In bacteria, the contribution of global nucleoid organization in determining cellular transcription programs is unclear. Using a mutant form of the most abundant nucleoid-associated protein HU, HUαE38K,V42L, we previously showed that nucleoid remodeling by the mutant protein re-organizes the global transcription pattern. Here, we demonstrate that, unlike the dimeric wild-type HU, HUαE38K,V42L is an octamer and wraps DNA around its surface. The formation of wrapped nucleoprotein complexes by HUαE38K,V42L leads to a high degree of DNA condensation. The DNA wrapping is right-handed, which restrains positive supercoils. In vivo, HUαE38K,V42L shows altered association and distribution patterns with the genetic loci whose transcription are differentially affected in the mutant strain.

The cyclic AMP receptor protein (CRP), which activates transcription from the wild-type lacP1 promoter and most of its mutants, represses productive RNA synthesis from a lacP1 promoter variant that contains an extended -10 element, although CRP enhances RNA polymerase binding as well as open complex formation in both promoters. Moreover, abortive RNA synthesis, which is already higher in the extended -10 variant compared with the parent promoter, was further enhanced by CRP. These results, together with the observed decrease in productive RNA synthesis, indicate that CRP, while facilitating the earlier steps of initiation, inhibits transcription from the extended -10 lacP1 by hindering promoter clearance. We propose that CRP decreases energetic barriers to RNA polymerase binding, isomerization, and abortive RNA synthesis but stabilizes the abortive RNA initiating complex, which results in increasing the activation energy of the transition state before the elongation complex. The results demonstrate for the first time that a DNA-binding regulatory protein acts as an activator or a repressor in different steps of the transcription initiation pathway because of the energetic differences of the intermediate complex in the same promoter.

The conserved A:T base pair at the -11 position of the promoters in Escherichia coli is very sensitive to substitutions. In vitro transcription with the galP1 promoter having a natural or unnatural base in either strand at position -11 showed that only a purine base with no side group at C2 in the nontemplate strand is transcriptionally potent; neither a purine with an amino group at C2 nor a pyrimidine support transcription. The amino group at C6 in the omnipresent adenine at -11 does not play any role in promoting transcription. The nature of the base, complementary or noncomplementary, at -11 in the template strand also does not influence transcription. We propose that the adenine, by becoming extrahelical, interacts with an amino acid(s) of the 2.3-2.4 region of sigma for which an unsubstituted C2 hydrogen is critical.

Repression of transcription initiation from the two gal promoters, P1 and P2, requires binding of GalR protein to two flanking operators, O(E) and O(I), binding of HU to a site, hbs, located between the two operators, and supercoiled DNA template. Previous experiments suggested that repression involves the interaction of two DNA-bound GalR proteins, which generates a 113-bp DNA loop encompassing the promoter region. Interaction between two DNA-bound proteins would be allowed if the binding sites on DNA are properly aligned. To test the idea that the observed repression of gal transcription in vitro is mediated by DNA looping, we investigated the effect of changing the relative angular orientation of O(E) and O(I) in the DNA helix. We found that repression is a periodic function of the distance between the two operator sites. Since repression recurred commensurate with DNA helical repeat, we conclude that the observed in vitro repression is mediated by DNA looping and the in vitro conditions reflect the in vivo situation.

Activation and repression of transcription are primarily caused by gene regulatory proteins (activators and repressors), which act by binding to specific sites on DNA. The steps from initial binding of RNA polymerase to the elongating complex are characterized by many intermediates, each with a discrete structure, offering many mechanistic possibilities for regulator actions. It has been shown in some systems that the activator acts by helping RNA polymerase or other associated factors to bind (recruitment) and/or by influencing a postrecruitment step (isomerization, promoter clearance, etc.) (1-7). We have used the term recruitment for referring to assistance only on the initial binding step of RNA polymerase. We caution that a postbinding step may be indistinguishable from the recruitment step if they are in rapid equilibrium. Clearly, all activators do not act at the level of RNA polymerase recruitment to the promoters. There are activators demonstrated to help postbinding steps that have no effect on initial binding (4-7). Promoter-specific repression can occur by sterically hindering the binding of RNA polymerase or of, in principle, another essential transcription factor to the promoter (8, 9). However, other studies in several promoters, as was anticipated (10), point toward repressor action also through contact with promoter-bound RNA polymerase at a postbinding step (11-17). More interestingly, some regulators act as activator in one context and as repressor in another (13, 15). Although the contact regions on the surface of some regulators and of RNA polymerase have been mapped (18, 19), how these contacts cause activation or inhibition of transcription initiation in biochemical terms is not known. In principle, the contact may affect the process of transcription initiation (i) by allosteric modification of RNA polymerase and/or (ii) by energetic stabilization of an intermediate(s). Regulator-induced conformation changes in RNA polymerase by protein-protein contact may contribute to the regulation process. However, a regulator-RNA polymerase contact may play a fundamentally different role in transcription initiation. In this article, we provide a conceptual framework for the process of activator and repressor action through differential stabilization of one or more of the intermediate states of RNA polymerase-promoter complex by its contact with the regulator. We portray regulators as catalysts. From a thermodynamic point, we view that activators, like catalysts, lower the activation energy of some step(s) in the reaction pathway of transcription initiation. As discussed below, a similar energetic argument explains the action of repressors. To make our point, we discuss simple examples of DNA-binding regulators modulating RNA polymerase during transcription initiation in selected prokaryotic systems.

We describe a family of proteins which regulate transcription of inducible genes in bacteria (GalR-LacI family). An alignment of the proteins in the GalR-LacI family is presented in which these proteins show a very high degree of similarity (60%) throughout the entire sequences. The homology is greatest among the amino-terminal DNA binding domains. Since a portion of the operator sequences occupied by these proteins is also conserved, a similar DNA structure may be required for specific recognition of DNA by members of the GalR-LacI family. Highly conserved motifs involved in effector binding and oligomerization are also identified. This compilation suggests a widespread conservation of these regulators among bacteria, and have strong implications for further study of peptide motifs in domain function, as well as pathways of protein evolution.

Glycerol added to a transcription system containing λgal DNA and Escherichia coli RNA polymerase holoenzyme stimulates total RNA synthesis and replaces the requirement for cyclic adenosine 3' : 5'-monophosphate (cAMP) and cAMP receptor (CRP) for promotion of gal RNA synthesis. The stimulatory effect which is proportional to the concentration of glycerol up to 20% (v/v) occurs at the level of preinitiation complex formation. In stimulating gal transcription, glycerol appears to act at or close to the same site as cAMP and CRP because: (a) glycerol has little effect on gal transcription at saturating levels of cAMP and CRP; (b) although glycerol stimulates transcription from λgal DNA bearing revertible gal promoter mutations, transcription from DNA containing a gal promoter deletion is not stimulated; (c) glycerol stimulation of gal promoter mutants is inhibited by cAMP and CRP; and (d) with either glycerol or cAMP and CRP, transcription of the promoter-proximal galE region precedes transcription of the galKT region. The effect of glycerol on λ early transcription is to stimulate early r-strand RNA synthesis but not early l-strand RNA synthesis. However, if the DNA template contains a defective λsex promoter, the decreased levels of early l-strand RNA are restored to normal by glycerol. Ethylene glycol, dimethylsulfoxide, sucrose, and 1,3-propanediol, all of which lower the Tm of DNA, also stimulate both total RNA and gal RNA synthesis. Furthermore, the glycerol-promoted formation of the gal preinitiation complex is strongly dependent on the preincubation temperature. At lower temperatures, complex formation requires increased glycerol or decreased KCl concentrations. These findings suggest that glycerol may act by melting or changing the conformation of the DNA promoter regions.

Pseudomonas exotoxin (PE) kills mammalian cells in a complex process that involves cell surface binding, internalization by endocytosis, translocation to the cytosol, and ADP-ribosylation of elongation factor 2. PE is a three-domain protein in which domain I binds to the cell surface, domain II promotes translocation into the cytosol, and domain III carries out ADP-ribosylation. To determine how translocation occurs, we have mutated all the arginine residues in domain II and found that mutations at positions 276 and 279 greatly diminished the cytotoxicity of PE and mutations 330 and 337 substantially reduced cytotoxicity. Biochemical studies indicate that after internalization into an endocytic compartment, the PE molecule undergoes a specific and saturable intracellular interaction, and this interaction is deficient in an Arg276----Gly mutant. Our data suggest that the translocation process of PE involves a specific interaction of Arg276 (and possibly Arg279, Arg330, and Arg337) with components of an intracellular compartment.

We have studied the effect of Mg2+ on the formation of transcription preinitiation complexes (open complexes) at two adenosine 3':5'-monophosphate (cyclic AMP)-cyclic AMP receptor protein (CRP)-dependent promoters (lac and gal) and two phage lambda promoters, PL and PR. Mg2+ strongly interferes with open complex formation at the lac and gal promoters, partially inhibits the lambda PR promoter, and is without effect on the lambda PL promoter. Mutations in the lac and gal promoters can affect the response of the promoter to Mg2+. Cyclic AMP and CRP specifically reduce the inhibition of the lac and gal promoters by Mg2+. These factors also affect open complexes at lac and gal by (a) increasing the rate at which they are formed and (b) lowering the midpoint of the temperature transition curve for their formation by about 10 degrees. Open complexes at the lac promoter are more unstable to cooling, even in the presence of CRP and cyclic AMP, than open complexes at lambda promoters. Our studies suggest that the DNA of the lac and gal promoter regions is more resistant to denaturation than the DNA of phage promoter regions. Cyclic AMP and CRP act to decrease this stability, stimulating open complex formation under conditions unfavorable for DNA melting, e.g. low temperature and high Mg2+ concentrations.

The gal operon is regulated by binding of Gal repressor to two operator loci, OE and OI, which are separated by 114 base pairs (bp). We have probed the actual operator DNA segments with and without Gal repressor occupation by characterizing the regions protected by repressor from DNase I digestion and dimethyl sulfate methylation. The segments which are protected from DNase I digestion in both OE and OI are about 22 bp long and seem to include 2-3 extra bp on either side of a 16-bp similar sequence containing an approximate dyad symmetry, with a consensus half-symmetry sequence GTG(G/T)AA-C. Repressor occupation hinders the reactivity of the consensus guanines in the four half-symmetry sequences, as shown by retardation of methylation at the N-7 positions by dimethyl sulfate owing to repressor binding. The protected guanines are symmetrically located. Since a dimeric Gal repressor affects symmetrically located bases, it is consistent with the notion that each half-operator is occupied by a repressor subunit. Because the N-7 positions of methylation of guanines lie in the major grooves and the protected guanines are located at positions 1, 3, 8 and the rotational 1', 3', and 8' in the 16-bp dyad symmetry, we suggest that Gal repressor establishes direct contacts with bases at 1, 3, 1', and 3' through two major grooves lying on one face of an operator helix and prevents reactivity of the guanines at 8 and 8' of a third major groove on the opposite face by changing the DNA helical structure at this position. Contacts at other positions are also discussed.

Pseudomonas exotoxin (PE) is a single polypeptide chain that contains 613 amino acids and is arranged into three structural domains. Domain I is responsible for cell recognition, II for translocation of PE across membranes and III for ADP ribosylation of elongation factor 2. Treatment of PE with reagents that react with lysine residues has been shown to lead to a reduction in cytotoxic activity apparently due to a modification of domain I (Pirker, R., FitzGerald, D. J. P., Hamilton, T. C., Ozols, R. F., Willingham, M. C., and Pastan, S. (1985) Cancer Res. 45, 751-757). To determine which lysine residues are important in cell recognition, all 12 lysines in domain I were converted to glutamates by site-directed mutagenesis. Also, two deletion mutants encompassing almost all of domain I (amino acids 4-252) or most of domain I (amino acids 4-224) were studied. The mutant proteins were produced in Escherichia coli, purified, and tested for their cytotoxic activity against Swiss 3T3 cells and in mice. The data indicate that conversion of lysine 57 to glutamate reduces cytotoxic activity towards 3T3 cells 50-100-fold and in mice about 5-fold. Deletion of amino acids 4-224 causes a similar reduction in toxicity towards cells and mice. Deletion of most of the rest of domain I (amino acids 4-252) causes a further reduction in toxicity toward cells and mice indicating this second region between amino acids 225 and 252 of domain I is also important in the toxicity of PE. Competition assays indicated that the ability of PEGlu57 to bind to 3T3 cells was greatly diminished, accounting for its diminished cytotoxic activity.

We have used an S1 mapping assay to demonstrate that the mRNA transcripts of the Escherichia coli galactose operon found in intact E. coli cells with a defect in adenylate cyclase or the cyclic AMP receptor protein contain at their 5' end about five nucleotides more than the gal mRNA molecules made in wild type cells. The same difference between gal RNA synthesized in vitro in the absence of cyclic AMP or cyclic AMP receptor protein and gal RNA made in the presence of these factors is detected by this assay. Our results strongly suggest that the same two overlapping promoters, which we previously identified by in vitro transcription of gal DNA fragments, also control the expression of the galactose operon in intact cells. The intracellular levels of cyclic AMP determine which promoter is utilized.

The galR gene, which encodes the Gal repressor protein in Escherichia coli, has been fused to the strong pL promoter of bacteriophage lambda in plasmid pKC31. The pL promoter is kept repressed by a thermolabilie lambda repressor, CIts857, to prevent cell killing. Heat induction of the pL-galR fusion plasmid synthesizes large amounts of active Gal repressor. The protein has been purified to homogeneity in three steps. The purification is greatly aided by the reversible insolubility of active repressor in crude extract at salt concentrations of less than 200 mM. The amino-terminal amino acid sequence determined by automated Edman degradation is: N-Ala-Thr-Ile-Lys-Asp-Val-Ala-Arg-Leu-Ala-Gly-Val-Ser-Val-Ala-Thr-Val-. Comparison of this sequence with that deduced from the DNA sequence of the galR gene showed that the formyl methionine residue preceding alanine at position 1 is cleaved off. The repressor is present in solution as a dimer of a 37-kDa subunit. The protein binds to gal DNA containing wild type and not mutant operator sequences. As predicted, this sequence-specific binding is inhibited by the presence of D-galactose or D-fucose, both of which are in vivo inducers of the gal operon. Gal repressor inhibits the expresison of gal operon by binding to two spatially separated operators which flank, but do not overlap, the gal promoter segment. Experiments to study the mechanism of repressor action are discussed.
