2. Speaking Stata: The joy of sets: Graphical alternatives to Euler and Venn diagrams

Abstract

Membership of overlapping or intersecting sets may be recorded in a bundle of (0, 1) indicator variables. Annotated Euler or Venn diagrams may be used to show graphically the frequencies of subsets so defined, but beyond just a few sets such diagrams can be hard to draw and use effectively. This column presents two new commands for graphical alternatives: upsetplotand vennbar. Each command produces a bar chart by default, but there is scope to recast to different graphical forms. The differences between the new commands reflect the divide in Stata between twowaycommands and other graphcommands. They also provide some flexibility in graph design to match tastes and circumstances. The discussion includes many historical details and references.

7. Polygenic Prediction of Education and Its Role in the Intergenerational Transmission of Education: Cohort Changes Among Finnish Men and Women Born in 1925–1989

Abstract

Major changes in the educational distribution of the population and in institutions over the past century have affected the societal barriers to educational attainment. These changes can possibly result in stronger genetic associations. Using genetically informed, population-representative Finnish surveys linked to administrative registers, we investigated the polygenic associations and intergenerational transmission of education for those born between 1925 and 1989. First, we found that a polygenic index (PGI) designed to capture genetic predisposition to education strongly increased the predictiveness of educational attainment in pre-1950s cohorts, particularly among women. When decomposing the total contribution of PGI across different educational transitions, the transition between the basic and academic secondary tracks was the most important. This transition accounted for 60–80% of the total PGI–education association among most cohorts. The transition between academic secondary and higher tertiary levels increased its contribution across cohorts. Second, for cohorts born between 1955 and 1984, we observed that one eighth of the association between parental and one's own education is explained by the PGI. There was also an increase in the intergenerational correlation of education among these cohorts, which was partly explained by an increasing association between family education of origin and the PGI.

8. Computational methods for predicting human behaviour in smart environments

Abstract

This systematic literature review presents the computational methods of human behaviour prediction research from Pentland and Liu’s seminal 1999 paper on human behaviour prediction to the latest research to date. The PRISMA framework for systematic reviews was used as the review methodology to structure this information aggregation. This review provides a high-level summary of the field with key areas identified for new research. The results show that there are frequently used datasets for training predictive models: MavHome, MavLab, LIARA, CASAS, PlaceLab, and REDD. Accuracies in the range of 43.9% to 100% for predictions of varying complexity. Common data structures for modelling behavioural data: Vectors, tables, trees, Markov models, and graphs. Algorithms that fall into three distinct categories: Machine Learning (NN, RL, LSTM), Probabilistic Graphical Models (namely Bayesian and Markov variants), and Statistical and Trend Analysis (ARIMA, Prophet). Additionally, we document other notably useful algorithms that fall outside of these three main categories including Jaro-Winkler and Levenshtein distances. Opportunities identified for further research include the use of audio as the data source for behaviour prediction methods, and applying times-series prediction machine learning algorithms (RNN, LSTM) to the smart home problem space.

9. artcat: Sample-size calculation for an ordered categorical outcome

Abstract

We describe a new command, artcat, that calculates sample size or power for a randomized controlled trial or similar experiment with an ordered categorical outcome, where analysis is by the proportional-odds model. artcatimplements the method of Whitehead (1993, Statistics in Medicine12: 2257–2271). We also propose and implement a new method that 1) allows the user to specify a treatment effect that does not obey the proportional-odds assumption, 2) offers greater accuracy for large treatment effects, and 3) allows for noninferiority trials. We illustrate the command and explore the value of an ordered categorical outcome over a binary outcome in various settings. We show by simulation that the methods perform well and that the new method is more accurate than Whitehead’s method.

10. Fusion of Hand-crafted and Deep Features for Automatic Diabetic Foot Ulcer Classification.

Abstract

This paper proposes to combine both the texture and deep features to build a robust diabetic foot ulcer recognition system since both features represent valuable information about the disease. The proposed system consists of three stages: feature extraction, feature fusion, and DFU classification. The feature extraction is performed by extracting the handcrafted and deep features. The feature fusion is performed by concatenating both feature vectors into a single vector. The DFU classification is performed by training a random forest classifier on the fusion vectors and the resulting classifier is used then for classification. Experimental results showed that the proposed approach provides satisfactory performance in DFU, ischaemia, and infection classification. [ABSTRACT FROM AUTHOR]

11. Height, social position and coronary heart disease incidence: the contribution of genetic and environmental factors

Abstract

BackgroundThe associations between height, socioeconomic position (SEP) and coronary heart disease (CHD) incidence are well established, but the contribution of genetic factors to these associations is still poorly understood. We used a polygenic score (PGS) for height to shed light on these associations.MethodsFinnish population-based health surveys in 1992–2011 (response rates 65–93%) were linked to population registers providing information on SEP and CHD incidence up to 2019. The participants (N=29 996; 54% women) were aged 25–75 at baseline, and there were 1767 CHD incident cases (32% in women) during 472 973 person years of follow-up. PGS-height was calculated based on 33 938 single-nucleotide polymorphisms, and residual height was defined as the residual of height after adjusting for PGS-height in a linear regression model. HRs of CHD incidence were calculated using Cox regression.ResultsPGS-height and residual height showed clear gradients for education, social class and income, with a larger association for residual height. Residual height also showed larger associations with CHD incidence (HRs per 1 SD 0.94 in men and 0.87 in women) than PGS-height (HRs per 1 SD 0.99 and 0.97, respectively). Only a small proportion of the associations between SEP and CHD incidence was statistically explained by the height indicators (6% or less).ConclusionsResidual height associations with SEP and CHD incidence were larger than for PGS-height. This supports the role of material and social living conditions in childhood as contributing factors to the association of height with both SEP and CHD risk.

Abstract

Estimates from genome-wide association studies (GWAS) of unrelated individuals capture effects of inherited variation (direct effects), demography (population stratification, assortative mating) and relatives (indirect genetic effects). Family-based GWAS designs can control for demographic and indirect genetic effects, but large-scale family datasets have been lacking. We combined data from 178,086 siblings from 19 cohorts to generate population (between-family) and within-sibship (within-family) GWAS estimates for 25 phenotypes. Within-sibship GWAS estimates were smaller than population estimates for height, educational attainment, age at first birth, number of children, cognitive ability, depressive symptoms and smoking. Some differences were observed in downstream SNP heritability, genetic correlations and Mendelian randomization analyses. For example, the within-sibship genetic correlation between educational attainment and body mass index attenuated towards zero. In contrast, analyses of most molecular phenotypes (for example, low-density lipoprotein-cholesterol) were generally consistent. We also found within-sibship evidence of polygenic adaptation on taller height. Here, we illustrate the importance of family-based GWAS data for phenotypes influenced by demographic and indirect genetic effects.

17. A semantic blocks model for human activity prediction in smart environments using time-windowed contextual data

Abstract

Complex human activity prediction is a difficult problem for computer science. Simple behaviours can be mapped to sequence prediction algorithms with good results; however, real-world examples of activity are generally stochastic and much more computationally difficult to infer. One method for solving this problem is to utilise contextual data—clues surrounding the actual activity—to decipher what is about to happen next; in much the same way humans do. In this paper, we present the semantic blocks model (SBM), a method for using contextual data to infer the next activity in a smart home environment by augmenting the inference with contextual data, but also segmenting it into time-windowed sections of activity—or semantic blocks. Our proof-of-concept produces 74.55% accuracy on the CASAS smart home dataset, an increase on the comparable CRAFFT algorithm which produces 66.91% on the same dataset. We detail how our experimental prototype works using intersecting contextual data, and explore opportunities for further work by the research community.

21. Global tip-tilt and high-order aberration correction with plenoptic wavefront sensors in closed-loop AO systems

Abstract

The plenoptic wavefront sensor (PlWFS) has been proposed as being suitable for operating on extended objects in adaptive optics (AO) systems. We propose a new self-referencing method that uses the cell image of PlWFS as a correlation reference and enables the simultaneous measurement of high-order aberrations and tilt. Simulations have been performed for different operating conditions to verify the feasibility of the proposed method. These show that using the cell image results in better AO performance compared to existing reference generation techniques and allows stable wavefront tilt control with a small residual variance.

Abstract

Objectives: T investigate outcomes after surgical repair of distal biceps tendon rupture and the influence of arm dominance on isokinetic flexion and supination results. Background/Purpose: While relatively uncommon, rupture of the distal biceps tendon can result in significant strength deficits, for which surgical repair is recommended. The purpose of this study was to assess patient reported functional outcomes and muscle performance following surgery. Methods: A sample of 23 participants (22 males, 1 female), who had previously undergone surgical repair of the distal biceps tendon, were re-examined at a minimum of one year after surgery. Biodex isokinetic elbow flexion and supination testing was performed to assess strength (as measured by peak torque) and endurance (as measured by total work and work fatigue). The Quick Disabilities of the Arm, Shoulder and Hand (QuickDASH) and Mayo Elbow Performance Scale (MEPS) were used to assess participants' subjectively reported functional recovery. Results: At a mean of 7.6 years after surgical repair, there were no differences between the repaired and uninvolved elbows in peak torque (p = 0.47) or total work (p = 0.60) for flexion or supination. There was also no difference in elbow flexion work fatigue (p = 0.22). However, there was significantly less work fatigue in supination, which was likely influenced by arm dominance, as most repairs were to the dominant arm, F(1,22) = 5.67, p = 0.03. Conclusion: The long-term strength of the repaired elbow was similar to the uninvolved elbow after surgery to the distal biceps tendon. 38. Reference-based Sensitivity Analysis via Multiple Imputation for Longitudinal Trials with Protocol Deviation

Abstract

Randomized controlled trials provide essential evidence for the evaluation of new and existing medical treatments. Unfortunately, the statistical analysis is often complicated by the occurrence of protocol deviations, which mean we cannot always measure the intended outcomes for individuals who deviate, resulting in a missing-data problem. In such settings, however one approaches the analysis, an untestable assumption about the distribution of the unobserved data must be made. To understand how far the results depend on these assumptions, the primary analysis should be supplemented by a range of sensitivity analyses, which explore how the conclusions vary over a range of different credible assumptions for the missing data. In this article, we describe a new command, mimix, that can be used to perform reference-based sensitivity analyses for randomized controlled trials with longitudinal quantitative outcome data, using the approach proposed by Carpenter, Roger, and Kenward (2013, Journal of Biopharmaceutical Statistics23: 1352–1371). Under this approach, we make qualitative assumptions about how individuals’ missing outcomes relate to those observed in relevant groups in the trial, based on plausible clinical scenarios. Statistical analysis then proceeds using the method of multiple imputation.

39. Quantifying the Uptake of user-written Commands over Time

Abstract

A major factor in the uptake of new statistical methods is the availability of user-friendly software implementations. One attractive feature of Stata is that users can write their own commands and release them to other users via Statistical Software Components at Boston College. Authors of statistical programs do not always get adequate credit, because programs are rarely cited properly. There is no obvious measure of a program's impact, but researchers are under increasing pressure to demonstrate the impact of their work to funders. In addition to encouraging proper citation of software, the number of downloads of a user-written package can be regarded as a measure of impact over time. In this article, we explain how such information can be accessed for any month from July 2007 and summarized using the new ssccountcommand.

Abstract

Multiple imputation is a practical, principled approach to handling missing data. When used to impute missing values in covariates of regression models, imputation models may be misspecified if they are not compatible with the substantive model of interest for the outcome. In this article, we introduce the smcfcscommand, which imputes covariates by substantive-model compatible fully conditional specification. This modifies the popular fully conditional specification or chained-equations approach to multiple imputation by imputing each covariate compatibly with a user-specified substantive model. We compare the smcfcscommand with standard fully conditional specification imputation using mi impute chainedin a simulation study and illustrative analysis of data from a study investigating time to tumor recurrence in breast cancer.

Abstract: The biomedical research community relies on a diverse set of resources, both within their own institutions and at other research centers. In addition, an increasing number of shared electronic resources have been developed. Without effective means to locate and query these resources, it is challenging, if not impossible, for investigators to be aware of the myriad resources available, or to effectively perform resource discovery when the need arises. In this paper, we describe the development and use of the Biomedical Resource Ontology (BRO) to enable semantic annotation and discovery of biomedical resources. We also describe the Resource Discovery System (RDS) which is a federated, inter-institutional pilot project that uses the BRO to facilitate resource discovery on the Internet. Through the RDS framework and its associated Biositemaps infrastructure, the BRO facilitates semantic search and discovery of biomedical resources, breaking down barriers and streamlining scientific research that will improve human health. Abstract

Introduction: The aim of this study was to evaluate the effectiveness of orthodontic/orthognathic surgical care provided in the North West region of England. It was an observational, prospective cohort study at 13 maxillofacial clinics in the United Kingdom. Methods: The 131 patients comprised 47 males (35.9%) and 84 females (64.1%), with an average age of 22.6 years. They received orthodontic/orthognathic treatment according to the normal protocols of the operators. They were then followed until all orthodontic treatment was completed. Final skeletal pattern, final peer assessment rating score, number of attendances, and duration of treatment were recorded. Results: At the end of the 5-year study, 94 patients had completed treatment, and 71 had complete data. Data analysis showed that, overall, the treatments provided were effective in terms of skeletal and dental occlusal outcomes; the final mean peer assessment rating score was 10.58. However, treatment duration was longer than commonly expected, with a mean length of 32.8 months (SD,11.3). The outcome of treatment was influenced by only pretreatment skeletal discrepancy. Conclusions: This prospective investigation showed that orthodontic/orthognathic surgical care was effective. The outcome of treatment was influenced only by the severity of the pretreatment skeletal discrepancy. [Copyright &y& Elsevier]
