Despite many successes in the control of human infectious diseases they continue to pose a considerable risk to human health. The global distributions of pathogens are driven by ecological factors and the magnitude and extent of transmission are influenced by the dynamics of human behaviour. Viruses such as chikungnunya virus, Zika virus, dengue virus, and Ebola virus have recently expanded geographically. However, prior to their expansion there was little quantitative evidence available to identify locations that may be susceptible to transmission and to evaluate the likelihood of virus introduction to such locations. In this thesis statistical modelling techniques were applied with the aim of understanding infectious disease ecology, determining the main drivers of disease occurrence, and predicting the magnitude and regional spread of an outbreak in real-time. My results provide estimates of the populations now living in areas with possible transmission of chikungunya virus, show that the seasonal dynamics of Zika infection coupled with data on international travel, can better predict the arrival of the virus into new locations. Analyses of regional outbreaks of viruses including Ebola virus in West Africa and Yellow fever virus in Angola and the Democratic Republic Congo, show that patterns of human mobility strongly predict the real-time spread of disease. Further, I demonstrate that the impact of human movement varies considerably depending on the time of the outbreak (expanding versus declining phase) and the country of interest. The results and conclusions of these studies are discussed in the context of improving our understanding of infectious disease dynamics and of informing public health policies, interventions, and control efforts.

Background The importance of infectious disease epidemic forecasting and prediction research is underscored by decades of communicable disease outbreaks, including COVID-19. Unlike other fields of medical research, such as clinical trials and systematic reviews, no reporting guidelines exist for reporting epidemic forecasting and prediction research despite their utility. We therefore developed the EPIFORGE checklist, a guideline for standardized reporting of epidemic forecasting research. Methods and findings We developed this checklist using a best-practice process for development of reporting guidelines, involving a Delphi process and broad consultation with an international panel of infectious disease modelers and model end users. The objectives of these guidelines are to improve the consistency, reproducibility, comparability, and quality of epidemic forecasting reporting. The guidelines are not designed to advise scientists on how to perform epidemic forecasting and prediction research, but rather to serve as a standard for reporting critical methodological details of such studies. During outbreaks of emerging infectious diseases, internationally connected cities often experience large and early outbreaks, while rural regions follow after some delay. This hierarchical structure of disease spread is influenced primarily by the multiscale structure of human mobility. However, during the COVID-19 epidemic, public health responses typically did not take into consideration the explicit spatial structure of human mobility when designing non-pharmaceutical interventions (NPIs). NPIs were applied primarily at national or regional scales. Here we use weekly anonymized and aggregated human mobility data and spatially highly resolved data on COVID-19 cases, deaths and hospitalizations at the municipality level in Mexico to investigate how behavioural changes in response to the pandemic have altered the spatial scales of transmission and interventions during its first wave (March - June 2020). We find that the epidemic dynamics in Mexico were initially driven by SARS-CoV-2 exports from Mexico State and Mexico City, where early outbreaks occurred. The mobility network shifted after the implementation of interventions in late March 2020, and the mobility network communities became more disjointed while epidemics in these communities became increasingly synchronised. Our results provide actionable and dynamic insights into how to use network science and epidemiological modelling to inform the spatial scale at which interventions are most impactful in mitigating the spread of COVID-19 and infectious diseases in general.

Background: Aedes-borne arboviruses cause both seasonal epidemics and emerging outbreaks with a significant impact on global health. These viruses share mosquito vector species, often infecting the same host population within overlapping geographic regions. Thus, comparative analyses of the virus evolutionary and epidemiological dynamics across spatial and temporal scales could reveal convergent trends. Methodology/Principal findings: Focusing on Mexico as a case study, we generated novel chikungunya and dengue (CHIKV, DENV-1 and DENV-2) virus genomes from an epidemiological surveillance-derived historical sample collection, and analysed them together with longitudinally-collected genome and epidemiological data from the Americas. Aedes-borne arboviruses endemically circulating within the country were found to be introduced multiple times from lineages predominantly sampled from the Caribbean and Central America. For CHIKV, at least thirteen introductions were inferred over a year, with six of these leading to persistent transmission chains. For both DENV-1 and DENV-2, at least seven introductions were inferred over a decade. Conclusions/Significance: Our results suggest that CHIKV, DENV-1 and DENV-2 in Mexico share evolutionary and epidemiological trajectories. The southwest region of the country was determined to be the most likely location for viral introductions from abroad, with a subsequent spread into the Pacific coast towards the north of Mexico. Virus diffusion patterns observed across the country are likely driven by multiple factors, including mobility linked to human migration from Central towards North America. Considering Mexico's geographic positioning displaying a high human mobility across borders, our results prompt the need to better understand the role of anthropogenic factors in the transmission dynamics of Aedes-borne arboviruses, particularly linked to land-based human migration. Author summary: Mexico is endemic to several Aedes-borne arboviruses relevant to global health, and ranks within the top five countries in the Americas that report the highest case numbers. Our study provides a general overview of arbovirus introduction, spread and establishment patterns in North and Central America, and should be of interest to both local health and global authorities. Moreover, it sets to explore the paradigm of convergence at different scales in independent virus populations, represented by comparable epidemiological and evolutionary trends in Aedes-borne arboviruses sharing ecological niches. Our results represent important advances in the study of mosquito-borne viruses listed as a threat to global health, specifically applied to key countries within the developing world. Within IIb, the cause the current global outbreak, we identified multiple lineages (A.1, A.2, A.1.1 and B.1) to support real-time genomics surveillance.

The article discusses a phylogenetic analysis on dengue virus (DENV) serotype 2 Cosmopolitan genotype in Ho Chi Minh, Vietnam. The study explored DENV lineages circulating in Ho Chi Minh City using samples from dengue patients in research studies at the Hospital for Tropical Diseases from 2017-2022 and it estimated ancestral node locations via root-to-tip regression analyses. It examined the dynamics of DENV prevalence, spread and transmission within Vietnam.
