With the introduction of multi-camera systems in modern plant phenotyping new opportunities for combined multimodal image analysis emerge. Visible light (VIS), fluorescence (FLU) and near-infrared images enable scientists to study different plant traits based on optical appearance, biochemical composition and nutrition status. A straightforward analysis of high-throughput image data is hampered by a number of natural and technical factors including large variability of plant appearance, inhomogeneous illumination, shadows and reflections in the background regions. Consequently, automated segmentation of plant images represents a big challenge and often requires an extensive human-machine interaction. Combined analysis of different image modalities may enable automatisation of plant segmentation in “difficult” image modalities such as VIS images by utilising the results of segmentation of image modalities that exhibit higher contrast between plant and background, i.e. FLU images. For efficient segmentation and detection of diverse plant structures (i.e. leaf tips, flowers), image registration techniques based on feature point (FP) matching are of particular interest. However, finding reliable feature points and point pairs for differently structured plant species in multimodal images can be challenging. To address this task in a general manner, different feature point detectors should be considered. Here, a comparison of seven different feature point detectors for automated registration of VIS and FLU plant images is performed. Our experimental results show that straightforward image registration using FP detectors is prone to errors due to too large structural difference between FLU and VIS modalities. We show that structural image enhancement such as background filtering and edge image transformation significantly improves performance of FP algorithms. To overcome the limitations of single FP detectors, combination of different FP methods is suggested. We demonstrate application of our enhanced FP approach for automated registration of a large amount of FLU/VIS images of developing plant species acquired from high-throughput phenotyping experiments. Tremendous amounts of nitrogen (N) fertilizer have been added to arable lands, often resulting in substantial effects on terrestrial ecosystems, including soil acidification, altered enzyme activities and changes in microbial community composition. Soil microbes are the major drivers of soil carbon (C) and N cycling; therefore, understanding the response of microbial communities to elevated N inputs is of significant importance. This study was carried out to investigate the influences of different N fertilization rates (0, 182, and 225 kg ha-1 representing control, low, and high N supply for each crop season for summer maize and winter wheat) on soil biochemical attributes, extracellular enzyme activities, and the microbial community composition in a winter wheat-summer maize rotation cropping system in north-central China. The results showed that N addition significantly decreased the soil pH in both the wheat and maize seasons. Microbial biomass N (MBN) decreased following N fertilization in the wheat season, while the opposite trend in MBN was observed in the maize season. Response ratio analysis showed that the activities of enzymes involved in C, N, and phosphorus cycling were significantly enhanced under N enrichment in both the wheat and maize seasons, and higher enzyme activities were noted in the high N addition treatment than in the low N addition treatment. A linear increase in fungal abundance with the N addition gradient was observed in the wheat season, whereas the fungal abundance increased and then decreased in the maize season. The bacterial abundance showed an increased and then decreased trend in response to the N addition gradient in both the wheat and maize crop seasons. Moreover, the partial least squares path model (PLS-PM) analysis showed that soil pH and soil organic carbon (SOC) were the most important soil variables, causing shifts in the soil bacteria. Furthermore, compared with the N-cycling enzymes, the C-cycling enzymes were significantly affected by the soil pH and SOC. Taken together, these results suggest that the effect of N addition on enzyme activities was consistent in both crop seasons, while the effects on MBN and microbial community composition to N addition were highly variable in the two crop seasons. Water deficit induces reactive oxygen species (ROS) overproduction, which in turn inhibits plant growth and development. High concentrations of ROS disrupt the osmotic balance in plant cells and alter membrane integrity. Chromosomes carrying structural or regulatory genes must be detected to better understand plant response mechanisms to stress. The aim of our study was to identify Triticum aestivum L. chromosomes involved in early responses to short-term water-deficit stress (1, 3 and 6 h). In the present study, intervarietal substitution lines of drought-tolerant 'Saratovskaya 29' and sensitive 'Janetzkis Probat' wheat cultivars were examined. We studied the biochemical plant response system and conducted an analysis of catalase, ascorbate peroxidase and guaiacol peroxidase activities, levels of lipid peroxidation and changes in relative water content. Our results determined that the first reaction was a significant increase in guaiacol peroxidase (GPX) activity. However, the strongest impact on plant responses was found for catalase (CAT), which caused a significant decrease in lipid peroxidation (LPO) levels. Our findings indicate that chromosomes 5A, 4B, 6B and 7D are associated with early responses to short-term osmotic stress in wheat. [ABSTRACT FROM AUTHOR]

Crop yields are projected to decrease under future climate conditions, and recent research suggests that yields have already been impacted. However, current impacts on a diversity of crops subnationally and implications for food security remains unclear. Here, we constructed linear regression relationships using weather and reported crop data to assess the potential impact of observed climate change on the yields of the top ten global crops–barley, cassava, maize, oil palm, rapeseed, rice, sorghum, soybean, sugarcane and wheat at ~20,000 political units. We find that the impact of global climate change on yields of different crops from climate trends ranged from -13.4% (oil palm) to 3.5% (soybean). Our results show that impacts are mostly negative in Europe, Southern Africa and Australia but generally positive in Latin America. Impacts in Asia and Northern and Central America are mixed. This has likely led to ~1% average reduction (-3.5 X 1013 kcal/year) in consumable food calories in these ten crops. This study was conducted in two stages to investigate the potential of multi-enzyme supplementation on the nutrient digestibility, growth performance, and gut microbial composition of pigs. In stage 1, effects of multi-enzyme complex (xylanase, α-amylase, β-glucanase, and protease) supplementation on the ileal and total tract dry matter (DM) digestibility of feed-stuffs were investigated with in vitro two-stage and three-stage enzyme incubation methods. A wide range of feed ingredients, namely, corn meal, wheat meal, soybean meal, fish meal, Oriental herbal extract, Italian rye-grass (IRG) and peanut hull were used as substrates. Supplementation of the multi-enzyme complex increased (P < 0.05) the digestibility of the Oriental herbal extract and corn meal. In stage 2, in vivo animal studies were performed to further investigate the effects of the dietary multi-enzyme complex on the nutrient utilization, growth performance, and fecal microbial composition of pigs. A total of 36 weaned pigs were fed corn- and soybean meal-based diets without (control) and with the multi-enzyme complex (treatment) for 6 weeks. Fecal samples were collected from 12 pigs to analyze the microbial communities by using DNA sequencing and bioinformatics tools. Multi-enzyme supplementation had no effect on apparent digestibility of nutrients and growth performance of pigs compared to control. Taxonomic analysis of the fecal samples indicated that the bacteria in both control and treatment samples predominantly belonged to Firmicutes and Bacteroidetes. In addition, the proportion of the phylum Firmicutes was slightly higher in the treatment group. At the genus level, the abundance of Treponema and Barnesiella increased in the treatment group; whereas the numbers ofthe genera including Prevotella, Butyricicoccus, Ruminococcus and Succinivibrio decreased in the treatment group. These results suggest that multi-enzyme supplementation with basal diets have the potential to improve nutrient digestibility and modify microbial communities in the hind-gut of pigs. Integrated crop-livestock (ICL) system is beneficial in enhancing soil organic carbon and nutrient cycling. However, the benefits of the ICL system on mitigation of GHG emissions are poorly understood. Thus, the present study was initiated in 2011 to assess the effect of crop rotation diversity and grazing managed under the ICL system on GHG emissions. The cropping system investigated here included spring wheat grown continuously for five years and a 5-yr crop rotation (spring wheat-cover crops-corn-pea/barley-sunflower). Each phase was present each year. Yearling steers grazed only the pea/barley, corn and cover crops plots in 2016 and 2017. Exclusion areas avoided the grazing in these crops to compare the GHG fluxes under grazed vs. non-grazed areas. The GHG fluxes were measured weekly from all crop phases during the growing season for both years using a static chamber. Cumulative CO2 and CH4 fluxes were similar from all crop phases over the study period. However, continuous spring wheat recorded higher cumulative N2O fluxes (671 g N ha-1) than that under spring wheat in rotation (571 g N ha-1). Grazing decreased cumulative CO2 fluxes (359 kg C ha-1) compared to ungrazed (409 kg C ha-1), however, no effect from grazing on cumulative CH4 and N2O fluxes over the study period were found. The present study shows that grazing and crop rotational diversity affected carbon and nitrogen inputs, which in turn affected soil CO2 and N2O fluxes. Fusarium graminearum is responsible for production of the mycotoxin deoxynivalenol (DON) on maize and wheat in Ontario, Canada. It has been understood since the early 1980s that in most parts of Canada, the predominant chemotype of F. graminearum is 15ADON, and not the 3ADON chemotype mainly found in Europe and Asia. The discovery of F. graminearum strains that did not produce DON but the structurally related 7-α hydroxy, 15-deacetylcalonectrin (3ANX) and its hydrolysis product 7-α hydroxy, 3,15-dideacetylcalonectrin to (NX) demonstrated that we still have a lot to learn about this well studied but complicated fungus. We conducted a survey of maize and wheat samples from Ontario farms. In the 2015 crop year, we isolated 86 strains and tested a representative subset of 20 using the published genetic probes for assessing genotype. We also developed a targeted LC-MS/MS method for the identification and quantitation of known toxins from this species to determine chemotype. The results showed that 80% of our strains produced some 3ANX in addition to 15ADON and one strain produced 3ANX and no 15ADON. Comparison of chemical data with genotyping revealed that in more than 50% of the cases there was no clear agreement. These data demonstrate the importance of chemical analysis for understanding the toxigenic potential of strains, especially using a LC-MS method that is capable of differentiating 3ADON and 15ADON. For this collection, genotyping of isolates did not produce reliable information on the chemotype. This is the first report of 3ANX toxin production concurrently with 15ADON and suggests that the 3ANX producers in North America likely originated from the 15ADON background. [ABSTRACT FROM AUTHOR]

Soils are heterogeneous and microbial spatial distribution can clearly indicate the spatial characteristics of the soil carbon and nitrogen cycle. However, it is not clear how long-term fertilization affects the spatial distribution of microbial biomass in fluvo-aquic soil. We collected fluvo-aquic soil samples (topsoil 0–7.5 cm and sub-topsoil 7.5–20 cm) using a spatially-explicit design within three 40.5 m2 plots in each of four fertilization treatments. Fertilization treatments were: cropping without fertilizer inputs (CK); chemical nitrogen, phosphorus, and potassium fertilizer (NPK); chemical fertilizer with straw return (NPKS); and chemical fertilizer with animal manure (NPKM). Variables included soil microbial biomass carbon (MBC) and nitrogen (MBN), and MBC/MBN. For both soil layers, we hypothesized that: microbial biomass was lowest in CK but with the largest spatial heterogeneity; and microbial biomass was highest in NPKM and NPKS but with the lowest spatial heterogeneity. Results showed that: (1) Fertilization significantly increased MBC and MBN more in topsoil than sub-topsoil but had no MBC/MBN changes. (2) The coefficient of variation (CV) and Cochran's C showed that variation was largest in CK in topsoil and NPK in sub-topsoil and that variation of topsoil was generally lower than in sub-topsoil. The sample size of the three variables was largest in CK in topsoil but had little variation among the other treatments. (3) The trend-surface model showed that within-plot heterogeneity varied substantially with fertilization (NPKM = NPK > NPKS > CK), but Moran’s I and the interpolation map showed that spatial variability with fertilization followed the order NPK > NPKS > CK = NPKM at a fine scale in topsoil. In sub-topsoil, the trend-surface model showed that within-plot heterogeneity followed the order NPKM = CK > NPK > NPKS and that the fine-scale pattern was NPKM>NPK = NPKS>CK. MBC had the highest spatial heterogeneity among the three variables in both soil layers. Our results indicate that the application of organic fertilizer (straw or manure) reduced the variation of MBC and MBN but increased the spatial variability of MBC and MBN. The spatial variation of the three variables was MBC > MBN > MBC/MBN regardless of whether variation was considered at the plot-scale or the fine-scale in both layers. [ABSTRACT FROM AUTHOR]

In plants, the enzyme CCD8 (carotenoid cleavage dioxygenase 8) is involved in the synthesis of an important hormone, strigolactone, and therefore, plays an important role in controlling growth and development. Using cDNA and protein sequence derived from the gene ZmCCD8 from maize, we identified putative orthologs of the gene encoding CCD8 in six other monocots and eight dicots; the sequence similarity ranged from 52–75.9% at the gene level and 60.9–93.7% at the protein level. The average length of the gene was ~3.3 kb (range: 2.08 to 3.98 kb), although the number of introns within the genes differed (4 or 5 in dicots and 3 or 4 in monocots, except in T. urartu with 6 introns). Several cis-acting regulatory elements were identified in the promoters of CCD8 genes, which are known to respond to biotic and abiotic stresses. The N-terminal end (up to ~70 amino acids) of CCD8 proteins was highly variable due to insertions, deletions and mismatches. The variation in genes and proteins were particularly conspicuous in T. urartu and Ae. tauschii among the monocots and A. thaliana and P. persica among the dicots. In CCD8 proteins, 12 motifs were also identified, of which 6 were novel; 4 of these novel motifs occurred in all the 15 species. The 3D structures of proteins had the characteristic features of the related enzyme apocarotenoid oxygenase (ACO) of Synechocystis (a representative of cyanobacteria). The results of qRT-PCR in wheat revealed that under phosphorous (P)-starved condition (relative to expression under optimum P used as control), the expression of TaCCD8 genes increased ~37 fold in root tissue of the cultivar C306 and ~33 fold in shoot tissue of the cultivar HUW468 (the two cultivars differed in their P-use efficiency). The emergence of wheat-blast in Bangladesh in the 2015–16 wheat (Triticum aestivum L.) crop threatens the food security of South Asia. A potential spread of the disease from Bangladesh to India could have devastating impacts on India’s overall food security as wheat is its second most important staple food crop. West Bengal state in eastern India shares a 2,217 km-long border with Bangladesh and has a similar agro-ecology, enhancing the prospects of the disease entering India via West Bengal. The present study explores the possibility of a ‘wheat holiday’ policy in the nine border districts of West Bengal. Under the policy, farmers in these districts would stop wheat cultivation for at least two years. The present scoping study assesses the potential economic feasibility of alternative crops to wheat. Of the ten crops considered, maize, gram (chickpea), urad (black gram), rapeseed and mustard, and potatoes are found to be potentially feasible alternative crops. Any crop substitution would need support to ease the transition including addressing the challenges related to the management of alternative crops, ensuring adequate crop combinations and value chain development. Still, as wheat is a major staple, there is some urgency to support further research on disease epidemiology and forecasting, as well as the development and dissemination of blast-resistant wheat varieties across South Asia. Worldwide, crop production is intrinsically intertwined with biological, environmental and economic systems, all of which involve complex, inter-related and spatially-sensitive phenomena. Thus knowing the location of agriculture matters much for a host of reasons. There are several widely cited attempts to model the spatial pattern of crop production worldwide, not least by pixilating crop production statistics originally reported on an areal (administrative boundary) basis. However, these modeled measures have had little scrutiny regarding the robustness of their results to alternative data and modeling choices. Our research casts a critical eye over the nature and empirical plausibility of these types of datasets. To do so, we determine the sensitivity of the 2005 variant of the spatial production allocation model data series (SPAM2005) to eight methodological-cum-data choices in nine agriculturally-large and developmentally-variable countries: Brazil, China, Ethiopia, France, India, Indonesia, Nigeria, Turkey and the United States. We compare the original published estimates with those obtained from a series of robustness tests using various aggregations of the pixelized spatial production indicators (specifically, commodity-specific harvested area, production quantity and yield). Spatial similarity is empirically assessed using a pixel-level spatial similarity index (SSI). We find that the SPAM2005 estimates are most dependent on the degree of disaggregation of the underlying national and subnational production statistics. The results are also somewhat sensitive to the use of a simple spatial allocation method based solely on cropland proportions versus a cross-entropy allocation method, as well as the set of crops or crop aggregates being modeled, and are least sensitive to the inclusion of crude economic elements. Finally, we assess the spatial concordance between the SPAM2005 estimates of the area harvested of major crops in the United States and pixelated measures derived from remote-sensed data. Seed moisture content (SMC) is an important attribute to seed quality. Maintaining seed dryness throughout supply chain (The Dry Chain) prevents seed germination and quality losses. Ambient relative humidity (RH) and temperature affect seed moisture and thereof seed moisture isotherm. Present study was conducted to compare the moisture adsorption isotherms of wheat, maize, cotton and quinoa seeds packed in hermetic Super Bag and traditional packaging materials including paper, polypropylene (PP), jute and cloth bags. Seeds were incubated at 60, 70, 80 and 90% static RH. Nearly straight line moisture isotherms for all crop seeds were obtained in Super Bag. Seed moisture contents increased in traditional packaging materials with increasing RH. At higher level of RH, moisture contents increased slightly (1–2%) in Super Bag, whereas this increase was much higher in traditional packaging materials (≈9% higher than original SMC at 90% RH). In second study, seeds were dried to 8 and 14% initial seed moisture contents using zeolite drying beads and were stored in hermetic and conventional packaging materials for a period of 18 months. For all crop seeds, germination was severely affected in all packaging materials both at 8 and 14% initial SMC except storage in Super Bag at 8% SMC. Wheat seed stored in Super Bag at 8% SMC almost maintained initial germination while germination of cotton, maize and quinoa seeds declined 7%, 14% and 30% respectively in Super Bag at 8% SMC. Seed storage in Super Bag can help to prevent the significant increase in seed moisture at higher RH as is evident from moisture isotherm study, thus helps to preserve quality of maize, wheat, cotton and quinoa seeds by maintaining The Dry Chain throughout the storage period. Increasing amounts of crop residues are being returned to croplands. Understanding nitrogen (N) availability in crop residues under various N fertilization regimes is important in optimizing N management. Pot experiments were conducted to investigate the contribution, fate and residual effects of urea and maize residue-N using a 15N isotope technique. Four N regimes were tested: three basal–topdressing ratios of N applied as urea (100–0, 75–25, 50–50) and one basal application of 75% N as urea and 25% N as manure (75U+25M). An average of 31.4% wheat N uptake was derived from urea, 9.2% from maize residue, and 59.5% from the soil in the first season. During the growing stages of wheat, maize residue contributed 0.3–4.8% and 3.1–13.2% to soil mineral and microbial biomass N, respectively, and those originated from urea was 1.0–4.2% and 4.6–16.8%, respectively. Regarding the fate of urea and residue-N after the first season, 35.9% and 16.9% of urea-15N and residue-15N were recovered by wheat, 28.1% and 46.9% remained in the soil, and 36.0% and 36.2% were lost. The contribution of urea to crop N uptake and N recovery efficiency increased, while that of residue-N decreased with increasing proportion of topdressing N. Substituting 25% mineral N with manure decreased the urea-15N loss without negative effects on crop dry matter and N uptake. Residual urea-15N and maize residue-15N from the previous season contributed 3.9% and 3.0% to summer maize N uptake. Additionally, 29.3% of residue-15N remained in the soil after the second season, while only 18.6% of urea-15N remained. Our study suggests that fertilizer and crop residue are actively involved in soil N transformation and plant N nutrition, emphasizing the capacities of organic residues to sustainably supply nutrients. Considering the utilization of both N fertilizer and maize residue, we may suggest a 75–25 split in N fertilizer application, but more appropriate options need to be further assessed under different cropping systems. Although classified as an upper middle-income country, food insecurity is still a concern throughout South Africa, as was evident in 2014–2015 when a drought left 22% of households food insecure. Further, a range of domestic and international factors make the local currency unstable, leaving South Africa exposed to risk in global wheat and exchange rate markets and increasing its food insecurity vulnerability. As such, agricultural research in South Africa is needed specifically in plant breeding to increase yields and help mitigate future food insecurity. To foster scientific innovation for food security, the South African government funds the Agricultural Research Council (ARC), which conducts holistic research on wheat and other crops. This study estimates the proportions of increases in yield of ARC’s wheat cultivars, which are attributable solely to genetic improvements. In total, 25,690 yield observations from 125 countrywide test plots from 1998 to 2014 were utilized to estimate the proportions of yield increases attributable to the ARC. We found that South African farmers who adopted the ARC’s wheat varieties experienced an annual yield gain of 0.75%, 0.30%, and 0.093% in winter, facultative, and irrigated spring wheat types, respectively. Using observed area sown to ARC varieties, we estimated that wheat producers gained $106.45 million (2016 USD) during 1992–2015 via the adoption of ARC varieties. We estimated that every dollar invested in the ARC wheat breeding program generated a return of $5.10. Assuming the South African per capita wheat consumption is 60.9 kg/year, our results suggest that the ARC breeding program provided an average of 253,318 additional wheat rations from 1992–2015. Further, the net surplus (consumer plus producer) from the ARC breeding program was estimated at 42.64 million 2016 USD from 1992–2015. Public breeding programs, especially those focused on wheat and other staple foods, must continue if South Africa is to meet growing global food demand, decrease present global food insecurity, and maintain the genetic enhancements that directly enhances yield and benefits low-income consumers. The plant NAC transcription factors depict one of the largest plant transcription factor families. They regulate a wide range of different developmental processes and most probably played an important role in the evolutionary diversification of plants. This makes comparative studies of the NAC transcription factor family between individual species and genera highly relevant and such studies have in recent years been greatly facilitated by the increasing number of fully sequenced complex plant genomes. This study combines the characterization of the NAC transcription factors in the recently sequenced genome of the cereal crop barley with expression analysis and a comprehensive phylogenetic characterization of the NAC transcription factors in other monocotyledonous plant species. Our results provide evidence for the emergence of a NAC transcription factor subclade that is exclusively expressed in the grains of the Poaceae family of grasses. These notably comprise a number of cereal crops other than barley, such as wheat, rice, maize or millet, which are all cultivated for their starchy edible grains. Apparently, the grain specific subclade emerged from a well described subgroup of NAC transcription factors associated with the senescence process. A promoter exchange subsequently resulted in grain specific expression. We propose to designate this transcription factor subclade Grain-NACs and we discuss their involvement in programmed cell death as well as their potential role in the evolution of the Poaceae grain, which doubtlessly is of central importance for human nutrition. Driven by factors such as an increased reliance on genetically modified crops, government policies, and market forces, the crop mix in South Dakota and elsewhere in the United States has become less diverse and moved toward the production of corn and soybeans as the most predominant cash crops over the past two decades. Coinciding with a reduced complexity of crop rotation practices, the prevalence of mono-cropping has increased and crop chemical usage has changed as well. Overall, the reduced reliance on traditional crop rotation practices for mitigating pests corresponds with an increase in crop acres treated with insecticides, expressed as a proportion of total cropland acres, and referred to in the literature as the extensive usage of insecticides. In this paper, we identify how changing cropping patterns in South Dakota have affected the extensive usage of insecticides, an aspect often overlooked by producers and policy makers. Results indicate that increased corn production has contributed to an increase in the share of cropland acres treated with insecticides at the county level in eastern South Dakota. The impact of climate change on agricultural systems is a major concern as it can have a significant effect on the world food supply. The objective of this study was to evaluate climate change impacts on crop production and nitrate leaching in two distinct climatic zones in Canada. Spring wheat (Triticum aestivum L.) was selected for the semiarid regions of Western Canada (Swift Current, SK) and maize (Zea mays L.) was chosen for the more humid regions of central Canada (Woodslee, ON). Climate scenarios were based upon simulations from a Canadian Regional Climate Model (CanRCM4) under two Representative Concentration Pathways (RCP4.5 and RCP8.5) and crop simulations were conducted using the Decision Support System for Agrotechnology Transfer (DSSAT) model. Compared to the baseline climate scenario, wheat yields increased by 8, 8, 11, 15%, whereas maize yields decreased by 15, 25, 22, 41% under RCP4.5 2050s (2041–2070), RCP4.5 2080s (2071–2100), RCP8.5 2050s and RCP8.5 2080s scenarios, respectively. Annual nitrate leaching increased by 19, 57, 73, 129% at Swift Current and by 84, 117, 208, 317% at Woodslee under the four scenarios, respectively. Adaptation measures suggested that fertilizer N rate for spring wheat should be increased to 80–100 kg N ha-1 to obtain optimal yields although this will result in an additional risk of 5–8 kg N ha-1 nitrate leaching at Swift Current. The fertilizer N rate of 150 kg N ha-1 was found to be suitable for high maize yields at Woodslee. New wheat and maize cultivars with long growing seasons would enable crop growth to match the phenological stage and hence maintain high crop yields to adapt to increased temperatures in the future. Despite substantial research and policy interest in pixel level cropland allocation data, few sources are available that span a large geographic area. The data used for much of this research are derived from complex modeling techniques that may include model simulation and other data processing. We develop a transparent econometric framework that uses pixel level biophysical measurements and aggregate cropland statistics to develop pixel level cropland allocation predictions. Such pixel level land use data can be used to investigate the impact of human activities on the environment. Global agriculture is under pressure to meet increasing demand for food and agricultural products. There are several global assessments of crop yields, but we know little about the uncertainties of their key findings, as the assessments are driven by the single best yield dataset available when each assessment was conducted. Recently, two different spatially explicit, global, historical yield datasets, one based on agricultural census and the other largely based on satellite remote sensing, became available. Using these datasets, we compare the similarities and differences in global yield gaps, trend patterns, growth rates and changes in year-to-year variability. We analyzed maize, rice, wheat and soybean for the period of 1981 to 2008 at four resolutions (0.083°, 0.5°, 1.0° and 2.0°). Although estimates varied by dataset and resolution, the global mean annual growth rates of 1.7–1.8%, 1.5–1.7%, 1.1–1.3% and 1.4–1.6% for maize, rice, wheat and soybean, respectively, are not on track to double crop production by 2050. Potential production increases that can be attributed to closing yield gaps estimated from the satellite-based dataset are almost twice those estimated from the census-based dataset. Detected yield variability changes in rice and wheat are sensitive to the choice of dataset and resolution, but they are relatively robust for maize and soybean. Estimates of yield gaps and variability changes are more uncertain than those of yield trend patterns and growth rates. These tendencies are consistent across crops. Efforts to reduce uncertainties are required to gain a better understanding of historical change and crop production potential to better inform agricultural policies and investments. The effects of soil type and organic material quality on the microbial biomass and functional diversity of cropland soils were studied in a transplant experiment in the same climate during a 1-year field experiment. Six organic materials (WS: wheat straw, CS: corn straw, WR: wheat root, CR: corn root, PM: pig manure, CM: cattle manure), and three contrasting soils (Ferralic Cambisol, Calcaric Cambisol and Luvic Phaeozem) were chosen. At two time points (at the end of the 1st and 12th months), soil microbial biomass carbon (C) and nitrogen (N) (MBC and MBN) and Biolog Ecoplate substrate use patterns were determined, and the average well color development and the microbial functional diversity indices (Shannon, Simpson and McIntosh indices) were calculated. Organic material quality explained 29.5–50.9% of the variance in MBC and MBN when compared with the minor role of soil type (1.4–9.3%) at the end of the 1st and 12th months, and C/N ratio and total N of organic material were the main parameters. Soil properties, e.g., organic C and clay content were the predominant influence on microbial functional diversity in particular at the end of the 12th month (61.8–82.8% of the variance explained). The treatments of WS and CS significantly improved the MBC and microbial functional diversity indices over the control in the three soils in both sampling periods (P < 0.05). These results suggest that the application of crop straw is a long-term effective measure to increase microbial biomass, and can further induce the changes of soil properties to regulate soil microbial community. The idea of mitigating anthropogenic CO2 emissions by increasing soil organic carbon (SOC) is notable. However, the estimation of the net ecosystem carbon balance after conversion from conventional tillage to conservational tillage has been poorly quantified for the Loess Plateau in China. A 2-year field experiment was conducted to estimate the agroecosystem carbon balance of a winter wheat–summer maize rotation system using a full carbon cycle analysis. The results showed that a positive net ecosystem carbon balance value in the cases of rotary tillage with straw incorporation, chisel plow tillage with straw incorporation, and no tillage with straw mulching treatments. Note that a negative value was detected for the conventional moldboard plowing tillage without crop straw treatment. The conversion from conventional tillage to conservational tillage substantially enhanced the carbon sink potential from 0.84 t C ha−1 yr−1 to 2.69 t C ha−1 yr−1 in both years. Food Security is a long-standing concern worldwide. The expansion of global food markets brings benefits but also risks, such as shock transmission within the global network of trade relations. We focus on this last issue, from an empirical point of view, by analysing the diffusion of trade shocks—defined as relevant drops in exported quantities—during the period 1986—2011, for four major staples (wheat, maize, rice, and soy-beans) both at country level and at global scale. We find that: (i) income per capita of importing countries is relevant in shock propagation; (ii) developing countries tend to absorb most of the negative export variation (i.e., the trade shock), and (iii) global food prices and real (tonnes) flows of commodities are only weakly correlated, meaning that a quantity-based investigation provides additional information with respect to a price-based analysis. Agricultural production must increase to feed a growing and wealthier population, as well as to satisfy increasing demands for biomaterials and biomass-based energy. At the same time, deforestation and land-use change need to be minimized in order to preserve biodiversity and maintain carbon stores in vegetation and soils. Consequently, agricultural land use needs to be intensified in order to increase food production per unit area of land. Here we use simulations of AgMIP’s Global Gridded Crop Model Intercomparison (GGCMI) phase 1 to assess implications of input-driven intensification (water, nutrients) on crop yield and yield stability, which is an important aspect in food security. We find region- and crop-specific responses for the simulated period 1980–2009 with broadly increasing yield variability under additional nitrogen inputs and stabilizing yields under additional water inputs (irrigation), reflecting current patterns of water and nutrient limitation. The different models of the GGCMI ensemble show similar response patterns, but model differences warrant further research on management assumptions, such as variety selection and soil management, and inputs as well as on model implementation of different soil and plant processes, such as on heat stress, and parameters. Higher variability in crop productivity under higher fertilizer input will require adequate buffer mechanisms in trade and distribution/storage networks to avoid food price volatility. Soil rotational tillage is an effective measure to overcome the problems caused by long-term of a single tillage, but the effect of the interval time of rotational tillage practices is not very well understood. Therefore, we conducted a 3-year field study in a wheat-maize cropping system to evaluate the effects of rotary tillage (RT) in rotation with plowing tillage (PT) on soil properties in northern China. Four practices were designed as follows: 3 years of RT to a depth of 10–15 cm (3RT), 3 years of PT to a depth of 30–35 cm (3PT), 1 year of PT followed by 2 years of RT (PT+2RT), and 2 years of PT followed by 1 year of RT (2PT+RT). Within 20 cm of the surface soil, the 3RT treatment significantly increased the soil quality index (SQI) by 6.0%, 8.8% and 13.1%, respectively, relative to the PT+2RT, 2PT+RT and 3PT treatments. The improvement was closely related to the significant increase in the soil organic carbon (SOC) and available nutrients concentrations in the 0–20 cm depths and the improvement of soil invertase, urease, alkaline phosphatase and catalase activities in the topsoil (0–10 cm). However, the opposite effects were observed in the subsoil (20–40 cm). Compared with the 3RT treatment, the 3PT, 2PT+RT and PT+2RT treatments decreased soil bulk density, and significantly enhanced enzyme activities, resulting in an increase in SQI of 32.6%, 24.4% and 0.7%, respectively, especially in the 3PT and 2PT+RT treatments, the difference was significant. When averaged across to all soil depths, the SQI under the 3RT and 2PT+RT treatments was much higher than that under the other treatments. The yields of wheat and maize under the 2PT+RT treatment were 15.0% and 14.3% higher than those under the 3RT treatment, respectively. The 2PT+RT treatment was the most effective tillage practice. These results suggest that RT in rotation with PT could improve soil quality in the soil profile whilst enhancing crop yield after continuous RT, and the benefits were enhanced with an interval time of one year. Therefore, the 2PT+RT treatment could act as an effective method for both soil quality and crop yield improvement in a wheat-maize cropping system under straw incorporation conditions. Fungal communities in agricultural soils are assumed to be affected by soil and crop management. Our intention was to investigate the impact of different tillage and fertilization practices on fungal communities in a long-term crop rotation field trial established in 1992 in Central Germany. Two winter wheat fields in replicated strip-tillage design, comprising conventional vs. conservation tillage, intensive vs. extensive fertilization and different pre-crops (maize vs. rapeseed) were analyzed by a metabarcoding approach applying Illumina paired-end sequencing of amplicons generated by two recently developed primer pairs targeting the two fungal Internal Transcribed Spacer regions (ITS1, ITS2). Analysis of 5.1 million high-quality sequence reads uncovered a diverse fungal community in the two fields, composed of 296 fungal genera including 3,398 Operational Taxonomic Units (OTUs) at the 97% sequence similarity threshold. Both primer pairs detected the same fungal phyla (Basidio-, Asco-, Zygo-, Glomero- and Chytridiomycota), but in different relative abundances. OTU richness was higher in the ITS1 dataset, while ITS2 data were more diverse and of higher evenness. Effects of farming practice on fungal community structures were revealed. Almost two-thirds of the fungal genera were represented in all different soil treatments, whereas the remaining genera clearly responded to farming practice. Principal Component Analysis revealed four distinct clusters according to tillage practice and pre-crop. Analysis of Variance (ANOVA) substantiated the results and proved significant influences of tillage and pre-crop, while fertilization had the smallest and non-significant effect. In-depth analysis of putative phytopathogenic and plant beneficial fungal groups indicated distinct responses; for example Fusarium was significantly enriched in the intensively fertilized conservation tillage variants with the pre-crop maize, while Phoma displayed significant association with conventional tillage and pre-crop rapeseed. Many putative plant beneficial fungi also reacted differentially to farming practice with the most distinct responders identified among the Glomeromycota (arbuscular mycorrhizal fungi, AMF). Traceability of processed food and feed products has been gaining importance due to the impact that those products can have on human/animal health and to the associated economic and legal concerns, often related to adulterations and frauds as it can be the case for meat and milk. Despite mandatory traceability requirements for the analysis of feed composition, few reliable and accurate methods are presently available to enforce the legislative frame and allow the authentication of animal feeds. In this study, nine sensitive and species-specific real-time PCR TaqMan MGB assays are described for plant species detection in animal feed samples. The method is based on selective real-time qPCR (RT-qPCR) amplification of target genes belonging to the alternative oxidase (AOX) gene family. The plant species selected for detection in feed samples were wheat, maize, barley, soybean, rice and sunflower as common components of feeds, and cotton, flax and peanut as possible undesirable contaminants. The obtained results were compared with end-point PCR methodology. The applicability of the AOX TaqMan assays was evaluated through the screening of commercial feed samples, and by the analysis of plant mixtures with known composition. The RT-qPCR methodology allowed the detection of the most abundant species in feeds but also the identification of contaminant species present in lower amounts, down to 1% w/w. AOX-based methodology provides a suitable molecular marker approach to ascertain plant species composition of animal feed samples, thus supporting feed control and enforcement of the feed sector and animal production. Starch Synthase (SS) plays an important role in extending the α-1,4 glucan chains during starch biosynthesis by catalyzing the transfer of the glucosyl moiety from ADP-glucose to the non-reducing end of a pre-existing glucan chain. SS has five distinct isoforms of which SSIII is involved in the formation of longer glucan chain length. Here we report identification and detailed characterization of ‘true’ orthologs of the well-characterized maize SSIII (ZmSSIII), among six monocots and two dicot species. ZmSSIII orthologs have nucleotide sequence similarity ranging from 56–81%. Variation in gene size among various orthologs ranged from 5.49 kb in Arabidopsis to 11.62 kb in Brachypodium and the variation was mainly due to intron size and indels present in the exons 1 and 3. Number of exons and introns were highly conserved among all orthologs however. While the intron number was conserved, intron phase showed variation at group, genera and species level except for intron 1 and 5. Several species, genera, and class specific cis-acting regulatory elements were identified in the promoter region. The predicted protein size of the SSIII orthologs ranged from 1094 amino acid (aa) in Arabidopsis to 1688 aa in Brachypodium with sequence identity ranging from 60%-89%. The N-terminal region of the protein was highly variable whereas the C-terminal region containing the Glycosyltransferase domain was conserved with >80% sequence similarity among the orthologs. In addition to confirming the known motifs, eleven novel motifs possibly providing species, genera and group specific functions, were identified in the three carbohydrate binding domains. Despite of significant sequence variation among orthologs, most of the motifs and their relative distances are highly conserved among the orthologs. The 3-D structure of catalytic region of SSIII orthologs superimposed with higher confidence confirming the presence of similar binding sites with five unidentified conserved regions in the catalytic (glycosyltransferase) domain including the pockets involved in catalysis and binding of ligands. The western corn rootworm (WCR), Diabrotica virgifera virgifera LeConte, is the most serious insect pest of corn (Zea mays L.) in the United States and parts of Europe, and arguably one of the world’s most expensive pests to control. Several diet formulations are currently used by industry and public researchers to evaluate WCR larvae in diet-toxicity bioassays. However, a publicly available diet that produces normative insects that are physiologically similar to WCR larvae reared on corn roots will accelerate development of management technologies. We report a new diet formulation that supports improved weight gain, larval development and survival compared with the only public diet for WCR that is currently available in the refereed literature. The formulation was created by using response surface methods combined with n-dimensional mixture designs to identify and improve the formulation of key ingredients. Weight gain increased two-fold, and survival and molting rates increased from 93% and 90%, respectively when reared on the public diet, to approximately 99% for both survival and molting at 11 days when reared on our new formulation. This new formulation provides a standardized growth medium for WCR larvae that will facilitate comparison of research results from various working groups and compliance with regulatory requirements. Hermetic storage is used to protect grain against insect pests, but its utility is not limited to whole grains. We evaluated hermetically-sealed, polyethylene terephthalate (PET) bottles for preserving wheat and maize flour against red flour beetle (RFB, Tribolium castaneum, Herbst) population growth. Flours infested with RFB and kept in sealed PET bottles experienced much less weight loss over a three-month storage period than infested flour kept in unsealed bottles. RFB populations in wheat flour kept in sealed bottles did not increase, while populations in unsealed bottles grew about 50-fold during the same three-month period. Flour in sealed bottles had lower levels of oxygen and moisture than flour stored in unsealed bottles. Similar trends were observed for oxygen and moisture levels in maize flour held in hermetically sealed bottles. Hermetically-sealed bottles were effective in preventing RFB population growth and preserving maize and wheat flour. There is widespread vitamin and mineral deficiency problem in Tanzania with known deficiencies of at least vitamin A, iron, folate and zinc, resulting in lasting negative consequences especially on maternal health, cognitive development and thus the nation’s economic potential. Folate deficiency is associated with significant adverse health effects among women of reproductive age, including a higher risk of neural tube defects. Several countries, including Tanzania, have implemented mandatory fortification of wheat and maize flour but evidence on the effectiveness of these programs in developing countries remains limited. We evaluated the effectiveness of Tanzania’s food fortification program by examining folate levels for women of reproductive age, 18–49 years. A prospective cohort study with 600 non-pregnant women enrolled concurrent with the initiation of food fortification and followed up for 1 year thereafter. Blood samples, dietary intake and fortified foods consumption data were collected at baseline, and at 6 and 12 months. Plasma folate levels were determined using a competitive assay with folate binding protein. Using univariate and multivariate linear regression, we compared the change in plasma folate levels at six and twelve months of the program from baseline. We also assessed the relative risk of folate deficiency during follow-up using log-binomial regression. The mean (±SE) pre–fortification plasma folate level for the women was 5.44-ng/ml (±2.30) at baseline. These levels improved significantly at six months [difference: 4.57ng/ml (±2.89)] and 12 months [difference: 4.27ng/ml (±4.18)]. Based on plasma folate cut-off level of 4 ng/ml, the prevalence of folate deficiency was 26.9% at baseline, and 5% at twelve months. One ng/ml increase in plasma folate from baseline was associated with a 25% decreased risk of folate deficiency at 12 months [(RR = 0.75; 95% CI = 0.67–0.85, P<0.001]. Aflatoxin B1 (AFB1) is the most harmful mycotoxin that occurs as natural contaminant of agricultural commodities, particularly maize. Practical solutions for detoxification of contaminated staples and reduction of agricultural wastes are scarce. We investigated the capability of the white-rot and edible fungus Plerotus eryngii (king oyster mushroom) to degrade AFB1 both in vitro and in a laboratory-scale mushroom cultivation, using a substrate similar to that routinely used in mushroom farms. In malt extract broth, degradation of AFB1 (500 ng/mL) by nine isolates of P. eryngii ranged from 81 to 99% after 10 days growth, and reached 100% for all isolates after 30 days. The growth of P. eryngii on solid medium (malt extract-agar, MEA) was significantly reduced at concentrations of AFB1 500 ng/mL or higher. However, the addition of 5% wheat straw to the culture medium increased the tolerance of P. eryngii to AFB1 and no inhibition was observed at a AFB1 content of 500 ng/mL; degradation of AFB1 in MEA supplemented with 5% wheat straw and 2.5% (w/v) maize flour was 71–94% after 30 days of growth. Further, AFB1 degradation by P. eryngii strain ITEM 13681 was tested in a laboratory-scale mushroom cultivation. The mushroom growth medium contained 25% (w/w) of maize spiked with AFB1 to the final content of 128 μg/kg. Pleurotus eryngii degraded up to 86% of the AFB1 in 28 days, with no significant reduction of either biological efficiency or mushroom yield. Neither the biomass produced on the mushroom substrate nor the mature basidiocarps contained detectable levels of AFB1 or its metabolite aflatoxicol, thus ruling out the translocation of these toxins through the fungal thallus. These findings make a contribution towards the development of a novel technology for remediation of AFB1- contaminated corn through the exploitation of the degradative capability of P. eryngii and its bioconversion into high nutritional value material intended for feed production. Blue aleurone is a useful and interesting trait in common wheat that was derived from related species. Here, transcriptomes of blue and white aleurone were compared for isolating Blue aleurone 1 (Ba1) transferred from Thinopyrum ponticum. In the genes involved in anthocyanin biosynthesis, only a basic helix-loop-helix (bHLH) transcription factor, ThMYC4E, had a higher transcript level in blue aleurone phenotype, and was homologous to the genes on chromosome 4 of Triticum aestivum. ThMYC4E carried the characteristic domains (bHLH-MYC_N, HLH and ACT-like) of a bHLH transcription factor, and clustered with genes regulating anthocyanin biosynthesis upon phylogenetic analysis. The over-expression of ThMYC4E regulated anthocyanin biosynthesis with the coexpression of the MYB transcription factor ZmC1 from maize. ThMYC4E existed in the genomes of the addition, substitution and near isogenic lines with the blue aleurone trait derived from Th. ponticum, and could not be detected in any germplasm of T. urartu, T. monococcum, T. turgidum, Aegilops tauschii or T. aestivum, with white aleurone. These results suggested that ThMYC4E was candidate Ba1 gene controlling the blue aleurone trait in T. aestivum genotypes carrying Th. ponticum introgression. Inter-annual crop yield variation is driven in large parts by climate variability, wherein the climate components of temperature and precipitation often play the biggest role. Nonlinear effects of temperature on yield as well as interactions among the climate variables have to be considered. Links between climate and crop yield variability have been previously studied, both globally and at regional scales, but typically with additive models with no interactions, or when interactions were included, with implications not fully explained. In this study yearly country level yields of maize, rice, soybeans, and wheat of the top producing countries were combined with growing season temperature and SPEI (standardized precipitation evapotranspiration index) to determine interaction and intensification effects of climate variability on crop yield variability during 1961–2014. For maize, soybeans, and wheat, heat and dryness significantly reduced yields globally, while global effects for rice were not significant. But because of interactions, heat was more damaging in dry than in normal conditions for maize and wheat, and temperature effects were not significant in wet conditions for maize, soybeans, and wheat. Country yield responses to climate variability naturally differed between the top producing countries, but an accurate description of interaction effects at the country scale required sub-national data (shown only for the USA). Climate intensification, that is consecutive dry or warm years, reduced yields additionally in some cases, however, this might be linked to spillover effects of multiple growing seasons. Consequently, the effect of temperature on yields might be underestimated in dry conditions: While there were no significant global effects of temperature for maize and soybeans yields for average SPEI, the combined effects of high temperatures and drought significantly decreased yields of maize, soybeans, and wheat by 11.6, 12.4, and 9.2%, respectively. Development of anthers and pollen represents an important aspect of the life cycle in flowering plants. Genes contributing to anther and pollen development have been widely studied in many plant species. Ms26/CYP704B genes play an important role in pollen development through biosynthesis of sporopollenin for pollen exine formation. To investigate the role of Ms26/CYP704B genes in anther and pollen development of bread wheat, mutations in the A-, B-, and D-homeologs of the putative Ms26/CYP704B gene were analyzed. Single and double homozygous mutants in any of the homeologs did not affect pollen development and male fertility. Triple homozygous mutants resulted in completely male sterile plants that were defective in pollen and anther development. Additionally, double homozygous-single heterozygous mutants were also male sterile although with varying levels of residual fertility. The fertility of these triple mutants was dependent upon the homeolog contributing the wild-type allele. Two heterologous Ms26/CYP704B genes, when transformed into a triple homozygous mutant background, completely restored male fertility, whereas a single gene was unable to restore fertility. Functional analysis of Ms26/CYP704B furthers the understanding of male fertility genes which can be utilized for the development of novel hybrid seed production systems in wheat. Iron (Fe) uptake in graminaceous plant species occurs via the release and uptake of Fe-chelating compounds known as mugineic acid family phytosiderophores (MAs). In the MAs biosynthetic pathway, nicotianamine aminotransferase (NAAT) and deoxymugineic acid synthase (DMAS) enzymes catalyse the formation of 2’-deoxymugineic acid (DMA) from nicotianamine (NA). Here we describe the identification and characterisation of six TaNAAT and three TaDMAS1 genes in bread wheat (Triticum aestivum L.). The coding sequences of all six TaNAAT homeologs consist of seven exons with ≥88.0% nucleotide sequence identity and most sequence variation present in the first exon. The coding sequences of the three TaDMAS1 homeologs consist of three exons with ≥97.8% nucleotide sequence identity. Phylogenetic analysis revealed that the TaNAAT and TaDMAS1 proteins are most closely related to the HvNAAT and HvDMAS1 proteins of barley and that there are two distinct groups of TaNAAT proteins—TaNAAT1 and TaNAAT2 –that correspond to the HvNAATA and HvNAATB proteins, respectively. Quantitative reverse transcription-PCR analysis revealed that the TaNAAT2 genes are expressed at highest levels in anther tissues whilst the TaNAAT1 and TaDMAS1 genes are expressed at highest levels in root tissues of bread wheat. Furthermore, the TaNAAT1, TaNAAT2 and TaDMAS1 genes were differentially regulated by plant Fe status and their expression was significantly upregulated in root tissues from day five onwards during a seven-day Fe deficiency treatment. The identification and characterization of the TaNAAT1, TaNAAT2 and TaDMAS1 genes provides a valuable genetic resource for improving bread wheat growth on Fe deficient soils and enhancing grain Fe nutrition. In the current study, we report for the first time that grain components of barley, rice, wheat and maize can inhibit the activity of Aspergillus ficuum phytase. The phytase inhibition is dose dependent and varies significantly between cereal species, between cultivars of barley and cultivars of wheat and between Fusarium graminearum infected and non-infected wheat grains. The highest endpoint level of phytase activity inhibition was 90%, observed with grain protein extracts (GPE) from F. graminearum infected wheat. Wheat GPE from grains infected with F. graminearum inhibits phytase activity significantly more than GPE from non-infected grains. For four barley cultivars studied, the IC50 value ranged from 0.978 ± 0.271 to 3.616 ± 0.087 mg×ml-1. For two non-infected wheat cultivars investigated, the IC50 values were varying from 2.478 ± 0.114 to 3.038 ± 0.097 mg×ml-1. The maize and rice cultivars tested gaveIC50 values on 0.983 ± 0.205 and 1.972 ± 0.019 mg×ml-1, respectively. After purifying the inhibitor from barley grains via Superdex G200, an approximately 30–35 kDa protein was identified. No clear trend for the mechanism of inhibition could be identified via Michaelis-Menten kinetics and Lineweaver-Burk plots. However, testing of the purified phytase inhibitor together with the A. ficuum phytase and the specific protease inhibitors pepstatin A, E64, EDTA and PMSF revealed that pepstatin A repealed the phytase inhibition. This indicates that the observed inhibition of A. ficuum phytase by cereal grain extracts is caused by protease activity of the aspartic proteinase type. [ABSTRACT FROM AUTHOR]

The phosphorus activation coefficient (PAC, the ratio of available P to total P) is an important indicator of soil P availability and the transformation of P fractions. Understanding the details of the PAC is useful to estimate soil available P status and to provide P management guidance. In this research, soils from five long-term (23 years) fertilization treatments in three croplands were selected to examine the relationships between the PAC and P fractions and to analyse the influencing factors. PAC was affected by both soil types and fertilization treatments. Compared to the unfertilized control (CK) treatment, long-term P application significantly increased the PAC, all of the inorganic P (Pi) fractions and most of the organic P (Po) fractions in all the three soils, particularly in chemical fertilizer combined with manure treatment (NPKM). The PAC was significantly correlated to all of the Pi fractions proportions (P<0.05) except for Dil. HCl-Pi and Conc. HCl-Pi. Compared with CK, the chemical P and chemical P combined with manure treatments increased the ratio of total Pi fractions to total Po fractions (Pit/Pot); furthermore, NPKM significantly increased the organic C (Co) content and decreased the Co/Pot ratio. Stepwise multiple regressions showed that PAC = 0.93 Co+0.69 Pit/Pot-0.07 Co/Pot-0.27CaCO3-3.79 (R2 = 0.924, P<0.001). In addition, the variance partitioning analysis showed that more variance of PAC is explained by soil factors (29.53%) than by P input (0.19%) and climate (0.25%) factors. Our findings demonstrate that P application increased the PAC by changing the Co content and the proportion of P fractions. Moreover, soil factors were the most important drivers of P transformations, and NPKM was optimal for improving soil fertility in Chinese croplands. [ABSTRACT FROM AUTHOR]

The use of modern crop varieties is a dominant method of obtaining high yields in crop production. Efforts to identify suitable varieties, with characteristics that would increase crop yield under future climate conditions, remain essential to developing sustainable agriculture and food security. This work aims to evaluate potential genotypic adaptations (i.e., using varieties with increased ability to produce desirable grain numbers under high temperatures and with enhanced thermal time requirements during the grain-filling period) to cope with the negative impacts of climate change on maize yield. The contributions of different options were investigated at six sites in the North China Plain using the APSIM model and the outputs of 8 GCMs under RCP4.5 scenarios. It was found that without considering adaptation options, mean maize yield would decrease by 7~18% during 2010–2039 relative to 1976–2005. A large decrease in grain number relative to stabilized grain weight decreased maize yield under future climate scenarios. Using heat-tolerant varieties, maize yield could increase on average by 6% to 10%. Using later maturing varieties, e.g., enhanced thermal time requirements during the grain-filling period, maize yield could increase by 7% to 10%. The optimal adaptation options were site specific. Cereal grains are often included in equine diets. When starch intake exceeds foregut digestion starch will reach the hindgut, impacting microbial ecology. Probiotics (e.g., lactobacilli) are reported to mitigate GI dysbioses in other species. This study was conducted to determine the effect of exogenous lactobacilli on pH and the growth of amylolytic and lactate-utilizing bacteria. Feces were collected from 3 mature geldings fed grass hay with access to pasture. Fecal microbes were harvested by differential centrifugation, washed, and re-suspended in anaerobic media containing ground corn, wheat, or oats at 1.6% (w/v) starch and one of five treatments: Control (substrate only), L. acidophilus, L. buchneri, L. reuteri, or an equal mixture of all three (107 cells/mL, final concentration). After 24 h of incubation (37°C, 160 rpm), samples were collected for pH and enumerations of total amylolytics, Group D Gram-positive cocci (GPC; Enterococci, Streptococci), lactobacilli, and lactate-utilizing bacteria. Enumeration data were log transformed prior to ANOVA (SAS, v. 9.3). Lactobacilli inhibited pH decline in corn and wheat fermentations (P < 0.0001). Specifically, addition of either L. reuteri or L. acidophilus was most effective at mitigating pH decline with both corn and wheat fermentation, in which the greatest acidification occurred (P < 0.05). Exogenous lactobacilli decreased amylolytics, while increasing lactate-utilizers in corn and wheat fermentations (P < 0.0001). In oat fermentations, L. acidophilus and L. reuteri inhibited pH decline and increased lactate-utilizers while decreasing amylolytics (P < 0.0001). For all substrates, L. reuteri additions (regardless of viability) had the lowest number of GPC and the highest number of lactobacilli and lactate-utilizers (P < 0.05). There were no additive effects when lactobacilli were mixed. Exogenous lactobacilli decreased the initial (first 8 h) rate of starch catalysis when wheat was the substrate, but did not decrease total (24 h) starch utilization in any case. These results indicate that exogenous lactobacilli can impact the microbial community and pH of cereal grain fermentations by equine fecal microflora ex vivo. Additionally, dead (autoclaved) exogenous lactobacilli had similar effects as live lactobacilli on fermentation. Extreme habitats have usually been regarded as a source of microorganisms that possess robust proteins that help enable them to survive in such harsh conditions. The deep sea can be considered an extreme habitat due to low temperatures (<5°C) and high pressure, however marine sponges survive in these habitats. While bacteria derived from deep-sea marine sponges have been studied, much less information is available on fungal biodiversity associated with these sponges. Following screening of fourteen fungi isolated from the deep-sea sponge Stelletta normani sampled at a depth of 751 metres, three halotolerant strains (TS2, TS11 and TS12) were identified which displayed high CMCase and xylanase activities. Molecular based taxonomic approaches identified these strains as Cadophora sp. TS2, Emericellopsis sp. TS11 and Pseudogymnoascus sp. TS 12. These three fungi displayed psychrotolerance and halotolerant growth on CMC and xylan as sole carbon sources, with optimal growth rates at 20°C. They produced CMCase and xylanase activities, which displayed optimal temperature and pH values of between 50–70°C and pH 5–8 respectively, together with good thermostability and halotolerance. In solid-state fermentations TS2, TS11 and TS12 produced CMCases, xylanases and peroxidase/phenol oxidases when grown on corn stover and wheat straw. This is the first time that CMCase, xylanase and peroxidase/phenol oxidase activities have been reported in these three fungal genera isolated from a marine sponge. Given the biochemical characteristics of these ligninolytic enzymes it is likely that they may prove useful in future biomass conversion strategies involving lignocellulosic materials. Laboratory tests were carried out in order to examine competition among three congeneric species on rice and maize: the granary weevil, Sitophilus granarius, the rice weevil, Sitophilus oryzae and the maize weevil, Sitophilus zeamais. For this purpose, a total of 30 adults were placed in vials that contained 50 g or either rice or maize: 30 adults of S. granarius, 30 adults of S. oryzae, 30 adults of S. zeamais, 15 adults of S. granarius+15 adults of S. oryzae, 15 adults of S. granarius+15 adults of S. zeamais, 15 adults of S. oryzae +15 adults of S. zeamais, and 10 adults of S. granarius+10 adults of S. oryzae+10 adults of S. zeamais. After 62 days at 30°C and 65% relative humidity the number of individuals of each species were counted. Insect damaged kernels (IDK), weight of frass and grain weight were measured. When each species was alone, S. granarius had the lowest numbers of adults in both grains, which did not exceed 34 adults/vial, and S. oryzae numbers were always higher than other species. For S. oryzae and S. zeamais, the numbers of adults were considerably higher on rice than on maize. On rice, S. oryzae numbers ranged between 281 and 563 adults per vial, while for S. zeamais between 137 and 372 adults per vial. At the same time, for both species on maize, adult numbers did not exceed 54 adults per vial. The number of S. oryzae adults were constantly higher than the other species in all combinations tested. Moreover, for rice, IDK in the vials that contained S. oryzae, either alone or in combination with other species, was higher than all the other combinations. Similarly, grain weight was lower in the vials that contained S. oryzae compared to the other species combinations. In general, for S. oryzae and S. zeamais progeny production was increased with the increase of the number of the initial adults that had been placed inside the vials. At the same time, progeny production of all three species was not affected by the presence of another species inside the vial. Given that the coexistence of congeneric species in the same stored product ecosystem is often reported, our results highlight some of the inferences that are necessary in order to predict the potential outcome of competition patterns. Apart from its ecological significance, the prediction of the superior species in mixed species communities, can guide and time any control measures, on a more species-targeted basis. The present study was aimed at understanding a shift in rumen microbiome of buffaloes fed various levels of total digestible nutrients. To understand the process, the metagenomics of rumen microbes, in vivo and in vitro rumen fermentation studies were carried out. Three rumen fistulated adult male Murrah buffaloes were fed three isonitrogenous diets varying in total digestible nutrients (70, 85 and 100% of TDN requirement) in 3X3 switch over design. On dry matter basis, wheat straw/ roughage content were 81, 63 and 51% and that of maize grain was 8, 16 and 21% in three diets respectively. After 20 d of feeding, rumen liquor and rumen contents were sampled just before (0h) and 4h post feeding. Ruminococcus flavefaciens and R. albus (estimated with real time PCR) were higher in high roughage diets. The predominant phyla in all the three groups were Bacteroidetes, Firmicutes followed by Proteobacteria, Actinobacteria and Fibrobacteres. A core group of more than fifty rumen bacteria was present in all the animals with very little variations due to level of TDN. The most predominant bacterial genera reported in order of decreasing abundance were: Prevotella, Bacteroides, Clostridium, Ruminococcus, Eubacterium, Parabacteroides, Fibrobacter, Butyrivibrio etc. The higher diversity of the enyzmes families GH 23, GH 28, GH 39, GH 97, GH 106, and GH 127 (the enzymes active in fibre and starch degradation) were significantly higher on 100%TDN diet while CE 14 (required for the hydrolysis of bond between carbohydrate and lignin) was higher on low TDN (70%) diet, indicating ester bond cleavage was better in animals fed high roughage (wheat straw) diet. A considerable amount of surplus nitrogen (N), which primarily takes the form of nitrate, accumulates in the soil profile after harvesting crops from an intensive production system in the North China Plain. The residual soil nitrate (RSN) is a key factor that is included in the N recommendation algorithm. Quantifying the utilization and losses of RSN is a fundamental necessity for optimizing crop N management, improving N use efficiency, and reducing the impact derived from farmland N losses on the environment. In this study, a 15N-labeling method was introduced to study the fate of the RSN quantitatively during the winter wheat growing season by 15N tracer technique combined with a soil column study. A soil column with a 2 m height was vertically divided into 10 20-cm layers, and the RSN in each layer was individually labeled with a 15N tracer before the wheat was sown. The results indicated that approximately 17.68% of the crop N derived from RSN was located in the 0–2 m soil profile prior to wheat sowing. The wheat recovery proportions of RSN at various layers ranged from 0.21% to 33.46%. The percentages that still remained in the soil profile after the wheat harvest ranged from 47.08% to 75.44%, and 19.46–32.64% of the RSN was unaccounted for. Upward and downward movements in the RSN were observed, and the maximum upward and downward distances were 40 cm and 100 cm, respectively. In general, the 15N-labeling method contributes to a deeper understanding of the fates of the RSN. Paenibacillus polymyxa WLY78 is a nitrogen fixer and it can be potentially applied to biofertilizer in agriculture. In this study, P. polymyxa WLY78 is labelled with gfp gene. The GFP-labelled P. polymyxa WLY78 is used to inoculate wheat, maize and cucumber seedlings grown in the gnotobiotic system and in soil, respectively. Observation by confocal laser scanning microscope reveals that the GFP-labeled bacterial cells are mainly located on the root surface and epidermis of wheat, and only a few cells are present within cortical cells. In maize and cucumber seedlings, bacterial cells were colonized in epidermal and cortical cells, intercellular spaces and vascular system of root, stem and leaf tissue interiors besides on root surfaces. Higher densities of the bacterial cells in roots, stems and leaves indicated that P. polymyxa WLY78 cells could migrate from roots to stems and leaves of maize and cucumber. Well-defined motifs often make it easy to investigate protein function and localization. In plants, peroxisomal proteins are guided to peroxisomes mainly by a conserved type 1 (PTS1) or type 2 (PTS2) targeting signal, and the PTS1 motif is commonly used for peroxisome targeting protein prediction. Currently computational prediction of peroxisome targeted PTS1-type proteins are mostly based on the 3 amino acids PTS1 motif and the adjacent sequence which is less than 14 amino acid residue in length. The potential contribution of the adjacent sequences beyond this short region has never been well investigated in plants. In this work, we develop a bi-profile Bayesian SVM method to extract and learn position-based amino acid features for both PTS1 motifs and their extended adjacent sequences in plants. Our proposed model outperformed other implementations with similar applications and achieved the highest accuracy of 93.6% and 92.6% for Arabidosis and other plant species respectively. A large scale analysis for Arabidopsis, Rice, Maize, Potato, Wheat, and Soybean proteome was conducted using the proposed model and a batch of candidate PTS1 proteins were predicted. The DNA segments corresponding to the C-terminal sequences of 9 selected candidates were cloned and transformed into Arabidopsis for experimental validation, and 5 of them demonstrated peroxisome targeting. Spatial variation of soil respiration (Rs) in cropland ecosystems must be assessed to evaluate the global terrestrial carbon budget. This study aims to explore the spatial characteristics and controlling factors of Rs in a cropland under winter wheat and summer maize rotation in the North China Plain. We collected Rs data from 23 sample plots in the cropland. At the late jointing stage, the daily mean Rs of summer maize (4.74 μmol CO2 m-2 s-1) was significantly higher than that of winter wheat (3.77μmol CO2 m-2 s-1). However, the spatial variation of Rs in summer maize (coefficient of variation, CV = 12.2%) was lower than that in winter wheat (CV = 18.5%). A similar trend in CV was also observed for environmental factors but not for biotic factors, such as leaf area index, aboveground biomass, and canopy chlorophyll content. Pearson’s correlation analyses based on the sampling data revealed that the spatial variation of Rs was poorly explained by the spatial variations of biotic factors, environmental factors, or soil properties alone for winter wheat and summer maize. The similarly non-significant relationship was observed between Rs and the enhanced vegetation index (EVI), which was used as surrogate for plant photosynthesis. EVI was better correlated with field-measured leaf area index than the normalized difference vegetation index and red edge chlorophyll index. All the data from the 23 sample plots were categorized into three clusters based on the cluster analysis of soil carbon/nitrogen and soil organic carbon content. An apparent improvement was observed in the relationship between Rs and EVI in each cluster for both winter wheat and summer maize. The spatial variation of Rs in the cropland under winter wheat and summer maize rotation could be attributed to the differences in spatial variations of soil properties and biotic factors. The results indicate that applying cluster analysis to minimize differences in soil properties among different clusters can improve the role of remote sensing data as a proxy of plant photosynthesis in semi-empirical Rs models and benefit the acquisition of Rs in cropland ecosystems at large scales. The easy access to large data sets has allowed for leveraging methodology in network physics and complexity science to disentangle patterns and processes directly from the data, leading to key insights in the behavior of systems. Here we use country specific food production data to study binary and weighted topological properties of the bipartite country-food production matrix. This country-food production matrix can be: 1) transformed into overlap matrices which embed information regarding shared production of products among countries, and or shared countries for individual products, 2) identify subsets of countries which produce similar commodities or subsets of commodities shared by a given country allowing for visualization of correlations in large networks, and 3) used to rank country fitness (the ability to produce a diverse array of products weighted on the type of food commodities) and food specialization (quantified on the number of countries producing a specific food product weighted on their fitness). Our results show that, on average, countries with high fitness produce both low and high specializion food commodities, whereas nations with low fitness tend to produce a small basket of diverse food products, typically comprised of low specializion food commodities. The effect of cropping system on the distribution of organic carbon (OC) and nitrogen (N) in soil aggregates has not been well addressed, which is important for understanding the sequestration of OC and N in agricultural soils. We analyzed the distribution of OC and N associated with soil aggregates in three unfertilized cropping systems in a 27-year field experiment: continuously cropped alfalfa, continuously cropped wheat and a legume-grain rotation. The objectives were to understand the effect of cropping system on the distribution of OC and N in aggregates and to examine the relationships between the changes in OC and N stocks in total soils and in aggregates. The cropping systems increased the stocks of OC and N in total soils (0–40 cm) at mean rates of 15.6 g OC m-2 yr-1 and 1.2 g N m-2 yr-1 relative to a fallow control. The continuous cropping of alfalfa produced the largest increases at the 0–20 cm depth. The OC and N stocks in total soils were significantly correlated with the changes in the >0.053 mm aggregates. 27-year of cropping increased OC stocks in the >0.053 mm size class of aggregates and N stocks in the >0.25 mm size class but decreased OC stocks in the <0.053 mm size class and N stocks in the <0.25 mm size class. The increases in OC and N stocks in these aggregates accounted for 99.5 and 98.7% of the total increases, respectively, in the continuous alfalfa system. The increases in the OC and N stocks associated with the >0.25 mm aggregate size class accounted for more than 97% of the total increases in the continuous wheat and the legume-grain rotation systems. These results suggested that long-term cropping has the potential to sequester OC and N in soils and that the increases in soil OC and N stocks were mainly due to increases associated with aggregates >0.053 mm. A two-year experiment was conducted in the field to measure the combined impact of tilling and N fertilization on various agronomic traits related to nitrogen (N) use efficiency and to grain yield in maize cultivated in the presence of a cover crop. Four years after conversion to no-till, a significant increase in N use efficiency N harvest index, N remobilization and N remobilization efficiency was observed both under no and high N fertilization conditions. Moreover, we observed that grain yield and grain N content were higher under no-till conditions only when N fertilizers were applied. Land area devoted to organic agriculture has increased steadily over the last 20 years in the United States, and elsewhere around the world. A primary criticism of organic agriculture is lower yield compared to non-organic systems. Previous analyses documenting the yield deficiency in organic production have relied mostly on data generated under experimental conditions, but these studies do not necessarily reflect the full range of innovation or practical limitations that are part of commercial agriculture. The analysis we present here offers a new perspective, based on organic yield data collected from over 10,000 organic farmers representing nearly 800,000 hectares of organic farmland. We used publicly available data from the United States Department of Agriculture to estimate yield differences between organic and conventional production methods for the 2014 production year. Similar to previous work, organic crop yields in our analysis were lower than conventional crop yields for most crops. Averaged across all crops, organic yield averaged 80% of conventional yield. However, several crops had no significant difference in yields between organic and conventional production, and organic yields surpassed conventional yields for some hay crops. The organic to conventional yield ratio varied widely among crops, and in some cases, among locations within a crop. For soybean (Glycine max) and potato (Solanum tuberosum), organic yield was more similar to conventional yield in states where conventional yield was greatest. The opposite trend was observed for barley (Hordeum vulgare), wheat (Triticum aestevum), and hay crops, however, suggesting the geographical yield potential has an inconsistent effect on the organic yield gap.
