Abstract

Whole-genome sequencing projects are increasingly populating the tree of life and characterizing biodiversity1-4. Sparse taxon sampling has previously been proposed to confound phylogenetic inference5, and captures only a fraction of the genomic diversity. Here we report a substantial step towards the dense representation of avian phylogenetic and molecular diversity, by analysing 363 genomes from 92.4% of bird families-including 267 newly sequenced genomes produced for phase II of the Bird 10,000 Genomes (B10K) Project. We use this comparative genome dataset in combination with a pipeline that leverages a reference-free whole-genome alignment to identify orthologous regions in greater numbers than has previously been possible and to recognize genomic novelties in particular bird lineages. The densely sampled alignment provides a single-base-pair map of selection, has more than doubled the fraction of bases that are confidently predicted to be under conservation and reveals extensive patterns of weak selection in predominantly non-coding DNA. Our results demonstrate that increasing the diversity of genomes used in comparative studies can reveal more shared and lineage-specific variation, and improve the investigation of genomic characteristics. We anticipate that this genomic resource will offer new perspectives on evolutionary processes in cross-species comparative analyses and assist in efforts to conserve species.

Influenza pandemics occur unpredictably when zoonotic influenza viruses with novel antigenicity acquire the ability to transmit amongst humans (1). Host range breaches are limited by incompatibilities between avian virus components and the human host. Barriers include receptor preference, virion stability and poor activity of the avian virus RNA-dependent RNA polymerase in human cells (2). Mutants of the heterotrimeric viral polymerase components, particularly PB2 protein, are selected during mammalian adaptation, but their mode of action is unknown (3-6). We show that a species-specific difference in host protein ANP32A accounts for the suboptimal function of avian virus polymerase in mammalian cells. Avian ANP32A possesses an additional 33 amino acids between the leucine-rich repeats and carboxy-terminal low-complexity acidic region domains. In mammalian cells, avian ANP32A rescued the suboptimal function of avian virus polymerase to levels similar to mammalian-adapted polymerase. Deletion of the avian-specific sequence from chicken ANP32A abrogated this activity, whereas its insertion into human ANP32A, or closely related ANP32B, supported avian virus polymerase function. Substitutions, such as PB2(E627K), were rapidly selected upon infection of humans with avian H5N1 or H7N9 influenza viruses, adapting the viral polymerase for the shorter mammalian ANP32A. Abstract

The DNA molecules from eight large families were examined to produce a new linkage map of a portion of the human genome. Segregation analysis of 814 polymorphic loci with short tracts of (C-A)n repeats formed the map's basis. The 813 genetic markers were found to be classifiable into 23 linkage groups in association with 22 autosomes and the X chromosome. The new map with its informative markers may lead to a better understanding of some genetic disorders.

Abstract

A new map shows that human chromosome 21q consists of a continuous assemblage of clones that overlap each other. The map was derived from human yeast artificial chromosomes for which sequence-tagged sites served as landmarks that were located by polymerase chain reaction. The yeast artificial contiguous unit begins with pericentromeric loci and terminates with subtelomeric loci of 21q. The map agrees with other physical and genetic mapping evidence and should lead to further research on the form and purpose of particular chromosomes.

Abstract

According to the social intelligence hypothesis, social context represents an important force driving the selection of animal cognitive abilities such as the capacity to estimate the nature of the social relationships between other individuals (1, 2, 3, 4). Despite this importance, the influence of this force has been assessed only in primates and never in other animals showing social interactions (5, 6, 7). In this way, avian communication generally takes place in a network of signallers and receivers, which represents an audience altering individual signalling behaviours (8, 9). Indeed, vocal amplitude (10) and repertoire (11) are known to be socially regulated and the attitude towards the opposite sex may change depending on the audience (8, 12, 13). This audience effect (8, 14, 15, 16) provides support for the reality of social awareness in some bird species. However no evidence has yet been found to suggest that birds are able to estimate the characteristics of the social relationships between group-mates. Here we show that the male of a gregarious songbird species—the zebra finch (Taeniopygia guttata)—pays attention to the mating status of conspecific pairs, and uses this information to control its behaviour towards its female partner.

Abstract

A linkage map of the human genome has been constructed based on the segregation analysis of 814 newly characterized polymorphic loci containing short tracts of (C-A)n repeats in a panel of DNAs from eight large families. Statistical linkage analysis placed 813 of the markers into 23 linkage groups corresponding to the 22 autosomes and the X chromosome; 605 show a heterozygosity above 0.7 and 553 could be ordered with odds ratios above 1,000:1. The distance spanned corresponds to approximately 90% of the estimated length of the human genome.

Abstract

A continuous array of overlapping clones covering the entire human chromosome 21q was constructed from human yeast artificial chromosome libraries using sequence-tagged sites as landmarks specifically detected by polymerase chain reaction. The yeast artificial chromosome contiguous unit starts with pericentromeric and ends with subtelomeric loci of 21q. The resulting order of sequence-tagged sites is consistent with other physical and genetic mapping data. This set of overlapping clones will promote our knowledge of the structure of this chromosome and the function of its genes.

Abstract

The great increase in successful linkage studies in a number of higher eukaryotes during recent years has essentially resulted from major improvements in reference genetic linkage maps, which at present consist of short tandem repeat polymorphisms of simple sequences or microsatellites. We report here the last version of the Genethon human linkage map. This map consists of 5,264 short tandem (AC/TG)n repeat polymorphisms with a mean heterozygosity of 70%. The map spans a sex-averaged genetic distance of 3,699 cM and comprises 2,335 positions, of which 2,032 could be ordered with an odds ratio of at least 1,000:1 against alternative orders. The average interval size is 1.6 cM; 59% of the map is covered by intervals of 2 cM at most and 1% remains in intervals above 10 cM.

Abstract

Specific genes can be introduced into cultured mammalian cells by DNA transfer1, sometimes to be stably integrated and expressed2,3. Because interferon inhibits the transformation initiated by DNA viruses4–8, we wondered if it might also affect transformation induced by recombinant plasmids and cellular genes. We show here that in mouse L cells interferon treatment prevents stable integration and expression of the transfected plasmids containing the cloned herpesvirus thymidine kinase (tk) gene, or the dihydrofolate reductase (dhfr) gene from hamster ovary cells9. In contrast, interferon does not prevent transient expression of the tk gene in unintegrated form.

Abstract

THE most physiological substrate for fibrinolytic assays is non-heated fibrin. However, the clot formed from ordinary fraction-I, or even from highly purified fibrinogen, is generally heavily contaminated by plasminogen; this interferes with the protease content of the test solution.
