Common functional languages incentivize tail-recursive functions, as opposed to general recursive functions that consume stack space and may not scale to large inputs. This distinction occasionally requires writing functions in a tail-recursive style that may be more complex and slower than the natural, non-tail-recursive definition. This work describes our implementation of the *tail modulo constructor* (TMC) transformation in the OCaml compiler, an optimization that provides stack-efficiency for a larger class of functions -- tail-recursive *modulo constructors* -- which includes in particular the natural definition of `List.map` and many similar recursive data-constructing functions. We prove the correctness of this program transformation in a simplified setting -- a small untyped calculus -- that captures the salient aspects of the OCaml implementation. Our proof is mechanized in the Coq proof assistant, using the Iris base logic. An independent contribution of our work is an extension of the Simuliris approach to define simulation relations that support different calling conventions. Everyday experience shows that cellular sheets are stiffened by the presence of a pressurized gas: from bicycle inner tubes to bubble wrap, the presence of an internal pressure increases the stiffness of otherwise floppy structures. The same is true of plants, with turgor pressure (due to the presence of water) taking the place of gas pressure; indeed, in the absence of water, many plants wilt. However, the mechanical basis of this stiffening is somewhat opaque: simple attempts to rationalize it suggest that the stiffness should be independent of the pressure, at odds with everyday experience. Here, we study the mechanics of sheets that are a single cell thick and show how a pressure-dependent bending stiffness may arise. Our model rationalizes observations of turgor-driven shrinkage in plant cells and also suggests that turgor is unlikely to provide significant structural support in many monolayer leaves, such as those found in mosses. However, for such systems, turgor does provide a way to control leaf shape, in accordance with observations of curling upon drying of moss leaves. We present a new approach for simulating x-ray nanobeam Bragg coherent diffraction patterns based on the Takagi-Taupin equations. Compared to conventional methods, the current approach can be universally applied to any weakly strained system including semi-infinite crystals that diffract dynamically. It addresses issues such as the curved wavefront and re-divergence of the focused incident beam. We show excellent agreement against experimental data on a strained La0.7Sr0.3MnO3 thin film on SrTiO3 substrate, and a path to extracting physical information using automatic differentiation.

The Near-InfraRed Planet Searcher or NIRPS is a precision radial velocity spectrograph developed through collaborative efforts among laboratories in Switzerland, Canada, Brazil, France, Portugal and Spain. NIRPS extends to the 0.98-1.8 $\mu$m domain of the pioneering HARPS instrument at the La Silla 3.6-m telescope in Chile and it has achieved unparalleled precision, measuring stellar radial velocities in the infrared with accuracy better than 1 m/s. NIRPS can be used either stand-alone or simultaneously with HARPS. Commissioned in late 2022 and early 2023, NIRPS embarked on a 5-year Guaranteed Time Observation (GTO) program in April 2023, spanning 720 observing nights. This program focuses on planetary systems around M dwarfs, encompassing both the immediate solar vicinity and transit follow-ups, alongside transit and emission spectroscopy observations. We highlight NIRPS's current performances and the insights gained during its deployment at the telescope. PLATO (PLAnetary Transits and Oscillations of stars) is ESA's M3 mission designed to detect and characterise extrasolar planets and perform asteroseismic monitoring of a large number of stars. PLATO will detect small planets (down to <2 R_(Earth)) around bright stars (<11 mag), including terrestrial planets in the habitable zone of solar-like stars. With the complement of radial velocity observations from the ground, planets will be characterised for their radius, mass, and age with high accuracy (5 %, 10 %, 10 % for an Earth-Sun combination respectively). PLATO will provide us with a large-scale catalogue of well-characterised small planets up to intermediate orbital periods, relevant for a meaningful comparison to planet formation theories and to better understand planet evolution. It will make possible comparative exoplanetology to place our Solar System planets in a broader context. In parallel, PLATO will study (host) stars using asteroseismology, allowing us to determine the stellar properties with high accuracy, substantially enhancing our knowledge of stellar structure and evolution. The payload instrument consists of 26 cameras with 12cm aperture each. For at least four years, the mission will perform high-precision photometric measurements. Here we review the science objectives, present PLATO's target samples and fields, provide an overview of expected core science performance as well as a description of the instrument and the mission profile at the beginning of the serial production of the flight cameras. PLATO is scheduled for a launch date end 2026. This overview therefore provides a summary of the mission to the community in preparation of the upcoming operational phases.

The cornea, as the outer element of the human eye, plays a pivotal role in vision. Any defects in its shape can result in visual impairments. Mechanical defect manifest as shape defects, as the cornea is under to pressure. Our study presents the first comprehensive observation of human corneal deformation throughout its entire thickness during an inflation test, through Optical Coherence Tomography (OCT). Horizontal deformation reveals depth-dependent heterogeneity, suggesting that the cornea's posterior part is softer than the anterior part. Vertical deformation was observed at levels significantly higher than expected and exhibited depth-dependent heterogeneity, delineating three distinct regions. The central region of the cornea initially experienced rapid swelling, possibly due to osmotic effects, followed by increasing compressions as pressure rose. Conversely, the anterior and posterior regions showed no sign of swelling, and a difference in the compressive response, possibly due to difference in stiffness. Our study shows the complexity of human corneal mechanics, highlighting strong anisotropy and depth-dependent behavior, and implicating osmotic and poroelastic properties.

The crystallographic texture is a key organization feature of many technical and biological materials. In these materials, especially hierarchically structured ones, the preferential alignment of the nano constituents is heavily influencing the macroscopic behaviour of the material. In order to study local crystallographic texture with both high spatial and angular resolution, we developed Texture tomography (TexTOM). This approach allows to model the diffraction data of polycrystalline materials by using the full reciprocal space of the ensemble of crystals and describe the texture in each voxel via a orientation distribution function. This means, it provides 3D reconstructions of the local texture by measuring the probabilities of all crystal orientations. The TexTOM approach addresses limitations associated with existing models: It correlates the intensities from several Bragg reflections, thus reduces ambiguities resulting from symmetry. Further, it yields quantitative probability distributions of local real space crystal orientations without further assumptions on the sample structure. Finally, its efficient mathematical formulation enables reconstructions faster than the time-scale of the experiment. In this manuscript, we present the mathematical model, the inversion strategy and its current experimental implementation. We show characterizations of simulated data as well as experimental data obtained from a synthetic, inorganic model sample, the silica-witherite biomorph. In conclusion, Tex-TOM provides a versatile framework to reconstruct 3D quantitative texture information for polycrystalline samples. In this way, it opens the door for unprecedented insights into the nanostructural makeup of natural and technical materials.

This work proposes an innovative approach to improve Bragg coherent diffraction imaging (BCDI) microscopy applied to time evolving crystals and/or non-homogeneous crystalline strain fields, identified as two major limitations of BCDI microscopy. Speckle BCDI (spBCDI), introduced here, rests on the ability of a strongly non-uniform illumination to induce a convolution of the three-dimensional (3D) frequency content associated with the finite-size crystal and a kernel acting perpendicularly to the illumination beam. In the framework of Bragg diffraction geometry, this convolution is beneficial as it encodes some 3D information about the sample in a single two-dimensional (2D) measurement, i.e., in the detector plane. With this approach, we demonstrate that we can drastically reduce the sampling frequency along the rocking curve direction and still obtain data sets with enough information to be inverted by a traditional phase retrieval algorithm. Numerical simulations, performed for a highly distorted crystal, show that spBCDI allows a gain in the sampling ratio ranging between 4 and 20 along the rocking curve scan, for a speckle illumination with individual speckle size of 50 nm. Furthermore, spBCDI allows working at low intensity levels, leading to an additional gain for the total scanning time. Reductions of a factor of about 32 were numerically observed. Thus, measurements in the 0.3 s time scale at 4th generation synchrotrons become feasible, with a remarkable performance for the imaging of strongly distorted crystals. We describe a phase-retrieval-based imaging method to directly spatially resolve the vector lattice distortions in an extended crystalline sample by explicit coupling of independent Bragg ptychography data sets into the reconstruction process. Our method addresses this multi-peak Bragg ptychography (MPBP) inverse problem by explicit gradient descent optimization of an objective function based on modeling of the probe-lattice interaction, along with corrective steps to address spurious reconstruction artifacts. Robust convergence of the optimization process is ensured by computing exact gradients with the automatic differentiation capabilities of high-performance computing software packages. We demonstrate MPBP reconstruction with simulated ptychography data mimicking diffraction from a single crystal membrane containing heterogeneities that manifest as phase discontinuities in the diffracted wave. We show the superior ability of such an optimization-based approach in removing reconstruction artifacts compared to existing phase retrieval and lattice distortion reconstruction approaches.

Improving the resolution of fluorescence microscopy beyond the diffraction limit can be achievedby acquiring and processing multiple images of the sample under different illumination conditions.One of the simplest techniques, Random Illumination Microscopy (RIM), forms the super-resolvedimage from the variance of images obtained with random speckled illuminations. However, thevalidity of this process has not been fully theorized. In this work, we characterize mathematicallythe sample information contained in the variance of diffraction-limited speckled images as a functionof the statistical properties of the illuminations. We show that an unambiguous two-fold resolutiongain is obtained when the speckle correlation length coincides with the width of the observationpoint spread function. Last, we analyze the difference between the variance-based techniques usingrandom speckled illuminations (as in RIM) and those obtained using random fluorophore activation(as in Super-resolution Optical Fluctuation Imaging, SOFI).

We propose a combination of microrheological and structural characterizations of fibrin networks to study blood hypercoagulability. Fibrin is the central element of coagulation as its polymerization creates the network of fibers in which platelets and red blood cells are included. This is a controlled process via cascades between various coagulation factors. An alteration in the concentrations of coagulation factors and inhibitors will lead to hypocoagulation or hypercoagulation. These changes in the conditions of polymerization of fibrin lead to the formation of networks with different architectures and thus modify its mechanical behavior. We have performed microrheology by recording Brownian motion of microbeads caught in the network of clots. The structure was quantified under the same polymerization conditions with confocal microscopy images. We have tested our approach by adding fibrinogen to the plasma, which leads to a stiffer, denser network with shorter fibers. The addition of coagulation Factor VIII at 400% induces the same correlated trend between a denser network and a higher modulus. This comparative approach is promising for the study of other conditions altering clot formation and may lead to a new diagnosis approach for hypercoagulability.

Background: Direct dental restoration implies a drying of the dentin substrate. This drying may induce significant strain in the dentin, affecting the bonding efficiency of the restoration. Objective: We measure the dilatation of dentine under changes of relative humidity as well as the impact of humidity on dentin elastic properties. This investigates the role of relative humidity variation during dental surgery on restoration lifetime. Methods: We have coupled an environmental chamber to control both temperature and humidity on the sample, with an optical microscope to measure precisely the strain on the sample surface, after a quantification of the measurement noise. This set-up is used on carefully prepared samples placed on a compression device to measure the elastic parameters. Results: Dentin dilates when the relative humidity increases, with a coefficient of hygroscopic expansion of typically 6.10-3 %.(%RH)-1. This dilatation occurs in about ten minutes. Young modulus and Poisson's ratio are not modified by the variation of relative humidity. Conclusions: Hygroscopic expansion is an order of magnitude larger than thermal expansion during dental surgery: around 0.3% with respect to 0.03%. These levels are low with respect to dental rupture, but may induce a significant decrease of the life-expectancy of a restoration.

Temporal point processes (TPP) are a natural tool for modeling event-based data. Among all TPP models, Hawkes processes have proven to be the most widely used, mainly due to their adequate modeling for various applications, particularly when considering exponential or non-parametric kernels. Although non-parametric kernels are an option, such models require large datasets. While exponential kernels are more data efficient and relevant for specific applications where events immediately trigger more events, they are ill-suited for applications where latencies need to be estimated, such as in neuroscience. This work aims to offer an efficient solution to TPP inference using general parametric kernels with finite support. The developed solution consists of a fast $\ell_2$ gradient-based solver leveraging a discretized version of the events. After theoretically supporting the use of discretization, the statistical and computational efficiency of the novel approach is demonstrated through various numerical experiments. Finally, the method's effectiveness is evaluated by modeling the occurrence of stimuli-induced patterns from brain signals recorded with magnetoencephalography (MEG). Given the use of general parametric kernels, results show that the proposed approach leads to an improved estimation of pattern latency than the state-of-the-art.

One of the major challenges of mid-infrared astronomical heterodyne interferometry is its sensitivity limitations. Detectors capable of handling several 10 GHz bandwidths have been identified as key building blocks of future instruments. Intersubband detectors based on heterostructures have recently demonstrated their ability to provide such performances. In this work we characterize a Quantum Well Infrared Photodetector in terms of noise, dynamic range and bandwidth in a non-interferometric heterodyne set-up. We present a general analytic approach to spatially resolve the nano-scale lattice distortion field of strained and defected compact crystals with Bragg coherent x-ray diffraction imaging (BCDI). Our approach relies on fitting a differentiable forward model simultaneously to multiple BCDI datasets corresponding to independent Bragg reflections from the same single crystal. It is designed to be faithful to heterogeneities that potentially manifest as phase discontinuities in the coherently diffracted wave, such as lattice dislocations in an imperfect crystal. We retain fidelity to such small features in the reconstruction process through a Fourier transform -based resampling algorithm designed to largely avoid the point spread tendencies of commonly employed interpolation methods. The reconstruction model defined in this manner brings BCDI reconstruction into the scope of explicit optimization driven by automatic differentiation. With results from simulations and experimental diffraction data, we demonstrate significant improvement in the final image quality compared to conventional phase retrieval, enabled by explicitly coupling multiple BCDI datasets into the reconstruction loss function., Comment: 30 pages, 23 figures

The quantitative analysis of non-invasive electrophysiology signals from electroencephalography (EEG) and magnetoencephalography (MEG) boils down to the identification of temporal patterns such as evoked responses, transient bursts of neural oscillations but also blinks or heartbeats for data cleaning. Several works have shown that these patterns can be extracted efficiently in an unsupervised way, e.g., using Convolutional Dictionary Learning. This leads to an event-based description of the data. Given these events, a natural question is to estimate how their occurrences are modulated by certain cognitive tasks and experimental manipulations. To address it, we propose a point process approach. While point processes have been used in neuroscience in the past, in particular for single cell recordings (spike trains), techniques such as Convolutional Dictionary Learning make them amenable to human studies based on EEG/MEG signals. We develop a novel statistical point process model-called driven temporal point processes (DriPP)-where the intensity function of the point process model is linked to a set of point processes corresponding to stimulation events. We derive a fast and principled expectation-maximization (EM) algorithm to estimate the parameters of this model. Simulations reveal that model parameters can be identified from long enough signals. Results on standard MEG datasets demonstrate that our methodology reveals event-related neural responses-both evoked and induced-and isolates non-task specific temporal patterns.

Keratoconus is a pathology of the cornea associated with a tissue thinning and a weakening of its mechanical properties. However, it remains elusive which aspect is the leading cause of the disease. To investigate this question, we combined a multiscale model with a patient-geometry in order to simulate the mechanical response of healthy and pathological corneas under intraocular pressure. The constitutive behavior of the cornea is described through an energy function which takes into account the isotropic matrix of the cornea, the geometric structure of collagen lamellae and the quasi-incompressibility of the tissue. A micro-sphere description is implemented to take into account the typical features of the collagen lamellae as obtained experimentally, namely their orientation, their stiffness and their dispersion, as well as the their unfolding stretch, at which they start to provide a significant force. A set of reference parameters is obtained to fit experimental inflation data of the literature. We show that the most sensitive parameter is the unfolding stretch, as a small variation of this parameter induces a major change in the corneal apex displacement. The keratoconus case is then studied by separating the impact of the geometry and the one of the mechanics. We computed the evolution of the SimK (a clinical indicator of cornea curvature) and elevation maps: we were able to reproduce the reported changes of SimK with pressure only by a mechanical weakening, and not by a change in geomtry. More specifically, the weakening has to target the lamellae and not the matrix. The mechanical weakening leads to elevations close to early stage keratoconus, but our model lacks the remodeling component to couple the change in mechanics with changes in geometry.

In organic solar cells, photogenerated singlet excitons form charge transfer (CT) complexes, which subsequently split into free charge carriers. Here, we consider the contributions of excess energy and molecular quadrupole moments to the charge separation process. We investigate charge photogeneration in two separate bulk heterojunction systems consisting of the polymer donor PTB7-Th and two non-fullerene acceptors, ITIC and h-ITIC. CT state dissociation in these donor-acceptor systems is monitored by charge density decay dynamics obtained from transient absorption experiments. We study the electric field dependence of charge carrier generation at different excitation energies by time delayed collection field (TDCF) and sensitive steady-state photocurrent measurements. Upon excitation below the optical gap free charge carrier generation becomes less field dependent with increasing photon energy, which challenges the view of charge photogeneration proceeding through energetically lowest CT states. We determine the average distance between electron-hole pairs at the donor-acceptor interface from empirical fits to the TDCF data. The delocalisation of CT states is larger in PTB7-Th:ITIC, the system with larger molecular quadrupole moment, indicating the sizeable effect of the electrostatic potential at the donor-acceptor interface on the dissociation of CT complexes., Comment: 11 pages, 6 figures

Atomic force microscopy (AFM) has been constantly supporting nanosciences and nanotechnologies for over 30 years, being present in many fields from condensed matter physics to biology. It enables measuring very weak forces at the nanoscale, thus elucidating interactions at play in fundamental processes. Here we leverage the combined benefits of micro/nanoelectromechanical systems and cavity optomechanics to fabricate a sensor for dynamic mode AFM at a frequency above 100 MHz. This is two decades above the fastest commercial AFM probes, suggesting opportunity for measuring forces at timescales unexplored so far. The fabrication is achieved using very-large scale integration technologies inherited from photonic silicon circuits. The probe's ring optomechanical cavity is coupled to a 1.55 um laser light and features a 130 MHz mechanical resonance mode with a quality factor of 900 in air. A limit of detection in displacement of 3.10-16 m/sqrt(Hz) is obtained, enabling the detection of the Brownian motion of the probe and paving the way for force sensing experiments in the dynamic mode with a working vibration amplitude in the picometer range. Inserted in a custom AFM instrument embodiment, this optomechanical sensor demonstrates the capacity to perform force-distance measurements and to maintain a constant interaction strength between tip and sample, an essential requirement for AFM applications. Experiments show indeed a stable closed-loop operation with a setpoint of 4 nN/nm for an unprecedented sub-picometer vibration amplitude, where the tip-sample interaction is mediated by a stretched water meniscus.

Over the last decade, the vector-apodizing phase plate (vAPP) coronagraph has been developed from concept to on-sky application in many high-contrast imaging systems on 8-m class telescopes. The vAPP is an geometric-phase patterned coronagraph that is inherently broadband, and its manufacturing is enabled only by direct-write technology for liquid-crystal patterns. The vAPP generates two coronagraphic PSFs that cancel starlight on opposite sides of the point spread function (PSF) and have opposite circular polarization states. The efficiency, that is the amount of light in these PSFs, depends on the retardance offset from half-wave of the liquid-crystal retarder. Using different liquid-crystal recipes to tune the retardance, different vAPPs operate with high efficiencies ($>96\%$) in the visible and thermal infrared (0.55 $\mu$m to 5 $\mu$m). Since 2015, seven vAPPs have been installed in a total of six different instruments, including Magellan/MagAO, Magellan/MagAO-X, Subaru/SCExAO, and LBT/LMIRcam. Using two integral field spectrographs installed on the latter two instruments, these vAPPs can provide low-resolution spectra (R$\sim$30) between 1 $\mu$m and 5 $\mu$m. We review the design process, development, commissioning, on-sky performance, and first scientific results of all commissioned vAPPs. Optomechanical systems combine extreme sensitivity and bandwidth in the control of mechanical motion, of interest for various applications. Integrated on a chip, actuated and detected all-optically by a single laser, they could disrupt sensing technologies. We introduce here a multiphysics model that describes their operation in the oscillating mode, under sinusoidal modulation of the laser, when both photothermal forces and radiation pressure are present, and when nonlinear absorption occurs in the device. The model is validated by systematic experiments on ultra-high frequency optomechanical disk resonators and leads to a quantitative assessment of the amplitude and phase of the demodulated output signal, which carries the sensing information.

The phase retrieval problem, where one aims to recover a complex-valued image from far-field intensity measurements, is a classic problem encountered in a range of imaging applications. Modern phase retrieval approaches usually rely on gradient descent methods in a nonlinear minimization framework. Calculating closed-form gradients for use in these methods is tedious work, and formulating second order derivatives is even more laborious. Additionally, second order techniques often require the storage and inversion of large matrices of partial derivatives, with memory requirements that can be prohibitive for data-rich imaging modalities. We use a reverse-mode automatic differentiation (AD) framework to implement an efficient matrix-free version of the Levenberg-Marquardt (LM) algorithm, a longstanding method that finds popular use in nonlinear least-square minimization problems but which has seen little use in phase retrieval. Furthermore, we extend the basic LM algorithm so that it can be applied for general constrained optimization problems beyond just the least-square applications. Since we use AD, we only need to specify the physics-based forward model for a specific imaging application; the derivative terms are calculated automatically through matrix-vector products, without explicitly forming any large Jacobian or Gauss-Newton matrices. We demonstrate that this algorithm can be used to solve both the unconstrained ptychographic object retrieval problem and the constrained "blind" ptychographic object and probe retrieval problems, under both the Gaussian and Poisson noise models, and that this method outperforms best-in-class first-order ptychographic reconstruction methods: it provides excellent convergence guarantees with (in many cases) a superlinear rate of convergence, all with a computational cost comparable to, or lower than, the tested first-order algorithms.

In this communication, we discuss how 3D information about the structure of a crystalline sample is encoded in Bragg 3DXCDI measurements. Our analysis brings to light the role of the experimental parameters in the quality of the final reconstruction. One of our salient conclusions is that these parameters can be set prior to the ptychographic 3DXCDI experiment and that the spatial resolution limit of the 3D reconstruction can be evaluated accordingly., Comment: in Proceedings of iTWIST'20, Paper-ID: 15, Nantes, France, December, 2-4, 2020

This paper addresses three-dimensional signal distortion and image reconstruction issues in x-ray Bragg coherent diffraction imaging (BCDI) in the event of a general non-orthogonal orientation of the area detector with respect to the diffracted beam. Growing interest in novel BCDI adaptations at fourth-generation synchrotron light sources has necessitated improvisations in the experimental configuration and the subsequent data analysis. One such possibly unavoidable improvisation that is envisioned in this paper is a photon-counting area detector whose face is tilted away from the perpendicular to the Bragg-diffracted beam during acquisition of the coherent diffraction signal. We describe a likely circumstance in which one would require such a detector configuration, along with experimental precedent at third generation synchrotrons. Using physically accurate diffraction simulations from synthetic scatterers in the presence of such tilted detectors, we analyze the general nature of the observed signal distortion qualitatively and quantitatively, and provide a prescription to correct for it during image reconstruction. Our simulations and reconstructions are based on an adaptation of the known theory of BCDI sampling geometry as well as recently developed projection-based methods of wavefield propagation. Such configurational modifications and their numerical remedies are potentially valuable in realizing unconventional coherent diffraction measurement geometries and eventually paving the way for the integration of BCDI into new materials characterization experiments at next-generation light sources., Comment: 13 pages, 5 figures

Phase separated macromolecules play essential roles in many biological and synthetic systems. Physical characterization of these systems can be challenging because of limited sample volumes, particularly for phase-separated proteins. Here, we demonstrate that a classic method for measuring the surface tension of liquid droplets, based on the analysis of the shape of a sessile droplet, can be effectively scaled down for this application. The connection between droplet shape and surface tension relies on the density difference between the droplet and its surroundings. This can be determined with small sample volumes in the same setup by measuring the droplet sedimentation velocity. Hydrogels provide a solution-mimicking environment for the interaction with living systems that make them desirable for various biomedical and technological applications. Because relevant biological processes in living tissues occur at the biomolecular scale, hydrogel nanopatterning can be leveraged to attain novel material properties and functionalities. However, the fabrication of high aspect ratio (HAR) nanostructures in hydrogels capable of self-standing in aqueous environments, with fine control of the size and shape distribution, remains challenging. Here, we report the synthesis of nanostructures with a HAR in bacterial cellulose (BC) hydrogel via directed plasma nanosynthesis using argon ions. The nanostructures in BC are reproducible, stable to sterilization, and liquid immersion. Using in-situ surface characterization and semi-empirical modeling, we discovered that pattern formation was linked to the formation of graphite-like clusters composed of a mixture of C-C and C=C bonds. Moreover, our model predicts that reactive species at the onset of the argon irradiation accelerate the bond breaking of weak bonds, contributing to the formation of an amorphous carbon layer and nanopattern growth., Comment: This paper is now published on ACS Applied Nano Materials 2020

In this two-part article series we provide a generalized description of the scattering geometry of Bragg coherent diffraction imaging (BCDI) experiments, the shear distortion effects inherent to the resulting three-dimensional (3D) image from current phase retrieval methods and strategies to mitigate this distortion. In this Part I, we derive in general terms the real-space coordinate transformation to correct this shear, which originates in the more fundamental relationship between the representations of mutually conjugate 3D spaces. Such a transformation, applied as a final post-processing step following phase retrieval, is crucial for arriving at an un-distorted and physically meaningful image of the 3D scatterer. As the relevance of BCDI grows in the field of materials characterization, we take this opportunity to generalize the available sparse literature that addresses the geometric theory of BCDI and the subsequent analysis methods. This aspect, specific to coherent Bragg diffraction and absent in two-dimensional transmission CDI experiments, gains particular importance concerning spatially-resolved characterization of 3D crystalline materials in a realiable, non-destructive manner. These articles describe this theory, from the diffraction in Bragg geometry, to the corrections needed to obtain a properly rendered digital image of the 3D scatterer. Part I provides the experimental BCDI communitcy with the theoretical underpinnings of the 3D real-space distortions in the phase-retrieved object, along with the necessary post-retrieval correction method. Part II builds upon the geometric theory developed in Part I with the formalism to correct the shear distortions directly on an orthogonal grid within the phase retrieval algorithm itself, allowing more physically realistic constraints to be applied., Comment: Double-spaced, 31 pages, 4 figures, 1 table, under review

X-ray Bragg coherent diffraction imaging has been demonstrated as a powerful three-dimensional (3D) microscopy approach for the investigation of sub-micrometer-scale crystalline particles. It is based on the measurement of a series of coherent diffraction intensity patterns that are numerically inverted to retrieve an image of the spatial distribution of relative phase and amplitude of the Bragg structure factor of the scatterer. This 3D information, which is collected through an angular rotation of the sample, is necessarily obtained in a non-orthogonal frame in Fourier space that must be eventually reconciled. To deal with this, the currently favored approach (detailed in Part I) is to perform the entire inversion in conjugate non-orthogonal real and Fourier space frames, and to transform the 3D sample image into an orthogonal frame as a post-processing step for result analysis. In this article, a direct follow-up of Part I, we demonstrate two different transformation strategies that enable the entire inversion procedure of the measured data set to be performed in an orthogonal frame. The new approaches described here build mathematical and numerical frameworks that apply to the cases of evenly and non-evenly sampled data along the direction of sample rotation (the rocking curve). The value of these methods is that they rely on and incorporate significantly more information about the experimental geometry into the design of the phase retrieval Fourier transformation than the strategy presented in Part I. Two important outcomes are 1) that the resulting sample image is correctly interpreted in a shear-free frame, and 2) physically realistic constraints of BCDI phase retrieval that are difficult to implement with current methods are easily incorporated. The mechanical properties of biological tissues are strongly correlated to the specific distribution of their collagen fibers. Monitoring the dynamic reorganization of the collagen network during mechanical stretching is however a technical challenge because it requires mapping orientation of collagen fibers in a thick and deforming sample. In this work, a fast polarization-resolved SHG microscope is implemented to map collagen orientation during mechanical assays. This system is based on line-to-line switching of polarization using an electro-optical modulator and works in epidetection geometry. After proper calibration, it successfully highlights the collagen dynamic alignment along the traction direction in ex vivo murine skin dermis. This microstructure reorganization is quantified by the entropy of the collagen orientation distribution as a function of the stretch ratio. It exhibits a linear behavior, whose slope is measured with a good accuracy. This approach can be generalized to probe a variety of dynamic processes in thick tissues.

Coherent diffraction imaging methods enable imaging beyond lens-imposed resolution limits. In these methods, the object can be recovered by minimizing an error metric that quantifies the difference between diffraction patterns as observed, and those calculated from a present guess of the object. Efficient minimization methods require analytical calculation of the derivatives of the error metric, which is not always straightforward. This limits our ability to explore variations of basic imaging approaches. In this paper, we propose to substitute analytical derivative expressions with the automatic differentiation method, whereby we can achieve object reconstruction by specifying only the physics-based experimental forward model. We demonstrate the generality of the proposed method through straightforward object reconstruction for a variety of complex ptychographic experimental models., Comment: 23 pages (including references and supplemental material), 19 externally generated figure files

Coherent X-ray beams with energies $\geq 50$ keV can potentially enable three-dimensional imaging of atomic lattice distortion fields within individual crystallites in bulk polycrystalline materials through Bragg coherent diffraction imaging (BCDI). However, the undersampling of the diffraction signal due to Fourier space compression at high X-ray energies renders conventional phase retrieval algorithms unsuitable for three-dimensional reconstruction. To address this problem we utilize a phase retrieval method with a Fourier constraint specifically tailored for undersampled diffraction data measured with coarse-pitched detector pixels that bin the underlying signal. With our approach, we show that it is possible to reconstruct three-dimensional strained crystallites from an undersampled Bragg diffraction data set subject to pixel-area integration without having to physically upsample the diffraction signal. Using simulations and experimental results, we demonstrate that explicit modeling of Fourier space compression during phase retrieval provides a viable means by which to invert high-energy BCDI data, which is otherwise intractable., Comment: 10 pages, 8 figures

Atomic force spectroscopy and microscopy (AFM) are invaluable tools to characterize nanostructures and biological systems. Most experiments, including state-of-the-art images of molecular bonds, are achieved by driving probes at their mechanical resonance. This resonance reaches the MHz for the fastest AFM micro-cantilevers, with typical motion amplitude of a few nanometres. Next-generation investigations of molecular scale dynamics, including faster force imaging and higher-resolution spectroscopy of dissipative interactions, require more bandwidth and vibration amplitudes below interatomic distance, for non-perturbative short-range tip-matter interactions. Probe frequency is a key parameter to improve bandwidth while reducing Brownian motion, allowing large signal-to-noise for exquisite resolution. Optomechanical resonators reach motion detection at 10^(-18) m.(Hz)^(-1/2), while coupling light to bulk vibration modes whose frequencies largely surpass those of cantilevers. Here we introduce an optically operated resonating optomechanical atomic force probe of frequency 2 decades above the fastest functional AFM cantilevers while Brownian motion is 4 orders below. Based on a Silicon-On-Insulator technology, the probe demonstrates high-speed sensing of contact and non-contact interactions with sub-picometre driven motion, breaking open current locks for faster and finer atomic force spectroscopy.

We have studied the chemical and electronic properties of LaAlO3/SrVO3 ultrathin films by combining hard x-ray photoemission spectroscopy and transport measurements. We compare single SrVO3 (SVO) ultrathin films and SrVO3 buried below a polar LaAlO3 (LAO) thin layer, both epitaxially grown on SrTiO3. While ultrathin films (4 unit cells) of SVO do show insulating behavior over the entire temperature range, the LAO/SVO interface has a resistivity minimum at 250 K. When increasing the SVO layer thickness, the minimum is observed to shift to higher temperatures, but the resistivity stays always smaller than that of comparable SVO single films. Hard x-ray photoemission spectroscopy reveals a surface or interface related V5+ component in the V 2p spectra for SVO films and LAO/SVO heterostructures, respectively, attributed to a strongly oxidized component. This chemical reconstruction is weaker in LAO/SVO heterostructures compared to single SVO films. We show that this dead layer in SVO ultrathin films has to be considered when the film thickness reaches the few unit-cells limit and propose solutions on how to prevent this detrimental effect., Comment: 15 pages, 4 figures + SI 2 pages, 1 figure

Machine learning has transformed domains like vision and translation, and is now increasingly used in science, where the correctness of such code is vital. Python is popular for machine learning, in part because of its wealth of machine learning libraries, and is felt to make development faster; however, this dynamic language has less support for error detection at code creation time than tools like Eclipse. This is especially problematic for machine learning: given its statistical nature, code with subtle errors may run and produce results that look plausible but are meaningless. This can vitiate scientific results. We report on Ariadne: applying a static framework, WALA, to machine learning code that uses TensorFlow. We have created static analysis for Python, a type system for tracking tensors---Tensorflow's core data structures---and a data flow analysis to track their usage. We report on how it was built and present some early results.

We report on a systematic study of nanomechanical dissipation in high-frequency (approximatively 300 MHz) gallium arsenide optomechanical disk resonators, in conditions where clamping and fluidic losses are negligible. Phonon-phonon interactions are shown to contribute with a loss background fading away at cryogenic temperatures (3 K). Atomic layer deposition of alumina at the surface modifies the quality factor of resonators, pointing towards the importance of surface dissipation. The temperature evolution is accurately fitted by two-level systems models, showing that nanomechanical dissipation in gallium arsenide resonators directly connects to their microscopic properties. Two-level systems, notably at surfaces, appear to rule the damping and fluctuations of such high-quality crystalline nanomechanical devices, at all temperatures from 3 to 300K.

Following the recent establishment of the formalism of vectorial ptychography [Ferrand et al., Opt. Lett. 40, 5144 (2015)], first measurements are reported in the optical range, demonstrating the capability of the proposed method to map the four parameters of the Jones matrix of an anisotropic specimen, and therefore to quantify a wide range of optical material properties, including power transmittance, optical path difference, diattenuation, retardance, and fast-axis orientation., Comment: 5 figures, accepted for publication in Optics Letters

The band structure of transition metal dichalcogenides (TMDCs) with valence band edges at different locations in the momentum space could be harnessed to build devices that operate relying on the valley degree of freedom. To realize such valleytronic devices, it is necessary to control and manipulate the charge density in these valleys, resulting in valley polarization. While this has been demonstrated using optical excitation, generation of valley polarization in electronic devices without optical excitation remains difficult. Here, we demonstrate spin injection from a ferromagnetic electrode into a heterojunction based on monolayers of WSe2 and MoS2 and lateral transport of spin-polarized holes within the WSe2 layer. The resulting valley polarization leads to circularly polarized light emission which can be tuned using an external magnetic field. This demonstration of spin injection and magnetoelectronic control over valley polarization provides a new opportunity for realizing combined spin and valleytronic devices based on spin-valley locking in semiconducting TMDCs., Comment: in Nano Letters (2016)

Atomically thin rhenium disulphide (ReS2) is a member of the transition metal dichalcogenide (TMDC) family of materials characterized by weak interlayer coupling and a distorted 1T structure. Here, we report on the electrical transport study of mono- and multilayer ReS2 with polymer electrolyte gating. We find that the conductivity of monolayer ReS2 is completely suppressed at high carrier densities, an unusual feature unique to monolayers, making ReS2 the first example of such a material. While thicker flakes of ReS2 also exhibit a conductivity dome and an insulator-metal-insulator sequence, they do not show a complete conductivity suppression at high doping densities. Using dual-gated devices, we can distinguish the gate-induced doping from the electrostatic disorder induced by the polymer electrolyte itself. Theoretical calculations and a transport model indicate that the observed conductivity suppression can be explained by a combination of a narrow conduction band and Anderson localization due to electrolyte-induced disorder., Comment: Submitted version

The blind structured illumination microscopy (SIM) strategy proposed in (Mudry et al., 1992) is fully re-founded in this paper, unveiling the central role of the sparsity of the illumination patterns in the mechanism that drives super-resolution in the method. A numerical analysis shows that the resolving power of the method can be further enhanced with optimized one-photon or two-photon speckle illuminations. A much improved numerical implementation is provided for the reconstruction problem under the image positivity constraint. This algorithm rests on a new preconditioned proximal iteration faster than existing solutions, paving the way to 3D and real-time 2D reconstruction, Comment: Accepted in IEEE Transaction on Image Processing

In this communication, a fast reconstruction algorithm is proposed for fluorescence \textit{blind} structured illumination microscopy (SIM) under the sample positivity constraint. We present a novel volumetric animation generation framework to create new types of animations from raw 3D surface or point cloud sequence of captured real performances. The framework considers as input time incoherent 3D observations of a moving shape, and is thus particularly suitable for the output of performance capture platforms. In our system, a suitable virtual representation of the actor is built from real captures that allows seamless combination and simulation with virtual external forces and objects, in which the original captured actor can be reshaped, disassembled or reassembled from user-specified virtual physics. Instead of using the dominant surface-based geometric representation of the capture, which is less suitable for volumetric effects, our pipeline exploits Centroidal Voronoi tessellation decompositions as unified volumetric representation of the real captured actor, which we show can be used seamlessly as a building block for all processing stages, from capture and tracking to virtual physic simulation. The representation makes no human specific assumption and can be used to capture and re-simulate the actor with props or other moving scenery elements. We demonstrate the potential of this pipeline for virtual reanimation of a real captured event with various unprecedented volumetric visual effects, such as volumetric distortion, erosion, morphing, gravity pull, or collisions.

Speckle based imaging consists of forming a super-resolved reconstruction of an unknown sample from low-resolution images obtained under random inhomogeneous illuminations (speckles). In a blind context where the illuminations are unknown, we study the intrinsic capacity of speckle-based imagers to recover spatial frequencies outside the frequency support of the data, with minimal assumptions about the sample. We demonstrate that, under physically realistic conditions, the covariance of the data has a super-resolution power corresponding to the squared magnitude of the imager point spread function. This theoretical result is important for many practical imaging systems such as acoustic and electromagnetic tomographs, fluorescence and photoacoustic microscopes, or synthetic aperture radar imaging. In deep tissue photoacoustic imaging, the spatial resolution is inherently limited by acoustic diffraction. Moreover, as the ultrasound attenuation increases with frequency, resolution is often traded-off for penetration depth. Here we report on super-resolution photoacoustic imaging by use of multiple speckle illumination. Specifically, we show that the analysis of second-order fluctuations of the photoacoustic images combined with image deconvolution enables resolving optically absorbing structures beyond the acoustic diffraction limit. A resolution increase of almost a factor 2 is demonstrated experimentally. Our method introduces a new framework that could potentially lead to deep tissue photoacoustic imaging with sub-acoustic resolution.

The bandgap of MoS2 is highly strain-tunable which results in the modulation of its electrical conductivity and manifests itself as the piezoresistive effect while a piezoelectric effect was also observed in odd-layered MoS2 with broken inversion symmetry. This coupling between electrical and mechanical properties makes MoS2 a very promising material for nanoelectromechanical systems (NEMS). Here we incorporate monolayer, bilayer and trilayer MoS2 in a nanoelectromechanical membrane configuration. We detect strain-induced band gap tuning via electrical conductivity measurements and demonstrate the emergence of the piezoresistive effect in MoS2. Finite element method (FEM) simulations are used to quantify the band gap change and to obtain a comprehensive picture of the spatially varying bandgap profile on the membrane. The piezoresistive gauge factor is calculated to be -148 +/- 19, -224 +/- 19 and -43.5 +/- 11 for monolayer, bilayer and trilayer MoS2 respectively which is comparable to state-of-the-art silicon strain sensors and two orders of magnitude higher than in strain sensors based on suspended graphene. Controllable modulation of resistivity in 2D nanomaterials using strain-induced bandgap tuning offers a novel approach for implementing an important class of NEMS transducers, flexible and wearable electronics, tuneable photovoltaics and photodetection., Comment: 12 pages, 4 figures in Nano Letters (2015)

Atomic Force Microscopy has enabled 2D imaging at the sub-molecular level, and 3D mapping of the potential field. However, fast identification of the surface still remains a challenging topic. In this paper, as a step towards implementation of such function, we introduce a control scheme and mathematical treatment of the acquired data that enable retrieval of essential information characterizing the potential field, leading to fast acquisition of images with chemical contrast. The control scheme is based on tip sample distance modulation at an angular frequency of ${\omega}$, and null control of the ${1\omega}$ component of the self excitation frequency of the oscillator. It is demonstrated that the control is robust in UHV for a frequency well as small as a few Hz/MHz, and that the mathematical treatment results in satisfactory identification of the potential field. Morse potential is chosen as a case study for identifying the Morse parameters per pixel. Atomic features with similar topography were distinguished by differences in the parameters. The decay length parameter was resolved with a resolution of 10 pm. The method was demonstrated on quenched Silicon at a scan rate comparable to normal imaging., Comment: 5 pages, 5 figures

We present an efficient method of imaging 3D nanoscale lattice behavior and strain fields in crystalline materials with a new methodology -- three dimensional Bragg projection ptychography (3DBPP). In this method, the 2D sample structure information encoded in a coherent high-angle Bragg peak measured at a fixed angle is combined with the real-space scanning probe positions to reconstruct the 3D sample structure. This work introduces an entirely new means of three dimensional structural imaging of nanoscale materials and eliminates the experimental complexities associated with rotating nanoscale samples. We present the framework for the method and demonstrate our approach with a numerical demonstration, an analytical derivation, and an experimental reconstruction of lattice distortions in a component of a nanoelectronic prototype device., Comment: 16 pages, 8 figures, including Methods and Supplemental Section

Mechanically induced unfolding of passive crosslinkers is a fundamental biological phenomenon encountered across the scales from individual macro-molecules to cytoskeletal actin networks. In this paper we study a conceptual model of athermal load-induced unfolding and use a minimalistic setting allowing one to emphasize the role of long-range interactions while maintaining full analytical transparency. Our model can be viewed as a description of a parallel bundle of N bistable units confined between two shared rigid backbones that are loaded through a series spring. We show that the ground states in this model correspond to synchronized, single phase configurations where all individual units are either folded or unfolded. We then study the fine structure of the wiggly energy landscape along the reaction coordinate linking the two coherent states and describing the optimal mechanism of cooperative unfolding. Quite remarkably, our study shows the fundamental difference in the size and structure of the folding-unfolding energy barriers in the hard (fixed displacements) and soft (fixed forces) loading devices which persists in the continuum limit. We argue that both, the synchronization and the non-equivalence of the mechanical responses in hard and soft devices, have their origin in the dominance of long-range interactions. We then apply our minimal model to skeletal muscles where the power-stroke in acto-myosin crossbridges can be interpreted as passive folding. A quantitative analysis of the muscle model shows that the relative rigidity of myosin backbone provides the long-range interaction mechanism allowing the system to effectively synchronize the power-stroke in individual crossbridges even in the presence of thermal fluctuations. In view of the prototypical nature of the proposed model, our general conclusions pertain to a variety of other biological systems where elastic interactions are mediated by effective backbones.

We report on microscopic study of the ferromagnetism enhancement in the Ru doped ferromagnetic superconductor (FM SC) UCoGe. For that purpose, two single crystals with composition UCo0.97Ru0.03Ge and UCo0.88Ru0.12Ge were prepared. Both single crystals were investigated by polarized neutron diffraction (PND) at low temperatures in magnetic fields and the latter one also by the soft X-ray magnetic circular dichroism (XMCD) method. UCo0.96Ru0.03Ge and UCo0.88Ru0.12Ge have been found ordering ferromagnetically below the Curie temperature TC = 6 K and 8.5 K, respectively, which are considerable higher than TC = 3 K of UCoGe. The increase of TC is accompanied by enhancement of the spontaneous moment to ms = 0.11 mB/f.u. and ms = 0.21 mB/f.u., respectively. The analysis of the PND results assigns the ferromagnetism enhancement mainly to the growth of the orbital part of uranium 5 f moment. In contrast to the published results of PND study of the parent UCoGe, we have found parallel orientation of the U and Co moments in both doped compounds. Semiconductor quantum dots have emerged as promising candidates for implementation of quantum information processing since they allow for a quantum interface between stationary spin qubits and propagating single photons. In the meanwhile, transition metal dichalcogenide (TMD) monolayers have moved to the forefront of solid-state research due to their unique band structure featuring a large band gap with degenerate valleys and non-zero Berry curvature. Here we report the observation of quantum dots in monolayer tungsten-diselenide with an energy that is 20 to 100 meV lower than that of two dimensional excitons. Photon antibunching in second-order photon correlations unequivocally demonstrates the zero-dimensional anharmonic nature of these quantum emitters. The strong anisotropic magnetic response of the spatially localized emission peaks strongly indicates that radiative recombination stems from localized excitons that inherit their electronic properties from the host TMD. The large $\sim$ 1 meV zero-field splitting shows that the quantum dots have singlet ground states and an anisotropic confinement most likely induced by impurities or defects in the host TMD. Electrical control in van der Waals heterostructures and robust spin-valley degree of freedom render TMD quantum dots promising for quantum information processing.

We report on the fabrication of field-effect transistors based on single and bilayers of the semiconductor WS2 and the investigation of their electronic transport properties. We find that the doping level strongly depends on the device environment and that long in-situ annealing drastically improves the contact transparency allowing four-terminal measurements to be performed and the pristine properties of the material to be recovered. Our devices show n-type behavior with high room-temperature on/off current ratio of ~106. They show clear metallic behavior at high charge carrier densities and mobilities as high as ~140 cm2/Vs at low temperatures (above 300 cm2/Vs in the case of bi-layers). In the insulating regime, the devices exhibit variable-range hopping, with a localization length of about 2 nm that starts to increase as the Fermi level enters the conduction band. The promising electronic properties of WS2, comparable to those of single-layer MoS2 and WSe2, together with its strong spin-orbit coupling, make it interesting for future applications in electronic, optical and valleytronic devices.
