Haloalkane dehalogenases are bacterial enzymes capable of carbon-halogen bond cleavage in halogenated compounds. To obtain insights into the mechanism of the haloalkane dehalogenase from Sphingomonas paucimobilis UT26 (LinB), we studied the steady-state and presteady-state kinetics of the conversion of the substrates 1-chlorohexane, chlorocyclohexane, and bromocyclohexane. The results lead to a proposal of a minimal kinetic mechanism consisting of three main steps: (i) substrate binding, (ii) cleavage of the carbon-halogen bond with simultaneous formation of an alkyl-enzyme intermediate, and (iii) hydrolysis of the alkyl-enzyme intermediate. Release of both products, halide and alcohol, is a fast process that was not included in the reaction mechanism as a distinct step. Comparison of the kinetic mechanism of LinB with that of haloalkane dehalogenase DhlA from Xantobacter autotrophicus GJ10 and the haloalkane dehalogenase DhaA from Rhodococcus rhodochrous NCIMB 13064 shows that the overall mechanisms are similar. The main difference is in the rate-limiting step, which is hydrolysis of the alkylenzyme intermediate in LinB, halide release in DhlA, and liberation of an alcohol in DhaA. The occurrence of different rate-limiting steps for three enzymes that belong to the same protein family indicates that extrapolation of this important catalytic property from one enzyme to another can be misleading even for evolutionary closely related proteins. The differences in the rate-limiting step were related to: (i) number and size of the entrance tunnels, (ii) protein flexibility, and (iii) composition of the halide-stabilizing active site residues based on comparison of protein structures.

The 4-hydroxyacetophenone monooxygenase (HAPMO) from Pseudomonas fluorescens ACB catalyzes NADPH- and oxygen-dependent Baeyer-Villiger oxidation of 4-hydroxyacetophenone to the corresponding acetate ester. Using the purified enzyme from recombinant Escherichia coli , we found that a broad range of carbonylic compounds that are structurally more or less similar to 4-hydroxyacetophenone are also substrates for this flavin-containing monooxygenase. On the other hand, several carbonyl compounds that are substrates for other Baeyer-Villiger monooxygenases (BVMOs) are not converted by HAPMO. In addition to performing Baeyer-Villiger reactions with aromatic ketones and aldehydes, the enzyme was also able to catalyze sulfoxidation reactions by using aromatic sulfides. Furthermore, several heterocyclic and aliphatic carbonyl compounds were also readily converted by this BVMO. To probe the enantioselectivity of HAPMO, the conversion of bicyclohept-2-en-6-one and two aryl alkyl sulfides was studied. The monooxygenase preferably converted (1 R ,5 S )-bicyclohept-2-en-6-one, with an enantiomeric ratio ( E ) of 20, thus enabling kinetic resolution to obtain the (1 S ,5 R ) enantiomer. Complete conversion of both enantiomers resulted in the accumulation of two regioisomeric lactones with moderate enantiomeric excess ( ee ) for the two lactones obtained [77% ee for (1 S ,5 R )-2 and 34% ee for (1 R ,5 S )-3]. Using methyl 4-tolyl sulfide and methylphenyl sulfide, we found that HAPMO is efficient and highly selective in the asymmetric formation of the corresponding ( S )-sulfoxides ( ee > 99%). The biocatalytic properties of HAPMO described here show the potential of this enzyme for biotechnological applications.

Most aerobic biodegradation pathways for hydrocarbons involve iron-containing oxygenases. In iron-limited environments, such as the rhizosphere, this may influence the rate of degradation of hydrocarbon pollutants. We investigated the effects of iron limitation on the degradation of toluene by Pseudomonas putida mt2 and the transconjugant rhizosphere bacterium P. putida WCS358(pWWO), both of which contain the pWWO (TOL) plasmid that harbors the genes for toluene degradation. The results of continuous-culture experiments showed that the activity of the upper-pathway toluene monooxygenase decreased but that the activity of benzyl alcohol dehydrogenase was not affected under iron-limited conditions. In contrast, the activities of three meta -pathway (lower-pathway) enzymes were all found to be reduced when iron concentrations were decreased. Additional experiments in which citrate was used as a growth substrate and the pathways were induced with the gratuitous inducer o -xylene showed that expression of the TOL genes increased the iron requirement in both strains. Growth yields were reduced and substrate affinities decreased under iron-limited conditions, suggesting that iron availability can be an important parameter in the oxidative breakdown of hydrocarbons.

The facilitated transport of a mixture of three polycyclic aromatic hydrocarbons (PAH) (naphthalene. fluorene, and phenanthrene) by a rhamnolipid biosurfactant was determined with silica. octadecyl-coated silica, and humic acid-coated silica columns. The retardation factors for the contaminants in the absence of rhamnolipid ranged from 1.8 (naphthalene with silica) to 708 (phenanthrene with octadecyl-coated silica). The retardation factors for phenanthrene were up to eightfold lower in the presence of 500 mg/l rhamnolipid compared to the situation where no rhamnolipid was present. The facilitated transport of the contaminants in the presence of rhamnolipid could be predicted by accounting for sorption, solubilization and admicellar sorption. In the octadecyl-coated matrix, transport of fluorene and phenanthrene was enhanced even in the presence of sub-micellar solution of rhamnolipid (20 mg/l), showing that adsorbed surfactant reduced the affinity of these compounds to this stationary phase. Linear free-energy relations (LFERs) indicated that the matrix-water, micelle-water, and admicelle-water partitioning constants for PAH were correlated with their l-octanol-water partitioning constants. These correlations were used to simulate the facilitated transport of contaminants of varying hydrophobicity by a surfactant. It was concluded that surfactants have the greatest transport facilitating effect on the mole hydrophobic components. The sequences of the 16S rRNA and haloalkane dehalogenase ( dhaA ) genes of five gram-positive haloalkane-utilizing bacteria isolated from contaminated sites in Europe, Japan, and the United States and of the archetypal haloalkane-degrading bacterium Rhodococcus sp. strain NCIMB13064 were compared. The 16S rRNA gene sequences showed less than 1% sequence divergence, and all haloalkane degraders clearly belonged to the genus Rhodococcus . All strains shared a completely conserved dhaA gene, suggesting that the dhaA genes were recently derived from a common ancestor. The genetic organization of the dhaA gene region in each of the haloalkane degraders was examined by hybridization analysis and DNA sequencing. Three different groups could be defined on the basis of the extent of the conserved dhaA segment. The minimal structure present in all strains consisted of a conserved region of 12.5 kb, which included the haloalkane-degradative gene cluster that was previously found in strain NCIMB13064. Plasmids of different sizes were found in all strains. Southern hybridization analysis with a dhaA gene probe suggested that all haloalkane degraders carry the dhaA gene region both on the chromosome and on a plasmid (70 to 100 kb). This suggests that an ancestral plasmid was transferred between these Rhodococcus strains and subsequently has undergone insertions or deletions. In addition, transposition events and/or plasmid integration may be responsible for positioning the dhaA gene region on the chromosome. The data suggest that the haloalkane dehalogenase gene regions of these gram-positive haloalkane-utilizing bacteria are composed of a single catabolic gene cluster that was recently distributed worldwide.

Haloalkane dehalogenase converts haloalkanes to their corresponding alcohols and halides, The reaction mechanism involves the formation of a covalent alkyl-enzyme complex which is hydrolyzed by water. The active site is a hydrophobic cavity buried between the main domain and the cap domain of the enzyme. The enzyme has a broad substrate specificity, but the k(cat) values of the enzyme for the best substrates 1,2-dichloroethane and 1,2-dibromoethane are rather low (3 and 3.5 s(-1), respectively). Stopped-flow fluorescence experiments with substrate under single-turnover conditions indicated that halide release could limit the overall k(cat). Furthermore, at 5 mM 1,2-dibromoethane the observed rate of substrate binding to free enzyme was faster than 700 s(-1) (within the dead time of the stopped-flow instrument) whereas displacement of halide by 5 mM 1,2-dibromoethane occurred at a rate of only 8 s(-1). The binding of bromide and chloride to free enzyme was also studied using stopped-flow fluorescence, and the dependence of k(obs) on the halide concentration suggested that there were two parallel routes for halide binding. One route, in which a slow enzyme isomerization is followed by rapid halide binding, was predominant at low halide concentrations. The other route involves rapid binding into an initial collision complex followed by a slow enzyme isomerization step and prevailed at higher halide concentrations. The overall rate of halide release was low and limited by a slow enzyme isomerization preceding actual release (9 and 14.5 s(-1) for bromide and chloride, respectively). We propose that this slow isomerization is a conformational change in the cap domain that is necessary to allow water to enter and solvate the halide ion. A solvent kinetic isotope effect of (H2O)-H-2 was found both on k(cat) and on the rate of halide release. (H2O)-H-2 mainly affected the rate of the conformational change, which is in agreement with this step being rate-limiting and the overall stabilizing effect of (H2O)-H-2 on the conformation of proteins.

Penicillin acylase of Escherichia colt catalyses the hydrolysis and synthesis of beta-lactam antibiotics. To study the role of hydrophobic residues in these reactions, we have mutated three active-site phenylalanines. Mutation of alphaF146, betaF24 and betaF57 to Tyr, Trp, Ala or Leu yielded mutants that were still capable of hydrolysing the chromogenic substrate 2-vitro-5-[(phenylacetyl)amino]-benzoic acid. Mutations on positions alphaF146 and betaF24 influenced both the hydrolytic and acyl transfer activity. This caused changes in the transferase/hydrolase ratios, ranging from a 40-fold decrease for alphaF146Y and alphaF146W to a threefold increase for alphaF146L and betaF24A, using 6-aminopenicillanic acid as the nucleophile. Further analysis of the betaF24A mutant showed that it had specificity constants (k(cat)/K-m) for p-hydroxyphenylglycine methyl ester and phenylglycine methyl ester that were similar to the wild-type values, whereas the specificity constants for p-hydroxyphenylglycine amide and phenylglycine amide had decreased 10-fold, due to a decreased k(cat) value. A low amidase activity was also observed for the semisynthetic penicillins amoxicillin and ampicillin and the cephalosporins cefadroxil and cephalexin, for which the kat values were fivefold to 10-fold lower than the wild-type values. The reduced specificity for the product and the high initial transferase/hydrolase ratio of betaF24A resulted in high yields in acyl transfer reactions.

Baeyer-Villiger monooxygenases (BVMOs) form a distinct class of flavoproteins that catalyze the insertion of an oxygen atom in a C-C bond using dioxygen and NAD(P)H. Using newly characterized BVMO sequences, we have uncovered a BVMO-identifying sequence motif: FXGXXXRXXXW(P/D). Studies with site-directed mutants of 4-hydroxyacetophenone monooxygenase from Pseudomonas fluorescens ACB suggest that this fingerprint sequence is critically involved in catalysis. Further sequence analysis showed that the BVMOs belong to a novel superfamily that comprises three known classes of FAD-dependent monooxygenases: the so-called flavin-containing monooxygenases (FMOs), the N-hydroxylating monooxygenases (NMOs), and the BVMOs. Interestingly, FMOs contain an almost identical sequence motif when compared to the BVMO sequences: FXGXXXHXXX(Y/F). Using these novel amino acid sequence fingerprints, BVMOs and FMOs can be readily identified in the protein sequence databank. (C) 2002 Federation of European Biochemical Societies. The binding of penicillin to penicillin acylase was studied by X-ray crystallography, The structure of the enzyme-substrate complex was determined after soaking crystals of an inactive beta N241A penicillin acylase mutant with penicillin G, Binding of the substrate induces a conformational change, in which the side chains of alpha F146 and alpha R145 move away from the active site, which allows the enzyme to accommodate penicillin G, In the resulting structure, the beta -lactam binding site is formed by the side chains of alpha F146 and beta F71, which have van der Waals interactions with the thiazolidine ring of penicillin G and the side chain of alpha R145 that is connected to the carboxylate group of the ligand by means of hydrogen bonding via two water molecules. The backbone oxygen of beta Q23 forms a hydrogen bond with the carbonyl oxygen of the phenylacetic acid moiety through a bridging water molecule. Kinetic studies revealed that the site-directed mutants alpha F146Y, alpha F146A and alpha F146L all show significant changes in their interaction with the beta -lactam substrates as compared with the wild type. The alpha F146Y mutant had the same affinity for 6-aminopenicillanic acid as the wild-type enzyme, but was not able to synthesize penicillin G from phenylacetamide and 6-aminopenicillanic acid. The alpha F146L and alpha F146A enzymes had a 3-5-fold decreased affinity for 6-aminopenicillanic acid, but synthesized penicillin G more efficiently than the wild type, The combined results of the structural and kinetic studies show the importance of alpha F146 in the beta -lactam binding site and provide leads for engineering mutants with improved synthetic properties.

Epoxide hydrolases catalyze the cofactor-independent hydrolysis of reactive and toxic epoxides, They play an essential role in the detoxification of various xenobiotics in higher organisms and in the bacterial degradation of several environmental pollutants. The first x-ray structure of one of these, from Agrobacterium radiobacter AD1, has been determined by isomorphous replacement at 2.1-Angstrom resolution. The enzyme shows a two domain structure with the core having the alpha/beta hydrolase-fold topology. The catalytic residues, Asp(107) and His(275), are located in a predominantly hydrophobic environment between the two domains. A tunnel connects the back of the active-site cavity with the surface of the enzyme and provides access to the active site for the catalytic water molecule, which in the crystal structure, has been found at hydrogen bond distance to His275. Because of a crystallographic contact, the active site has become accessible for the Gln(134) side chain, which occupies a position mimicking a bound substrate. The structure suggests Tyr(152)/Tyr(215) as the residues involved in substrate binding, stabilization of the transition state, and possibly protonation of the epoxide oxygen.

A new insertion sequence (IS2112) was identified in the genome of the 1-haloalkane-utilizing bacterium Rhodococcus rhodochrous NCIMB 13064. The insertion element is 1415 bp long, does not contain terminal inverted repeats, and is not flanked by directly repeated sequences. IS2112 belongs to the IS110 family of transposable elements, and forms a separate subfamily, along with IS116, Two copies of IS2112 were found in R, rhodochrous NCIMB 13064 and one, two or three copies of a similar sequence were detected in five other 1-haloalkane-degrading Rhodococcus strains. There were no sequences homologous to IS2112 found in the l-haloalkane-degrading 'Pseudomonas pavonaceae' 170 and Rhodococcus sp, HA1 or in several Rhodococcus strains which do not utilize haloalkanes, IS2112 was originally found in plasmid pRTL1 of R. rhodochrous NCIMB 13064 which harbours genes encoding utilization of l-haloalkanes, and was located 5 kbp upstream of the haloalkane dehalogenase gene (dhaA), Although the second copy of IS2112 in strain NCIMB 13064 was also present on the pRTL1 plasmid, these sequences do not apparently comprise a single composite transposon encoding haloalkane utilization. An analysis of derivatives of NCIMB 13064 revealed that IS2112 was involved in genome rearrangements. IS2112 appeared to change its location as a result of transposition and as a result of other rearrangements of the NCIMB 13064 genome.

Carbon tetrachloride (52 mu M) was biodegraded for more than 72% in an anaerobic packed-bed reactor without addition of an external electron donor. The chloride mass balance demonstrated that all carbon tetrachloride transformed was completely dechlorinated. Chloroform and dichloromethane were sometimes also found as transformation products, but neither accumulated to significant levels in comparison to the amount of carbon tetrachloride transformed. Transformation of carbon tetrachloride in the absence of an added electron donor suggests that carbon tetrachloride itself is the source of energy for the biological reaction observed, and possibly the source of carbon for cell growth. No such mechanism is yet known. The pathway of carbon tetrachloride transformation is not clear; it may be dehalogenated by hydrolytic reduction to carbon monoxide or formic acid which are electron demanding transformations. Carbon monoxide or formic acid may be further utilized and serve as electron donor. Complete dechlorination of carbon tetrachloride according to this pathway is independent of a second electron donor or electron acceptor, as with a fermentation process. Vancomycin, an inhibitor of gram positive eubacteria, severely inhibited carbon tetrachloride transformation in batch incubations with an enrichment culture from the reactor, indicating that gram positive eubacteria were involved in carbon tetrachloride transformation. Batch experiments with bromoethanesulfonic acid, used to inhibit methanogens, and molybdate, an inhibitor of sulfate reduction in sulfate reducing bacteria, demonstrated that neither methanogens nor sulfate reducers were involved in the complete dechlorination of carbon tetrachloride.

We have studied the rate-determining step(s) in the conversion (k(cat)) of 1,2-dibromoethane by haloalkane dehalogenase, a bacterial enzyme involved in degradation of halogenated aliphatic compounds. Analysis of solvent kinetic isotope effects and stopped-flow fluorescence experiments with enzyme under single-turnover conditions indicated that release of the charged bromide ion out of the buried active site cavity could be the slow step in the reaction sequence. Stopped-flow fluorescence analysis of bromide binding and release confirmed this and showed that a slow enzyme-isomerization step preceding the actual bromide release was the slow step that limited the k(cat). We propose that this isomerization is a conformational change of part of the cap domain of the dehalogenase that is necessary to allow water to enter the active site and solvate the charged halide ion.

The removal of carbon tetrachloride under sulfate reducing conditions was studied in an anaerobic packed-bed reactor. Carbon tetrachloride, up to a concentration of 30 mu M, was completely converted. Chloroform and dichloromethane were the main transformation products, but part of the carbon tetrachloride was also completely dechlorinated to unknown products. Gram-positive sulfate-reducing bacteria were involved in the reductive dechlorination of carbon tetrachloride to chloroform and dichloromethane since both molybdate, an inhibitor of sulfate reduction, and vancomycin, an inhibitor of gram-positive bacteria completely inhibited carbon tetrachloride transformation. Carbon tetrachloride transformation by these bacteria was a cometabolic process and depended on the input of an electron donor and electron acceptor (sulfate). The rate of carbon tetrachloride transformation by sulfate reducing bacteria depended on the type of electron donor present. A transformation rate of 5.1 nmol.ml(-1).h(-1) was found with ethanol as electron donor. At carbon tetrachloride concentrations higher than 18 mu M, sulfate reduction and reductive dechlorination of carbon tetrachloride decreased and complete inhibition was observed at a carbon tetrachloride concentration of 56.6 mu M. It is not clear what type of microorganisms were involved in the observed partial complete dechlorination of carbon tetrachloride. Sulfate reducing bacteria probably did not play a role since inhibition of these bacteria with molybdate had no effect on the complete dechlorination of carbon tetrachloride.

The possibility to use rhamnolipid biosurfactants for enhancing the elution of phenanthrene from a soil column was tested. Removal of 90% of the phenanthrene was achieved in a 3.6-fold shorter time period when the feed solution contained 500 mg/L rhamnolipid compared to treatment without rhamnolipid. The rate of phenanthrene removal in the presence of this biosurfactant was still limited by desorption kinetics. After removal of the major part of the pollution with rhamnolipids, the feed solution was replaced by a solution containing no rhamnolipids and phenanthrene effluent concentrations rapidly dropped to 0.02 mg/L. This occurred within a total of 200 pore volumes treatment. In a blank treatment where no rhamnolipids were used, this effluent concentration was reached only after 800 pore volumes. These results show that rhamnolipids can be used to enhance removal of the major portion of the sorbed phenanthrene. Subsequently, the risk of contaminant distribution can be diminished because the effluent phenanthrene concentration is lowered when rhamnolipid is eluted from the column. In the light of risk-based cleanup, this might be a useful application of (bio)surfactants.

Monobromoacetate (MBA) is toxic for the 1,2-dichloroethane-degrading bacterium Xanthobacter autotrophicus GJ10 at concentrations higher than 5 mM. Mutants which are able to grow on higher concentrations of MBA were isolated and found to overexpress haloacid dehalogenase, which is encoded by the dhlB gene. In mutant GJ10M50, a DNA fragment (designated IS1247) had copied itself from a position on the chromosome that was not linked to the dhlB region to a site immediately upstream of dhlB, resulting in a 1,672-bp insertion. IS1247 was found to encode an open reading frame corresponding to 464 amino acids which showed similarity to putative transposases from two other insertion elements. In most of the ether MBA-resistant mutants of GJ10, IS1247 was also present in one more copy than in the wild type, which had two copies located within 20 kb. After insertion to a site proximal to dhlB, IS1247 was able to transpose itself together with the dhlB gene to a plasmid, without the requirement of a second insertion element being present downstream of dhlB. The results show that IS1247 causes bromoacetate resistance by overexpression and mobilization of the haloacid dehalogenase gene, which mimics steps during the evolution of a catabolic transposon and plasmid during adaptation to a toxic growth substrate.

The biodegradation of chloroallyl alcohols by pure and mixed bacterial cultures was investigated. Only 2-chloroallyl alcohol and cis- and trans-3-chloroallyl alcohol served as growth substrate for pure cultures. The other chloroallyl alcohols could be cometabolically degraded during growth on 2-chloroallyl alcohol. Cometabolic degradation of trichloroallyl alcohol, which was the most recalcitrant congener, by a Pseudomonas strain isolated on 2-chloroallyl alcohol resulted in 60% dechlorination. Efficient degradation of a mixture of chloroallyl alcohols in continuous culture could only be achieved in the presence of a satellite population. The mixed culture degraded 99% of the total chloroallyl alcohols added with 71% chloride release. The culture contained strains with a new catabolic potential. The results indicate the importance of mixed cultures and genetic adaptation for efficient chloroallyl alcohol removal.

The degradation of 1,2-dichloroethane and 2-chloroethanol by Xanthobacter autotrophicus GJ10 proceeds via chloroacetaldehyde, a reactive and potentially toxic intermediate. The organism produced at least three different aldehyde dehydrogenases, of which one is plasmid encoded. Two mutants of strain GJ10, designated GJ10M30 and GJ10M41 could no longer grow an 2-chloroethanol and were found to lack the NAD-dependent aldehyde dehydrogenase that is the predominant protein in wild-type cells growing on 2-chloroethanol. Mutant GJ10M30, selected on the basis of its resistance to 1,2-dibromoethane, also had lost haloalkane dehalogenase activity and Hg2+ resistance, indicating plasmid loss. From a gene bank of strain GJ10, different clones that complemented one of these mutants were isolated. In both transconjugants, the aldehyde dehydrogenase that was absent in the mutants was overexpressed. The enzyme was purified and was a tetrameric protein of 55-kDa subunits. The substrate range was rather broad, with the highest activity measured for acetaldehyde. The K-m value for chloroacetaldehyde was 160 mu M, higher than those for other aldehydes tested. It is concluded that the ability of GJ10 to grow with 2-chloroethanol is due to the high expression level of an aldehyde dehydrogenase with a rather low activity for chloroacetaldehyde.
