4. Liquid Biopsy-Based Accurate Diagnosis and Genomic Profiling of Hard-to-Biopsy Tumors via Parallel Single-Cell Genomic Sequencing of Exfoliated Tumor Cells

Abstract

Liquid biopsy provides a convenient and safer procedure for the diagnosis and genomic profiling of tumors that are inaccessible to biopsy by analyzing exfoliated tumor cells (ETCs) or tumor-derived cell-free DNA (cfDNA). However, its primary challenge lies in its limited accuracy in comparison to tissue-based approaches. We report a parallel single-ETC genomic sequencing (Past-Seq) method for the accurate diagnosis and genomic profiling of hard-to-biopsy tumors such as cholangiocarcinoma (CCA) and upper tract urothelial carcinoma (UTUC). For CCA, a prospective cohort of patients with suspicious biliary strictures (n= 36) was studied. Parallel single-cell whole genome sequencing and whole exome sequencing were performed on bile ETCs for CCA diagnosis and resolving mutational profiles, respectively, along with bile cfDNA sequenced for comparison. Concordant single-cell copy number alteration (CNA) profiles in multiple ETCs provided compelling evidence for generating a malignant diagnosis. Past-Seq yielded bile-based accurate CCA diagnosis (96% sensitivity, 100% specificity, and positive predictive value), surpassing pathological evaluation (56% sensitivity) and bile cfDNA CNA analysis (13% sensitivity), and generated the best performance in the retrieval tissue mutations. To further explore the applicability of Past-Seq, 10 suspicious UTUC patients were investigated with urine specimens, and Past-Seq exhibited 90% sensitivity in diagnosing UTUC, demonstrating its broad applicability across various liquid biopsies and cancer types.

Abstract

We provide a highly sensitive and selective assay to detect [Hg.sup.2+] in aqueous solutions using gold nanoparticles modified with quaternary ammonium group-terminated thiols at room temperature. The mechanism is the abstraction of thiols by [Hg.sup.2+] that led to the aggregation of nanoparticles. With the assistance of solar light irradiation, the detection limit can be as low as 30 nM, which satisfies the guideline concentration of [Hg.sup.2+] in drinking water set by the WHO. In addition, the dynamic range of detection is wide (3 x [10.sup.-8]-1 x [10.sup.-2] M). This range, to our best knowledge, is the widest one that has been reported so far in gold nanoparticle (AuNP)-based assays for [Hg.sup.2+]. 10.1021/ac1021503

14. Fluorescence sensor array for metal ion detection based on various coordination chemistries: general performance and potential application

Abstract

A sensor array containing 9 cross-reactive sensing fluorescent elements with different affinity and selectivity to 10 metal cations ([Ca.sup.2+], [Mg.sup.2+], [Cd.sup.2+], [Hg.sup.2+], [Co.sup.2+], [Zn.sup.2+], [Cu.sup.2+], [Ni.sup.2+], [Al.sup.3+], [Ga.sup.3+]) is described. The discriminatory capacity of the array was tested at different ranges of pH and at different cation concentrations using linear discriminant analysis (LDA). Qualitative identification of cations can be determined with over 96% of accuracy in a concentration range covering 3 orders of a magnitude (5-5000 [micro]M). Quantitative analysis can be achieved with over 90% accuracy in the concentration range between 10 and 5000 [micro]M. The array performance was also tested in identification of nine different mineral water brands utilizing their various electrolyte compositions and their [Ca.sup.2+], [Mg.sup.2+], and [Zn.sup.2+] levels. LDA cross-validation routine shows 100% correct classification for all trials. Preliminary results suggest that similar arrays could be used in testing of the consistency of the purification and manufacturing process of purified and mineral waters.

20. In SilicoStudy on a Binding Mechanism of ssDNA Aptamers Targeting Glycosidic Bond-Containing Small Molecules

Abstract

Aptamer-based detection targeting glycoconjugates has attracted significant attention for its remarkable potential in identifying structural changes in saccharides in different stages of various diseases. However, the challenges in screening aptamers for small carbohydrates or glycoconjugates, which contain highly flexible and diverse glycosidic bonds, have hindered their application and commercialization. In this study, we investigated the binding conformations between three glycosidic bond-containing small molecules (GlySMs; glucose, N-acetylneuraminic acid, and neomycin) and their corresponding aptamers in silico, and analyzed factors contributing to their binding affinities. Based on the findings, a novel binding mechanism was proposed, highlighting the central role of the stem structure of the aptamer in binding and recognizing GlySMs and the auxiliary role of the mismatched bases in the adjacent loop. Guided by this binding mechanism, an aptamer with a higher 6′-sialyllactose binding affinity was designed, achieving a KDvalue of 4.54 ± 0.64 μM in vitrothrough a single shear and one mutation. The binding mechanism offers crucial guidance for designing high-affinity aptamers, enhancing the virtual screening efficiency for GlySMs. This streamlined workflow filters out ineffective binding sites, accelerating aptamer development and providing novel insights into glycan–nucleic acid interactions.

Abstract

Schizophrenia is a common type of serious mental illness with an unclear etiology. Recently, the excessive production of hydrogen sulfide in the brain has been considered to be one of the pathophysiological bases of schizophrenia. However, due to the existence of the blood-brain barrier (BBB), almost no fluorescent probe has been successfully used for the sensing and detection of H 2 S in the brain. Herein, we designed and synthesized a series of near-infrared fluorescent probes SiR-Bs based on a hemicyanine and Si-rhodamine structure. Among them, Mindo-SiR presented a good penetration ability of the BBB, a high brain uptake (transport: 4.95% ID/g at 5 min), and good response to H 2 S in vitro and in vivo . For the first time, a fluorescent probe was used to image the changes of H 2 S in the brains of schizophrenic (SZ) mouse models, and it was successfully proven that there was an abnormally high level of H 2 S in the brains of SZ mice. Moreover, the therapeutic effect of risperidone for the treatment of SZ could be evaluated by the changes of SiR-Bs' fluorescence imaging.
