Measuring inbreeding and its consequences on fitness is central for many areas in biology including human genetics and the conservation of endangered species. However, there is no consensus on the best method, neither for quantification of inbreeding itself nor for the model to estimate its effect on specific traits. We simulated traits based on simulated genomes from a large pedigree and empirical whole-genome sequences of human data from populations with various sizes and structures (from the 1,000 Genomes project). We compare the ability of various inbreeding coefficients (F) to quantify the strength of inbreeding depression: allele-sharing, two versions of the correlation of uniting gametes which differ in the weight they attribute to each locus and two identical-by-descent segments-based estimators. We also compare two models: the standard linear model and a linear mixed model (LMM) including a genetic relatedness matrix (GRM) as random effect to account for the nonindependence of observations. We find LMMs give better results in scenarios with population or family structure. Within the LMM, we compare three different GRMs and show that in homogeneous populations, there is little difference among the different F and GRM for inbreeding depression quantification. However, as soon as a strong population or family structure is present, the strength of inbreeding depression can be most efficiently estimated only if i) the phenotypes are regressed on F based on a weighted version of the correlation of uniting gametes, giving more weight to common alleles and ii) with the GRM obtained from an allele-sharing relatedness estimator. Being able to properly quantify genetic differentiation is key to understanding the evolutionary potential of a species. One central parameter in this context is FST, the mean coancestry within populations relative to the mean coancestry between populations. Researchers have been estimating FST globally or between pairs of populations for a long time. More recently, it has been proposed to estimate population-specific FST values, and population-pair mean relative coancestry. Here, we review the several definitions and estimation methods of FST, and stress that they provide values relative to a reference population. We show the good statistical properties of an allele-sharing, method of moments based estimator of FST (global, population-specific and population-pair) under a very general model of population structure. We point to the limitation of existing likelihood and Bayesian estimators when the populations are not independent. Last, we show that recent attempts to estimate absolute, rather than relative, mean coancestry fail to do so. Author summary: We present a general model for the evolution of coancestries within and among populations possibly of different sizes and connected by migration, allowing for any type of mating pattern. We describe a moment-based, allele-sharing estimator of global, population-specific and population-pair FST, the coancestries within or between pairs of populations relative to the average mean coancestry between populations and show its good statistical properties using both simulated and real, published data from the 1,000 genomes project. As few as 10 individuals per population with 104 independent SNPs are sufficient to obtain accurate estimates. We evaluate statistically how our estimate compares to others, and discuss how population-pair (as opposed to pairwise) FST could become a useful metric in molecular ecology and conservation genetics. Introduction In 1969, forty years ago, I worked with plant geneticist R.W. Allard on some plant data generated by the new technique of electrophoresis (Allard et al. 1972). Allard's laboratory [...], Genotyping technology now allows the rapid and affordable generation of million-SNP profiles for humans, leading to considerable activity in association mapping. Similar activity is anticipated for many plant species, including Brassica. These plant association mapping activities will require the same care in quality control and quality assurance as for humans. The subsequent analyses may draw upon the same body of theory that is described here in the language of quantitative genetics. The correlation between alleles at a pair of genetic loci is a measure of linkage disequilibrium. The square of the sample correlation multiplied by sample size provides the usual test statistic for the hypothesis of no disequilibrium for loci with two alleles and this relation has proved useful for study design and marker selection. Nevertheless, this relation holds only in a diallelic case, and an extension to multiple alleles has not been made. Here we introduce a similar statistic, [R.sup.2], which leads to a correlation-based test for loci with multiple alleles: for a pair of loci with k and m alleles, and a sample of n individuals, the approximate distribution of n(k - 1)(m - 1)/(km) [R.sup.2] under independence between loci is [[chi square].sub.(k-1)(m-1). One advantage of this statistic is that it can be interpreted as the total correlation between a pair of loci. When the phase of two-locus genotypes is known, the approach is equivalent to a test for the overall correlation between rows and columns in a contingency table. In the phase-known case, [R.sup.2] is the sum of the squared sample correlations for all km 2 x 2 subtables formed by collapsing to one allele vs. the rest at each locus. We examine the approximate distribution under the null of independence for [R.sup.2] and report its close agreement with the exact distribution obtained by permutation. The test for independence using [R.sup.2] is a strong competitor to approaches such as Pearson's chi square, Fisher's exact test, and a test based on Cressie and Read's power divergence statistic. We combine this approach with our previous composite-disequilibrium measures to address the case when the genotypic phase is unknown. Calculation of the new multiallele test statistic and its P-value is very simple and utilizes the approximate distribution of [R.sup.2]. We provide a computer program that evaluates approximate as well as 'exact' permutational P-values.

Abstract Background Because common complex diseases are affected by multiple genes and environmental factors, it is essential to investigate gene-gene and/or gene-environment interactions to understand genetic architecture of complex diseases. After the great success of large scale genome-wide association (GWA) studies using the high density single nucleotide polymorphism (SNP) chips, the study of gene-gene interaction becomes a next challenge. Multifactor dimensionality reduction (MDR) analysis has been widely used for the gene-gene interaction analysis. In practice, however, it is not easy to perform high order gene-gene interaction analyses via MDR in genome-wide level because it requires exploring a huge search space and suffers from a computational burden due to high dimensionality. Results We propose dimensional reduction analysis, Gene-MDR analysis for the fast and efficient high order gene-gene interaction analysis. The proposed Gene-MDR method is composed of two-step applications of MDR: within- and between-gene MDR analyses. First, within-gene MDR analysis summarizes each gene effect via MDR analysis by combining multiple SNPs from the same gene. Second, between-gene MDR analysis then performs interaction analysis using the summarized gene effects from within-gene MDR analysis. We apply the Gene-MDR method to bipolar disorder (BD) GWA data from Wellcome Trust Case Control Consortium (WTCCC). The results demonstrate that Gene-MDR is capable of detecting high order gene-gene interactions associated with BD. Conclusion By reducing the dimension of genome-wide data from SNP level to gene level, Gene-MDR efficiently identifies high order gene-gene interactions. Therefore, Gene-MDR can provide the key to understand complex disease etiology.

A maximum-likelihood estimator for pairwise relatedness is presented for the situation in which the individuals under consideration come from a large outbred subpopulation of the population for which allele frequencies are known. We demonstrate via simulations that a variety of commonly used estimators that do not take this kind of misspecification of allele frequencies into account will systematically over-estimate the degree of relatedness between two individuals from a subpopulation. A maximum-likelihood estimator that includes [F.sub.ST] as a parameter is introduced with the goal of producing the relatedness estimates that would have been obtained if the subpopulation allele frequencies had been known. This estimator is shown to work quite well, even when the value of [F.sub.ST] is misspecified. Bootstrap confidence intervals are also examined and shown to exhibit close to nominal coverage when [F.sub.ST] is correctly specified.
