Computational drug repositioning and drug-target prediction have become essential tasks in the early stage of drug discovery. In previous studies, these two tasks have often been considered separately. However, the entities studied in these two tasks (i.e., drugs, targets, and diseases) are inherently related. On one hand, drugs interact with targets in cells to modulate target activities, which in turn alter biological pathways to promote healthy functions and to treat diseases. On the other hand, both drug repositioning and drug-target prediction involve the same drug feature space, which naturally connects these two problems and the two domains (diseases and targets). By using the wisdom of the crowds, it is possible to transfer knowledge from one of the domains to the other. The existence of relationships among drug-target-disease motivates us to jointly consider drug repositioning and drug-target prediction in drug discovery. In this paper, we present a novel approach called iDrug, which seamlessly integrates drug repositioning and drug-target prediction into one coherent model via cross-network embedding. In particular, we provide a principled way to transfer knowledge from these two domains and to enhance prediction performance for both tasks. Using real-world datasets, we demonstrate that iDrug achieves superior performance on both learning tasks compared to several state-of-the-art approaches. The emergence of large-scale heterogeneous biological networks has offered unprecedented opportunities for developing machine learning approaches to identify novel drug-disease or drug-target interactions. However, most existing works focused either on the drug-disease network or on the drug-target network, thus failed to capture the inherent dependencies between these two networks. These two biological networks are naturally connected since they involve the same drug feature space. In our opinion, ignoring this rich source of information is a major shortcoming of some existing works. In this paper, we present a novel approach called iDrug, which seamlessly integrates the drug-disease network and the drug-target network into one coherent model via cross-network embedding. As a result, iDrug is able to take full usage of the knowledge within these two biological networks to better exploit new biomedical insights of drug-target-disease. Therefore, iDrug has broad applications in drug discovery.

Stochastic models of biomolecular reaction networks are commonly employed in systems and synthetic biology to study the effects of stochastic fluctuations emanating from reactions involving species with low copy-numbers. For such models, the Kolmogorov’s forward equation is called the chemical master equation (CME), and it is a fundamental system of linear ordinary differential equations (ODEs) that describes the evolution of the probability distribution of the random state-vector representing the copy-numbers of all the reacting species. The size of this system is given by the number of states that are accessible by the chemical system, and for most examples of interest this number is either very large or infinite. Moreover, approximations that reduce the size of the system by retaining only a finite number of important chemical states (e.g. those with non-negligible probability) result in high-dimensional ODE systems, even when the number of reacting species is small. Consequently, accurate numerical solution of the CME is very challenging, despite the linear nature of the underlying ODEs. One often resorts to estimating the solutions via computationally intensive stochastic simulations. The goal of the present paper is to develop a novel deep-learning approach for computing solution statistics of high-dimensional CMEs by reformulating the stochastic dynamics using Kolmogorov’s backward equation. The proposed method leverages superior approximation properties of Deep Neural Networks (DNNs) to reliably estimate expectations under the CME solution for several user-defined functions of the state-vector. This method is algorithmically based on reinforcement learning and it only requires a moderate number of stochastic simulations (in comparison to typical simulation-based approaches) to train the “policy function”. This allows not just the numerical approximation of various expectations for the CME solution but also of its sensitivities with respect to all the reaction network parameters (e.g. rate constants). We provide four examples to illustrate our methodology and provide several directions for future research., Author summary We develop a deep learning framework for estimating solutions of the chemical master equation (CME) that is fundamental to stochastic analysis of reaction networks. The CME is a system of ordinary differential equations that describes the time-evolution of the probability density of the random state-vector, and owing to an inherent curse of dimensionality, directly solving the CME is generally impractical with existing approaches. Moreover, the commonly employed simulation-based approaches for estimating CME solutions often require an exorbitant amount of computational time, even for moderately-sized networks. To counter these issues, we develop a deep reinforcement learning based method, called DeepCME, in this paper. DeepCME not only estimates function expectations based on the CME solution, but it also solves the more challenging problem of estimating their sensitivities with respect to all the model parameters. We illustrate our approach with four carefully chosen reaction network examples with varying sizes. Our results demonstrate that DeepCME reliably estimates the expectations of interest, along with all the parametric sensitivities, at a fraction of the computational cost of simulation-based estimators. We present many directions for future research and suggest further improvements to DeepCME that can greatly enhance its accuracy and applicability.

Most objects and vegetation making up the habitats of echolocating bats return a multitude of overlapping echoes. Recent evidence suggests that the limited temporal and spatial resolution of bio-sonar prevents bats from separately perceiving the objects giving rise to these overlapping echoes. Therefore, bats often operate under conditions where their ability to localize obstacles is severely limited. Nevertheless, bats excel at avoiding complex obstacles. In this paper, we present a robotic model of bat obstacle avoidance using interaural level differences and distance to the nearest obstacle as the minimal set of cues. In contrast to previous robotic models of bats, the current robot does not attempt to localize obstacles. We evaluate two obstacle avoidance strategies. First, the Fixed Head Strategy keeps the acoustic gaze direction aligned with the direction of flight. Second, the Delayed Linear Adaptive Law (DLAL) Strategy uses acoustic gaze scanning, as observed in hunting bats. Acoustic gaze scanning has been suggested to aid the bat in hunting for prey. Here, we evaluate its adaptive value for obstacle avoidance when obstacles can not be localized. The robot’s obstacle avoidance performance is assessed in two environments mimicking (highly cluttered) experimental setups commonly used in behavioral experiments: a rectangular arena containing multiple complex cylindrical reflecting surfaces and a corridor lined with complex reflecting surfaces. The results indicate that distance to the nearest object and interaural level differences allows steering the robot clear of obstacles in environments that return non-localizable echoes. Furthermore, we found that using acoustic gaze scanning reduced performance, suggesting that gaze scanning might not be beneficial under conditions where the animal has limited access to angular information, which is in line with behavioral evidence., Author summary The sonar system of bats provides only limited information about the location of obstacles. In particular, it is unlikely that bats can localize multiple, complex obstacles that return a multitude of interfering echoes. Nevertheless, these animals can fly swiftly through densely cluttered habits. To explain how bats do this, we proposed they only need to compare the loudness of the echoes at the left and the right ear. If the echoes at the left ear are louder than at the right ear, obstacles are probably located to the left. Therefore, the bat should bank right (and vice versa). In this paper, we test whether such a simple strategy would allow bats to avoid obstacles. We equipped a robot with a sonar system resembling that of a bat, and we implemented the obstacle avoidance strategy above. We tested this robotic bat in environments mimicking those used in experimental studies of their sonar behavior. The robot was able to avoid most of the obstacles in both environments. Therefore, we conclude that bats could rely on a simple strategy when avoiding obstacles in complex environments.

Manually curating biomedical knowledge from publications is necessary to build a knowledge based service that provides highly precise and organized information to users. The process of retrieving relevant publications for curation, which is also known as document triage, is usually carried out by querying and reading articles in PubMed. However, this query-based method often obtains unsatisfactory precision and recall on the retrieved results, and it is difficult to manually generate optimal queries. To address this, we propose a machine-learning assisted triage method. We collect previously curated publications from two databases UniProtKB/Swiss-Prot and the NHGRI-EBI GWAS Catalog, and used them as a gold-standard dataset for training deep learning models based on convolutional neural networks. We then use the trained models to classify and rank new publications for curation. For evaluation, we apply our method to the real-world manual curation process of UniProtKB/Swiss-Prot and the GWAS Catalog. We demonstrate that our machine-assisted triage method outperforms the current query-based triage methods, improves efficiency, and enriches curated content. Our method achieves a precision 1.81 and 2.99 times higher than that obtained by the current query-based triage methods of UniProtKB/Swiss-Prot and the GWAS Catalog, respectively, without compromising recall. In fact, our method retrieves many additional relevant publications that the query-based method of UniProtKB/Swiss-Prot could not find. As these results show, our machine learning-based method can make the triage process more efficient and is being implemented in production so that human curators can focus on more challenging tasks to improve the quality of knowledge bases., Author summary As the volume of literature on genomic variants continues to grow at an increasing rate, it is becoming more difficult for a curator of a variant knowledge base to keep up with and curate all the published papers. Here, we suggest a deep learning-based literature triage method for genomic variation resources. Our method achieves state-of-the-art performance on the triage task. Moreover, our model does not require any laborious preprocessing or feature engineering steps, which are required for traditional machine learning triage methods. We applied our method to the literature triage process of UniProtKB/Swiss-Prot and the NHGRI-EBI GWAS Catalog for genomic variation by collaborating with the database curators. Both the manual curation teams confirmed that our method achieved higher precision than their previous query-based triage methods without compromising recall. Both results show that our method is more efficient and can replace the traditional query-based triage methods of manually curated databases. Our method can give human curators more time to focus on more challenging tasks such as actual curation as well as the discovery of novel papers/experimental techniques to consider for inclusion.

Type 2 diabetes leads to premature death and reduced quality of life for 8% of Americans. Nutrition management is critical to maintaining glycemic control, yet it is difficult to achieve due to the high individual differences in glycemic response to nutrition. Anticipating glycemic impact of different meals can be challenging not only for individuals with diabetes, but also for expert diabetes educators. Personalized computational models that can accurately forecast an impact of a given meal on an individual’s blood glucose levels can serve as the engine for a new generation of decision support tools for individuals with diabetes. However, to be useful in practice, these computational engines need to generate accurate forecasts based on limited datasets consistent with typical self-monitoring practices of individuals with type 2 diabetes. This paper uses three forecasting machines: (i) data assimilation, a technique borrowed from atmospheric physics and engineering that uses Bayesian modeling to infuse data with human knowledge represented in a mechanistic model, to generate real-time, personalized, adaptable glucose forecasts; (ii) model averaging of data assimilation output; and (iii) dynamical Gaussian process model regression. The proposed data assimilation machine, the primary focus of the paper, uses a modified dual unscented Kalman filter to estimate states and parameters, personalizing the mechanistic models. Model selection is used to make a personalized model selection for the individual and their measurement characteristics. The data assimilation forecasts are empirically evaluated against actual postprandial glucose measurements captured by individuals with type 2 diabetes, and against predictions generated by experienced diabetes educators after reviewing a set of historical nutritional records and glucose measurements for the same individual. The evaluation suggests that the data assimilation forecasts compare well with specific glucose measurements and match or exceed in accuracy expert forecasts. We conclude by examining ways to present predictions as forecast-derived range quantities and evaluate the comparative advantages of these ranges., Author summary Type 2 diabetes is a devastating disease that requires constant patient self-management of glucose, insulin, nutrition and exercise. Nevertheless, glucose and insulin dynamics are complicated, nonstationary, nonlinear, and individual-dependent, making self-management of diabetes a complex task. To help alleviate some of the difficulty for patients, we develop a method for personalized, real-time, glucose forecasting based on nutrition. Specifically, we create and evaluate the computational machinery based on both Gaussian process models and data assimilation that leverages the physiologic knowledge of two mechanistic models to produce a personalized, nutrition-based glucose forecast for individuals with type 2 diabetes in real time that is robust to sparse data and nonstationary patients. Our computational engine was conceived to be of potential use for diabetes self-management.

13C metabolic flux analysis (13C-MFA) has been widely used to measure in vivo enzyme reaction rates (i.e., metabolic flux) in microorganisms. Mining the relationship between environmental and genetic factors and metabolic fluxes hidden in existing fluxomic data will lead to predictive models that can significantly accelerate flux quantification. In this paper, we present a web-based platform MFlux (http://mflux.org) that predicts the bacterial central metabolism via machine learning, leveraging data from approximately 100 13C-MFA papers on heterotrophic bacterial metabolisms. Three machine learning methods, namely Support Vector Machine (SVM), k-Nearest Neighbors (k-NN), and Decision Tree, were employed to study the sophisticated relationship between influential factors and metabolic fluxes. We performed a grid search of the best parameter set for each algorithm and verified their performance through 10-fold cross validations. SVM yields the highest accuracy among all three algorithms. Further, we employed quadratic programming to adjust flux profiles to satisfy stoichiometric constraints. Multiple case studies have shown that MFlux can reasonably predict fluxomes as a function of bacterial species, substrate types, growth rate, oxygen conditions, and cultivation methods. Due to the interest of studying model organism under particular carbon sources, bias of fluxome in the dataset may limit the applicability of machine learning models. This problem can be resolved after more papers on 13C-MFA are published for non-model species., Author Summary Metabolic information is important for disease treatment, bioprocess optimization, environmental remediation, biogeochemical cycle regulation, and our understanding of life’s origin and evolution. 13C-MFA can quantify microbial physiology at the level of metabolic reaction rates. To speed up microbial characterizations and fluxomic studies, we hypothesize that genetic and environmental factors generate specific fluxome patterns that can be recognized by machine learning. Aided by constraint programming and quadratic optimization, our platform based on machine learning (ML) can predict meaningful metabolic information about bacterial species in their environments. Further, it can offer constraints to improve the accuracy of flux balance analysis. This study infers that the bacterial metabolic network has a certain degree of rigidity in allocating carbon fluxes, and different microbial species may share common regulatory strategies for balancing carbon and energy metabolisms. As a proof of concept, we demonstrate that the use of data-driven artificial intelligence (AI) approaches, e.g., ML, may assist mechanistic based models to elucidate the topology of microbial fluxomes.

According to the integrated information theory, the quantity of consciousness is the amount of integrated information generated by a complex of elements, and the quality of experience is specified by the informational relationships it generates. This paper outlines a framework for characterizing the informational relationships generated by such systems. Qualia space (Q) is a space having an axis for each possible state (activity pattern) of a complex. Within Q, each submechanism specifies a point corresponding to a repertoire of system states. Arrows between repertoires in Q define informational relationships. Together, these arrows specify a quale—a shape that completely and univocally characterizes the quality of a conscious experience. Φ— the height of this shape—is the quantity of consciousness associated with the experience. Entanglement measures how irreducible informational relationships are to their component relationships, specifying concepts and modes. Several corollaries follow from these premises. The quale is determined by both the mechanism and state of the system. Thus, two different systems having identical activity patterns may generate different qualia. Conversely, the same quale may be generated by two systems that differ in both activity and connectivity. Both active and inactive elements specify a quale, but elements that are inactivated do not. Also, the activation of an element affects experience by changing the shape of the quale. The subdivision of experience into modalities and submodalities corresponds to subshapes in Q. In principle, different aspects of experience may be classified as different shapes in Q, and the similarity between experiences reduces to similarities between shapes. Finally, specific qualities, such as the “redness” of red, while generated by a local mechanism, cannot be reduced to it, but require considering the entire quale. Ultimately, the present framework may offer a principled way for translating qualitative properties of experience into mathematics., Author Summary In prior work, we suggested that consciousness has to do with integrated information, which was defined as the amount of information generated by a system in a given state, above and beyond the information generated independently by its parts. In the present paper, we move from computing the quantity of integrated information to describing the structure or quality of the integrated information unfolded by interactions in the system. We take a geometric approach, introducing the notion of a quale as a shape that embodies the entire set of informational relationships generated by interactions in the system. The paper investigates how features of the quale relate to properties of the underlying system and also to basic features of experience, providing the beginnings of a mathematical dictionary relating neurophysiology to the geometry of the quale and the geometry to phenomenology.

System identification techniques -- projection pursuit regression models (PPRs) and convolutional neural networks (CNNs) -- provide state-of-the-art performance in predicting visual cortical neurons' responses to arbitrary input stimuli. However, the constituent kernels recovered by these methods are often noisy and lack coherent structure, making it difficult to understand the underlying component features of a neuron's receptive field. In this paper, we show that using a dictionary of diverse kernels with complex shapes learned from natural scenes based on efficient coding theory, as the front-end for PPRs and CNNs can improve their performance in neuronal response prediction as well as algorithmic data efficiency and convergence speed. Extensive experimental results also indicate that these sparse-code kernels provide important information on the component features of a neuron's receptive field. In addition, we find that models with the complex-shaped sparse code front-end are significantly better than models with a standard orientation-selective Gabor filter front-end for modeling V1 neurons that have been found to exhibit complex pattern selectivity. We show that the relative performance difference due to these two front-ends can be used to produce a sensitive metric for detecting complex selectivity in V1 neurons., 22 pages

Until date, several machine learning approaches have been proposed for the dynamic modeling of temporal omics data. Although they have yielded impressive results in terms of model accuracy and predictive ability, most of these applications are based on “Black-box” algorithms and more interpretable models have been claimed by the research community. The recent eXplainable Artificial Intelligence (XAI) revolution offers a solution for this issue, were rule-based approaches are highly suitable for explanatory purposes. The further integration of the data mining process along with functional-annotation and pathway analyses is an additional way towards more explanatory and biologically soundness models. In this paper, we present a novel rule-based XAI strategy (including pre-processing, knowledge-extraction and functional validation) for finding biologically relevant sequential patterns from longitudinal human gene expression data (GED). To illustrate the performance of our pipeline, we work on in vivo temporal GED collected within the course of a long-term dietary intervention in 57 subjects with obesity (GSE77962). As validation populations, we employ three independent datasets following the same experimental design. As a result, we validate primarily extracted gene patterns and prove the goodness of our strategy for the mining of biologically relevant gene-gene temporal relations. Our whole pipeline has been gathered under open-source software and could be easily extended to other human temporal GED applications., Author summary Biological processes in humans are not single-gene based mechanisms, but complex systems controlled by regulatory interactions between thousands of genes. Within these gene regulatory networks, time-delay is a common phenomenon and genes interact each other within a four-dimension space. Hence, to fully understand or to control biological processes we need to unravel the principles of gene-gene temporal interactions. Until date, several approaches based on Artificial Intelligence methods have tried to address this issue. Nevertheless, the research community has claimed for more interpretable and biologically meaningful models. Particularly, scientists claim for methods able to infer gene-gene temporal interactions that could be later validated with real-life experiments at the lab. The recent revolution known as “eXplainable Artificial Intelligence” offers a solution for this issue, where a range of highly interpretable and explicable models has become available. Many of these methods could be applied to temporal gene expression data in order to decipher mentioned temporal gene-gene relationships in humans. Here, we propose and validate a new pipeline analysis including an eXplainable artificial intelligence method for the identification of comprehensible gene-gene temporal relationships from human intervention studies. Our method has been validated in six datasets from obesity research (consisting of low calorie diets interventions), where it was able to extract meaningful gene-gene temporal interactions with relevance the etiology of the disease. The application of our pipeline to other type of human temporal gene profiles would greatly expand our knowledge for complex biological processes, with a special interest for drug clinical trials, in which identified gene-gene regulatory interactions could reveal new therapeutic targets.

The spatial distribution of visual items allows us to infer the presence of latent causes in the world. For instance, a spatial cluster of ants allows us to infer the presence of a common food source. However, optimal inference requires the integration of a computationally intractable number of world states in real world situations. For example, optimal inference about whether a common cause exists based on N spatially distributed visual items requires marginalizing over both the location of the latent cause and 2N possible affiliation patterns (where each item may be affiliated or non-affiliated with the latent cause). How might the brain approximate this inference? We show that subject behaviour deviates qualitatively from Bayes-optimal, in particular showing an unexpected positive effect of N (the number of visual items) on the false-alarm rate. We propose several “point-estimating” observer models that fit subject behaviour better than the Bayesian model. They each avoid a costly computational marginalization over at least one of the variables of the generative model by “committing” to a point estimate of at least one of the two generative model variables. These findings suggest that the brain may implement partially committal variants of Bayesian models when detecting latent causes based on complex real world data., Author summary Perceptual systems are designed to make sense of fragmented sensory data by inferring common, latent causes. Seeing a cluster of insects might allow us to infer the presence of a common food source, whereas the same number of insects scattered over a larger area of land might not evoke the same suspicions. The ability to reliably make this inference based on statistical information about the environment is surprisingly non-trivial: making the best possible inference requires making full use of the probabilistic information provided by the sensory data, which would require considering a combinatorially explosive number of hypothetical world states. In this paper, we test human subjects on their ability to perform a causal detection task: subjects are asked to judge whether an underlying cause of clustering is present or absent, based on the spatial distribution of those items. We show that subjects do not reason optimally on this task, and that particular computational short cuts (“committing” to certain world states over others, rather than representing them all) might underlie perceptual decision-making in these causal detection schemes.

Motivation Protein contacts contain key information for the understanding of protein structure and function and thus, contact prediction from sequence is an important problem. Recently exciting progress has been made on this problem, but the predicted contacts for proteins without many sequence homologs is still of low quality and not very useful for de novo structure prediction. Method This paper presents a new deep learning method that predicts contacts by integrating both evolutionary coupling (EC) and sequence conservation information through an ultra-deep neural network formed by two deep residual neural networks. The first residual network conducts a series of 1-dimensional convolutional transformation of sequential features; the second residual network conducts a series of 2-dimensional convolutional transformation of pairwise information including output of the first residual network, EC information and pairwise potential. By using very deep residual networks, we can accurately model contact occurrence patterns and complex sequence-structure relationship and thus, obtain higher-quality contact prediction regardless of how many sequence homologs are available for proteins in question. Results Our method greatly outperforms existing methods and leads to much more accurate contact-assisted folding. Tested on 105 CASP11 targets, 76 past CAMEO hard targets, and 398 membrane proteins, the average top L long-range prediction accuracy obtained by our method, one representative EC method CCMpred and the CASP11 winner MetaPSICOV is 0.47, 0.21 and 0.30, respectively; the average top L/10 long-range accuracy of our method, CCMpred and MetaPSICOV is 0.77, 0.47 and 0.59, respectively. Ab initio folding using our predicted contacts as restraints but without any force fields can yield correct folds (i.e., TMscore>0.6) for 203 of the 579 test proteins, while that using MetaPSICOV- and CCMpred-predicted contacts can do so for only 79 and 62 of them, respectively. Our contact-assisted models also have much better quality than template-based models especially for membrane proteins. The 3D models built from our contact prediction have TMscore>0.5 for 208 of the 398 membrane proteins, while those from homology modeling have TMscore>0.5 for only 10 of them. Further, even if trained mostly by soluble proteins, our deep learning method works very well on membrane proteins. In the recent blind CAMEO benchmark, our fully-automated web server implementing this method successfully folded 6 targets with a new fold and only 0.3L-2.3L effective sequence homologs, including one β protein of 182 residues, one α+β protein of 125 residues, one α protein of 140 residues, one α protein of 217 residues, one α/β of 260 residues and one α protein of 462 residues. Our method also achieved the highest F1 score on free-modeling targets in the latest CASP (Critical Assessment of Structure Prediction), although it was not fully implemented back then. However, DCA is effective on only some proteins with a very large number of sequence homologs. To further improve contact prediction, we borrow ideas from deep learning, which has recently revolutionized object recognition, speech recognition and the GO game. Our deep learning method can model complex sequence-structure relationship and high-order correlation (i.e., contact occurrence patterns) and thus, improve contact prediction accuracy greatly. Our test results show that our method greatly outperforms the state-of-the-art methods regardless how many sequence homologs are available for a protein in question. Ab initio folding guided by our predicted contacts may fold many more test proteins than the other contact predictors. Our contact-assisted 3D models also have much better quality than homology models built from the training proteins, especially for membrane proteins. One interesting finding is that even trained mostly with soluble proteins, our method performs very well on membrane proteins. Recent blind CAMEO test confirms that our method can fold large proteins with a new fold and only a small number of sequence homologs.

The inference of gene regulatory networks (GRNs) from expression data can mine the direct regulations among genes and gain deep insights into biological processes at a network level. During past decades, numerous computational approaches have been introduced for inferring the GRNs. However, many of them still suffer from various problems, e.g., Bayesian network (BN) methods cannot handle large-scale networks due to their high computational complexity, while information theory-based methods cannot identify the directions of regulatory interactions and also suffer from false positive/negative problems. To overcome the limitations, in this work we present a novel algorithm, namely local Bayesian network (LBN), to infer GRNs from gene expression data by using the network decomposition strategy and false-positive edge elimination scheme. Specifically, LBN algorithm first uses conditional mutual information (CMI) to construct an initial network or GRN, which is decomposed into a number of local networks or GRNs. Then, BN method is employed to generate a series of local BNs by selecting the k-nearest neighbors of each gene as its candidate regulatory genes, which significantly reduces the exponential search space from all possible GRN structures. Integrating these local BNs forms a tentative network or GRN by performing CMI, which reduces redundant regulations in the GRN and thus alleviates the false positive problem. The final network or GRN can be obtained by iteratively performing CMI and local BN on the tentative network. In the iterative process, the false or redundant regulations are gradually removed. When tested on the benchmark GRN datasets from DREAM challenge as well as the SOS DNA repair network in E.coli, our results suggest that LBN outperforms other state-of-the-art methods (ARACNE, GENIE3 and NARROMI) significantly, with more accurate and robust performance. In this paper, we propose a novel local Bayesian network (LBN) algorithm to improve the accuracy of GRN inference from gene expression data by exploring advantages of Bayesian network (BN) and conditional mutual information (CMI) methods. BNs with kNN network decomposition and CMI are respectively introduced to reduce the high computational complexity of BN and remove the false or redundant regulation interactions. The superior performance of the proposed LBN approach is demonstrated on GRN datasets from DREAM challenge as well as the SOS DNA repair network in E. coli.

In pharmaceutical sciences, a crucial step of the drug discovery process is the identification of drug-target interactions. However, only a small portion of the drug-target interactions have been experimentally validated, as the experimental validation is laborious and costly. To improve the drug discovery efficiency, there is a great need for the development of accurate computational approaches that can predict potential drug-target interactions to direct the experimental verification. In this paper, we propose a novel drug-target interaction prediction algorithm, namely neighborhood regularized logistic matrix factorization (NRLMF). Specifically, the proposed NRLMF method focuses on modeling the probability that a drug would interact with a target by logistic matrix factorization, where the properties of drugs and targets are represented by drug-specific and target-specific latent vectors, respectively. Moreover, NRLMF assigns higher importance levels to positive observations (i.e., the observed interacting drug-target pairs) than negative observations (i.e., the unknown pairs). Because the positive observations are already experimentally verified, they are usually more trustworthy. Furthermore, the local structure of the drug-target interaction data has also been exploited via neighborhood regularization to achieve better prediction accuracy. We conducted extensive experiments over four benchmark datasets, and NRLMF demonstrated its effectiveness compared with five state-of-the-art approaches., Author Summary This work introduces a computational approach, namely neighborhood regularized logistic matrix factorization (NRLMF), to predicting potential interactions between drugs and targets. The novelty of NRLMF lies in integrating logistic matrix factorization with neighborhood regularization for drug-target interaction prediction. In NRLMF, we model the interaction probability for each drug-target pair using logistic matrix factorization. As the observed interacting drug-target pairs are experimentally verified, they are more trustworthy than the unknown pairs. We propose to assign higher importance levels to interaction pairs and lower importance levels to unknown pairs. In addition, we further improve the prediction accuracy by neighborhood regularization, which considers the neighborhood influences from most similar drugs and most similar targets. To evaluate the performance of NRLMF, we conducted extensive experiments on four benchmark datasets. The experimental results demonstrated that NRLMF usually outperformed five state-of-the-art methods under three different cross-validation settings, in terms of the area under the ROC curve (AUC) and the area under the precision-recall curve (AUPR). In addition, we confirmed the practical prediction ability of NRLMF by mapping with the latest version of four online biological databases, including ChEMBL, DrugBank, KEGG, and Matador.
