10. Using convolutional neural networks to count parrot nest‐entrances on photographs from the largest known colony of Psittaciformes.

Abstract

Counting animal populations is fundamental to understand ecological processes. Counts make it possible to estimate the size of an animal population at specific points in time, which is essential information for understanding demographic change. However, in the case of large populations, counts are time‐consuming, particularly if carried out manually. Here, we took advantage of convolutional neural networks (CNN) to count the total number of nest‐entrances in 222 photographs covering the largest known Psittaciformes (Aves) colony in the world. We conducted our study at the largest Burrowing Parrot Cyanoliseus patagonus colony, located on a cliff facing the Atlantic Ocean in the vicinity of El Cóndor village, in north‐eastern Patagonia, Argentina. We also aimed to investigate the distribution of nest‐entrances along the cliff with the colony. For this, we used three CNN architectures, U‐Net, ResUnet, and DeepLabv3. The U‐Net architecture showed the best performance, counting a mean of 59,842 Burrowing Parrot nest‐entrances across the colony, with a mean absolute error of 2.7 nest‐entrances over the testing patches, measured as the difference between actual and predicted counts per patch. Compared to a previous study conducted at El Cóndor colony more than 20 years ago, the CNN architectures also detected noteworthy differences in the distribution of the nest‐entrances along the cliff. We show that the strong changes observed in the distribution of nest‐entrances are a measurable effect of a long record of human‐induced disturbance to the Burrowing Parrot colony at El Cóndor. Given the paramount importance of the Burrowing Parrot colony at El Cóndor, which concentrates 71% of the world's population of this species, we advocate that it is imperative to reduce such a degree of disturbance before the parrots reach the limit of their capacity of adaptation. Abstract

Simple Summary: In everchanging landscapes with intense land use for agriculture, forestry and settlements, songbirds need to adapt their feeding and breeding behaviour according to changing habitats and food supplies. Blue and Great Tits occur in various habitats from forest to park-like sites and strongly rely on caterpillars to feed their offspring. Using genetic analyses of Blue and Great Tit droppings, we compared the diet composition of nestlings among forest, urban parks, and meadows with scattered fruit trees (traditional orchards). Additionally, we compared the food availability in the trees of each habitat to the respective nestling diets. Both bird species showed a diverse diet dominated by butterflies in all habitats. Moth components in the diet were most similar between forest and orchard sites, while components of other insect-like prey were most similar between orchard and urban sites. Both bird species especially selected three major moth families at all sites and alongside two families of sawflies in the orchard and forest sites. Our results on nestling diet and prey preferences provide further insights in the feeding behaviours of Blue and Great Tits among changing anthropogenic landscapes. Moreover, our genetic approach using bird droppings provides a baseline to support insect monitoring. Increasing landscape transformations and urbanisation affect insectivorous bird populations in various ways such as food availability, breeding phenology, or reproductive success. Especially during the breeding season, many passerine birds rely on the availability of caterpillars as the main prey for their nestlings. Previous studies suggested that similar diet preferences of sympatric species may result in interspecific competition, as demonstrated for Blue and Great Tits in forest habitats. However, nestling diet and prey preferences in other habitats are not fully understood. Prey availability, especially caterpillars, is lower in cities than in forests, thus influencing prey choice and interspecific competition. Here we used faecal DNA metabarcoding to investigate if nestling diet composition of the two sympatric species Blue Cyanistes caeruleus and Great Tits Parus major varied among species and different habitats (forest, traditional orchards, and urban parks). Furthermore, we examined food availability by DNA barcoding of the arboreal arthropod communities among habitats and compared them to the nestling diet to infer parental prey selectivity. The study was carried out in central Germany from 2018 to 2019. Blue and Great Tits showed a diverse diet which was dominated by Lepidoptera in all habitats. Lepidopteran diet components were most similar between forest and orchard sites, as were the components with other arthropods between orchard and urban sites. Both tit species showed selectivity for the lepidopteran families Geometridae and Tortricidae in all habitats, and for Noctuidae (Lepidoptera), Tenthredinidae and Braconidae (Hymenoptera) in forest and orchard sites. Abstract

Species overlapping in habitat use can cohabit depending on how they exploit resources. To understand segregation in resource use, an exhaustive knowledge of the diet is required. We aimed to disentangle the diet composition of the Falkland Flightless Steamer Duck Tachyeres brachypterus and the Patagonian Crested Duck Lophonetta specularioides sharing a coastal environment. Using DNA extracted from scats and Illumina sequencing, we generated a list of molecular operational taxonomic units. Both ducks consumed a variety of invertebrates, frequently overlapping in the taxa consumed. However, only the Falkland Flightless Steamer Ducks consumed fish, which might be indicative of dietary specialization and inter-specific segregation in the restricted space that these birds share. Moreover, the female and male Falkland Flightless Steamer Ducks consumed different fish prey, with almost one-third of the fish taxa being consumed by females only and another similar number consumed by males only. This result might suggest a case of intra-specific competition, triggering sexual segregation. Additionally, we detected parasitic Platyelminthes (Cestoda and Trematoda), with different frequencies of occurrence, probably related to the different diet compositions of the ducks. Abstract

Blood parasites are found in many vertebrates, but the research on blood parasites of lizards is still at its onset. We analyzed blood samples from side-blotched lizards Uta stansburiana from San Benito Oeste Island, Mexico, to test for the presence of hemoparasites. We found a high prevalence (23 out of 27 samples) of a blood parasite of the genus Lankesterella (Coccidia, Eimeriorina, Lankesterellidae) according to phylogenetic analyses of the parasite 18S rRNA gene. Similar parasites (97–99% similarity) have recently been described for Uta stansburiana from California. The parasite 18S rRNA gene showed high variability, both within San Benito and compared to California. The next closest matches of the parasite DNA with 97–98% similarity included a range of different genera (Lankesterella, Schellackia, Eimeria, Isospora and Caryospora). A high uncertainty in the deeper branches of the phylogenetic trees, and many missing links in genetic network analysis, were in line with previous suggestions that the coccidians are an understudied group with large knowledge gaps in terms of their diversity and taxonomy. Further studies are needed to resolve the evolutionary relationships within the Eimeriorina.

Abstract

[Background]: Energy landscapes provide an approach to the mechanistic basis of spatial ecology and decision-making in animals. This is based on the quantification of the variation in the energy costs of movements through agiven environment, as well as how these costs vary in time and for different animal populations. Organisms asdiverse as fish, mammals, and birds will move in areas of the energy landscape that result in minimised costs andmaximised energy gain. Recently, energy landscapes have been used to link energy gain and variable energy costsof foraging to breeding success, revealing their potential use for understanding demographic changes., [Methods]: Using GPS-temperature-depth and tri-axial accelerometer loggers, stable isotope and molecular analysesof the diet, and leucocyte counts, we studied the response of gentoo (Pygoscelis papua) and chinstrap (Pygoscelisantarcticus) penguins to different energy landscapes and resources. We compared species and gentoo penguinpopulations with contrasting population trends., [Results]: Between populations, gentoo penguins from Livingston Island (Antarctica), a site with positive populationtrends, foraged in energy landscape sectors that implied lower foraging costs per energy gained compared withthose around New Island (Falkland/Malvinas Islands; sub-Antarctic), a breeding site with fluctuating energy costs offoraging, breeding success and populations. Between species, chinstrap penguins foraged in sectors of the energylandscape with lower foraging costs per bottom time, a proxy for energy gain. They also showed lowerphysiological stress, as revealed by leucocyte counts, and higher breeding success than gentoo penguins. In termsof diet, we found a flexible foraging ecology in gentoo penguins but a narrow foraging niche for chinstraps., [Conclusions]: The lower foraging costs incurred by the gentoo penguins from Livingston, may favour a higherbreeding success that would explain the species’positive population trend in the Antarctic Peninsula. The lowerforaging costs in chinstrap penguins may also explain their higher breeding success, compared to gentoos fromAntarctica but not their negative population trend.
