Abstract: Light-induced oxidation of water by photosystem II (PS II) in plants, algae and cyanobacteria has generated most of the dioxygen in the atmosphere. PS II, a membrane-bound multi-subunit pigment protein complex, couples the one-electron photochemistry at the reaction centre with the four-electron redox chemistry of water oxidation at the Mn4CaO5 cluster in the oxygen-evolving complex (OEC). Under illumination, the OEC cycles through five intermediate S-states (S0 to S4), in which S1 is the dark-stable state and S3 is the last semi-stable state before O-O bond formation and O2 evolution. A detailed understanding of the O-O bond formation mechanism remains a challenge, and will require elucidation of both the structures of the OEC in the different S-states and the binding of the two substrate waters to the catalytic site. Here we report the use of femtosecond pulses from an X-ray free electron laser (XFEL) to obtain damage-free, room temperature structures of dark-adapted (S1), two-flash illuminated (2F; S3-enriched), and ammonia-bound two-flash illuminated (2F-NH3; S3-enriched) PS II. Although the recent 1.95 Å resolution structure of PS II at cryogenic temperature using an XFEL provided a damage-free view of the S1 state, measurements at room temperature are required to study the structural landscape of proteins under functional conditions, and also for in situ advancement of the S-states. To investigate the water-binding site(s), ammonia, a water analogue, has been used as a marker, as it binds to the Mn4CaO5 cluster in the S2 and S3 states. Since the ammonia-bound OEC is active, the ammonia-binding Mn site is not a substrate water site. This approach, together with a comparison of the native dark and 2F states, is used to discriminate between proposed O-O bond formation mechanisms.

Abstract: Cells receive growth and survival stimuli through their attachment to an extracellular matrix (ECM). Overcoming the addiction to ECM-induced signals is required for anchorage-independent growth, a property of most malignant cells. Detachment from ECM is associated with enhanced production of reactive oxygen species (ROS) owing to altered glucose metabolism. Here we identify an unconventional pathway that supports redox homeostasis and growth during adaptation to anchorage independence. We observed that detachment from monolayer culture and growth as anchorage-independent tumour spheroids was accompanied by changes in both glucose and glutamine metabolism. Specifically, oxidation of both nutrients was suppressed in spheroids, whereas reductive formation of citrate from glutamine was enhanced. Reductive glutamine metabolism was highly dependent on cytosolic isocitrate dehydrogenase-1 (IDH1), because the activity was suppressed in cells homozygous null for IDH1 or treated with an IDH1 inhibitor. This activity occurred in absence of hypoxia, a well-known inducer of reductive metabolism. Rather, IDH1 mitigated mitochondrial ROS in spheroids, and suppressing IDH1 reduced spheroid growth through a mechanism requiring mitochondrial ROS. Isotope tracing revealed that in spheroids, isocitrate/citrate produced reductively in the cytosol could enter the mitochondria and participate in oxidative metabolism, including oxidation by IDH2. This generates NADPH in the mitochondria, enabling cells to mitigate mitochondrial ROS and maximize growth. Neither IDH1 nor IDH2 was necessary for monolayer growth, but deleting either one enhanced mitochondrial ROS and reduced spheroid size, as did deletion of the mitochondrial citrate transporter protein. Together, the data indicate that adaptation to anchorage independence requires a fundamental change in citrate metabolism, initiated by IDH1-dependent reductive carboxylation and culminating in suppression of mitochondrial ROS.

How Cas1-Cas2 acquires spacers from foreign DNA fragments (prespacers) and integrates them into the CRISPR locus in the correct orientation is unclear.sup.6,7. Here, using the high spatiotemporal resolution of single-molecule fluorescence, we show that Cas1-Cas2 selects precursors of prespacers from DNA in various forms--including single-stranded DNA and partial duplexes--in a manner that depends on both the length of the DNA strand and the presence of a protospacer adjacent motif (PAM) sequence. We also identify DnaQ exonucleases as enzymes that process the Cas1-Cas2-loaded prespacer precursors into mature prespacers of a suitable size for integration. Cas1-Cas2 protects the PAM sequence from maturation, which results in the production of asymmetrically trimmed prespacers and the subsequent integration of spacers in the correct orientation. Our results demonstrate the kinetic coordination of prespacer precursor selection and PAM trimming, providing insight into the mechanisms that underlie the integration of functional spacers in the CRISPR loci. Cas1-Cas2 selects precursor prespacers from DNA fragments in a length- and PAM-sequence-dependent manner, and these precursors are trimmed by DnaQ exonucleases to enable integration into the CRISPR locus in the correct orientation.

Abstract: Bacteria and archaea acquire resistance to viruses and plasmids by integrating short fragments of foreign DNA into clustered regularly interspaced short palindromic repeats (CRISPRs). These repetitive loci maintain a genetic record of all prior encounters with foreign transgressors. CRISPRs are transcribed and the long primary transcript is processed into a library of short CRISPR-derived RNAs (crRNAs) that contain a unique sequence complementary to a foreign nucleic-acid challenger. In Escherichia coli, crRNAs are incorporated into a multisubunit surveillance complex called Cascade (CRISPR-associated complex for antiviral defence), which is required for protection against bacteriophages. Here we use cryo-electron microscopy to determine the subnanometre structures of Cascade before and after binding to a target sequence. These structures reveal a sea-horse-shaped architecture in which the crRNA is displayed along a helical arrangement of protein subunits that protect the crRNA from degradation while maintaining its availability for base pairing. Cascade engages invading nucleic acids through high-affinity base-pairing interactions near the 5' end of the crRNA. Base pairing extends along the crRNA, resulting in a series of short helical segments that trigger a concerted conformational change. This conformational rearrangement may serve as a signal that recruits a trans-acting nuclease (Cas3) for destruction of invading nucleic-acid sequences.

Abstract: One of the key challenges for nuclear physics today is to understand from first principles the effective interaction between hadrons with different quark content. First successes have been achieved using techniques that solve the dynamics of quarks and gluons on discrete space-time lattices1,2. Experimentally, the dynamics of the strong interaction have been studied by scattering hadrons off each other. Such scattering experiments are difficult or impossible for unstable hadrons3–6 and so high-quality measurements exist only for hadrons containing up and down quarks7. Here we demonstrate that measuring correlations in the momentum space between hadron pairs8–12 produced in ultrarelativistic proton–proton collisions at the CERN Large Hadron Collider (LHC) provides a precise method with which to obtain the missing information on the interaction dynamics between any pair of unstable hadrons. Specifically, we discuss the case of the interaction of baryons containing strange quarks (hyperons). We demonstrate how, using precision measurements of proton–omega baryon correlations, the effect of the strong interaction for this hadron–hadron pair can be studied with precision similar to, and compared with, predictions from lattice calculations13,14. The large number of hyperons identified in proton–proton collisions at the LHC, together with accurate modelling15 of the small (approximately one femtometre) inter-particle distance and exact predictions for the correlation functions, enables a detailed determination of the short-range part of the nucleon-hyperon interaction., Correlations in momentum space between hadrons created by ultrarelativistic proton–proton collisions at the CERN Large Hadron Collider provide insights into the strong interaction, particularly the short-range dynamics of hyperons—baryons that contain strange quarks.

Abstract: The cortex organizes sensory information to enable discrimination and generalization1–4. As systematic representations of chemical odour space have not yet been described in the olfactory cortex, it remains unclear how odour relationships are encoded to place chemically distinct but similar odours, such as lemon and orange, into perceptual categories, such as citrus5–7. Here, by combining chemoinformatics and multiphoton imaging in the mouse, we show that both the piriform cortex and its sensory inputs from the olfactory bulb represent chemical odour relationships through correlated patterns of activity. However, cortical odour codes differ from those in the bulb: cortex more strongly clusters together representations for related odours, selectively rewrites pairwise odour relationships, and better matches odour perception. The bulb-to-cortex transformation depends on the associative network originating within the piriform cortex, and can be reshaped by passive odour experience. Thus, cortex actively builds a structured representation of chemical odour space that highlights odour relationships; this representation is similar across individuals but remains plastic, suggesting a means through which the olfactory system can assign related odour cues to common and yet personalized percepts. Both piriform cortex and its sensory inputs from the olfactory bulb represent chemical odour relationships, but cortex reshapes relational information inherited from the sensory periphery to enhance odour generalization and to reflect experience.

Abstract: Adult neurogenesis occurs in local microenvironments, or neurogenic niches, in the subventricular zone (SVZ) of the lateral ventricles and the subgranular zone (SGZ) of the hippocampus (2,3). Permissive cues within [...], In the central nervous system, ageing results in a precipitous decline in adult neural stem/progenitor cells and neurogenesis, with concomitant impairments in cognitive functions (1). Interestingly, such impairments can be ameliorated through systemic perturbations such as exercise (1). Here, using heterochronic parabiosis we show that blood-borne factors present in the systemic milieu can inhibit or promote adult neurogenesis in an age-dependent fashion in mice. Accordingly, exposing a young mouse to an old systemic environment or to plasma from old mice decreased synaptic plasticity, and impaired contextual fear conditioning and spatial learning and memory. We identify chemokines--including CCL11 (also known as eotaxin)--the plasma levels of which correlate with reduced neurogenesis in heterochronic parabionts and aged mice, and the levels of which are increased in the plasma and cerebrospinal fluid of healthy ageing humans. Lastly, increasing peripheral CCL11 chemokine levels in vivo in young mice decreased adult neurogenesis and impaired learning and memory. Together our data indicate that the decline in neurogenesis and cognitive impairments observed during ageing can be in part attributed to changes in blood-borne factors.

Abstract: It has been possible to develop a high-throughput mutagenesis method based on gene trapping that permits the automated identification of sequence tags from the mutated genes. This approach traps and mutates genes irrespective of their expression status in embryonic stem cells. Abstract: Research with mice has shown that a certain mutant gene called Tabby (Ta) causes a syndrome which includes anhidrosis, an absence of sweat glands. Study of the human syndrome called hypohidrotic ectodermal dysplasia (HED) has related abnormal skin ridges to the absence of sweat glands. A lack of skin ridges was also noted in the Ta mutant mice. It has been found that a substance called epidermal (skin) growth factor (EGF) can induce the growth of skin ridges and sweat glands in a related strain of research mice. The Ta mutation and the HED mutation genes seem to be closely related. Disruption of the normal EGF production and function is the proposed hypothesis for the Ta mutation, and possibly the HED mutation. The reversal of this syndrome in research mice has important implications for the treatment of infants born with HED, which is life-threatening when extreme fever results. Abstract: Planetary aurorae are generally produced by currents flowing between the planet's ionosphere and magnetosphere, which accelerate energetic charged particles that then hit the upper atmosphere. Recent models of Saturn's aurora predict only weak emission away from the main auroral oval. Stallard et al. now present Cassini infrared images taken from a novel angle, providing the first nightside auroral view. They reveal emissions both poleward and equatorward of the main oval. The polar emissions vary with time, and seem not to be linked with strong magnetospheric compressions. This aurora appears to be unique to Saturn and cannot be explained by current models of Saturn's magnetosphere. The majority of planetary aurorae are produced by electrical currents flowing between the ionosphere and the magnetosphere which accelerate energetic charged particles that hit the upper atmosphere. At Saturn, these processes collisionally excite hydrogen, causing ultraviolet emission1,2,3,4,5,6,7,8, and ionize the hydrogen, leading to H3+ infrared emission9,10,11,12,13,14,15. Although the morphology of these aurorae is affected by changes in the solar wind6,11, the source of the currents which produce them is a matter of debate16,17. Recent models predict only weak emission away from the main auroral oval18. Here we report images that show emission both poleward and equatorward of the main oval (separated by a region of low emission). The extensive polar emission is highly variable with time, and disappears when the main oval has a spiral morphology; this suggests that although the polar emission may be associated with minor increases in the dynamic pressure from the solar wind, it is not directly linked to strong magnetospheric compressions. This aurora appears to be unique to Saturn and cannot be explained using our current understanding of Saturn’s magnetosphere. The equatorward arc of emission exists only on the nightside of the planet, and arises from internal magnetospheric processes that are currently unknown.

Abstract: The dramatic increase in sequence information in the form of expressed sequence tags (ESTs)1 and genomic sequence has created a ‘gene function gap’, with the identification of new genes faroutpacing the rate at which their function can be identified. The ability to create mutations in embryonic stem (ES) cells on a large scale by tagged random mutagenesis provides a powerful approach for determining gene function in a mammalian system; this approach is well established in lower organisms2,3. Here we describe a high-throughput mutagenesis method based on gene trapping that allows the automated identification of sequence tags from the mutated genes. This method traps and mutates genes regardless of their expression status in ES cells. To facilitate the study of gene function on a large scale, we are using these techniques to create a library of ES cells called Omnibank, from which sequence-tagged mutations in 2,000 genes are described.

Abstract: A new study of Saturn's auroral emissions has uncovered a secondary auroral oval, a quarter as bright as the main one. The main auroral oval was first seen in Hubble Space Telescope images more than a decade ago and its morphology has since been determined in detail, yet there is continued debate about its origins. One theory was that Saturn's auroral emissions were a hybrid between those seen on Earth, primarily formed by interaction with the solar wind, and those on Jupiter, formed by interaction with plasma flows. But the properties of the secondary oval at Saturn show it to be a weak equivalent of Jupiter's main oval, its relative dimness due to the lack of as large a source of ions as Jupiter's volcanic moon Io. Now it seems that the underlying aurora formation processes on Saturn and Jupiter are very similar, with scaling differences accounting for the differences in appearance. Abstract: INCREASED forest growth in response to globally rising CO2 concentrations could provide an additional sink for the excess carbon added to the atmosphere from fossil fuels1,2. The response of trees to increased CO2, however, can be expected to be modified by the interactions of other environmental resources and stresses, higher-order ecological interactions and internal feedbacks inherent in the growth of large, perennial organisms3,4. To test whether short-term stimulation of tree growth by elevated CO2 can be sustained without inputs from other environmental resources, we grew yellow-poplar (Liriodendron tulipifera L.) saplings for most of three growing seasons with continuous exposure to ambient or elevated concentrations of atmospheric CO2. Despite a sustained increase in leaf-level photosynthesis and lower rates of foliar respiration in CO2-enriched trees, whole-plant carbon storage did not increase. The absence of a significant growth response is explained by changes in carbon allocation patterns, specifically a relative decrease in leaf production and an increase in fine root production. Although these compensatory responses reduced the potential increase in carbon storage in increased CO2 concentrations, they also favour the efficient use of resources over the longer term.

Abstract: The signalling thresholds of antigen receptors and co-stimulatory receptors determine immunity or tolerance to self molecules. Changes in co-stimulatory pathways can lead to enhanced activation of lymphocytes and autoimmunity, or the induction of clonal anergy. The molecular mechanisms that maintain immunotolerance in vivo and integrate co-stimulatory signals with antigen receptor signals in T and B lymphocytes are poorly understood. Members of the Cbl/Sli family of molecular adaptors function downstream from growth factor and antigen receptors. Here we show that gene-targeted mice lacking the adaptor Cbl-b develop spontaneous autoimmunity characterized by auto-antibody production, infiltration of activated T and B lymphocytes into multiple organs, and parenchymal damage. Resting cbl-b(-/-) lymphocytes hyperproliferate upon antigen receptor stimulation, and cbl-b(-/-) T cells display specific hyperproduction of the T-cell growth factor interleukin-2, but not interferon-gamma or tumour necrosis factor-alpha. Mutation of Cbl-b uncouples T-cell proliferation, interleukin-2 production and phosphorylation of the GDP/GTP exchange factor Vav1 from the requirement for CD28 co-stimulation. Cbl-b is thus a key regulator of activation thresholds in mature lymphocytes and immunological tolerance and autoimmunity.

Abstract: The pronghorn antelope (Antilocapra americana) has an alleged top speed of 100 km h-1, second only to the cheetah (Acionyx jubatus) among land vertebrates, a possible response to predation in the exposed habitat of the North American prairie. Unlike cheetahs, however, pronghorn antelope are distance runners rather than sprinters, and can run 11 km in 10 min, an average speed of 65 km h-1. We measured maximum oxygen uptake in pronghorn antelope to distinguish between two potential explanations for this ability: either they have evolved a uniquely high muscular efficiency (low cost of transport) or they can supply oxygen to the muscles at unusually high levels. Because the cost of transport (energy per unit distance covered per unit body mass) varies as a predictable function of body mass among terrestrial vertebrates, we can calculate the predicted cost to maintain speeds of 65 and 100 km h-1 in an average 32-kg animal. The resulting range of predicted values, 3.2-5.1 ml O2 kg-1 s-1, far surpasses the predicted maximum aerobic capacity of a 32-kg mammal (1.5 ml O2 kg-1 s-1). We conclude that their performance is achieved by an extraordinary capacity to consume and process enough oxygen to support a predicted running speed greater than 20 ms-1 (70 km h-1), attained without unique respiratory-system structures.

Abstract: TABBY (Ta)1, a murine X-linked mutant gene, produces a syndrome of ectodermal dysplasia including anhidrosis2 (absence of sweat glands). Development of sweat glands is related to that of dermal ridges (dermatoglyphyics)3 and abnormal ridges may be associated with absence of sweat glands4 in the human syndrome of hypohidrotic ectodermal dysplasia (HED)5. We have found that dermal ridges occur in normal mice but are lacking in Ta mutants. Previously we showed that epidermal growth factor (EGF) reverses delayed eyelid opening and incisor eruption in Ta mice6. We now report that EGF induces development of dermal ridges and functional sweat glands in Ta/Y hemizygotes, indicating a role in mammalian morphogenesis7. Ta seems to be genetically homologous to human X-linked HED2, as Ta maps close to loci homologous to linkage markers of HED8 and the two syndromes share many traits, including absence of all or most sweat glands2. Absence of these glands causes hyperpyrexia, a clinical emergency in infants with HED ; reversal of the trait in the mouse homologue of the disease indicates that an important genetically determined congenital defect in humans may become treatable.

Abstract: SOUND production is one of the most energetically costly activities in animals1. Minimizing contraction costs is one means of achieving the high activation rates necessary for sound production (20–550 Hz) (refs 1–3) without exceeding energy supplies. Rattlesnakes produce a sustained, high-frequency warning sound by extremely rapid contraction of their tailshaker muscles (20–90 Hz) (refs 4,5). The ATP cost per twitch is only 0.015 μmol ATP per g muscle per twitch during rattling, as measured by in vivo magnetic resonance. The reduced volume density of myofibre (32%) in tailshaker muscle is consistent with contraction cost being minimized (crossbridge cycling), in contrast to the contractile costs of vertebrate locomotory and asynchronous insect flight muscle. Thus tailshaker muscle is an example of sound-producing muscle designed for 'high frequency, minimal cost'. The high rates of rattling are achieved by minimizing contractile use of ATP, which reduces the cost per twitch to among the lowest found for striated muscle.
