The peregrine falcon (Falco peregrinus) has been affected by persecution, pollution, trade and habitat degradation, but it is considered a flagship conservation success story because of successful reintroductions. However, in the UK there were never formal reintroduction programmes for peregrine falcons, and it appears that UK populations – and specifically the Sussex peregrines of the English south coast – recently recovered from a population crash unassisted. To study this, we obtained samples from contemporary populations in southern England, Ireland, continental Europe, domestic-bred peregrine falcons, and from England pre-population crash. Using microsatellite and mtDNA control region data, the genetic diversity and structure, signatures of genetic bottlenecks, and potential origin of the Sussex peregrines was investigated. We found low levels of genetic diversity across all peregrine falcon populations, low but significant genetic differentiation among all populations, and a few private alleles, indicating some level of genetic structure in European peregrines. Although we could not pinpoint the origin of the Sussex peregrines, the data suggests that it is not likely to have originated from escaped domestic birds or from adjacent European populations. The results obtained here parallel other studies on peregrines elsewhere showing low genetic diversity but genetic structure. We conclude that not enough time elapsed for genetic erosion to occur due to the population bottleneck, and that at least for the Sussex peregrines there is no need for genetic conservation by wild-take and subsequent captive breeding programmes as long as current protection measures remain in place.

By the beginning of the twentieth century, many brown bear populations in Europe were on the brink of extinction due to relentless hunting pressure and habitat loss. The situation was critical also in Estonia, where in the 1920s the population went through a severe demographic bottleneck. Thanks to the protective measures implemented in the 1930s, the population started to recover. However, the process has been slow, especially in the western and southern areas of the country. To study the effects of the demographic bottleneck, we analysed 216 brown bear samples from throughout their main range in Estonia. In combination with widely used methods of population genetics, a recently developed spatially explicit analysis (distribution of residual dissimilarity, DResD) was also applied. Three genetic clusters were revealed, of which two were most likely founded by the survivors of the bottleneck. The DResD analysis revealed several contact zones near the Estonian-Russian border, suggesting that the third cluster was influenced by gene flow from the neighbouring population in Russia. The DResD analysis revealed also a male biased movement corridor along the forested south-north axis in the central part of Estonia. In comparison to other European populations, the genetic diversity of the Estonian population is relatively low and is comparable with other populations that have gone through a severe bottleneck. This work has important implications for brown bear conservation and highlights once again the dangers of excessive hunting.

Understanding the extent to which diversity at immunologically important genes is reduced by demographic perturbations such as population bottlenecks, and the resulting consequences this has on individual fitness, is of fundamental importance for the effective management of genetic resources in natural populations. Toll-like receptors are key immunological genes with well-established links to fitness. Here, levels of allelic diversity and heterozygosity at the toll-like receptor 4 locus (Tlr4) were characterised across 280 water voles (Arvicola amphibius) from an isolated, island population in north west Scotland that went through a severe population bottleneck between 2004 and 2006 that eroded neutral microsatellite variation. Two functional Tlr4 alleles were resolved prior to the population crash at frequencies close to parity and an excess of heterozygote genotypes relative to Hardy–Weinberg expectations. Through the population bottleneck both alleles were retained with genotype frequencies conforming to Hardy–Weinberg expectations. Tlr4 genotype was significantly associated with gamasid mite, flea (Megabothris walkeri) and sheep tick larva (Ixodes ricinus) burdens among individuals, suggesting a mechanism through which parasite mediated selection could affect Tlr4 diversity. The results are examined with recourse to the extent that they are consistent with the effects of genetic drift and balancing selection, and their significance is discussed in relation to identifying target genes that assay ecological and adaptively meaningful genetic variation in a conservation context.

Sharp-tailed grouse (Tympanuchus phasianellus) are an area-sensitive species that relies on open landscapes of grass and brush. These areas have become highly fragmented in the Great Lakes Region by succession to forest, agriculture, and other human land uses. We used microsatellites in a landscape-genetic approach to identify landscape features that influence movement and connectivity for sharp-tailed grouse in Minnesota, where they have a regional stronghold. Feathers from leks and hunter wing submissions resulted in 367 individuals from the northwest (NW) and 84 from the east-central (EC) management regions. Both the NW and EC regions were genetically diverse and distinct, with high connectivity between them, although it is unclear whether this connection is contemporary or historical. Our analysis indicated that sharp-tailed grouse were structured across regions by land cover or by the amount of agriculture, grasslands, shrublands, and wet meadows on the larger landscape. Numerous long distance dispersal events were detected. Population clustering analysis indicated greatest support for two genetic clusters in the NW and three clusters in the EC region; however, mapping sample locations of individuals by assigned cluster revealed panmixia of clusters in the EC region. High genetic diversity, a low inbreeding coefficient, and significant excess in heterozygosity are consistent with a recent demographic compression or bottleneck in the EC region, and also consistent with surveys indicating a recent decline there. Sustained low population size or further declines would be expected to reduce genetic diversity. We recommend increasing grassland and shrubland quantity and quality to increase population size in the EC region soon.

Reduced, or bottlenecked, populations are more prone to adverse events. Thus, the detection of genetic bottleneck signatures in wildlife is an important issue for conservation. BOTTLENECK 1.2.02 is a software commonly used for detecting genetic characteristics of past bottlenecks. Here we test the efficiency with which this software detects bottlenecks in two koala populations of known history. The sign test performed well for both populations, particularly under the infinite alleles model for mutation. This suggests this model could be the more realistic for marsupial microsatellites than other mutation models. Under the allele frequency distribution test, the two populations falsely appeared to be at mutation/drift equilibrium. However, this test could detect the bottleneck when only imperfect repeat microsatellites were included in the analysis. We thus recommend further investigation of imperfect repeat microsatellites, which could be more powerful for bottleneck detection. These results underline the cautious approach researchers and conservationists should take when studying the past of unknown populations.

Genetic factors such as decreased genetic diversity and increased homozygosity can have detrimental effects on rare species, and may ultimately limit potential adaptation and exacerbate population declines. The Gulf and Atlantic Coastal Plain physiographic region has the second highest level of endemism in the continental USA, but habitat fragmentation and land use changes have resulted in catastrophic population declines for many species. Astragalus michauxii (Fabaceae) is an herbaceous plant endemic to the region that is considered vulnerable to extinction, with populations generally consisting of fewer than 20 individuals. We developed eight polymorphic microsatellites and genotyped 355 individuals from 24 populations. We characterized the population genetic diversity and structure, tested for evidence of past bottlenecks, and identified evidence of contemporary gene flow between populations. The mean ratios of the number of alleles to the allelic range (M ratio) across loci for A. michauxii populations were well below the threshold of 0.68 identified as indicative of a past genetic bottleneck. Genetic diversity estimates were similar across regions and populations, and comparable to other long-lived perennial species. Within-population genetic variation accounted for 92 % of the total genetic variation found in the species. Finally, there is evidence for contemporary gene flow among the populations in North Carolina. Although genetic factors can threaten rare species, maintaining habitats through prescribed burning, in concert with other interventions such as population augmentation or (re)introduction, are likely most critical to the long term survival of A. michauxii.

The population of elk (Cervus elaphus roosevelti) inhabiting Afognak Island, Alaska, USA arose from an introduction of 8 individuals from an established population in Washington, USA in 1929, and recently peaked at approximately 1,400 individuals. We examined indices of diversity for 15 microsatellite loci in the Afognak population and compared them to levels in the parent population to determine effects of translocation and demography on genetic variation. The Afognak population differed significantly (P < 0.0001) from the source population in both allele and genotype frequencies. Allelic richness, number of private alleles and multilocus heterozygosity, but not percent loci polymorphic, were significantly lower in Afognak elk. Mean inbreeding coefficients within Afognak (f = 0.019) and source (f = −0.006) populations did not differ significantly from zero. Despite the demographic bottleneck, no evidence of a genetic bottleneck in the Afognak population was detected using a test for heterozygosity excess or mode shift of allele frequencies. Simulations indicated that rapid population growth after the translocation resulted in heterozygosity excess for only 8 years. Conversely, a statistic testing for a bottleneck signature in the ratio of allele number to allele size range (M-ratio) was significant for both the Afognak and source populations, suggesting that the Afognak population had effectively undergone serial bottlenecks. Nonetheless, Afognak failed to show a smaller M-ratio than the parent population, suggesting a failure of that statistic to detect the bottleneck associated with introduction. We show that a severe bottleneck followed by rapid population growth may be undetectable using available tests.

Low levels of genetic variation are thought to contribute significantly to the higher extinction rates of endemic island populations compared to their mainland counterparts. We used six microsatellite loci to compare the genetic structure of the endangered silver rice rat (Oryzomys argentatus) population in Saddlebunch Key, Florida to the mainland population of the closely related marsh rice rat (Oryzomys palustris natator) in Everglades National Park. Allelic richness and gene diversity are significantly lower in Saddlebunch Key than in the larger mainland population, and the two populations are significantly differentiated as measured by both F-statistics and Bayesian clustering methods. These findings support the classification of the Keys population as a “distinct vertebrate population” by the U.S. Fish and Wildlife Service. Current gene diversity (H E) is higher than expected under mutation-drift equilibrium in Saddlebunch Key, indicating a genetic bottleneck. The Keys population also exhibits a mode shift in its allele frequency distribution which suggests a very recent bottleneck has occurred and is consistent with reports of recent population declines. Although habitat loss and exotic species pose a more immediate and serious threat to silver rice rats, the continued loss of genetic variation may contribute to their long-term extinction risk due to inbreeding or by lowering the population’s ability to adapt to future environmental changes. The protection of habitat and the removal of introduced predators and competitors may help increase the population size of silver rice rats and lower their risk of extinction, both from a demographic and a genetic perspective.

Human activities in the past few hundred years have caused enormous impacts on many ecosystems, greatly accelerating the rate of population decline and extinction. In addition to habitat alteration and destruction, the loss of genetic diversity due to reduced population size has become a major conservation issue for many imperiled species. However, the genetic effects of persistent population bottlenecks can be very different for long-lived and short-lived species when considering the time scale of centuries. To investigate the genetic effects of persistent population bottlenecks on long-lived species, we use microsatellite markers to assess the level of genetic diversity of a small ornate box turtle population that has experienced a persistent bottleneck in the past century, and compare it to a large relatively undisturbed population. The genetic signature of a recent bottleneck is detected by examining the deviation from mutation-drift equilibrium in the small population, but the bottleneck had little effect on its level of genetic diversity. Computer simulations combined with information on population structure suggest that an effective population size of 300, which results in a census population size of 700, would be required for the small population to maintain 90% of the average number of alleles per locus in the next 200 years. The life history of long-lived species could mask the accelerated rate of genetic drift, making population recovery a relatively slow process. Statistical analysis of genetic data and empirical-based computer simulations can be important tools to facilitate conservation planning.

Conservation successes of the past several decades provide natural settings to study post-bottleneck evolutionary processes in species undergoing recovery. Here, we study the impact of demographic change on genetic diversity in parallel natural experiments of historical decline and subsequent recovery in two sympatric pinniped species in the Northwest Atlantic, the gray seal (Halichoerus grypus atlantica) and harbor seal (Phoca vitulina concolor). We compare genetic diversity at the mitochondrial control region today to diversity in archaeological specimens, which represent the populations prior to the regional bounties of the late 1800s to mid-1900s that drastically reduced population sizes and led to local extirpations. We further assess genetic diversity throughout recovery, using biological collections from ongoing long-term studies of both species. Overall, the genetic data are consistent with the historical presence of large, genetically diverse populations of pinnipeds prior to human exploitation, and suggest that gray seals were more dramatically impacted by historical bottlenecks than harbor seals in the Northwest Atlantic. Current mitochondrial diversity in both species is relatively high, and we observe little change over the past several decades during a period of roughly parallel rapid population increases. However, there remain large differences in haplotype composition between pinniped populations of pre-exploitation and today, a lasting genetic signature of historical exploitation that is likely to persist into the future.

In the late part of the nineteenth century and the early part of the last century, the short-tailed albatross Phoebastria albatrus was in danger of extinction owing to feather hunting. In the middle of the last century, the total number of this species was inferred to be approximately 50-60 with breeding occurring only on Torishima Island of the Izu Islands. Recently, the number of individuals has increased to more than 2,000 and that of their breeding islands to three, namely, Torishima Island, and Minami- and Kita-kojima Islands of the Senkaku Islands. Here, we show that the 44 short-tailed albatrosses we examined represent 29 haplotypes in the control region of mitochondrial DNA, and have a considerably higher genetic diversity than most avian species, but not very high in albatross species; the h and π were 0.96 and 0.013, respectively. However, the parsimony network clearly showed that many intermediate haplotypes were lost. It was concluded that the majority of the haplotypes in the founder population have been maintained. Judging from these findings and the exponential increase in the number of individuals, the present population of the short-tailed albatross seems not to be affected by inbreeding depression through a severe bottleneck. The conservation and expansion of their breeding grounds, and effective protection from bycatch mortality in foraging areas are important for the future survival of this species.

The Amur tiger, Panthera tigris altaica, is a highly endangered felid whose range and population size has been severely reduced in recent times. At present, the wild population is estimated at 490 individuals, having rebounded from the 20–30 tigers remaining following a severe bottleneck in the 1940's. The current study presents preliminary data on the patterns and levels of genetic variation in the mitochondrial DNA control region using DNA extracted from non-invasively sampled faecal material, collected throughout the entire range of P. t. altaica in the Russian Far East. Analysis of 82 scat samples representing at least 27 individuals revealed extremely low levels of CR haplotype diversity, characterized by a single widespread haplotype (96.4%) and two rare variants, each differing by a single step within the hypervariable I (2.4%) and central conserved regions (1.2%), respectively. A comparison with previous data on cytochrome bvariation in 14 captive individuals revealed a potentially greater amount of genetic variation represented in captivity relative to that found in the wild population. The extremely low levels of mitochondrial DNA variation in the wild population is discussed in light of the demographic processes that might have shaped these patterns as well as the potential bias introduced through analysis of fecal samples. These results highlight the continuing need to assess levels of genetic variation even in recovering populations that are increasing in number and underscore the important role that captive breeding programs may play in preserving remnant genetic diversity of endangered species.

Population bottlenecks may result in the loss of genetic diversity, with potentially negative consequences for species of interest in conservation biology, including rare species, invasive species and biological control agents. We examined mtDNA sequence data and four variable microsatellite loci (SSRs) in the melaleuca psyllid Boreioglycaspis melaleucae, which was introduced from Australia to Florida as a biological control agent of the invasive plant Melaleuca quinquenervia. We sampled psyllids in the native and introduced ranges as well as individuals stored from the original founding population. There was a clear loss of mtDNA haplotype diversity, as well as a loss of rare microsatellite alleles, in the introduced range. However, there was little genetic differentiation between the home and introduced ranges, and no evidence for a genetic bottleneck based on an analysis of heterozygosity with the microsatellite markers. Overall, the data showed that the demographic bottleneck had a limited effect on the genetics of populations in the new range.

Island populations are at higher risk of extinction than mainland populations. Therefore, understanding the factors that facilitate connectivity is particularly pressing for the conservation of island taxa. Sceloporus occidentalis becki, the Island Fence Lizard, is an endemic taxon restricted to the Northern Channel Islands, part of a nearshore archipelago in Southern California, USA. Since the Last Glacial Maximum, fence lizard habitat on the Northern Channel Islands has decreased with rising sea levels and increasing temperatures that have reduced the availability of woody vegetation. More recently, the introduction (and subsequent removal) of invasive ungulates over the last 170 years and recovery of vegetation has resulted in further dramatic habitat modification. Given the potential for genetic bottlenecks, the history of habitat alteration, and topographic and landscape complexity, we used landscape and population genetic approaches to characterize patterns of genetic diversity and structure of Island Fence Lizards on Santa Cruz Island, the largest of the Northern Channel Islands. Our analyses revealed shallow population structure across the island, low effective population size (Ne = ~ 200), and evidence for a recent genetic bottleneck. Landscape genetic analyses showed that connectivity is facilitated by tree canopy cover and shrubland, as well as by intermediate temperatures, emphasizing the importance of woody vegetation and habitats with variable thermal regimes as the climate warms. Combined, these population and landscape genetic analyses suggest that the Island Fence Lizard is of greater conservation concern than currently appreciated, and increased conservation management focus is warranted for this island endemic.

Bald eagles (Haliaeetus leucocephalus) underwent a severe population bottleneck in the mid-1900s due to Dichlorodiphenyltrichloroethane (DDT) use as an insecticide. After its ban in 1972, the population began to recover with the increase being attributed to banning DDT and reintroduction/translocation programs. Although bald eagles have increased and may be in a phase of exponential growth, many populations continue to experience anthropogenic stressors. Assessing levels of standing genetic variation and the partitioning of genetic variation within and among populations is critical for the development of informed conservation management plans. To begin addressing these concerns, we developed a custom 50K Affymetrix Axiom myDesign single nucleotide polymorphism (SNP) array and performed preliminary population genomic analyses on geographically disparate populations of bald eagles to test the utility of this SNP array for assessing levels of standing genetic variation in the gene pool and determining the partitioning of genetic variation within and among populations. To develop the array, a combination of RAD-tag sequencing and genome sequencing was used with the final chip consisting of 50,789 SNPs in both genic and intergenic regions of the genome. After genotyping 169 hatchlings, 45,952 SNPs from the array were found to be of quality and were used in Structure, Admixture, and a discriminant analysis of principal components (DAPC) analyses. Results from all of these analyses indicate that despite the significant population bottleneck, sufficient genetic variation is detectable within the bald eagle gene pool. Moreover, based on our disparate geographic sampling of bald eagles, our preliminary analyses indicate statistically significant partitioning of the genetic variation among broad sampling areas.

Owing to the changing climatic scenario globally, and human overexploitation, the risk of extinction of Himalayan endangered species has increased many folds. Taxus contorta, an endangered gymnosperm has reached a decisive state in the Western Himalayas, thus, demands immediate attention to rescue it. This study aims to elucidate population and landscape genetics of T. contorta to plan a successful conservation strategy. We used SSR genotyping to identify genetic diversity hotspots, and ecological niche modeling to reveal climatic hotspots of T. contorta in the Indian Western Himalayas. We observed a substantial genetic diversity, and a negligible level of inbreeding among T. contorta populations. A genetic bottleneck was observed in several populations. We propose that changing climate can cause a failure of an entire conservation management plan if the shift produces a degraded environment in the future, at the sites of conservation. Further, the conservation management is futile if it fails to enhance or conserve the genetic diversity. We propound that use of germplasm from genetic diversity hotspots for propagation in climatic hotspots, and prioritization of these hotspot patches for conservation would ensure greater genetic variability under a safe environment. This integrative approach of translating molecular and climatic data into conservation planning would save our efforts, time, and capital investment, and ensure greater success in managing the revival of T. contorta in the Western Himalayas.

Genetic rescue (GR) is an important tool in conservation biology for the management of highly inbred populations. However, GR comes at a potential cost: the reduction in native genomic content. The degree to which adaptive evolution for new immigrant alleles lead to complete or partial replacement of the native genome, depends on recombination rates, genome size, effective population sizes, and distributions of fitness effects. As one of the most well-studied examples of an inbred species that exchanged genetic material with a less inbred species, we use Neanderthals and humans as an example. Using simulations, we show that for parameters realistic for these species, the increase in fitness caused by GR is mirrored by an almost proportional reduction in the fraction of the native genome preserved. The main reason is that the effect of selection will be strongest in the first few generations during which time there is only little break-up, by recombination, of the immigrant chromosomes. We also show that in the presence of a strong and short-lived bottleneck with recessive mutations, GR leads to a stronger increase in fitness than in the presence of additive effects or a more prolonged bottleneck.

Many salmonid species exist in highly structured and isolated populations, and are susceptible to habitat fragmentation and disturbances. Gila Trout (Oncorhynchus gilae) is a threatened species found in the Southwestern United States, and is managed to preserve relict populations (i.e., lineages) distributed across a fragmented landscape. We evaluated genomic variation within and among remaining lineages of Gila Trout using RADseq to assess how drift and selection have structured populations using neutral and outlier loci. We also examined whether a signature of hybridization was evident in relict populations. Gila Trout lineages were significantly differentiated from one another and were characterized by low effective population sizes. However, most lineages maintained genomic diversity and are potentially adapted to local conditions. Hybridization with non-native Rainbow Trout (O. mykiss) was not detected in any lineage. All lineages have experienced population bottlenecks associated with mortality from drought and severe wildfires. Current management strategies should be reevaluated and adapted to better account for long-term effects of climate change. Specifically, we suggest reconnecting some populations via dendritic stream networks to facilitate natural dispersal in a metapopulation context. This would allow natural genetic mixing on the landscape and potentially increase adaptive potential. Furthermore, genetic rescue should be implemented to preserve integrity of the unique Spruce Creek lineage that is currently compromised by extremely low diversity.

Oyster reef habitats are critical to coastal biodiversity and their decline has prompted restoration efforts in Australia. Knowledge gaps exist regarding the population structure and diversity of key species in these habitats. This may be critical information for the design of effective restoration programs. Sydney rock oysters (Saccostrea glomerata) are the dominant reef-forming bivalve in eastern Australia. Wild populations of S. glomerata have declined due to overharvesting, disease outbreaks, coastal development and reduced water quality. Here, we use genetic markers identified by genome-wide sequencing to investigate the genetic structure and diversity of wild Sydney rock oysters throughout their distribution in eastern Australia. We examine evidence for past population bottlenecks and spatial genetic structure associated with the East Australian Current. Analysis of 3, 400 neutral single-nucleotide polymorphisms (SNPs) revealed a single population, and an overlap with two other Saccostrea sp. at the northernmost boundary of the distribution. We detected signals of asymmetric gene flow consistent with the direction of the East Australian Current, and spatial structure patterns of limited genetic isolation by distance and spatial autocorrelation in the northern region (which experiences stronger effects of the East Australian Current) but not in the southern region of the distribution. We found no evidence of significant recent bottlenecks, with high effective population size throughout the species’ range. This information will provide a baseline against which to assess the impact of restoration projects, and guide strategies for sourcing stock for the enhancement of wild oyster populations. Our results provide a positive outlook for the resilience and adaptive capacity of Sydney rock oysters, and highlight wild populations as valuable resources for aquaculture and restoration initiatives.

The Sea of Galilee has great significance as a natural habitat and a freshwater source for Israel. Anthropogenic impacts have been placing significant pressure on the species inhabiting this lake, among which is Sarotherodon galilaeus, an omnivorous fish with a relatively large population and significance for commercial fishing. An alarming decline in annual catch towards 2008 suggested that this unique population might be at risk. With that in mind, we characterized the current genetic variation of this species in Israel with reference to fish from Ghana, based on D-loop and microsatellite markers. Genetic variation and differentiation were found mostly among fish from Ghanaian localities and between fish from Israel and Ghana, whereas fish from all Israeli localities had uniform and limited variation, a signature compatible with historical founder effect followed by local adaptations. Such historical processes could leave a population vulnerable as reflected in the sudden and recent population decline. Comparing genetic variation between archived 30 year-old scales and modern lake fish revealed further reduction in genetic variation coincident with the recent population decline. Thus, a recently occurring genetic bottleneck had placed this unique and isolated population at an even higher risk. We carefully discuss the events leading to the current risk status for S. galilaeus in Israel and highlight the need for vigilant monitoring and active management to support a more sustainable future for this and other fish communities in this important habitat.

In the last 100 years, the Bridle Shiner has declined over significant parts of its range. We used mitochondrial and nuclear microsatellite markers to investigate population structure of this species. Tissue samples were collected from populations in six drainages in PA, NJ, NY and CT. One predominant haplotype was observed in the Delaware, Housatonic, Passaic, and Raritan specimens. Specimens from the Hudson and St. Lawrence drainages had a separate unique haplotype. Microsatellite loci revealed low within-population genetic diversity and pairwise population comparisons of allelic divergence showed significant genetic differences among most drainages. Population structure analysis of microsatellite loci recover the same population clusters inferred using mtDNA. Within the Delaware drainage, there was significant differentiation among areas separated by 128 km. Several alternate scenarios of population divergence and population bottlenecks were investigated using approximate Bayesian computing. These supported a scenario with a bottleneck occurring in the ancestral population of Bridle Shiner followed by recent divergence of Northern and Southern drainages.

Oreochromis shiranus is an important cichlid both in capture fisheries and aquaculture. However, in Malawi, biomass yield for the species has declined. Sustainable strategies to increase in yield from capture fisheries and aquaculture would require sound knowledge of the population genetics of the species. In this study, 20 microsatellite markers developed from various Oreochromis spp. were used for cross-species amplification to evaluate allelic diversity, population structure and past demography of O. shiranus in the entire natural distribution range in Malawi. This study involved 306 fish sampled from Lake Malawi, Lake Malombe, Lake Chilwa, Lake Chiuta and the Lower Shire River. Thirty-eight fish from an experimental stock at Bunda College were also included. The study concluded that there were no significant differences in genetic diversity among and within the main water bodies which were also not different from the experimental population. Analysis of molecular variance (AMOVA), pairwise FST values, model-based clustering and multivariate discriminant analysis of principal components (DAPC) revealed that there was limited gene flow resulting in five meta-populations. Small island populations are particularly prone to extinction due to the effects of genetic drift and inbreeding reducing genetic variation and fitness of such populations. Furthermore, isolated island populations may experience population divergence due to drift or divergent selection. Reciprocal translocations of individuals between populations may be used to stimulate gene flow between such isolated populations. To determine whether populations of the endangered Chatham Island black robin Petroica traversi may benefit from such translocations, we compared levels of genetic diversity and differentiation within and among populations of the black robin and its sympatric sister-species, the Chatham Island tomtit Petroica macrocephala chathamensis. Although the black robin has recovered following a severe population bottleneck, the bottleneck and subsequent intense inbreeding experienced by the black robin have likely had long-term consequences affecting the viability of this endangered species. We analysed the genetic diversity and population structure of the black robin at 15 polymorphic microsatellite loci, and compared this to the level and pattern of genetic diversity from 17 polymorphic loci for the tomtit, which comprises three larger island populations. The black robin displayed a lower number of alleles and expected heterozygosity than the Chatham Island tomtit. We also found that island populations of both species have differentiated from one another, likely due to strong genetic drift acting independently on these populations over a period of isolation. Reciprocal translocations of black robins between islands are recommended to prevent further loss of diversity through drift, and so to improve the probability of species persistence.

beta-defensins are important components of the vertebrate innate immune system responsible for encoding a variety of anti-microbial peptides. Pathogen-mediated selection is thought to act on immune genes and potentially maintain allelic variation in the face of genetic drift. The Seychelles warbler, Acrocephalus sechellensis, is an endemic passerine that underwent a recent bottleneck in its last remaining population, resulting in a considerable reduction in genome-wide variation. We genotyped avian beta-defensin (AvBD) genes in contemporary (2000-2008) and museum samples (1876-1940) of the Seychelles warbler to investigate whether immunogenetic variation was lost through this bottleneck, and examined AvBD variation across four other Acrocephalus species with varying demographic histories. No variation was detected at four of the six AvBD loci screened in the post-bottleneck population of Seychelles warbler, but two silent nucleotide polymorphisms were identified at AvBD8 and one potentially functional amino-acid variation was observed at AvBD11. Variation in the Seychelles warbler was significantly lower than in the mainland migratory congeneric species investigated, but it similar to that found in other bottlenecked species. In addition, screening AvBD7 in 15 museum specimens of Seychelles warblers sampled prior to the bottleneck (1877-1905) revealed that this locus possessed two alleles previously, compared to the single allele in the contemporary population. Overall, the results show that little AvBD variation remains in the Seychelles warbler, probably as a result of having low AvBD diversity historically rather than the loss of variation due to drift associated with past demographic history. Given the limited pathogen fauna, this lack of variation at the AvBD loci may currently not pose a problem for this isolate population of Seychelles warblers, but it may be detrimental to the species' long-term survival if new pathogens reach the population in the future.

Reduction in population size and local extinctions have been reported for the yellow-bellied toad, Bombina variegata, but the genetic impact of this is not yet known. In this study, we genotyped 200 individuals, using mtDNA cytochrome b and 11 nuclear microsatellites. We investigated fine-scale population structure and tested for genetic signatures of historical and recent population decline, using several statistical approaches, including likelihood methods and approximate Bayesian computation. Five major genetically divergent groups were found, largely corresponding to geography but with a clear exception of high genetic isolation in a highly touristic area. The effective sizes in the last few generations, as estimated from the random association among markers, never exceeded a few dozen of individuals. Our most important result is that several analyses converge in suggesting that genetic variation was shaped in all groups by a 7- to 45-fold demographic decline, which occurred between a few hundred and a few 1000 years ago. Remarkably, only weak evidence supports recent genetic impact related to human activities. We believe that the alpine B. variegata populations should be monitored and protected to stop their recent decline and to prevent local extinctions, with highest priority given to genetically isolated populations. Nonetheless, current genetic variation pattern, being mostly shaped in earlier times, suggests that complete recovery can be achieved. In general, our study is an example of how the potential for recovery should be inferred even under the co-occurrence of population decline, low genetic variation, and genetic bottleneck signals.

Major threats to freshwater fish diversity now include loss of native genetic diversity as a consequence of translocations of fishes between sites and from hatcheries to sites, and small effective population sizes resulting from overfishing and/or habitat loss. Ten polymorphic microsatellite markers were employed to evaluate genetic diversity, population genetic structure and gene flow amongst nine populations of the ecologically and economically important fish, the northern snakehead (Channa argus), in three river systems in central China. Multiple analyses revealed evidence of high genetic diversity and pronounced subdivision based on both regional separation and on river systems. A lack of evidence of genetic bottleneck over recent generations was consistent with the long-term stability of population size and contemporary distribution. The effective population sizes for most C. argus populations were small, suggesting the need for future conservation efforts focusing on these populations. Different lines of evidence point to the local enhancement of stocks by both aquaculture-reared fish and the transfer of wild fish. This study illustrates how human activities may affect genetic diversity and population genetic structure of C. argus populations, and highlights the need for new management regimes to protect native freshwater fish genetic diversity.

To establish a management plan for endangered and rare species, genetic assessment must first be conducted. The genetic characteristics of plant species are affected by demographic history, reproductive strategy, and distributional range as well as anthropological effects. Abies koreana E. H. Wilson (Pinaceae), Korean fir, is endemic to Korea and found only in sub-alpine areas of the southern Korean Peninsula and Jejudo Island. This species has been designated as critically endangered by the International Union for Conservation of Nature due to a continuous decline in its range and population fragmentation. We genotyped 176 individuals from seven natural populations and two afforested populations on the Korean Peninsula using 19 microsatellite loci. STRUCTURE analysis revealed two genetic clusters in natural populations (F st = 0.040 and R st = 0.040) despite low differentiation. We did not detect a significant reduction in genetic diversity or the signature of a genetic bottleneck despite population fragmentation and small population size. We deduced that this species exhibits a metapopulation structure, with the population on Jirisan Mountain acting as a source of genetic diversity for other local small populations on the Korean Peninsula, through contemporary asymmetric gene flow. However, the majority of afforested individuals on the Korean Peninsula originated from a different gene cluster. Thus, we recommend a conservation strategy that maintains two genetically unique clusters.

Habitat fragmentation and loss are important drivers of genetic differentiation, often leading to a decrease in genetic diversity. Yet, natural populations of tropical bees often show a lack of differentiation, even in fragmented landscapes, suggesting resilience to deal with unfavourable land use. It is not clear what leads to this lack of differentiation, but large population sizes, high rates of dispersal and stable demography likely play important roles. Here, we investigate the population genetic structure and infer the present and historic demography of the eusocial stingless bee Partamona bilineata from tropical montane cloud forests in Guatemala. We used microsatellites and mitochondrial DNA to test for genetic differentiation, to infer migration rates, and to evaluate the effects of landscape. We also used demographic modelling to trace population sizes over time. We found that six populations of P. bilineata exhibited only subtle differentiation, with the exception of one site at the edge of the cloud forest, which was clearly distinct from all others. Effective population sizes (number of colonies) appeared to be rather small (18 ± 6 colonies) compared to the original sample size (N = 51 ± 9), but stable over time, and inferred rates of gene flow were low; yet, no genetic bottleneck was detected. A statistical model including elevation was the best in explaining the observed pattern of differentiation. We find that P. bilineata does not exhibit strong genetic structure, making it a resilient species for provision of pollination services. But, at the same time, our data point to the potential vulnerability of this and similar species, as effective population sizes appear to be low and hence populations may be easily affected by future environmental change. As such, P. bilineata may be representative of many other tropical stingless bees, for which lack of differentiation has been invoked.

The yellow-shouldered blackbird (Agelaius xanthomus) is a managed endemic species in Puerto Rico that experienced a bottleneck in the 1970s and currently faces high levels of brood parasitism and habitat loss. Little is known about its overall genetic profile and genetic mating system, which potentially shapes effective population size by contributing to variation in reproductive success. Here I used nine microsatellite loci to characterize the population genetics and mating system of a southwestern Puerto Rican population. Although the population showed no evidence of inbreeding, it had significantly lower allelic diversity, effective population size, and expected heterozygosity than both island and continental populations of the related red-winged blackbird (A. phoeniceus). In particular, the low effective population size of the yellow-shouldered blackbird (~71, 18 % of the 2012 census size) raises concerns about its long-term viability. Paternity tests on 30 nests provided the first evidence of genetic polyandry in this species. Of all young, 23 % were extra-pair (sired by a male other than the social father), and 37 % of nests contained extra-pair young, which does not differ from proportions observed in red-winged blackbirds. Extra-pair paternity was not found to contribute significantly to variation in individual reproductive output, suggesting the bottleneck is more likely to have contributed to the current population genetic profile than the species’ mating system. Together, these data suggest that while genetic diversity on the individual level may be intact, the population as a whole remains vulnerable to adverse stochastic events and loss of evolutionary potential.

The Island Night Lizard (Xantusia riversiana) is endemic to three of the Channel Islands off the coast of California, USA. Introduced species such as goats, sheep, and cats have profoundly affected the fauna and flora of the islands for over 150 years, but most of these non-native species have been recently removed. We measured the distribution of genetic diversity in Island Night Lizards across San Nicolas Island using DNA microsatellites to assess the impacts of historical habitat change on effective population size, gene flow, and population divergence; to provide baseline data for future monitoring of genetic diversity; and to provide recommendations to inform the restoration of degraded habitat. Despite a history of profound anthropogenic habitat disturbance, genetic diversity was high within sites, and there was no evidence of population bottlenecks. Divergence between sites was extraordinarily high, as expected for this sedentary species. Landscape resistance modeling using circuit theory showed that unsuitable habitat is relatively permeable to gene flow compared to suitable habitat, and yet populations separated by very short geographic distances remain genetically distinct. We found no evidence of a need for short-term intervention such as artificial translocations to maintain genetic diversity. Instead, we suggest that management should focus on maintaining, improving, and increasing habitat, especially in creating patches of habitat to link existing sites.

Translocating populations of endangered animals to predator-free offshore islands is an extreme, and potentially risky, conservation management strategy. There are many examples of failures and successes, however relatively little work has been done to formally quantify the required numbers of translocated individuals to increase the chance of successful establishment. Cook Strait giant weta, Deinacrida rugosa Buller 1870 (Orthoptera: Anostostomatidae), of New Zealand are an example of an at-risk species where extreme conservation measures are needed, due to their ground-dwelling lifestyle making them particularly prone to habitat loss and predation by alien species following human settlement. Here, we have used microsatellite markers to characterise genetic diversity within and between two parental populations (Mana and Stephens Islands), and two translocated populations (Maud and Matiu/Somes Islands), and estimate probabilities of genetic bottlenecks. We have modelled various demographic scenarios to quantify the severity of effective population size fluctuations resulting from translocations using DIYABC, and explored the number of founders needed to retain rare alleles using ALLELERETAIN. Our results suggest that populations have expanded on both Maud Island and Matiu/Somes Island from effective population sizes at time of translocation of 36 and 47 respectively, but provide evidence for a genetic bottleneck on Maud Island. We also show that translocations have had minimal impact on parental effective population sizes. The impact of our results on future conservation management efforts is discussed.

Because of anthropogenic factors many populations have been at least temporarily reduced to a very small population size. Such reductions could potentially decrease genetic variation and increase the probability of extinction. Analysis of molecular markers has shown a decrease in genetic variation but in many cases this has not reduced the ability of the population to recover from the bottleneck. This apparent paradox is resolved by a consideration of how population bottlenecks can affect additive genetic variance, the relevant measure of ability to respond to selective factors. A bottleneck has the potential to increase additive genetic variance in a population. This may result in an increase in fitness, particularly in populations of conservation concern that are small and lack genetic variation. Here we present a meta-analysis of experimental tests of this prediction using models designed to fit data that is strictly additive and data that has non-additive components. This analysis shows that additive genetic variance in a dataset dominated by morphological traits increases, on average, after a bottleneck event when the inbreeding coefficient is less than 0.3, but neither of the theoretical models alone can adequately explain this result. Because of our inability at present to predict the results of a population bottleneck in a specific case and the probability of extinction associated with small population size we caution against using bottlenecks to increase genetic variance, and thus the fitness, of endangered populations.

Mammal species characterized by highly fluctuating populations often maintain genetic diversity in response to frequent demographic bottlenecks, suggesting the ameliorating influence of life history and behavioral factors. Immigration in particular is expected to promote genetic recovery and is hypothesized to be the most likely process maintaining genetic diversity in fluctuating mammal populations. Most demographic bottlenecks have been inferred retrospectively, and direct analysis of a natural population before, during, and after a bottleneck is rare. Using a continuous 10-year dataset detailing the complete demographic and genetic history of a fluctuating population of golden-mantled ground squirrels (Spermophilus lateralis), we analyzed the genetic consequences of a 4-year demographic bottleneck that reduced the population to seven adult squirrels, and we evaluated the potential “rescue effect” of immigration. Analysis of six microsatellite loci revealed that, while a decline in allelic richness was observed during the bottleneck, there was no observed excess of heterozygosity, a characteristic bottleneck signature, and no evidence for heterozygote deficiency during the recovery phase. In addition, we found no evidence for inbreeding depression during or after the bottleneck. By identifying immigrants and analyzing their demographic and genetic contributions, we found that immigration promoted demographic recovery and countered the genetic effects of the bottleneck, especially the loss of allelic richness. Within 3 years both population size and genetic variation had recovered to pre-bottleneck levels, supporting the role of immigration in maintaining genetic variation during bottleneck events in fluctuating populations. Our analyses revealed considerable variation among analytical techniques in their ability to detect genetic bottlenecks, suggesting that caution is warranted when evaluating bottleneck events based on one technique.

Given the ever-increasing anthropogenic changes to natural ecosystems, it is imperative that temporal changes in genetic diversity be monitored to help safeguard the future viability of species. Capensibufo rosei is a small, range-restricted bufonid from South Africa, believed to have experienced an enigmatic decline likely due to the suppression of natural fires and the loss of grazing animals from some areas. Without these disturbances, their habitat becomes overgrown, which might affect the characteristics of their breeding pools. Since the 1980s, four breeding sites have been lost, presumably due to loss of breeding habitat through encroachment of vegetation. Currently, there are only two known populations [Cape of Good Hope (CGH) and Silvermine nature reserves] both within Table Mountain National Park. Consequently, this species may be vulnerable to stochastic events and genetic erosion through the loss of metapopulation connectivity. To assess the genetic status of this species, genetic diversity within both populations was quantified for two time periods using 11 microsatellite markers. Despite evidence of severe population bottlenecks, both populations possess levels of diversity similar to other anurans, and Silvermine has greater diversity than CGH. A close examination of the data revealed both populations to be genetically dynamic through time, with the loss and gain of rare alleles. Both populations also experienced a slight increase in overall diversity between sampling periods. While the latter was not statistically significant, the monitoring period was perhaps too short to understand changes in diversity over time. These results will form the baseline for future monitoring to better understand this threatened and declining species and to track genetic erosion or recovery.

The Barrens Topminnow (Fundulus julisia) has undergone a rapid and dramatic decline. In the 1980s, at least twenty localities with Barrens Topminnows were known to exist in the Barrens Plateau region of middle Tennessee; currently only three areas with natural (not stocked) populations remain. The long-term survival of the Barrens Topminnow will depend entirely on effective management and conservation efforts. Captive propagation and stocking of captive-reared juveniles to suitable habitats have successfully established a handful of self-sustaining populations. However, very little is known about the genetic composition of source and introduced populations including levels of genetic diversity and structuring of genetic variation. Here we use both mitochondrial sequence data and genotypes from 14 microsatellite loci to examine patterns of genetic variation among ten sites, including all sites with natural populations and a subset of sites with introduced (stocked) populations of this species. Mitochondrial sequence analysis reveals extremely low levels of variation within populations and fixed differences between drainages. Microsatellite genotype data shows higher levels of genetic variability and a molecular signature consistent with a recent history of population bottlenecks. Measures of genetic diversity at microsatellite loci including allelic richness are similar within source and introduced populations. Bayesian assignment tests and analysis of molecular variation (AMOVA) support two distinct populations, consistent with drainage boundaries. Results from AMOVA analysis also suggest low levels of genetic connectivity between isolated populations within the same drainage. Here we propose two distinct evolutionary significant units (ESUs) and two management units that reflect this population substructure and warrant consideration in future management efforts.

Tasmanian devils face a combination of threats to persistence, including Devil Facial Tumor Disease (DFTD), an epidemic transmissible cancer. We used RAD sequencing to investigate genome-wide patterns of genetic diversity and geographic population structure. Consistent with previous results, we found very low genetic diversity in the species as a whole, and we detected two broad genetic clusters occupying the northwestern portion of the range, and the central and eastern portions. However, these two groups overlap across a broad geographic area, and differentiation between them is modest (FST = 0.1081). Our results refine the geographic extent of the zone of mixed ancestry and substructure within it, potentially informing management of genetic variation that existed in pre-diseased populations of the species. DFTD has spread across both genetic clusters, but recent evidence points to a genomic response to selection imposed by DFTD. Any allelic variation for resistance to DFTD may be able to spread across the devil population under selection by DFTD, and/or be present as standing variation in both genetic regions.

Previous population genetic studies of diamondback terrapins (Malaclemys terrapin) have typically focused on either the entire range or relatively small spatial scales. The Louisiana coastline contains vast salt marshes suitable for terrapins; however, two major freshwater inputs (Atchafalaya River and Mississippi River Deltas) break up the seemingly contiguous habitat and may isolate populations of terrapins. To determine population genetic structure and connectivity of terrapins occupying Louisiana marshes, we collected 573 individuals from 26 study sites across the Louisiana coastline. Twelve microsatellite loci were used to evaluate population structure using standard genetic and spatially explicit approaches. Patterns of gene flow were examined via model testing, including those to determine if freshwater inputs serve as barriers to movement. We also assessed levels of genetic diversity, inferred the historical demography and estimated effective population sizes across our sampling. While we did not detect significant population structure, we found that terrapins are not panmictic, and demonstrated a pattern of isolation by distance along the Louisiana coastline. Genetic diversity in this study was comparable to the Atlantic coast, but was higher than other sites within the Gulf of Mexico. Though terrapins in eastern Louisiana were historically harvested and apparently experienced a genetic bottleneck, this is not reflected in estimates of effective population sizes. Although, there was no strong genetic structuring across Louisiana, historical differences and patterns of habitat loss suggest that it may be necessary to develop separate management strategies for the western and eastern portions of the state.

Translocation is a widely used tool in wildlife management, but populations established as a result of translocations may be subject to a range of genetic problems, including loss of genetic diversity and founder effects. The genetic impact of single translocation events can be difficult to assess because of complex management histories in translocated or source populations. Here we use molecular markers to assess the genetic impact of three well-documented translocation events, each occurring between 42 and 53 years ago and each originating from a native, extant source population that we also included in our study. Comparing translocated populations to their sources, we found genetic evidence of a recent bottleneck in all three translocated populations, including one which is now a very large, productive population. Based on our results, we recommend caution in (1) using short term census data to assess the long term success of a translocation and (2) conducting serial translocations (i.e., using translocated populations as the source for other translocations), which could exacerbate a genetic bottleneck. We also used the data on translocated populations to investigate the relative utility of three bottleneck detection methods. With this dataset, only assessment of the modal allele frequency distribution, described by Luikart et al. [Journal of Heredity, 89, 238–247 (1998)], provided evidence of a bottleneck in the absence of source population data.

We find no genetic variation at 550bp of mtDNA control region among 55 Hainan Eld's deer in an island population that has suffered recent population contractions. Congeneric species show high levels of variation at this locus. We use a simulation approach to test the likelihood of various bottleneck scenarios, and show, in the context of what is known about the recent demographic history of this population, that there are credible scenarios for a bottleneck driven by hunting pressure in the 1960s that could account for the lack of variation at this locus.

Habitat destruction has been identified as one of the main threats to biodiversity. Among all factors causing habitat disturbance, wildfire is recognized as one of the most important ecological forces that influences not only the physical environment, but also the structure and composition of floral and faunal communities. These processes are often translated in population bottlenecks, which occur frequently in threatened species and result in loss of genetic diversity and evolutionary potential. In this study, we analyzed the genetic consequences of a demographic bottleneck produced by a forest fire that reduced the population of the endangered blue chaffinch (Fringilla teydea polatzeki), which inhabits the island of Gran Canaria, to approximately 122 individuals. Analysis of nine microsatellite loci revealed that, while a decline in census was observed during the bottleneck, there was no observed excess of heterozygosity or evidence of a decline in allelic richness, two characteristic bottleneck signatures. On the contrary, we observed that the Gran Canaria blue chaffinch has retained significant levels of genetic diversity and shows no evidence of an increased level of inbreeding (FIS) either before or after the bottleneck. The results from this study have important implications for the conservation of this endangered subspecies and provide insights concerning management strategies to prevent its extinction.

Rigorous evaluation of the utility of captive breeding for the restoration of depleted wild salmonid fish populations has not been undertaken. In particular, little is known about the reproductive success of captively-bred individuals that are released back into an extant population and their capacity to assist in long-term population persistence. For the endangered Cultus Lake sockeye salmon population, we examined the potential genetic contribution of the first juvenile fish released from a captive breeding program upon their maturity in the natural Cultus Lake environment. Genetic analysis of 792 Cultus sockeye salmon that were spawned in captivity in 2004 and their adult progeny of 2007 and 2008 revealed a genetic bottleneck originating from 20 wild sockeye salmon hatchery-spawned at Cultus Lake in the previous generation. Pedigree analysis revealed that six of the 20 sockeye salmon spawned in 2001 (grandparents) gave rise to a majority of the hatchery spawners in 2004 (parents) and provided more than 30% of the genes in the progeny that survived to maturity in the wild. Allele frequencies and genetic diversity of the age three progeny that returned to Cultus Lake from their marine migration in 2007 reflected the bottleneck, but its genetic signature was faint among the more genetically diverse age four fish that returned in 2008. Two-generation analysis of gene origin among fish resulting from 2004 hatchery production indicated that they contained the genetic diversity expected from 36 effective ancestors.

The Cook Islands endemic kakerori (Pomarea dimidiata) underwent a severe population decline following the introduction of ship rats (Rattus rattus) in the late 1800s. By 1989, the sole population on Rarotonga consisted of 29 known birds. Subsequent intensive management efforts enabled this population to recover to around 250–300 birds in recent years. This study, using microsatellite and mitochondrial DNA markers, assesses the level of genetic diversity and the genetic structure of the contemporary kakerori population on Rarotonga. No mitochondrial control region and cytochrome b haplotype diversity was found in the 11 samples examined at each locus. In 81 samples genotyped at 7 polymorphic microsatellite loci, an average of 4 alleles per locus were found, with an average observed heterozygosity of 0.65. No subpopulation division was found in this population. There was no evidence of inbreeding, but genetic bottleneck tests showed that the population had indeed experienced a significant genetic bottleneck. Recovery of the kakerori was successful in the past two decades despite low genetic diversity in terms of allelic diversity. Our data suggested that low allelic diversity did not hamper population expansion and the continued survival of this species, however, longer-term effects are still possible.

European calcareous grasslands have decreased dramatically in area and number during the last two centuries. As a result, many populations of calcareous grassland species are confined to small and isolated fragments, where their long-term survival is to some extent uncertain. Recently, several restoration projects have been initiated to enlarge the current grassland area in order to maintain the exceptionally high species richness. However, from a genetic point of view, the success of these restoration measures is not necessarily guaranteed, as strong historical decreases in population size and limited gene flow may have led to low genetic diversity through genetic bottlenecks and drift. In this study, we investigated genetic diversity and structure of 16 populations of the calcareous grassland specialist Cirsium acaule in a severely fragmented landscape in south-western Belgium. The overall distribution of this species in the study area was significantly and positively related to patch area, suggesting that small patches do not allow survival of this species. Both allelic richness and genetic diversity were significantly and positively related to population size. Estimation of observed and expected gene diversity provided evidence for population bottlenecks in the history of not less than 31% of all sampled populations. Reconstruction of the historical land use showed that patch area decline in populations that went through a recent bottleneck was significantly larger than that in populations that showed no evidence of a bottleneck. Assignment analyses showed low migration rates, suggesting that replenishment of lost alleles through gene flow is highly unlikely. Overall, our results indicate that in the absence of gene flow strong decreases in calcareous grassland area may have long-lasting effects on genetic diversity of plant populations and may hamper the success of restoration projects that simply aim at restoring initial habitat conditions or enlarging population fragments, as indicated by the fact that none of the recently restored areas has been occupied by C. acaule.

The golden eagle (Aquila chrysaetos) was once widely distributed in the uplands of the British Isles, but is now extinct in Ireland, and largely confined to the highlands and islands of Scotland. As the precise extent and severity of the reduction in population size are unclear, it is important to understand how the population was affected by the decline. We therefore genotyped 13 polymorphic microsatellite loci in 172 individuals from the contemporary British population and compared their genetic diversity to 70 British and 9 Irish museum specimens. Despite the recent population decline, there is only slight evidence for a concomitant loss of genetic variation. Instead, two likelihood-based Bayesian methods provided evidence for a severe ancient genetic bottleneck, possibly caused by the fragmentation of a large mainland European population and/or the founding effects of colonising the British Isles. As the population persisted despite this ancient bottleneck, our conclusion is that there is limited need for intervention to augment the present-day genetic diversity. The main short-term objective of conservation measures should be to increase population sizes by continuous safeguarding of individuals and habitat management. Finally, we also confirmed that, for management purposes, the species should be considered a single population unit and that the extinct Irish population was not differentiated from the British one.

Received: 24 January 2014 / Accepted: 24 July 2014 / Published online: 3 August 2014, An epidemic of the disease chytridiomycosis, caused by the pathogenic fungus Batrachochytrium dendrobatidis, induced a massive decline of populations of the common midwife toad (Alytes obstetricans) inhabiting the Peñalara Massif (Guadarrama National Park, Central Spain) in the years 1997–2001. The disease outbreak caused the disappearance of about 90 % of populations, leaving only eight remnant breeding populations. In response to the disease-induced population decline, a captive breeding program was started in 2008. Populations were kept separate to minimize possible outbreeding depression. Here, we examined indices of genetic diversity and population structure in these remnant populations to inform future reintroductions. Analysis of ten microsatellite loci showed strong genetic structure between breeding sites suggesting little genetic exchange and relatively low global genetic diversity. In accordance with the demographic bottleneck observed in the last years we found strong evidence for a reduction in genetic diversity. Our results suggest that the captive breeding program should mix animals from multiple sites from the Guadarrama Mountain Range, but avoid the genetically most divergent populations., Funding was provided by the Fundación General CSIC and Banco Santander (Zero Project, PI: J. Alewife (Alosa pseudoharengus) and blueback herring (Alosa aestivalis), also known collectively as either river herring or gaspereau, are anadromous clupeid fishes that display spatiotemporal overlap during riverine spawning migrations. Both species have experienced severe population declines within portions of their ranges. Evidence that they home to their natal rivers to spawn suggests the likelihood of ecologically significant population structure, yet this hypothesis has not been rigorously tested. We examined genetic diversity, differentiation and population structure in 34 alewife and four blueback herring populations spanning a 2,500 km portion of their northern range, using 14 microsatellite loci. Significant differentiation was detected among most rivers, and eight genetically defined alewife population clusters that largely corresponded to hydrographic regions were identified. Similar population structure was seen for blueback herring. Genetic isolation by distance was not significant among alewife populations in regions that have been historically influenced by dams, and/or stock transfers, but was highly significant in two regions that have not been subject to these influences. Genetic differentiation of alewife populations was strongest in the Bay of Fundy. Bottleneck tests revealed evidence of demographic bottlenecks in all of the alewife populations. Lastly, our results indicated that hybridization between alewife and blueback herring is common.

In Japan, the black bear, Ursus thibetanus, is distributed on Honshu and Shikoku Islands. Most populations in western Japan declined considerably during the twentieth century, but a few populations are now rebounding due to conservation efforts. Here, we examined the sequence variation in the second exon of the major histocompatibility complex class II DQB gene (270 bp), which is critical for pathogen recognition. We measured variation within six populations in western Japan, including two threatened populations in the Chugoku region on Honshu and one on Shikoku. Eight sequence variants were observed among the examined bears (n = 417), and two to eight variants were retained within populations. Our samples, collected in 2001–2013, retained a smaller number of sequence variants in each population compared with the allelic diversity in an earlier study that examined the same gene and used samples collected mainly during the last century. Many rare variants that were observed previously and may have been maintained by balancing selection have disappeared from recent populations. Although the earlier study suggested a loss of genetic diversity in western Japan, the present study shows that further loss of rare variants has occurred, probably due to genetic drift during the end of the last century.

A principal goal of conservation efforts for threatened and endangered taxa is maintenance of genetic diversity. Modern and historic processes that limit population size can contribute to a loss of genetic variation that can reduce future adaptability of a species. Buff-breasted Sandpipers (Calidris subruficollis) are a Neotropical migratory shorebird that experienced rapid, large-scale declines in population numbers (population bottleneck) due to intensive market hunting at the turn of the 20th century. Market hunting ended shortly after the passage of the Migratory Bird Treaty Act in 1918, but subsequent population losses have occurred due to continued anthropogenic disturbances throughout the species’ migratory range. To assess the impact of population declines on the genetic variation of Buff-breasted Sandpipers, we surveyed two mitochondrial DNA (mtDNA) markers, the control region and cytochrome b, from 209 museum specimens collected between 1874 and 1983 and 460 modern samples collected between 1993 and 2009. Measures of mtDNA variation did not change significantly among individuals sampled before and after the ban on market hunting, nor among four temporal groups (Pre-Act, Early Post-Act, Late Post-Act, and Modern; trend analysis: χ 2 = 0.171, P = 0.679). Similarly, we did not observe loss of common haplotypes, implying that there was no substantial reduction in unique matrilineal units during our 135-year study period. Using Bayesian Skyline reconstruction of temporal changes in effective population size of females (N ef), we concluded that N ef has been stable for the past century. Results of resampling suggest that diversity estimators can be imprecise and we emphasize the importance of a well-rounded analytical approach to addressing conservation genetic hypotheses. Considering all of the evidence it appears that genetic variation and N ef were stable despite the pressures of market hunting early in the 20th century and habitat loss and degradation in the latter half of the 20th century. Conservation efforts should continue to focus on maintaining the population size of Buff-breasted Sandpipers to avoid reaching a threshold where genetic variability is lost.

Recognising patterns of genetic diversity and connectivity is integral to understanding the mechanisms behind population declines and formulating management plans for the conservation of threatened or endangered species. This is particularly important for clonal organisms such as seagrasses, which are experiencing rapid global decline. This study quantifies genetic diversity within 12 naturally fragmented Posidonia australis meadows on the east coast of Australia, using a set of eight microsatellite DNA markers. Genetic diversity increased with latitude, moving away from the range-edge, and was significantly lower in six mid-range endangered meadows and the two northernmost meadows. These meadows also showed evidence of shared multilocus genotypes despite significant geographic separation. The four southernmost meadows were genetically differentiated from all other meadows further north, and all multilocus genotypes identified were unique to their sample locations. We conclude that patterns of low diversity in the endangered and northern meadows are likely due to a population bottleneck caused by a range-edge effect. A common ancestral source meadow existing prior to historical sea level changes may explain the sharing of multilocus genotypes, as contemporary gene flow between these geographically isolated meadows is unlikely. Our findings have important implications for conservation, highlighting the endangered and range-edge populations as those potentially most at risk of extinction should environmental conditions change. These results can be utilised for the location of suitable donor populations for transplanting purposes as a means of mitigating further declines.

Nine polymorphic microsatellite loci have been used to infer population genetic diversity and structure of the threatened Australian freshwater fish, Macquarie perch, across three tributaries of the Murrumbidgee River in south-eastern Australia. This investigation has revealed a high level of divergence among all three populations, along with contrasting patterns of genetic diversity. The Cotter Reservoir, which is a stronghold population for the species, has typically higher diversity and effective population size than nearby riverine populations. This suggests that the reservoir population is unlikely to have undergone a genetic bottleneck during and following dam construction. Genetic diversity estimates were comparable with one riverine site but were significantly higher than a population sampled from the Queanbeyan River. This comparison revealed significantly less heterozygotes in the Queanbeyan River and lower estimates of effective population size. Options and considerations for stock replenishment of this population are discussed.
