Biomarker selection and cancer classification play an important role in knowledge discovery using genomic data. Successful identification of gene biomarkers and biological pathways can significantly improve the accuracy of diagnosis and help machine learning models have better performance on classification of different types of cancer. In this paper, we proposed a LogSum + L2 penalized logistic regression model, and furthermore used a coordinate decent algorithm to solve it. The results of simulations and real experiments indicate that the proposed method is highly competitive among several state-of-the-art methods. In bioinformatics, the rapid development of gene sequencing technology has produced an increasing amount of microarray data. This type of data shares the typical characteristics of small sample size and high feature dimensions. Searching for biomarkers from microarray data, which expression features of various diseases, is essential for the disease classification. feature selection has therefore became fundemental for the analysis of microarray data, which designs to remove irrelevant and redundant features. There are a large number of redundant features and irrelevant features in microarray data, which severely degrade the classification effectiveness. We propose an innovative feature selection method with the goal of obtaining feature dependencies from a priori knowledge and removing redundant features using spectral clustering. In this paper, the graph structure is firstly constructed by using the gene interaction network as a priori knowledge, and then a link prediction method based on graph neural network is proposed to enhance the graph structure data. Finally, a feature selection method based on spectral clustering is proposed to determine biomarkers. The classification accuracy on DLBCL and Prostate can be improved by 10.90% and 16.22% compared to traditional methods. Link prediction provides an average classification accuracy improvement of 1.96% and 1.31%, and is up to 16.98% higher than the published method. Dementia is characterized by a progressive loss of cognitive abilities, and diagnosing its early stages Mild Cognitive Impairment (MCI), is difficult since it is a transitory state that is different from total cognitive collapse. Recent clinical research studies have identified that balance impairments can be a significant indicator for predicting dementia in older adults. Accordingly, the current research focuses on finding innovative postural balance-based digital biomarkers by using wearable inertial sensors and pre-screening of MCI in home settings using machine learning techniques. For this research, sixty subjects (30 cognitively normal and 30 MCI) with waist-mounted inertial sensor performed balance tasks in four different standing postures: eyes-open, eyes-closed, right-leg-lift, and left-leg-lift. The significant balance biomarkers for MCI identification are discovered by our research, demonstrating specific characteristics in each of these four states. A robust feature selection approach is ensured by the multi-step methodology that combines the strengths of Filter techniques, Wrapper methods, and SHAP (Shapley Additive exPlanations) technique. The proposed balance biomarkers have the potential to detect MCI (with 75.8% accuracy), as evidenced by the results of machine learning algorithms for classification. This work adds to the growing body of literature targeted at enhancing understanding and proactive management of cognitive loss in older populations and lays the groundwork for future research efforts aimed at refining digital biomarkers, validating findings, and exploring longitudinal perspectives. Large-artery atherosclerosis (LAA) is a leading cause of cerebrovascular disease. However, LAA diagnosis is costly and needs professional identification. Many metabolites have been identified as biomarkers of specific traits. However, there are inconsistent findings regarding suitable biomarkers for the prediction of LAA. In this study, we propose a new method integrates multiple machine learning algorithms and feature selection method to handle multidimensional data. Among the six machine learning models, logistic regression (LR) model exhibited the best prediction performance. The value of area under the receiver operating characteristic curve (AUC) was 0.92 when 62 features were incorporated in the external validation set for the LR model. In this model, LAA could be well predicted by clinical risk factors including body mass index, smoking, and medications for controlling diabetes, hypertension, and hyperlipidemia as well as metabolites involved in aminoacyl-tRNA biosynthesis and lipid metabolism. In addition, we found that 27 features were present among the five adopted models that could provide good results. If these 27 features were used in the LR model, an AUC value of 0.93 could be achieved. Our study has demonstrated the effectiveness of combining machine learning algorithms with recursive feature elimination and cross-validation methods for biomarker identification. Gene/feature selection is an essential preprocessing step for creating models using machine learning techniques. It also plays a critical role in different biological applications such as the identification of biomarkers. Although many feature/gene selection algorithms and methods have been introduced, they may suffer from problems such as parameter tuning or low level of performance. To tackle such limitations, in this study, a universal wrapper approach is introduced based on our introduced optimization algorithm and the genetic algorithm (GA). In the proposed approach, candidate solutions have variable lengths, and a support vector machine scores them. To show the usefulness of the method, thirteen classification and regression-based datasets with different properties were chosen from various biological scopes, including drug discovery, cancer diagnostics, clinical applications, etc. Our findings confirmed that the proposed method outperforms most of the other currently used approaches and can also free the users from difficulties related to the tuning of various parameters. As a result, users may optimize their biological applications such as obtaining a biomarker diagnostic kit with the minimum number of genes and maximum separability power. [ABSTRACT FROM AUTHOR]

To investigative whether radiomics features in bilateral hippocampi from MRI can identify temporal lobe epilepsy (TLE). A total of 131 subjects with MRI (66 TLE patients [35 right and 31 left TLE] and 65 healthy controls [HC]) were allocated to training (n = 90) and test (n = 41) sets. Radiomics features (n = 186) from the bilateral hippocampi were extracted from T1-weighted images. After feature selection, machine learning models were trained. The performance of the classifier was validated in the test set to differentiate TLE from HC and ipsilateral TLE from HC. Identical processes were performed to differentiate right TLE from HC (training set, n = 69; test set; n = 31) and left TLE from HC (training set, n = 66; test set, n = 30). The best-performing model for identifying TLE showed an AUC, accuracy, sensitivity, and specificity of 0.848, 84.8%, 76.2%, and 75.0% in the test set, respectively. The best-performing radiomics models for identifying right TLE and left TLE subgroups showed AUCs of 0.845 and 0.840 in the test set, respectively. In addition, multiple radiomics features significantly correlated with neuropsychological test scores (false discovery rate-corrected p-values < 0.05).
