The objective of this study was to evaluate the effect of modified atmosphere packaging (MAP) on fish skin, gills and intestines bacterial microbiome. Whole gilthead seabream was packed aerobically or under modified atmospheres (60% CO2, 30% N2, 10% O2) and stored isothermally at 0 °C. Next Generation Sequencing (NGS) analysis was applied for the characterization of fish microbiome on fish skin, gills, and intestines initially (time of packaging, 1 day after harvesting) and after 10 days of isothermal storage at 0 °C. NGS results indicated statistically significant differences in families’ richness and diversity in the tested fish tissues between aerobic and MAP packaging during storage at 0 °C. The most persistent bacteria were Proteobacteria for both packaging types. For fish skin microbiota, the initially prevailing families were Comamonadaceae, Enterobacteriaceae and Moraxellaceae while in the intestines Comamonadaceae, Anaplasmataceae, Bacillaceae and Enterobacteriaceae were the dominant bacteria. At the end of storage period, the fish microbiota was dominated by psychotropic and psychrophilic families (Pseudoalteromonadaceae, Psychromonadaceae, and Shewanellaceae), while families such as Comamonadaceae were persistent under MAP conditions. By 8 days of fish storage at 0 °C, ΜΑΡ samples exhibited higher sensory scorings than the respective aerobically stored fish, indicating better retention of fish freshness and fish quality attributes under MAP. Based on the results of the study, MAP modified significantly the microbiological status and extended the shelf life of fish. NGS was a powerful tool that provided a more complete assessment compared to a culture-based analysis.

Plant Growth Promoting Rhizobacteria (PGPR) represent a microbial community that exerts growth-promoting capabilities in plants by various mechanisms. Among the PGPR genera, Pseudomonas spp. deserves special attention. It is due to its characteristic traits, like the production of phytohormones and siderophores, solubilization of minerals and phosphates, and plant protection from biotic and abiotic stress. These PGPR properties depend on the microorganism and its plant counterpart. The use of microbial strains as bioinoculants must consider the physiological and economic aspects of the process, and the plant growth stimulating effect has to be checked and proved. This study aimed to explore the PGP capacity of Pseudomonas putida 1046 strain in a model plant system of the economically important corn culture (Zea mays). The effect of the strain’s metabolic status on the plant germination capacity was evaluated. Bacterial cultures, grown 16 h and 48 h, were explored for the treatment of the corn seeds at three experimental concentrations: 0.1, 0.2, and 0.4%, and monitoring of their germination capacity through the growth indicators length of the radicle, length of the coleoptile, and the number of lateral roots. The data obtained outline the positive effect of Pseudomonas putida 1046 on the germination capacity of corn when applied at 0.2% concentration. The in vitro treatment of the model plants with 0.2% suspension resulted in a 22.87%–28.33% increase in the length of the radicle, a 35.96%–49.56% increase in the length of the coleoptile, and a 5.41–16.67% increase in the number of the lateral roots. High values of the vigour index (2125 for 16 h and 2721 for 48 h culture) were also registered. The strain’s ability to produce siderophores of hydroximate type and exhibit phosphate solubilizing activity is proved. The optimal treatment parameters of the corn seeds comprise the application of 0.2% suspension of 16 h grown Pseudomonas putida 1046 strain for five days.

With the rapid expansion of livestock production, the amount of livestock wastewater accumulated rapidly. Lack of biodegradable organic matter makes denitrification of livestock wastewater after anaerobic digestion more difficult. In this study, Myriophyllum aquaticum constructed wetlands (CWs) with efficient nitrogen removal performance were established under different carbon/nitrogen (C/N) ratios. Analysis of community composition reveals the change of M. aquaticum CWs in microbial community structure with C/N ratios. The proportion of Proteobacteria which is one of the dominant phyla among denitrifier communities increased significantly under low C/N ratio conditions. Besides, to obtain cultivable denitrifier that could be added into CWs in situ, 33 strains belonging to phylum Proteobacteria were isolated from efficient M. aquaticum CWs, while the best-performing denitrification strain M3-1 was identified as Bacillus velezensis JT3-1 (GenBank No. CP032506.1). The aim of the present work was to investigate the influence of fasting and refeeding on body condition, gut physiology and microbiota in reared O. mykiss. Ninety-six fish were randomly allotted among three groups subjected to different feeding plan: C (control, fed for 5 weeks); R (restricted ration over 3 weeks followed by 2 weeks feeding); F (fasted over 3 weeks followed by 2 weeks feeding) in a well’s fresh water flow-through rearing plan. Sampling occurred at 0, 1, 2, 4, 7, 14 days during the refeeding period. At day 0 and throughout the feeding period until day 14, the weight of the fish was significantly affected by the feeding restriction. Feed deprivation reduced significantly the viscerosomatic and hepatosomatic indexes. Brush border membrane enzymes’ specific activity was modulated by feeding regimes until day 7, to level in all experimental groups at day 14. Dynamic changes in the microbiome during chronic obstructive pulmonary disease (COPD) exacerbations remain unclear. Using 16S ribosomal DNA and fungal internal transcribed spacer DNA sequencing, we described the composition and changes in the bacterial and fungal microbiota of bronchoalveolar lavage fluid samples from 15 COPD patients and seven non-COPD patients. In patients with COPD, the dominant bacterial phyla were Proteobacteria, Firmicutes, Bacteroidetes, and Actinobacteria. The most abundant fungal phyla were the Ascomycota and Basidiomycota. In terms of the genera of bacteria and fungi, the numbers of Veillonella, Prevotella-7, Haemophilus, and Aspergillus were significantly higher in patients with COPD than in the non-COPD patients. In addition, after the progression of COPD, the relative abundances of the fungal genera Aspergillus, Mortierella, Grifola, Thermoascus, Russula, and Thermomyces and the bacterial genus Proteobacteria increased significantly. Existing analyses have demonstrated changes in the diversity of bacterial and fungal communities, which appear to be related to COPD. Our results demonstrate the potential utility of microbiota as a possible biomarker for disease progression and provide therapeutic targets for COPD.

This study assessed the bacterial community composition of a drinking water system (DWS) serving a mid-sized city (120,000 inhabitants) in Brazil. Water samples, including raw and treated water, were collected at seven points throughout the DWS. DNA was extracted and analysed using high-throughput sequencing (Ion Torrent). Free chlorine and turbidity were measured in situ. Results showed that the highest relative abundance of 16S rRNA genes was from phyla Proteobacteria, followed by Bacteroidetes and Actinobacteria. The next most abundant phylum was Cyanobacteria, represented by Arthronema, Calothrix, and Synechococcus. An interesting observation was that the DNA-based analysis suggested a bacterial community change in the distribution network, with treated reservoir water being very different from the network samples. This suggests active microbiology within the distribution network and a tendency for bacterial diversity to decrease after chlorine disinfection but increase after pipeline distribution. In raw water, a predominance of Proteobacteria was observed with reduced Cyanobacteria, showing a negative correlation. In treated water, Proteobacteria were negatively correlated with Bacteroidetes. Finally, 16S rRNA genes from Firmicutes (especially Staphylococcus) had a high abundance in the chlorinated water, which may indicate the phylum's resistance to chlorine residuals. Opportunistic pathogens, e.g., Mycobacteria, Legionella, and Staphylococcus, were also observed.

Submerged plants and biofilms have significant advantages in hydro-ecology rehabilitation, but their tolerance and physiological responses to heavy metal stress have thus far been under-investigated. This study investigated the influence of lead on physiological and biochemical responses, as well as variation in bacterial communities and functional characteristics of submerged plant biofilms. The results showed that chlorophyll a content of two submerged plants decreased with increased lead concentration. The concentration of malondialdehyde of both submerged plants was higher under high lead concentrations than under low lead concentrations, and the concentrations of malondialdehyde and hydrogen peroxide in Vallisneria natans were more stable. The antioxidant enzyme systems of the two plants played protective roles against lead stress. High lead concentration can inhibit the bacterial community and lead to decreased diversity. The most abundant bacterial phyla were Proteobacteria (40.9%), Cyanobacteria (21.5%), and Bacteroidetes (14.3%). Proteobacteria abundance decreased with increased lead concentration, while Cyanobacteria abundance increased. The lead concentration in plants (19.7%, P < 0.01) and the lead concentration in aquatic environment (17.7%, P < 0.01) were significantly correlated with variation in bacterial communities. High lead concentration inhibits the activity of these bacteria related to the conversion of nitrogen and sulfur.

Wastewater treatment plants have been described as a potential source of spreading pathogens to the receiving water. However, few studies are reporting the presence and concentration changes of pathogens in these matrices. High-throughput sequencing provides new insights into understanding the changes of bacterial communities throughout wastewater treatment plants (WWTPs). In this study, the changes in microbial community composition and the levels of representative pathogens of effluents during the wastewater treatment process in two municipal WWTPs (A and B) were analyzed using Illumina NovaSeq sequencing and qPCR. Proteobacteria was the most abundant phylum in all samples, accounting for 45.0-75.2% of the bacterial community, followed by Firmicutes, Bacteroidetes, Actinobacteria, and Nitrospirae. A slight difference was observed between the bacterial community compositions of WWTPs A and B. However, a significant difference in the community compositions of effluent samples at different treatment stages was observed. Nutrients had a more substantial impact on bacterial community composition than physicochemical factors. Most human-associated Bacteroides and Mycobacterium were eliminated during the wastewater treatment process in both WWTPs. The bacterial community richness in WWTP A was significantly higher than that in WWTP B. The results of this study will provide insights into the potential problems that exist in WWTPs. In turn, these insights can enable the efficient and stable operation of WWTPs and help prevent the spread of pathogens.

Aims To investigate the gut microbiota communities of reciprocal hybrids and inbred lines of koi (Cyprinus carpio) and goldfish (Carassius auratus), as well as the genetic effect of intestinal microbiota between hybrids and parents. Methods and Results The reciprocal hybrids and inbred lines derived from the parents, koi and goldfish, were established. Then, the bacterial 16S rRNA gene of intestinal contents was sequenced using Illumina Miseq PE300. Alpha diversity in the two types of hybrids was lower than inbred lines of koi or goldfish and was highest in goldfish, followed by koi. For beta diversity, microbial samples presented clear clusters and the two types of hybrids were more similar to koi than goldfish, indicating the gut microbiota of the reciprocal hybrids was more affected by koi. The dominant phyla were Proteobacteria, Actinobacteria and Firmicutes in koi, and Proteobacteria, Fusobacteria and Actinobacteria in goldfish, and Proteobacteria, Fusobacteria and Firmicutes in the reciprocal hybrids. In the case of Proteobacteria, the dominant classes were Alphaproteobacteria and Gammaproteobacteria in four fish. The dominant genera were norank_f_Rhizobiales_Incertae_Sedis and Plesiomonas in koi, Cetobacterium in goldfish, and Cetobacterium and ZOR0006 in the reciprocal hybrids. PICRUSt1 predictive function analysis showed that the reciprocal hybrids had lower abundance in the most functional categories than koi and goldfish. Conclusions The gut microbiota of reciprocal hybrids was more affected by koi. Two types of hybrids possessed the same dominated phyla and were different from the inbred lines of koi and goldfish. Significance and Impact of the Study It enhanced our understanding of gut microbiota of hybrid lines of goldfish and koi and provided a new perspective for the selective breeding of gut microbiota traits.

Introducción: La enfermedad celíaca (EC) es un trastorno inflamatorio crónico del intestino delgado provocado por el consumo de gluten en individuos susceptibles. Si bien la principal causa es genética, algunos factores, como la alteración de la composición de la microbiota intestinal (disbiosis), pueden influir en su desarrollo y/o progresión, ya que esta microbiota desempeña un papel importante en la digestión del gluten, la permeabilidad intestinal y en la regulación del sistema inmunológico del individuo afectado. Métodos: Se realizó una búsqueda, selección y análisis de revisiones y artículos científicos comprendidos entre los años 2013 y 2023. Se aceptaron artículos en inglés y castellano que analizaban la microbiota intestinal en la enfermedad celíaca, con la finalidad de comprender la relación existente entre la manifestación o desarrollo de esta patología y la alteración de la composición de la microbiota intestinal. Resultados: Las características descritas más frecuentes de la microbiota intestinal de las personas con enfermedad celíaca fueron el aumento de bacterias gram-negativas, como Proteobacteria y Bacteroidetes, y una reducción en la abundancia de Bifidobacterium spp., Lactobacillus spp., Actinobacteria y Firmicutes. Conclusiones: La disbiosis de la microbiota intestinal tiene un papel en el desarrollo de los síntomas clínicos de la enfermedad celíaca, tanto al inicio de la misma como cuando los síntomas persisten en individuos afectados que siguen una dieta libre de gluten a largo plazo. Sin embargo, la alteración asociada a la enfermedad celíaca no está claramente definida y todavía se desconocen en gran medida los mecanismos por los cuales la disbiosis intestinal coincide con el desarrollo o empeoramiento de la enfermedad celíaca.

Background: Worldwide, Helicobacter pylori (HP) infection in children with peptic ulcer and/or gastritis (PUG) is increasingly common. In Vietnam, clinical symptoms of HP infection in PUG children are often non-specific, and treatment regimens currently have a low success rate. Objective: This study determined the HP infection prevalence, its clinical and endoscopic findings, and its associated factors. Additionally, the efficiencies of HP treatment regimens in PUG children were also evaluated. Design and setting: A cross-sectional descriptive study was conducted on 140 pediatric patients diagnosed with PUG at Can Tho Children’s Hospital from 2017–2019. Results: The prevalence of HP infection in PUG children was 46.4%. A significant association was found between HP infection and patient possessing a family history of HP infection (aOR: 2.35 (1.1–4.76). Symptoms of abdominal pain accounted for the highest rate of 88.6%, followed by vomiting, heartburn, epigastric burning, and gastric bleeding (57.9%, 36.4%, 22.9%, and 13.6%, respectively). Endoscopic findings denoted that inflammatory lesions accounted for 85% and ulcers accounted for 15%. The successful HP eradication rate using the PAM regimen (Proton pump inhibitor/amoxicillin/metronidazole) was 51.8%, with 13.6% of PUG children encountering side effects. Conclusion: PUG children have a high rate of HP infection. Clinical symptoms are often non-specific, in which abdominal pain is the most common symptom. The success of HP eradication by the standard guideline of the Vietnam Ministry of Health is quite low. Thus, critical adjustments in the regimens are necessary.

In the present study, nonrhizobial endophytes were isolated from Pisum sativum and Cicer arietinum from Haryana, India. A total of 355 bacterial endophytes were screened for plant growth promoting traits. Out of all, 96 bacterial endophytes were selected based on morphological characters and multi-PGP traits, and their diversity analyzed by amplified ribosomal DNA restriction analysis. Based on their ARDRA profile, the 25 representative isolates (12 from P. sativum and 13 from C. arietinum), were selected and identified by 16S ribosomal DNA sequencing. Genetic relatedness based on BLAST analysis revealed the similarity of these isolates with members of three prominent phyla, that is, Proteobacteria, Firmicutes, and Actinobacteria. The dominant cluster, Firmicutes, constituted 60% of the isolates, assigned to four different genera, Bacillus, Staphylococcus, Ornithinibacillus, and Lysinibacillus. Phylum α-proteobacteria included two genera, namely Paenochrobactrum and Ochrobactrum and three genera in phylum γ-proteobacteria, namely Pseudomonas, Pantoea and Proteus. The phylum Actinobacteria was constituted of two genera, Microbacterium and Arthrobacter. Bacillus zhangzhouensis, Bacillus safensis, Arthrobacter enclensis from P. sativum and Bacillus haynesii, Paenochrobactrum sp. from C. arietinum are documented as plant growth promoting endophytic bacteria for the first time in the present study. The in vitro and in vivo assessment based on bonitur score revealed that the endophytic isolates Bacillus mojavensis PRN2, Pseudomonas chlororaphis PHN9, B. safensis PRER2, Pseudomonas sp. RCP1, Pseudomonas lini PRN1 and B. haynensii RCP3 from P. sativum and C. arietinum significantly enhanced the plant growth parameters. Therefore, these potential isolates can be further harnessed for preparation of bioformulations to enhance sustainable agriculture.

Lasso peptides are unique natural products that comprise a class of ribosomally synthesized and post-translationally modified peptides. Their defining three-dimensional structure is a lariat knot, in which the C-terminal tail is threaded through a macrolactam ring formed between the N-terminal amino group and an Asp or Glu side chain (i.e., an isopeptide bond). Recent genome mining strategies have revealed various types of lasso peptide biosynthetic gene clusters and have thus redefined the known chemical space of lasso peptides. To date, over 20 different types of these gene clusters have been discovered, including several different clades from Proteobacteria. Despite the diverse architectures of these gene clusters, which may or may not encode various tailoring enzymes, most currently known lasso peptides are synthesized by two discrete clades defined by the presence of an ATP-binding cassette transporter or its absence and (sometimes) concurrent appearance of an isopeptidase, raising questions about their evolutionary history. Herein, we discovered and characterized the lasso peptide rubrinodin, which is assembled by a gene cluster encoding both an ATP-binding cassette transporter and an isopeptidase. Our bioinformatics analyses of this and other representative cluster types provided new clues into the evolutionary history of lasso peptides. Furthermore, our structural and biochemical investigations of rubrinodin permitted the conversion of this thermolabile lasso peptide into a more thermostable scaffold.

This prospective study was aimed to explore the bacterial diversity of marine mucilage developed in the Marmara Sea and the North Aegean Sea by metabarcoding. For this purpose, mucilage samples were collected from five different sampling locations, and the bacterial community structure was analyzed by 16S rRNA gene amplicon sequencing. The results highlighted a diverse bacterial community dominated by Proteobacteria and Bacteroidetes species. A negative and significant correlation between pH level and Campylobacterales, Clostridiales, and Vibronales abundances was detected, while a strong positive correlation was determined between total phosphorus (TP) and Campylobacterales. Results revealed that the bacterial community in the mucilage samples was predominated by particle-attached species preferring high-nutrient concentrations. This is the first study evaluating the bacterial diversity in a mucilage outbreak using a metabarcoding approach. Its results may contribute to this growing area of research and provide a database for further studies.

Aims Dietary protein, as an important macronutrient, widely participates in host growth and metabolism. In this study, effects of different protein levels (14, 20 and 26%) on the gut development, microbial compositions and mucin expressions were studied in C57BL/6 mice. Methods and Results The results showed that body weight and the relative weight of stomach and gut were decreased in low-protein diet-fed mice, whereas high-protein diet significantly reduced the villus length and area of jejunum. Goblet cells number in the jejunum was reduced in the low-protein group, which was reversed by dietary a high-protein diet. In addition, high-protein diet notably reduced microbial diversity and changed the microbial compositions at the phylum level, such as Bacteroides, Proteobacteria, Actinomycetes and Deferribacteres. Furthermore, high-protein diet significantly increased mucin2, mucin3 and mucin4 expressions in the jejunum, but downregulated mucin1, mucin2, mucin4 and TFF3 in the ileum, indicating a tissue-dependent manner. Conclusions Together, high-protein diet may impair gut development, microbial balance and mucin system, and a low-protein diet is suggested to promote a healthy lifestyle. Significance and Impact of Study Mucin influenced gut development (villus index and goblet cell number) through remodelling gut microbes, as low and high protein levels resulted in contrary expression levels of mucin in jejunum and ileum.

In this study, the distribution of hygienic indicator bacteria in cattle livers and bile was examined at slaughterhouses. One hundred twenty-seven cattle livers with gallbladders were carefully eviscerated from carcasses at 10 slaughterhouses. Microbiological examination revealed that nine bile samples (7.1% prevalence) and 19 liver parenchyma samples (15.0% prevalence) were positive for Enterobacteriaceae (EB) with means ± standard deviations of 3.68 ± 4.63 log CFU/mL and 1.59 ± 2.47 log CFU/g, respectively; thus, bacterial contamination was apparent even at the postevisceration stage. Subsequently, 70 cattle livers were obtained at the postprocessing and storage stage from 7 of the 10 slaughterhouses. Microbiological analysis revealed significantly higher levels of EB in the liver parenchyma (3.00 ± 3.89 log CFU/g, P = 0.011) than those at the postevisceration stage, suggesting that bacterial dissemination and/or replication occurred in the liver parenchyma during processing and storage. According to 16S rRNA ion semiconductor sequencing analysis of representative samples from 12 cattle, Proteobacteria, Firmicutes, and Actinobacteria were dominant in both the parenchyma and bile in which EB and Escherichia coli were predominant among livers with higher EB levels. These results suggest that bile plays a role as a vehicle for bacterial transmission to the liver parenchyma. This study is the first to evaluate bacterial distribution and community structure in the liver and biliary microecosystem of cattle at slaughter. Our data support the use of EB testing of bile to screen cattle livers contaminated with high levels of fecal indicator bacteria.

To meet the rapidly growing global demand for aquaculture products, large amounts of antibiotics were used in aquaculture, which might accelerate the evolution of antibiotic-resistant bacteria (ARB) and the propagation of antibiotic genes (ARGs). In our research, we revealed the ARGs profiles, their co-occurrence with mobile genetic elements (MGEs), and potential hosts in sediments of a crab pond wastewater purification system based on metagenomic analysis. The residual antibiotic seems to increase the propagation of ARGs in the crab pond, but there was no clear relationship between a given antibiotic type and the corresponding resistance genes. The effect of aquaculture on sediment was not as profound as that of other anthropogentic activities, but increased the relative abundance of sulfonamide resistance gene. A higher abundance of MGEs, especially plasmid, increased the potential ARGs dissemination risk in crab and purification ponds. Multidrug and sulfonamide resistance genes had greater potential to transfer because they were more frequently carried by MGEs. The horizontal gene transfer was likely to occur among a variety of microorganisms, and various ARGs hosts including Pseudomonas, Acinetobacter, Escherichia, and Klebsiella were identified. Bacterial community influenced the composition of ARG hosts, and Proteobacteria was the predominant hosts. Overall, our study provides novel insights into the environmental risk of ARGs in sediments of aquaculture wastewater treatment system.

Polyhydroxyalkanoates (PHAs) are green and sustainable bioplastics that could replace petrochemical synthetic plastics without posing environmental threats to living organisms. In addition, sustainable PHA production could be achieved using marine photosynthetic purple nonsulfur bacteria (PNSBs) that utilize natural seawater, sunlight, carbon dioxide gas, and nitrogen gas for growth. However, PHA production using marine photosynthetic PNSBs has not been economically feasible yet due to its high cost and low productivity. In this work, strain improvement, using genome-wide mutagenesis coupled with high-throughput screening via fluorescence-activated cell sorting, we were able to create Rhodovulum sulfidophilum mutants with enhanced volumetric PHA productivity, with an up to 1.7-fold increase. The best selected mutants (E6 and E6M4) reached the stationary growth phase 1 day faster and accumulated the maximum PHA content 2 days faster than the wild type. Maximizing volumetric PHA productivity before the stationary growth phase is indeed an additional advantage for R. sulfidophilum as a growth-associated PHA producer.

We analyzed the diversity of bacterial communities, metabolic activity, pH, and anthropogenic impact in the water of the estuaries and estuarine waters of the rivers in Southern Baikal in 2018 with different chemical composition. The chemical composition of waters and values of total microbial count (TMC), organotrophic bacteria (OB), and bacterial production (BP) depended on the geographical position, length of the rivers, and their water quality. In rivers with water acidification, we did not detect an effect of pH on TMC, abundance of OB, or total amount of mesophilic aerobic and facultative anaerobic microorganisms (PC). In rivers with a discharge of untreated domestic sewage, there was an increase in the content of dissolved organic carbon (DOC), concentration of nutrients, number of fecal and mesophilic bacteria, and high metabolic activity of microorganisms. The value of bacterioplankton production reached 0.26 to 12.41 per day−1; TMC – 0.155 ± 0.002 to 3.474 ± 0.044 million cells/mL. Using the massive parallel sequencing of fragments encoding the V2–V3 region of the 16S rRNA gene, we studied the diversity of bacteria and estimated the influence of chemical composition on the diversity of communities. As in other freshwater ecosystems and the pelagic zone of Lake Baikal, the members of freshwater Proteobacteria, Actinobacteria, Bacteroidetes, Cyanobacteria, and Verrucomicrobia predominated in the estuaries and estuarine waters of the rivers. The obtained data on the number and diversity of hygiene indicator bacteria suggested fecal pollution of the rivers of Southern Baikal.

Characterization of the microbial community is essential for understanding the symbiotic relationships between microbes and host insects. Chrysomya megacephala is a vital resource, a forensic insect, a pollinator, and a vector for enteric bacteria, protozoa, helminths, and viruses. However, research on its microbial community is incomprehensive, particularly at the pupal stage, which comprises approximately half of the entire larval development stage and is important entomological evidence in forensic medicine. For the first time, this study investigated the bacterial communities of C. megacephala pupae at different ages using third-generation sequencing technology. The results showed that C. megacephala has a diverse and dynamic bacterial community. Cluster analysis at ≥ 97% similarity produced 154 operational taxonomic units (OTUs) that belonged to 10 different phyla and were distributed into 15 classes, 28 orders, 50 families, 88 genera, and 130 species. Overall, the number of bacterial OTUs increased with the development of pupae, and the relative abundance of Wolbachia in the Day5 group was significantly lower than that in the other groups. Within the pupal stage, Proteobacteria, Firmicutes, and Bacteroidetes were the dominant phyla of bacteria. At the genus level, Wolbachia and Ignatzschineria coexisted, a rarely known feature. In addition, we found Erysipelothrix rhusiopathiae, the etiological agent of swine erysipelas, which is rarely identified in insects. This study enriches the understanding of the microbial community of C. megacephala and provides a reference for better utilization and control of C. megacephala.

Pentastiridius leporinus is a planthopper (Hemiptera: Cixiidae) that vectors two phloem-restricted bacterial pathogens to sugar beet (Beta vulgaris (L.)): the γ-proteobacterium Candidatus Arsenophonus phytopathogenicus and the stolbur phytoplasma Candidatus Phytoplasma solani. These bacteria cause an economically important disease known as syndrome basses richesses (SBR), characterized by yellowing, deformed leaves and low beet yields. Having observed potato fields in Germany infested with cixiid planthoppers and showing signs of leaf yellowing, we used morphological criteria and COI and COII as molecular markers, to identify the planthoppers (adults and nymphs) primarily as P. leporinus. We analyzed planthoppers, potato tubers, and sugar beet roots and detected both pathogens in all sample types, confirming that P. leporinus adults and nymphs can transmit the bacteria. This is the first time that P. leporinus has been shown to transmit Arsenophonus to potato plants. We also found that two generations of P. leporinus were produced in the warm summer of 2022, which will probably increase the pest population size (and thus the prevalence of SBR) in 2023. We conclude that P. leporinus has expanded its host range to potato, and can now utilize both host plants during its developmental cycle, a finding that will facilitate the development of more efficient control strategies.

Of the factors predisposing to gastric cancer is Helicobacter pylori infection affecting more than 50% of the general population. Genetic variation is an established player in certain diseases susceptibility. TAS2R38 gene polymorphisms have been found to influence bitter taste ability to chemicals with malicious characteristics and consequently affect metabolism and disease development. This study aimed to investigate the correlation between TAS2R38 gene polymorphisms and H. pylori seropositivity. The study involved 105 apparently healthy individuals. They were grouped into four groups according to their age and gender; young male, young female, middle-aged male and middle-aged female. All groups were tested for H. pylori serum antibody using screening rapid test. Participants were also tested for tasting PTC for TAS2R38 gene detection by using Bartovation PTC test paper and grouped accordingly into: homozygote (highly bitter taste), heterozygote (slight to moderate bitter taste), or negative gene carrier (no taste at all). ABO and Rhesus- blood grouping was determined by standard serological analysis. Of the 105 patients, 22.85% were tested homozygotes for TAS2R38 gene, 40.95% were heterozygotes and 36.19% were nontasters, no significant difference (p > 0.9). H. pylori seropositivity was encountered in 16.19% of the whole participants, 11.5% of the male participants and 20.75% of the female participants (p > 0.9). No significant difference in seropositivity was monitored among the four age groups (p > 0.3) and the ABO/Rh blood groups (p > 0.9). A lack of significant correlation (r = 0.046) between H. pylori antibody test positivity and tasting PTC (TAS2R38 gene) was reported. Similarly, no association was found between PTC tasting and participants’ ABO blood grouping, age or gender (r = 0.086, 0.083 and 0.029, respectively). Yet, weak negative (reverse) relationship (r = -0.29, p-value = 0.002) was gained between PTC and Rh grouping. No correlation was revealed between TAS2R38 polymorphism and the studied variable; age, gender and blood group indicating the absence of an apparent role of the gene in vulnerability to H. pylori infection. Further studies involving a larger sample size is required to confirm the obtained result.

Reef degradation and algae-farming fish alter the structures and compositions of coral-algal-microbial communities. We collected epilithic macroalgae in different reef conditions and damselfish territories. The microbial communities were characterized by subjecting the V3-V4 hypervariable region of the 16S rRNA gene to amplicon sequencing. Metagenomic analysis revealed 2 domains, 51 phyla, 112 orders, and 238 families and the dominance of Proteobacteria and Bacteroidota in both fair and degraded reefs inside and outside territories. Chloroflexi on the degraded reef was dominant and its proportion was almost two and a half times compared to the fair reef, whereas Cyanobacteria was low on the degraded reef. Bacteroidota was dominant on the fair reef, whereas Actinobacteriota was scarce on this reef. For the damselfish territories, Chloroflexi was dominant inside the territory, whereas Bacteroidetes were found outside the territory. Differences in the microbial species diversity and richness were not apparent between all sites; however, species evenness was higher on the degraded reef condition and lower outside the territory. Important potential pathogens of reef organisms, such as Vibrio, Photobacterium, and Phormidium, were found on the degraded reef areas inside the damselfish territory. The farming behaviors of damselfish influenced microbial communities by changing the epilithic algal matrix that harbors many microbial communities. This study provides useful information on microbial biota in coral reef habitats which is further applicable to reef conservation and coastal management.

Antibiotic-resistant Pseudomonas aeruginosa infections are usually difficult to treat, and there are limited antibiotics for treating them. Increased antibiotic resistance of this bacterium, especially in a multidrug form, has caused many problems for treatment. Nowadays, metal nanoparticles are considered as appropriate alternatives to antibiotics. The objective of the present study was to investigate the effect of gold nanoparticles on the expression of MexB and MexA genes in Pseudomonas aeruginosa isolates.Pseudomonas aeruginosa isolate was identified using biochemical tests and an API kit. The antibiotic sensitivitytest for different antibiotics was performed withthe Kirby-Bauer test according to the CLSI standard. The presence of MexB and MexA genes was assessed by PCR. The effect of gold nanoparticles was investigated by microdilution to evaluate the minimum inhibitory concentration, and the expression of MexB and MexA treated genes was done with silver nanoparticles by the Real-Time PCR method.40 Pseudomonas aeruginosa isolates were detected and identified. These isolates showed significant resistance to various antibiotics. All strains were carriers of MexB and MexA genes, and finally, in the expression of MexB and MexA genes,a significant decrease in the expression of these genes was observed in the samples treated with gold nanoparticles compared to non-treated samples.One of the mechanisms of antibacterial activity of gold nanoparticles is through reducing the expression of mexA and mexB genes and thus reducing the number of active efflux pumps at the cell surface.

Stellera chamaejasme has become a problematic weed in northern and south-western grasslands of China. To evaluate a possible role of endophytes in its strong competitive capacity, the endophytic bacterial community of S. chamaejasme was investigated by culture-dependent and independent methods, and the growth-promoting traits of some culturable isolates as well as the benefit of endophyte ST3CS3 (Brevundimonas sp.) on host plants growth were studied. The results showed that 823 OTUs were generated with a 97% similarity level in the culture-independent study. They were classified into 29 phyla, 61 classes, 147 orders, 237 families and 440 genera. Among them, Pseudomonas and Ralstonia were the most dominant genera in belowground parts (G) (64.25%) and aboveground parts (S) (26.54%) respectively. The diversity and species richness of endophytes in S were significantly higher than that of G (P 0.001, t-test). Contrary to this, the number of culturable bacteria in S was a little lower than that of G (P 0.05, t-test). Totally, 176 isolates belonging to 30 morphotypes were obtained in the culture-dependent study. Among them, Acinetobacter was the most dominant genus in G (51.30%), then followed by Pseudomonas (6.09%) and Brevundimonas (6.09%), while Lysinibacillus (21.31%) was the most dominant genus in S, followed by Pseudomonas (11.48%). Growth-promoting trait tests indicated that 93.65% of the tested isolates (63) exhibited nitrogen-fixing, IAA-synthesizing, phosphorus or potassium solubilizing capacity, in which 77.97% belonged to Proteobacteria, a phylum found to contain more active isolates. Pot experiments demonstrated that endophyte ST3CS3 can significantly improve host plants growth and increase its nitrogen and chlorophyll content (P 0.01, t-test). Therefore, we suggest that strong competitiveness of S. chamaejasme may in part be due to possession of high ratios of plant growth-promoting proteobacterial endophytes such as Pseudomonas, Acinetobacter and Brevundimonas.

Summary Faecal Microbiota Transplantation (FMT) is considered as a promising technology to fight against obesity. Wild boar has leanermuscle and less fat in comparison to the domestic pig, which were thought to be related with microbiota. To investigate the function and mechanism of the wild boar microbiota on obesity, we first analysed the wild boar microbiota composition via 16S rDNA sequencing, which showed that Firmicutes and Proteobacteria were the dominant bacteria. Then, we established a high‐fat diet (HFD)‐induced obesity model, and transfer low and high concentrations of wild boar faecal suspension in mice for 9 weeks. The results showed that FMT prevented HFD‐induced obesity and lipid metabolism disorders, and altered the jejunal microbiota composition especially increasing the abundance of the Lactobacillus and Romboutsia, which were negatively correlated with obesity‐related indicators. Moreover, we found that the anti‐obesity effect of wild boar faecal suspension was associated with jejunal N6‐methyladenosine (m6A) levels. Overall, these results suggest that FMT has a mitigating effect on HFD‐induced obesity, which may be due to the impressive effects of FMT on the microbial composition and structure of the jejunum. These changes further alter intestinal lipid metabolism and m6A levels to achieve resistance to obesity., Our results suggest that the fecal bacteria of wild boar have a mitigating effect on HFD‐induced obesity, which may be due to the impressive effects of wild boar fecal microbiota transplantation on the microbial composition and structure of the jejunum. These changes further alter intestinal lipid metabolism and m6A levels to achieve resistance to obesity.

Intestinal gluconeogenesis (IGN), gastric bypass (GBP) and gut microbiota positively regulate glucose homeostasis and diet-induced dysmetabolism. GBP modulates gut microbiota, whether IGN could shape it has not been investigated. We studied gut microbiota and microbiome in wild type and IGN-deficient mice, undergoing GBP or not, and fed on either a normal chow (NC) or a high-fat/high-sucrose (HFHS) diet. We also studied fecal and urine metabolome in NC-fed mice. IGN and GBP had a different effect on the gut microbiota of mice fed with NC and HFHS diet. IGN inactivation increased abundance of Deltaproteobacteria on NC and of Proteobacteria such as Helicobacter on HFHS diet. GBP increased abundance of Firmicutes and Proteobacteria on NC-fed WT mice and of Firmicutes, Bacteroidetes and Proteobacteria on HFHS-fed WT mice. The combined effect of IGN inactivation and GBP increased abundance of Actinobacteria on NC and the abundance of Enterococcaceae and Enterobacteriaceae on HFHS diet. A reduction was observed in the amounf of short-chain fatty acids in fecal (by GBP) and in both fecal and urine (by IGN inactivation) metabolome. IGN and GBP, separately or combined, shape gut microbiota and microbiome on NC- and HFHS-fed mice, and modify fecal and urine metabolome.

Marine bacterial community plays a vital role in the formation of the hypoxia zone in coastal oceans. Yet, their dynamics in the seasonal hypoxia zone of the Bohai Sea (BHS) are barely studied. Here, the 16S rRNA gene-based high-throughput sequencing was used to explore the dynamics of their diversity, structure, and function as well as driving factors during the gradual deoxygenation process in the BHS. Our results evinced that the bacterial community was dominated by Proteobacteria, followed by Bacteroidetes, Firmicutes, Actinobacteria, and Cyanobacteria, etc. The abundant subcommunity dominated in the number of sequences (49%) while the rare subcommunity dominated in the number of species (99.61%). Although abundant subcommunity accounted for most sequences, rare subcommunity possessed higher diversity, richness and their population dramatically changed (higher turnover) during the hypoxia transition. Further, co-occurrence network analysis proved the vital role of rare subcommunity in the process of community assembly. Additionally, beta diversity partition revealed that both subcommunities possessed a higher turnover component than nestedness and/or richness component, implying species replacement could explain a considerable percentage of community variation. This variation might be governed by both environmental selection and stochastic processes, and further, it influenced the nitrogen cycle (PICRUSt-based prediction) of the hypoxia zone. Overall, this study provides insight into the spatial-temporal heterogeneity of bacterial and their vital role in biogeochemical cycles in the hypoxia zone of the BHS. These findings will extend our horizons about the stabilization mechanism, feedback regulation, and interactive model inside the bacterial community under oxygen-depleted ecosystems.

Globally, cassava is an important food crop that contributes significantly to food security. In Nigeria, cassava can be traditionally processed into abacha (fermented strips), fufu (submerged-fermented porridge) and garri (solid-state fermented farinated granules) for human consumption. Despite the widespread consumption of these foods, there is a major knowledge gap in understanding their core bacterial diversity. This study, therefore, applied next-generation sequencing of 16S rRNA gene to delineate the bacterial diversity in abacha, fufu and garri. Amplicon sequence variants belonging to nine phyla were present in the three foods. Firmicutes dominated the bacterial community of abacha and fufu, whereas, Proteobacteria was the dominant phylum in garri. At genus level taxa, Lactococcus, Lysinibacillus and Pseudomonas dominated the bacterial community in abacha, fufu and garri, respectively. Other dominant phylotypes reported in the foods belonged to Bacillus, Clostridium sensu stricto (cluster 1), Cupriavidus, Enterobacter, Sphingomonas and Staphylococcus. To the best of our knowledge, Clostridium sensu stricto cluster 1 and Lysinibacillus in fufu, and Brevundimonas, Cupriavidus, Sphingomonas and Strenotrophomomas in garri are reported for the first time. Although some potential pathogenic genera were recorded, the foods contained potentially functional species that could be explored to improve artisanal food production, food security and safeguard consumer health.

Unlike that of other crops, the growth of tea plants can be promoted by aluminum, but its regulation mechanism remains unclear. Some endophytes can also promote growth of plant hosts. In this paper, tea roots treated with aluminum were used to study the growth-promoting traits and aluminum tolerance of endophytes. Meta-16S rDNA analysis revealed that Burkholderia was enriched in tea roots after aluminum treatment, and it was the dominant strain for hydroponic tea roots and field tea roots. Actinomycetes constituted the dominant strains in hydroponic tea seedlings treated with aluminum. Sixteen endophytic bacteria, including 12 strains of Firmicutes, 2 strains of Proteobacteria and 2 strains of Actinomycetes, were isolated and identified from hydroponic tea roots treated with different aluminum concentrations. Growth-promoting activity analysis showed that the isolated endophytic bacteria all had more than one plant growth-promoting trait. Among them, B4 (Bacillus nealsonii), B8 (Brevibacterium frigoritolerans) and A2 (Nocardia nova) bacteria each had three growth-promoting traits. Aluminum tolerance ability analysis indicated that endophyte A1 (Leifsonia shinshuensis) had the strongest aluminum tolerance ability, up to 200 mg l−1 aluminum. Plant–bacteria interactions showed that endophytes A1, A2 and B4 and their synthetic community all had a growth-promoting effect on the growth of wheat lateral roots. Moreover, endophytes A1 and B4 alleviated aluminum stress in wheat. Endophyte A1 also promoted the growth of tea cuttings, especially lateral roots, with/without aluminum. Taken together, aluminum enhanced the distribution of aluminum-tolerant and growth-promoting bacteria, thereby promoting the growth of tea roots. This study provides a new aspect for research on the mechanism by which aluminum promotes tea plant growth.

Documenting the occurrence of bacteria in wild bird species living in close proximity of humans is important, especially when potential pathogenic bacteria could be risks to the health of either birds or humans. The Ibisbill Ibidorhyncha struthersii is a monotypic wader species belonging to family Ibidorhynchidae inhabiting stony rivers of Himalayas and Tibetan Plateau. In the highlands of India the species that shares its habitats with humans, especially at the religious sites at higher elevations, and information on the occurrence of bacteria is therefore relevant. We provide a description of the bacterial faecal microbiota of this species at two elevations, by collecting 45 fresh faecal droppings in sterile collection tubes from April 2018 to September 2018 at two sites, Site I [34°16′7.82″N, 74°53′8.4″E (1757 m above mean sea level)] and Site II [34°17′21.22″N, 75°19′25.68″E (2718 m above mean sea level)] of Kashmir Himalayan river Sindh. The identification by colonial morphology and staining yielded 18 unique bacterial colony isolates. The bacteria were further characterized on the basis of 16S ribosomal RNA gene. This revealed the presence of six species: two Proteobacteria, Pseudomonas fluorescens and P. syringe, common in soil and water, three Firmicutes bacteria common in birds, Bacillus pumilus, B. subtilis, and B. licheniformis (which is found on bird feathers), and one common avian gastrointestinal Enterobacter, Escherichia coli, which can be pathogenic. E. coli was more common at the higher elevation site where human presence was more intense. In summary, in the faecal samples commonly occurring bacteria were detected. Further sampling in other Himalayan Rivers is needed to fully describe the microbiota of this bird species.

Microorganisms, sensitive to the surrounding environment changes, show how the cave environment can be impacted by human activities. Zhijin Cave, featured with the most well-developed karst landform in China, has been open to tourists for more than 30 years. This study explored the microbial diversity in a karst cave and the impacts of tourism activities on the microbial communities and the community structures of bacteria and archaea in three niches in Zhijin Cave, including the mixture of bacteria and cyanobacteria on the rock wall, the aquatic sediments, and the surface sediments, using 16S rRNA high-throughput sequencing technology. It was found that Actinobacteriota and Proteobacteria were the dominant bacteria in the cave and Crenarchaeota and Thermoplasmatota were the dominant archaea. The correlation between microorganisms and environmental variables in the cave showed that archaea were more affected by pH and ORP than bacteria and F−, Cl−, NO3−, and SO42− were all positively relevant to the distribution of most bacteria and archaea in the cave. PICRUSt’s prediction of microbial functions also indicated that abundance of the bacteria’s functions was higher than that of the archaea. The intention of this study was to improve the understanding, development, and protection of microbial resources in caves.

The highly diverse nature of plant microbiota is indicative of many ecological roles of this group of microorganisms. For important medicinal plants such as Artemisia annua L (Family Asteraceae), there can be numerous functional attributes of the associated bacterial endophytes, but the diversity and functions of such endophytes remain widely unknown. To understand their potential functional diversity, we isolated endophytic bacteria associated with the plant from different plant parts including leaves, stems, and roots. Bacterial community of the leaves showed more diversity than those of the stems and the roots. Bacterial isolates were screened in vitro for various plant growth promoting attributes including Indole acetic acid (IAA), 1-aminocyclopropane-1-carboxylate (ACC) deaminase production, and nitrogen fixation. Ninety five percent of the isolates were able to produce IAA, while 7.5% produced ACC deaminase, and 15% were able to fix nitrogen. Based on their potential plant growth promoting attributes, 25 bacterial isolates of 16 genera belonging to four phyla were identified. Proteobacteria (36%) and Firmicutes (36%) were the most predominant isolated bacteria, followed by Actinobacteria (24%) and Bacteroidetes (4%). The most promising isolates were selected for the investigation of their ability to enhance seed germination. We observed that the treatment with isolates AAR80 Bacillus selenatarsenatis and AAL56 Achromobacter xylosoxidans increased germination percentage of inoculated seeds. Moreover, (48%) of the isolates showed antimicrobial activity upon testing against indicator microorganisms. This study revealed that endophytic bacteria isolated from A. annua L have dual potential to be used as growth promoters and antimicrobial agents.

The fertile forages in the Tibetan Plateau provide natural conditions for animal husbandry, whereas it is still unclear that whether animal excretion can result in the alteration of soil microbial community. Therefore, this study was performed to investigate the impact of animal excretion contamination and land altitude on the soil microbial community in different grazing areas of Tibetan Plateau. A total of 1160,190 high-quality valid sequences and 25,478 operational taxonomic units were achieved from 18 samples at three different altitude sites (Linzhi, Rikaze and Shannan). Here, we found excremental contamination did not alter the richness and diversity of soil microbial community, but it resulted in a significant alteration in the proportion of some bacteria. Specifically, the proportion of Proteobacteria in the LZa was obviously increased, whereas Gemmatimonadetes was significantly decreased as compared to LZe. Moreover, significant difference can also be observed in Verrucomicrobia between RKZe and RKZa. Remarkably, we also found that excremental contamination significantly decreased the abundance of some bacterial genera, such as Sphingopyxis, Polycyclovorans, Singulisphaera Cohnella, Polycyclovorans, Defluviicoccus, and Arthrobacter, which were closely related to soil health, pollutant degradation, and nutrient metabolism. Importantly, excremental contamination increased the proportion of harmful and beneficial bacteria in soil, such as the percentage of Acidibacter, Gemmatimonadaceae and Pajaroellobacter increased, while the ratio of Pontibacter, Flavisolibacter, Parasegetibacter, and Niastella decreased. Remarkably, soil samples collected from different altitude sites also displayed different soil microbial community structures. Our results demonstrated that excremental contamination could alter the soil microbial community structure and affect the normal function of the soil by affecting the proportion of harmful bacteria to beneficial bacteria. Moreover, this study can also provide a theoretical basis for the establishment of a supervision system for soil quality in Tibet.

Since the late 1990's the genome sequences for thousands of species of bacteria have been released into public databases. The release of each new genome sequence typically revealed the presence of tens to hundreds of uncharacterised genes encoding putative membrane proteins and more recently, microbial metagenomics has revealed countless more of these uncharacterised genes. Given the importance of small molecule efflux in bacteria, it is likely that a significant proportion of these genes encode for novel efflux proteins, but the elucidation of these functions is challenging. We used transcriptomics to predict that the function of a gene encoding a hypothetical membrane protein is in efflux-mediated antimicrobial resistance. We subsequently confirmed this function and the likely native substrates of the pump by using detailed biochemical and biophysical analyses. Functional studies of homologs of the protein from other bacterial species determined that the protein is a prototype for a family of multidrug efflux pumps - the Proteobacterial Antimicrobial Compound Efflux (PACE) family. The general functional genomics approach used here, and its expansion to functional metagenomics, will very likely reveal the identities of more efflux pumps and other transport proteins of scientific, clinical and commercial interest in the future.

Since its outbreak in 2013 in Italy, the harmful bacterium Xylella fastidiosa has continued to spread throughout the Euro-Mediterranean basin and, more recently, in the Middle East region. Xylella fastidiosa subsp. fastidiosa is the causal agent of Pierce’s disease on grapevines. At present, this alien subspecies has not been reported in Lebanon but if this biological invader was to spread with no cost-effective and sustainable management, it would put Lebanese vineyards at a certain level of risk. In the absence of an Xylella fastidiosa subsp. fastidiosa outbreak, the gross revenue generated by Lebanese wine growers is estimated as close to US$22 million/year for an average period of 5 years (2015–2019). The potential quantitative economic impacts of an Xylella fastidiosa subsp. fastidiosa outbreak and particularly, the private control costs have not been assessed yet for this country as well as for others which Xylella fastidiosa may invade. Here, we have aimed to estimate the potential direct economic impact on growers’ livelihoods and provide the first estimate of the private management costs that a theoretical Xylella fastidiosa subsp. fastidiosa outbreak in Lebanon would involve. For this purpose, we used a Partial Budget approach at the farm gate. For the country as a whole, we estimated that a hypothetical full spread of Xylella fastidiosa subsp. fastidiosa on Lebanese wine grapes would lead to maximum potential gross revenue losses of almost US$ 11 million for an average recovery period of 4 years, to around US$ 82.44 million for an average grapevine life span period of 30 years in which infected plants are not replaced at all. The first yearly estimated additional management cost is US$853 per potentially infected hectare. For a recovery period of 4 years, the aggregate estimated additional cost would reach US$2374/ha, while the aggregate net change in profit would be US$-4046/ha. Furthermore, additional work will be needed to estimate the public costs of an Xylella fastidiosa subsp. fastidiosa outbreak in Lebanon. The observed costs in this study support the concerned policy makers and stakeholders to implement a set of reduction management options against Xylella fastidiosa subsp. fastidiosa at both national and wine growers’ levels. This re-emerging alien biota should not be neglected in this country. This understanding of the potential direct economic impact of Xylella fastidiosa subsp. fastidiosa and the private management costs can also benefit further larger-scale studies covering other potential infection areas and plant hosts.

The discarding and burning of corn stalks in the fields after harvesting lead to environmental pollution and waste of resources. Composting is an effective way to disposal of the crop straws. Composting is a complex biochemical process and needs a detailed study in cold region. Hence, the succession process of bacteria and Actinomycetes in the process of corn stalk composting in cold region was studied by 16SrRNA. Alpha diversity analysis showed that the detection results could represent the real situation. The bacterial community diversity from high to low was F50 > F90 > F0 > F10 > F20. The results of beta analysis showed that F20 and F50 had the most similar microbial structure at the phylum level, and the difference between F0 and F20 was the largest. The dominant microbes changed from Proteobacteria and Bacteroidetes in F0 in heating stage to Firmicutes and Proteobacteria, Actinobacteria and Firmicutes in F10 during early high temperature stage, and Actinobacteria, Proteobacteria and Bacteroidetes in cooling and post composting phases. Actinobacteria and Firmicutes were the dominant bacteria in the whole composting process. In the composting process, the microbial community was mainly involved in amino acid metabolism related to nitrogen transformation and carbohydrate metabolism related to lignocellulose degradation. Lignin and hemicellulose were mainly degraded in thermophilic stage. The conversion of nitrogen and degradation of cellulose occurred mainly in the early stages of composting. The research will be helpful to understand the biochemical process of composting in cold region.

Bacterial symbionts of insects have been shown to play important roles in host fitness. However, little is known about the bacterial community of Tessaratoma papillosa which is one of the most destructive pests of the well-known fruits Litchi chinensis Sonn and Dimocarpus longan Lour in Oriental Region, especially in South-east Asia and adjacent areas. In this study, we surveyed the bacterial community diversity and dynamics of T. papillosa in all developmental stages with both culture-dependent and culture-independent methods by the third-generation sequencing technology. Five bacterial phyla were identified in seven developmental stages of T. papillosa. Proteobacteria was the dominant phylum and Pantoea was the dominant genus of T. papillosa. The results of alpha and beta diversity analyses showed that egg stage had the most complex bacterial community. Some of different developmental stages showed similarities, which were clustered into three phases: (1) egg stage, (2) early nymph stages (instars 1-3), and (3) late nymph stages (instars 4-5) and adult stage. Functional prediction indicated that the bacterial community played different roles in these three phases. Furthermore, 109 different bacterial strains were isolated and identified from various developmental stages. This study revealed the relationship between the symbiotic bacteria and the development of T. papillosa, and may thus contribute to the biological control techniques of T. papillosa in the future.

To highlight the importance of the soil-root interface in bacterial root colonization, we performed 16S rRNA gene amplicon sequencing on the Illumina MiSeq platform to characterize the bacterial endophytes of rice plants grown by two experiments – soil and hydroponic, considering their soil, solution, and endosphere compartments. We hypothesized that rice plants from both experiments would exhibit dissimilar endophytic bacterial communities. Alpha-diversity (richness (ASVs), Shannon index, Faith’s phylogenetic diversity, and Pielou’s evenness) for bacterial endophytes was lower in the soil experiment than in the hydroponic experiment. However, the rhizospheric soil exhibited higher microbial diversity and richness than the hydroponic solution after 6 weeks. Proteobacteria and Firmicutes were the most dominant phyla in both experiments, while several other bacterial taxa showed major differences at genus levels. A Venn diagram revealed that 5 overlapping bacterial genera were shared by the endosphere and rhizosphere/solution compartments of both experiments. Principal coordinate analysis (PCoA) based on weighted UniFrac distances showed a clear distinction between microbial communities of all sampled compartments. Plasmids are known to contain genes encoding for virulence factors and antibiotic resistance mechanisms. Their relevance in metagenomic data processing is steadily growing. However, with the increasing popularity and scale of metagenomics experiments, the number of reported plasmids is rapidly growing as well, amassing a considerable number of false positives due to undetected misassembles. Here, our previously published database PLSDB provides a reliable resource for researchers to quickly compare their sequences against selected and annotated previous findings. Within two years, the size of this resource has more than doubled from the initial 13,789 to now 34,513 entries over the course of eight regular data updates. For this update, we aggregated community feedback for major changes to the database featuring new analysis functionality as well as performance, quality, and accessibility improvements. New filtering steps, annotations, and preprocessing of existing records improve the quality of the provided data. Additionally, new features implemented in the web-server ease user interaction and allow for a deeper understanding of custom uploaded sequences, by visualizing similarity information. Lastly, an application programming interface was implemented along with a python library, to allow remote database queries in automated workflows. Bacteria survived and thrived inside any part of plant without damaging its host are called endophytic bacteria. Many studies have focused on plant–endophytic bacterium interactions and their Plant-growth-promoting (PGP) abilities. Albino tea plants are widely investigated because of their high amino acid concentrations. Previous studies mainly elucidated specific metabolite mechanisms in albino tea plants, while the present study identified the variation in diversity and endophytic bacterial abundance in albino and non-albino tea leaves using culture-dependent and culture-independent methods. With different culture media, we identified a total of 110 isolates, of which 58 endophytic bacteria belonged to three phyla (Proteobacteria, Firmicutes, and Actinobacteria). Moreover, we identified a total of 1856 operational taxonomic units as 513 endophytic bacteria belonging to 27 phyla including Proteobacteria, Firmicutes, and Actinobacteria. In addition, comparing to non-albino tea leaves, endophytic bacteria obtained from albino tea leaves showed higher diversity and abundance. Endophytic bacteria isolated from albino leaves also exhibited higher PGP properties than those from non-albino ones, and their PGP effects on rice and tea cuttings were examined. The results indicated differences in endophytic bacteria between albino and non-albino leaves. Specific endophytic bacteria isolated from albino leaves may have a relationship with the albino phenotype. Our study indicated that PGP bacteria isolated from albino leaves are expected to become a plant growth promoter in the future.

Objectives To characterize the abundance and relative composition of seawater bacterioplankton communities in Changle city using Illumina MiSeq sequencing and bacterial culture techniques. Methods Seawater samples and physicochemical factors were collected from the coastal zone of Changle city on 8 September 2019. Nineteen filter membranes were obtained after using a suction filtration system. We randomly selected eight samples for total seawater bacteria (SWDNA group) sequencing and three samples for active seawater bacteria (SWRNA group) sequencing by Illumina MiSeq. The remaining eight samples were used for bacterial culture and identification. Alpha diversity including species coverage (Coverage), species diversity (Shannon–Wiener and Simpson index), richness estimators (Chao1), and abundance‐based richness estimation (ACE) were calculated to assess biodiversity of seawater bacterioplankton. Beta diversity was used to evaluate the differences between samples. The species abundance differences were determined using the Wilcoxon rank‐sum test. Statistical analyses were performed in R environment. Results The Alpha diversity in the SWDNA group in each index was ACE 3206.99, Chao1 2615.12, Shannon 4.64, Simpson 0.05, and coverage 0.97; the corresponding index was ACE 1199.55, Chao1 934.75, Shannon 3.49, Simpson 0.09, and coverage 0.99. The sequencing results of seawater bacterial genes in the coastal waters of Changle city showed that the phyla of high‐abundance bacteria of both the SWDNA and SWRNA groups included Cyanobacteria, Proteobacteria, and Bacteroidetes. The main classes included Oxyphotobacteria, Alphaproteobacteria, and Gammaproteobacteria. The main genera included Synechococcus CC9902, Chloroplast, and Cyanobium_PCC‐6307. Beta diversity analysis showed a significant difference between the SWDNA and SWRNA groups (P, In the SWDNA and SWRNA groups, the dominance of the phyla were Cyanobacteria, Proteobacteria, and Bacteroides; the main classes were oxygen‐producing photobacteria, α‐proteobacteria, and γ‐proteobacteria. The predominant genera are Synechococcus_CC9902, Chloroplast, Cyanobium_PCC‐6307, Candidatus Actinomarina, Ascidiaceihabitans and HIMB11 in SWDNA; Chloroplast, Synechococcus_CC9902, HIMB11, Cyanobium_PCC‐6307, Ascidiaceihabitans, and Ralstonia in SWRNA.

Coral reefs are increasingly threatened by heat stress events leading to coral bleaching. In 2016, a mass bleaching event affected large parts of the Great Barrier Reef (GBR). Whilst bleaching severity and coral mortality are usually monitored throughout major bleaching events, other health indicators, such as changes in microbial partners, are rarely assessed. We examined the impact of the 2016 bleaching event on the composition of the microbial communities in the coral Pocillopora acuta at Havannah Island Pandora reef, separated by 12 km on the inshore central GBR. Corals experienced moderate heat stress (3.6 and 5.3 degree heating weeks), inducing major bleaching (30–60%) at the coral community level. Samples were partitioned according to Symbiodiniaceae densities into three bleaching severity categories (mild, moderate, and severe). Whilst Symbiodiniaceae densities were similar at both reef locations, sequencing of the Symbiodiniaceae ITS2 and prokaryotic 16S rRNA genes revealed that microbial communities were significantly different between reefs, but not according to bleaching severity. Symbiodiniaceae composition was dominated by the genus Cladocopium with low abundances of Durusdinium detected in moderately and severely bleached colonies at both sites, despite site-specific ITS2 profiles. Bacterial communities were dominated by Proteobacteria and were almost entirely lacking the common Pocilloporid associate Endozoicomonas regardless of bleaching severity. Strikingly, only 11.2% of the bacterial Amplicon Sequencing Variants (ASVs) were shared between sites. This reef specificity was driven by 165 ASVs, mainly from the family Rhodobacteraceae. Comparison with previous studies suggests that the moderate heat stress experienced on the central GBR in 2016 caused the near-complete absence of Endozoicomonas. Symbiodiniaceae and bacteria (particularly Rhodobacteraceae) can be vertically transmitted in P. acuta, and larval propagation can be spatially restricted for this brooding species. Our results demonstrate that, unlike bleaching severity, location-specific factors and species-specific life history traits might have been paramount in shaping the P. acuta microbiome.

Arbuscular mycorrhizal fungi (AMF) and earthworms have potential uses in the bioremediation of contaminated soils. In recent years, heavy metal-contaminated sites have been remediated by adding plants and AMF or earthworms to the soil. However, there are few studies on remediation using combinations of plants, animals, and microbes, especially for the remediation of Cu-contaminated soil. The present study investigated the separate and combined effects of AMF and earthworms on Cu-contaminated soil in which Tagetes patula L. was grown. The results show that the combined application of AMF and earthworms markedly increased the biomass of plant shoots and roots by more than 100%. It also increased Cu extraction by T. patula by 270%. The combined treatment was effective in increasing the CEC, contents of OM, and available Cu, P and K, but reduced the soil pH. Furthermore, the combined treatment significantly increased the abundance and diversity of the soil microbial community. In particular, the abundances of the bacteria Bacteroides, Proteobacteria, and Actinobacteria were increased, with the genera Flavobacterium, Pedobacter, Algoriphagus, Gaetbulibacter, Pseudomonas, Luteimonas, and Arthrobacter dominating. Meanwhile, the abundance of the fungus Zygomycota was increased, with Mortierella dominating. Moreover, inoculation with earthworms greatly improved the structure of the soil microbial community.

The pine wood nematode (PWN), Bursaphelenchus xylophilus, is a destructive invasive species that exerts devastating effects on most native pines in invaded regions, while many of the non-native pines have resistance to PWN. Recently, increasingly more research is focused on how microbial communities can improve host resistance against pathogens. However, the relationship between the microbial community structures and varying levels of pathogen resistance observed in different pine tree species remains unclear. Here, the bacterial and fungal communities of introduced resistant pines Pinus elliottii, P. caribaea, and P. taeda and native susceptible pines healthy and wilted P. massoniana infected by PWN were analyzed. The results showed that 6057 bacterial and 3931 fungal OTUs were annotated. The pine samples shared 944 bacterial OTUs primarily in the phyla Proteobacteria, Acidobacteria, Firmicutes, Bacteroidetes, and Chloroflexi and 111 fungal OTUs primarily in phyla Ascomycota and Basidiomycota, though different pines had unique OTUs. There were significant differences in microbial community diversity between different pines, especially between the bacterial communities of resistant and susceptible pines, and fungal communities between healthy pines (resistant pines included) and the wilted P. massoniana. Resistant pines had a greater abundance of bacteria in the genera Acidothermus (class unidentified_Actinobacteria) and Prevotellaceae (class Alphaproteobacteria), but a lower abundance of Erwinia (class Gammaproteobacteria). Healthy pines had a higher fungal abundance of Cladosporium (class Dothideomycetes) and class Eurotiomycetes, but a lower abundance of Graphilbum, Sporothrix, Geosmithia (class Sordariomycetes), and Cryptoporus (classes Agaricomycetes and Saccharomycetes). These differences in microbial abundance between resistant and healthy pines might be associated with pathogen resistance of the pines, and the results of this study contribute to the studies exploring microbial-based control of PWN.

Distilled grain waste (DGW) can be converted to organic fertilizer via aerobic composting process without inoculating exogenous microorganisms. To illustrate the material conversion mechanism, this study investigated the dynamic changes of bacterial community structure and metabolic function involved in DGW composting. Results showed that a significant increase in microbial community alpha diversity was observed during DGW composting. Moreover, unique community structures occurred at each composting stage. The dominant phyla were Firmicutes, Proteobacteria, Actinobacteriota, Bacteroidota, Myxococcota, and Chloroflexi, whose abundance varied according to different composting stages. Keystone microbes can be selected as biomarkers for each stage, and Microbispora, Chryseolinea, Steroidobacter, Truepera, and Luteimonas indicating compost maturity. Co-occurrence network analysis revealed a significant relationship between keystone microbes and environmental factors. The carbohydrate and amino acid metabolism were confirmed as the primary metabolic pathways by metabolic function profiles. Furthermore, nitrogen metabolism pathway analysis indicated that denitrification and NH3 volatilization induced higher nitrogen loss during DGW composting. This study can provide new understanding of the microbiota for organic matter and nitrogen conversion in the composting process of DGW.

Microbial communities in cave ecosystems have specific survival strategies, which is far from being well explicated. Here, we reported the genetic and functional diversity of bacteria and archaea in typical limestone (Kashmir Cave) and silicate-containing (Tiser Cave) caves. X-ray diffraction (XRD) and Fourier transform infrared spectroscopic (FTIR) analyses revealed the different geochemical and mineral compositions of the two caves. Amplicon barcode sequencing revealed the dominancy of Actinobacteria and Proteobacteria in Kashmir and Tiser Caves. Bacteroidetes and Firmicutes were the dominant phyla in Tiser Cave, and the abundance is relatively small in Kashmir Cave. Archaea was also abundant prokaryotes in Kashmir Cave, but it only accounted for 0.723% of the total prokaryote sequences in Tiser Cave. Functional analysis based on metagenomic sequencing data revealed that a large number of functional potential genes involved in nutrient metabolism and biosynthesis of bioactive compounds in Tiser and Kashmir Cave samples could significantly influence the biogeochemical cycle and secondary metabolite production in cave habitats. In addition, the two caves were also found to be rich in biosynthetic genes, encoding bioactive compounds, such as monobactam and prodigiosin, indicating that these caves could be potential habitats for the isolation of antibiotics. This study provides a comprehensive insight into the diversity of bacteria and archaea in cave ecosystems and helps to better understand the special survival strategies of microorganisms in cave ecosystems.Key points• Geochemically distinct caves possess unique microbial community structure.• Cavernicoles could be important candidates for antibiotic production.• Cavernicoles are important for biogeochemical cycling.

Bacteria play an important role in the formation of primary Common Bile Duct (CBD) stones. However, the composition and function of the microbiota of bile duct in patients with primary CBD stones remained to be explored. We utilized the 16S rRNA gene high-throughput sequencing technology to analyze the microbial diversity and community composition of biliary and duodenal microbiota in 15 patients with primary CBD stones and 4 patients without biliary tract diseases. Alpha diversity analysis showed that the microbiota richness was similar in bile and intestinal fluid; Beta diversity analysis showed that there were differences in the composition between biliary microbiota and the duodenal microbiota, but the abundance of the main groups showed similarities. The composition of the biliary microbiota from gallstone patients was more complex, as was the duodenal microbiota. Proteobacteria and Firmicutes were the dominant bacteria at phylum level, accounting for at least 75% of the total reads in each subgroup. Pseudomonas and Escherichia−Shigella were the major genus among subgroups, but Escherichia-Shigella had increased abundance in duodenal microbiota with primary choledocholithiasis, which may play an important role in stone formation. Aerobic composting is a promising alternative for the recycling of rice straw (RS), and an applicable nitrogen source is necessary to improve the process. The aim of this study was to compare the performance and microbial community dynamics of RS composting using urea or protein hydrolysate from leather waste (PHL) as a nitrogen source. Results showed that PHL addition achieved a faster temperature increase rate at start-up (1.85 ℃·h−1 vs 1.07 ℃·h−1), higher volatile solid degradation efficiency (48.04% vs 46.98%), and greater germination indices (111.72% vs 89.87%) in the end products, as compared to urea. The major bacterial phyla included Proteobacteria, Firmicutes, Bacteroidetes, and Actinobacteria in both composting processes. Although the bacterial communities in both processes succeeded in a similar pattern according to different composting phases, PHL addition accelerated the succession rate of the microbial community. Co-occurrence network analysis revealed that bacterial community composition was strongly correlated with physicochemical properties such as dissolved organic carbon (DOC), NH4+, pH, temperature, and total nitrogen (TN) content. These results proved the potential of using PHL as a nitrogen source to improve the RS composting process.

Graphical abstract, Impact of environmental perturbations i.e., nitrogen (N), phosphorus (P), potassium (K), and rice straw (Rs) on the dynamics of soil bacterial and archaeal communities are multifactor dependent and seeks a contemporary approach to study underlying mechanisms. The current study investigates the effect of pure and mixed fertilizers on soil physicochemical properties, the microbial community structure, and their functional metabolic predictions. It involved amendments with distinct combinations of N as C(H2N)2O, P and K as KH2PO4, K as KCl, and Rs in paddy soil microcosms with concentrations common in rice fields agriculture. Soil pH, electrical conductivity (EC), total carbon (TC), total nitrogen (TN), organic matter (OM), available K (AK), and total extractable P (TEP) were evaluated. To comprehend community variation and functional predictions, 16S rRNA-based high throughput sequencing (HTS) and phylogenetic investigation of communities by reconstruction of unobserved states (PICRUSt) were employed, respectively. Our findings showed enhanced community richness and diversity in all amendments compared to control. Proteobacteria, Actinobacteria, and Firmicutes were dominant bacterial phyla. Regarding relative abundance, Chloroflexi, Bacteroidetes, and Verrucomicrobia showed positive while Actinobacteria, Acidobacteria, and Gemmatimonadetes showed negative trends compared to controls. Thaumarchaeota and Euryarchaeota were dominant archaeal phyla and exhibited increasing and decreasing trends, respectively. The PICRUSt analysis indicated functional prediction more towards amino acid, carbohydrate, energy, and lipid metabolism while less towards others. Concerning energy metabolism, most and least responsive treatments were KP and controls, respectively. These outcomes enhanced our understanding regarding soil quality, fertilizer composition and application, and functional metabolomics of archaea and bacteria.
