Simple Summary: Mutations in the KIT gene cause many different types of white spotting in the coats of domestic horses, similar to other mammals. Although there are 36 different alleles responsible for causing different phenotypes, there have been no comprehensive observations performed on horses with haplotypes of two or more KIT variants. Because some KIT alleles are likely lethal in the homozygous state, some believe that it is impossible for a horse to carry three or more white spotting alleles. Here, we identify 15 unique haplotypes with two or more mutant KIT alleles and present data on a subset of their phenotypes. Identifying haplotypes helps to better understand the mechanisms responsible for white spotting in horses and allows for better control of breeding practices. We sought to prove that horses can carry more than two functionally annotated KIT variants and document any differences in white spotting compared to horses with only a single variant. The influence of a horse's appearance on health, sentimental and monetary value has driven the desire to understand the etiology of coat color. White markings on the coat define inclusion for multiple horse breeds, but they may disqualify a horse from registration in other breeds. In domesticated horses (Equus caballus), 35 KIT alleles are associated with or cause depigmentation and white spotting. It is a common misconception among the general public that a horse can possess only two KIT variants. To correct this misconception, we used BEAGLE 5.4-phased NGS data to identify 15 haplotypes possessing two or more KIT variants previously associated with depigmentation phenotypes. We sourced photos for 161 horses comprising 12 compound genotypes with three or more KIT variants and employed a standardized method to grade depigmentation, yielding average white scores for each unique compound genotype. We found that 7 of the 12 multi-variant haplotypes resulted in significantly more depigmentation relative to the single-variant haplotypes (ANOVA). Simple Summary: In veterinary medicine, methods such as histological grading, immunohistochemistry and mutation analysis of the c-kit gene are tools to assess the prognosis and treatment of canine cutaneous mast cell tumours. These methods have not yet been applied and evaluated on a large scale for mast cell tumours of the dog's toe, as these digital mast cell tumours are considered a subset of the cutaneous forms. Mast cell tumours can be more aggressive at certain sites. Therefore, the aim of this study was to apply these methods to 68 dogs with digital mast cell tumours. Even though only a few digital mast cell tumours were histologically poorly differentiated, more than half had immunohistochemical findings that could indicate an unfavourable prognosis. Mutations in the c-kit gene were found as well. Moreover, French Bulldogs—a breed that tends to develop benign variants at other sites on the skin—were more likely to have poorly differentiated tumours. Although outcome data were not available, the results of this study may contribute to a better understanding of canine mast cell tumours of the toe. Grading, immunohistochemistry and c-kit mutation status are criteria for assessing the prognosis and therapeutic options of canine cutaneous mast cell tumours (MCTs). As a subset, canine digital MCTs have rarely been explored in this context. Therefore, in this retrospective study, 68 paraffin-embedded canine digital MCTs were analysed, and histological grading was assessed according to Patnaik and Kiupel. The immunohistochemical markers KIT and Ki67 were used, as well as polymerase chain reaction (PCR) for mutational screening in c-kit exons 8, 9, 11 and 14. Patnaik grading resulted in 22.1% grade I, 67.6% grade II and 10.3% grade III tumours. Some 86.8% of the digital MCTs were Kiupel low-grade. Aberrant KIT staining patterns II and III were found in 58.8%, and a count of more than 23 Ki67-positive cells in 52.3% of the cases. Both parameters were significantly associated with an internal tandem duplication (ITD) in c-kit exon 11 (12.7%). French Bulldogs, which tend to form well-differentiated cutaneous MCTs, had a higher proportion of digital high-grade MCTs and ITD in c-kit exon 11 compared with mongrels. Simple Summary: Although over 40 genetic variants are known to influence white spotting and markings on the horse, many still have unknown genetic causes. Furthermore, some seem to be influenced by pigmentation (base coat color) genes. We investigated two horses demonstrating a heritable white spotting pattern of no known genetic cause. Through sequencing of the coding region of candidate genes, we identified a mutation in the KIT proto-oncogene, receptor tyrosine kinase (KIT) gene changing the coded amino acid, predicted to be deleterious to protein function. We further evaluated this variant in a population of 147 horses, characterized using photographs scored by three independent observers using a standardized Average Grade of White score. The KIT mutation is significantly associated with a quantitative increase in white pattern (p = 3.3 × 10−12) and demonstrates an influence of the MC1R Extension locus. We also report a complete link between the previously reported KIT W19 allele and this mutation. We propose to name this mutation W34, following established nomenclature. Given the quantitative effect on white markings and MC1R influence, genetic testing for this allele can be of value for horse owners that desire to select for white patterns. Previous studies also demonstrate an interaction between MC1R and ASIP pigmentation loci and white spotting associated with KIT and MITF. We investigated two stallions presenting with a white spotting phenotype of unknown cause. Exon sequencing of the KIT and MITF candidate genes identified a missense variant in KIT (rs1140732842, NC_009146.3:g.79566881T>C, p.T391A) predicted by SIFT and PROVEAN as not tolerated/deleterious. Three independent observers generated an Average Grade of White (AGW) phenotype score for 147 individuals based on photographs. The KIT variant demonstrates a significant QTL association to AGW (p = 3.3 × 10−12). Association with the MC1R Extension locus demonstrated that, although not in LD, MC1R e/e (chestnut) individuals had higher AGW scores than MC1R E/- individuals (p = 3.09 × 10−17). We also report complete linkage of the previously reported KIT W19 allele to this missense variant. We propose to term this variant W34, following the standardized nomenclature for white spotting variants within the equine KIT gene, and report its epistatic interaction with MC1R. Simple Summary: The coat color of dromedary is usually uniform and varies from black to white. We identified 9 significant SNPs associated with white color, and the 13 significant SNPs associated with black color using genotyping-by-sequencing (GBS). Among candidate genes, SNAI1 that interacts with MCIR, ASIP and KIT genes plays a key role in the melanin biosynthetic and pigmentation biological process and melanogenesis biological pathway. The coat color of dromedary is usually uniform and varies from black to white, although dark- to light-brown colors are the most common phenotypes. This project was designed to gain knowledge on novel color-related variants using genotyping-by-sequencing (GBS). The association between the SNPs and coat color was tested using MLM (mixed linear models) with kinship matrix. Three GWAS models including white color vs. non-white color, black vs. non-black color, and light-brown vs. dark-brown color were performed. There were no distinct genetic clusters detected based on the color phenotypes. However, admixture occurred among all individuals of the four different coat color groups. We identified nine significant SNPs associated with white color after Bonferroni correction, located close to ANKRD26, GNB1, TSPYL4, TEKT5, DEXI, CIITA, TVP23B, CLEC16A, TMPRSS13, FXYD6, MPZL3, ANKRD26, HFM1, CDC7, TGFBR3, and HACE1 genes in neighboring flanking regions. The 13 significant SNPs associated with black color and the candidate genes were: CAPN7, CHRM4, CIITA, CLEC16A, COL4A4, COL6A6, CREB3L1, DEXI, DGKZ, DGKZ, EAF1, HDLBP, INPP5F, MCMBP, MDK, SEC23IP, SNAI1, TBX15, TEKT5, TMEM189, trpS, TSPYL4, TVP23B, and UBE2V1. The SNAI1 gene interacted with MCIR, ASIP and KIT genes. These genes play a key role in the melanin biosynthetic and pigmentation biological process and melanogenesis biological pathway. Simple Summary: Portunus trituberculatus is a very important marine economic species. The study of its reproductive biology can provide a theoretical basis for its breeding. Dynein is a member of the motor protein family. It plays an important role in various life activities, such as cell division and intracellular material transport. In order to study the role of dynein in the testis of Portunus trituberculatus, we cloned the heavy chain of dynein and used the dynein inhibitor sodium orthovanadate to make the dynein lose its function. By detecting the localization of dynein, as well as the detection of various apoptosis indexes, antioxidant stress indexes and immune indexes, this study proved that dynein is essential in testis. Dynein is a motor protein with multiple transport functions. However, dynein's role in crustacean testis is still unknown. We cloned the full-length cDNA of cytoplasmic dynein heavy chain (Pt-dhc) gene and its structure was analyzed. Its expression level was highest in testis. We injected the dynein inhibitor sodium orthovanadate (SOV) into the crab. The distribution of Portunus trituberculatus dynein heavy chain (Pt-DHC) in mature sperm was detected by immunofluorescence. The apoptosis of spermatids was detected using a TUNEL kit; gene expression in testis was detected by fluorescence quantitative PCR (qPCR). The expression of immune-related factors in the testis were detected by an enzyme activity kit. The results showed that the distribution of Pt-DHC was abnormal after SOV injection, indicating that the function of dynein was successfully inhibited. Apoptosis-related genes p53 and caspase-3, and antioxidant stress genes HSP70 and NOS were significantly decreased, and anti-apoptosis gene bcl-2 was significantly increased. The activities of superoxide dismutase (SOD) and alkaline phosphatase (AKP) were significantly decreased. The results showed that there was no apoptosis in testicular cells after dynein function was inhibited, but the cell function was disordered. This study laid a theoretical foundation for the further study of apoptosis in testis and the function of dynein in testis and breeding of P. trituberculatus. [ABSTRACT FROM AUTHOR]

Simple Summary: Genetic diversity of livestock is vitally important as it enables the adaptation of future populations to changing environments. Therefore, preserving a sufficiently large genetic diversity is key. However, for many local cattle populations, little is known about their genetic diversity such as inbreeding level, effective size etc. We studied the genetic diversity of two local Belgian red cattle populations (Belgian Red and Belgian White Red cattle) using state-of-the-art genomic techniques. These tools assessed diversity at the population and individual level, and allowed the positioning of these two breeds in an international context of 52 other (European) cattle breeds. Accordingly, we contribute to the general knowledge of European red cattle, and more specifically we help the breeders, breed organization and the government to manage the genetic diversity of both breeds. Genetic diversity is increasingly important for researchers and society. Small and local populations deserve more attention especially, as they may harbor important characteristics. Moreover, small populations are at greater risk and their genetic management is often more challenging. Likewise, European red cattle populations are threatened, as they are outcompeted by more specialized cattle breeds. In this study, we investigate the genetic diversity of two local Belgian red cattle breeds: Belgian Red and Belgian White Red cattle. A total of 270 animals were genotyped via medium density SNP arrays. Genetic diversity was assessed using runs of homozygosity screening, effective population size estimation and Fst analyses. Genomic inbreeding coefficients based on runs of homozygosity were estimated at 7.0% for Belgian Red and 6.1% for Belgian White Red cattle, and both populations had a low effective population size (68 and 86, respectively). PCA, Fst and admixture analyses revealed the relationship to 52 other international breeds, where they were closest related to some Belgian, French, Scandinavian and Dutch breeds. Moreover, Fst analyses revealed for Belgian Red cattle a signature of selection on BTA6, adjacent to the KIT gene.
