Abstract

We measure the three-dimensional power spectrum (P3D) of the transmitted flux in the Lyman- |$\alpha$| (Ly  |$\alpha$|⁠) forest using the complete extended Baryon Oscillation Spectroscopic Survey data release 16 (eBOSS DR16). This sample consists of |$\sim$| 205 000 quasar spectra in the redshift range |$2\le z \le 4$| at an effective redshift |$z=2.334$|⁠. We propose a pair-count spectral estimator in configuration space, weighting each pair by |$\exp (i\mathbf {k}\cdot \mathbf {r})$|⁠ , for wave vector |$\mathbf {k}$| and pixel pair separation |$\mathbf {r}$|⁠ , effectively measuring the anisotropic power spectrum without the need for fast Fourier transforms. This accounts for the window matrix in a tractable way, avoiding artefacts found in Fourier-transform based power spectrum estimators due to the sparse sampling transverse to the line of sight of Ly  |$\alpha$| skewers. We extensively test our pipeline on two sets of mocks: (i) idealized Gaussian random fields with a sparse sampling of Ly  |$\alpha$| skewers, and (ii) log-normal LyaCoLoRe mocks including realistic noise levels, the eBOSS survey geometry and contaminants. On eBOSS DR16 data, the Kaiser formula with a non-linear correction term obtained from hydrodynamic simulations yields a good fit to the power spectrum data in the range |$(0.02 \le k \le 0.35)\, h\, {\rm Mpc}^{-1}\,$| at the 1–2σ level with a covariance matrix derived from LyaCoLoRe mocks. We demonstrate a promising new approach for full-shape cosmological analyses of Ly  |$\alpha$| forest data from cosmological surveys such as eBOSS, the currently observing Dark Energy Spectroscopic Instrument and future surveys such as the Prime Focus Spectrograph, WEAVE-QSO, and 4MOST. Abstract

Mitochondria have emerged as key actors of innate and adaptive immunity. Mitophagy has a pivotal role in cell homeostasis, but its contribution to macrophage functions and host defense remains to be delineated. Here, we showed that lipopolysaccharide (LPS) in combination with IFN-[gamma] inhibited PINK1-dependent mitophagy in macrophages through a STAT1dependent activation of the inflammatory caspases 1 and 11. In addition, we demonstrated that the inhibition of mitophagy triggered classical macrophage activation in a mitochondrial ROS-dependent manner. In a murine model of polymicrobial infection (cecal ligature and puncture), adoptive transfer of Pink1-deficient bone marrow or pharmacological inhibition of mitophagy promoted macrophage activation, which favored bactericidal clearance and led to a better survival rate. Reciprocally, mitochondrial uncouplers that promote mitophagy reversed LPS/IFN-[gamma]-mediated activation of macrophages and led to immunoparalysis with impaired bacterial clearance and lowered survival. In critically ill patients, we showed that mitophagy was inhibited in blood monocytes of patients with sepsis as compared with nonseptic patients. Abstract

We estimate the redshift-dependent, anisotropic clustering signal in the Dark Energy Spectroscopic Instrument (DESI) Year 1 Survey created by tidal alignments of Luminous Red Galaxies (LRGs) and a selection-induced galaxy orientation bias. To this end, we measured the correlation between LRG shapes and the tidal field with DESI's Year 1 redshifts, as traced by LRGs and Emission-Line Galaxies. We also estimate the galaxy orientation bias of LRGs caused by DESI's aperture-based selection, and find it to increase by a factor of seven between redshifts 0.4−1.1 due to redder, fainter galaxies falling closer to DESI's imaging selection cuts. These effects combine to dampen measurements of the quadrupole of the correlation function (ξ2) caused by structure growth on scales of 10–80 h −1 Mpc by about 0.15 per cent for low redshifts (0.4 < z < 0.6) and 0.8 per cent for high (0.8 < z < 1.1), a significant fraction of DESI's error budget. We provide estimates of the ξ2 signal created by intrinsic alignments that can be used to correct this effect, which is necessary to meet DESI's forecasted precision on measuring the growth rate of structure. Abstract

The 1D power spectrum P 1D of the Ly α forest provides important information about cosmological and astrophysical parameters, including constraints on warm dark matter models, the sum of the masses of the three neutrino species, and the thermal state of the intergalactic medium. We present the first measurement of P 1D with the quadratic maximum likelihood estimator (QMLE) from the Dark Energy Spectroscopic Instrument (DESI) survey early data sample. This early sample of 54 600 quasars is already comparable in size to the largest previous studies, and we conduct a thorough investigation of numerous instrumental and analysis systematic errors to evaluate their impact on DESI data with QMLE. We demonstrate the excellent performance of the spectroscopic pipeline noise estimation and the impressive accuracy of the spectrograph resolution matrix with 2D image simulations of raw DESI images that we processed with the DESI spectroscopic pipeline. We also study metal line contamination and noise calibration systematics with quasar spectra on the red side of the Ly α emission line. In a companion paper, we present a similar analysis based on the Fast Fourier Transform estimate of the power spectrum. Abstract

We present the one-dimensional Ly α forest power spectrum measurement using the first data provided by the Dark Energy Spectroscopic Instrument (DESI). The data sample comprises 26 330 quasar spectra, at redshift z > 2.1, contained in the DESI Early Data Release and the first 2 months of the main survey. We employ a Fast Fourier Transform (FFT) estimator and compare the resulting power spectrum to an alternative likelihood-based method in a companion paper. We investigate methodological and instrumental contaminants associated with the new DESI instrument, applying techniques similar to previous Sloan Digital Sky Survey (SDSS) measurements. We use synthetic data based on lognormal approximation to validate and correct our measurement. We compare our resulting power spectrum with previous SDSS and high-resolution measurements. With relatively small number statistics, we successfully perform the FFT measurement, which is already competitive in terms of the scale range. At the end of the DESI survey, we expect a five times larger Ly α forest sample than SDSS, providing an unprecedented precise one-dimensional power spectrum measurement. [ABSTRACT FROM AUTHOR]

Abstract

Accurate quasar classifications and redshift measurements are increasingly important to precision cosmology experiments. Broad absorption line (BAL) features are present in 15–20 per cent of all quasars, and these features can introduce systematic redshift errors, and in extreme cases produce misclassifications. We quantitatively investigate the impact of BAL features on quasar classifications and redshift measurements with synthetic spectra that were designed to match observations by the Dark Energy Spectroscopic Instrument (DESI) survey. Over the course of 5 yr, DESI aims to measure spectra for 40 million galaxies and quasars, including nearly three million quasars. Our synthetic quasar spectra match the signal-to-noise ratio and redshift distributions of the first year of DESI observations, and include the same synthetic quasar spectra both with and without BAL features. We demonstrate that masking the locations of the BAL features decreases the redshift errors by about 1 per cent and reduces the number of catastrophic redshift errors by about 80 per cent. We conclude that identifying and masking BAL troughs should be a standard part of the redshift determination step for DESI and other large-scale spectroscopic surveys of quasars. Abstract

We use angular clustering of luminous red galaxies from the Dark Energy Spectroscopic Instrument (DESI) imaging surveys to constrain the local primordial non-Gaussianity parameter fNL. Our sample comprises over 12 million targets, covering 14,000 square degrees of the sky, with redshifts in the range 0.2< z < 1.35. We identify Galactic extinction, survey depth, and astronomical seeing as the primary sources of systematic error, and employ linear regression and artificial neural networks to alleviate non-cosmological excess clustering on large scales. Our methods are tested against log-normal simulations with and without fNL and systematics, showing superior performance of the neural network treatment in reducing remaining systematics. Assuming the universality relation, we find fNL $= 47^{+14(+29)}_{-11(-22)}$ at 68\%(95\%) confidence. With a more aggressive treatment, including regression against the full set of imaging maps, our maximum likelihood value shifts slightly to fNL$ \sim 50$ and the uncertainty on fNL increases due to the removal of large-scale clustering information. We apply a series of robustness tests (e.g., cuts on imaging, declination, or scales used) that show consistency in the obtained constraints. Despite extensive efforts to mitigate systematics, our measurements indicate fNL > 0 with a 99.9 percent confidence level. This outcome raises concerns as it could be attributed to unforeseen systematics, including calibration errors or uncertainties associated with low-\ell systematics in the extinction template. Alternatively, it could suggest a scale-dependent fNL model--causing significant non-Gaussianity around large-scale structure while leaving cosmic microwave background scales unaffected. Our results encourage further studies of fNL with DESI spectroscopic samples, where the inclusion of 3D clustering modes should help separate imaging systematics., 19 pages, 15 figures, 6 tables (Appendix excluded). Abstract

The one-dimensional power spectrum $P_{\mathrm{1D}}$ of the Ly$\alpha$ forest provides important information about cosmological and astrophysical parameters, including constraints on warm dark matter models, the sum of the masses of the three neutrino species, and the thermal state of the intergalactic medium. We present the first measurement of $P_{\mathrm{1D}}$ with the quadratic maximum likelihood estimator (QMLE) from the Dark Energy Spectroscopic Instrument (DESI) survey early data sample. This early sample of $54~600$ quasars is already comparable in size to the largest previous studies, and we conduct a thorough investigation of numerous instrumental and analysis systematic errors to evaluate their impact on DESI data with QMLE. We demonstrate the excellent performance of the spectroscopic pipeline noise estimation and the impressive accuracy of the spectrograph resolution matrix with two-dimensional image simulations of raw DESI images that we processed with the DESI spectroscopic pipeline. We also study metal line contamination and noise calibration systematics with quasar spectra on the red side of the Ly$\alpha$ emission line. In a companion paper, we present a similar analysis based on the Fast Fourier Transform estimate of the power spectrum. Abstract

In this paper we will present findings on the detection of Magnesium II (MgII, lambda = 2796 Å, 2803 Å) absorption systems observed in data from the Early Data Release (EDR) of the Dark Energy Spectroscopic Instrument (DESI). DESI is projected to obtain spectroscopy of approximately 3 million quasars (QSOs), of which over 99% are anticipated to be found at redshifts greater than z < 0.3, such that DESI would be able to observe an associated or intervening Mg II absorber illuminated by the background QSO. We have developed an autonomous supplementary spectral pipeline that detects such systems through an initial line-fitting process and then confirms line properties using a Markov Chain Monte Carlo (MCMC) sampler. Based upon both a visual inspection and the reanalysis of coadded observations, we estimate this sample of absorption systems to have a completeness of 82.56% and purity of 99.08%. As the spectra in which Mg II systems are detected are the result of coadding multiple observations, we can determine the sensitivity, and therefore completeness, of the sample by searching for known Mg II systems in coadded data with fewer observations (and therefore lower signal-to-noise). From a parent catalog containing 83,207 quasars, we detect a total of 23,921 Mg II absorption systems following a series of quality cuts. Extrapolating from this occurrence rate of 28.75% implies a catalog at the completion of the five-year DESI survey that contains over eight hundred thousand Mg II absorbers. The cataloging of these systems will enable significant further research as they carry information regarding circumgalactic medium (CGM) environments, the distribution of intervening galaxies, and the growth of metallicity across the redshift range 0.3 < z < 2.5., 12 pages, 7 figures

Abstract

We detect the cross-correlation between 2.7 million DESI quasar targets across 14,700 deg$^2$ (180 quasars deg$^{-2}$) and Planck 2018 CMB lensing at $\sim$30$\sigma$. We use the cross-correlation on very large scales to constrain local primordial non-Gaussianity via the scale dependence of quasar bias. The DESI quasar targets lie at an effective redshift of 1.51 and are separated into four imaging regions of varying depth and image quality. We select quasar targets from Legacy Survey DR9 imaging, apply additional flux and photometric redshift cuts to improve the purity and reduce the fraction of unclassified redshifts, and use early DESI spectroscopy of 194,000 quasar targets to determine their redshift distribution and stellar contamination fraction (2.6%). Due to significant excess large-scale power in the quasar autocorrelation, we apply weights to mitigate contamination from imaging systematics such as depth, extinction, and stellar density. We use realistic contaminated mocks to determine the greatest number of systematic modes that we can fit, before we are biased by overfitting and spuriously remove real power. We find that linear regression with one to seven imaging templates removed per region accurately recovers the input cross-power, $f_{\textrm{NL}}$ and linear bias. As in previous analyses, our $f_{\textrm{NL}}$ constraint depends on the linear primordial non-Gaussianity bias parameter, $b_{\phi} = 2(b - p)\delta_c$ assuming universality of the halo mass function. We measure $f_{\textrm{NL}} = -26^{+45}_{-40}$ with $p=1.6$ $(f_{\textrm{NL}} = -18^{+29}_{-27}$ with $p=1.0$), and find that this result is robust under several systematics tests. Future spectroscopic quasar cross-correlations with Planck lensing lensing can tighten the $f_{\textrm{NL}}$ constraints by a factor of 2 if they can remove the excess power on large scales in the quasar auto power spectrum., Comment: 57 pages, 25 figures, submitted to JCAP

Abstract

We report the first results of a high-redshift ($z$ >~ 5) quasar survey using the Dark Energy Spectroscopic Instrument (DESI). As a DESI secondary target program, this survey is designed to carry out a systematic search and investigation of quasars at $z$ >~ 5, up to redshift 6.8. The target selection is based on the DESI Legacy Imaging Surveys (the Legacy Surveys) DR9 photometry, combined with the Pan-STARRS1 data and $J$-band photometry from public surveys. A first quasar sample has been constructed from the DESI Survey Validation 3 (SV3) and first-year observations until May 2022. This sample includes more than 400 new quasars at redshift 4.7 = 5, more than one third of existing quasars previously published at this redshift. The observations so far result in an average success rate of 23% at $z$ > 4.7. The current spectral dataset has already allowed analysis of interesting individual objects (e.g., quasars with damped Ly$\alpha$ absorbers and broad absorption line features), and statistical analysis will follow the survey's completion. A set of science projects will be carried out leveraging this program, including quasar luminosity function, quasar clustering, intergalactic medium, quasar spectral properties, intervening absorbers, and properties of early supermassive black holes. Abstract

Massively parallel multi-object spectrographs are on the leading edge of cosmology instrumentation. The highly successful Dark Energy Spectroscopic Instrument (DESI) which begun survey operations in May 2021, for example, has 5,000 robotically-actuated multimode fibers, which deliver light from thousands of individual galaxies and quasars simultaneously to an array of high-resolution spectrographs off-telescope. The redshifts are individually measured, thus providing 3D maps of the Universe in unprecedented detail, and enabling precise measurement of dark energy expansion and other key cosmological parameters. Here we present new work in the design and prototyping of the next generation of fiber-positioning robots. Abstract

In this white paper, we present an experimental road map for spectroscopic experiments beyond DESI. DESI will be a transformative cosmological survey in the 2020s, mapping 40 million galaxies and quasars and capturing a significant fraction of the available linear modes up to z=1.2. DESI-II will pilot observations of galaxies both at much higher densities and extending to higher redshifts. A Stage-5 experiment would build out those high-density and high-redshift observations, mapping hundreds of millions of stars and galaxies in three dimensions, to address the problems of inflation, dark energy, light relativistic species, and dark matter. Abstract

Purpose: Cardiac surgery with cardiopulmonary bypass triggers sterile inflammation that is responsible for post-operative morbidity. Automated flow cytometry devices used for leucocyte count provide cell population data (CPD) regarding fluorescence intensity, size and granularity of leukocytes that have never been studied in the context of sterile inflammation. Our objective was to explore leukocyte cell population data in patients undergoing cardiac surgery with cardiopulmonary bypass in order to determine whether CPD could be used to monitor immune cell activation. Methods: This is an ancillary study of a cohort of patients undergoing cardiac surgery with cardiopulmonary bypass. Cell population data (CPD) extracted from a routine automated flow cytometer were analyzed (Fluorescence targeted to nucleic acids). The time points of interest were: pre-operative, postoperative and 5 days after surgery. The variations in those parameters were studied. Data were then compared between patients according to the occurrence of a composite criteria (supra-ventricular arrythmia, stroke, acute renal failure, and/or death). Results: Data from 1453 patients were analyzed. The neutrophil count, fluorescence granularity (NE-SCC), intensity (NE-SFL) and size (NE-FSC) increased with surgery. Heterogeneity of neutrophils decreased in terms of fluorescence granularity (NE-WX) and size (NE-WZ) but increased in terms of intensity (NE-WY). The lymphocyte count decreased with surgery. While fluorescence granularity (LY-X) and size increased (LY-Z), Lymphocyte intensity decreased (LY-Y). Lymphocytes were less heterogeneous in terms of their granularity, size and intensity after surgery (LY-WX, LY-WY, LY-WZ). Patients who developed the composite complication criteria had a higher pre-operative neutrophil count (5.08 [3.89;6.95] vs 4.76 [3.60;6.13], p = 0.02; AUC = 0.56 [0.51;0.60]), and more heterogeneous neutrophils in terms of fluorescence granularity (NE-WX, AUC = 0.57 [0.52;0.62]) and intensity (NE-WY, AUC 0.61 [0.56;0.65]). Those patients also had lower pre-operative lymphocyte count (1.49 [1.10;1.14] vs 1.81 [1.39;2.39], p<0.01, AUC = 0.61 [0.57;0.66]) and fluorescence granularity (LY-X, AUC = 0.57 [0.53;0.62]). NE-WX, NE-WY and LYX were associated with post-operative complications after adjustment on the EuroSCORE 2 (adjusted odd ratio of 1.01 [1.00;1.02]; 1.01 [1.00;1.01] and 1.08 [1.02;1.15] respectively). Conclusion: Cardiac surgery with cardiopulmonary bypass was associated with substantial alterations of CPD probably reflecting leukocytes activation in sterile inflammation. Pre-operative NE-WX, NE-WY and LY-X biomarkers levels were associated with post-operative complications, independently of the EuroSCORE 2. Such routine, unexploited and low cost parameters might represent useful tools likely to monitor immune function and predict outcomes for patients undergoing cardiac surgery. Abstract

The current cosmological probes have provided a fantastic confirmation of the standard $\Lambda$ Cold Dark Matter cosmological model, that has been constrained with unprecedented accuracy. However, with the increase of the experimental sensitivity a few statistically significant tensions between different independent cosmological datasets emerged. While these tensions can be in portion the result of systematic errors, the persistence after several years of accurate analysis strongly hints at cracks in the standard cosmological scenario and the need for new physics. In this Letter of Interest we will focus on the $4.4\sigma$ tension between the Planck estimate of the Hubble constant $H_0$ and the SH0ES collaboration measurements. After showing the $H_0$ evaluations made from different teams using different methods and geometric calibrations, we will list a few interesting new physics models that could solve this tension and discuss how the next decade experiments will be crucial.

Abstract

Lymphoid neoplasms are a heterogeneous group of lymphoid neoplastic diseases with multiple presentations, and varying prognoses. They are especially frequent in older patients (OPs) and the atypism of this frail elderly population can make the diagnostic process even more difficult. Blood lymphocyte immunophenotyping (BLI) is essential in rapid noninvasive diagnosis orientation and guides complementary investigations. To our knowledge, BLI prescription has never been evaluated in OPs. We hypothesized that, when there is a suspicion of lymphoid neoplasm in the geriatric population, a BLI is performed in view of various clinical or biological abnormalities. This study aimed to: (1) describe the characteristics of hospitalized OPs having undergone BLI for suspected lymphoid neoplasm, (2) identify the causes leading to BLI prescription, and (3) identify the most profitable criteria for BLI prescription. This was a descriptive retrospective study on 151 OPs aged ≥75 years who underwent BLI over a 2-year period. Regarding BLI prescriptions, eight had lymphocytosis, constituting the "lymphocytosis group" (LG+), while the 143 others had BLI prescribed for reasons other than lymphocytosis (LG−), mainly general weakness and anemia. In the LG−, we compared OPs with positive and negative BLI results. The criteria found to be profitable for BLI prescription were lymphadenopathy, splenomegaly, lymphocytosis, and thrombocytopenia. BLI identified circulating lymphoid neoplasms (positive BLI) in 21/151 OPs, mainly marginal zone lymphoma and chronic lymphocytic leukemia. In polymorbid OPs, as per our study population, the diagnostic and therapeutic complexity explained in part the sole use of indirect and minimally invasive diagnostic techniques such as BLI. Abstract

Despite two decades of tremendous experimental and theoretical progress, the riddle of the accelerated expansion of the Universe remains to be solved. On the experimental side, our understanding of the possibilities and limitations of the major dark energy probes has evolved; here we summarize the major probes and their crucial challenges. On the theoretical side, the taxonomy of explanations for the accelerated expansion rate is better understood, providing clear guidance to the relevant observables. We argue that: i) improving statistical precision and systematic control by taking more data, supporting research efforts to address crucial challenges for each probe, using complementary methods, and relying on cross-correlations is well motivated; ii) blinding of analyses is difficult but ever more important; iii) studies of dark energy and modified gravity are related; and iv) it is crucial that R&D for a vibrant dark energy program in the 2030s be started now by supporting studies and technical R&D that will allow embryonic proposals to mature. Abstract

The DESI Legacy Imaging Surveys (http://legacysurvey.org/) are a combination of three public projects (the Dark Energy Camera Legacy Survey, the Beijing-Arizona Sky Survey, and the Mayall z-band Legacy Survey) that will jointly image ≈14,000 deg2 of the extragalactic sky visible from the northern hemisphere in three optical bands (g, r, and z) using telescopes at the Kitt Peak National Observatory and the Cerro Tololo Inter-American Observatory. The combined survey footprint is split into two contiguous areas by the Galactic plane. The optical imaging is conducted using a unique strategy of dynamically adjusting the exposure times and pointing selection during observing that results in a survey of nearly uniform depth. In addition to calibrated images, the project is delivering a catalog, constructed by using a probabilistic inference-based approach to estimate source shapes and brightnesses. The catalog includes photometry from the grz optical bands and from four mid-infrared bands (at 3.4, 4.6, 12, and 22 μm) observed by the Wide-field Infrared Survey Explorer satellite during its full operational lifetime. The project plans two public data releases each year. All the software used to generate the catalogs is also released with the data. Abstract

The expansion of the Universe is understood to have accelerated during two epochs: in its very first moments during a period of Inflation and much more recently, at $z < 1$, when Dark Energy is hypothesized to drive cosmic acceleration. The undiscovered mechanisms behind these two epochs represent some of the most important open problems in fundamental physics. The large cosmological volume at $2 < z < 5$, together with the ability to efficiently target high-$z$ galaxies with known techniques, enables large gains in the study of Inflation and Dark Energy. A future spectroscopic survey can test the Gaussianity of the initial conditions up to a factor of ~50 better than our current bounds, crossing the crucial theoretical threshold of $��(f_{NL}^{\rm local})$ of order unity that separates single field and multi-field models. Simultaneously, it can measure the fraction of Dark Energy at the percent level up to $z = 5$, thus serving as an unprecedented test of the standard model and opening up a tremendous discovery space., Science white paper submitted to the Astro2020 Decadal Survey

Abstract

While Type Ia Supernovae (SNe Ia) are one of the most mature cosmological probes, the next era promises to be extremely exciting in the number of different ways SNe Ia are used to measure various cosmological parameters. Here we review the experiments in the 2020s that will yield orders of magnitudes more SNe Ia, and the new understandings and capabilities to constrain systematic uncertainties at a level to match these statistics. We then discuss five different cosmological probes with SNe Ia: the conventional Hubble diagram for measuring dark energy properties, the distance ladder for measuring the Hubble constant, peculiar velocities and weak lensing for measuring sigma8 and strong-lens measurements of H0 and other cosmological parameters. For each of these probes, we discuss the experiments that will provide the best measurements and also the SN Ia-related systematics that affect each one., Science White paper submitted to Astro2020 Decadal Survey. Abstract

The expansion of the Universe is understood to have accelerated during two epochs: in its very first moments during a period of Inflation and much more recently, at $z < 1$, when Dark Energy is hypothesized to drive cosmic acceleration. The undiscovered mechanisms behind these two epochs represent some of the most important open problems in fundamental physics. The large cosmological volume at $2 < z < 5$, together with the ability to efficiently target high-$z$ galaxies with known techniques, enables large gains in the study of Inflation and Dark Energy. A future spectroscopic survey can test the Gaussianity of the initial conditions up to a factor of ~50 better than our current bounds, crossing the crucial theoretical threshold of $\sigma(f_{NL}^{\rm local})$ of order unity that separates single field and multi-field models. Simultaneously, it can measure the fraction of Dark Energy at the percent level up to $z = 5$, thus serving as an unprecedented test of the standard model and opening up a tremendous discovery space., Comment: Science white paper submitted to the Astro2020 Decadal Survey

Any further distribution of this work must maintain attribution to the author(s) and the title of the work, journal citation and DOI., The fourth generation of the Sloan Digital Sky Survey (SDSS-IV) has been in operation since 2014 July. This paper describes the second data release from this phase, and the 14th from SDSS overall (making this Data Release Fourteen or DR14). This release makes the data taken by SDSS-IV in its first two years of operation (2014-2016 July) public. Like all previous SDSS releases, DR14 is cumulative, including the most recent reductions and calibrations of all data taken by SDSS since the first phase began operations in 2000. New in DR14 is the first public release of data from the extended Baryon Oscillation Spectroscopic Survey; the first data from the second phase of the Apache Point Observatory (APO) Galactic Evolution Experiment (APOGEE-2), including stellar parameter estimates from an innovative data-driven machine-learning algorithm known as ¿The Cannon¿ and almost twice as many data cubes from the Mapping Nearby Galaxies at APO (MaNGA) survey as were in the previous release (N = 2812 in total). This paper describes the location and format of the publicly available data from the SDSS-IV surveys. We provide references to the important technical papers describing how these data have been taken (both targeting and observation details) and processed for scientific use. The SDSS web site (www.sdss.org) has been updated for this release and provides links to data downloads, as well as tutorials and examples of data use. Abstract

Diagnosis of B-cell chronic lymphocytic leukemia (B-CLL) is usually straightforward, involving clinical, immunophenotypic (Matutes score), and (immuno)genetic analyses (to refine patient prognosis for treatment). CLL cases with atypical presentation (e.g., Matutes ≤ 3) are also encountered, and for these diseases, biology and prognostic impact are less clear. Here we report the genomic characterization of a case of atypical B-CLL in a 70-yr-old male patient; B-CLL cells showed a Matutes score of 3, chromosomal translocation t(14;18)(q32;q21) (BCL2/IGH), mutated IGHV, deletion 17p, and mutations in BCL2, NOTCH1 (subclonal), and TP53 (subclonal). Quite strikingly, a novel PAX5 mutation that was predicted to be loss of function was also seen. Exome sequencing identified, in addition, a potentially actionable BRAF mutation, together with novel somatic mutations affecting the homeobox transcription factor NKX2-3, known to control B-lymphocyte development and homing, and the epigenetic regulator LRIF1, which is implicated in chromatin compaction and gene silencing. Neither NKX2-3 nor LRIF1 mutations, predicted to be loss of function, have previously been reported in B-CLL. Sequencing confirmed the presence of these mutations together with BCL2, NOTCH1, and BRAF mutations, with the t(14;18)(q32;q21) translocation, in the initial diagnostic sample obtained 12 yr prior. This is suggestive of a role for these novel mutations in B-CLL initiation and stable clonal evolution, including upon treatment withdrawal. This case extends the spectrum of atypical B-CLL with t(14;18)(q32;q21) and highlights the value of more global precision genomics for patient follow-up and treatment in these patients. 47. The Functioning of a Cortex without Layers

Abstract

A major hallmark of cortical organization is the existence of a variable number of layers, i.e., sheets of neurons stacked on top of each other, in which neurons have certain commonalities. However, even for the neocortex, variable numbers of layers have been described and it is just a convention to distinguish six layers from each other. Whether cortical layers are a structural epiphenomenon caused by developmental dynamics or represent a functionally important modularization of cortical computation is still unknown. Here we present our insights from the reeler mutant mouse, a model for a developmental, “molecular lesion”-induced loss of cortical layering that could serve as ground truth of what an intact layering adds to the cortex in terms of functionality. We could demonstrate that the reeler neocortex shows no inversion of cortical layers but rather a severe disorganization that in the primary somatosensory cortex leads to the complete loss of layers. Nevertheless, the somatosensory system is well organized. When exploring an enriched environment with specific sets of whiskers, activity-dependent gene expression takes place in the corresponding modules. Precise whisker stimuli lead to the functional activation of somatotopically organized barrel columns as visualized by intrinsic signal optical imaging. Similar results were obtained in the reeler visual system. When analyzing pathways that could be responsible for preservation of tactile perception, lemniscal thalamic projections were found to be largely intact, despite the smearing of target neurons across the cortical mantle. However, with optogenetic experiments we found evidence for a mild dispersion of thalamic synapse targeting on layer IV-spiny stellate cells, together with a general weakening in thalamocortical input strength. This weakening of thalamic inputs was compensated by intracortical mechanisms involving increased recurrent excitation and/or reduced feedforward inhibition. In conclusion, a layer loss so far only led to the detection of subtle defects in sensory processing by reeler mice. This argues in favor of a view in which cortical layers are not an essential component for basic perception and cognition. A view also supported by recent studies in birds, which can have remarkable cognitive capacities despite the lack of a neocortex with multiple cortical layers. In conclusion, we suggest that future studies directed toward understanding cortical functions should rather focus on circuits specified by functional cell type composition than mere laminar location.

Abstract

We use flux-transmission correlations in \Lya forests to measure the imprint of baryon acoustic oscillations (BAO). The study uses spectra of 157,783 quasars in the redshift range $2.1\le z \le 3.5$ from the Sloan Digital Sky Survey (SDSS) Data Release 12 (DR12). Besides the statistical improvements on our previous studies using SDSS DR9 and DR11, we have implemented numerous improvements in the analysis procedure, allowing us to construct a physical model of the correlation function and to investigate potential systematic errors in the determination of the BAO peak position. The Hubble distance, $\DHub=c/H(z)$, relative to the sound horizon is $\DHub(z=2.33)/r_d=9.07 \pm 0.31$. The best-determined combination of comoving angular-diameter distance, $\DM$, and the Hubble distance is found to be $\DHub^{0.7}\DM^{0.3}/r_d=13.94\pm0.35$. This value is $1.028\pm0.026$ times the prediction of the flat-\lcdm model consistent with the cosmic microwave background (CMB) anisotropy spectrum. The errors include marginalization over the effects of unidentified high-density absorption systems and fluctuations in ultraviolet ionizing radiation. Independently of the CMB measurements, the combination of our results and other BAO observations determine the open-\lcdm density parameters to be $\om=0.296 \pm 0.029$, $\ol=0.699 \pm 0.100$ and $\Omega_k = -0.002 \pm 0.119$., Comment: 22 pages, accepted A&A

Abstract

DESI (Dark Energy Spectroscopic Instrument) is a Stage IV ground-based dark energy experiment that will study baryon acoustic oscillations (BAO) and the growth of structure through redshift-space distortions with a wide-area galaxy and quasar redshift survey. To trace the underlying dark matter distribution, spectroscopic targets will be selected in four classes from imaging data. We will measure luminous red galaxies up to $z=1.0$. To probe the Universe out to even higher redshift, DESI will target bright [O II] emission line galaxies up to $z=1.7$. Quasars will be targeted both as direct tracers of the underlying dark matter distribution and, at higher redshifts ($ 2.1 < z < 3.5$), for the Ly-$\alpha$ forest absorption features in their spectra, which will be used to trace the distribution of neutral hydrogen. When moonlight prevents efficient observations of the faint targets of the baseline survey, DESI will conduct a magnitude-limited Bright Galaxy Survey comprising approximately 10 million galaxies with a median $z\approx 0.2$. In total, more than 30 million galaxy and quasar redshifts will be obtained to measure the BAO feature and determine the matter power spectrum, including redshift space distortions.

Abstract

We present a measurement of baryonic acoustic oscillations (BAOs) from Lyα absorption and quasars at an effective redshift using the complete extended Baryonic Oscillation Spectroscopic Survey (eBOSS). The 16th and final eBOSS data release (SDSS DR16) contains all data from eBOSS and its predecessor, the Baryonic Oscillation Spectroscopic Survey (BOSS), providing 210,005 quasars with zq > 2.10 that are used to measure Lyα absorption. We measure the BAO scale both in the autocorrelation of Lyα absorption and in its cross-correlation with 341,468 quasars with redshift zq > 1.77. Apart from the statistical gain from new quasars and deeper observations, the main improvements over previous work come from more accurate modeling of physical and instrumental correlations and the use of new sets of mock data. Combining the BAO measurement from the auto- and cross-correlation yields the constraints of the two ratios and , where the error bars are statistical. These results are within 1.5σ of the prediction of the flat-ΛCDM cosmology of Planck (2016).
