Ever since its inception, the theory of evolution has been reified into an "-ism": Darwinism. Although biologists today, by and large, do not use the term "Darwinism" in their research, it still enjoys currency in broader academic and societal contexts. "Darwinian approaches" proliferate across the sciences and humanities and, in public discourse, various so-called "Darwinian views on life" are perceived to have ethically and politically laden consequences. What exactly is Darwinism, and how precisely are its nonscientific uses related to the scientific theory of evolution? Some claim the term's meaning should be limited to scientific content, yet others call for its abolition altogether. In this paper, we propose a unified account of these varieties of Darwinism. We show how the theories introduced by Darwin have grounded a "logic" or style of reasoning about phenomena, as well as various ethically and politically charged "worldviews." It is a matter of contention whether or not a general explanatory framework for the biological sciences would be of scientific value, or whether it is even achievable. In this paper we suggest that both are the case, and we outline proposals for a framework capable of generating new scientific questions. Starting with one clear characteristic of biological systems—that they all have the potential to make mistakes—we aim to describe the nature of this potential and the common processes that lie behind it. Given that under most circumstances biological systems function effectively, an examination of different kinds of mistake-making provides pointers to mechanisms that must exist to make failure uncommon. Testing rationality of decision-making and choice by evaluating the mathematical property of transitivity has a long tradition in biology, economics, psychology, and zoology. This paradigm is fraught with conceptual, mathematical, and statistical pitfalls. In this overview, we tackle five major obstacles. One challenge lies in spelling out what transitivity of latent preferences really says and what it actually implies about observable choice behavior. Most notably, this step is fraught with aggregation artifacts, in that aggregated behavior can be profoundly misleading about individual behavior. Another hurdle comes from hard mathematical problems associated with characterizing the properties of heterogeneous transitive populations. A third challenge is the prevalence of straw man hypotheses in this area of research. The fourth difficulty is associated with adopting appropriate statistical inference tools that correctly accommodate the idiosyncratic mathematical properties of order-constrained statistical hypotheses. The fifth hurdle arises with the role of scientific parsimony in rationality research. We walk readers through key concepts, mathematical models, and statistical techniques for testing rationality. Throughout, we provide examples using the methods and data of two prominent published papers on animal choice behavior as our case studies. Ehrlich received his PhD in 1957 and throughout their life, he and Anne have jointly published many books and papers. Now in his early nineties, the world-renowned biologist Paul R. Ehrlich has published a fascinating and well-illustrated memoir that should be of interest to the public in general, as well as anyone involved in scientific research, including undergraduate and graduate students and their mentors. Ehrlich has "found that being a has-been is much more fun than being a wannabe" (p. 323), and discusses the toils of old age and his and Anne's life in a retirement community. The ability of parasites to manipulate host behavior to their advantage has been studied extensively, but the impact of parasite manipulation on the evolution of neural and endocrine mechanisms has remained virtually unexplored. If selection for countermeasures has shaped the evolution of nervous systems, many aspects of neural functioning are likely to remain poorly understood until parasites—the brain's invisible designers—are included in the picture. This article offers the first systematic discussion of brain evolution in light of parasite manipulation. After reviewing the strategies and mechanisms employed by parasites, the paper presents a taxonomy of host countermeasures with four main categories, namely: restrict access to the brain; increase the costs of manipulation; increase the complexity of signals; and increase robustness. For each category, possible examples of countermeasures are explored, and the likely evolutionary responses by parasites are considered. The article then discusses the metabolic, computational, and ecological constraints that limit the evolution of countermeasures. The final sections offer suggestions for future research and consider some implications for basic neuroscience and psychopharmacology. There is a simple and general explanation for the evolution of mate choice that does not rely on benefits to be gained from favoring some potential mates over others, nor on ornament-preference genetic correlations (but that can help establish such benefits and correlations). Mate choice necessarily arises from competition to engage the powerful but discriminating reward mechanisms that regulate sexual interactions. Progress in understanding the evolution of mate choice will come from analyzing the subjective nature of the cognitive-emotional mechanisms that regulate its expression. A key mechanism may be the sense of beauty—the feeling whose function it is to reward attention to, and engagement with, attractive objects. Any animal whose behavior and decision-making are regulated by mechanisms of emotion and feeling may possess the sense of beauty. Competition to be perceived as beautiful engages brain-generated, top-down influences on perception and subjective experience, adding manifold ways to improve ornament attractiveness. Race is a topic that will not cease to be discussed and debated, and the collection edited by Lorusso and Winther will provide readers with useful tools to critically and thoughtfully approach the topic. In the first chapter of the current book, Lewontin (1972), Rasmus Grønfeldt Winther, one of the editors of the book, performs a diligent analysis and reevaluation of that paper, concluding that its results have roughly stood the test of time. I have to note that this is a collection with essays that are all worth reading and considering, except perhaps the chapter by A. W. F. Edwards where he very briefly and simply reaffirms his criticism of Lewontin, without offering any new insights. [Extracted from the article]

Evolution is rapidly gaining attention as an important driver of ecological process. Yet, evolution via sexual selection has generally been omitted from this emerging synthesis. Our goal in this paper is to illustrate causative links by which sexually selected traits affect fundamental ecological interactions and processes. We summarize evidence, primarily from vertebrate studies under field conditions, which shows: sexually selected traits have ecological effects; and that their evolution has diverse influences on ecological systems. Retrospective as well as prospective clinical studies indicate that episodes of high fever as a typical reaction to an acute infection during the entire human life span are inversely related to cancer incidence. Laboratory data aimed at discovering why fever incidents appear beneficial in lowering the risk of cancer remain rudimentary at best. Several hypotheses have been presented thus far, and recent debates have pointed to the effect of fever on innate and adaptive immune functions. In this paper we focus on a particular mode of adaptive immune functioning that involves a type of T cells carrying a receptor composed of gamma/delta chain heterodimer (γδ T-cell receptor; γδ TCR). We present an argument for a key role of infectious fever in the recruitment and enhancement of immune antitumor competence of γδ T cells during the life span of a human being. The unique physiology of γδ T lymphocytes indicating a possible cellular link between innate and adaptive immunity—including modes of antigen recognition as well their presence in tissues prone to infections, metabolic stress, and neoplastic development—makes them a target for exploration in the context of fever and cancer risk, and for future cancer immunotherapy. Fever, the elevation of core body temperature by behavioral or physiological means, is one of the most salient aspects of human sickness, yet there is debate regarding its functional role. In this paper, we demonstrate that the febrile system is an evolved adaptation shaped by natural selection to coordinate the immune system to fight pathogens. First, we show that previous arguments in favor of fever being an adaptation are epistemologically inadequate, and we describe how an adaptationist strategy addresses this issue more effectively. Second, we argue that the mechanisms producing fever provide clear indications of adaptation. Third, we demonstrate that there are many beneficial immune system responses activated during fever and that these responses are not mere byproducts of heat on chemical reactions. Rather, we show that natural selection appears to have modified several immune system effects to be coordinated by fever. Fourth, we argue that there are some adaptations that coordinate the febrile system with other important fitness components, particularly growth and reproduction. Finally, we discuss evidence that the febrile system may also have evolved an antitumor function, providing suggestions for future research into this area. Symptoms of illness provide information about an organism's underlying state. This notion has inspired a burgeoning body of research on organisms' adaptations for detecting and changing behavior toward ill individuals. However, little attention has been paid to a likely outcome of these dynamics. Once an organism's fitness is affected by others' responses to symptoms of illness, natural selection can favor individuals who alter symptom expression to influence the behavior of others. That is, many symptoms may originate as cues, but will evolve into signals. In this paper, I develop the hypothesis that symptoms of illness serve signaling functions, and provide a comprehensive review of relevant evidence from diverse disciplines. I also develop novel empirical predictions generated by this hypothesis and discuss its implications for public health. Signaling provides an ultimate explanation for otherwise opaque aspects of symptom expression, such as why symptoms fluctuate in social contexts, and can exist without underlying pathology, and why individuals deliberately generate symptoms of illness. Broadening contingents of ecologists and environmental scientists have recently begun to promote ecological resilience both as a conceptual framework and as a practical goal. As some critics have noted, this growing interest has brought with it a multiplication of notions of ecological resilience. This paper reviews how and why the notion of ecological resilience has been adopted, used, and defended in ecology since its introduction by C. S. Holling in 1973. We highlight the many faces of ecological resilience, but unlike other reviewers who see these as disunified and confused, we interpret ecological resilience as an evolving, multidimensional, theoretical concept unified by its role in guiding practical response to ecological and environmental challenges. This perspective informs a review of some of the factors often recognized as favoring resilience (structural and response diversity, functional redundancy, modularity, and spatial heterogeneity); we show how the roles and relationships of these factors can be clarified by considering them in the theoretical framework of Complex Adaptive Systems (CASs). Within 20 years, experimental selection of quantified "not too aggressive, not too fearful" behavior to human approach was shown in silver foxes (Vulpes vulpes) to produce a neotenic package of traits in adults: ability to seek, induce, and sustain contact (called friendly or rapport behavior); relatively short limbs and foreshortened skull/face; and light pigmentation areas. Earlier sexual maturation, prolonged receptivity, and larger litters were also noted. The increased estradiol supporting these changes was apparently also responsible for faster skeletal maturation, including earlier fusion of the basicranium causing tooth crowding, but also paedomorphic craniofacial proportions that we find attractive in our own and other species. In this paper, these important findings of the farm fox experiment are juxtaposed with insights from social psychology, physical anthropology, and neuroscience about facial beauty and reaction to it. Since many unrelated species show some or all of the neotenic package or domestication profile when they have achieved rapport past the juvenile stage, craniofacial proportions considered attractive are discussed as genetically and hormonally linked to the evolution of rapport--social contact, trust, and cooperation--whether by natural, intuitive, intentional, or mixed paths of selection. Geophagy has been hypothesized to be an adaptive behavior, either as a means to allay nutrient deficiency or to protect against ingested pathogens and toxins. Others have proposed that geophagy is non-adaptive, occurring either to allay hunger or as an epiphenomenon of nutrient deficiencies. This paper evaluates these hypotheses using 482 published cultural-level accounts of human geophagy and 330 accounts of geophagy among 297 species of mammals, birds, and reptiles. Information was extracted from reports of human geophagy to permit statistical analysis; reports of non-human geophagy were tabulated. Human geophagy did not parallel changes in nutrient requirements, occurred most frequently among children and pregnant women and in tropical areas (where pathogen densities are highest), and was associated with ingestion of toxic substances and gastrointestinal distress. Earth ingested by humans was craved and carefully selected and prepared; it had high clay content, but few bioavailable mineral nutrients. In primates, geophagy was associated with both protection from toxins and obtaining nutrients, whereas in other vertebrates it was associated mainly with obtaining nutrients. Our results indicate that human geophagy is best explained as providing protection from dietary chemicals, parasites, and pathogens, whereas animal geophagy may involve both micronutrient acquisition and protection. The concept of Irreducible Complexity (IC) has played a pivotal role in the resurgence of the creationist movement over the past two decades. Evolutionary biologists and philosophers have unambiguously rejected the purported demonstration of "intelligent design" in nature, but there have been several, apparently contradictory, lines of criticism. We argue that this is in fact due to Michael Behe's own incoherent definition and use of IC. This paper offers an analysis of several equivocations inherent in the concept of Irreducible Complexity and discusses the way in which advocates of the Intelligent Design Creationism (IDC) have conveniently turned IC into a moving target. An analysis of these rhetorical strategies helps us to understand why IC has gained such prominence in the IDC movement, and why, despite its complete lack of scientific merits, it has even convinced some knowledgeable persons of the impending demise of evolutionary theory. Adaptive evolution can cause a species to gain, lose, or modify a function; therefore, it is of basic interest to determine whether any of these modes dominates the evolutionary process under particular circumstances. Because mutation occurs at the molecular level, it is necessary to examine the molecular changes produced by the underlying mutation in order to assess whether a given adaptation is best considered as a gain, loss, or modification of function. Although that was once impossible, the advance of molecular biology in the past half century has made it feasible. In this paper, I review molecular changes underlying some adaptations, with a particular emphasis on evolutionary experiments with microbes conducted over the past four decades. I show that by far the most common adaptive changes seen in those examples are due to the loss or modification of a pre-existing molecular function, and I discuss the possible reasons for the prominence of such mutations. Science progresses faster when researchers operate within an explicit framework of concepts and theories, but currently biology has no explicit, overarching conceptual framework and few general theories. The single general theory currently recognized is that of evolution, which was put forth by Charles Darwin 150 years ago. Recently, Scheiner and Willig (2008) explicated a similarly general theory of ecology. In this paper, using the theory of evolution as an exemplar, I discuss the nature of theory in biology and put forth an overarching theory, as well as new general theories for cells, organisms, and genetics. Along with the theories of evolution and ecology, these constitute a general conceptual framework for the biological sciences. This framework reveals linkages among the various parts of biology, makes explicit the assumptions behind more narrow theories and models, and provides new insights into the structures of biological theories. This framework can also be used as a teaching tool, moving the teaching of biology beyond the transference of a vast compendium of facts. My hope is that this essay will lead to a vigorous discussion and debate across all of biology about the nature and structure of its theories. [ABSTRACT FROM AUTHOR]

The occurrence of endoreplication has been repeatedly reported in many organisms, including protists, plants, worms, arthropods, molluscs, fishes, and mammals. As a general rule, cells possessing endoreplicated genomes are large-sized and highly metabolically active. Endoreplication has not been frequently reported in neuronal cells that are typically considered to be fully differentiated and non-dividing, and which normally contain a diploid genome. Despite this general statement, various papers indicate that giant neurons in molluscs, as well as supramedullary and hypothalamic magnocellular neurons in fishes, contain DNA amounts larger than 2C. In order to study this issue in greater detail here, we review the available data about endoreplication in invertebrate and vertebrate neurons, and discuss its possible functional significance. As a whole, endoreplication seems to be a sort of molecular trick used by neurons in response to the high functional demands that they experience during evolution. [ABSTRACT FROM AUTHOR]

We consider several ways in which a good understanding of modern techniques and principles in physics can elucidate ecology, and we focus on analogical reasoning between these two branches of science. Analogical reasoning requires an understanding of both sciences and an appreciation of the similarities and points of contact between the two. In the current ecological literature on the relationship between ecology and physics, there has been some misunderstanding about the nature of modern physics and its methods. Physics is seen as being much cleaner and tidier than ecology. When compared to this idealized, fictional version of physics, ecology looks very different, and the prospect of ecology and physics learning from one another is questionable. We argue that physics, once properly understood, is more like ecology than ecologists have thus far appreciated. Physicists and ecologists can and do learn from each other, and, in this paper, we outline how analogical reasoning can facilitate such exchanges. [ABSTRACT FROM AUTHOR]

Our understanding of insect societies is rapidly expanding due to an emphasis on integrative approaches. Emerging tools enabling the molecular dissection of social behavior, together with novel hypotheses for the evolution of eusociality, are emblematic of this progress. However, an obstacle to a truly inlegrative approach remains, as social physiology--the basis of group-level coordination--has generally been neglected by geneticists. In this paper, we begin a synthesis of these fields by first reviewing three classes of social insect organization that mark major transitions in increasing social complexity. We then develop an expansion of the superorganism concept in order to place eusociality into a broad evolutionary context, and we also interpret current molecular and genetic work on the evolution of eusociality. The groundplan hypothesis proposes that eusociality arose via simple, changes in the regulation of ancestral gene sets affecting reproductive physiology and behavior, and we argue that this hypothesis is explanatory for the evolution of division of labor (social anatomy) but not for the regulatory systems that ensure group-level coordination of action (social physiology), which we propose is dependent on previously unrelated trails that are brought together into novel genetic networks. In this paper, we discuss, from both biological and cultural perspectives, the ancient human-plant liaison that gave rise to Near Eastern agriculture. We explain the biological aspects of Near Eastern plant domestication by a comparative analysis of legume vs. cereal crop evolution. This comparison is illustrated by the natural distribution, ecological affinity, physiology, population structure, floral biology, growth habit, plant stature, seed dispersal mode, and seed dormancy of both wild and domesticated plants of these crop groups. We discuss the differences between Near Eastern legumes and cereals with regard to each of the above aspects, and we highlight the relevance of these differences with regard to Neolithic decision-making, adoption for farming, and subsequent evolution under domestication. We reached the following conclusions: (1) Near Eastern legumes underwent different evolutionary trajectories under domestication as compared with their companion cereals, despite apparent similarities between selection under domestication of both crop groups. (2) Careful comparison of pea, lentil, and chickpea shows that each of the Near Eastern legume crops has a unique evolutionary history in its own right, and this also holds true for the cereal crops. (3) The evolutionary history of each of the Near Eastern crops, prior to as well as after domestication, is well-reflected in its adaptation profile in present-day cropping systems, which determines each crop's relative economic importance in different world regions (e.g., chickpea is a major pulse in the Indian subcontinent, and pea is a more important crop in temperate regions, while barley has the widest adaptation, extending from high-latitude temperate regions to semi-arid Mediterranean systems). (4) Ancient choice-making, as reflected in the founder crops repertoire, involved nutritional considerations that may have outweighed grain yield per area and/or time unit criteria. The nature of the biological relationships between cancers and allergies has intrigued researchers and health care providers for five decades. Three hypotheses have been proposed: antigenic stimulation predicts positive associations between cancers and allergies (i.e., allergy sufferers are more likely to get cancer), whereas immunosurveillance and prophylaxis predict inverse associations (i.e., allergy sufferers are less likely to get cancer). Immunosurveillance predicts inverse associations for cancers of all tissues and organ systems, and prophylaxis predicts inverse associations specifically for cancers of tissues and organ systems that interface with the external environment. To comparatively evaluate these hypotheses, we comprehensively reviewed the literature on cancer and allergies. We located 148 papers published from 1955 through 2006 that reported results of 463 studies of relationships between patients' histories of 11 specific allergies and cancers of 19 tissues and organ systems, and 183 studies of patients' histories of multiple allergies in relation to various types/sites of cancers. Analyses of these studies revealed that (1) frequencies of positive, inverse, and null allergy-cancer associations differed considerably among cancers of different tissues and organ systems; (2) more than twice as many studies reported inverse allergy-cancer associations as reported positive associations; (3) inverse associations were particularly common for cancers of the mouth and throat, brain glia, colon and rectum, pancreas, skin, and cervix but (4) particularly rare for cancers of the breast, prostate, and brain meninges, and for myeloma, non-Hodgkin's lymphoma, and myelocytic leukemia; (5) lung cancer was positively associated with asthma but inversely associated with other allergies; (6) inverse associations with allergies were more than twice as common for cancers of nine tissues and organ systems that interface with the external environment compared to cancers of nine tissues and organ systems that do not interface with the external environment; and (7) eczema, hives, and allergies to animal dander and food were most frequently inversely associated with cancers of tissues that interface with the external environment. Taken together, these results are more consistent with the prophylaxis hypothesis than the two alternatives. IgE is a widespread and ancient immunoglobulin isotype in mammals, occurring among all known marsupials, monotremes, and eutherians. The IgE system and its associated allergy symptoms may serve a common protective function: the rapid expulsion of pathogens, dangerous natural toxins, and other carcinogenic antigens before they can trigger malignant neoplasia in exposed tissues. Machine learning methods, a family of statistical techniques with origins in the field of artificial intelligence, are recognized as holding great promise for the advancement of understanding and prediction about ecological phenomena. These modeling techniques are flexible enough to handle complex problems with multiple interacting elements and typically outcompete traditional approaches (e.g., generalized linear models), making them ideal for modeling ecological systems. Despite their inherent advantages, a review of the literature reveals only a modest use of these approaches in ecology as compared to other disciplines. One potential explanation for this lack of interest is that machine learning techniques do not fall neatly into the class of statistical modeling approaches with which most ecologists are familiar. In this paper, we provide an introduction to three machine learning approaches that can be broadly used by ecologists: classification and regression trees, artificial neural networks, and evolutionary computation. For each approach, we provide a brief background to the methodology, give examples of its application in ecology, describe model development and implementation, discuss strengths and weaknesses, explore the availability of statistical software, and provide an illustrative example. Although the ecological application of machine learning approaches has increased, there remains considerable skepticism with respect to the role of these techniques in ecology. Our review encourages a greater understanding of machine learning approaches and promotes their future application and utilization, while also providing a basis from which ecologists can make informed decisions about whether to select or avoid these approaches in their future modeling endeavors. This paper focuses on abstraction as a mode of reasoning that facilitates a productive relationship between philosophy and science. Using examples from evolutionary developmental biology, I argue that there are two areas where abstraction can be relevant to science: reasoning explication and problem clarification.
