Recent years witnessed the development of powerful generative models based on flows, diffusion, or autoregressive neural networks, achieving remarkable success in generating data from examples with applications in a broad range of areas. A theoretical analysis of the performance and understanding of the limitations of these methods remain, however, challenging. In this paper, we undertake a step in this direction by analyzing the efficiency of sampling by these methods on a class of problems with a known probability distribution and comparing it with the sampling performance of more traditional methods such as the Monte Carlo Markov chain and Langevin dynamics. We focus on a class of probability distribution widely studied in the statistical physics of disordered systems that relate to spin glasses, statistical inference, and constraint satisfaction problems. We leverage the fact that sampling via flow-based, diffusionbased, or autoregressive networks methods can be equivalently mapped to the analysis of a Bayes optimal denoising of a modified probability measure. Our findings demonstrate that these methods encounter difficulties in sampling stemming from the presence of a first-order phase transition along the algorithm's denoising path. Our conclusions go both ways: We identify regions of parameters where these methods are unable to sample efficiently, while that is possible using standard Monte Carlo or Langevin approaches. During the last decades, macroecology has identified broad-scale patterns of abundances and diversity of microbial communities and put forward some potential explanations for them. However, these advances are not paralleled by a full understanding of the dynamical processes behind them. In particular, abundance fluctuations of different species are found to be correlated, both across time and across communities in metagenomic samples. Reproducing such correlations through appropriate population models remains an open challenge. The present paper tackles this problem and points to sparse species interactions as a necessary mechanism to account for them. Specifically, we discuss several possibilities to include interactions in population models and recognize Lotka-Volterra constants as a successful ansatz. For this, we design a Bayesian inference algorithm to extract sets of interaction constants able to reproduce empirical probability distributions of pairwise correlations for diverse biomes. Importantly, the inferred models still reproduce well-known single-species macroecological patterns concerning abundance fluctuations across both species and communities. Endorsed by the agreement with the empirically observed phenomenology, our analyses provide insights into the properties of the networks of microbial interactions, revealing that sparsity is a crucial feature. Many studies anticipate that carbon capture and sequestration (CCS) will be essential to decarbonizing the U.S. economy. However, prior work has not estimated the time required to develop, approve, and implement a geologic sequestration site in the United States. We generate such an estimate by identifying six clearance points that must be passed before a sequestration site can become operational. For each clearance point (CP), we elicit expert judgments of the time required in the form of probability distributions and then use stochastic simulation to combine and sum the results. We find that, on average, there is a 90% chance that the time required lies between 5.5 and 9.6 y, with an upper bound of 12 y. Even using the most optimistic expert judgements, the lower bound on time is 2.7 y, and the upper bound is 8.3 y. Using the most pessimistic judgements, the lower bound is 3.5 y and the upper bound is 19.2 y. These estimates suggest that strategies must be found to safely accelerate the process. Localized deformation and randomly shaped imperfections are salient features of buckling-type instabilities in thin-walled load-bearing structures. However, it is generally agreed that their complex interactions in response to mechanical loading are not yet sufficiently understood, as evidenced by buckling-induced catastrophic failures which continue to today. This study investigates how the intimate coupling between localization mechanisms and geometric imperfections combine to determine the statistics of the pressure required to buckle (the illustrative example of) a hemispherical shell. The geometric imperfections, in the form of a surface, are defined by a random field generated over the nominally hemispherical shell geometry, and the probability distribution of the buckling pressure is computed via stochastic finite element analysis. Monte-Carlo simulations are performed for a wide range of the shell's radius to thickness ratio, as well as the correlation length of the spatial distribution of the imperfection. The results show that over this range, the buckling pressure is captured by the Weibull distribution. In addition, the analyses of the deformation patterns observed during the simulations provide insights into the effects of certain characteristic lengths on the local buckling that triggers global instability. In light of the simulation results, a probabilistic model is developed for the statistics of the buckling load that reveals how the dimensionless radius plays a dual role which remained hidden in previous deterministic analyses. Stochastic reaction networks are widely used in the modeling of stochastic systems across diverse domains such as biology, chemistry, physics, and ecology. However, the comprehension of the dynamic behaviors inherent in stochastic reaction networks is a formidable undertaking, primarily due to the exponential growth in the number of possible states or trajectories as the state space dimension increases. In this study, we introduce a knowledge distillation method based on reinforcement learning principles, aimed at compressing the dynamical knowledge encoded in stochastic reaction networks into a singular neural network construct. The trained neural network possesses the capability to accurately predict the state conditional joint probability distribution that corresponds to the given query contexts, when prompted with rate parameters, initial conditions, and time values. This obviates the need to track the dynamical process, enabling the direct estimation of normalized state and trajectory probabilities, without necessitating the integration over the complete state space. By applying our method to representative examples, we have observed a high degree of accuracy in both multimodal and high-dimensional systems. Additionally, the trained neural network can serve as a foundational model for developing efficient algorithms for parameter inference and trajectory ensemble generation. These results collectively underscore the efficacy of our approach as a universal means of distilling knowledge from stochastic reaction networks. Importantly, our methodology also spotlights the potential utility in harnessing a singular, pretrained, large-scale model to encapsulate the solution space underpinning a wide spectrum of stochastic dynamical systems. The intricate interplay between biomechanical and biochemical pathways in modulating morphogenesis is an interesting research topic. How biomechanical force regulates epithelial cell tubulogenesis remains poorly understood. Here, we established a model of tubulogenesis by culturing renal proximal tubular epithelial cells on a collagen gel while manipulating contractile force. Epithelial cells were dynamically self-organized into tubule-like structures by augmentation of cell protrusions and cell-cell association. Reduction and asymmetric distribution of phosphorylated myosin light chain 2, the actomyosin contractility, in cells grown on soft matrix preceded tube connection. Notably, reducing matrix stiffness via sonication of collagen fibrils and inhibiting actomyosin contractility with blebbistatin promoted tubulogenesis, whereas inhibition of cytoskeleton polymerization suppressed it. CXC chemokine ligand 1 (CXCL1) expression was transcriptionally upregulated in cells undergoing tubulogenesis. Additionally, inhibiting actomyosin contractility facilitated CXCL1 polarization and cell protrusions preceding tube formation. Conversely, inhibiting the CXCL1-CXC receptor 1 pathway hindered cell protrusions and tubulogenesis. Mechanical property asymmetry with cell-collagen fibril interaction patterns at cell protrusions and along the tube structure supported the association of anisotropic contraction with tube formation. Furthermore, suppressing the mechanosensing machinery of integrin subunit beta 1 reduced CXCL1 expression, collagen remodeling, and impaired tubulogenesis. In summary, symmetry breaking of cell contractility on a soft collagen gel promotes CXCL1 polarization at cell protrusions which in turn facilitates cell-cell association and thus tubule connection. We present an accreditation protocol for analogue, i.e., continuous-time, quantum simulators. For a given simulation task, it provides an upper bound on the variation distance between the probability distributions at the output of an erroneous and errorfree analogue quantum simulator. As its overheads are independent of the size and nature of the simulation, the protocol is ready for immediate usage and practical for the long term.
