We review the original approach to the Le-Murakami-Ohtsuki (LMO) invariant of closed 3-manifolds (as opposed to the later approach based on the Aarhus integral). Following the ideas of surgery presentation, we introduce a class of combinatorial structures, called Kirby structures, which we prove to yield multiplicative 3-manifold invariants. We illustrate this with the Reshetikhin-Turaev invariants. We then introduce a class of combinatorial structures, called pre-LMO structures, and prove that they give rise to Kirby structures. We show how the Kontsevich integral can be used to construct a pre-LMO structure. This yields two families of multiplicative 3-manifolds invariants $\{\Omega_n^{\mathfrak{c}}\}_{n\geq 1}$ and $\{\Omega_n^{\mathfrak{d}}\}_{n\geq 1}$. We review the elimination of redundant information in the latter family, leading to the construction of the LMO invariant. We also provide uniqueness results of some aspects of the LMO construction. The family of invariants $\{\Omega_n^{\mathfrak{c}}\}_{n\geq 1}$ is not discussed explicitly in the literature; whereas $\Omega_n^{\mathfrak{c}}$ enables one to recover $\Omega_n^{\mathfrak{d}}$ for any $n \geq 1$, we show that these invariants coincide for $n = 1$., Comment: 136 pages, several figures. We first develop a general theory of Johnson filtrations and Johnson homomorphisms for a group $G$ acting on another group $K$ equipped with a filtration indexed by a "good" ordered commutative monoid. Then, specializing it to the case where the monoid is the additive monoid $\mathbb{N}^2$ of pairs on nonnegative integers, we obtain a theory of double Johnson filtrations and homomorphisms. We apply this theory to the mapping class group $\mathcal{M}$ of a surface $\Sigma_{g,1}$ with one boundary component, equipped with the normal subgroups $\bar{X}$, $\bar{Y}$ of $\pi_1(\Sigma_{g,1})$ associated to a standard Heegaard splitting of the $3$-sphere. Let $\Sigma$ be a compact connected oriented surface with one boundary component and let $\mathcal{M}$ denote the mapping class group of $\Sigma$. By considering the action of $\mathcal{M}$ on the fundamental group of $\Sigma$ it is possible to define different filtrations of $\mathcal{M}$ together with some homomorphisms on each term of the filtration. The aim of this paper is twofold. Firstly we study a filtration of $\mathcal{M}$ introduced recently by Habiro and Massuyeau, whose definition involves a handlebody bounded by $\Sigma$. We shall call it the "alternative Johnson filtration", and the corresponding homomorphisms are referred to as "alternative Johnson homomorphisms". We provide a comparison between the alternative Johnson filtration and two previously known filtrations: the original Johnson filtration and the Johnson-Levine filtration. Secondly, we study the relationship between the alternative Johnson homomorphisms and the functorial extension of the Le-Murakami-Ohtsuki invariant of $3$-manifolds. We prove that these homomorphisms can be read in the tree reduction of the LMO functor. Let M denote the mapping class group of S, a compact connected oriented surface with one boundary component. The action of M on the nilpotent quotients of the fundamental group of S allows to define the so-called Johnson filtration and the Johnson homomorphisms. J. Levine introduced a new filtration of M, called the Lagrangian filtration. He also introduced a version of the Johnson homomorphisms for this new filtration. The first term of the Lagrangian filtration is the Lagrangian mapping class group, whose definition involves a handlebody bounded by S, and which contains the Torelli group. These constructions extend in a natural way to the monoid of homology cobordisms. Besides, D. Cheptea, K. Habiro and G. Massuyeau constructed a functorial extension of the LMO invariant, called the LMO functor, which takes values in a category of diagrams. In this paper we give a topological interpretation of the upper part of the tree reduction of the LMO functor in terms of the homomorphisms defined by J.
