Transcription and translation retrieve and operationalize gene encoded information in cells. These processes are not instantaneous and incur significant delays. In this paper we study Goodwin models of both inducible and repressible operons with state-dependent delays. The paper provides justification and derivation of the model, detailed analysis of the appropriate setting of the corresponding dynamical system, and extensive numerical analysis of its dynamics. Comparison with constant delay models shows significant differences in dynamics that include existence of stable periodic orbits in inducible systems and multistability in repressible systems. A combination of parameter space exploration, numerics, analysis of steady state linearization and bifurcation theory indicates the likely presence of Shilnikov-type homoclinic bifurcations in the repressible operon model., (© 2021. Experimental time series provide an informative window into the underlying dynamical system, and the timing of the extrema of a time series (or its derivative) contains information about its structure. However, the time series often contain significant measurement errors. We describe a method for characterizing a time series for any assumed level of measurement error [Formula: see text] by a sequence of intervals, each of which is guaranteed to contain an extremum for any function that [Formula: see text]-approximates the time series. Based on the merge tree of a continuous function, we define a new object called the normalized branch decomposition, which allows us to compute intervals for any level [Formula: see text]. We show that there is a well-defined total order on these intervals for a single time series, and that it is naturally extended to a partial order across a collection of time series comprising a dataset. We use the order of the extracted intervals in two applications. First, the partial order describing a single dataset can be used to pattern match against switching model output (Cummins et al. in SIAM J Appl Dyn Syst 17(2):1589-1616, 2018), which allows the rejection of a network model. Second, the comparison between graph distances of the partial orders of different datasets can be used to quantify similarity between biological replicates.

Bio-polymerization processes like transcription and translation are central to proper function of a cell. The speed at which the bio-polymer grows is affected both by the number of pauses of elongation machinery, as well the number of bio-polymers due to crowding effects. In order to quantify these effects in fast transcribing ribosome genes, we rigorously show that a classical traffic flow model is the limit of a mean occupancy ODE model. We compare the simulation of this model to a stochastic model and evaluate the combined effect of the polymerase density and the existence of pauses on the instantaneous transcription rate of ribosomal genes.

Different theories have been proposed to understand the growing problem of antibiotic resistance of microbial populations. Here we investigate a model that is based on the hypothesis that senescence is a possible explanation for the existence of so-called persister cells which are resistant to antibiotic treatment. We study a chemostat model with a microbial population which is age-structured and show that if the growth rates of cells in different age classes are sufficiently close to a scalar multiple of a common growth rate, then the population will globally stabilize at a coexistence steady state. This steady state persists under an antibiotic treatment if the level of antibiotics is below a certain threshold; if the level exceeds this threshold, the washout state becomes a globally attracting equilibrium.

We consider the dynamics of a model toggle switch abstracted from the genetic interactions operative in a fungal stress response circuit. The switch transduces an external signal and propagates it forward by mediating the transport between compartments of two interacting gene products. The transport between compartments is assumed to be related to the degree of association between the interacting proteins, a fact for which there exists a wealth of biological evidence. The ubiquity and modularity of this cellular control mechanism warrants a detailed study of the dynamics entailed by various modelling assumptions. Specifically, we consider a general gate model in which both of the associating proteins are freely transportable between compartments. A more restrictive, but biologically supported model, is considered in which only one of the two proteins undergoes transport. Under the strong assumption that the disassociation of the interacting proteins is unidirectional we show that the qualitative dynamics of the two models are similar; that is they both converge to unique periodic orbits. From a biophysical perspective the assumption of unidirectional dissociation is unrealistic. We show that the same result holds for the more restrictive model when one weakens the assumption of unidirectional binding or disassociation. We speculate that this is not true for the more general model. This difference in dynamics may have important biological implications and certainly points to promising avenues of research.

It is known [8, 11, 16, 26] that phase locking can entrain frequency information when the leaky integrate-and-fire (IF) model of a neuron is forced by a periodic function. We show that this is still the case when the IF model is made more biologically realistic. We incorporate into our model spike dependent threshold modulation and refractory periods. Consecutive firing times from this model and their respective interspike intervals are related by an annulus map. We prove a general theorem concerning orientation reversing annulus twist homeomorphisms, which shows that our map admits a unique rotation number. This implies, in particular, that chaotic behaviour is not possible in our model and phase locking is predicted.
