Thick honeycomb-like electrospun scaffold with nanoparticles of hydroxyapatite (nHA) recently demonstrated its potential to promote proliferation and differentiation of a murine embryonic cell line (C3H10T1/2) to osteoblasts. In order to distinguish the respective effects of the structure and the composition on cell differentiation, beads-on-string fibers were used to manufacture thick honeycomb-like scaffolds without nHA. Mechanical and biological impacts of those beads-on string fibers were evaluated. Uniaxial tensile test showed that beads-on-string fibers decreased the Young Modulus and maximal stress but kept them appropriate for tissue engineering. C3H10T1/2 were seeded and cultured for 6 days on the scaffolds without any growth factors. Viability assays revealed the biocompatibility of the beads-on-string scaffolds, with adequate cells-materials interactions observed by confocal microscopy. Alkaline phosphatase staining was performed at day 6 in order to compare the early differentiation of cells to bone fate. The measure of stained area and intensity confirmed the beneficial effect of both honeycomb structure and nHA, independently. Finally, we showed that honeycomb-like electrospun scaffolds could be relevant candidates for promoting bone fate to cells in the absence of nHA. It offers an easier and faster manufacture process, in particular in bone-interface tissue engineering, permitting to avoid the dispersion of nHA and their interaction with the other cells.

The computational power of High-Performance Computing (HPC) systems is constantly increasing, however, their input/output (IO) performance grows relatively slowly, and their storage capacity is also limited. This unbalance presents significant challenges for applications such as Molecular Dynamics (MD) and Computational Fluid Dynamics (CFD), which generate massive amounts of data for further visualization or analysis. At the same time, checkpointing is crucial for long runs on HPC clusters, due to limited walltimes and/or failures of system components, and typically requires the storage of large amount of data. Thus, restricted IO performance and storage capacity can lead to bottlenecks for the performance of full application workflows (as compared to computational kernels without IO). In-situ techniques, where data is further processed while still in memory rather to write it out over the I/O subsystem, can help to tackle these problems. In contrast to traditional post-processing methods, in-situ techniques can reduce or avoid the need to write or read data via the IO subsystem. They offer a promising approach for applications aiming to leverage the full power of large scale HPC systems. In-situ techniques can also be applied to hybrid computational nodes on HPC systems consisting of graphics processing units (GPUs) and central processing units (CPUs). On one node, the GPUs would have significant performance advantages over the CPUs. Therefore, current approaches for GPU-accelerated applications often focus on maximizing GPU usage, leaving CPUs underutilized. In-situ tasks using CPUs to perform data analysis or preprocess data concurrently to the running simulation, offer a possibility to improve this underutilization.

High-Performance Computing (HPC) systems provide input/output (IO) performance growing relatively slowly compared to peak computational performance and have limited storage capacity. Computational Fluid Dynamics (CFD) applications aiming to leverage the full power of Exascale HPC systems, such as the solver Nek5000, will generate massive data for further processing. These data need to be efficiently stored via the IO subsystem. However, limited IO performance and storage capacity may result in performance, and thus scientific discovery, bottlenecks. In comparison to traditional post-processing methods, in-situ techniques can reduce or avoid writing and reading the data through the IO subsystem, promising to be a solution to these problems. In this paper, we study the performance and resource usage of three in-situ use cases: data compression, image generation, and uncertainty quantification. We furthermore analyze three approaches when these in-situ tasks and the simulation are executed synchronously, asynchronously, or in a hybrid manner. In-situ compression can be used to reduce the IO time and storage requirements while maintaining data accuracy. Furthermore, in-situ visualization and analysis can save Terabytes of data from being routed through the IO subsystem to storage. However, the overall efficiency is crucially dependent on the characteristics of both, the in-situ task and the simulation. In some cases, the overhead introduced by the in-situ tasks can be substantial. Therefore, it is essential to choose the proper in-situ approach, synchronous, asynchronous, or hybrid, to minimize overhead and maximize the benefits of concurrent execution.

We explicitly calculate the value of the cosmological constant, based on the recently developed theory connecting entropic gravity with quantum-events, induced by transactions, called transactional gravity. The never-ending computational demand from simulations of turbulence makes computational fluid dynamics (CFD) a prime application use case for current and future exascale systems. High-order finite element methods, such as the spectral element method, have been gaining traction as they offer high performance on both multicore CPUs and modern GPU-based accelerators. In this work, we assess how high-fidelity CFD using the spectral element method can exploit the modular supercomputing architecture at scale through domain partitioning, where the computational domain is split between a Booster module powered by GPUs and a Cluster module with conventional CPU nodes. We investigate several different flow cases and computer systems based on the modular supercomputing architecture (MSA). We observe that for our simulations, the communication overhead and load balancing issues incurred by incorporating different computing architectures are seldom worthwhile, especially when I/O is also considered, but when the simulation at hand requires more than the combined global memory on the GPUs, utilizing additional CPUs to increase the available memory can be fruitful. We support our results with a simple performance model to assess when running across modules might be beneficial. As supercomputers' complexity has grown, the traditional boundaries between processor, memory, network, and accelerators have blurred, making a homogeneous computer model, in which the overall computer system is modeled as a continuous medium with homogeneously distributed computational power, memory, and data movement transfer capabilities, an intriguing and powerful abstraction. By applying a homogeneous computer model to algorithms with a given I/O complexity, we recover from first principles, other discrete computer models, such as the roofline model, parallel computing laws, such as Amdahl's and Gustafson's laws, and phenomenological observations, such as super-linear speedup. One of the homogeneous computer model's distinctive advantages is the capability of directly linking the performance limits of an application to the physical properties of a classical computer system. Applying the homogeneous computer model to supercomputers, such as Frontier, Fugaku, and the Nvidia DGX GH200, shows that applications, such as Conjugate Gradient (CG) and Fast Fourier Transforms (FFT), are rapidly approaching the fundamental classical computational limits, where the performance of even denser systems in terms of compute and memory are fundamentally limited by the speed of light., Comment: 10 pages, 8 figures, 3 tables

This article analyses the simulation methodology for wall-modeled large-eddy simulations using solvers based on the spectral-element method (SEM). To that end, algebraic wall modeling is implemented in the popular SEM solver Nek5000. It is combined with explicit subgrid-scale (SGS) modeling, which is shown to perform better than the high-frequency filtering traditionally used with the SEM. In particular, the Vreman model exhibits a good balance in terms stabilizing the simulations, yet retaining good resolution of the turbulent scales. Some difficulties associated with SEM simulations on relatively coarse grids are also revealed: jumps in derivatives across element boundaries, lack of convergence for weakly formulated boundary conditions, and the necessity for the SGS model as a damper for high-frequency modes. In spite of these, state-of-the-art accuracy is achieved for turbulent channel flow and flat-plate turbulent boundary layer flow cases, proving the SEM to be a an excellent numerical framework for massively-parallel high-order WMLES.

Under action of free-stream turbulence (FST), elongated streamwise streaky structures are generated inside the boundary layer, and their amplitude and wavelength are crucial for the transition onset. While turbulence intensity is strongly correlated with the transitional Reynolds number, characteristic length scales of the FST are often considered to have a slight impact on the transition location. However, a recent experiment by Fransson & Shahinfar (2020} shows significant effects of FST scales. They found that, for higher free-stream turbulence levels and larger integral length scales, an increase in the length scale postpones transition, contrary to established literature. Here, we aim at understanding these results by performing a series of high-fidelity simulations. These results provide understanding why the FST integral length scale affects the transition location differently. These integral length scales are so large that the wide streaks introduced in the boundary layer have substantially lower growth in the laminar region upstream of the transition to turbulence, than streaks induced by smaller integral length scales. The energy in the boundary layer subsequently propagate to smaller spanwise scales as a result of the non-linear interaction. When the energy has reached smaller spanwise scales larger amplitude streaks results in regions where the streak growth are larger. It takes longer for the energy from the wider streaks to propagate to the spanwise scales associated with the breakdown to turbulence, than for the those with smaller spanwise scales. Thus there is a faster transition for FST with lower integral length scales in this case.

The question of where the inertial properties of matter come from has been open for a long time. Isaac Newton considered inertia an intrinsic property of matter. Ernst Mach held a different view whereby the inertia of a body comes from its interaction with the rest of the universe. This idea is known today as Mach's principle. We discuss Mach's principle based on transactional gravity, the recently developed completion of the entropic gravity program by the physics of quantum events induced by transactions. This study analyses the main characteristics of the fully developed laminar pulsatile flow in a toroidal pipe as the governing parameters vary. A novel computational technique is developed to obtain time-periodic solutions of the Navier$\unicode{x2013}$Stokes equations. They are computed as fixed points of the system in the frequency domain via a Newton$\unicode{x2013}$Raphson method. Advantages and drawbacks of the adopted methodology with respect to a time-stepping technique are discussed. The unsteady component of the driving pressure gradient is found to change linearly with the pulsation amplitude, with a proportionality coefficient dependent on the pulsation frequency. Although the time-averaged streamwise wall shear stress is very close to the value in the steady case, significant fluctuations are observed within the period. Flow reversal occurs during certain time intervals in the period for high pulsation amplitudes. The analysis of the spatial structure of the unsteady component of the velocity field shows that three different flow regimes can be identified, depending on the pulsation frequency, termed quasi-steady, intermediate and plug-flow regimes., Comment: To be submitted

High-fidelity simulations are conducted to investigate the turbulent boundary layers around a finite-span NACA0012 wing with a rounded wing-tip geometry at a chord-based Reynolds number of $Re_c=200\,000$ and at various angles of attack up to $10^\circ$. The study aims to discern the differences between the boundary layers on the finite-span wing and those on infinite-span wings at equivalent angles of attack. The finite-span boundary layers exhibit: (i) an altered streamwise and a non-zero spanwise pressure gradient as a result of the variable downwash induced by the wing-tip vortices (an inviscid effect typical of finite-span wings); (ii) differences in the flow history at different wall-normal distances, caused by the variable flow angle in the wall-normal direction (due to constant pressure gradients and variable momentum normal to the wall); (iii) laminar flow entrainment into the turbulent boundary layers near the wing tip (due to a laminar/turbulent interface); and (iv) variations in boundary layer thickness across the span, attributed to the variable wall-normal velocity in that direction (a primarily inviscid effect). These physical effects are then used to explain the differences in the Reynolds stress profiles and other boundary layer quantities, including the reduced near-wall peak of the streamwise Reynolds stress and the elevated Reynolds stress levels near the boundary layer edge, both observed in the finite-span wings. Other aspects of the flow, such as the downstream development of wing-tip vortices and their interactions with the surrounding flow, are reserved for future investigations.

The statistics obtained from turbulent flow simulations are generally uncertain due to finite time averaging. The techniques available in the literature to accurately estimate these uncertainties typically only work in an offline mode, that is, they require access to all available samples of a time series at once. In addition to the impossibility of online monitoring of uncertainties during the course of simulations, such an offline approach can lead to input/output (I/O) deficiencies and large storage/memory requirements, which can be problematic for large-scale simulations of turbulent flows. Here, we designed, implemented and tested a framework for estimating time-averaging uncertainties in turbulence statistics in an in-situ (online/streaming/updating) manner. The proposed algorithm relies on a novel low-memory update formula for computing the sample-estimated autocorrelation functions (ACFs). Based on this, smooth modeled ACFs of turbulence quantities can be generated to accurately estimate the time-averaging uncertainties in the corresponding sample mean estimators. The resulting uncertainty estimates are highly robust, accurate, and quantitatively the same as those obtained by standard offline estimators. Moreover, the computational overhead added by the in-situ algorithm is found to be negligible. The framework is completely general and can be used with any flow solver and also integrated into the simulations over conformal and complex meshes created by adopting adaptive mesh refinement techniques. The results of the study are encouraging for the further development of the in-situ framework for other uncertainty quantification and data-driven analyses relevant not only to large-scale turbulent flow simulations, but also to the simulation of other dynamical systems leading to time-varying quantities with autocorrelated samples.

In this work, we introduce the novel application of the adaptive mesh refinement (AMR) technique in the global stability analysis of incompressible flows. The design of an accurate mesh for transitional flows is crucial. Indeed, an inadequate resolution might introduce numerical noise that triggers premature transition. With AMR, we enable the design of three different and independent meshes for the non-linear base flow, the linear direct and adjoint solutions. Each of those is designed to reduce the truncation and quadrature errors for its respective solution, which are measured via the spectral error indicator. We provide details about the workflow and the refining procedure. The widest spanwise scales in turbulent channel flows are studied through the use of three periodic channel-flow simulations at friction Reynolds number $\mathrm{Re}_{\tau}=550$. The length and height of the channels are the same in all cases ($L_x/h=8\pi$ and $L_y/h=2$ respectively), while the width is progressively doubled: $L_z/h = \{4\pi, 8\pi, 16\pi\}$. The effects of increasing the domain can not be determined with statistical significance in our simulations, since the difference in the statistics between the simulations is of the same order as the errors of convergence. A channel flow similar to the smaller one ($\textit{J. Fluid Mech.}$, vol. 500, 2004, pp. 135--144), which was averaged over a very long time, was used as a reference. The one-dimensional spanwise spectrum of the streamwise velocity is computed with the aim of assessing the domain-size effect on the widest scales. Our results indicate that $90\%$ of the total streamwise energetic fluctuations is recovered without a significant influence of the size of the domain. The remaining $10\%$ of the energy reflects that the widest scales in the outer layer are the ones most significantly affected by the spanwise length of the domain. The power-spectral density for $k_z = 0$ remains constant even if the size of the domain in the spanwise direction is increased up to 4 times the standard spanwise length, indicating that wide, spanwise coherent structures are not an artifact of domain truncation.

A restricted form of Landauer's Principle, independent of computational considerations, is shown to hold for thermal systems by reference to the joint entropy associated with conjugate observables. It is shown that the source of the compensating entropy for irreversible physical processes is due to the ontological uncertainty attending values of such mutually incompatible observables, rather than due to epistemic uncertainty as traditionally assumed in the information-theoretic approach. In particular, it is explicitly shown that erasure of logical (epistemic) information via reset operations is not equivalent to erasure of thermodynamic entropy, so that the traditional, information-theoretic form of Landauer's Principle is not supported by the physics. In the context of linear stability analysis, considering unsteady base flows is notoriously difficult. A generalisation of modal linear stability analysis, allowing for arbitrarily unsteady base flows over a finite time, is therefore required. The recently developed optimally time-dependent (OTD) modes form a projection basis for the tangent space. They capture the leading amplification directions in state space under the constraint that they form an orthonormal basis at all times. The present numerical study illustrates the possibility to describe a complex flow case using the leading OTD modes. The flow under investigation is an unsteady case of the Blasius boundary layer, featuring streamwise streaks of finite length and relevant to bypass transition. It corresponds to the state space trajectory initiated by the minimal seed; such a trajectory is unsteady, free from any spatial symmetry, and shadows the laminar-turbulent separatrix for a finite time only. The finite-time instability of this unsteady base flow is investigated using the 8 leading OTD modes. The analysis includes the computation of finite-time Lyapunov exponents as well as instantaneous eigenvalues, and of the associated flow structures. The reconstructed instantaneous eigenmodes are all of outer type. They map unambiguously the spatial regions of largest instantaneous growth. Other flow structures, previously reported as secondary, are identified with this method as relevant to streak switching and to streamwise vortical ejections. The dynamics inside the tangent space features both modal and non-modal amplification. The objective of this study is to assess the capability of convolution-based neural networks to predict wall quantities in a turbulent open channel flow. The first tests are performed by training a fully-convolutional network (FCN) to predict the 2D velocity-fluctuation fields at the inner-scaled wall-normal location $y^{+}_{\rm target}$, using the sampled velocity fluctuations in wall-parallel planes located farther from the wall, at $y^{+}_{\rm input}$. The predictions from the FCN are compared against the predictions from a proposed R-Net architecture. Since the R-Net model is found to perform better than the FCN model, the former architecture is optimized to predict the 2D streamwise and spanwise wall-shear-stress components and the wall pressure from the sampled velocity-fluctuation fields farther from the wall. The dataset is obtained from DNS of open channel flow at $Re_{\tau} = 180$ and $550$. The turbulent velocity-fluctuation fields are sampled at various inner-scaled wall-normal locations, along with the wall-shear stress and the wall pressure. At $Re_{\tau}=550$, both FCN and R-Net can take advantage of the self-similarity in the logarithmic region of the flow and predict the velocity-fluctuation fields at $y^{+} = 50$ using the velocity-fluctuation fields at $y^{+} = 100$ as input with about 10% error in prediction of streamwise-fluctuations intensity. Further, the R-Net is also able to predict the wall-shear-stress and wall-pressure fields using the velocity-fluctuation fields at $y^+ = 50$ with around 10% error in the intensity of the corresponding fluctuations at both $Re_{\tau} = 180$ and $550$. Across academia, government, and industry, data stewards are facing increasing pressure to make datasets more openly accessible for researchers while also protecting the privacy of data subjects. Differential privacy (DP) is one promising way to offer privacy along with open access, but further inquiry is needed into the tensions between DP and data science. In this study, we conduct interviews with 19 data practitioners who are non-experts in DP as they use a DP data analysis prototype to release privacy-preserving statistics about sensitive data, in order to understand perceptions, challenges, and opportunities around using DP. We find that while DP is promising for providing wider access to sensitive datasets, it also introduces challenges into every stage of the data science workflow. We identify ethics and governance questions that arise when socializing data scientists around new privacy constraints and offer suggestions to better integrate DP and data science.

The objective of the present study is to provide a numerical database of thermal boundary layers and to contribute to the understanding of the dynamics of passive scalars at different Prandtl numbers. In this regard, a direct numerical simulation (DNS) of an incompressible zero-pressure-gradient turbulent boundary layer is performed with the Reynolds number based on momentum thickness $Re_{\theta}$ up to $1080$. Four passive scalars, characterized by the Prandtl numbers $Pr = 1,2,4,6$ are simulated with constant Dirichlet boundary conditions, using the pseudo-spectral code SIMSON (Chevalier et al. 2007). To the best of our knowledge, the present direct numerical simulation provides the thermal boundary layer with the highest Prandtl number available in the literature. It corresponds to that of water at $\sim$24$^{o}C$, when the fluid temperature is considered as a passive scalar. Turbulence statistics for the flow and thermal fields are computed and compared with available numerical simulations at similar Reynolds numbers. The mean flow and temperature profiles, root-mean squared (RMS) velocity and temperature fluctuations, turbulent heat flux, turbulent Prandtl number and higher-order statistics agree well with the numerical data reported in the literature. Furthermore, the pre-multiplied two-dimensional spectra of the velocity and of the passive scalars are computed, providing a quantitative description of the energy distribution at the different lengthscales for various wall-normal locations. The energy distribution of the heat flux fields at the wall is concentrated on longer temporal structures and exhibits different footprint at the wall, with increasing Prandtl number.

We introduce a reinforcement learning (RL) environment to design and benchmark control strategies aimed at reducing drag in turbulent fluid flows enclosed in a channel. The environment provides a framework for computationally-efficient, parallelized, high-fidelity fluid simulations, ready to interface with established RL agent programming interfaces. This allows for both testing existing deep reinforcement learning (DRL) algorithms against a challenging task, and advancing our knowledge of a complex, turbulent physical system that has been a major topic of research for over two centuries, and remains, even today, the subject of many unanswered questions. The control is applied in the form of blowing and suction at the wall, while the observable state is configurable, allowing to choose different variables such as velocity and pressure, in different locations of the domain. Given the complex nonlinear nature of turbulent flows, the control strategies proposed so far in the literature are physically grounded, but too simple. DRL, by contrast, enables leveraging the high-dimensional data that can be sampled from flow simulations to design advanced control strategies. In an effort to establish a benchmark for testing data-driven control strategies, we compare opposition control, a state-of-the-art turbulence-control strategy from the literature, and a commonly-used DRL algorithm, deep deterministic policy gradient. Our results show that DRL leads to 43% and 46% drag reduction in a minimal and a larger channel (at a friction Reynolds number of 180), respectively, outperforming the classical opposition control by around 20 percentage points., Comment: 19 pages, 4 figures

High-fidelity scale-resolving simulations of turbulent flows quickly become prohibitively expensive, especially at high Reynolds numbers. As a remedy, we may use multifidelity models (MFM) to construct predictive models for flow quantities of interest (QoIs), with the purpose of uncertainty quantification, data fusion and optimization. For numerical simulation of turbulence, there is a hierarchy of methodologies ranked by accuracy and cost, which include several numerical/modeling parameters that control the predictive accuracy and robustness of the resulting outputs. Compatible with these specifications, the present hierarchical MFM strategy allows for simultaneous calibration of the fidelity-specific parameters in a Bayesian framework as developed by Goh et al. 2013. The purpose of the multifidelity model is to provide an improved prediction by combining lower and higher fidelity data in an optimal way for any number of fidelity levels; even providing confidence intervals for the resulting QoI. The capabilities of our multifidelity model are first demonstrated on an illustrative toy problem, and it is then applied to three realistic cases relevant to engineering turbulent flows. The latter include the prediction of friction at different Reynolds numbers in turbulent channel flow, the prediction of aerodynamic coefficients for a range of angles of attack of a standard airfoil, and the uncertainty propagation and sensitivity analysis of the separation bubble in the turbulent flow over periodic hills subject to the geometrical uncertainties. In all cases, based on only a few high-fidelity data samples (typically direct numerical simulations, DNS), the multifidelity model leads to accurate predictions of the QoIs accompanied with an estimate of confidence. This article proposes an adaptation from the model of Bianco for fast-forwarding agents in crowd simulation, which enables us to accurately fast forward agents in time. Besides being able to jump from one position to another, agents are able to stay inside their track, it means, the new position is calculated taking into account the original global path the agent would follow, if not being fast-forwarded. Obstacles and other agents around are also taken into account when calculating the new position. In addition, we included a personality aspect on agents, which affect their behaviors and, also, be taken into account when jumping to a future time and space. We conducted some experiments to validate our model, which shows that it was able to indeed fast forward agents from a position to another, in a coherent time, sticking to a given global path while avoiding collisions. The goal of the present work is to perform a systematic study of the formation of wing-tip vortices and their interaction with and impact on the surrounding flow in more details. Of particular interest is the interaction of these vortices with wall turbulence and the turbulent wake. This is done by considering two wing geometries, i.e., infinite-span (periodic) and three-dimensional (wing-tip) wings, at three different angles of attack: $\alpha=0^o$, $5^o$, $10^o$. This is a review of new developments in entropic gravity in light of the Relativistic Transactional Interpretation (RTI). A transactional approach to spacetime events can give rise in a natural way to entropic gravity (in the way originally proposed by Erik Verlinde) while also overcoming extant objections to that research program. Fully-convolutional neural networks (FCN) were proven to be effective for predicting the instantaneous state of a fully-developed turbulent flow at different wall-normal locations using quantities measured at the wall. In Guastoni et al. [J. Fluid Mech. 928, A27 (2021)], we focused on wall-shear-stress distributions as input, which are difficult to measure in experiments. In order to overcome this limitation, we introduce a model that can take as input the heat-flux field at the wall from a passive scalar. Four different Prandtl numbers $Pr = \nu/\alpha = (1,2,4,6)$ are considered (where $\nu$ is the kinematic viscosity and $\alpha$ is the thermal diffusivity of the scalar quantity). A turbulent boundary layer is simulated since accurate heat-flux measurements can be performed in experimental settings, paving the way for the implementation of a non-intrusive sensing approach for the flow in practical applications. With the availability of new high-Reynolds-number ($Re$) databases of turbulent boundary layers (TBLs) it has been possible to identify in detail certain regions of the boundary layer with more complex behavior. In this study we consider a unique database at moderately-high $Re$, with a near-constant adverse pressure gradient (APG) (Pozuelo {\it et al.}, {\it J. Fluid Mech.}, {\bf 939}, A34, 2022), and perform spectral analysis of the Reynolds stresses, focusing on the streamwise component. We assess different regions of the APG TBL, comparing this case with the zero-pressure-gradient (ZPG) TBL, and identify the relevant scaling parameters as well as the contribution of the scales of different sizes. The small scales in the near-wall region up to the near-wall spectral peak have been found to scale using viscous units. In APG TBLs, the largest scales close to the wall have a better scaling with the boundary-layer thickness ($\delta_{99}$), and they are significantly affected by the APG. In the overlap and wake regions of the boundary layer, the small energetic scales exhibit a good scaling with the displacement thickness ($\delta^*$) while the larger scales and the outer spectral peak are better scaled with the boundary-layer thickness. Also note that the wall-normal location of the spectral outer peak scales with the displacement thickness rather than the boundary layer thickness. The various scalings exhibited by the spectra in APG TBLs are reported here for the first time, and shed light on the complex phenomena present in these flows of great scientific and technological importance.

Well-resolved direct numerical simulations (DNSs) have been performed of the flow in a smooth circular pipe of radius $R$ and axial length $10\pi R$ at friction Reynolds numbers up to $Re_\tau=5200$. Various turbulence statistics are documented and compared with other DNS and experimental data in pipes as well as channels.Small but distinct differences between various datasets are identified. The friction factor $\lambda$ overshoots by $2\%$ and undershoots by $0.6\%$ of the Prandtl friction law at low and high $Re$ ranges, respectively. In addition, $\lambda$ in our results is slightly higher than that in Pirozzoli et al. (J. Fluid. Mech., 926, A28, 2021), but matches well with the experiments in Furuichi et al. (Phys. Fluids, 27, 095108, 2015). The log-law indicator function, which is nearly indistinguishable between the pipe and channel flows up to $y^+=250$, has not yet developed a plateau further away from the wall in the pipes even for the $Re_\tau=5200$ cases. The wall shear stress fluctuations and the inner peak of the axial velocity intensity -- which grow monotonically with $Re_\tau$ -- are lower in the pipe than in the channel, but the difference decreases with increasing $Re_\tau$. While the wall values are slightly lower in channel than pipe flows at the same $Re_\tau$, the inner peaks of the pressure fluctuations show negligible differences between them. The Reynolds number scaling of all these quantities agrees with both the logarithmic and defect power laws if the coefficients are properly chosen. The one-dimensional spectrum of the axial velocity fluctuation exhibits a $k^{-1}$ dependence at an intermediate distance from the wall -- as also seen in the channel flow. In summary, this high-fidelity data enable us to provide better insights into the flow physics in the pipes and the similarity/difference among different types of wall turbulence., Comment: 22 pages, 15 figures

We present our approach to making direct numerical simulations of turbulence with applications in sustainable shipping. We use modern Fortran and the spectral element method to leverage and scale on supercomputers powered by the Nvidia A100 and the recent AMD Instinct MI250X GPUs, while still providing support for user software developed in Fortran. We demonstrate the efficiency of our approach by performing the world's first direct numerical simulation of the flow around a Flettner rotor at Re=30'000 and its interaction with a turbulent boundary layer. We present one of the first performance comparisons between the AMD Instinct MI250X and Nvidia A100 GPUs for scalable computational fluid dynamics. The success of recurrent neural networks (RNNs) has been demonstrated in many applications related to turbulence, including flow control, optimization, turbulent features reproduction as well as turbulence prediction and modeling. With this study we aim to assess the capability of these networks to reproduce the temporal evolution of a minimal turbulent channel flow. We first obtain a data-driven model based on a modal decomposition in the Fourier domain (which we denote as FFT-POD) of the time series sampled from the flow. This particular case of turbulent flow allows us to accurately simulate the most relevant coherent structures close to the wall. Long-short-term-memory (LSTM) networks and a Koopman-based framework (KNF) are trained to predict the temporal dynamics of the minimal-channel-flow modes. Tests with different configurations highlight the limits of the KNF method compared to the LSTM, given the complexity of the flow under study. Long-term prediction for LSTM show excellent agreement from the statistical point of view, with errors below 2% for the best models with respect to the reference. Furthermore, the analysis of the chaotic behaviour through the use of the Lyapunov exponents and of the dynamic behaviour through Poincar\'e maps emphasizes the ability of the LSTM to reproduce the temporal dynamics of turbulence. Alternative reduced-order models (ROMs), based on the identification of different turbulent structures, are explored and they continue to show a good potential in predicting the temporal dynamics of the minimal channel.

In this study, a new well-resolved large-eddy-simulation (LES) of an incompressible near-equilibrium adverse-pressure-gradient (APG) turbulent boundary layer (TBL) over a flat plate is presented. In this simulation, we have established a near-equilibrium APG over a wide Reynolds-number range. In this so-called region of interest (ROI), the Clauser--Rotta pressure-gradient parameter $\beta$ exhibits an approximately constant value of around 1.4, and the Reynolds number based on momentum thickness reaches $Re_{\theta}=8700$. To the authors' knowledge, this is to date the highest $Re_{\theta}$ achieved for a near-equilibrium APG TBL under an approximately constant moderate APG. We evaluated the self-similarity of the outer region using two scalings, namely the Zagarola--Smits and an alternative one based on edge velocity and displacement thickness. Our results reveal that outer-layer similarity is achieved, and the viscous scaling collapses the near-wall region of the mean flow in agreement with classical theory. Spectral analysis reveals that the APG displaces some small-scale energy from the near-wall to the outer region, an effect observed for all the components of the Reynolds-stress tensor, which becomes more evident at higher Reynolds numbers. Generally, the effects of the APG are more noticeable at lower Reynolds numbers. For instance, the outer peak of turbulent-kinetic-energy (TKE) production is less prominent at higher $Re$. While the scale separation increases with $Re$ in zero-pressure-gradient (ZPG) TBLs, this effect becomes accentuated by the APG. Conditional averages are used to evaluate the effect of sweeps and ejections on amplitude modulation. This is done numerically with a direct numerical simulation (DNS) of a channel flow at friction Reynolds number $Re_{\tau} = 1000$ in a minimal stream-wise unit (MSU). The amplitude-modulation map of such DNS is also compared to the one of a regular channel flow in a longer streamwise domain (LSD), in order to assess its validity for this study. The cheaper MSU is found to provide a good representation of the modulation phenomena in the LSD. As for conditional averages, the amplitude-modulation coefficient is conditioned on the sign of the large-scale fluctuations. Care must be exerted in defining such a coefficient, as the conditioned large-scale fluctuation has non-zero average, indeed as a consequence of conditioning. Both sweeps and ejections (positive and negative large-scale fluctuation events) are found to have a positive contribution to amplitude modulation in the buffer layer, and a negative one in the outer layer. The negative-modulation region is found to shrink in case of ejections, so that the positive-modulation region extends farther away from the wall. Two more conditional statistics are used to provide an alternative representation of amplitude modulation and insights into the characteristics of the large-scale structures.

We present new results on the strong parallel scaling for the OpenACC-accelerated implementation of the high-order spectral element fluid dynamics solver Nek5000. The test case considered consists of a direct numerical simulation of fully-developed turbulent flow in a straight pipe, at two different Reynolds numbers $Re_\tau=360$ and $Re_\tau=550$, based on friction velocity and pipe radius. The strong scaling is tested on several GPU-enabled HPC systems, including the Swiss Piz Daint system, TACC's Longhorn, J\"ulich's JUWELS Booster, and Berzelius in Sweden. The performance results show that speed-up between 3-5 can be achieved using the GPU accelerated version compared with the CPU version on these different systems. The run-time for 20 timesteps reduces from 43.5 to 13.2 seconds with increasing the number of GPUs from 64 to 512 for $Re_\tau=550$ case on JUWELS Booster system. This illustrates the GPU accelerated version the potential for high throughput. At the same time, the strong scaling limit is significantly larger for GPUs, at about $2000-5000$ elements per rank; compared to about $50-100$ for a CPU-rank., Comment: 9 pages, 8 figures. Adaptive mesh refinement (AMR) in the high-order spectral-element method code Nek5000 is demonstrated and validated with well-resolved large-eddy simulations (LES) of the flow past a wing profile. In the present work, the flow around a NACA 4412 profile at a chord-based Reynolds number $Re_c=200,000$ is studied at two different angles of attack: 5 and 11 degrees. The mesh is evolved from a very coarse initial mesh by means of volume-weighted spectral error indicators, until a sufficient level of resolution is achieved at the boundary and wake regions. The non-conformal implementation of AMR allows the use of a large domain avoiding the need of a precursor RANS simulation to obtain the boundary conditions (BCs). This eliminates the effect of the steady Dirichlet BCs on the flow, which becomes a relevant source of error at higher angles of attack (specially near the trailing edge and wake regions). Furthermore, over-refinement in the far field and the associated high-aspect ratio elements are avoided, meaning less pressure-iterations of the solver and a reduced number of elements, which leads to a considerable computational cost reduction. Mean flow statistics are validated using experimental data obtained for the same profile in the Minimum Turbulence Level (MTL) wind tunnel at KTH, as well as with a previous DNS simulation, showing excellent agreement. This work constitutes an important step in the direction of studying stronger pressure gradients and higher Reynolds complex flows with the high fidelity that high-order simulations allow to achieve. The impending termination of Moore's law motivates the search for new forms of computing to continue the performance scaling we have grown accustomed to. Among the many emerging Post-Moore computing candidates, perhaps none is as salient as the Field-Programmable Gate Array (FPGA), which offers the means of specializing and customizing the hardware to the computation at hand. In this work, we design a custom FPGA-based accelerator for a computational fluid dynamics (CFD) code. Unlike prior work -- which often focuses on accelerating small kernels -- we target the entire Poisson solver on unstructured meshes based on the high-fidelity spectral element method (SEM) used in modern state-of-the-art CFD systems. We model our accelerator using an analytical performance model based on the I/O cost of the algorithm. We empirically evaluate our accelerator on a state-of-the-art Intel Stratix 10 FPGA in terms of performance and power consumption and contrast it against existing solutions on general-purpose processors (CPUs). Finally, we propose a data movement-reducing technique where we compute geometric factors on the fly, which yields significant (700+ Gflop/s) single-precision performance and an upwards of 2x reduction in runtime for the local evaluation of the Laplace operator. Fundamental fluid--mechanics studies and many engineering developments are based on tripped cases. Therefore, it is essential for CFD simulations to replicate the same forced transition in spite of the availability of advanced transition modelling. In the last decade, both direct and large--eddy simulations (DNS and LES) include tripping methods in an effort to avoid the need for modeling the complex mechanisms associated with the natural transition process, which we would like to bring over to Reynolds--averaged Navier--Stokes (RANS) turbulence models. This paper investigates the necessity and applications of numerical tripping, despite of the developments in numerical modeling of natural transition. The second goal of this paper is to assess a technique to implement tripping in eddy-viscosity models (EVM) for RANS. A recent approach of turbulence generation, denoted as turbulence-injection method (kI), is evaluated and investigated through different test cases ranging from a turbulent boundary layer on a flat plate to the three dimensional(3D) flow over a wing section. The desired tripping is achieved at the target location and the simulation results compare favorably with the reference results (DNS, LES and measured data). With the application of the model, the challenging transition region can be minimized in a simulation, and consequently more reliable results are obtained.

Physics-informed neural networks (PINNs) are successful machine-learning methods for the solution and identification of partial differential equations (PDEs). We employ PINNs for solving the Reynolds-averaged Navier$\unicode{x2013}$Stokes (RANS) equations for incompressible turbulent flows without any specific model or assumption for turbulence, and by taking only the data on the domain boundaries. We first show the applicability of PINNs for solving the Navier$\unicode{x2013}$Stokes equations for laminar flows by solving the Falkner$\unicode{x2013}$Skan boundary layer. We then apply PINNs for the simulation of four turbulent-flow cases, i.e., zero-pressure-gradient boundary layer, adverse-pressure-gradient boundary layer, and turbulent flows over a NACA4412 airfoil and the periodic hill. Our results show the excellent applicability of PINNs for laminar flows with strong pressure gradients, where predictions with less than 1% error can be obtained. Modelling the near-wall region of wall-bounded turbulent flows is a widespread practice to reduce the computational cost of large-eddy simulations (LESs) at high Reynolds number. As a first step towards a data-driven wall-model, a neural-network-based approach to predict the near-wall behaviour in a turbulent open channel flow is investigated. The fully-convolutional network (FCN) proposed by Guastoni et al. [preprint, arXiv:2006.12483] is trained to predict the two-dimensional velocity-fluctuation fields at $y^{+}_{\rm target}$, using the sampled fluctuations in wall-parallel planes located farther from the wall, at $y^{+}_{\rm input}$. The data for training and testing is obtained from a direct numerical simulation (DNS) at friction Reynolds numbers $Re_{\tau} = 180$ and $550$. The turbulent velocity-fluctuation fields are sampled at various wall-normal locations, i.e. $y^{+} = \{15, 30, 50, 80, 100, 120, 150\}$. At $Re_{\tau}=550$, the FCN can take advantage of the self-similarity in the logarithmic region of the flow and predict the velocity-fluctuation fields at $y^{+} = 50$ using the velocity-fluctuation fields at $y^{+} = 100$ as input with less than 20% error in prediction of streamwise-fluctuations intensity. Recent trends and advancement in including more diverse and heterogeneous hardware in High-Performance Computing is challenging software developers in their pursuit for good performance and numerical stability. The well-known maxim "software outlives hardware" may no longer necessarily hold true, and developers are today forced to re-factor their codebases to leverage these powerful new systems. CFD is one of the many application domains affected. In this paper, we present Neko, a portable framework for high-order spectral element flow simulations. Unlike prior works, Neko adopts a modern object-oriented approach, allowing multi-tier abstractions of the solver stack and facilitating hardware backends ranging from general-purpose processors down to exotic vector processors and FPGAs. We show that Neko's performance and accuracy are comparable to NekRS, and thus on-par with Nek5000's successor on modern CPU machines. Furthermore, we develop a performance model, which we use to discuss challenges and opportunities for high-order solvers on emerging hardware.

The application of drag-control strategies on canonical wall-bounded turbulence, such as periodic channel and zero- or adverse-pressure-gradient boundary layers, raises the question of how to describe control effects consistently for different reference cases. We employ the RD identity (Renard & Deck, J. Fluid Mech., 790, 2016, pp. 339-367) to decompose the mean friction drag and investigate the control effects of uniform blowing and suction applied to a NACA4412 airfoil at chord Reynolds numbers Re_c=200,000 and 400,000. The connection of the drag reduction/increase by using blowing/suction with the turbulence statistics (including viscous dissipation, turbulence-kinetic-energy production, and spatial growth of the flow) across the boundary layer, subjected to adverse or favorable pressure gradients, are examined. We found that the peaks of the statistics associated with the friction-drag generation exhibit good scaling in either inner or outer units throughout the boundary layer. They are also independent of the Reynolds number, control scheme, and intensity of the blowing/suction. The small- and large-scale structures are separated with an adaptive scale-decomposition method, i.e. empirical mode decomposition (EMD), aiming to analyze the scale-specific contribution of turbulent motions to friction-drag generation. Results unveil that blowing on the suction side of the airfoil is able to enhance the contribution of large-scale motions and to suppress that of small-scales; on the other hand, suction behaves contrarily. The contributions related to cross-scale interactions remain almost unchanged with different control strategies.

Bayesian optimization (BO) based on Gaussian process regression (GPR) is applied to different CFD (computational fluid dynamics) problems which can be of practical relevance. The problems are i) shape optimization in a lid-driven cavity to minimize or maximize the energy dissipation, ii) shape optimization of the wall of a channel flow in order to obtain a desired pressure-gradient distribution along the edge of the turbulent boundary layer formed on the other wall, and finally, iii) optimization of the controlling parameters of a spoiler-ice model to attain the aerodynamic characteristics of the airfoil with an actual surface ice. The diversity of the optimization problems, independence of the optimization approach from any adjoint information, the ease of employing different CFD solvers in the optimization loop, and more importantly, the relatively small number of the required flow simulations reveal the flexibility, efficiency, and versatility of the BO-GPR approach in CFD applications. It is shown that to ensure finding the global optimum of the design parameters of the size up to 8, less than 90 executions of the CFD solvers are needed. Furthermore, it is observed that the number of flow simulations does not significantly increase with the number of design parameters. The associated computational cost of these simulations can be affordable for many optimization cases with practical relevance.

Improvements in computer systems have historically relied on two well-known observations: Moore's law and Dennard's scaling. Today, both these observations are ending, forcing computer users, researchers, and practitioners to abandon the general-purpose architectures' comforts in favor of emerging post-Moore systems. Among the most salient of these post-Moore systems is the Field-Programmable Gate Array (FPGA), which strikes a convenient balance between complexity and performance. In this paper, we study modern FPGAs' applicability in accelerating the Spectral Element Method (SEM) core to many computational fluid dynamics (CFD) applications. We design a custom SEM hardware accelerator operating in double-precision that we empirically evaluate on the latest Stratix 10 GX-series FPGAs and position its performance (and power-efficiency) against state-of-the-art systems such as ARM ThunderX2, NVIDIA Pascal/Volta/Ampere Tesla-series cards, and general-purpose manycore CPUs. Finally, we develop a performance model for our SEM-accelerator, which we use to project future FPGAs' performance and role to accelerate CFD applications, ultimately answering the question: what characteristics would a perfect FPGA for CFD applications have?, Comment: 10 pages, IEEE International Parallel and Distributed Processing Symposium 2021 (IPDPS'21)

A framework is developed based on different uncertainty quantification (UQ) techniques in order to assess validation and verification (V&V) metrics in computational physics problems, in general, and computational fluid dynamics (CFD), in particular. The metrics include accuracy, sensitivity and robustness of the simulator's outputs with respect to uncertain inputs and computational parameters. These parameters are divided into two groups: based on the variation of the first group, a computer experiment is designed, the data of which may become uncertain due to the parameters of the second group. To construct a surrogate model based on uncertain data, Gaussian process regression (GPR) with observation-dependent (heteroscedastic) noise structure is used. To estimate the propagated uncertainties in the simulator's outputs from first and also the combination of first and second groups of parameters, standard and probabilistic polynomial chaos expansions (PCE) are employed, respectively. Global sensitivity analysis based on Sobol decomposition is performed in connection with the computer experiment to rank the parameters based on their influence on the simulator's output. To illustrate its capabilities, the framework is applied to the scale-resolving simulations of turbulent channel flow using the open-source CFD solver Nek5000. Due to the high-order nature of Nek5000 a thorough assessment of the results' accuracy and reliability is crucial, as the code is aimed at high-fidelity simulations. The detailed analyses and the resulting conclusions can enhance our insight into the influence of different factors on physics simulations, in particular the simulations of wall-bounded turbulence.

Two models based on convolutional neural networks are trained to predict the two-dimensional velocity-fluctuation fields at different wall-normal locations in a turbulent open channel flow, using the wall-shear-stress components and the wall pressure as inputs. The first model is a fully-convolutional neural network (FCN) which directly predicts the fluctuations, while the second one reconstructs the flow fields using a linear combination of orthonormal basis functions, obtained through proper orthogonal decomposition (POD), hence named FCN-POD. Both models are trained using data from two direct numerical simulations (DNS) at friction Reynolds numbers $Re_{\tau} = 180$ and $550$. Thanks to their ability to predict the nonlinear interactions in the flow, both models show a better prediction performance than the extended proper orthogonal decomposition (EPOD), which establishes a linear relation between input and output fields. The performance of the various models is compared based on predictions of the instantaneous fluctuation fields, turbulence statistics and power-spectral densities. The FCN exhibits the best predictions closer to the wall, whereas the FCN-POD model provides better predictions at larger wall-normal distances. We also assessed the feasibility of performing transfer learning for the FCN model, using the weights from $Re_{\tau}=180$ to initialize those of the $Re_{\tau}=550$ case. Our results indicate that it is possible to obtain a performance similar to that of the reference model up to $y^{+}=50$, with $50\%$ and $25\%$ of the original training data. In the CFD solver Nek5000, the computation is dominated by the evaluation of small tensor operations. Nekbone is a proxy app for Nek5000 and has previously been ported to GPUs with a mixed OpenACC and CUDA approach. In this work, we continue this effort and optimize the main tensor-product operation in Nekbone further. Our optimization is done in CUDA and uses a different, 2D, thread structure to make the computations layer by layer. This enables us to use loop unrolling as well as utilize registers and shared memory efficiently. Our implementation is then compared on both the Pascal and Volta GPU architectures to previous GPU versions of Nekbone as well as a measured roofline. The results show that our implementation outperforms previous GPU Nekbone implementations by 6-10%. Compared to the measured roofline, we obtain 77 - 92% of the peak performance for both Nvidia P100 and V100 GPUs for inputs with 1024 - 4096 elements and polynomial degree 9., Comment: 4 pages, 4 figures

Recent reproducibility case studies have raised concerns showing that much of the deposited research has not been reproducible. One of their conclusions was that the way data repositories store research data and code cannot fully facilitate reproducibility due to the absence of a runtime environment needed for the code execution. New specialized reproducibility tools provide cloud-based computational environments for code encapsulation, thus enabling research portability and reproducibility. However, they do not often enable research discoverability, standardized data citation, or long-term archival like data repositories do. Opposition-control of the energetic cycle of near wall streaks in wall-bounded turbulence, using numerical approaches, has shown promise for drag reduction. For practical implementation, opposition control is only realizable if there is a degree of coherence between the sensor--actuator pairs of the control system (these sensors and actuators should typically be wall-based to avoid parasitic drag). As such, we here inspect the feasibility of real-time control of the near-wall cycle, by considering the coherence between a measurable wall-quantity, being the wall-shear stress fluctuations, and the streamwise and wall-normal velocity fluctuations in a turbulent boundary layer. Synchronized spatial and temporal velocity data from numerical simulations at $Re_\tau \approx 590$ and $ 2000$ are employed. It is shown that the spectral energy of the streamwise velocity fluctuations that is stochastically incoherent with wall signals is independent of Reynolds number in the near wall region. Consequently, the streamwise energy-fraction that is stochastically wall-coherent grows with Reynolds number due to the increasing range of energetic large scales. This thus implies that a wall-based control system has the ability to manipulate a larger portion of the total turbulence energy at off-wall locations, at higher Reynolds numbers. Coherence values of 0.55 and 0.4, which are considerably lower than the maximum possible coherence 1, were found between the streamwise and wall-normal velocity fluctuations at the near wall peak in the energy spectrogram, respectively, and the streamwise fluctuating friction velocity. This suggests that a closed-loop drag reduction scheme targeting near wall cycle of streaks alone will be of limited success in practice as the Reynolds number grows.

The capabilities of recurrent neural networks and Koopman-based frameworks are assessed in the prediction of temporal dynamics of the low-order model of near-wall turbulence by Moehlis et al. (New J. Phys. 6, 56, 2004). Our results show that it is possible to obtain excellent reproductions of the long-term statistics and the dynamic behavior of the chaotic system with properly trained long-short-term memory (LSTM) networks, leading to relative errors in the mean and the fluctuations below $1\%$. Besides, a newly developed Koopman-based framework, called Koopman with nonlinear forcing (KNF), leads to the same level of accuracy in the statistics at a significantly lower computational expense. Furthermore, the KNF framework outperforms the LSTM network when it comes to short-term predictions. We also observe that using a loss function based only on the instantaneous predictions of the chaotic system can lead to suboptimal reproductions in terms of long-term statistics. Direct numerical simulations, performed with a high-order spectral-element method, are used to study coherent structures in turbulent pipe flow at friction Reynolds numbers $Re_{\tau} = 180$ and $550$. The database was analysed using spectral proper orthogonal decomposition (SPOD) to identify energetically dominant coherent structures, most of which turn out to be streaks and quasi-streamwise vortices. To understand how such structures can be modelled, the linear flow responses to harmonic forcing were computed using the singular value decomposition of the resolvent operator, using the mean field as a base flow. The SPOD and resolvent analysis were calculated for several combinations of frequencies and wavenumbers, allowing to map out the similarities between SPOD modes and optimal responses for a wide range of relevant scales in turbulent pipe flows. In order to explore physical reasons behind the agreement between both methods, an indicator of lift-up mechanism in the resolvent analysis was introduced, activated when optimal forcing represents quasi-streamwise vortices and associated response corresponds to streaks. Good agreement between leading SPOD and resolvent modes is observed in a large region of parameter space. In this region, a significant gain separation is found in resolvent analysis, which may be attributed to the strong amplification associated with the lift-up mechanism. For both Reynolds numbers, the observed concordances were generally for structures with large energy in the buffer layer. Dissipative dynamical systems characterised by two basins of attraction are found in many physical systems, notably in hydrodynamics where laminar and turbulent regimes can coexist. The state space of such systems is structured around a dividing manifold called the edge, which separates trajectories attracted by the laminar state from those reaching the turbulent state. We apply here concepts and tools from Lagrangian data analysis to investigate this edge manifold. This approach is carried out in the state space of automous arbitrarily high-dimensional dissipative systems, in which the edge manifold is re-interpreted as a Lagrangian Coherent Structure (LCS). Two different diagnostics, finite-time Lyapunov exponents and Lagrangian Descriptors, are used and compared with respect to their ability to identify the edge and to their scalability. Their properties are illustrated on several low-order models of subcritical transition of increasing dimension and complexity, as well on well-resolved simulations of the Navier-Stokes equations in the case of plane Couette flow. They allow for a mapping of the global structure of both the state space and the edge manifold based on quantitative information.
