The Farm Animal Genotype-Tissue Expression (FarmGTEx) project has been established to develop a public resource of genetic regulatory variants in livestock, which is essential for linking genetic polymorphisms to variation in phenotypes, helping fundamental biological discovery and exploitation in animal breeding and human biomedicine. Here we show results from the pilot phase of PigGTEx by processing 5,457 RNA-sequencing and 1,602 whole-genome sequencing samples passing quality control from pigs. We build a pig genotype imputation panel and associate millions of genetic variants with five types of transcriptomic phenotypes in 34 tissues. We evaluate tissue specificity of regulatory effects and elucidate molecular mechanisms of their action using multi-omics data. Leveraging this resource, we decipher regulatory mechanisms underlying 207 pig complex phenotypes and demonstrate the similarity of pigs to humans in gene expression and the genetic regulation behind complex phenotypes, supporting the importance of pigs as a human biomedical model.

Urban logistics performance evaluation can provide reference for further improving its level. However, most performance evaluation for urban logistics premises that decision-makers (DMs) are completely rational, which may not conform to the actual situation. Therefore, this article aims to consider the DMs’ psychological factors in the performance evaluation of urban logistics. Specifically, the cross-efficiency evaluation (CEE) method with the DMs’ psychological factors is used to measure the urban logistics efficiency in the central area of Yangtze River Delta (YRD) urban agglomeration in China in 2019. The main contributions in this article are to propose a hybrid CEE method with prospect theory and ordered weighted average (OWA) operator for urban logistics industry and to expand the evaluation perspectives of urban logistics performance. The main conclusions are obtained: (1) The DMs’ optimism level can indeed affect the efficiency value and ranking of urban logistics. (2) The aggregation based on the OWA operator is fair and reasonable because it can make all self-evaluation efficiencies play the same role. (3) To make the efficiencies and rankings of urban logistics in the central area of the YRD have credibility and discrimination, the DMs’ optimism level range is best between 0.8 and 0.8177.

Lack of comprehensive functional annotations across a wide range of tissues and cell types severely hinders the biological interpretations of phenotypic variation, adaptive evolution, and domestication in livestock. Here we used a combination of comparative epigenomics, genome-wide association study (GWAS), and selection signature analysis, to shed light on potential adaptive evolution in cattle. We cross-mapped 8 histone marks of 1300 samples from human to cattle, covering 178 unique tissues/cell types. By uniformly analyzing 723 RNA-seq and 40 whole genome bisulfite sequencing (WGBS) datasets in cattle, we validated that cross-mapped histone marks captured tissue-specific expression and methylation, reflecting tissue-relevant biology. Through integrating cross-mapped tissue-specific histone marks with large-scale GWAS and selection signature results, we for the first time detected relevant tissues and cell types for 45 economically important traits and artificial selection in cattle. For instance, immune tissues are significantly associated with health and reproduction traits, multiple tissues for milk production and body conformation traits (reflecting their highly polygenic architecture), and thyroid for the different selection between beef and dairy cattle. Similarly, we detected relevant tissues for 58 complex traits and diseases in humans and observed that immune and fertility traits in humans significantly correlated with those in cattle in terms of relevant tissues, which facilitated the identification of causal genes for such traits. For instance, PIK3CG, a gene highly specifically expressed in mononuclear cells, was significantly associated with both age-at-menopause in human and daughter-still-birth in cattle. ICAM, a T cell-specific gene, was significantly associated with both allergic diseases in human and metritis in cattle. Meiotic recombination is one of the important phenomena contributing to gamete genome diversity. However, except for human and a few model organisms, it is not well studied in livestock, including cattle. To investigate their distributions in the cattle sperm genome, we sequenced 143 single sperms from two Holstein bulls. We mapped meiotic recombination events at high resolution based on phased heterozygous single nucleotide polymorphism (SNP). In the absence of evolutionary selection pressure in fertilization and survival, recombination events in sperm are enriched near distal chromosomal ends, revealing that such a pattern is intrinsic to the molecular mechanism of meiosis. Furthermore, we further validated these findings in single sperms with results derived from sequencing its family trio of diploid genomes and our previous studies of recombination in cattle. To our knowledge, this is the first large-scale single sperm whole-genome sequencing effort in livestock, which provided useful information for future studies of recombination, genome instability, and male infertility.

DNA methylation has been shown to be involved in many biological processes, including X chromosome inactivation in females, paternal genomic imprinting, and others.

Efforts to improve animal health, and understand genetic bases for production, may benefit from a comprehensive analysis of animal genomes and epigenomes. Although DNA methylation has been well studied in humans and other model species, its distribution patterns and regulatory impacts in cattle are still largely unknown. Here, we present the largest collection of cattle DNA methylation epigenomic data to date. Using Holstein cattle, we generated 29 whole genome bisulfite sequencing (WGBS) datasets for 16 tissues, 47 corresponding RNA-seq datasets, and 2 whole genome sequencing datasets. We did read mapping and DNA methylation calling based on two different cattle assemblies, demonstrating the high quality of the long-read-based assembly markedly improved DNA methylation results. We observed large differences across cattle tissues in the methylation patterns of global CpG sites, partially methylated domains (PMDs), hypomethylated regions (HMRs), CG islands (CGIs), and common repeats. We detected that each tissue had a distinct set of PMDs, which showed tissue-specific patterns. Similar to human PMD, cattle PMDs were often linked to a general decrease of gene expression and a decrease in active histone marks and related to long-range chromatin organizations, like topologically associated domains (TADs). We tested a classification of the HMRs based on their distributions relative to transcription start sites (TSSs) and detected tissue-specific TSS-HMRs and genes that showed strong tissue effects. When performing cross-species comparisons of paired genes (two opposite strand genes with their TSS located in the same HMR), we found out they were more consistently co-expressed among human, mouse, sheep, goat, yak, pig, and chicken, but showed lower consistent ratios in more divergent species. We further used these WGBS data to detect 50,023 experimentally supported CGIs across bovine tissues and found that they might function as a guard against C-to-T mutations for TSS-HMR

In the current study, we describe an unusual case of L-FLAC coexisting with adenocarcinoma in situ (AIS) of the lung, harboring different genetic mutations. A 39-year-old non-smoker female patient was referred to our hospital with the chief complaint of dyspnea for 20 days. Chest computed tomography (CT) revealed a 2.5× 1.5× 1.5 cm nodule in the right middle lobe, with no mediastinal lymph node enlargement or distant metastases. Thoracoscopic surgery was performed to remove the nodules. Histopathological analysis of the tissue sections, based on findings from immunohistochemical staining, confirmed a diagnosis of L-FLAC coexisting with AIS of the lung. Next-generation sequencing revealed L-FLAC-based mutations in DICER1 and CTNNB1, and AIS harboring KRAS mutations. Currently, the patient remains recurrence-free 17 months after the initial diagnosis. The current rollout of smart meters for gas and electricity, both in the UK and internationally, will help suppliers to better forecast demand and supply accurate bills to consumers. However, even with an in-home display (IHD), the benefits of a smart meter to a domestic customer are limited by the so-called ‘double invisibility’ of energy [1] and the standardisation of IHD design for an imagined home ‘micro-resource manager’ [2]. Furthermore, low-income households may be limited in the benefits they can reap from such systems; already living within a tight budget, suggestions for further energy-related cost savings may be detrimental to their health and wellbeing. This makes it important that the impact of actions taken to save energy is communicated. This can be done using indoor environmental measures, including carbon dioxide, relative humidity and temperature, as part of an integrated meter and sensor system (IMSS) and an associated IHD or digital application. Such a system gives users the ability to make informed decisions about their energy use and indoor environmental health. This paper explores the potential barriers to implementing an IMSS in practice. It explains how an IMSS was designed, based on a review of meter and sensor systems; details the process is taken to trial the IMSS in 19 social housing properties in the English Midlands; and makes recommendations for a larger scale rollout of IMSSs. The paper also reviews current progress in cloud storage and security as relevant to IMSSs and smart metering.

The functional annotation of genomes, including chromatin accessibility and modifications, is important for understanding and effectively utilizing the increased amount of genome sequences reported. However, while such annotation has been well explored in a diverse set of tissues and cell types in human and model organisms, relatively little data are available for livestock genomes, hindering our understanding of complex trait variation, domestication, and adaptive evolution. Here, we present the first complete global landscape of regulatory elements in cattle and explore the dynamics of chromatin states in rumen epithelial cells induced by the rumen developmental regulator—butyrate.

Copy number variations (CNVs) are structural variants consisting of large-scale insertions and deletions of genomic fragments. Exploring CNVs and estimating their effects on phenotypes are useful for genome selection but remain challenging in the livestock.

However, the housing sector lags with a 4% increase in emissions over the same period. More work needs to be done in this sector. Householders can adopt more efficient energy use approaches and make better lifestyle choices to save money and have a safer environment. This research addresses government priorities to reduce energy demand, meet CO2 reduction targets, and reduce domestic reliance on fossil fuels, offering protection from price risks and fuel poverty as well as providing more affordable and comfortable domestic environments. The proposed research paper deals with novel interaction methods on energy use in social housing and how the aforesaid issues can be reflected on. A detailed background study on existing interaction methods and ongoing development of a serious game trialled in 19 households has been carried out. It has been noted that displaying real-time utility use and indoor environmental conditions to householders increased awareness and impacted how energy is being consumed. Furthermore, the proposed paper will investigate end use energy profile pattern changes due to novel interaction methods.

The global air temperature has increased by 0.74± 0.18 °C since 1905 and scientists have shown that CO2 accounts for 55 percentages of the greenhouse gases. Global atmospheric CO2 has been sharply increased since 1751, however the trend has slowed down in last fifty years in the Western Europe. UK and EU countries have singed the Kyoto agreement to reduce their greenhouse gas emissions by a collective average of 12.5% below their 1990 levels by 2020. In the EU, 40% of CO2 emission comes from the residential energy consumption, in which the HVAC system accounts for 50%, lighting accounts for 15% and appliances 10%. Hence, reducing the fossil-fuel consumption in residential energy by utilizing renewable energy is an effective method to achieve the Kyoto target. However, in the UK renewable energy only accounts for 2% of the total energy consumption in 2005. A novel heat recovery/desiccant cooling system is driven by the solar collector and cooling tower to achieve low energy cooling with low CO2 emission. This system is novel in the following ways: • Uses cheap fibre materials as the air-to-air heat exchanger, dehumidifier and regenerator core • Heat/mass fibre exchanger saves both sensible and latent heat from the exhaust air • The dehumidifier core with hexagonal surface could be integrated with windcowls/catchers draught • Utilises low electrical energy and therefore low CO2 is released to the environment The cooling system consists of three main parts: heat/mass transfer exchanger, desiccant dehumidifier and regenerator. The fibre exchanger, dehumidifier and regenerator cores are the key parts of the technology. Owing to its proper pore size and porosity, fibre is selected out as the exchanger membrane to execute the heat/mass transfer process. Although the fibre is soft and difficult to keep the shape for long term running, its low price makes its frequent replacement feasible, which can counteract its disadvantages.
