Although some excellent articles about Lyell's work have been published, they do not explicitly deal with Lyell's biogeographical conceptions. The purpose of this paper is to analyse Lyell's biogeographical model in terms of its own internal structure. Lyell tried to explain the distribution of organisms by appealing to a real cause (climate). However, he was aware that environmental conditions were clearly insufficient to explain the existence of biogeographical regions. Lyell's adherence to ecological determinism generated strong tensions within his biogeographical model. He shifted from granting a secondary weight to dispersal to assigning it a major role. By doing so, Lyell was led into an evident contradiction. A permanent tension in Lyell's ideas was generated by the prevalent explanatory pattern of his time. The explanatory model based on laws did not produce satisfactory results in biology because it did not deal with historical processes. We may conclude that the knowledge of organic distribution interested Lyell as long as it could be explained by the uniformitarian principles of his geological system. The importance of the second volume of the Principles of geology lies in its ample and systematic argumentation about the geographical distribution of organisms. Aim To demonstrate that parsimony analysis of endemicity (PAE) is not analogous to a cladistic biogeographical analysis. Location We used six data sets from previously published studies from around the world. Methods In order to test the efficiency of PAE in recovering historical relationships among areas, we performed an empirical comparison of nodes recovered with PAE, primary Brooks parsimony analysis (BPA), and an event-based method using three models (maximum codivergence, reconciled trees, and the default model of thetreefitter program) for six data sets. We measured the performance of PAE in recovering historical area relationships by counting the number and examining the content of nodes recovered by PAE and by historical methods. The dispersal/vicariance ratio was calculated to assess the prevalence of dispersal or vicariance in each reconstruction and its relationship to the performance of PAE. Results Our results show that PAE recovers an average of 17.25% of historical nodes. PAE and BPA tend to provide similar results; however, in relation to the event-based models, PAE performance was poor under all the tested scenarios. Although in some cases PAE reconstructions are more resolved than historical reconstructions, this does not necessarily mean that PAE produces more informative answers. These additional nodes correspond to unsupported statements that are based solely on the distributional data of taxa and not on their phylogenetic history. In other words, these nodes were not found by the historical methods, which take phylogenetics into account. The number of historical nodes recovered using PAE was in general negatively correlated with the dispersal/vicariance ratio. Main conclusions Our results show that PAE is unable to recover historical patterns and therefore does not fit into the current paradigm of historical biogeography. These findings raise doubts regarding conclusions derived from biogeographical studies that interpret PAE trees as area cladograms. We acknowledge that PAE aims to describe but does not explain the current distribution of organisms. It is therefore a useful tool in other biogeographical or ecological analyses for exploring the distribution of taxa or for establishing hypotheses of primary homology between areas. Aim To explore variation in the number of vertebrae in fishes in the context of Jordan’s rule and other ecogeographical rules. Location Global. Methods The study is based on literature review. Results The number of vertebrae varies very widely across the diversity of fishes. Jordan’s rule states that vertebral number increases with latitude, and this is widely attributed to ambient temperatures during ontogeny of individual fishes. However, the number of vertebrae may depend on both the ontogenetic environment and inheritance. Diverse other aspects of fish development and ecology are suggested as influencing vertebral number, including fish size, phyletic position, body shape and swimming mode. Main conclusions The number of different factors that influence the number of vertebrae in fishes makes for highly complex patterns of variation, and means that unravelling causes is difficult. The question needs to be addressed at the population/species/species group scale; moreover, the lack of discrimination between environmental and inherited causes of variation adds to the complexity. Aim To assess at a broad scale the vulnerability of Mediterranean vegetation to alien plant invasion under different climatic and disturbance scenarios. Location We simulated the vegetation biogeography and dynamics on five of the main islands of the Mediterranean Basin: Mallorca, Corsica, Sardinia, Crete and Lesvos. Methods We used LPJ-GUESS, a generalized ecosystem model based on dynamic processes describing establishment, competition, mortality and ecosystem biogeochemistry. We simulated the vegetation distribution and dynamics using a set of plant functional types (PFTs) based on bioclimatic and physiological parameters, which included tree and shrub PFTs defined especially for the Mediterranean. Additionally, two invasive PFTs, an invasive tree type and an invasive herb type, were defined and used to estimate the vulnerability to invasion of a range of different ecosystems. The model was used to simulate climate changes and associated changes in atmospheric [CO2] to 2050 according to two Special Report on Emissions Scenarios climate scenarios (A1Fi and B1) combined with mean disturbance intervals of 3 and 40 years. Results The simulations and scenarios showed that the effect of climate change alone is likely to be negligible in many of the simulated ecosystems, although not all. The simulated progression of an invasion was highly dependent on the initial ecosystem composition and local environmental conditions, with a particular contrast between drier and wetter parts of the Mediterranean, and between mountain and coastal areas. The rate of ecosystem disturbance was the main factor controlling susceptibility to invasion, strongly influencing vegetation development on the shorter time scale. Main conclusions Further invasion into Mediterranean island ecosystems is likely to be an increasing problem: our simulations predict that, in the longer term, almost all the ecosystems will be dominated by exotic plants irrespective of disturbance rates. Habitat selection studies have mainly focused on behavioural choices of individuals or on the habitat-related regional distribution of a population, with little integration of the two approaches. This is despite the fact that traditional biogeography theory sees the geographical distribution of a species as the collective outcome of the adaptive habitat choices of individuals. Here, we integrate individual habitat choices with regional distribution through a bottom-up Geographical Information System (GIS)-based approach, by using a 9-year data set on a large avian predator, the eagle owl ( Bubo bubo L.). We further examine the potential population level and biodiversity consequences of this approach. The study was conducted in the Trento Region (central-eastern Italian Alps) and in six other areas of the nearby Lombardia Region in the central Alps. We used stepwise logistic regression to build a habitat suitability model discriminating between eagle owl territories and an equal number of random locations. The model was applied to the whole Trento region by means of a GIS so as to predict suitable habitat patches. The predicted regional distribution (presence–absence in 10-km grid quadrats) was then compared with the observed one. Furthermore, we compared estimates of biodiversity in quadrats with and without eagle owls, so as to test whether the presence of this top predator may signal macro-areas of high biodiversity. The logistic habitat suitability model showed that, compared with a random distribution, eagle owls selected low-elevation breeding sites with high availability of prey-rich habitats in their surroundings. Breeding performance increased with the availability of prey-rich habitats, confirming the adaptiveness of the detected habitat choices. We applied the habitat suitability model to the 6200 km2 study region by means of a GIS and found a close fit between the observed and predicted regional distribution. Furthermore, population abundance was positively related to the availability of habitat defined as suitable by the above analyses. Finally, high biodiversity levels were associated with owl presence and with the amount of suitable owl habitat, demonstrating that modelling habitat suitability of a properly chosen indicator species may provide key conservation information at the wider ecosystem level. Our bottom-up modelling approach may increase the conservation-value of habitat selection models, by (1) predicting local and regional distribution, (2) estimating regional population size, (3) stimulating further hypothesis testing, (4) forecasting the population effects of future habitat loss and degradation and (5) aiding in the identification and prioritization of high-biodiversity areas. The search for understanding of the past and present processes that have and/or continue to generate observed biotic distribution patterns substantially involves historical reconstruction based on present patterns (both phylogenetic and geographical). How this should be undertaken has been a cause for major debate over many decades. Residual patterns do not always provide explicit pointers to the causal processes, and in addition to applying our understanding of earth history, we need also to carefully explore the implications of contemporary processes as a means for unravelling pattern. Some biogeographers assert that earth and life evolve together, but knowledge of distributions and ecologies indicate that this is sometimes true and sometimes false. Just as general patterns may sometimes indicate a commonality of the means that generated the patterns so, too, do observable processes sometimes indicate commonalities. Vicariance and dispersal are fundamental attributes of biotic distributions. Phylogeography has the potential to assist us in determining which of these mechanisms has generated observable patterns. The article discusses conservation efforts and several of the ways and means which will effectively secure viable populations of species specially those that are endangered. There is a need to gather pertinent data on the demography of species that require conservation. This collection of data has been made to some vertebrate groups in certain regions. However, there is no collected data for plants, invertebrates, and micro-organisms. The necessity for a comprehensive data gathering on these species resulted to the evaluation of the value of biodiversity surrogates.
