17. Utilizing Mechanistic Cross-Linking Technology to Study Protein-Protein Interactions: An Experiment Designed for an Undergraduate Biochemistry Lab

Abstract

Over the past decade, mechanistic cross-linking probes have been used to study protein-protein interactions in natural product biosynthetic pathways. This approach is highly interdisciplinary, combining elements of protein biochemistry, organic chemistry, and computational docking. Herein, we described the development of an experiment to engage undergraduate students in multidisciplinary research that leverages mechanistic cross-linking probes to study protein conformations and protein-protein interactions. This experiment provides students with a platform to learn chemoenzymatic synthesis, polyacrylamide gel electrophoresis, biochemical assays, and computational docking, all while exploring a contemporary biochemical topic.

Abstract

Abstract Microalgae have presented themselves as a strong candidate to replace diminishing oil reserves as a source of lipids for biofuels. Here we describe successful modifications of terrestrial plant lipid content which increase overall lipid production or shift the balance of lipid production towards lipid varieties more useful for biofuel production. Our discussion ranges from the biosynthetic pathways and rate limiting steps of triacylglycerol formation to enzymes required for the formation of triacylglycerol containing exotic lipids. Secondarily, we discuss techniques for genetic engineering and modification of various microalgae which can be combined with insights gained from research in higher plants to aid in the creation of production strains of microalgae.

Abstract

Non‐biodegradable petroleum‐based plastic wastes have become a leading environmental concern, and new efforts are underway to prepare biobased and biodegradable replacements. We have explored the preparation of adhesives suitable for use in consumer products, and here we report the development of waterborne, biodegradable adhesives from biobased monomers resulting in adhesives exceeding 70% biocontent. Using water as the polymer medium, viscosity challenges and the use of volatile organic solvents are avoided. Material properties of the polyurethane dispersions, resulting films, and laminates produced showed Mw ranging between 56,000 and 124,000. Lastly, the biodegradability of films and laminates was evaluated. The resulting metrics indicate that the adhesives produced meet the desired mechanical and biodegradability targets, indicating that high renewability content solvent‐free polyurethane dispersions are a viable solution for lamination adhesives. 39. Releasing Stored Solar Energy within Pond Scum: Biodiesel from Algal Lipids

Abstract

Microalgae have emerged as an attractive feedstock for the mass production of renewable transportation fuels due to their fast growth rate, flexible habitat preferences, and substantial oil yields. As an educational tool, a laboratory was developed that mimics emerging algal biofuel technology, including the extraction of algal lipids and transesterification into biodiesel. First, students were introduced to algae as an energy feedstock and taught how to cultivate and harvest algal biomass. Next, students learned how to convert algal biomass to a transportation fuel using transesterification and extraction, including an experimental comparison of base- and acid-catalyzed transesterification methods. The energy content of homemade algae biodiesel was determined and compared to soybean biodiesel and petroleum diesel using a homemade calorimeter. (Contains 2 tables and 2 figures.)

Abstract

Acyl carrier protein (ACP) transports the growing fatty acid chain between enzymatic domains of fatty acid synthase (FAS) during biosynthesis (1). Because FAS enzymes operate on ACP-bound acyl groups, ACP must stabilize and transport the growing lipid chain (2). ACPs have a central role in transporting starting materials and intermediates throughout the fatty acid biosynthetic pathway (3-5). The transient nature of ACP-enzyme interactions impose major obstacles to obtaining high-resolution structural information about fatty acid biosynthesis, and a new strategy is required to study protein-protein interactions effectively. Here we describe the application of a mechanism-based probe that allows active site-selective covalent crosslinking of AcpP to FabA, the Escherichia coli ACP and fatty acid 3-hydroxyacyl-ACP dehydratase, respectively. We report the 1.9 Å crystal structure of the crosslinked AcpP-FabA complex as a homodimer in which AcpP exhibits two different conformations, representing probable snapshots of ACP in action: the 4'-phosphopantetheine group of AcpP first binds an arginine-rich groove of FabA, then an AcpP helical conformational change locks AcpP and FabA in place. Residues at the interface of AcpP and FabA are identified and validated by solution nuclear magnetic resonance techniques, including chemical shift perturbations and residual dipolar coupling measurements. These not only support our interpretation of the crystal structures but also provide an animated view of ACP in action during fatty acid dehydration. These techniques, in combination with molecular dynamics simulations, show for the first time that FabA extrudes the sequestered acyl chain from the ACP binding pocket before dehydration by repositioning helix III. Extensive sequence conservation among carrier proteins suggests that the mechanistic insights gleaned from our studies may be broadly applicable to fatty acid, polyketide and non-ribosomal biosynthesis. Here the foundation is laid for defining the dynamic action of carrier-protein activity in primary and secondary metabolism, providing insight into pathways that can have major roles in the treatment of cancer, obesity and infectious disease., In E. coli, AcpP interacts with at least 12 enzymes involved in fatty acid biosynthesis, plus nine other enzymes from disparate biosynthetic pathways (Fig. 1a and Supplementary Fig. 1) (6-10).
