Genetic diversity is a fundamental measure of a populations ability to adapt to future environmental change. Subpopulations may carry unique genetic lineages that contribute to fitness and genetic diversity of species across their distribution range. Therefore, considerations, or lack thereof, of genetic diversity in wildlife management practices may result in either population persistence or extinction over time. Some management tools may pose a greater risk to a species' survival than others when populations are impacted. In South Africa, there has been great interest to translocate animals, sometimes with little consideration to the potential impacts on the species and/or populations survival. Thus, there is a need to collate scientific information to better inform decision‐making and review these management practices and their effects on populations. Here, we focus on three antelope species, the blue duiker (Philantomba monticola), oribi (Ourebia ourebi), and tsessebe (Damaliscus lunatus). We review the genetic status of each species across South Africa, with regards to taxonomy, genetic diversity and population structure, threats that may compromise the genetic diversity within species and across populations, conservation management actions and how they may compromise or benefit the genetic status and lastly make recommendations on possible alternative management actions and future research to inform conservation policy and sustainable management practice. We live in a world characterized by biodiversity loss and global environmental change. The extinction of large carnivores can have ramifying effects on ecosystems like an uncontrolled increase in wild herbivores, which in turn can have knock‐on impacts on vegetation regeneration and communities. Cheetahs (Acinonyx jubatus) serve important ecosystem functions as apex predators; yet, they are quickly heading towards an uncertain future. Threatened by habitat loss, human‐wildlife conflict and illegal trafficking, there are only approximately 7100 individuals remaining in nature. We present the most comprehensive genome‐wide analysis of cheetah phylogeography and conservation genomics to date, assembling samples from nearly the entire current and past species' range. We show that their phylogeography is more complex than previously thought, and that East African cheetahs (A. j. raineyi) are genetically distinct from Southern African individuals (A. j. jubatus), warranting their recognition as a distinct subspecies. We found strong genetic differentiation between all classically recognized subspecies, thus refuting earlier findings that cheetahs show only little differentiation. The strongest differentiation was observed between the Asiatic and all the African subspecies. We detected high inbreeding in the Critically Endangered Iranian (A. j. venaticus) and North‐western (A. j. hecki) subspecies, and show that overall cheetahs, along with snow leopards, have the lowest genome‐wide heterozygosity of all the big cats. This further emphasizes the cheetah's perilous conservation status. Our results provide novel and important information on cheetah phylogeography that can support evidence‐based conservation policy decisions to help protect this species. Mitochondrial DNA sequences (1137 bp) of the cytochrome b gene and craniodental and craniometric data were used to investigate the evolutionary relationships of six putative rodent taxa of Otomys (family Muridae: subfamily Murinae: tribe Otomyini) co-occurring in the Western Cape and Eastern Cape provinces of South Africa. Phylogenetic analysis of 20 new sequences together with craniodental and craniometric characters of 94 adult skulls reveal the existence of a unique lineage of Otomys cf. karoensis (named herein Otomys willani sp. nov.) from the Sneeuberg Centre of Floristic Endemism in the southern Drakensberg Mountain Range. Craniometric analysis distinguished O. karoensis from O. willani and identified a further four localities in the range of the latter species. We document southern range extensions of both Sloggett's ice rat, Otomys sloggetti , and the vlei rat Otomys auratus to the Sneeuberg Mountain Range, in addition to appreciable genetic divergence between Sneeuberg and southern and central Drakensberg populations of O. sloggetti. Our results demonstrate parallel patterns of cryptic speciation in two co-occurring species complexes (Otomys irroratus s.l. and O. karoensis s.l.) associated closely with the boundaries of biomes (fynbos vs. grassland biomes) and geological formations (Cape Fold Belt vs. Great Escarpment).
