Biogeographical transition zones present good opportunities for studying the effect of the past ice ages on genetic structure of species because secondary contact zones of post-glacial lineages can be formed. In this study, we investigated the population genetic structure of the marbled rock crab, Pachygrapsus marmoratus along the coasts of Turkey. We genotyped 334 individuals from the Black Sea, the Turkish Straits System (TSS), the Aegean, and the Eastern Mediterranean basins. In order to reveal its evolutionary history and its population connectivity, we used mitochondrial CO1 region and five microsatellite loci. CO1 analyzes also included 610 additional samples from Genbank, which covered most of its distribution range. Both microsatellites and mtDNA showed decreased diversity in sampling sites of the TSS and the Black Sea as compared to those along the Aegean and the Levantine coasts. There is an especially strong geographical pattern in distributions of haplotypes in mtDNA, most probably as a result of genetic drift in the Black Sea and the Sea of Marmara (SoM). Microsatellite data analyses revealed two genetically distinct clusters of P. marmoratus (clusters C and M). While individuals belonging to cluster C are present in all the sampling locations, those belonging to cluster M are only detected along the Mediterranean coasts including the Aegean and the Levantine basins. These clusters shared similar haplotypes in the Mediterranean. Haplotypes of two sympatric clusters could be similar due to incomplete lineage sorting of ancestral polymorphisms. In order to retrieve the complex demographic history and to investigate evolutionary processes resulting in sympatric clusters in the Aegean Sea and the Levantine basin, mitochondrial markers with faster mutation rates than CO1 and/or SNP data will be useful., PLoS ONE, 17 (4), ISSN:1932-6203

Secale L. is a small but important genus that includes cultivated rye. Although genetic diversity of cultivated rye is high, patterns of genetic diversity in the whole genus, and potential factors affecting the distribution of genetic diversity remain elusive. The population structure and distribution of genetic variation within Secale, and its correlation with taxonomic delimitation, cultivation status or spatial distribution in relation to geography and climate zones were analyzed in this study. A collection of 726 individual plants derived from 139 different accessions representing Secale cereale, S. vavilovii, S. strictum, and S. sylvestre were investigated using SSR analysis and sequence diversity analysis of a nuclear EST region. Our results indicated that perennial S. strictum subspecies are genetically divergent from annual forms of the genus. Existence of two distinct clusters within the annual taxa was observed, one corresponding to samples from Asia, and a second to those outside of Asia. No clear genetic structure was observed between different annual species/subspecies, indicating introgression between these taxa. The analysis of cultivated rye revealed that landrace populations from the Middle East have the highest genetic diversity, supporting the idea of the area being the center of origin for cultivated rye. Considering high adaptive potential of those populations, Middle Eastern landraces should be regarded as genetic resources reservoirs for new niches and future breeding programs.

Mitochondrial DNA sequences of three individuals of the harbour porpoise (Phocoena phocoena) sampled in the Black Sea, Marmara Sea and Aegean Sea, revealed three polymorphic sites, resulting in three different haplotypes. None of the haplotypes obtained in this study clustered with those in the Atlantic populations, consistent with previous findings. The Black Sea and the Aegean haplotypes sequenced in this study had been previously detected from the Ukraine coast of the Black Sea, supporting the idea that harbour porpoises from the Black Sea dispersed into the northern Aegean through the Istanbul and Çanakkale Straits. The third sample from the Marmara Sea had the same unique haplotype as the one found in three individuals from the same sea in an earlier study. This structuring supports the possibility of an isolated population in the Marmara Sea. It should also be noted that this is the first genetic study of the harbour porpoise, inwhich a sample from the Turkish coast of the Northern Aegean Sea was studied.

The mitochondrial genetic differentiation of the Mediterranean horseshoe bat, Rhinolophus euryale Blasius, 1853, was investigated in southeastern Europe and Anatolia. Mitochondrial DNA tRNA-proline and control region sequences were used for the analyses. As a result of the phylogenetic analyses, two reciprocally monophyletic clades were found with very high support. The results suggested that secondary contact after allopatric differentiation in separate glacial refugia, and subsequent range expansion was the best explanation regarding the evolutionary history of this species in the region. The geographical distribution of the haplotypes also suggested that the Balkans and the Black Sea could be representing refugia from which the region was populated. There also was evidence for population expansion following a pattern of isolation by distance, with geographically more distant samples also being genetically more differentiated. © Museum and Institute of Zoology PAS.

Doğal kaynakların aşırı kullanılması nedeni ile biyolojik çeşitlilik yok olma tehlikesi ile karşı karşıya kalmıştır. Kuş türlerinin korunması ekolojik çalışmalarda önemli bir yer tutmaktadır. Kuşlarda rastlanan parazit enfeksiyonlarının tespit edilmesi türlerin devamlılığı açısından ekolojik çalışmalara katkı sağlamaktadır. Bu çalışmanın amacı Aras-Iğdır bölgesine ait kuşlardaki Leucocytozoon toddi enfeksiyonunun varlığının genetik metodlar kullanılarak tespit edilmesidir. 25 farklı familyadan 58 kuş türüne ait 401 kan örneği incelenmiştir. 41 örnekte L. toddi enfeksiyonu saptanmış ve altı diziden beş farklı haplotip elde edilmiştir. Beş haplotip ile birlikte GenBank ve MalAvi veri tabanlarından alınan 76 türe ait 265 dizi kullanılarak filogenetik ağaçlar oluşturulmuştur. Aras-Iğdır bölgesinden elde edilen beş haplotipten dördü literatürde bulunanlardan farklıdır. Beş Aras-Iğdır haplotipinden dördü birbirine yakın konumlanmıştır, ki bu durum göç yolu üzerindeki olası genetik izolasyonu işaret etmektedir. Tüm diziler kullanılarak yapılan filogenetik karşılaştırmalar L. toddi içerisinde iki gizli türün varlığını desteklemektedir. Today biological diversity is faced with high risks of extinction due to the overuse of natural resources. Studies of bird species constitutes a central theme in ecological investigations and for conservation of biological diversity. The identification of parasitic infections encountered in birds provide contributions to ecological studies with regards to the persistence of species. This aim of this study is the detection of the prevalance of Leucocytozoon toddi infection in birds of Aras-Iğdır region, using genetic methods. 401 blood samples belonging to 58 bird species of 25 different families were investigated. L. toddi infection was detected in 41 samples and five distinct haplotypes were obtained from six sequences. Phylogenetic trees were constructed using these five haplotypes along with 265 sequences of 76 species taken from GenBank and MalAvi databases. Four out of five haplotypes of Aras-Iğdır positive samples were distinct from those in literature. Again four of the five Aras-Iğdır haplotypes clustered very closely together, potentially suggesting some genetic isolation in this migratory pathway. The phylogenetic comparisons made using all sequences also support the idea of the presence of two cryptic species of L. toddi. 102

Bu çalışmada, Türkiye ve yakın çevresinde bulunan 26 yarasa türü, cytochrome-oxidase subunit I (CO1) barkodlaması yöntemiyle incelenmiştir. Yaşam Barkodu Veri Tabanı (BOLD) ve Gen Bankası'ndan elde edilen 12 CO1 sekansı ve ayrıca Türkiye ve yakın çevresinden alınan 134 adet örnek analiz edildi. Neighbor-joining (NJ) ve maximum-likelihood (ML) ağaçları oluşturuldu ve haplotip ağları hazırlandı. Herbir türün sekansı BOLD aracılığıyla tanımlandı. Tür-içi ve türler arası karşılaştırmalar yapmak için BOLD ağaçları çalışmaya eklendi. Türkiye yarasalarının morfolojik taksonomi bilgilerini gözden geçirerek tür sınıflandırması yapmak için önceki bilimsel makaleler değerlendirildi. Çalışmamızdaki en az altı yarasa türünde yüksek tür-içi farklılıkları gözlendiği için bu türler gelecekteki kriptik ya da alt tür çalışmaları için iyi birer aday olarak gösterilebilirler. Ayrıca Türk yarasa popülâsyonu ve diğer popülâsyonlar arası tür içi farklılıkları olan iki tür gözlemledik. Özet olarak, CO1 barkodlama metodunun, en azından yarasalar için, çabuk ve yeterli bir sistem olmasının yanı sıra yeni sınıflandırma düzeylerinin bulunmasında da iyi bir rol oynadığını düşünüyoruz. In this study, 26 bat species from Turkey and surroundings were investigated with the cytochrome-oxidase subunit I (CO1) barcoding method. Twelve CO1 sequences from Barcode of Life Database (BOLD) and Genbank and 134 specimens from Turkey and surroundings were analyzed. Neighbor-joining (NJ) and maximum-likelihood (ML) trees were generated and haplotype networks were prepared. For each species sequences were identified in BOLD, and a BOLD tree of each species was obtained for intraspecific and interspecific comparisons. Previous studies regarding Turkish bat fauna were reviewed to make species classifications based on morphological taxonomy. We found that at least six species have high intraspecific divergence and are good candidates for discovery of cryptic species or subspecies for the Turkish population. We found two species show high intraspecific divergence between the Turkish population and other populations. We conclude that, at least for bats, CO1 barcoding is a promising method for discovery of new taxa, as well as being a quick and efficient identification method. 127

Biyolojik çeşitliliğin, özellikle de genetik çeşitliliğin kaybı son yüzyılın en önemi sorunlarından biridir. Neredeyse tüm habitat türlerinde bulunmakta olan kuşlar, çevresel değişiklilere karşı özellikle hassastırlar. Kafkas endemik kuş bölgesinin bir kısmı Türkiye'de bulunmakta ve habitat kaybından ciddi olarak zarar görmektedir. Türkiye'de bulunan kuş türlerinin %75'inden fazlasının bu bölgede bulunduğu düşünülmektedir. Bu çalışma Kars Iğdır bölgesindeki kuşların genetik çeşitliliğini DNA Barkodlama tekniği ile belirlemeyi hedeflemektedir. Otuz üç farklı tür ve 26 farklı cinsten 73 mitokondriyal COI bölgesi elde edilmiştir. BOLD veritabanından 301 farklı bireye ait COI bölgeleri incelenmiştir. Iğdır örneklerinin ortalama tür içi farklılığı 0.62% olarak tespit edilmiştir. On iki farklı türden 18 yeni haplotip kaydedilmiştir. İncelenen 33 türün 26'sının kendi türüne özgü BOLD veritabanındaki herhangi bir türden farklı bir barkoda sahip olduğu gözlemlenmiştir. Kalan yedi türün ise başka türlerle kesişen veya paylaşılan barkodları olduğu gözlemlenmiştir. Bu türlerin dizileri kullanılarak global filocoğrafi karşılaştırmalar da yapılmıştır. Loss of biodiversity, especially genetic diversity, is among the main problems of the modern times. Birds which are found nearly all habitat types are particularly sensitive to environmental changes. Caucasus endemic bird area that is partly located in Turkey is also threatened with habitat loss. More than 75% of all bird species recorded in Turkey are believed to be found in this region. In this study, DNA barcoding technique is used for the determination of genetic diversity of bird species in the Kars-Iğdır area. Seventy three COI sequences from 33 different species and 26 different genera are newly generated for this study. 301 sequences are added from the Barcoding of Life Database. The mean intraspecific divergence for Iğdır samples was 0.62%. From 12 species, 18 new haplotypes are recorded from Iğdır samples. 26 of 33 bird species analyzed in this study had unique barcode sequences that are distinct from those found in any other species in the BOLD database. Türlerin doğru, hızlı ve kesin bir şekilde tanımlanması, tür koruması ve biyolojik çeşitliliğin anlaşılması açısından çok büyük önem taşımaktadır. Fakat bazı sınırlamalar nedeniyle rutin tür tanımlaması yöntemleri ile tanımlama yapmak taksonomistler için her zaman kolay olmamaktadır. Taksonomistlere düşen yükün hafifletilmesi, tür tanımlama işlemlerinin hızlanması ve bu konuda kesinlik sağlanması için yeni yöntemlere gün geçtikçe daha fazla ihtiyaç duyulmaktadır. Bu tezde başlıca çalışılan metod olarak DNA barkodlama, tür tanımlanması ve tür içi ve türler arası genetik ilişkilerin belirlenmesinde hızlı ve güvenilir bir metottur. Bu çalışmada Türkiye sularında bulunan keşiş yengeci türlerinin barkodlaması ve bu yolla genetik çeşitliliğinin ve türler arası ile tür içi ilişkilerinin belirlenmesi hedeflenmektedir. DNA barkodlama yöntemi ile Türkiye sularında bulunan yedi farklı keşiş yengeci türünden 46 bireyin genetik çeşitliliği incelenmiş ve mümkün olduğunda genetik veri tabanları ile karşılaştırmalar yapılarak hemTürkiye suları dahilinde hem de dünya çapında karşılaştırılmalar yapılmıştır. İncelenen yedi farklı keşiş yengeci türünden üç tanesinin veri tabanları ile karşılaştırıldığında, kenditürüne özgü bir barkoda sahip olduğu, kalan türlerin ise başka türlerle kesişen veya paylaşılan barkodları olduğu gözlemlenmiştir. Bu türlerin dizileri kullanılarak globalfilocoğrafi karşılaştırılmalar da yapılmıştır. Identification of species in a correct, fast and accurate way is essential for understanding species biodiversity and undertaking species conservation action. Due to significant limitations, identification of species with routine identification methods is not always easy for taxonomists. To relieve the hard work on taxonomists, to accelerate the identification process and to make it more accurate, new methodologies are needed. DNAbarcoding, as the main methodology used in this study, is a fast and reliable method for species identification and for determining interspecific and intraspecific relations. Thisstudy aims to undertake the DNA barcoding of hermit crab species living in the Turkish waters and to determine the interspecific and intraspecific relations of these species. In this study, DNA from 46 samples belonging to seven different species were barcoded, and the genetic diversity of these species were evaluated. Also, global comparisons were made with samples taken from genetic databases when available. Three of seven hermit crab species analyzed in this study had unique barcode sequences that are distinct from those found in any other species in the databases. Son yıllarda, hayvan türü sayısındakive populasyon ve populasyon büyüklüğündeki azalmanın kaçınılmaz sonucu olan genetik kaynakların kaybedilmesi, önemli bir konu haline gelmiştir ve birçok ülke FAO'nun hazırladığı global yönetim progmına uygun olarak kendi koruma stratejilerini oluşturmuştur. Vahşi hayvanlara genel olarak koruma programlarında öncelik verilmesine rağmen, evcil hayvanlar da biyo-çeşitliliğin parçası olarak kabul edilmeli ve koruma programlarına eklenmelilerdir. Türlerin genetik yapılarının incelenmesi koruma programlarının ve tohumlama stratejilerinin ilk adımıdır. Koyun, keçi ve sığır türlerinin evcilleştirilmesi Anadolu'da gerçekleştirilmiştir. Geçmişte Anadolu yarım adası birçok göç ve ticaret yolunda bulunmasına ve atların taşımada ve savaşta kullanılmalarına rağmen, Türk yerli at ırkları hakkında genetik işaretleyicileri kullanılarak şu ana kadar herhangi bir çalışma yapılmamıştır. Bu çalışmada, ırkların genetik karakterizasyonunun yapılması ve koruma programının temellendirilmesi için beş adet Türk at ırkını temsil eden 317 at örneğinin 319 baz çiftlik mitokondriyal D-loop bölgesi kullanılmıştır. Farklılık gösteren D-loop bölgelerinin analizi sonucunda, yerli Türk at ırklarının haplotip çeşitliliğinin yüksek olduğu ve nükleotid bilgisinin düşük olduğu bilgisine ulaşılmıştır. Bunun yanı sıra, uygun olmayan yüksek at haraketliliği ve atlar için tohumlama stratejisinin olamaması sebebiyle, ırklar arasında geçerli bir ayrılma gözlemlenmemiştir. Yerli Türk atları ve daha önce yayınlanmış yedi adet haplogrubu temsil eden 22 örnek kullanılarak bir tane filogenetik ağ oluşturulmuştur. Türk atları, A-G olarak isimlendirilen bu yedi grupta ve sekizinci grup olarak adlandırılabilecek olan farklı bir grupta toplanmıştır. Ek olarak, Türk atlarının mtDNA analizleri, atların evcilleştirilmesi sürecine bir çok atasal kısrak ırkının dahil olduğunu doğrulamıştır. In the last two decade, the loss of animal genetic resources, as an inevitable result of the decrease both in the number of species and in the population size, has become an important issue and many countries have prepared their own action plan concerning the conservation strategies on the basis of FAO?s global management program. Although, wild species generally have been prioritized in the conservation studies, domesticated animals should also be considered as a part of the present biodiversity. Identifying genetic compositions of species is the first step of subsequent breeding programs and conservation studies. The domestication events of several animal species namely sheep, cattle and goat were carried out in Anatolia. Even though the Anatolian peninsula is located within several immigration and trade routes between the east and the west, and horses were used for transportation and warfare, there have been no studies concerning the origins and the evolutionary processes of Turkish native livestock horse breeds based on DNA markers. In this study, 319 base pairs of the mitochondrial DNA (mtDNA) D-loop region of 317 horse samples representing five phenotypically distinct Turkish native horse breeds was analyzed, genetically characterized and to set up the basis for a conservation program. According to the number of variable sites identified within D-loop region, Turkish native horse breeds have high haplotype, and low nucleotide diversities. In addition, because of the high motility of horses, inappropriate horse trading habits, and lack of proper breeding strategies for horses in Turkey, significant genetic separations were not observed among horse breeds. A phylogenetic network constructed based on mtDNA sequences including various Turkish native livestock horses and GenBank sequences representing seven previously published haplogroups showed that Turkish horse breeds clustered into these seven clades and one additional unique clade which could be named as an eighth haplogroup. mtDNA analysis of Turkish horses also indicates the presence of many ancient maternal lineages within. 104

Bu çalışmada, ticari değeri olan kara midyenin, Mytilus galloprovincialis, filocoğrafyası, İstanbul Boğazı'nın bu türde gen akımını engelleyip engellemediğini anlamak için mitokondrial DNA CO3 dizileri kullanılarak incelenmiştir. Karadeniz'den Marmara'ya uzanan sekiz örnekleme bölgesinden toplam 96 midyenin analizi yapılmıştır. Toplamda dokuz haplotip bulunmuş ve en yaygın olan, neredeyse bireylerin %90'ında bulunan haplotip, Karadeniz, Boğaz ve Marmara denizlerinde görülmüştür. Sonuçlar coğrafik bölgeler arasında genetik gruplaşma olmadığını ve İstanbul Boğazı'nın kara midyenin gen akımına koridor olduşturduğunu göstermiştir. Phylogeography of the commercially valuable species, the Mediterranean mussel, Mytilus galloprovincialis was investigated in the Black Sea, the Bosphorus and the Sea of Marmara using the CO3 region of mitochondrial DNA to understand whether the Istanbul Strait was a barrier or corridor to gene flow for this species. A total of 96 mussels representing eight localities extending from the Black Sea to the Sea of Marmara were analysed. In total, nine haplotypes were found, and the most common haplotype with almost 90% frequency, was shared among the Sea of Marmara, the Bosphorus and the Black Sea. The results showed that there is no genetic grouping among geographical regions and Istanbul Strait is a corridor to gene flow for the Mediterranean mussel, Mytilus galloprovincialis. 58
