically by a DNA editing process called V(D)J recombination. As high-throughput sequencing enables to study the repertoire of these receptors, it is now possible to learn the probabilistic laws of this random process, and to use them to analyse receptors of interest, generate synthetic repertoires to create controls, or aid the identification of receptors that are specific to diseases, with possible applications for medical diagnostics. This article describes how these tasks can be performed using the IGoR software, which can learn statistical models from data, annotate existing sequences, or generate new synthetic ones with the same laws as the recombination process.

Metagenomics studies the genomic content of a sample extracted from a natural environment. Among available analyses, comparative metagenomics aims at estimating the similarity between two or more environmental samples at the genomic level. The traditional approach compares the samples based on their content in known identified species. However, this method is biased by the incompleteness of reference databases. By contrast, de novo comparative metagenomics does not rely on a priori knowledge. Sample similarity is estimated by counting the number of similar DNA sequences between datasets. A metagenomic project typically generates hundreds of datasets. Each dataset contains tens of millions of short DNA sequences ranging from 100 to 150 base pairs (called reads). In the context of this thesis, it would require years to compare such an amount of data with usual methods. This thesis presents novel de novo approaches to quickly compute the similarity between numerous datasets. The main idea underlying our work is to use the k-mer (word of size k) as a comparison unit of the metagenomes. The main method developed during this thesis, called Simka, computes several similarity measures by replacing species counts by k-mer counts (k > 21). Simka scales-up today’s metagenomic projects thanks to a new parallel k-mer counting strategy on multiple datasets. Experiments on data from the Human Microbiome Project and Tara Oceans show that the similarities computed by Simka are well correlated with reference-based and OTU-based similarities. Simka processed these projects (more than 30 billions of reads distributed in hundreds of datasets) in few hours. It is currently the only tool able to scale-up such projects, while providing precise and extensive comparison results.; La métagénomique comparative est dite de novo lorsque les échantillons sont comparés sans connaissances a priori. La similarité est alors estimée en comptant le nombre de séquences d’ADN similaires entre les jeux de données. Un projet métagénomique génère typiquement des centaines de jeux de données. Chaque jeu contient des dizaines de millions de courtes séquences d’ADN de 100 à 200 nucléotides (appelées lectures). Dans le contexte du début de cette thèse, il aurait fallu des années pour comparer une telle masse de données avec les méthodes usuelles. Cette thèse présente des approches de novo pour calculer très rapidement la similarité entre de nombreux jeux de données. Les travaux que nous proposons se basent sur le k-mer (mot de taille k) comme unité de comparaison des métagénomes. La méthode principale développée pendant cette thèse, nommée Simka, calcule de nombreuses mesures de similarité en remplacement les comptages d’espèces classiquement utilisés par des comptages de grands k-mers (k > 21). Simka passe à l’échelle sur les projets métagénomiques actuels grâce à un nouvelle stratégie pour compter les k-mers de nombreux jeux de données en parallèle. Les expériences sur les données du projet Human Microbiome Projet et Tara Oceans montrent que les similarités calculées par Simka sont bien corrélées avec les similarités basées sur des comptages d’espèces ou d’OTUs. Simka a traité ces projets (plus de 30 milliards de lectures réparties dans des centaines de jeux) en quelques heures. C’est actuellement le seul outil à passer à l’échelle sur une telle quantité de données, tout en étant complet du point de vue des résultats de comparaisons.

Predicting, modelling and analysing the metabolism of xenobiotics, substances foreign to an organism, using computer methods, has been a major challenge for the scientific community for many years. This thesis aims to implement multiscale computing methods for predicting and analyzing the metabolism of xenobiotics. A first focus of this study was on the construction and automatic de novo annotation of metabolic graphs combining high sensitivity and precision. These graphs thus provide the prediction of the metabolism of xenobiotics in humans, as well as the genotoxicity of the molecules and atoms that make up xenobiotics. Then, the work focused on the implementation of a dynamic mathematical model modelling enzymatic competition effects through the development of a methodology allowing the exploitation of limited biological data while limiting inherent biases.; Prédire, modéliser et analyser le métabolisme de xénobiotiques, substances étrangères à un organisme, à l'aide de méthodes informatiques est un challenge majeur mobilisant la communauté scientifique depuis de nombreuses années. Reproducing routine bioinformatics analysis is challenging owing to a combination of factors hard to control for. Nextflow is a flow management framework that uses container technology to insure efficient deployment and reproducibility of computational analysis pipelines. Third party pipelines can be ported into Nextflow with minimum re-coding. We used RNA-Seq quantification, genome annotation and phylogeny reconstruction examples to show how two seemingly irreproducible analyzes can be made stable across platforms when ported into Nextflow.

In recent years, high-throughput sequencing techniques have been developed for cancerology and many clinical trials are currently structured around biomarkers that can guide specific treatment choices. This approach is characteristic of precision medicine, which is actually a concept initiated several decades ago with, for example, retinoic acid in promyelocytic leukemia. This paper will review the different types of molecular alterations and « -omics » biological analyses, bioinformatics tools, coupled drug/biomarkers already validated, the ethical issues of whole genomic sequencing of an individual as part of an inclusion in a clinical trial and finally the first results of precision medicine trials. The AcSé crizotinib program, supported by the Inca (french Cancer National Institute), is emblematic of a success of this personalized medicine illustrated by 4 points: the discovery of a cohort of patients with lung cancer with a ROS1 rearrangement characteristic of a sensitivity to crizotinib, a rapid availability of this innovation through the implementation of a temporary recommendation for use (ANSM), the obtention of a conditional marketing authorization by the pharmaceutical industry and finally, financial assumption of responsibility by French social security (HAS), despite preliminary and non-comparative data. In the case of cancers refractory to standard chemotherapy, and regarding our system of access to drugs illustrated by the PROFILER clinical trial, this approach allows the access to a therapeutic drug targeting specific biomarkers only in 7% of patients included. This does not bode well for efficient treatment and even less for survival. Allowing patients to be included in trials that identify molecular targets by molecular screening, and not being able to propose the drug of interest is a traumatic event for those patients who live in the hope of an immediate future. In refractory disease we must rethink precision medicine in a more humanistic vision for our patients and not only in a dimension of medico-industrial promotion. The implementation of a new multi-drug/multi-molecular target program could address this issue.

International audience; The advent of next generation sequencing (NGS) technologies is so scale-changing that it modifies molecular diagnostics indications and induces laboratories to rethink their diagnostic strategies, until now based on the Sanger sequencing routine. Several high-throughput approaches are available from the sequencing of a gene panel, to an exome, or even a genome. In all cases, a tremendous amount of data is generated, which has to be filtered, interpreted and analyzed using powerful bioinformatics tools. In parallel, ethical considerations are raised to avoid the potential drifts of these powerful approaches. In all medical fields, and particularly in pediatrics, this new strategy offers better efficacy and faster mutation identification, allowing better support and care for patients and their families and even improving genetic counseling. In the present paper, we discuss the different NGS-based approaches and strategies as well as the issues involved in these new technologies applied to molecular diagnosis of rare diseases. Altogether, rare diseases affect more than 3 million people in France and are responsible for about one-third of childhood deaths.

L’avènement des nucléases programmables, et de CRISPR-Cas9 en particulier, constitue une réelle rupture technologique dans le domaine de l’ingénierie génétique. Le principe de ces méthodes est relativement simple. Il consiste en premier lieu à générer des cassures double-brin au niveau de régions très précises d’une séquence cible (ADN d’une cellule somatique, germinale, embryonnaire, iPS...). Ces cassures sont ensuite réparées par des mécanismes cellulaires pouvant conduire à l’inactivation des régions modifiées (knock-out, ou KO), ou à l’insertion, par recombinaison homologue, d’un fragment de séquence modèle apporté à la cellule (knock-in, ou KI). Les domaines d’application de ces techniques sont très nombreux : recherche fondamentale, thérapie génique, ingénierie écologique, biotechnologies industrielles, agriculture, etc. Elles ont d’ores et déjà été utilisées à de multiples reprises dans les espèces animales d’élevage. Des exemples d’applications visant à améliorer la santé des animaux (induction de résistances pour des maladies infectieuses à fort impact économique, et/ou à fort potentiel zoonotique), à éviter des pratiques d’élevage compromettant le bien-être animal (écornage, élimination systématique de poussins mâles), ou à modifier les produits (lait, oeufs, viande) dans le but d’améliorer leur valeur santé (réduction des allergies), ou nutritionnelle, sont présentés. Le (techniques, réglementaires, économiques, éthiques...) qui sont discutées., The advent of designer nucleases, especially CRISPR-Cas9, is providing a real breakthrough in genome editing technology. The principle is relatively simple. Double-strand breaks (DSB) are accurately produced on selected target DNA sequences from somatic, germinal, embryonic or iPS cells. These DSB are then repaired by non-homologous end-joining, resulting in inactivation (knock-out) of the targeted sequence(s), or by inserting a specific DNA fragment (template) through homologous recombination (knock-in). These technologies can be used in multiples domains, including fundamental research, gene therapy, ecological engineering, biotechnologies or agriculture. Many applications involving farm-animal species have already been published. Examples are presented of research projects aimed at improving animal health (acquisition of resistance to major infections and/or zoonotic diseases), avoiding controversial breeding practices (dehorning, elimination of male chicks), and improving the health impact (reduction of allergies) and/or nutritional values of animal products (milk, eggs, meat). Numerous questions raised by the use of CRISPR technology (techniques, regulation, economics, ethics…) are discussed.

Titin-related diseases of the skeletal and cardiac muscles open a new, fruitful chapter of myology. Confined for a long time to a limited number of clinical entities, the phenotypic spectrum of titinopthies is nowadays expanding rapidly together with the discovery of many pathogenic mutations of the TTN gene. Like for many genes of large size, the fine tuning and use of high-throughput sequencing (NGS) constitutes a little revolution in the field. This powerful tool allows, although with real technical hurdles, the establishment of the definite diagnosis of titinopathy. A better knowledge of the natural history of each subtype of titinopathy enables as of now an optimized management of patients, notably when a cardiac or respiratory risk factor is identified. Research efforts in the titin-related conditions are gradually getting organized. Interactions between clinicians and geneticists are an absolute necessity. The still fragmentary knowledge of the pathogenesis of each titinopathy prevents to date to figure out any curative therapy in the very near future., Les pathologies du muscle squelettique ou du muscle cardiaque en rapport avec la titine ouvrent un chapitre nouveau et fructueux de la myologie. Longtemps confiné à quelques entités cliniques très limitées en nombre, l’éventail phénotypique des titinopathies ne cesse de croître au fur et à mesure de la découverte de nouvelles mutations pathogènes du gène TTN. Comme pour tous les gènes de grande taille de notre organisme, la mise au point et l’utilisation en routine du séquençage à haut-débit (NGS) constitue une petite révolution dans le domaine. Cet outil puissant permet, certes avec encore de réelles difficultés techniques, d’affirmer les diagnostics de titinopathie avec certitude. La meilleure connaissance de l’histoire naturelle des différentes formes de titinopathie permet dès maintenant une prise en charge optimisée des patients concernés notamment lorsqu’un facteur de risque respiratoire ou cardiaque est identifié. La recherche dans le domaine des pathologies de la titine s’organise petit à petit, l’interaction entre cliniciens et généticiens moléculaires étant une ardente nécessité. Les connaissances encore trop parcellaires de la physiopathologie de chacune des titinopathies ne permettent pas d’envisager des thérapies curatives dans un avenir très proche.

This work presents a theoretical model of animal morphogenesis, as a complex system from which emerge cellular behaviors, internal processes, interactions and expressions. Its implementation is based on a cellular automaton oriented multi-agent system with an energico-genetic coupling between the cellular dynamics and resources. Our main purpose is to provide tools for the numerical study of tissue development through a hybrid approach (discrete/continuous and qualitative/quantitative) that models genetic, behavioral and energetic aspects of cells. The modeling of these aspects is based on the principles of viability theory and on experimental data on the early stages of the zebrafish embryo division. The viability theory applied to the morphogenesis, however, raises new challenges in computer science to implement algorithms dedicated to morphological dynamics. The choice of relevant biological data to be considered in the model to propose, the design of a model based on a new theory, the implementation of suitable algorithms based on powerful processors and the choice of experiments to test our proposals are fundamental issues of this work. The assumptions we offer are discussed using in silico experiments that focused on the reachability and catchability of tissue forms ; on the viability of the evolution of a tissue for a time horizon ; on the discovery of new tissue properties and simulation of tissue mechanisms that are fondamental for their controllability face to disruptions ; on new pathological tissue characterization methods, etc. Such proposals must come extra to support experiments in vitro and in vivo and eventually allow a better understanding of the mechanisms governing the development of tissues.In particular, we have highlighted through the computing of viability kernels the bottom causal relationship between the maintenance of cells according to available energy resources and the viability of the tissue in growth. The model is set through an interface that takes into account the number of cores to solicit for simulation in order to exploit the computing power offered by multicore hardware.; Ce travail présente un modèle théorique de morphogenèse animale, sous la forme d’un système complexe émergeant de nombreux comportements, processus internes, expressions et interactions cellulaires. Son implémentation repose sur un automate cellulaire orienté système multi-agents avec un couplage énergico-génétique entre les dynamiques cellulaires et les ressources.Notre objectif est de proposer des outils permettant l’étude numérique du développement de tissus cellulaires à travers une approche hybride (discrète/continue et qualitative/quantitative) pour modéliser les aspects génétiques, énergétiques et comportementaux des cellules. La modélisation de ces aspects s’inspire des principes de la théorie de la viabilité et des données expérimentales sur les premiers stades de division de l’embryon du poisson-zèbre.La théorie de la viabilité appliquée à la morphogenèse pose cependant de nouveaux défis en informatique pour pouvoir implémenter des algorithmes dédiés aux dynamiques morphologiques. Le choix de données biologiques pertinentes à considérer dans le modèle à proposer, la conception d’un modèle basé sur une théorie nouvelle, l’implémentation d’algorithmes adaptés reposant sur des processeurs puissants et le choix d’expérimentations pour éprouver nos propositions sont les enjeux fondamentaux de ces travaux. Les hypothèses que nous proposons sont discutées au moyen d’expérimentations in silico qui ont porté principalement sur l’atteignabilité et la capturabilité de formes de tissus ; sur la viabilité de l’évolution d’un tissu pour un horizon de temps ; sur la mise en évidence de nouvelles propriétés de tissus et la simulation de mécanismes tissulaires essentiels pour leur contrôlabilité face à des perturbations ; sur de nouvelles méthodes de caractérisation de tissus pathologiques, etc. De telles propositions doivent venir en appoint aux expérimentations in vitro et in vivo et permettre à terme de mieux comprendre les mécanismes régissant le développement de tissus. Plus particulièrement, nous avons mis en évidence lors du calcul de noyaux de viabilité les relations de causalité ascendante reliant la maintenance des cellules en fonction des ressources énergétiques disponibles et la viabilité du tissu en croissance. La dynamique de chaque cellule est associée à sa constitution énergétique et génétique. Le modèle est paramétré à travers une interface permettant de prendre en compte le nombre de coeurs à solliciter pour la simulation afin d’exploiter la puissance de calcul offerte par les matériels multi-coeurs.

Protein-protein interfaces are involved in many physiological mechanisms of living cells. Their characterization at the molecular level is therefore crucial in drug discovery.We propose here new methods for the analysis protein-protein interfaces of pharmaceutical interest. Our automated protocol detects the biologicaly relevant interfaces within the Protein Data Bank structures, droguables cavities, ligands present at the interface and pharmacophores derived directly from the cavities. Our method enables a state-of- the-art of all available structural information about protein-protein interfaces and predicts potential new targets for drug candidates., Les interfaces protéine-protéine sont au cœur de nombreux mécanismes physiologiques du vivant. Les caractériser au niveau moléculaire est un donc enjeu crucial pour la recherche de nouveaux candidat-médicaments. Nous proposons ici de nouvelles méthodes d’analyse des interfaces protéine-protéine à visée pharmaceutique. Notre protocole automatisé détecte les interfaces au sein des structures de la Protein Data Bank afin de définir les zones d’interactions à potentiel pharmacologique, les cavités droguables, les ligands présents à l’interface ainsi que les pharmacophores directement déduits à partir des cavités. Notre méthode permet de réaliser un état de l’art des informations disponibles autour des interfaces protéine-protéine ainsi que de prédire de nouvelles cibles potentielles pour des molécules candidats médicaments.

Bioinformatics is essential in clinical oncology and research. Combining biology, computer science and mathematics, bioinformatics aims to derive useful information from clinical and biological data, often poorly structured, at a large scale. Bioinformatics approaches have reclassified certain cancers based on their molecular and biological presentation, improving treatment selection. Many molecular signatures have been developed and, after validation, some are now usable in clinical practice. Other applications could facilitate daily practice, reduce the risk of error and increase the precision of medical decision-making. Bioinformatics must evolve in accordance with ethical considerations and requires multidisciplinary collaboration. Its application depends on a sound technical foundation that meets strict quality requirements.

A major goal in systems biology is to inverstigate the dynamical behavior of reaction networks. There exists two main dynamical frameworks : the first one is the deterministic dynamics where the dynamics is described using odinary differential equations, the second one is probabilistic and relies on Markov chains. In both cases, one major issue is to determine the kinetic laws of the systems together with its kinetic parameters. As a consequence the direct study of large biological reaction networks is impossible. To deal with this issue, stationnary assumptions have been used. A widely used method is flux balance analysis, where systems of constraints are derived from information on the average slopes of the system trajectories. In this thesis, we construct a probabilistic analog of this stationnary analysis. The results are divided into three parts. First, we introduce a stationnary analysis of the probabilistic dynamics which relies on a Bernoulli approximation. Second, this approximated dynamics allows us to derive systems of constraints from information about the means, variances and co-variances of the system trajectories. Third, we present several applications of these systems of constraints such as the possibility to reject reaction networks using information from experimental variances and co-variances and the formal verification of logical properties concerning the stationnary regime of the system., L'étude de la dynamique des réseaux de réactions est un enjeu majeur de la biologie des systèmes. Cela peut-être réalisé de deux manières : soit de manière déterministe à l'aide d'équations différentielles, soit de manière probabiliste à l'aide de chaînes de Markov. Dans les deux cas, un problème majeur est celui de la détermination des lois cinétiques impliquées et l'inférence de paramètres cinétiques associés. Pour cette raison, l'étude directe de grands réseaux de réactions est impossible. Dans le cas de la modélisation déterministe, ce problème peut-être contourné à l'aide d'une analyse stationnaire du réseau. Une méthode connue est celle de l'analyse des flux à l'équilibre (FBA) qui permet d'obtenir des systèmes de contraintes à partir d'informations sur les pentes moyennes des trajectoires. Le but de cette thèse est d'introduire une méthode analogue dans le cas de la modélisation probabiliste. Les résultats de la thèse se divisent en trois parties. Tout d'abord on présente une analyse stationnaire de la modélisation probabiliste reposant sur une approximation de Bernoulli. Dans un deuxième temps, cette dynamique approximée nous permet d'établir des systèmes de contraintes à l'aide d'informations obtenues sur les moyennes, les variances et les co-variances des trajectoires du système. Enfin, on présente plusieurs applications à ces systèmes de contraintes telles que la possibilité de réfuter des réseaux de réactions à l'aide d'informations de variances ou de co-variances et la vérification formelle de propriétés logiques sur le régime stationnaire du système.

This thesis investigates the local characterization of protein families at both structural and sequential level. We introduce contact fragments (CF) as parts of protein structure that conciliate spatial locality together with sequential neighborhood. We show that the predictability of CF from the sequence is better than that of contiguous fragments and of structurally distant pairs of fragments. In order to structurally compare CF, we introduce ASD, a novel alignment-free dissimilarity measure that respects triangular inequality while being tolerant to sequence shifts and indels. We show that ASD outperforms classical scores for fragment comparison on practical experiments such that unsupervised classification and structural mining. Ultimately, by integrating the identification of CF from the sequence into a statistical machine learning framework, we developed VIRALpro, a tool that enables the detection of sequences of viral structural proteins.; Cette thèse propose de nouveaux outils pour la caractérisation locale de familles de protéines au niveau de la séquence et de la structure. Nous introduisons les fragments en contact (CF) comme des portions de structure conciliant localité spatiale et voisinage séquentiel. Nous montrons qu'ils bénéficient d'une meilleure prédictibilité de structure depuis la séquence que des fragments contigus ou encore que des paires de fragments qui ne seraient pas en contact en structure. Polymerase chain reaction based techniques have been widely used in laboratory settings. Several applications in oncology, virology or prenatal diagnosis require highly sensitive detection methods, which cannot be achieved with conventional techniques. Digital PCR (dPCR) was developed from the association of PCR and limiting dilution procedures. It is based on the compartmentalization of DNA molecules in small volumes. Controlling the size and the content of each compartment is crucial to obtain a high sensitivity with a single molecule resolution. Microfluidics offers promising tools to isolate DNA fragments such as microdroplets, microchambers or microwells with volumes ranging from few picoliters to nanoliters. The review provides an overview of recent developments of microfluidics dPCR platforms and how this technology can influence the management of cancer patients.

International audience; Recently, different bacteriological laboratory interventions that decrease reporting time have been developed. These promising new broad-based techniques have merit, based on their ability to identify rapidly many bacteria, organisms difficult to grow or newly emerging strains, as well as their capacity to track disease transmission. Maldi-TOF MS has been proven to be an accurate and reliable method for organism identification including bacteria, yeast, molds, and mycobacteria. It is rapid, with results often 24 hours earlier than traditional methods, and inexpensive. The range of applications of Maldi-TOF MS has been growing constantly, from rapid species identification to labor-intensive proteomic studies of bacterial physiology (bacterial resistance and virulence). The purpose of this review is to present the different solutions commercialized in France, summarize the place of this technology in microbiology lab and to analyze future perspectives in this field.

The main purpose of this thesis is to present tools built in order to numerically study the development of cellular tissues through an individual-based approach that includes biomechanical elements as well as an artificial chemistry. The objective of such proposals is to gain a better understanding of the mechanisms that rule the development of multicellular tissues using numerical simulation as a complement to in vitro and in vivo experiments. This objective is difcult to achieve. However technological means in the field of cellular and molecular biology allow the observation and the gathering of many data. Moreover, the development of multi-core devices allows the simulation of complex systems, such as multi-cellular systems. Multi-cellular systems exhibit mainly two levels of complexity : the first one concerns the potentially large amount of cells they contain, which requires a considerable computing power when this point is addressed through individual-based approach; the second level concerns the diversity of biological cells’ behaviors. This level requires specific algorithms, for example to deal with complex behavior such as mitosis. The conception of 1) models that integrate biological data and 2) dedicated algorithms adapted to heterogenous and multi-core devices make it possible to solve, at least to some extent, these two levels of complexity. In order to numerically study both healthy and pathological tissue developpement, we propose two elements. The first is a biomechanical cell model that includes the behaviors involved in tissue morphogenesis (mitosis, diferentiation, adhesion, migration, cell-cell signaling and apoptosis). The second element is a parallel simulator that relies on a non-specialized software architecture and on dedicated data structures and algorithms used to benefit from the power of multi-core hardware. In this document, we present several case studies that gives some validation elements of both our model and our simulator., L’objectif principal de cette thèse est de proposer des outils permettant l’étude numérique du développement de tissus cellulaires à travers une approche individus-centrée comprenant des aspects biomécaniques et chimiques. De telles propositions doivent permettre de mieux comprendre les mécanismes régissant le développement de tissus multi-cellulaires grâce à la simulation numérique, en complément d’expérimentations in vitro et in vivo. La réalisation de ces objectifs est difficile, mais les avancées dans les domaines de la biologie cellulaire et moléculaire permettent l’observation et la collecte d’un grand nombre de données. En outre, le développement de matériels parallèles permet la simulation de systèmes complexes tels que des systèmes multi-cellulaires. Les systèmes multi-cellulaires exhibent essentiellement deux niveaux de complexité lorsque l’on souhaite les simuler: le premier concerne le nombre potentiellement très important de cellules qu’ils contiennent, nécessitant alors une grande puissance de calcul; le second concerne la multiplicité des comportements des cellules vivantes, tant au niveau individuel que collectif, ce qui requiert des algorithmes bien spécifiques. La conception de modèles, intégrant à la fois des données biologiques pertinentes, des algorithmes adaptés et reposant sur des processeurs puissants permet de résoudre, au moins en partie, ces deux niveaux de complexité, mais doivent reposer sur une architecture logicielle dédiée. Dans l’idée d’étudier, en simulation numérique, le développement de tissus sains et pathologiques, nos travaux apportent deux éléments. Le premier est un modèle biomécanique de cellule virtuelle comportant des processus impliqués dans la morphogenèse de tissus tels que la division, la différentiation, l’adhésion, la migration, la signalisation et l’apoptose. Le second est un simulateur parallèle reposant sur une architecture logicielle généraliste ainsi que sur des structures de données et des algorithmes originaux permettant d’exploiter la puissance de calcul offerte par les matériels multi-cœurs. Nous présentons dans ce mémoire plusieurs cas d’études qui permettent d’apporter des éléments de validation sur la réalisation de notre modèle et de notre simulateur.
