There is ample phylogenetic evidence that many critical virus functions, like immune evasion, evolved by the acquisition of genes from their hosts through horizontal gene transfer (HGT). However, the lack of an experimental system has prevented a mechanistic understanding of this process. We developed a model to elucidate the mechanisms of HGT into vaccinia virus, the prototypic poxvirus. All identified gene capture events showed signatures of long interspersed nuclear element-1 (LINE-1)-mediated retrotransposition, including spliced-out introns, polyadenylated tails, and target site duplications. In one case, the acquired gene integrated together with a polyadenylated host U2 small nuclear RNA. Integrations occurred across the genome, in some cases knocking out essential viral genes. These essential gene knockouts were rescued through a process of complementation by the parent virus followed by nonhomologous recombination during serial passaging to generate a single, replication-competent virus. This work links multiple evolutionary mechanisms into one adaptive cascade and identifies host retrotransposons as major drivers for virus evolution.

The exocyst is an evolutionarily conserved protein complex that regulates vesicular trafficking and scaffolds signal transduction. Key upstream components of the exocyst include monomeric RAL GTPases, which help mount cell-autonomous responses to trophic and immunogenic signals. Here, we present a quantitative proteomics-based characterization of dynamic and signal-dependent exocyst protein interactomes. Under viral infection, an Exo84 exocyst subcomplex assembles the immune kinase Protein Kinase R (PKR) together with the Hippo kinase Macrophage Stimulating 1 (MST1). PKR phosphorylates MST1 to activate Hippo signaling and inactivate Yes Associated Protein 1 (YAP1). By contrast, a Sec5 exocyst subcomplex recruits another immune kinase, TANK binding kinase 1 (TBK1), which interacted with and activated mammalian target of rapamycin (mTOR). RALB was necessary and sufficient for induction of Hippo and mTOR signaling through parallel exocyst subcomplex engagement, supporting the cellular response to virus infection and oncogenic signaling. This study highlights RALB-exocyst signaling subcomplexes as mechanisms for the integrated engagement of Hippo and mTOR signaling in cells challenged by viral pathogens or oncogenic signaling.

Most virus families produce double-stranded (ds) RNA during their lifecycles, which can be sensed by multiple dsRNA-dependent innate immune sensors, including two potent host restriction factors OAS/RNase L and PKR. PKR mainly restricts replication of viruses that are dependent on eIF2, and RNase L inhibits viral replication via degradation of host and viral RNAs. However, while PKR is directly activated by dsRNA, RNase L activation depends on the OAS to both bind dsRNA and synthesize 2’-5’ oligoadenylate (2-5A). We hypothesized that engineering proteins to combine the dsRNA sensor domain of PKR with the effector domain of RNase L would bypass the need for OAS activation, making them less susceptible to inhibition by viral molecules, and preserve their potent antiviral activity. To test this, we generated Recombinant Enhanced Antiviral Restrictors (REAVRs) by combining dsRNA-binding domains of PKR from different species with the effector domain of human RNase L. We show that REAVRs led to RNA degradation and decreased the activity of a luciferase reporter, suggesting the REAVRs are functionally active. To investigate whether REAVRs could restrict viral replication, we generated T-REx 293 cells containing a single REAVR copy under the control of a doxycycline-inducible promoter. Some REAVRs exerted potent antiviral activities against five tested viruses: vaccinia virus, dengue virus, Zika virus, SARS-CoV-2, and vesicular stomatitis virus. Importantly, these REAVRs were also effective against viruses that are resistant to PKR activation, for example, SARS CoV-2 and flaviviruses. This study provides proof-of-concept that REAVRs are active in vitro and exhibit antiviral effects on various families of viruses. We envision that REAVRs can be used to generate transgenic organisms with increased viral resistance and represent promising candidates as therapeutics for viral infections.

Myxoma virus (MYXV) is a rabbit-specific poxvirus. It causes an innocuous localized cutaneous fibroma in brush rabbits, its nature host. In contrast, the same virus exhibits up to 99.8 % fatality rates in European rabbits, causing the lethal disease myxomatosis. MYXV was deliberately released as a biocontrol agent against European rabbits in Australia and European. The subsequent results of coevolution are both attenuation of MYXV and increased resistance in rabbits. This provided us with one of the best documented examples of host-pathogen evolution and the opportunity to investigate the molecular mechanism underlying virulence changes after encountering with new hosts. In response to virus infection, host protein kinase R (PKR) can sense double-stranded RNA, which is generated during virus replication. Activated PKR phosphorylates the translation initiation factor eIF2a, resulting in the globally inhibition of protein synthesis. PKR has also been reported to involve in the regulation of other signaling pathways, including eIF2a/ATF4 responses and NF-kB activities. Poxviruses encodes two inhibitors, E3 and K3, to inhibit PKR mediated eIF2a phosphorylation and repress the inhibition of protein synthesis, facilitating virus replication. The molecular mechanisms behind PKR associated NF-kB activation and regulation of PKR associated NF-kB transcriptional activities by K3 orthologs are still largely unknown. The main goal of this study is to elucidate molecular mechanisms for the crosstalk between PKR-eIF2a antiviral pathway and NF-kB dependent pro-inflammatory response during MYXV infection. We examined the antiviral function of PKRs from diverse mammalian species during MYXV infection. Activation of PKR induced ATF4 responses and NF-kB transcriptional activities. Of note, rabbit PKRs from nature host and new host of MYXV showed different sensitivity to M156 inhibition. Recognition of PAMPs by PRRs initiate innate immune responses via diverse signaling pathways. Over recent decades, advances in our knowledge of innate immune sensing have enhanced our understanding of the host immune response to poxviruses. Multiple PRR families have been implicated in poxvirus detection, mediating the initiation of signaling cascades, activation of transcription factors, and, ultimately, the expression of antiviral effectors. To counteract the host immune defense, poxviruses have evolved a variety of immunomodulators that have diverse strategies to disrupt or circumvent host antiviral responses triggered by PRRs. These interactions influence the outcomes of poxvirus infections. This review focuses on our current knowledge of the roles of PRRs in the recognition of poxviruses, their elicited antiviral effector functions, and how poxviral immunomodulators antagonize PRR-mediated host immune responses.

Stress granule (SG) formation is a host cell response to stress-induced translational repression. SGs assemble with RNA-binding proteins and translationally silent mRNA. SGs have been demonstrated to be both inhibitory to viruses, as well as being subverted for viral roles. In contrast, the function of SGs during non-viral microbial infections remains largely unexplored. A handful of microbial infections have been shown to result in host SG assembly. Nevertheless, a large body of evidence suggests SG formation in hosts is a widespread response to microbial infection. Diverse stresses caused by microbes and their products can activate the integrated stress response in order to inhibit translation initiation through phosphorylation of the eukaryotic translation initiation factor 2 alpha (eIF2 alpha). This translational response in other contexts results in SG assembly, suggesting that SG assembly can be a general phenomenon during microbial infection. This review explores evidence for host SG formation in response to bacterial, fungal, and protozoan infection and potential functions of SGs in the host and for adaptations of the pathogen.

Deposition of extensively hyperphosphorylated tau in specific brain cells is a clear pathological hallmark in Alzheimer's disease and a number of other neurodegenerative disorders, collectively termed the tauopathies. Furthermore, hyperphosphorylation of tau prevents it from fulfilling its physiological role as a microtubule-stabilizing protein and leaves it increasingly vulnerable to self-assembly, suggestive of a central underlying role of hyperphosphorylation as a contributing factor in the etiology of these diseases. Viain vitrophosphorylation and regulation of kinase activity within cells and acute brain tissue, we reveal that the inflammation associated kinase, protein kinase R (PKR), directly phosphorylates numerous abnormal and disease-modifying residues within tau including Thr181, Ser199/202, Thr231, Ser262, Ser396, Ser404 and Ser409. Similar to disease processes, these PKR-mediated phosphorylations actively displace tau from microtubules in cells. In addition, PKR overexpression and knockdown, respectively, increase and decrease tau protein and mRNA levels in cells. This regulation occurs independent of noncoding transcriptional elements, suggesting an underlying mechanism involving intra-exonic regulation of the tau-encoding microtubule-associated protein tau (MAPT) gene. Finally, acute encephalopathy in wild type mice, induced by intracranial Langat virus infection, results in robust inflammation and PKR upregulation accompanied by abnormally phosphorylated full-length- and truncated tau. These findings indicate that PKR, independent of other kinases and upon acute brain inflammation, is capable of triggering pathological modulation of tau, which, in turn, might form the initial pathologic seed in several tauopathies such as Alzheimer's disease and Chronic traumatic encephalopathy where inflammation is severe.

Tumor suppressors can exert pro-proliferation functions in specific contexts. In the beta human papillomavirus type 38 (HPV38) experimental model, the viral proteins E6 and E7 promote accumulation of a wild-type (WT) p53 form in human keratinocytes (HKs), promoting cellular proliferation. Inactivation of p53 by different means strongly decreases the proliferation of HPV38 E6/E7 HKs. This p53 form is phosphorylated at S392 by the double-stranded RNA-dependent protein kinase PKR, which is highly activated by HPV38. PKR-mediated S392 p53 phosphorylation promotes the formation of a p53/DNMT1 complex, which inhibits expression of integrin alpha 1 (ITGA1), a repressor of epidermal growth factor receptor (EGFR) signaling. Ectopic expression of ITGA1 in HPV38 E6/E7 HKs promotes EGFR degradation, inhibition of cellular proliferation, and cellular death. Itga1 expression was also inhibited in the skin of HPV38 transgenic mice that have an elevated susceptibility to UV-induced skin carcinogenesis. In summary, these findings reveal the existence of a specific WT p53 form that displays pro-proliferation properties.

A growing number of studies indicate that host species-specific and virus strain-specific interactions of viral molecules with the host innate immune system play a pivotal role in determining virus host range and virulence. Because interacting proteins are likely constrained in their evolution, mutations that are selected to improve virus replication in one species may, by chance, alter the ability of a viral antagonist to inhibit immune responses in hosts the virus has not yet encountered. Based on recent findings of host-species interactions of poxvirus, herpesvirus, and influenza virus proteins, we propose a model for viral fitness and host range which considers the full interactome between a specific host species and a virus, resulting from the combination of all interactions, positive and negative, that influence whether a virus can productively infect a cell and cause disease in different hosts.

Cardioviruses are members of the family and infect a variety of mammals, from mice to humans. Replication of cardioviruses produces double stranded RNA that is detected by helicases in the RIG-I-like receptor family and leads to a signaling cascade to produce type I interferon. Like other viruses within , however, cardioviruses have evolved several mechanisms to inhibit interferon production. In this review, we summarize recent findings that have uncovered several proteins enabling efficient detection of cardiovirus dsRNA and discuss which cell types may be most important for interferon production . Additionally, we describe how cardiovirus proteins L, 3C and L disrupt interferon production and antagonize the antiviral activity of interferon effector molecules.

Myxoma virus (MYXV) is a rabbit-specific poxvirus, which is highly virulent in European rabbits. The attenuation of MYXV and the increased resistance of rabbits following the release of MYXV in Australia is one of the best-documented examples of host-pathogen coevolution. To elucidate the molecular mechanisms that contribute to the restriction of MYXV infection to rabbits and MYXV attenuation in the field, we have studied the interaction of the MYXV protein M156 with the host antiviral protein kinase R (PKR). In yeast and cell-culture transfection assays, M156 only inhibited rabbit PKR but not PKR from other tested mammalian species. Infection assays with human HeLa PKR knock-down cells, which were stably transfected with human or rabbit PKR, revealed that only human but not rabbit PKR was able to restrict MYXV infection, whereas both PKRs were able to restrict replication of a vaccinia virus (VACV) strain that lacks the PKR inhibitors E3 and K3. Inactivation of M156R led to MYXV virus attenuation in rabbit cells, which was rescued by the ectopic expression of VACV E3 and K3. We further show that a mutation in the M156 encoding gene that was identified in more than 50% of MYXV field isolates from Australia resulted in an M156 variant that lost its ability to inhibit rabbit PKR and led to virus attenuation. The species-specific inhibition of rabbit PKR by M156 and the M156 loss-of-function in Australian MYXV field isolates might thus contribute to the species specificity of MYXV and to the attenuation in the field, respectively.

Die RNA-abhängige Proteinkinase (PKR) ist eine Interferon-induzierte Proteinkinase mit einer zentralen Rolle in der antiviralen Immunantwort. Die Aktivierung von PKR wird durch Bindung viraler RNA oder spezifischer Protein-Regulatoren ausgelöst und resultiert in der Inhibierung der Translation und Induktion von Transkriptionsfaktoren für die Produktion proinflammatorischer Zytokine. Trotz intensiver Forschung ist es bisher nicht gelungen, das gesamte Spektrum von PKR-Regulatoren und Adaptorproteinen aufzudecken. In der vorliegenden Arbeit wurde mithilfe von quantitativer Massenspektrometrie eine systematische Analyse von PKR Bindungspartnern im Kontext einer Influenzavirusinfektion durchgeführt. Dabei wurden 47 Proteine identifiziert, die nach Infektion mit einem Influenza A Virus spezifisch an PKR gebunden waren. Die Interaktion von PKR und einem Teil der Proteine wurde validiert und es konnte gezeigt werden, dass einige der gefundenen Proteine die PKR-Phosphorylierung verstärkten. Hierbei wurde das KH-Typ Splicing regulatorische Protein (KSRP) als neuer Regulator von PKR identifiziert.Die Aktivierung von PKR durch KSRP wurde dabei durch direkte Interaktion der Proteine über die N-terminale Domäne von PKR vermittelt, war jedoch unabhängig von der RNA-Bindungsfunktion. Immunfluoreszenzversuche zeigten, dass die Infektion mit einer Virusmutante zur Umlagerung beider Proteine in Stress-Granula führte. Verringerte KSRP-Level beeinträchtigten die PKR-Aktivierung, was zu einer 10-fachen Verbesserung der Replikation von mutierten Influenzaviren in Zellen mit verringerter IFN-beta-Expression führte. In dieser Arbeit konnte zum ersten Mal gezeigt werden, dass KSRP die antivirale Abwehr durch direkte Bindung an PKR und die damit verbundene Steigerung der PKR-Aktivität unterstützt. Zusammenfassend unterstreichen die Ergebnisse das Vermögen quantitativer Massenspektrometrie antivirale Mechanismen systematisch aufzuklären, um potenzielle Ziele für antivirale Therapien zu finde, The RNA-dependent protein kinase (PKR) is an interferon induced protein kinase that plays a significant role in innate antiviral immunity. Activation of PKR can be triggered by binding of viral RNA or distinct protein regulators and results in inhibition of translation and the induction of transcription factors that lead to production of proinflammatory cytokines. Over the last decades, extensive research was conducted to identify the whole network of PKR regulators and adaptor proteins, but it is most likely that still some pieces are missing to complete our understanding of PKR functions. This thesis provides a systematic analysis of PKR binding partners in the context of influenza A virus infection by using quantitative mass spectrometry. In total, 47 proteins that bound specifically to PKR after influenza A virus infection were identified. The interaction between PKR and a subset of candidates was validated and it was shown that some of the identified proteins upon overexpression induced PKR phosphorylation. Hereby, the KH-type-splicing regulatory protein (KSRP) was identified as a novel protein regulator of PKR. Activation of PKR by KSRP was mediated by direct interaction of KSRP with the N-terminal domain of PKR, but was found to be independent from dsRNA binding. Immunofluorescence experiments showed that upon infection with an influenza A mutant virus, both proteins were redistributed to cytoplasmic stress granules. Knockdown of KSRP impaired PKR activation and consequently rescued viral replication of influenza A mutant viruses by one order of magnitude in cells with reduced IFN-beta levels. It was shown for the first time that KSRP is able to support antiviral signalling by enhancing PKR activation in a process that involves direct protein-protein-interaction. Taken together, this study demonstrates the aptitude of quantitative mass spectrometry for elucidation of cellular antiviral response pathways to reveal potential new targets for antiviral therapy.

This work describes a new activity of the L protein of Theiler’s Murine Encephalomyelitis Virus (TMEV); the inhibition of stress granule assembly. Stress granules (SG) assemble in cells exposed to environmental stresses, such as viral infections. Because they trap essential translation factors, SG might constitute an obstacle to viral translation. Recent reports also suggest that they could be a platform where crosstalk between stress sensing and innate immunity signaling occur. We showed that TMEV infection is really prone to induce SG formation, but only when the L protein is defective, thereby uncovering a new inhibitory activity of L on SG formation. Yu Ping Feng San (YPFS), a Chinese herbal decoction comprised of Astragali Radix (Huangqi), Atractylodis Macrocephalae Rhizoma (Baizhu) and Saposhnikoviae Radix (Fangfeng), has been used clinically for colds and flus; however, the action mechanism of which is not known. Previously, we had demonstrated that YPFS could modulate inflammatory response and phagocytosis in exerting anti-viral and anti-bacterial effects. Here, we further evaluated the bioactivities of YPFS in gene expression regulated by interferon (IFN) signaling and neuraminidase activity of influenza virus A. Application of YPFS onto cultured murine macrophages, the expressions of mRNAs encoding ribonuclease L (RNaseL), myxovirus (influenza virus) resistance 2 (Mx2), protein kinase R (PKR) and IFN-stimulated gene 15 (ISG15) were induced from 2 to 30 folds in dose-dependent manners. In parallel, the transcriptional activity of IFN-stimulated response element (ISRE), an up stream regulator of the above anti-viral proteins, was also triggered by YPFS treatment. Conversely, YPFS was found to suppress the neuraminidase activity of influenza virus A in cultured epithelial cells, thereby preventing the viral release and spreading. Taken together, YPFS exerted anti-bacterial and anti-viral effects in innate immunity.

Human adenovirus type 12 (HAdV-12) displays a relatively low virulence and slow replication in cultured human cells, which is manifested by premature death of HAdV-12-infected cells. Whereas HAdV-2 induction of IFN-beta expression was transient, HAdV-12-infected cells maintained high levels of IFN-beta expression, protein kinase R (PKR) activation and eIF-2 alpha phosphorylation throughout the infectious cycle. The importance of the IFN-inducible PKR kinase in restriction of HAdV-12 was supported by the enhanced growth of the virus following PKR knockdown in HeLa cells. Ectopic expression of HAdV-2 VA RNAI increased HAdV-12 hexon protein expression, suggesting that insufficient VA RNA expression contributes to the restricted growth of HAdV-12. Although some adenovirus species are known to persist in human lymphoid tissues, HAdV12 has so far not been found. Human adenoviruses (HAdVs) encode for multifunctional non-coding virus-associated (VA) RNAs, which function as powerful suppressors of the cellular interferon (IFN) and RNA interference (RNAi) systems. In this study we tested the ability of various plant and animal virus encoded RNAi and IFN suppressor proteins to functionally substitute for the HAdV-5 VA RNAI. Our results revealed that only the Vaccinia virus (VACV) E3L protein was able to substitute for the HAdV-5 VA RNAI functions in virus-infected cells. Interestingly, the E3L protein rescues the translational defect but does not stimulate viral capsid mRNA accumulation observed with VA RNA. We further show that the E3L C-terminal region containing the dsRNA-binding domain is needed to enhance VA RNAI mutant virus replication. Additionally, we show that the HAdV-4 and HAdV-37 VA RNAI are more effective than the HAdV-5 VA RNAI in rescuing virus replication.

Adenovirus type 5 encodes two short, highly structured noncoding RNAs, the virus-associated (VA) RNAI and VA RNAII. These RNAs are expressed in large amounts late during a lytic infection. Early studies established an important role for VA RNAI in maintaining efficient translation in late virus-infected cells by blocking activation of the key interferon-induced PKR protein kinase. More recent studies have demonstrated that the VA RNAs also target the RNAi/miRNA pathway. Collectively, available data suggest that the VA RNAs are multifunctional RNAs suppressing the activity of three dsRNA-sensing enzyme systems in human cells. Here, the known functions of the VA RNAs are summarized and the interplay between VA RNA expression and the activity of the interferon and RNAi pathways are discussed in more detail.

Toroviruses are gastroenteritis causing agents that infect different animal species and humans. To date, very little is known about how toroviruses cause disease. Here, we describe for the first time that the prototype member of this genus, the equine torovirus Berne virus (BEV), induces apoptosis in infected cells at late times postinfection. Observation of BEV infected cells by electron microscopy revealed that by 24 hours postinfection some cells exhibited morphological characteristics of apoptotic cells. Based on this finding, we analyzed several apoptotic markers, and observed protein synthesis inhibition, rRNA and DNA degradation, nuclear fragmentation, caspase-mediated cleavage of PARP and eIF4GI, and PKR and eIF2α phosphorylation, all these processes taking place after peak virus production. We also determined that both cell death receptor and mitochondrial pathways are involved in the apoptosis process induced by BEV. BEV-induced apoptosis at late times postinfection, once viral progeny are produced, could facilitate viral dissemination in vivo and contribute to viral pathogenesis

Human parainfluenza virus type 1 (HPIV1) is an important pediatric respiratory pathogen, and its virulence in vivo can be attenuated by introducing mutations into the C gene, a strategy that has been used to design live attenuated candidate vaccines. By tracking gene expression over time, we found that a HPIV1 mutant with a single point mutation in the C gene, referred to as C(F170S), and a HPIV1 mutant with complete deletion of the C gene, referred to as P(C-), altered the expression of over 1000 genes, in sharp contrast to wild-type (WT) HPIV1. Using functional bioinformatics, we found that binding sites for the IRF and NF-kB family of transcription factors were over-represented in many of the C protein targeted pathways. By examining the activation of the major components of the type I interferon (IFN) enhanceosome, we found that the C mutant viruses, but not WT HPIV1, activated IRF3 phosphorylation and IkBB degradation, steps integral to the formation of the interferon enhanceosome. To investigate the basis for the observed antagonism of the host response by the WT C proteins, which are expressed from the C open reading frame as a nested set of carboxy-coterminal proteins, we searched for but were unable to identify C-interacting proteins among members of the RIG-I/MDA5 pathway. Furthermore, we also found that the WT C proteins supplied in trans could block IFNB induced by P(C-) HPIV1 infection but not by heterologous inducers of RIG-I and MDA5, namely RSV and poly I:C, respectively. These two lines of evidence suggested that the HPIV1 C proteins do not directly block type I IFN production, such as by interacting with a host factor of the RIG-I/MDA5 pathway. Using knockout mouse embryonic fibroblasts, we found that HPIV1-induced IFNB production relied mainly on MDA5. This phenomenon, known as “shut off,” has been well described at the molecular level for some viruses, but there is not yet any direct or indirect evidence supporting the idea that it also should operate in animals infected with viruses. To address this issue, we constructed recombinant Sindbis virus (SV)-expressing reporter mRNA, the translation of which is sensitive or resistant to virus-induced shut off. As found in cultured cells, replication of SV in mouse brain was associated with a strong phosphorylation of eukaryotic initiation factor (eIF2) that prevented translation of reporter mRNA (luciferase and EGFP). Translation of these reporters was restored in vitro, in vivo, and ex vivo when a viral RNA structure, termed downstream hairpin loop, present in viral 26S mRNA, was placed at the 5′ end of reporter mRNAs. By comparing the expression of shut off-sensitive and -resistant reporters, we unequivocally concluded that replication of SV in animal tissues is associated with a profound inhibition of nonviral mRNA translation. A strategy as simple as that followed here might be applicable to other viruses to evaluate their interference on host translation in infected animals.

OBJECT: The interferon-induced Jak-STAT signal alone is not sufficient to explain all the biological effects of IFN. The PI3-K pathways have emerged as a critical additional component of IFN-induced signaling. This study attempted to clarify that relationship between IFN-induced PI3-K-Akt-mTOR activity and anti-viral action. RESULT: When the human normal hepatocyte derived cell line was treated with rapamycin (rapa) before accretion of IFN-alpha, tyrosine phosphorylation of STAT-1 was diminished. Pretreatment of rapa had an inhibitory effect on the IFN-alpha-induced expression of PKR and p48 in a dose dependent manner. Rapa inhibited the IFN-alpha inducible IFN-stimulated regulatory element luciferase activity in a dose-dependent manner. However, wortmannin, LY294002 and Akt inhibitor did not influence IFN-alpha inducible luciferase activity. To examine the effect of PI3-K-Akt-mTOR on the anti-HCV action of IFN-alpha, the full-length HCV replication system, OR6 cells were used. The pretreatment of rapa attenuated its anti-HCV replication effect in comparison to IFN-alpha alone, whereas the pretreatment with PI3-K inhibitors, wortmannin and LY294002 and Akt inhibitor did not influence IFN-induced anti-HCV replication. CONCLUSION: IFN-induced mTOR activity, independent of PI3K and Akt, is the critical factor for its anti-HCV activity. The effect of viral hemorrhagic septicemia virus (VHSV) was studied on the established rainbow trout (Oncorhynchus mykiss) monocyte/macrophage-like cell line RTS11. The virus was not able to complete its replication cycle as infectious viral particles were not released from the cells. However, in RTS11, the virus was capable of producing mRNA from at least its N and G genes. At the protein level, only N protein was detected 2 days post-infection, whereas a faint band corresponding to the G protein was also observed after 5 days post-infection. These results suggest an interruption of viral protein translation at some point. The expression of N mRNA was significantly inhibited in cells pre-treated with Poly IC, but not affected by 2-aminopurine (2-AP), an inhibitor of the dsRNA-dependent protein kinase (PKR), thus indicating that PKR has no effect on mRNA expression directly. However, when cells were preincubated with Poly IC in the presence of 2-AP, the levels of N mRNA were restored suggesting that Poly IC can limit viral transcription through an antiviral mechanism dependent of PKR. The effect of VHSV on the expression of transcripts for different immune genes was determined, but significant induction was found only for genes related to the type I interferon (IFN) response, such as IFN-1 and -2 and the three Mx isoforms. Heat-inactivated virus failed to induce IFN-1 and -2, suggesting that early events in the VHSV life cycle were necessary for the type I IFN response. Poly IC alone also induced transcripts for the antiviral Mx proteins. Prior exposure of RTS11 to VHSV did not prevent Poly IC from inducing transcripts for Mx1, Mx2 and Mx3. Les encéphalopathies spongiformes transmissibles (EST) sont des maladies neurodégénératives infectieuses qui résultent de l'agrégation de formes anormales de la protéine prion cellulaire (PrP[indice supérieur C]). La maladie de Creutzfeldt-Jakob est la plus répandue chez les humains alors que chez les animaux, la maladie de la vache folle est celle qui a l'impact économique le plus important et est la seule EST animale clairement transmissible à l'homme. Des études suggèrent que des agrégats cytoplasmiques de la protéine prion (CyPrP) pourraient être responsables de la neurodégénérescence observée lors des EST, toutefois, le mécanisme de toxicité de ces agrégats est encore inconnu. Nous avons émis l'hypothèse que la production d'agrégats cytoplasmiques de la protéine prion entraîne un stress considérable et possiblement létal pour les cellules neuronales. Nous avons analysé la capacité de ces agrégats d'activer ou d'inhiber certaines composantes de la réponse au stress intégrée. Cette réponse a pour but de limiter les dommages cellulaires en conditions de stress et consiste en l'arrêt de la synthèse protéique, l'assemblage de granules de stress et l'induction de chaperonnes moléculaires. Nos résultats démontrent que les agrégats cytoplasmiques de la protéine prion induisent un stress pour la cellule qui résulte en l'activation de la kinase du stress PKR, la phosphorylation du facteur d'initiation de la traduction eIF2[alpha] et une diminution d'environ 80% de la synthèse protéique. De façon surprenante, la formation des granules de stress est inhibée dans les cellules qui produisent des agrégats cytoplasmiques de PrP. L'hybridation in situ et la chromatographie d'affinité sur résine de cellulose-oligo(dT) nous ont permis de démontrer que les ARNm étaient séquestrés en grande partie au sein des agrégats de CyPrP. Interferon (IFN)-gamma is a potent activator of macrophages, increasing the cells capacity to perform specific functions during inflammation and immune response. In this report we use IFN-gamma-induced upregulation of the high affinity receptor for IgG (Fc gamma RI/CD64) in the human monocytic cell line U-937 as a model for monocytic activation. We show that upregulation of Fc gamma RI is dependent on signals mediated by the dsRNA-dependent kinase PKR, and the transcription factor NF kappa B. silencing of PKR expression by siRNA or inhibition of PKR by 2-aminopurine (2-AP) potently blocks the IFN-gamma-induced transcriptional activation of the Fc gamma RI promoter. We find that the serine 727 phosphorylation of Stat1, required for full IFN-gamma-induced Fc gamma RI promoter activity, is dependent on PKR. We further show that IFN-gamma induction of Fc gamma RI upregulation is dependent on the NF kappa B pathway, as evidenced by inhibition of NF kappa B using a phosphorylation defective I kappa B alpha (S32A/S36A) mutant, or inhibiting the IKB-kinase (IKK) by treatment with BMS345541. Our results suggest that IFN-gamma-induced increase of Fc gamma RI expression requires the integration of two signalling events: PKR-dependent Stat1 serine 727 phosphorylation, and activation of NF kappa B.

Avian influenza poses a threat to many species including man, as shown by the current scenario in Southeast Asia. It appears that this particular type of influenza virus can spread to many species causing severe disease in these new species. For example, from 258 human cases 154 were fatal (WHO, 2006-11-29). Why some avian influenza virus have the ability to infect other species remains to be understood. One viral gene, coding for the non-structural protein 1 (NS1), appears to be an important factor for successfully transmission into a new host, by counteracting the new host’s immune system. The exact mechanism of action of NS1 is still unclear, but leads to down-regulation of various pathways of the immune defence. The aim of this study was to express NS1 proteins of influenza viruses originating from different hosts, including highly pathogenic avian influenza viruses, for use in investigations on the mechanism used by NS1 to interfere with the immune system of various hosts. In particular, studies on the interaction of NS1 with the RNA dependent protein kinase (PKR) were initiated, to determine differences in this interaction between high and low pathogenic influenza viruses from different hosts. By establishing tools and optimised assays, the work enables further studies on the role NS1 in immune evasion.

This thesis describes the regulatory roles of a few key signal transduction molecules involved in three major biological responses. The studied pathways include platelet derived growth factor (PDGF)-BB induced transformation of murine fibroblasts, interferon (IFN)-γ stimulated monocyte activation and all-trans retinoic acid (ATRA) induced myeloid differentiation. We found that intact phosphoinositide 3OH-kinase (PI3K) activity is essential in the signaling pathway that leads to the morphological alterations and migration pattern characteristic of PDGF-BB transformed NIH/sis and NIH/COL1A1 fibroblasts. Furthermore, our data indicated that the small Rho-GTPase, Rac1 is the predominant mediator of these signals downstream of PI3K. The study of the IFN-γ induced activation of monocytic U-937 cells showed that upregulation of the high affinity receptor for IgG (FcγRI) is dependent on the coordination of several regulatory events: the PKR-mediated serine 727 phosphorylation of Stat1, the expression of the hematopoietic lineage specific transcription factor PU.I, and the activation of the NFκB pathway. ATRA-induced differentiation and cell cycle arrest are impaired in U-937 sublines expressing phosphorylation deficient Stat1 (Stat1Y701F and Stat1S727A). The findings in paper III indicated that the expression pattern of the myeloid specific transcription factors Stat2, ICSBP and c/EBPε was altered in the sublines and that intact Stat1 activation is critical for maintaining the balance of the transcriptional network during ATRA induced terminal differentiation. Finally, ATRA-induced differentiation and growth arrest were blocked by treatment with the IKKα/β inhibitor BMS345541 or by ectopic expression of the NFκB super repressor IκBα (S32A/S36A). The fact that IκB(AA) sublines differentiated normally in response to vitamin D3, showed that NFκB inhibition specifically affected ATRA induced responses. No
