Habitat fragmentation can facilitate local adaptation of species to heterogeneous environments and affect population demographic history. To understand the factors influencing evolutionary dynamics, such as climatic fluctuations and complex geomorphological features, we used 18 chloroplast microsatellites, 15 nuclear microsatellites, three chloroplast fragments, and two nuclear regions to explore the genetic structure and phylogeographical history of Pseudotaxus chienii. Furthermore, its current and past distributions were constructed based on ecological niche modelling. Moderate to high levels of genetic diversity were found at the species level. Precipitation was a decisive factor influencing the genetic structure of P. chienii. In addition, local adaptation to heterogeneous environments also contributed to maintain the fragmented distribution. Finally, incomplete lineage sorting led to the cyto-nuclear discordance. Overall, we show that pre-Quaternary and Quaternary climatic fluctuations and restricted gene flow exerted significant effects on the formation and maintenance of the fragmented distribution of P. chienii. Cherries (subg. Cerasus) belong to Prunus s.l. (Rosaceae) and are widely distributed in temperate and subtropical regions of the Northern Hemisphere. Given its ornamental and edible functions, it is a hugely preferred germplasm resource for human societies. However, the interspecific phylogenetic relationships, divergence times, and routes of this subgenus remain unclear. To reveal its enigmatic and intricate evolutionary history, we newly sequenced 12 subg. Cerasus species, reconstructed the plastome phylogeny with 24 previously published subg. Cerasus species. This study supports that subg. Cerasus split into five clades, among which P. mahaleb is the basal group of subg. Cerasus ; P. campanulata is genetically distantly related to P. cerasoides and is not recommended for treatment as a variety of the latter; P. subhirtella is involved in the speciation of P. yedoensis. Molecular dating and ancestral area reconstructions infer that subg. Cerasus originated in the Eastern Mediterranean–Central Asia before 11.57 Mya (95% HPD = 5.34–19.1 Mya) and subsequently spread into the Qinghai-Tibetan Plateau (QTP) and adjacent regions. The first dispersal event of modern subg. Cerasus was facilitated by 'out-of-QTP', colonizing North America across the Bering Land Bridge and re-dispersing into Europe from the Late Miocene to Pliocene and forming the initial distribution pattern of extant subg. Cerasus in the Pliocene; The end of the Quaternary glacial period witnessed a second dispersal event, and core subg. The geographical distributions of the two cryptic species of the wetland moss Hamatocaulis vernicosus were mapped for western, central and northern Europe, based on identifications of the two by the nuclear ITS1 + 2 and the plastid rpl16 and trnL–trnF. The distributions of the two cryptic species overlap to a large extent. However, in the west and south-west only cryptic species 1 is present, whereas in the boreal north only cryptic species 2 occurs, which agrees with its distribution in Scandinavia. Despite these differences in distribution, no differences between the two cryptic species were revealed in habitat water chemistry, elevation distribution or climatic niches. The difference in distribution therefore suggests that cryptic species 1 could have survived the glacial period in southern Europe and cryptic species 2 in northern or eastern Europe. However, the studied molecular markers did not reveal geographical patterns suggesting origins in different glacial refugia. Although populations of both cryptic species have decreased in large portions of western Europe, a significantly negative Tajima's D may reflect the long-term expansion south of Scandinavia since the glacial bottleneck, potentially correlated with the expansion of earlier extensive agricultural management of wetlands. It has been hypothesized that geological and climatic changes in the Sino–Himalayan region played a significant role in evolutionary history. In this study, we tested this hypothesis by investigating the phylogeography of Excoecaria acerifolia (Euphorbiaceae), a riparian plant species that is widely distributed in the hot/warm-dry river valleys of the Sino–Himalayan region. Spatial analysis of molecular variance, a median-joining network and a Bayesian phylogenetic tree based on plastid DNA, all suggested three major lineages corresponding to the Jialing-Min-Dadu (JMD lineage), Jinsha-Yalong-Salween (JY lineage) and Yarlung Tsangpo-Mekong-Red-Nanpan (YMRN lineage) drainage basins. This was also generally supported by the results based on nuclear DNA. The divergence times of these three major lineages based on both datasets fell in the early Pleistocene, coinciding with the period of drainage reorganization events in the Sino–Himalayan region. The diversification times in the lineages were, however, dated back to the mid Pleistocene, corresponding to the Naynayxungla glaciation (0.72–0.50 Mya) and the penultimate glaciation (0.30–0.13 Mya), which were the most and second most severe glaciations in this region, respectively. Furthermore, mismatch analyses, neutrality test and ecological niche modelling suggest long-term demographic stability of the JY and JMD populations, with expansion only in the YMRN populations during the period(s) from the late penultimate glaciation (138.12 Kya) to the Last Interglacial (95.79 Kya), probably because of less extensive glaciations since the late Pleistocene and the gradually warming interglacial stage. Our study provides one of the few pieces of evidence indicating that combined historical drainage reorganization and climatic change since the Pleistocene might also have acted as important factors in the evolutionary history of riparian plants in the region. To what extent Pleistocene sea-level fluctuations have affected the genetic diversity of species is one of the current topics in biogeographical research. Carduncellus dianius is a Mediterranean narrow endemic species, restricted to < 20 populations distributed along coastal areas in Alicante (mainland eastern Iberian Peninsula) and on the island of Ibiza (Balearic Islands). To get insights into its evolutionary history and its genetic diversity and structure, we combined the analysis of molecular markers (three plastid DNA regions and AFLP) with ecological niche modelling. Results from dated phylogeographical analyses revealed that this species might have originated in the continental region during the early Pleistocene. The colonization of Ibiza could have occurred by a single long-distance dispersal event, with a subsequent back-colonization from the island to the same continental area of origin. These results corroborate the role of islands as sources for mainland colonization (biodiversity reservoirs) and as refugia during glacial periods. Notably, we detected that populations located on stable landmasses (i.e. not affected by sea rising during interglacial cycles) harboured significantly higher genetic diversity than those that were periodically submerged during the periods of marine transgressions. The simultaneous application of species distribution modelling (SDM) and study of genetic imprints left by range dynamics is appropriate when examining the biogeographical processes that have favoured the survival of plants through past climate changes. Nevertheless, such an approach is rarely performed on the scale of the entire Mediterranean and almost never concerns widespread thermophilous plants. Here, we examine the biogeographical responses of an important Mediterranean shrub, Myrtus communis (Myrtaceae), to severe Quaternary climate conditions. Our analysis combines SDM and phylogeography based on plastid/nuclear DNA sequences and AFLP data. Palaeoclimatic models using MaxEnt and levels of genetic diversity in M. communis are used to infer drastic changes in areas of climatic suitability during the last 130000 years, with a southward range contraction during the Last Glacial Maximum. Modelling of past areas of suitability for M. communis identifies a few relatively small long-term refugia, suggesting that it survived in temporary refugia during glacial periods. Myrtus communis is characterized by a higher genetic diversity and distinctiveness in the southern part of its range, where it was less impacted by glaciations. The structure of genetic diversity reveals stronger range expansions in the western part of the range, whereas migration processes remained much more restricted in the eastern Mediterranean.
