Disease emergence is accelerating in response to human activity-induced global changes. Understanding the mechanisms by which host populations can rapidly adapt to this threat will be crucial for developing future management practices. Pacific Oyster Mortality Syndrome (POMS) imposes a substantial and recurrent selective pressure on oyster populations (Crassostrea gigas). Rapid adaptation to this disease may arise through both genetic and epigenetic mechanisms. In this study, we used a combination of whole exome capture of bisulfite-converted DNA, next-generation sequencing, and (epi)genome-wide association mapping, to show that natural oyster populations differentially exposed to POMS displayed signatures of selection both in their genome (single nucleotide polymorphisms) and epigenome (CG-context DNA methylation). Consistent with higher resistance to POMS, the genes targeted by genetic and epigenetic variations were mainly related to host immunity. By combining correlation analyses, DNA methylation quantitative trait loci, and variance partitioning, we revealed that a third of the observed phenotypic variation was explained by interactions between the genetic sequence and epigenetic information, ∼14% by the genetic sequence, and up to 25% by the epigenome alone. Thus, as well as genetic adaptation, epigenetic mechanisms governing immune responses contribute significantly to the rapid adaptation of hosts to emerging infectious diseases.

Once robots are deployed in the real world, they will inevitably encounter scenarios that they have never seen before. Consequently, to develop robots that can help us in routine tasks, we need to first make progress towards the problem of generalization in robotics, which asks the question: how do we get robots to handle scenarios beyond what they have seen before? This thesis will present an approach to achieve such generalization through the use of rapid adaptation. Concretely, the proposed algorithm - Rapid Motor Adaptation (RMA) - allows robots to generalize by adapting to new and unseen scenarios in fractions of a second. The proposed algorithm is developed in the context of blind quadruped walking in complex terrain in the real world. Subsequently, it is extended to quadruped walking with egocentric vision, enabling robots to cross very challenging terrains, such as stepping stones, which are beyond the reach of blind systems. The same algorithm is then applied to the task of in-hand rotation to develop a single controller capable of rotating a diverse set of objects in the real world, as well as to bipedal robots.

The growth rate hypothesis (GRH) posits that the relative body phosphorus content of an organism is positively related to somatic growth rate, as protein synthesis, which is necessary for growth, requires P-rich rRNA. This hypothesis has strong support at the interspecific level. Here, we explore the use of the GRH to predict microevolutionary responses in consumer body stoichiometry. For this, we subjected populations of the rotifer Brachionus calyciflorus to selection for fast population growth rate (PGR) in P-rich (HPF) and P-poor (LPF) food environments. With common garden transplant experiments, we demonstrate that in HP populations evolution toward increased PGR was concomitant with an increase in relative phosphorus content. In contrast, LP populations evolved higher PGR without an increase in relative phosphorus content. We conclude that the GRH has the potential to predict microevolutionary change, but that its application is contingent on the environmental context. Our results highlight the potential of cryptic evolution in determining the performance response of populations to elemental limitation of their food resources.

Patterns of covariation between phenotype and environment are presumed to be reflective of local adaptation, and therefore translate to a meaningful influence on an individual’s overall fitness within that specific environment. However, these environmentally driven patterns may be the result of numerous and interacting processes, such as genetic variation, epigenetic variation, or plastic non-heritable variation. Understanding the relative importance of different environmental variables on underlying genetic patterns and resulting phenotypes is fundamental to understanding adaptation. Invasive systems are excellent models for such investigations, given their propensity for rapid evolution. This study uses reduced representation sequencing data paired with phenotypic data to examine whether important phenotypic traits in invasive starlings (Sturnus vulgaris) within Australia appear to be highly heritable (presumably genetic) or appear to vary with environmental gradients despite underlying genetics (presumably non-heritable plasticity). We also sought to determine which environmental variables, if any, play the strongest role shaping genetic and phenotypic patterns. We determined that environmental variables—particularly elevation—play an important role in shaping allelic trends in Australian starlings and may also reinforce neutral genetic patterns resulting from historic introduction regime. We examined a range of phenotypic traits that appear to be heritable (body mass and spleen mass) or negligibly heritable (e.g. beak surface area and wing length) across the starlings’ Australian range. Using SNP variants associated with each of these phenotypes, we identify key environmental variables that correlate with genetic patterns, specifically that temperature and precipitation putatively play important roles shaping phenotype in this species. Both plants and their associated microbiomes can respond strongly to anthropogenic environmental changes. These responses can be both ecological (e.g. a global change affecting plant demography or microbial community composition) and evolutionary (e.g. a global change altering natural selection on plant or microbial populations). As a result, global changes can catalyse eco-evolutionary feedbacks. Here, we take a plant-focused perspective to discuss how microbes mediate plant ecological responses to global change and how these ecological effects can influence plant evolutionary response to global change. We argue that the strong and functionally important relationships between plants and their associated microbes are particularly likely to result in eco-evolutionary feedbacks when perturbed by global changes and discuss how improved understanding of plant–microbe eco-evolutionary dynamics could inform conservation or even agriculture.

The invasive grass–fire cycle is a widely documented feedback phenomenon in which invasive grasses increase vegetation flammability and fire frequency, resulting in further invasion and compounded effects on fire regimes. Few studies have examined the role of short-term adaptation in driving the invasive grass–fire cycle, despite invasive species often thriving after introduction to new environments. We used a replicated (nine locations), paired sampling design (burn vs unburnt sites) to test the hypothesis that roadside burning increases genetic diversity and thus adaptive potential in the invasive, high-biomass grass Cenchrus ciliaris. Between four and five samples per site (n = 93) were genotyped using the DArTseq platform, and we filtered the data to produce panels of 15,965 neutral and 5030 non-neutral single nucleotide polymorphism (SNP) markers. Using fastSTRUCTURE, we detected three distinct genetic clusters with extremely high FST values among them (0.94–0.97) suggesting three different cultivars. We found high rates of asexual reproduction, possibly related to clonality or apomixis common in this species. At three locations, burnt and unburnt sites were genetically different, but genetic structure was not consistently related to fire management across the study region. Burning was associated with high genetic diversity and sexual reproduction in one genetic cluster, but with low genetic diversity and clonality in another. Individual SNPs were associated with longitude and genetic clustering, but not with recent fire management. Overall, we found limited evidence that roadside burning consistently increased genetic diversity and adaptive potential in C. ciliaris; evolutionary and breeding history more strongly shaped genetic structure. Roadside burning could therefore continue to be used for managing biomass in this species, with continued monitoring. Here, we use a highly dispersive invasive marine crab to test the nature and speed of adaptation to temperature in the sea. Using single nucleotide polymorphisms (SNPs) generated from cardiac transcriptome sequencing, we characterized six populations of the European green crab (Carcinus maenas) located across parallel thermal gradients in their native and invasive ranges. We compared SNP frequencies with local temperatures and previously generated data on cardiac heat and cold tolerance to identify candidate markers associated with population-level differences in thermal physiology. Of 10,790 SNPs, 104 were identified as frequency outliers, a signal that was strongly driven by association with temperature and/or cold tolerance. Seventy-two of these outlier markers, representing 28 different genes, were in a cluster of SNPs identified as a potential inversion polymorphism using linkage disequilibrium network analysis. This SNP cluster was unique in the data set, which was otherwise characterized by low levels of linkage disequilibrium, and markers in this cluster showed a significant enrichment of coding substitutions relative to the full SNP set. These 72 outlier SNPs appear to be transmitted as a unit, and represent a putative genomic island of divergence which varied in frequency with organismal cold tolerance. This relationship was strikingly similar across both native and invasive populations, all of which showed a very strong correlation with cold tolerance (R2 = 0.96 over all six populations). Declines of large predatory fish due to overexploitation are restructuring food webs across the globe. It is now becoming evident that restoring these altered food webs requires addressing not only ecological processes, but evolutionary ones as well, because human-induced rapid evolution may in turn affect ecological dynamics. We studied the potential for niche differentiation between different plate armor phenotypes in a rapidly expanding population of a small prey fish, the three-spined stickleback (Gasterosteus aculeatus). In the central Baltic Sea, three-spined stickleback abundance has increased dramatically during the past decades. The increase in this typical mesopredator has restructured near-shore food webs, increased filamentous algal blooms, and threatens coastal biodiversity. Time-series data covering 22 years show that the increase coincides with a decline in the number of juvenile perch (Perca fluviatilis), the most abundant predator of stickleback along the coast. We investigated the distribution of different stickleback plate armor phenotypes depending on latitude, environmental conditions, predator and prey abundances, nutrients, and benthic production; and described the stomach content of the stickleback phenotypes using metabarcoding. We found two distinct lateral armor plate phenotypes of stickleback, incompletely and completely plated. The proportion of incompletely plated individuals increased with increasing benthic production and decreasing abundances of adult perch. Metabarcoding showed that the stomach content of the completely plated individuals more often contained invertebrate herbivores (amphipods) than the incompletely plated ones. Since armor plates are defense structures favored by natural selection in the presence of fish predators, the phenotype distribution suggests that a novel low-predation regime favors stickleback with less armor. Genomic-based epidemiology can provide insight into the origins and spread of herbicide resistance mechanisms in weeds. We used kochia (Bassia scoparia) populations resistant to the herbicide glyphosate from across western North America to test the alternative hypotheses that (i) a single EPSPS gene duplication event occurred initially in the Central Great Plains and then subsequently spread to all other geographical areas now exhibiting glyphosate-resistant kochia populations or that (ii) gene duplication occurred multiple times in independent events in a case of parallel evolution. We used qPCR markers previously developed for measuring the structure of the EPSPS tandem duplication to investigate whether all glyphosate-resistant individuals had the same EPSPS repeat structure. We also investigated population structure using simple sequence repeat markers to determine the relatedness of kochia populations from across the Central Great Plains, Northern Plains and the Pacific Northwest. We found that the original EPSPS duplication genotype was predominant in the Central Great Plains where glyphosate resistance was first reported. We identified two additional EPSPS duplication genotypes, one having geographical associations with the Northern Plains and the other with the Pacific Northwest. The EPSPS duplication genotype from the Pacific Northwest seems likely to represent a second, independent evolutionary origin of a resistance allele. We found evidence of gene flow across populations and a general lack of population structure. The results support at least two independent evolutionary origins of glyphosate resistance in kochia, followed by substantial and mostly geographically localized gene flow to spread the resistance alleles into diverse genetic backgrounds.

Invasive plants and agricultural weeds are a ubiquitous and ever-expanding threat to biosecurity, biodiversity and ecosystem services. Many of these species are known to succeed through rapid adaptation to biotic and abiotic stress regimes, often in highly disturbed systems. Given the current state of evidence for selection of weedy genotypes via primary physiological stresses like drought, flooding, heat, cold and nutrient deficiency, we posit that adaptation to land management regimes which comprise suites of these stresses can also be expected. To establish this link, we tested adaptation to water and nutrient stresses in five non-agricultural and five agricultural populations of the invader Johnsongrass (Sorghum halepense) sampled across a broad range of climates in the USA. We subjected seedlings from each population to factorial drought and nutrient stresses in a common garden greenhouse experiment. Agricultural and non-agricultural ecotypes did not respond differently to experimentally applied stresses. However, non-agricultural populations from more drought-prone and nutrient-poor locations outperformed their agricultural counterparts in shoot allocation and chlorophyll production, respectively. We also found evidence for root allocation adaptation to hotter climates, in line with other C4 grasses, while greater adaptation to drought treatment was associated with soil organic carbon (SOC)-rich habitats. These findings imply that adaptation to land-use types can interact with other macrohabitat parameters, which will be fluctuating in a changing climate and resource-needy world. We see that invasive plants are poised to take on novel habitats within their introduced ranges, leading to complications in the prevention and management of their spread.

BACKGROUND: Recent increases in understanding the ecological and evolutionary roles of microbial communities have underscored the importance of their hosts biology. Yet, little is known about gut microbiota dynamics during the early stages of ecological diversification and speciation. We sequenced the V4 region of the 16s rRNA gene to study the gut microbiota of Nicaraguan Midas cichlid fish (Amphilophus cf. citrinellus). Specifically, we tested the hypothesis that parallel divergence in trophic ecology in extremely young adaptive radiations from two crater lakes is associated with parallel changes of their gut microbiota. RESULTS: Bacterial communities of fish guts and lake water were highly distinct, indicating that the gut microbiota is shaped by host-specific factors. Among individuals of the same crater lake, differentiation in trophic ecology was weakly associated with gut microbiota differentiation, suggesting that diet, to some extent, affects the gut microbiota. However, differences in trophic ecology were much more pronounced across than within species whereas similar patterns were not observed for taxonomic and functional differences of the gut microbiota. Across the two crater lakes, we could not detect conclusive evidence for parallel changes of the gut microbiota associated with trophic ecology. CONCLUSIONS: A lack of clearly differentiated niches during the early stages of ecological diversification might result in non-parallel changes of gut microbial communities, as observed in our study system as well as in other recently diverged fish species. The majority of empirical population genetic studies have tried to understand the evolutionary processes that have shaped genetic variation in a single sample taken from a present-day population. However, genomic data collected over tens of generations in both natural and laboratory populations are increasingly used to find selected loci underpinning adaptation over these short timescales. Although these studies have been quite successful in detecting selection on large-effect loci, the fitness differences between individuals are often polygenic, such that selection leads to allele frequency changes that are difficult to distinguish from genetic drift. However, one promising signal comes from polygenic selection's effect on neutral sites that become stochastically associated with the genetic backgrounds that lead to fitness differences between individuals. Previous theoretical work has established that the random associations between a neutral allele and heritable fitness backgrounds act to reduce the effective population size experienced by this neutral allele. These associations perturb neutral allele frequency trajectories, creating autocovariance in the allele frequency changes across generations. Here, we show how temporal genomic data allow us to measure the temporal autocovariance in allele frequency changes and characterize the genome-wide impact of polygenic selection. We develop expressions for these temporal autocovariances, showing that their magnitude is determined by the level of additive genetic variation, recombination, and linkage disequilibria in a region. Furthermore, by using analytic expressions for the temporal variances and autocovariances in allele frequency, we demonstrate that one can estimate the additive genetic variation for fitness and the drift-effective population size from temporal genomic data. As climatic conditions change, species will be forced to move or adapt to avoid extinction. Exacerbated by ongoing climate change, California recently experienced an exceptional drought from 2012-2014. To investigate whether an adaptive response occurred to this event, I conducted a “resurrection” study of the cutleaf monkeyflower (Mimulus laciniatus), an annual plant, by comparing trait responses of ancestral seed collections ("pre-drought") with contemporary descendant collections ("drought"). Plants were grown under common conditions to test whether this geographically-restricted species has capacity to respond to climate stress across its species range. My research examined if traits shifted in predicted ways in response to recent, severe drought and if the responses varied by climate region. I found days to emergence (i.e. seedling emergence from soil) in the drought generation were significantly fewer as compared to the pre-drought generation. Additionally, trait variation in days to emergence was reduced in the drought generation, which may suggest that a selective event occurred. Days to first flower differed significantly by region and increased with elevation, suggesting climate adaptation across the species range. The drought generation plants were larger and had greater reproduction as compared to the pre-drought generation, which may be attributed to earlier germination of these populations in the greenhouse. My results demonstrate that rapid shifts in trait means are possible within populations, including peripheral populations of a plant species with a relatively restricted range, consistent with climate adaptation. This study highlights the need for better understanding of rapid adaptation as a means for plant communities to withstand climate change.

Photoperiod is a reliable indicator of season and an important cue that many insects use for phenological synchronization. Undergoing range expansion insects can face a change in the local photoperiod to which they need to resynchronize. Rapid range expansion can be associated with rapid photoperiodic adaptation, which can be associated with intense selection on strongly heritable polygenic traits. Alternatively, it is proposed that, in insects with an XO sex-determination system, genes with large effect residing on the sex chromosome could drive photoperiodic adaptation because the gene or genes are exposed to selection in the sex carrying only a single X-chromosome. The present study seeks to understand which of these alternatives more likely explains the rapid photoperiodic adaptation in European Colorado potato beetles Leptinotarsa decemlineata Say. Diapause induction is assessed in beetles from a northern and a southern population, as well as from reciprocal hybrid crosses between the northern and southern population, when reared at an intermediate length photoperiod. The crosses within population display the expected responses, with the northern and southern populations showing high and low diapause propensity, respectively. The hybrids show intermediate responses in all studied traits. No clear difference in the responses in hybrids depending on the latitudinal origin of their father or mother is detected, even though partial paternal line dominance is seen in the responses of male beetles in one hybrid cross. These results therefore indicate that, in L. decemlineata, photoperiodic diapause induction is strongly heritable, and has an additive polygenic autosomal background.

As climatic conditions change, species will be forced to move or adapt to avoid extinction. Exacerbated by ongoing climate change, California recently experienced an exceptional drought from 2012-2014. To investigate whether an adaptive response occurred to this event, I conducted a “resurrection” study of the cutleaf monkeyflower (Mimulus laciniatus), an annual plant, by comparing trait responses of ancestral seed collections ("pre-drought") with contemporary descendant collections ("drought"). Plants were grown under common conditions to test whether this geographically-restricted species has capacity to respond to climate stress across its species range. My research examined if traits shifted in predicted ways in response to recent, severe drought and if the responses varied by climate region. I found days to emergence (i.e. seedling emergence from soil) in the drought generation were significantly fewer as compared to the pre-drought generation. Additionally, trait variation in days to emergence was reduced in the drought generation, which may suggest that a selective event occurred. Days to first flower differed significantly by region and increased with elevation, suggesting climate adaptation across the species range. The drought generation plants were larger and had greater reproduction as compared to the pre-drought generation, which may be attributed to earlier germination of these populations in the greenhouse. My results demonstrate that rapid shifts in trait means are possible within populations, including peripheral populations of a plant species with a relatively restricted range, consistent with climate adaptation. This study highlights the need for better understanding of rapid adaptation as a means for plant communities to withstand climate change.

A recent study showed that European invasive populations occupy a colder climatic niche than in their native range but the establishment of this tropical species in temperate regions remains unexplained. Two main hypotheses may explain the success of Ring-necked parakeet in Europe: admixture between individuals from different origins and/or rapid adaptation to new environmental conditions. In this study, we investigated with molecular data the origin of European populations of Ring-necked parakeets to assess whether these populations result from admixture between individuals from different source populations. We also investigated the morphology of individuals from European populations and from the native range to assess whether the invasive populations have morphologically diverged from their source and could have become adapted to European conditions. We found evidence of admixture in some of the European populations but not all of them. Admixture between individuals from different origins within European populations thus cannot explain alone their invasive success. Conversely, we found that the morphology of the individuals from European populations has diverged from the morphology of native individuals, in a similar direction. Rapid adaptation to European environmental conditions via phenotypic plasticity or natural selection could thus be a factor explaining the invasive success of Ring-necked parakeets in Europe.

In the current scenario of global change, the impact of anthropogenic stressors is affecting the aquatic ecosystems, especially essential microorganisms such as phytoplankton, driving toward a biodiversity crisis. Classic ecotoxicology studies, focused on the immediate tolerance to pollution, have provide an over simplistic understanding of the long time impact of pollutants on phytoplankton (because of the usual misconception that evolutionary changes can only take place at long-term), inadequate to enable a suitable environmental risk assessment (ERA). Currently, concepts such as predictive ecology and integrating strategies are rising rapidly in prominence with regard to forecasting phytoplankton response to human impact. This review compiles the state of the art of multigenerational and evolutionary experimental studies and the mechanisms that trigger rapid adaptation in phytoplankton to anthropogenic stressors, highlighting the importance of ecology and evolution. Ecological realisms is one of the challenging parts of the stressors hazard, considering the broad phytoplankton diversity and the multifactorial character of the natural ambiances. Field and community experiments contribute to a better discerning of ecology interactions and network relations. Moreover, laboratory experiments exploring evolutionary mechanisms that allow rapid adaptation to contaminants (e.g., fluctuation analysis or ratchet procedures) have proven to be useful linking concentration of pollutants and adaptation strategy. When environmental change exceeds the range of variation that can be coped with by organisms through plasticity, selection processes may occur and evolutionary dynamics take place. Ecology and evolution are necessary to enhance the ERA knowledge and novel experiments may well emerge from the when contemplated as whole.

Many organisms use photoperiodic cues to assess seasonal progression and pace their phenology. As photoperiod correlates with latitude, range expansions in seasonal environments may require re-synchronization of phenology and life-history traits with novel season length. Adaptive resynchronization takes time, and hence might be one factor explaining why range expansion to higher latitudes often is slow. Studies investigating latitudinal clines in photoperiodic traits often focus on species or populations which are well established. However, studying organisms which are in the process of expanding their range can provide valuable information on the evolutionary ecological mechanisms driving the adaptive synchronization to seasonal environments. The Colorado potato beetle, Leptinotarsa decemlineata, is a pest of potato, which rapidly has spread towards higher latitudes. We studied whether beetles from six European populations along a latitudinal axis are synchronized with their local photoperiodic environmental conditions. Variation in critical photoperiod (when 50 % of individuals make the decision to overwinter), diapause incidence, burrowing age for diapause and resurfacing behaviour were investigated by maintaining beetles under six photoperiods. The beetles showed a clear latitudinal pattern in diapause incidence and burrowing age for diapause but not in critical photoperiod. Resurfacing behaviour of burrowed beetles increased with the length of the photoperiod, which through unsynchronized overwintering behaviour could lead to high overwintering mortality. Thus, while synchronization of diapause preparation with local photoperiodic conditions can be one reason explaining the success of L. decemlineata in expanding to higher latitudes, further northward range expansion could be constrained by inherent difficulties to initiate overwintering under very long photoperiods., AuthorCount:4

Accumulating evidence suggests rapid adaptation of fish populations when they are exposed to artificial hatchery environments. However, little is known if rapidly-adapted populations can readapt to their original, natural environment at the same rate. Here, I review recent studies on salmonid fish that address this issue. They indeed suggest rapid adaptation of hatchery populations, in which reproductive fitness under a natural environment became much lower than that in the wild population after only 1-2 generations of captive breeding. However, the reproductive fitness did not recover after one generation of natural rearing, implying that rapid adaptation to a new environment was not reversible at the same rate. I discuss potential consequences of the irreversible fitness reduction in extensively stocked fish species. Understanding the mechanism behind the irreversible rapid adaptation in fish populations will help us figure out a better, nature-friendly, and hence sustainable means of hatchery operations for human welfare.

Background Invasive species pose a significant threat to global economies, agriculture and biodiversity. Despite progress towards understanding the ecological factors associated with plant invasions, limited genomic resources have made it difficult to elucidate the evolutionary and genetic factors responsible for invasiveness. This study presents the first expressed sequence tag (EST) collection for Senecio madagascariensis, a globally invasive plant species. Methods We used pyrosequencing of one normalized and two subtractive libraries, derived from one native and one invasive population, to generate an EST collection. ESTs were assembled into contigs, annotated by BLAST comparison with the NCBI non-redundant protein database and assigned gene ontology (GO) terms from the Plant GO Slim ontologies. Key Results Assembly of the 221 746 sequence reads resulted in 12 442 contigs. Over 50 % (6183) of 12 442 contigs showed significant homology to proteins in the NCBI database, representing approx. 4800 independent transcripts. The molecular transducer GO term was significantly over-represented in the native (South African) subtractive library compared with the invasive (Australian) library. Based on NCBI BLAST hits and literature searches, 40 % of the molecular transducer genes identified in the South African subtractive library are likely to be involved in response to biotic stimuli, such as fungal, bacterial and viral pathogens. Conclusions This EST collection is the first representation of the S. madagascariensis transcriptome and provides an important resource for the discovery of candidate genes associated with plant invasiveness. The over-representation of molecular transducer genes associated with defence responses in the native subtractive library provides preliminary support for aspects of the enemy release and evolution of increased competitive ability hypotheses in this successful invasive. Part-of-speech (POS) tagging is a fundamental component for performing natural language tasks such as parsing, information extraction, and question answering. When POS taggers are trained in one domain and applied in significantly different domains, their performance can degrade dramatically. We present a methodology for rapid adaptation of POS taggers to new domains. Our technique is unsupervised in that a manually annotated corpus for the new domain is not necessary. We use suffix information gathered from large amounts of raw text as well as orthographic information to increase the lexical coverage. We present an experiment in the Biological domain where our POS tagger achieves results comparable to POS taggers specifically trained to this domain.
