Abstract

Therapeutic antibodies that block the programmed death-1 (PD-1)-programmed death-ligand 1 (PD-L1) pathway can induce robust and durable responses in patients with various cancers, including metastatic urothelial cancer. However, these responses only occur in a subset of patients. Elucidating the determinants of response and resistance is key to improving outcomes and developing new treatment strategies. Here we examined tumours from a large cohort of patients with metastatic urothelial cancer who were treated with an anti-PD-L1 agent (atezolizumab) and identified major determinants of clinical outcome. Response to treatment was associated with CD8+ T-effector cell phenotype and, to an even greater extent, high neoantigen or tumour mutation burden. Lack of response was associated with a signature of transforming growth factor β (TGFβ) signalling in fibroblasts. This occurred particularly in patients with tumours, which showed exclusion of CD8+ T cells from the tumour parenchyma that were instead found in the fibroblast- and collagen-rich peritumoural stroma; a common phenotype among patients with metastatic urothelial cancer. Using a mouse model that recapitulates this immune-excluded phenotype, we found that therapeutic co-administration of TGFβ-blocking and anti-PD-L1 antibodies reduced TGFβ signalling in stromal cells, facilitated T-cell penetration into the centre of tumours, and provoked vigorous anti-tumour immunity and tumour regression. Integration of these three independent biological features provides the best basis for understanding patient outcome in this setting and suggests that TGFβ shapes the tumour microenvironment to restrain anti-tumour immunity by restricting T-cell infiltration.

Abstract

Neutrinos interact only very weakly, so they are extremely penetrating. The theoretical neutrino-nucleon interaction cross-section, however, increases with increasing neutrino energy, and neutrinos with energies above 40 teraelectronvolts (TeV) are expected to be absorbed as they pass through the Earth. Experimentally, the cross-section has been determined only at the relatively low energies (below 0.4 TeV) that are available at neutrino beams from accelerators. Here we report a measurement of neutrino absorption by the Earth using a sample of 10,784 energetic upward-going neutrino-induced muons. The flux of high-energy neutrinos transiting long paths through the Earth is attenuated compared to a reference sample that follows shorter trajectories. Using a fit to the two-dimensional distribution of muon energy and zenith angle, we determine the neutrino-nucleon interaction cross-section for neutrino energies 6.3-980 TeV, more than an order of magnitude higher than previous measurements. The measured cross-section is about 1.3 times the prediction of the standard model, consistent with the expectations for charged- and neutral-current interactions. We do not observe a large increase in the cross-section with neutrino energy, in contrast with the predictions of some theoretical models, including those invoking more compact spatial dimensions or the production of leptoquarks. This cross-section measurement can be used to set limits on the existence of some hypothesized beyond-standard-model particles, including leptoquarks.

Abstract

Educational attainment is strongly influenced by social and other environmental factors, but genetic factors are estimated to account for at least 20% of the variation across individuals. Here we report the results of a genome-wide association study (GWAS) for educational attainment that extends our earlier discovery sample of 101,069 individuals to 293,723 individuals, and a replication study in an independent sample of 111,349 individuals from the UK Biobank. We identify 74 genome-wide significant loci associated with the number of years of schooling completed. Single-nucleotide polymorphisms associated with educational attainment are disproportionately found in genomic regions regulating gene expression in the fetal brain. Candidate genes are preferentially expressed in neural tissue, especially during the prenatal period, and enriched for biological pathways involved in neural development. Our findings demonstrate that, even for a behavioural phenotype that is mostly environmentally determined, a well-powered GWAS identifies replicable associated genetic variants that suggest biologically relevant pathways. Because educational attainment is measured in large numbers of individuals, it will continue to be useful as a proxy phenotype in efforts to characterize the genetic influences of related phenotypes, including cognition and neuropsychiatric diseases.

Abstract

Matters arising from: Mapping the human genetic architecture of COVID-19 Original Article published on 08 July 2021 https://www.nature.com/articles/s41586-021-03767-x The COVID-19 pandemic continues to pose a major public health threat, especially in countries with low vaccination rates. To better understand the biological underpinnings of SARS-CoV-2 infection and COVID-19 severity, we formed the COVID-19 Host Genetics Initiative1. Here we present a genome-wide association study meta-analysis of up to 125,584 cases and over 2.5 million control individuals across 60 studies from 25 countries, adding 11 genome-wide significant loci compared with those previously identified2. Genes at new loci, including SFTPD, MUC5B and ACE2, reveal compelling insights regarding disease susceptibility and severity. Here we present meta-analyses bringing together 60 studies from 25 countries (Fig. 1 and Supplementary Table 1) for three COVID-19-related phenotypes: (1) individuals critically ill with COVID-19 on the basis of requiring respiratory support in hospital or who died as a consequence of the disease (9,376 cases, of which 3,197 are new in this data release, and 1,776,645 control individuals); (2) individuals with moderate or severe COVID-19 defined as those hospitalized due to symptoms associated with the infection (25,027 cases, 11,386 new and 2,836,272 control individuals); and (3) all cases with reported SARS-CoV-2 infection regardless of symptoms (125,584 cases, 76,022 new and 2,575,347 control individuals). Abstract

The immune phenotype of a tumour is a key predictor of its response to immunotherapy1–4. Patients who respond to checkpoint blockade generally present with immune-inflamed5–7tumours that are highly infiltrated by T cells. However, not all inflamed tumours respond to therapy, and even lower response rates occur among tumours that lack T cells (immune desert) or that spatially exclude T cells to the periphery of the tumour lesion (immune excluded)8. Despite the importance of these tumour immune phenotypes in patients, little is known about their development, heterogeneity or dynamics owing to the technical difficulty of tracking these features in situ. Here we introduce skin tumour array by microporation (STAMP)—a preclinical approach that combines high-throughput time-lapse imaging with next-generation sequencing of tumour arrays. Using STAMP, we followed the development of thousands of arrayed tumours in vivo to show that tumour immune phenotypes and outcomes vary between adjacent tumours and are controlled by local factors within the tumour microenvironment. Particularly, the recruitment of T cells by fibroblasts and monocytes into the tumour core was supportive of T cell cytotoxic activity and tumour rejection. Tumour immune phenotypes were dynamic over time and an early conversion to an immune-inflamed phenotype was predictive of spontaneous or therapy-induced tumour rejection. Thus, STAMP captures the dynamic relationships of the spatial, cellular and molecular components of tumour rejection and has the potential to translate therapeutic concepts into successful clinical strategies.

Abstract

Recent single-cell studies of cancer in both mice and humans have identified the emergence of a myofibroblast population specifically marked by the highly restricted leucine-rich-repeat-containing protein 15 (LRRC15)1–3. However, the molecular signals that underlie the development of LRRC15+cancer-associated fibroblasts (CAFs) and their direct impact on anti-tumour immunity are uncharacterized. Here in mouse models of pancreatic cancer, we provide in vivo genetic evidence that TGFβ receptor type 2 signalling in healthy dermatopontin+universal fibroblasts is essential for the development of cancer-associated LRRC15+myofibroblasts. This axis also predominantly drives fibroblast lineage diversity in human cancers. Using newly developed Lrrc15–diphtheria toxin receptor knock-in mice to selectively deplete LRRC15+CAFs, we show that depletion of this population markedly reduces the total tumour fibroblast content. Moreover, the CAF composition is recalibrated towards universal fibroblasts. This relieves direct suppression of tumour-infiltrating CD8+T cells to enhance their effector function and augments tumour regression in response to anti-PDL1 immune checkpoint blockade. Collectively, these findings demonstrate that TGFβ-dependent LRRC15+CAFs dictate the tumour-fibroblast setpoint to promote tumour growth. These cells also directly suppress CD8+T cell function and limit responsiveness to checkpoint blockade. Development of treatments that restore the homeostatic fibroblast setpoint by reducing the population of pro-disease LRRC15+myofibroblasts may improve patient survival and response to immunotherapy.

7. Expanding ocean food production under climate change

Abstract

As the human population and demand for food grow1, the ocean will be called on to provide increasing amounts of seafood. Although fisheries reforms and advances in offshore aquaculture (hereafter ‘mariculture’) could increase production2, the true future of seafood depends on human responses to climate change3. Here we investigated whether coordinated reforms in fisheries and mariculture could increase seafood production per capita under climate change. We find that climate-adaptive fisheries reforms will be necessary but insufficient to maintain global seafood production per capita, even with aggressive reductions in greenhouse-gas emissions. However, the potential for sustainable mariculture to increase seafood per capita is vast and could increase seafood production per capita under all but the most severe emissions scenario. These increases are contingent on fisheries reforms, continued advances in feed technology and the establishment of effective mariculture governance and best practices. Furthermore, dramatically curbing emissions is essential for reducing inequities, increasing reform efficacy and mitigating risks unaccounted for in our analysis. Although climate change will challenge the ocean’s ability to meet growing food demands, the ocean could produce more food than it does currently through swift and ambitious action to reduce emissions, reform capture fisheries and expand sustainable mariculture operations.

8. Cross-tissue organization of the fibroblast lineage

Abstract

Fibroblasts are non-haematopoietic structural cells that define the architecture of organs, support the homeostasis of tissue-resident cells and have key roles in fibrosis, cancer, autoimmunity and wound healing1. Recent studies have described fibroblast heterogeneity within individual tissues1. However, the field lacks a characterization of fibroblasts at single-cell resolution across tissues in healthy and diseased organs. Here we constructed fibroblast atlases by integrating single-cell transcriptomic data from about 230,000 fibroblasts across 17 tissues, 50 datasets, 11 disease states and 2 species. Mouse fibroblast atlases and a DptIRESCreERT2knock-in mouse identified two universal fibroblast transcriptional subtypes across tissues. Our analysis suggests that these cells can serve as a reservoir that can yield specialized fibroblasts across a broad range of steady-state tissues and activated fibroblasts in disease. Comparison to an atlas of human fibroblasts from perturbed states showed that fibroblast transcriptional states are conserved between mice and humans, including universal fibroblasts and activated phenotypes associated with pathogenicity in human cancer, fibrosis, arthritis and inflammation. In summary, a cross-species and pan-tissue approach to transcriptomics at single-cell resolution has identified key organizing principles of the fibroblast lineage in health and disease.

10. Microbiological and zooplankton activity at a front in Liverpool Bay

Abstract

Shallow sea fronts, zones of transition between mixed and stratified waters, are generally characterized by accumulation of biomass1,2. Various mechanisms can be suggested for this accumulation. Pingree et al.1considered that phytoplankton are limited on the stratified side by nutrient supply and on the mixed side by light intensity, whereas at the front itself, recently stabilized mixed water provides conditions for rapid growth. Adjacent water masses may also complement each other's nutrient deficiencies. At the western Irish Sea front for example, silica has been limiting on the mixed side and combined nitrogen on the stratified side, so that the front supported more algal growth than either water separately2. Another possibility, as fronts are regions of convergence, is advection of suspended matter, which may include detritus, phytoplankton and zooplankton3. This is unlikely to end with the passive accumulation of material at the front: bacterial mineralization of organic detritus will stimulate phytoplankton growth, bacterial and phytoplankton growth will support increased zooplankton activity and this in turn will increase the rate of recycling. Although little investigated, this mechanism seems to be important in a front existing in Liverpool Bay, as we report here.

12. Solar cycle changes in the polar solar wind

Abstract

Although the 11-yr cycle of solar activity was first recognized in 1843 (ref. 1) and was subsequently traced back to the seventeenth century2–4, it is still only poorly understood. The most obvious indicators of the activity cycle are sunspots, flares, plages, and so on. The corona as seen during an eclipse also reflects the cycle, appearing flattened at the poles near solar minimum and almost spherical near the solar maximum. All such phenomena are intimately linked to the solar magnetic fields, which exhibit complex but systematic variations. Whereas there are satisfactory qualitative models (see refs 5, 6) for the magnetic variations, the underlying physics is still obscure. The solar cycle also influences the Earth causing, for example, changes in geomagnetic activity, the magnetosphere and aurorae, the ionosphere, the flux of galactic cosmic rays and possibly the weather. These modulations are not well understood but must be transmitted by one or more of the following: electromagnetic radiation; solar wind thermal plasma and its magnetic field; energetic particles. We here present new observations on the changing three-dimensional form of the solar wind, which helps to relate some of the modulations.

13. Bacteria and cyanobacteria associated with phytodetritus in the deep sea

Abstract

Sedimentation of phytodetrital aggregates from euphotic waters to the deep sea has been recognized in recent years as probably the most important source of energy for the deep-sea ecosystem1–3. Little is known, however, of the processes by which the detritus is degraded. We report here on phytodetrital aggregates collected from the sediment surface 4,500 m deep in a mid-oceanic area of the northeastern Atlantic. The aggregates contained a rich community of active bacteria and cyanobacteria. The abundance of intact cyanobacteria indicates that the phytodetritus is sedimented rapidly and that picoplankton, which form a significant fraction of primary production during summer months, can be transported from surface waters to the deep sea by attachment to aggregates. Rapid bacterial growth occurred on the detrital material when incubated under deep-sea conditions and similar growth rates were found under surface-water incubation conditions. The results show that phytodetritus is rapidly used by deep-sea adapted bacterial populations and that the biological degradation and transformation of sedimented detrital material in the deep sea is faster than hitherto assumed.
