The mammal community of the Coastal Range of southern Chile has been little studied even though they inhabit an environment under severe threats due to anthropic disturbance. During the spring-summer seasons of 2020–2021 and 2021–2022, we characterized the communities of wild terrestrial mammals in a native forest (NF) and an exotic plantation of Eucalyptus (PL) of the Coastal Range of Osorno province by phototrapping. We used 1,060 camera-trap days in the NF and 960 camera-trap days in the PL to explore the effect of habitat type on wild mammal diversity in two localities (L-1 and L-2). We quantified the species richness, abundance, community similarity and daily distribution of mammal communities. Species richness was higher in the NF (7–8 spp) than in the PL (3–4 spp). Two community similarity index (CSI) was significantly higher between native forests (CSI = 0.728 ± 0.088) than between Eucalyptus plantations (CSI = 0.211 ± 0.097) (95% CI). Mean abundance was also higher in the NF than in the PL (L-1: 0.011 vs. 0.004 occurrence/camera-trap day (OCT); L-2: 0.008 vs. 0.004 OCT). In L-1, the most abundant mammals in the NF were Leopardus guigna (45.3% of relative occurrence (RO)) and Pudu puda (18.9% RO), and in the PL, they were Lycalopex culpaeus (50% RO) and L. guigna (37.5% RO). In L-2, the highest abundances in the NF were for P. puda (34.5% RO) and Puma concolor (27.6% RO), while in the PL, P. puda was predominant (66.7% RO). In NF of both localities, 22.2% of melanic L. guigna individuals were observed. The highest frequency of occurrences in both locations was between 12:00 and 23:59 hours, with 60% and 76.9% of detections, respectively. The species richness found in native forest is in accordance with studies carried out in other temperate rainforests of southern Chile. In addition, native forests support a richer and more similar community of terrestrial mammals than exotic forest plantations, which indicates that native forests are the main habitat for most mammals detected and that exotic plantations function as a complementary habitat for some species.

Pudu deer (Pudu puda) is endemic to the temperate rainforests of Chile. Genetic studies at different geographic scales for this species are required to better determine the genetic divergence within and among populations and their demography across the distribution range. These data can provide unique insights into the species or population status for conservation plans and decision-makers. We analyzed the mtDNA control region (CR) and cytochrome b (Cyt b) sequences of pudu deer in five provinces of southern Chile located at different latitudinal locations (Cautín, Valdivia, Osorno, Llanquihue and Chiloé Island) and three geographic areas within the studied provinces, representative of different longitudinal sites (Andes range, Central Valley and Coastal Range), to understand their genetic divergence and demography. The haplotype (H) and nucleotide (Π) diversities of CR and Cyt b ranged from 0.64286 to 0.98333 and from 0.00575 to 0.01022, respectively. CR diversity was significantly different among provinces, with Valdivia showing higher values than Llanquihue and Chiloé Island (H = 0.98333 vs. 0.64286–0.92727, P < 0.05). Cyt b variation also showed significant differences among provinces, particularly, among Cautín and Llanquihue (H = 1.000 vs. 0.222, P < 0.05). Genetic structuring among provinces was relatively high, as indicated by the FST index (FST = 0.41905). Clustering analysis indicated the presence of a distinctive cluster for Chiloé Island individuals. Fu’s FS and Tajima’s D based on CR revealed significant, negative deviations from equilibrium for Chiloé Island (D = -1.65898), Valdivia (Fs = -7.75335) and Llanquihue (Fs = -3.93267), suggesting population expansion in these provinces. Analysis at the longitudinal range showed significant differences among areas based on Π (P < 0.05), with the Andes range and Central Valley showing higher diversity than the Coastal Range. Neither population structuring (FST = 0.01360, P > 0.05) nor distinctive clusters in the longitudinal range were observed. Fu’s Fs and Tajima’s D were negative and significant for the Coastal Range based on CR (Fs = -6.64752, P < 0.001) and Cyt b (D = -1.74110, P < 0.05), suggesting the existence of population expansion. Our results suggest that pudu deer in the analyzed provinces is a genetically structured species, which could be associated with reduced panmixia among populations. The genetic divergence pattern and the population expansion recorded are likely to be associated with past processes of recolonization after Pleistocene glaciation events.

The mitochondrial cytochrome c oxidase subunit I (COI) gene is an effective molecular tool for the estimation of genetic variation and the identification of bird species. This molecular marker is used to differentiate among Chilean bird species by analyzing barcodes for 76 species (197 individuals), comprising 28 species with no previous barcode data and 48 species with sequences retrieved from the BOLD and GenBank databases. The DNA barcodes correctly identified 94.7% of the species analyzed (72 of 76 species). Mean intraspecific K2P distance was 0.3% (range 0–8.7%). Within the intraspecific divergence range, three species, Phrygilus gayi, Sephanoides sephanoides and Curaeus curaeus, showed relatively high intraspecific divergence (1.5–8.7%), possibly due to the presence of a species complex or geographic isolation of sub-populations. Mean interspecific K2P distance was 24.7% (range 1.3–43.5%). Consequently, the intraspecific K2P distance showed limited overlap with interspecific K2P distance. The mean intraspecific divergence in our study was similar to that found in temperate regions of South America (0.24%). However, it was approximately one order of magnitude lower than values reported for bird species in tropical regions of northern South America (1.8–2.13%). This result suggests that bird species from Chile show low levels of genetic structure and divergence. The small overlap between intra- and inter-specific distances implies that COI barcodes could be used as an effective tool to identify nearly all the Chilean bird species analyzed.

The Pudu deer (Pudu puda) is endemic to the temperate rainforest of Chile and Argentina and currently faces serious conservation problems related to habitat loss. However, studies undertaken on this species are not sufficient to identify suitable areas for conservation purposes across its distribution range. In order to estimate the current and future distribution of the Pudu deer in southern Chile, we modelled the potential distribution of this species, based on occurrence points taken from seven contiguous provinces of this area using the Maxent modelling method. The Pudu deer distribution covered an estimated area of 17,912 km2 (24.1% of the area analysed), using a probability of occurrence above 0.529, according to the threshold that maximises the sum of sensitivity and specificity. In contrast to the Andes mountain range, areas with higher probabilities of occurrence were distributed mainly on the eastern and western slopes of the Coastal Mountain Range, where extensive coverage of native forest persists, as occurs in the provinces of Ranco, Osorno and Llanquihue. Projections to 2070, with global warming scenarios of 2.6 and 8.5 rcp, revealed that large areas will conserve their habitability, especially in the Coastal mountain range. Our results reveal that the Coastal mountain range has a high current and future habitability condition for the Pudu deer, a fact which may have conservation implications for this species.

The biodiversity of Chilean avifauna has been shaped by geological events, geographical factors and extreme climatic regimens. Molecular genetic studies developed to date have begun to provide valuable information to elucidate the effect of these factors on the evolutionary history of Chilean birds. We conducted a search in two bibliographic databases (PubMed and Scopus) over the period between 1998 and 2018 to identify the number and class of articles published in this research field. The quantification of specific research categories was also performed to assess progress in different molecular genetic issues of Chilean birds. Representative studies of the more active research areas: population structure, phylogeography, systematics and taxonomy and genetic diversity, were briefly commented on. Studies on genetic divergence analysis of cryptic species and the underlying genetics at molecular level of adaptive phenotypes in populations, were very scarce. Several types of mitochondrial and nuclear markers have been used, with COI plus D-loop and microsatellite loci, respectively, being the most widely-used markers. However, high-throughput analyses based on complete mitochondrial genomes have also been published. More than one hundred species have been analyzed; the most studied groups being penguins, followed by New World swallows. Although, to date, molecular genetic studies of Chilean birds still require further analysis, the studies available on some species or groups have provided important data to improve our understanding of the origin and evolution of this avifauna.

Trichomycterus areolatus Valenciennes, 1846 is a small endemic catfish inhabiting the Andean river basins of Chile. In this study, the morphological variability of three T. areolatus populations, collected in two river basins from southern Chile, was assessed with multivariate analyses, including principal component analysis (PCA) and discriminant function analysis (DFA). It is hypothesized that populations must segregate morphologically from each other based on the river basin that they were sampled from, since each basin presents relatively particular hydrological characteristics. Significant morphological differences among the three populations were found with PCA (ANOSIM test, r = 0.552, p < 0.0001) and DFA (Wilks’s λ = 0.036, p < 0.01). PCA accounted for a total variation of 56.16% by the first two principal components. The first Principal Component (PC1) and PC2 explained 34.72 and 21.44% of the total variation, respectively. The scatter-plot of the first two discriminant functions (DF1 on DF2) also validated the existence of three different populations. In group classification using DFA, 93.3% of the specimens were correctly-classified into their original populations. Of the total of 22 transformed truss measurements, 17 exhibited highly significant (p < 0.01) differences among populations. The data support the existence of T. areolatus morphological variation across different rivers in southern Chile, likely reflecting the geographic isolation underlying population structure of the species.

Numerous self-sustaining naturalized or introduced populations of rainbow trout (Oncorhynchus mykiss) are widely distributed throughout the freshwaters of southern Chile. In this study, analysis of the mitochondrial DNA control region (CR) marker was conducted to investigate the level of genetic divergence among populations and their phylogenetic relationships with respect to native lineages. This information provided a framework to interpret the genetic structure and origin that was shaped during historical trout introduction efforts. To this end, we analyzed eleven naturalized populations of lakes and rivers from five basins. The CR marker revealed five haplotypes. The overall haplotype (H) and nucleotide (Π) diversities were 0.684 ± 0.030 and 0.00460 ± 0.00012, respectively. Global FST was 0.169, with several pairwise FST estimates showing significant differences (P < 0.05). The exact test of population differentiation corroborated this result (P < 0.001). Significant geographic structure was found (P < 0.05), with variations explained primarily by differences within populations (61.65%) and among group basins (20.82%). Maximum likelihood phylogenetic analysis resolved two distinct clades with medium bootstrap support when naturalized populations were aligned in conjunction with reference native lineages. The haplotype network revealed a close association between naturalized populations and four main haplotypes representative of three native ecotypes or lineages from western North America (rainbow trout, steelhead trout and redband trout). These results indicate a genetic population structuring for naturalized rainbow trout from southern Chile and an origin probably represented by multiple lineages sources. Thus, mitochondrial DNA data strongly suggest that stocking of rainbow trout from different origins may have occurred during or after the initial introduction efforts.

Con el propósito de aportar información para contribuir al desarrollo del cultivo de la trucha café anádroma (Salmo trutta trutta) en Chile, también llamada seatrout, en este trabajo se revisan los siguientes aspectos: i) características genéticas y origen evolutivo de la trucha café naturalizada existente en el país, ii) rendimiento reproductivo bajo condiciones de cautiverio, and iii) eficiencia del proceso de esmoltificación, tasa de crecimiento y maduración sexual en agua dulce y agua de mar de la trucha café anádroma. Estos últimos parámetros son particularmente relevantes para una apropiada evaluación de su desempeño bajo condiciones de cultivo intensivo. El análisis de estos aspectos indica que las poblaciones naturalizadas de trucha café en Chile presentan un alto grado de variación genética, junto con un probable origen único (línea filogenética Atlántica, norte de Europa); éstas también presentan un rendimiento reproductivo óptimo, que excede aquel observado en otros salmónidos. Además, el proceso de esmoltificación de la trucha café anádroma es equivalente al observado en salmónidos totalmente anádromos, como el salmón del Atlántico y el salmón coho. Asimismo, con excepción de la maduración precoz, que es más alta que en el salmón del Atlántico, sobre todo en los machos, esta variedad también muestra una favorable tasa de crecimiento y sobrevivencia en agua de mar. Todos estos antecedentes indican que el cultivo de la trucha café anádroma es una alternativa interesante, con potencial para ser incorporada en la salmonicultura nacional.

The rainbow trout is a salmonid fish that occasionally exhibits broodstocks with biannual spawning behavior, a phenomenon known as a double annual reproductive cycle (DARC). Spawning time quantitative trait loci (SPT-QTLs) affect the time of the year that female rainbow trout spawn and may influence expression of the DARC trait. In this study, microsatellite markers linked and unlinked to SPT-QTLs were genotyped to investigate the underlying genetics of this trait. SPT-QTLs influenced the DARC trait since in two case-control comparisons three linked markers (OmyFGT12TUF, One3ASC and One19ASC) had significant levels of allelic frequency differentiation and marker-character association. Furthermore, alleles of One3ASC and One19ASC had significantly higher frequencies in populations that carried the DARC trait.

Cytogenetic analysis of Trichomycterus areolatus, collected from the Tijeral and Huilma Rivers in southern Chile has shown a diploid chromosome number of 2n = 54, a fundamental number of FN = 106, and a karyotypic formula of 44m + 8sm + 2st. Intra-individual polymorphism of chromosome number (2n = 54, 55 and 56) in specimens from the Huilma River has also been documented, providing further evidence of the occurrence of this phenomenon in Trichomycterus. The karyotype exhibited large chromosome pairs: metacentric pairs 1 (relative length 7.54%), 2 (5.75%) and 3 (5.09%), submetacentric pair 23 (5.25%), and subtelocentic pair 27 (5.28%). Nuclear DNA content analysis showed an average value of 5.04 ± 1.09 pg/nucleus. This DNA content is higher than the mean value described for other species in this genus.

Chromosomal characterization of coho salmon samples from three fish farms in southern Chile (Polcura, Castro and Coyhaique) was carried out in order to compare their chromosome constitutions. All populations had a 2n = 60; however, Polcura and Coyhaique had a different chromosome arm number (NF = 110; 40m + 10sm + 10st/t) than Castro (NF = 108; 40m + 8sm + 12st/t). Variation in NF was due to chromosome pair 25, which was submetacentric in Coyhaique and Polcura, but subtelocentric in Castro. In all karyotypes, a large submetacentric chromosome pair exhibited an interstitial secondary constriction in the short arm. The observed variability in chromosome arm number agrees with previous reports for O. kisutch, and in this particular case it seemed to be caused by a pericentric inversion of pair 25. Cultured populations of Chilean coho salmon are, therefore, likely to be cytogenetically variable.A caracterização cromossômica de amostras de salmon tipo coho de três criações de peixes do sul do Chile (Polcura, Castro e Coyhaique) foi feita com a intenção de comparar suas constituições cromossômicas. Todas as populações apresentaram 2n = 60; contudo, Polcura e Coyhaique tiveram um número de braços cromossômicos (NF = 110; 40m + 10sm + 10st/t) diferente de Castro (NF = 108; 40m + 8sm + 12st/t). A variação no NF deveu-se ao par cromossômico 25, que era submetacêntrico em Coyhaique e Polcura e subtelocêntrico em Castro. Em todos os cariótipos, um grande par cromossômico submetacêntrico exibiu uma constrição secundária intersticial no braço curto. A variabilidade observada no número de braços cromossômicos concorda com relatos prévios para O. kisutch e, neste caso particular, parece ter sido causada por uma inversão pericêntrica no par 25. Portanto, populações cultivadas de salmão chileno do tipo coho provavelmente são citogeneticamente variáveis.

This study compares the gonadosomatic index (GSI), oocyte growth (OG), gonadal histology, and plasma level concentrations of sex hormones (estradiol-17β (E2) and vitellogenin (V)) of twice-spawning (T-SP) and once-spawning (O-SP) females of rainbow trout throughout the additional and the normal reproductive cycle, respectively. In T-SP, the GSI values rapidly increase from May to November, in contrast to O-SP, which showed low and constant GSI values (1.19 to 14.5 and 1.19 to 0.63, resp.). T-SP exhibited a marked increase of OG in the same period, reaching a maximum diameter of 4,900 ± 141.42 μm, in contrast to O-SP, which presented a slow OG. The gonadal histology of T-SP agreed with the general pattern of ovogenesis observed for O-SP (vitellogenesis, ovulation, and recrudescence); however, this process was nonsynchronous between the two breeder groups. Plasma steroid levels showed significant variation during oogenesis, which agreed with the GSI, OG, and gonadal histology patterns. The level of E2 increased to a maximum value of 26.2 ng/mL and 36.0 ng/mL in O-SP and T-SP, respectively, one or two months before the spawning event where vitellogenesis was fully active. The V concentrations followed a pattern similar to those of E2.

Naturalized brown trout populations in Chile are a valuable genetic resource with aquaculture potential. The oogenesis of a three-year-old brown trout cultured population was studied in southern Chile. Gonadosomatic index (GSI), oocyte growth, gonadal microscopic characteristics, and plasma levels of estradiol–17β (E2), testosterone (T), and 17α–hydroxyprogesterone (17α–HP) were measured bimonthly for a nine-month period before spawning. The maximum GSI level (22%) was similar to that described for other salmonids, although it was reached in May, more than one month before the population started spawning. Oocyte growth increases strongly from January when diameter reaches more than 1 mm. The vitellogenic period (six-seven months) is consistent with the long vitellogenesis, described for salmonid females maturing at three years old. E2 shows a slow increase from November, reaching its peak value in March (65.2±0.7 ng/ml), during maximal vitellogenic activity. T increases as oogenesis progresses, reaching a maximum of 90±20 ng/ml during May, and falling considerably during ovulation. Following a typical pattern of progestogens in salmonid oogenesis, 17α–HP stays at basal levels during most of oogenesis, but experiences a strong surge (2.0±0.4 ng/ml) just before ovulation. J. Exp.
