We present a novel approach to system identification (SI) using deep learning techniques. Focusing on parametric system identification (PSI), we use a supervised learning approach for estimating the parameters of discrete and continuous-time dynamical systems, irrespective of chaos. To accomplish this, we transform collections of state-space trajectory observations into image-like data to retain the state-space topology of trajectories from dynamical systems and train convolutional neural networks to estimate the parameters of dynamical systems from these images. We demonstrate that our approach can learn parameter estimation functions for various dynamical systems, and by using training-time data augmentation, we are able to learn estimation functions whose parameter estimates are robust to changes in the sample fidelity of their inputs. Once trained, these estimation models return parameter estimations for new systems with negligible time and computation costs.

- Abstract
Concerns about inappropriate disposal of waste into unsanitary municipal solid waste landfills around the world has been on the increase; and this pose a public health challenge due to leachate production. The neurotoxic effect of Gwagwalada landfill leachate (GLL) was investigated in male adult Wistar rats. Rats were exposed to 10% concentration of GLL for 21days. Control group received tap water for same period of experiment. Our results showed that neurobehavior, absolute body and brain weights and brain histomorphology as well as parvalbumin interneurons were severely altered, with consequent astrogliosis and microgliosis after 21 days of administrating GLL. Specifically, there was severe loss and shrinkage of purkinje cells, with their nucleus, and severe diffused vacuolations of the white matter tract of GLL exposed rat brains. There was severe cell loss in the granular layer of the cerebellum resulting to reduced thickness of the layer. Also. there was severe loss of dendritic arborization of the purkinje cells in GLL exposed rat brains, and damage as well of reduced populations of parvalbumin-containing fast-spiking GABAminergic interneurons in various regions of the brain. In conclusion, data from the present study demonstrated the detrimental effects of Gwagwalada landfill leachate on the brain which may be implicated in neuropsychological conditions.

4. Revisiting Simple Regret: Fast Rates for Returning a Good Arm

Simple regret is a natural and parameter-free performance criterion for pure exploration in multi-armed bandits yet is less popular than the probability of missing the best arm or an $\epsilon$-good arm, perhaps due to lack of easy ways to characterize it. In this paper, we make significant progress on minimizing simple regret in both data-rich ($T\ge n$) and data-poor regime ($T \le n$) where $n$ is the number of arms, and $T$ is the number of samples. At its heart is our improved instance-dependent analysis of the well-known Sequential Halving (SH) algorithm, where we bound the probability of returning an arm whose mean reward is not within $\epsilon$ from the best (i.e., not $\epsilon$-good) for \textit{any} choice of $\epsilon>0$, although $\epsilon$ is not an input to SH. Our bound not only leads to an optimal worst-case simple regret bound of $\sqrt{n/T}$ up to logarithmic factors but also essentially matches the instance-dependent lower bound for returning an $\epsilon$-good arm reported by Katz-Samuels and Jamieson (2020). For the more challenging data-poor regime, we propose Bracketing SH (BSH) that enjoys the same improvement even without sampling each arm at least once. Our empirical study shows that BSH outperforms existing methods on real-world tasks.

6. Resampling Based Model Selection for Correlated and Complex Data

Variable selection is a key component of regression modelling but slight changes to the initial data can result in changes to the models identified. In this thesis, we identify and examine multiple problems within the variable selection space and how through the use of stability based approaches we can construct solutions, where there is a current lack of statistical frameworks. At its core, this thesis tackles complex data in a generalized linear model (GLM) framework; both in robust and higher dimensional settings. We target three main aspects: - The inability to use exhaustive variable selection approaches within the robust generalized linear model space. - The struggles of stable variable selection for omics micro-array data where the number of variables is significantly larger than the total number of observations. - Extracting information from multiple penalized regression solution paths to classify variables into different classes through both automated and visual classification. In Chapter 1, we provide an overview of variable selection methods with the main focus placed on GLMs. In Chapter 2, we bring variable selection methods in a robust GLM space closer to the gold standard of the exhaustive search through the new RobStab (Robust Stability) framework. In Chapter 3, we propose a novel stability based variable selection method, VIVID (VIsulationation of Variable Importance Differences), for omics GLM data. In Chapter 4, we expand upon the use of a single tuning parameter within penalized regression for variable selection with the new method ParSPaS. In Chapter 5 we make some final remarks and conclude the thesis. For all proposed methods, we provide publicly available computational implementations through R.

7. Exploring eddy ellipse geometry as metrics of eddy-mean flow interactions in a mixed instability jet

Eddies have important feedbacks on the larger-scale flow and cannot be neglected in the description of the large-scale dynamics. GEOMETRIC is a promising framework for eddy parameterization that describes the eddy forcing in terms of the geometry of ellipses describing the eddy stress tensor. A systematic understanding of how the various geometric parameters describe and differentiate systems that include eddy forcing from barotropic versus baroclinic instability is needed to better understand how the geometric parameters should be prescribed. In this study, I use an idealized model of a western boundary current jet extension subject to both barotropic and baroclinic instabilities to understand how the various geometric parameters of the framework vary and relate to eddy-mean flow interaction (EMFI) dynamics. Specifically, I systematically vary the jet parameters to transition between a system dominated by barotropic instability to a system dominated by baroclinic instability to understand how this transition is recorded in the geometric terms. The geometric parameters show systematic differences between the barotropically-dominant and baroclinically-dominant case study runs, as well as across the full suite of runs. The geometric parameters also show systematic relationships to the EMFI metrics and vary across the suite of runs as the EMFI metrics vary. This work demonstrates that the geometric parameters can be useful for informing on EMFI dynamics and vice versa; the latter suggesting that there is potential to prescribe some aspects of the geometric parameter variability from knowledge of EMFI dynamics.

8. Arene activation and functionalisation by reducing complexes of uranium and iron

The primary focus of the work described herein concerns the synthesis of uranium complexes and their reactivity towards small-molecules i.e. simple unsaturated kinetically inert compounds. Chapter 4 investigates the reactivity of beta-diketiminate ligated low valent iron complexes. The unifying theme of this thesis is that of arene activation, however, dinitrogen activation is also a recurring topic. Chapter one reviews important organoactinide and relevant organolanthanide complexes reported in the literature to date. Focus is placed upon complexes of uranium which possess a ligand derived from C6 aromatics with the family of inverse arene sandwich (IAS) complexes thoroughly reviewed and attention paid to both structural and reactivity profiles. Dinitrogen complexes of both actinides and lanthanides are reviewed with comments on the degree to which particular metal fragments impart activation on the N2 derived fragment. The reactivity of organouranium complexes with carbon oxygenates (CO and CO2) is also summarised. Chapter 2 reports studies on the synthesis of U(III) complexes and their reactivity with small molecules, specifically that of homoleptic U(III) aryloxide complexes with C6 arenes. In particular, the arene activation chemistry of U(ODipp)3, previously thought to have no reactivity with small molecules, is described. Here its reactivity with arenes is described and compared to related examples of uranium mediated arene activation previously in the Arnold group as well as in the wider literature. Chapter three describes the synthesis and uranium-chelation of tetraphenolate ligands with para-terphenyl derived backbones of general form (–OAr)2C-(p-terphenyl)-C(ArO–)2 and denoted “terTP” ligands. Building on previous work conducted within the Arnold group on related tetraphenolate ligands a number of uranium adducts are described and the binding modes compared to related complexes previously described in the literature. The ligand syntheses are adaptable, facilitating systematic variations in ligand structure and substitution. Chapter four describes research conducted over the period of three months within the research group or Prof. Patrick Holland at Yale University. The introduction supplements the N2 activation chemistry discussed in chapter one shifting focus away from electropositive f-element dinitrogen complexes and focusing on the fixation of N2 by well-defined complexes of molybdenum and iron. Complementary to the other work described in this thesis, the research discussed here focuses upon the arene and N2 reactivity of low valent beta-diketiminate complexes of iron. The work describes the sequential activation of both arenes and dinitrogen which, upon treatment with a silylating reagent, results in the formation of silylanilines and silylamines. The process described is found to generate N(SiMe3)3 catalytically whilst, at present, the aniline forming pathway remains substoichiometric due to low yielding intermediate reaction steps. Evidence is presented however, that demonstrates that the catalytic formation of anilines from arenes and N2 is a viable transformation. Chapter five presents experimental details employed whilst carrying out this research.

9. Modular-Based PV System with Contactless Capacitive Power Transfer Interface

This paper presents a modular-based solar PV (Photovoltaic) system with the integration of a capacitive power transfer (CPT) interface. Each PV module is designed as a single-input single-output (SISO) system, consisting of a solar panel, a DC-DC boost converter, and a high-frequency inverter connected to a load via a CPT system with a contactless interface. The modules can also be connected in series on the load side, forming a Multi-Input Single-Output (MISO) system. A centralised Maximum Power Point Tracking (MPPT) controller based on power and the voltage-dependent algorithm is designed to regulate the duty cycles of boost converters for dynamic maximum power tracking. Comprehensive simulations are conducted for both SISO and MISO configurations with two low power PV modules, and the results showed that each PV module could operate independently, and it is feasible to add the output voltages up on the load side for increased power transfer capability. The centralised controller adjusts the duty cycles of the connected PV modules smoothly, and a maximum power of 38.1W is achieved from two PV modules.

11. Zircon perspectives on the age and origin of evolved S-type granites from the Cornubian Batholith, Southwest England

Granite stocks across southwest England have played a significant role in the genesis of world-class polymetallic mineralisation. This study presents the first geochemical and geochronological dataset for the composite Crownhill stock, placing it into the newly emerging geochronological framework for the Cornubian Batholith. The Crownhill stock comprises kaolinised two-mica granite in the north and variably-grained biotite granite in the south that encloses pods of tourmaline granite. All granites are peraluminous (A/CNK > 1) and the biotite (BG) and tourmaline granites (TG) are related by the replacement of biotite by tourmaline and secondary muscovitization. Integrated LA-ICP-MS and CA-ID-TIMS geochronology indicate two-phase magmatism, where zircon cores yield 288.9 ± 5 Ma and 286.4 ± 5 Ma and rims yield 277.74 ± 0.33 Ma and 278.35 ± 0.35 Ma, for BG and TG respectively. The zircon cores crystallised during initial magmatism, that formed the two-mica and muscovite granites (e.g., Carnmenellis, Bodmin, and Hemerdon) exposed in the north of the Crownhill stock. The zircon rims crystallised from the second phase of magmatism that formed the biotite and tourmaline granites (e.g., Dartmoor and St. Austell). This indicates that zircon crystals were assimilated from older two-mica and muscovite granites and entrained in the second phase of magmatism. Trace element compositions of zircon grains suggest that the rims crystallised from a more evolved magma, where zircon grains hosted in tourmaline granites are broadly more evolved than those from biotite granites. This is likely a result of elevated volatile concentrations delaying zircon fractionation. Trace cassiterite has been observed within interstitial tourmaline in the tourmaline granites, where crystallisation was likely induced by the removal of boron through tourmaline fractionation, coupled with the addition of Sn sourced from the alteration of biotite. The assimilation and over-printing of older granites by second-stage magmatism suggests that the initial phase of magmatism could be more widespread than initially thought and that tourmalinisation may have been responsible for leaching and remobilising Sn from the biotite-rich granites.

Parkinsonisms are neurodegenerative disorders characterized pathologically by α-synuclein-positive (e.g., PD, diffuse Lewy body disease, and MSA) and/or tau-positive (e.g., PSP, cortical basal degeneration) pathology. Using R2* and quantitative susceptibility mapping, susceptibility changes have been reported in the midbrain of living parkinsonian patients, although the exact underlying pathology of these alterations is unknown.The current study investigated the pathological correlates of these susceptibility MRI measures.In vivo MRIs (T1- and T2-weighted, and T2*) and pathology were obtained from 14 subjects enrolled in an NINDS PD Biomarker Program (PDBP). We assessed R2* and quantitative susceptibility mapping values in the SN, semiquantitative α-synuclein, tau, and iron values, as well as neuronal and glial counts. Data were analyzed using age-adjusted Spearman correlations.R2* was associated significantly with nigral α-synuclein (r = 0.746; P = 0.003). Quantitative susceptibility mapping correlated significantly with Perls' (r = 0.758; P = 0.003), but not with other pathological measurements. Neither measurement correlated with tau or glial cell counts (r ≤ 0.11; P ≥ 0.129).Susceptibility MRI measurements capture nigral pathologies associated with parkinsonian syndromes. Whereas quantitative susceptibility mapping is more sensitive to iron, R2* may reflect pathological aspects of the disorders beyond iron such as α-synuclein. They may be invaluable tools in diagnosing differential parkinsonian syndromes, and tracking in living patients the dynamic changes associated with the pathological progression of these disorders. © 2018 International Parkinson and Movement Disorder Society.

Hearing loss in the US adult population is linked to hospitalization, poorer self-reported health, hypertension, diabetes, and tobacco use. Because iron deficiency anemia (IDA) is a common and easily correctable condition, further understanding of the association between IDA and all types of hearing loss in a population of US adults may help to open new possibilities for early identification and appropriate treatment.To evaluate the association between sensorineural hearing loss (SNHL) and conductive hearing loss and IDA in adults aged 21 to 90 years in the United States.The prevalence of IDA and hearing loss (International Classification of Diseases, Ninth Revision codes 389.1 [SNHL], 389.0 [conductive hearing loss], and 389 [combined hearing loss]) was identified in this retrospective cohort study at the Penn State Milton S. Hershey Medical Center, Hershey, Pennsylvania. Iron deficiency anemia was determined by low hemoglobin and ferritin levels for age and sex in 305 339 adults aged 21 to 90 years. Associations between hearing loss and IDA were evaluated using χ2 testing, and logistic regression was used to model the risk of hearing loss among those with IDA. The study was conducted from January 1, 2011, to October 1, 2015.Hearing loss.Of 305 339 patients in the study population, 132 551 were men (43.4%); mean (SD) age was 50.1 (18.5) years. There was a 1.6% (n = 4807) prevalence of combined hearing loss and 0.7% (n = 2274) prevalence of IDA. Both SNHL (present in 26 of 2274 individuals [1.1%] with IDA; P = .005) and combined hearing loss (present in 77 [3.4%]; P .001) were significantly associated with IDA. Logistic regression analysis confirmed increased odds of SNHL (adjusted odds ratio [OR], 1.82; 95% CI, 1.18-2.66) and combined hearing loss (adjusted OR, 2.41; 95% CI, 1.90-3.01) among adults with IDA, after adjusting for sex.Iron deficiency anemia was associated with SNHL and combined hearing loss in a population of adult patients. Further research is needed to better understand the potential links between IDA and hearing loss and whether screening and treatment of IDA in adults could have clinical implications in patients with hearing loss.

Mitochondria are abundant organelles critical for energy metabolism and brain function. Mitochondrial DNA (mtDNA), released during cellular injury and as part of the innate immune response to viral pathogens, contains CpG motifs that act as TLR-9 ligands. We investigated relationships between cerebrospinal fluid (CSF) cell-free mtDNA levels and HIV viral load (VL), biomarkers of inflammation and iron transport, and neurocognitive (NC) function in the CNS HIV Antiretroviral Therapy Effects Research (CHARTER) cohort.We quantified cell-free mtDNA in CSF by droplet digital PCR in 332 CHARTER participants who underwent comprehensive neuropsychiatric evaluation. Oligodendrocyte development and myelination occurs vigorously during the early post natal period which coincides with the period of peak mobilization of iron. Oligodendrocyte progenitor cells (OPCs) are easily disturbed by any agent that affects iron homeostasis and its assimilation into these cells. Environmental exposure to vanadium, a transition metal can disrupt this iron homeostasis. We investigated the interaction of iron deficiency and vanadium exposure on the myelination infrastructure and its related neurobehavioural phenotypes, and neurocellular profiles in developing rat brains. Control group (C) dams were fed normal diet while Group 2 (V) dams were fed normal diet and pups were injected with 3mg/kg body weight of sodium metavanadate daily from postnatal day (PND) 1-21. Group 3 (I+V) dams were fed iron deficient diet after delivery and pups injected with 3mg/kg body weight sodium metavanadate from PND1-21. Body and brain weights deteriorated in I+V relative to C and V while neurobehavioral deficit occurred more in V. Whereas immunohistochemical staining shows more astrogliosis and microgliosis indicative of neuroinflammation in I+V, more intense OPCs depletion and hypomyelination were seen in the V, and this was partially protected in I+V. In in vitro studies, vanadium induced glial cells toxicity was partially protected only at the LD 50 dose with the iron chelator, desferroxamine. The data indicate that vanadium promotes myelin damage and iron deficiency in combination with vanadium partially protects this neurotoxicological effects of vanadium.Keywords: Vanadium, iron deficiency, hypomyelination, behavioural deficits, neurotoxicity

Parkinson's disease (PD) is marked pathologically by dopamine neuron loss and iron overload in the substantia nigra pars compacta. Midbrain iron content is reported to be increased in PD based on magnetic resonance imaging (MRI) R2* changes. Because quantitative susceptibility mapping is a novel MRI approach to measure iron content, we compared it with R2* for assessing midbrain changes in PD.Quantitative susceptibility mapping and R2* maps were obtained from 47 PD patients and 47 healthy controls. Midbrain susceptibility and R2* values were analyzed by using both voxel-based and region-of-interest approaches in normalized space, and analyzed along with clinical data, including disease duration, Unified Parkinson's Disease Rating Scale (UPDRS) I, II, and III subscores, and levodopa-equivalent daily dosage. All studies were done while PD patients were "on drug."Compared with controls, PD patients showed significantly increased susceptibility values in both right (cluster size = 106 mm(3)) and left (164 mm(3)) midbrain, located ventrolateral to the red nucleus that corresponded to the substantia nigra pars compacta. Susceptibility values in this region were correlated significantly with disease duration, UPDRS II, and levodopa-equivalent daily dosage. Conversely, R2* was increased significantly only in a much smaller region (62 mm(3)) of the left lateral substantia nigra pars compacta and was not significantly correlated with clinical parameters.The use of quantitative susceptibility mapping demonstrated marked nigral changes that correlated with clinical PD status more sensitively than R2*. These data suggest that quantitative susceptibility mapping may be a superior imaging biomarker to R2* for estimating brain iron levels in PD.

Dysregulation of neural iron is known to occur during the progression of Alzheimer's disease. The visualization of amyloid-beta (Aβ) plaques with MRI has largely been credited to rapid proton relaxation in the vicinity of plaques as a result of focal iron deposition. The goal of this work was to determine the relationship between local relaxation and related focal iron content associated with Aβ plaques. Alzheimer's disease (n=5) and control tissue (n=3) sample slices from the entorhinal cortex were treated overnight with the iron chelator deferoxamine or saline, and microscopic gradient-echo MRI datasets were taken. Subsequent to imaging, the same slices were stained for Aβ and iron, and then compared with regard to parametric R2 * relaxation maps and gradient-echo-weighted MR images. Aβ plaques in both chelated and unchelated tissue generated MR hypo-intensities and showed relaxation rates significantly greater than the surrounding tissue. The transverse relaxation rate associated with amyloid plaques was determined not to be solely a result of iron load, as much of the relaxation associated with Aβ plaques remained following iron chelation. The data indicate a dual relaxation mechanism associated with Aβ plaques, such that iron and plaque composition synergistically produce transverse relaxation.

Power systems in large geographic environments experience diverse weather phenomena. Due to spatial separation and economic diversification, load centres will exhibit differing electrical demand. This diversity of weather and electric loads proves challenging for load forecasters using a single aggregate model. In such systems, aggregate response of these load centres cannot be properly analyzed by a single load-weather model. Instead, the aggregate demand is best explained through multi-region modeling. This thesis describes the load and weather diversity within the control area of an electric utility in the province of Saskatchewan. A Similar Day model is contrasted against Artificial Neural Network (ANN) models based on both an aggregate and two multi-region systems. Hypoxia-inducible factor (HIF) prolyl 4-hydroxylases are a family of iron- and 2-oxoglutarate-dependent dioxygenases that negatively regulate the stability of several proteins that have established roles in adaptation to hypoxic or oxidative stress. These proteins include the transcriptional activators HIF-1alpha and HIF-2alpha. The ability of the inhibitors of HIF prolyl 4-hydroxylases to stabilize proteins involved in adaptation in neurons and to prevent neuronal injury remains unclear. We reported that structurally diverse low molecular weight or peptide inhibitors of the HIF prolyl 4-hydroxylases stabilize HIF-1alpha and up-regulate HIF-dependent target genes (e.g. enolase, p21(waf1/cip1), vascular endothelial growth factor, or erythropoietin) in embryonic cortical neurons in vitro or in adult rat brains in vivo. We also showed that structurally diverse HIF prolyl 4-hydroxylase inhibitors prevent oxidative death in vitro and ischemic injury in vivo. Taken together these findings identified low molecular weight and peptide HIF prolyl 4-hydroxylase inhibitors as novel neurological therapeutics for stroke as well as other diseases associated with oxidative stress.

The major bottleneck in the construction of expert systems is the time-consuming process of acquiring knowledge from experts. Automated knowledge acquisition tools have demonstrated the ability to reduce the time required to construct expert system knowledge bases and are supported by both knowledge engineers and experts. However, due to limitations in their underlying psychological paradigms, existing tools may not be well-suited to extracting semantic or procedural knowledge from an expert. This thesis designs and implements an Expert System Knowledge Acquisition and Policy Evaluation tool using Cognitive Feedback (ESKAPE/CF) , based on Lens model techniques which have demonstrated effectiveness in capturing policy knowledge. The system is designed to be used interactively by an expert to reduce the historically lengthy interactions with a knowledge engineer. Oxygen-enhanced MRI (OE-MRI) has shown promise as a technique for quantifying and spatially mapping tumour hypoxia. Here, we report a world first-in-man study showing that OE-MRI signals in perfused tumour can non-invasively track changes in hypoxia induced by radiotherapy. We show that OE-MRI detects (1) reduction in hypoxia in Calu6 xenografts and that this change is due to hypoxia modification; and (2) reduction in hypoxia is also seen in 14 patients with non-small cell lung cancer. These data support first-in-man use of OE-MRI biomarkers in clinical trials of (chemo)-radiotherapy as single agent or in combination with hypoxia-modifying agents.

We defined ID using a stringent criterion: combined transferrin saturation l10% and serum ferritin l33.7 pmol/L (l15 μg/L). We compared ID prevalence in women of different race/ethnicity subgrouped by age and determined associations of p.C282Y and p.H63D to ID overall, and to ID in women ages 25-44 y with or without self-reported pregnancy.ResultsThese 62,685 women included 27,079 whites, 17,272 blacks, 8,566 Hispanics, 7,615 Asians, 449 Pacific Islanders, 441 Native Americans, and 1,263 participants of other race/ethnicity. Proportions of women with ID were higher in Hispanics and blacks than whites and Asians. Prevalence of ID was significantly greater in women ages 25-54 y of all race/ethnicity groups than women ages ≥55 y of corresponding race/ethnicity. In women ages ≥55 y, ID prevalence did not differ significantly across race/ethnicity. p.C282Y and p.H63D prevalence did not differ significantly in women with or without ID, regardless of race/ethnicity, age subgroup, or pregnancy.ConclusionsID prevalence was greater in Hispanic and black than white and Asian women ages 25-54 y. p.C282Y and p.H63D prevalence did not differ significantly in women with or without ID, regardless of race/ethnicity, age subgroup, or pregnancy.
