Quantifying the impact of a scholarly paper is of great significance, yet the effect of geographical distance of cited papers has not been explored. In this paper, we examine 30,596 papers published in Physical Review C, and identify the relationship between citations and geographical distances between author affiliations. Subsequently, a relative citation weight is applied to assess the impact of a scholarly paper. A higher-order weighted quantum PageRank algorithm is also developed to address the behavior of multiple step citation flow. Capturing the citation dynamics with higher-order dependencies reveals the actual impact of papers, including necessary self-citations that are sometimes excluded in prior studies. Research paper recommenders emerged over the last decade to ease finding publications relating to researchers’ area of interest. The challenge was not just to provide researchers with very rich publications at any time, any place and in any form but to also offer the right publication to the right researcher in the right way. Several approaches exist in handling paper recommender systems. However, these approaches assumed the availability of the whole contents of the recommending papers to be freely accessible, which is not always true due to factors such as copyright restrictions. This paper presents a collaborative approach for research paper recommender system. By leveraging the advantages of collaborative filtering approach, we utilize the publicly available contextual metadata to infer the hidden associations that exist between research papers in order to personalize recommendations. The novelty of our proposed approach is that it provides personalized recommendations regardless of the research field and regardless of the user’s expertise. Using a publicly available dataset, our proposed approach has recorded a significant improvement over other baseline methods in measuring both the overall performance and the ability to return relevant and useful publications at the top of the recommendation list. Many results have been obtained when studying scientific papers citations databases in a network perspective. Articles can be ranked according to their current in-degree and their future popularity or citation counts can even be predicted. The dynamical properties of such networks and the observation of the time evolution of their nodes started more recently. This work adopts an evolutionary perspective and proposes an original algorithm for the construction of genealogical trees of scientific papers on the basis of their citation count evolution in time. The fitness of a paper now amounts to its in-degree growing trend and a “dying” paper will suddenly see this trend declining in time. It will give birth and be taken over by some of its most prevalent citing “offspring”. Practically, this might be used to trace the successive published milestones of a research field. Fundamental scientific advances can take decades to translate into improvements in human health. Shortening this interval would increase the rate at which scientific discoveries lead to successful treatment of human disease. One way to accomplish this would be to identify which advances in knowledge are most likely to translate into clinical research. Toward that end, we built a machine learning system that detects whether a paper is likely to be cited by a future clinical trial or guideline. Despite the noisiness of citation dynamics, as little as 2 years of postpublication data yield accurate predictions about a paper's eventual citation by a clinical article (accuracy = 84%, F1 score = 0.56; compared to 19% accuracy by chance). We found that distinct knowledge flow trajectories are linked to papers that either succeed or fail to influence clinical research. Translational progress in biomedicine can therefore be assessed and predicted in real time based on information conveyed by the scientific community's early reaction to a paper. Evaluating the impact of a scholarly article is of great significance and has attracted great attentions. Although citation-based evaluation approaches have been widely used, these approaches face limitations e.g. in identifying anomalous citations patterns. This negligence would inevitably cause unfairness and inaccuracy to the article impact evaluation. In this study, in order to discover the anomalous citations and ensure the fairness and accuracy of research outcome evaluation, we investigate the citation relationships between articles using the following factors: collaboration times, the time span of collaboration, citing times and the time span of citing to weaken the relationship of Conflict of Interest (COI) in the citation network. Meanwhile, we study a special kind of COI, namely suspected COI relationship. Based on the COI relationship, we further bring forward the COIRank algorithm, an innovative scheme for accurately assessing the impact of an article. Our method distinguishes the citation strength, and utilizes PageRank and HITS algorithms to rank scholarly articles comprehensively. The experiments are conducted on the American Physical Society (APS) dataset. We find that about 80.88% articles contain contributed citations by co-authors in 26,366 articles and 75.55% articles among these articles are cited by the authors belonging to the same affiliation, indicating COI and suspected COI should not be ignored for evaluating impact of scientific papers objectively. Moreover, our experimental results demonstrate COIRank algorithm significantly outperforms the state-of-art solutions. Purpose. As a scientific field, bioinformatics has drawn remarkable attention from various fields, such as information technology, mathematics, and modern biological sciences, in recent years. The topic models originating from the field of natural language processing have become the focus of attention with the rapid accumulation of biological datasets. Thus, this research is aimed at modeling the topic content of the bioinformatics literature presented by Iranian researchers in the Scopus Citation Database. Methodology. This research was a descriptive-exploratory study, and the studied population included 3899 papers indexed in the Scopus database, which had been indexed in this database until March 9, 2022. The topic modeling was then performed on the abstracts and titles of the papers. A combination of LDA and TF-IDF was utilized for topic modeling. Findings. The data analysis with topic modeling resulted in identifying seven main topics "Molecular Modeling," "Gene Expression," "Biomarker," "Coronavirus," "Immunoinformatics," "Cancer Bioinformatics," and "Systems Biology." Moreover, "Systems Biology" and "Coronavirus" had the largest and smallest clusters, respectively. Conclusion. The present investigation demonstrated an acceptable performance for the LDA algorithm in classifying the topics included in this field. This article investigates subject-related research metrics from the most popular scientometrics platforms with the capability of citation count. Quantitative analyses have been carried out to determine the most- to the least-cited subject areas to indicate the most active and dynamic fields in research. Subject areas are classified based on statistical analyses and the number of citations received in the period of search. Numerous articles were analyzed from top-ranked journals in all research fields covered by SCImago journal classification. A comprehensive data set was generated in 27 research subject areas, including 313 subject categories and 81 high-ranked journals. Results showed that the highest number of citations were related to the sciences and science-related subject areas. The subject areas of computer science and mathematics had the lowest research metrics and the smallest number of highly cited publications. Web of Science performed better than Scopus for subject-related evaluations. Analysis of frequency data showed that Google Scholar cited fewer papers for low-cited publications than did Scopus or Web of Science. For highly cited publications, however, Google Scholar was found to have better performance. Web of Science showed the best consistency in citation coverage in most of the investigated subject areas. Scientific research is often thought of as being conducted by individuals and small teams striving for disciplinary advances. Yet as a whole, this endeavor more closely resembles a complex and integrated system of people, papers, and ideas. Studies of co-authorship and citation networks have revealed important structural properties of researchers and articles, but currently the structure of scientific ideas themselves is not well understood. In this study, we posit that topic networks may be a useful framework for revealing the nature of conceptual relationships. Using this framework, we map the landscape of interconnected research topics covered in the multidisciplinary journal PNAS since 2000, constructing networks in which nodes represent topics of study and edges give the extent to which topics occur in the same papers. The network displays small-world architecture, characterized by regions of dense local connectivity with sparse connectivity between them. In this network, dense local connectivity additionally gives rise to distinct clusters of related topics. Yet notably, these clusters tend not to align with assigned article classifications, and instead contain topics from various disciplines. Using a temporal graph, we find that small-worldness has increased over time, suggesting growing efficiency and integration of ideas. Finally, we define two measures of interdisciplinarity, one of which is found to be positively associated with PNAS’s impact factor. Broadly, this work suggests that complex and dynamic patterns of knowledge emerge from scientific research, and that structures reflecting intellectual integration may be beneficial for obtaining scientific insight. Background: As statisticians develop new methodological approaches, there are many factors that influence whether others will utilize their work. This paper is a bibliometric study that identifies and quantifies associations between characteristics of new biostatistics methods and their citation counts. Of primary interest was the association between numbers of citations and whether software code was available to the reader. Methods: Statistics journal articles published in 2010 from 35 statistical journals were reviewed by two biostatisticians. Generalized linear mixed models were used to determine which characteristics (author, article, and journal) were independently associated with citation counts (as of April 1, 2017) in other peer-reviewed articles. Results: Of 722 articles reviewed, 428 were classified as new biostatistics methods. In a multivariable model, for articles that were not freely accessible on the journal’s website, having code available appeared to offer no boost to the number of citations (adjusted rate ratio = 0.96, 95% CI = 0.74 to 1.24, p = 0.74); however, for articles that were freely accessible on the journal’s website, having code available was associated with a 2-fold increase in the number of citations (adjusted rate ratio = 2.01, 95% CI = 1.30 to 3.10, p = 0.002). Higher citation rates were also associated with higher numbers of references, longer articles, SCImago Journal Rank indicator (SJR), and total numbers of publications among authors, with the strongest impact on citation rates coming from SJR (rate ratio = 1.21 for a 1-unit increase in SJR; 95% CI = 1.11 to 1.32). Conclusion: These analyses shed new insight into factors associated with citation rates of articles on new biostatistical methods. Geometric approaches to network analysis combine simply defined models with great descriptive power. In this work we provide a method for embedding directed acyclic graphs (DAG) into Minkowski spacetime using Multidimensional scaling (MDS). First we generalise the classical MDS algorithm, defined only for metrics with a Riemannian signature, to manifolds of any metric signature. We then use this general method to develop an algorithm which exploits the causal structure of a DAG to assign space and time coordinates in a Minkowski spacetime to each vertex. As in the causal set approach to quantum gravity, causal connections in the discrete graph correspond to timelike separation in the continuous spacetime. The method is demonstrated by calculating embeddings for simple models of causal sets and random DAGs, as well as real citation networks. We find that the citation networks we test yield significantly more accurate embeddings that random DAGs of the same size. Finally we suggest a number of applications in citation analysis such as paper recommendation, identifying missing citations and fitting citation models to data using this geometric approach. We use citation data of scientific articles produced by individual nations in different scientific domains to determine the structure and efficiency of national research systems. We characterize the scientific fitness of each nation—that is, the competitiveness of its research system—and the complexity of each scientific domain by means of a non-linear iterative algorithm able to assess quantitatively the advantage of scientific diversification. We find that technological leading nations, beyond having the largest production of scientific papers and the largest number of citations, do not specialize in a few scientific domains. Rather, they diversify as much as possible their research system. On the other side, less developed nations are competitive only in scientific domains where also many other nations are present. Diversification thus represents the key element that correlates with scientific and technological competitiveness. A remarkable implication of this structure of the scientific competition is that the scientific domains playing the role of “markers” of national scientific competitiveness are those not necessarily of high technological requirements, but rather addressing the most “sophisticated” needs of the society. With the high cost of the research assessment exercises in the UK, many have called for simpler and less time-consuming alternatives. In this work, we gathered publicly available REF data, combined them with library-subscribed data, and used machine learning to examine whether the overall result of the Research Excellence Framework 2014 could be replicated. A Bayesian additive regression tree model predicting university grade point average (GPA) from an initial set of 18 candidate explanatory variables was developed. One hundred and nine universities were randomly divided into a training set (n = 79) and test set (n = 30). The model “learned” associations between GPA and the other variables in the training set and was made to predict the GPA of universities in the test set. GPA could be predicted from just three variables: the number of Web of Science documents, entry tariff, and percentage of students coming from state schools (r-squared = .88). Systems biology is a discipline that studies biological systems from a holistic and interdisciplinary perspective. It brings together biologists, mathematicians, computer scientists, physicists, and engineers, so it has both biology-oriented components and systems-oriented components. We applied several computational tools to analyze the bibliographic information of published articles in systems biology to answer the question: Did the research topics of systems biology become more biology-oriented or more systems-oriented from 1992 to 2013? We analyzed the metadata of 9923 articles on systems biology from the Web of Science database. We identified the most highly cited 330 references using computational tools and through close reading we divided them into nine categories of research types in systems biology. Interestingly, we found that articles in one category, namely, systems biology’s applications in medical research, increased tremendously. This finding was corroborated by computational analysis of the abstracts, which also suggested that the percentages of topics on vaccines, diseases, drugs and cancers increased over time. In addition, we analyzed the institutional backgrounds of the corresponding authors of those 9923 articles and identified the most highly cited 330 authors over time. We found that before the mid-1990s, systems-oriented scientists had made the most referenced contributions. However, in recent years, researchers from biology-oriented institutions not only represented a huge percentage of the total number of researchers, but also had made the most referenced contributions. When researchers complete a manuscript, they need to choose a journal to which they will submit the study. This decision requires to navigate trade-offs between multiple objectives. One objective is to share the new knowledge as widely as possible. Citation counts can serve as a proxy to quantify this objective. A second objective is to minimize the time commitment put into sharing the research, which may be estimated by the total time from initial submission to final decision. A third objective is to minimize the number of rejections and resubmissions. Thus, researchers often consider the trade-offs between the objectives of (i) maximizing citations, (ii) minimizing time-to-decision, and (iii) minimizing the number of resubmissions. To complicate matters further, this is a decision with multiple, potentially conflicting, decision-maker rationalities. Co-authors might have different preferences, for example about publishing fast versus maximizing citations. These diverging preferences can lead to conflicting trade-offs between objectives. Here, we apply a multi-objective decision analytical framework to identify the Pareto-front between these objectives and determine the set of journal submission pathways that balance these objectives for three stages of a researcher’s career. We find multiple strategies that researchers might pursue, depending on how they value minimizing risk and effort relative to maximizing citations. The sequences that maximize expected citations within each strategy are generally similar, regardless of time horizon. We find that the “conditional impact factor”—impact factor times acceptance rate—is a suitable heuristic method for ranking journals, to strike a balance between minimizing effort objectives and maximizing citation count. Finally, we examine potential co-author tension resulting from differing rationalities by mapping out each researcher’s preferred Pareto front and identifying compromise submission strategies. Clustering methods are applied regularly in the bibliometric literature to identify research areas or scientific fields. These methods are for instance used to group publications into clusters based on their relations in a citation network. In the network science literature, many clustering methods, often referred to as graph partitioning or community detection techniques, have been developed. Focusing on the problem of clustering the publications in a citation network, we present a systematic comparison of the performance of a large number of these clustering methods. Using a number of different citation networks, some of them relatively small and others very large, we extensively study the statistical properties of the results provided by different methods. In addition, we also carry out an expert-based assessment of the results produced by different methods. The expert-based assessment focuses on publications in the field of scientometrics. Our findings seem to indicate that there is a trade-off between different properties that may be considered desirable for a good clustering of publications. Overall, map equation methods appear to perform best in our analysis, suggesting that these methods deserve more attention from the bibliometric community. [ABSTRACT FROM AUTHOR]
